The Semantic Link Network is a general semantic model for modeling the structure and the evolution of complex systems. Various semantic links play different roles in rendering the semantics of complex system. One of the basic semantic links represents cause-effect relation, which plays an important role in representation and understanding. This paper verifies the role of the Semantic Link Network in representing the core of text by investigating the contribution of cause-effect link to representing the core of scientific papers. Research carries out with the following steps: (1) Two propositions on the contribution of cause-effect link in rendering the core of paper are proposed and verified through a statistical survey, which shows that the sentences on cause-effect links cover about 65% of key words within each paper on average. (2) An algorithm based on syntactic patterns is designed for automatically extracting cause-effect link from scientific papers, which recalls about 70% of manually annotated cause-effect links on average, indicating that the result adapts to the scale of data sets. (3) The effects of cause-effect link on four schemes of incorporating cause-effect link into the existing instances of the Semantic Link Network for enhancing the summarization of scientific papers are investigated. The experiments show that the quality of the summaries is significantly improved, which verifies the role of semantic links. The significance of this research lies in two aspects: (1) it verifies that the Semantic Link Network connects the important concepts to render the core of text; and, (2) it provides an evidence for realizing content services such as summarization, recommendation and question answering based on the Semantic Link Network, and it can inspire relevant research on content computing. Research paper recommenders emerged over the last decade to ease finding publications relating to researchers’ area of interest. The challenge was not just to provide researchers with very rich publications at any time, any place and in any form but to also offer the right publication to the right researcher in the right way. Several approaches exist in handling paper recommender systems. However, these approaches assumed the availability of the whole contents of the recommending papers to be freely accessible, which is not always true due to factors such as copyright restrictions. This paper presents a collaborative approach for research paper recommender system. By leveraging the advantages of collaborative filtering approach, we utilize the publicly available contextual metadata to infer the hidden associations that exist between research papers in order to personalize recommendations. The novelty of our proposed approach is that it provides personalized recommendations regardless of the research field and regardless of the user’s expertise. Using a publicly available dataset, our proposed approach has recorded a significant improvement over other baseline methods in measuring both the overall performance and the ability to return relevant and useful publications at the top of the recommendation list. With the rapid development of information technology, scientific social networks (SSNs) have become the fastest and most convenient way for researchers to communicate with each other. Many published papers are shared via SSNs every day, resulting in the problem of information overload. How to appropriately recommend personalized and highly valuable papers for researchers is becoming more urgent. However, when recommending papers in SSNs, only a small amount of positive instances are available, leaving a vast amount of unlabelled data, in which negative instances and potential unseen positive instances are mixed together, which naturally belongs to One-Class Collaborative Filtering (OCCF) problem. Therefore, considering the extreme data imbalance and data sparsity of this OCCF problem, a hybrid approach of Social and Content aware One-class Recommendation of Papers in SSNs, termed SCORP, is proposed in this study. Unlike previous approaches recommended to address the OCCF problem, social information, which has been proved playing a significant role in performing recommendations in many domains, is applied in both the profiling of content-based filtering and the collaborative filtering to achieve superior recommendations. To verify the effectiveness of the proposed SCORP approach, a real-life dataset from CiteULike was employed. The experimental results demonstrate that the proposed approach is superior to all of the compared approaches, thus providing a more effective method for recommending papers in SSNs. Many results have been obtained when studying scientific papers citations databases in a network perspective. Articles can be ranked according to their current in-degree and their future popularity or citation counts can even be predicted. The dynamical properties of such networks and the observation of the time evolution of their nodes started more recently. This work adopts an evolutionary perspective and proposes an original algorithm for the construction of genealogical trees of scientific papers on the basis of their citation count evolution in time. The fitness of a paper now amounts to its in-degree growing trend and a “dying” paper will suddenly see this trend declining in time. It will give birth and be taken over by some of its most prevalent citing “offspring”. Practically, this might be used to trace the successive published milestones of a research field. Phylogenetic networks generalize phylogenetic trees by allowing the modelization of events of reticulate evolution. Among the different kinds of phylogenetic networks that have been proposed in the literature, the subclass of binary tree-child networks is one of the most studied ones. However, very little is known about the combinatorial structure of these networks. In this paper we address the problem of generating all possible binary tree-child (BTC) networks with a given number of leaves in an efficient way via reduction/augmentation operations that extend and generalize analogous operations for phylogenetic trees, and are biologically relevant. Since our solution is recursive, this also provides us with a recurrence relation giving an upper bound on the number of such networks. We also show how the operations introduced in this paper can be employed to extend the evolutive history of a set of sequences, represented by a BTC network, to include a new sequence. Map-matching technology is a key and difficult technology in the development of vehicle navigation systems. Only by correctly identifying the road segment on which the vehicle is traveling can the navigation system make the right decision. At the same time, the complexity of the road network structure and a variety of error factors have introduced great challenges to map matching and have attracted the attention of many researchers as well. This paper analyzes various map-matching algorithms, determines that the key to the matching performance is the junction matching, performs an in-depth study on the junction-matching problem, and puts forward the junction decision domain model. The model mainly involves information regarding the width of the road segment, the angle between two road segments, the accuracy of GPS and the accuracy of the road network. In this paper, we use this model to improve the map-matching algorithm based on a hidden Markov model (HMM). The experimental results show that the improved matching algorithm can effectively reduce the error rate of junction matching and improve the matching performance of a navigation system. Scientific research is often thought of as being conducted by individuals and small teams striving for disciplinary advances. Yet as a whole, this endeavor more closely resembles a complex and integrated system of people, papers, and ideas. Studies of co-authorship and citation networks have revealed important structural properties of researchers and articles, but currently the structure of scientific ideas themselves is not well understood. In this study, we posit that topic networks may be a useful framework for revealing the nature of conceptual relationships. Using this framework, we map the landscape of interconnected research topics covered in the multidisciplinary journal PNAS since 2000, constructing networks in which nodes represent topics of study and edges give the extent to which topics occur in the same papers. The network displays small-world architecture, characterized by regions of dense local connectivity with sparse connectivity between them. In this network, dense local connectivity additionally gives rise to distinct clusters of related topics. Yet notably, these clusters tend not to align with assigned article classifications, and instead contain topics from various disciplines. Using a temporal graph, we find that small-worldness has increased over time, suggesting growing efficiency and integration of ideas. Finally, we define two measures of interdisciplinarity, one of which is found to be positively associated with PNAS’s impact factor. Broadly, this work suggests that complex and dynamic patterns of knowledge emerge from scientific research, and that structures reflecting intellectual integration may be beneficial for obtaining scientific insight. Computational modeling of engineered gene circuits is an important while challenged task in systems biology. In order to describe and predict the response behaviors of genetic circuits using reliable model parameters, this paper applies an optimal experimental design(OED) method to obtain input signals. In order to obtain informative observations, this study focuses on maximizing Fisher information matrix(FIM)-based optimal criteria and to provide optimal inputs. Furthermore, this paper designs a two-stage optimization with the modified E-optimal criteria and applies harmony search(HS)-based OED algorithm to minimize estimation errors. The proposed optimal identification methodology involves estimation errors and the sample size to pursue a trade-off between estimation accuracy and measurement cost in modeling gene networks. The designed cost function takes two major factors into account, in which experimental costs are proportional to the number of time points. Experiments select two types of synthetic genetic networks to validate the effectiveness of the proposed HS-OED approach. Analyzing and predicting the trend of price fluctuation has been receiving more and more attention, as price risk has become the focus of risk control research in heating oil futures market. A novel time series prediction model combined with the complex network method is put forward in the paper. First of all, this paper counts the cumulative time interval of different nodes in the network, and fits its growth trend with the Fourier model. Then a novel price fluctuation prediction model is established based on the effective information such as some topology properties extracted from the network. The results show that the Fourier model can predict the emergence time of new nodes in the next stage, and the established price fluctuation prediction model can infer the names of nodes in the prediction interval, so as to determine the forward-looking behavior of price evolution. Besides, liken to the NAR neural network, the prediction results obtained by the proposed method also show superiority, which has important theoretical value and academic significance for early warning and prediction of price behavior in the heating oil futures market. Several power allocation algorithms for cooperative relay networks are presented in the literature. These contributions assume perfect channel knowledge and capacity achieving codes. However in practice, obtaining the channel state information at a relay or at the destination is an estimation problem and can generally not be error free. The investigation of the power allocation mechanism in a wireless network due to channel imperfections is important because it can severely degrade its performance regarding throughput and bit error rate. In this paper, the impact of imperfect channel state information on the power allocation of an adaptive relay network is investigated. Moreover, a framework including Automatic Repeat reQuest (ARQ) mechanism is provided to make the power allocation mechanism robust against these channel imperfections. For this framework, the end-to-end SNR is calculated considering imperfect channel knowledge using ARQ analytically. The goal is to emphasize the impact of imperfect channel knowledge on the power allocation mechanism. In this paper, the simulation results illustrate the impact of channel uncertainties on the average outage probability, throughput, and consumed sum power for different qualities of channel estimation. This paper aims to optimize a desirable fare structure for the public transit service along a bus-subway corridor with the consideration of those factors related to equity in trip, including travel distance and comfort level. The travel distance factor is represented by the distance-based fare strategy, which is an existing differential strategy. The comfort level one is considered in the area-based fare strategy which is a new differential strategy defined in this paper. Both factors are referred to by the combined fare strategy which is composed of distance-based and area-based fare strategies. The flat fare strategy is applied to determine a reference level of social welfare and obtain the general passenger flow along transit lines, which is used to divide areas or zones along the corridor. This problem is formulated as a bi-level program, of which the upper level maximizes the social welfare and the lower level capturing traveler choice behavior is a variable-demand stochastic user equilibrium assignment model. A genetic algorithm is applied to solve the bi-level program while the method of successive averages is adopted to solve the lower-level model. A series of numerical experiments are carried out to illustrate the performance of the models and solution methods. Numerical results indicate that all three differential fare strategies play a better role in enhancing the social welfare than the flat fare strategy and that the fare structure under the combined fare strategy generates the highest social welfare and the largest resulting passenger demand, which implies that the more equity factors a differential fare strategy involves the more desirable fare structure the strategy has. Sensor network intrusion detection has attracted extensive attention. However, previous intrusion detection methods face the highly imbalanced attack class distribution problem, and they may not achieve a satisfactory performance. To solve this problem, we propose a new intrusion detection algorithm based on normalized cut spectral clustering for sensor network in this paper. The main aim is to reduce the imbalance degree among classes in an intrusion detection system. First, we design a normalized cut spectral clustering to reduce the imbalance degree between every two classes in the intrusion detection data set. Second, we train a network intrusion detection classifier on the new data set. Finally, we do extensive experiments and analyze the experimental results in detail. Simulation experiments show that our algorithm can reduce the imbalance degree among classes and reserves the distribution of the original data on the one hand, and improve effectively the detection performance on the other hand. This paper presents the Hybrid Scalable-Minimized-Butterfly-Fat-Tree (H-SMBFT) topology for on-chip communication. Main aspects of this work are the description of the architectural design and the characteristics as well as a comparative analysis against two established indirect topologies namely Butterfly-Fat-Tree (BFT) and Scalable-Minimized-Butterfly-Fat-Tree (SMBFT). Simulation results demonstrate that the proposed topology outperforms its predecessors in terms of performance, area and power dissipation. Specifically, it improves the link interconnectivity between routing levels, such that the number of required links isreduced. This results into reduced router complexity and shortened routing paths between any pair of communicating nodes in the network. Moreover, simulation results under synthetic as well as real-world embedded applications workloads reveal that H-SMBFT can reduce the average latency by up-to35.63% and 17.36% compared to BFT and SMBFT, respectively. In addition, the power dissipation of the network can be reduced by up-to33.82% and 19.45%, while energy consumption can be improved byup-to32.91% and 16.83% compared to BFT and SMBFT, respectively. Cancer driver genes, i.e., oncogenes and tumor suppressor genes, are involved in the acquisition of important functions in tumors, providing a selective growth advantage, allowing uncontrolled proliferation and avoiding apoptosis. It is therefore important to identify these driver genes, both for the fundamental understanding of cancer and to help finding new therapeutic targets or biomarkers. Although the most frequently mutated driver genes have been identified, it is believed that many more remain to be discovered, particularly for driver genes specific to some cancer types. In this paper, we propose a new computational method called LOTUS to predict new driver genes. LOTUS is a machine-learning based approach which allows to integrate various types of data in a versatile manner, including information about gene mutations and protein-protein interactions. In addition, LOTUS can predict cancer driver genes in a pan-cancer setting as well as for specific cancer types, using a multitask learning strategy to share information across cancer types. We empirically show that LOTUS outperforms five other state-of-the-art driver gene prediction methods, both in terms of intrinsic consistency and prediction accuracy, and provide predictions of new cancer genes across many cancer types. With the development and universal application of satellite technology, an important way to expand the function of satellites is setting up inter-satellite networks to make them work together. Traditional satellite networking methods generally adopt a fixed time slot allocation method, which is not suitable for small satellite groups with low latency and high throughput requirements. In order to solve this problem, it has been proposed to apply the traditional Wifi protocol in satellite networking. As there are differences between satellite networks and terrestrial networks, it’s necessary to improve the traditional 802.11 protocol. The Media Access Control (MAC) protocol in 802.11 is improved in this paper, which mainly includes the adaptive algorithm of maximum contention window size and the growth algorithm of Contention Window (CW) size. The maximum contention window is adjusted according to the conflict state of the current network, which makes the network accommodate more satellite nodes. The CW growth algorithm improves the traditional Binary Exponential Back-off (BEB) algorithm, where the CW is designed according to the priority of the data frame or the network load. Big web data from sources including online news and Twitter are good resources for investigating deep learning. However, collected news articles and tweets almost certainly contain data unnecessary for learning, and this disturbs accurate learning. This paper explores the performance of word2vec Convolutional Neural Networks (CNNs) to classify news articles and tweets into related and unrelated ones. Using two word embedding algorithms of word2vec, Continuous Bag-of-Word (CBOW) and Skip-gram, we constructed CNN with the CBOW model and CNN with the Skip-gram model. We measured the classification accuracy of CNN with CBOW, CNN with Skip-gram, and CNN without word2vec models for real news articles and tweets. The experimental results indicated that word2vec significantly improved the accuracy of the classification model. The accuracy of the CBOW model was higher and more stable when compared to that of the Skip-gram model. The CBOW model exhibited better performance on news articles, and the Skip-gram model exhibited better performance on tweets. Specifically, CNN with word2vec models was more effective on news articles when compared to that on tweets because news articles are typically more uniform when compared to tweets. Our understanding of how chromosomes structurally organize and dynamically interact has been revolutionized through the lens of long-chain polymer physics. Major protein contributors to chromosome structure and dynamics are condensin and cohesin that stochastically generate loops within and between chains, and entrap proximal strands of sister chromatids. In this paper, we explore the ability of transient, protein-mediated, gene-gene crosslinks to induce clusters of genes, thereby dynamic architecture, within the highly repeated ribosomal DNA that comprises the nucleolus of budding yeast. We implement three approaches: live cell microscopy; computational modeling of the full genome during G1 in budding yeast, exploring four decades of timescales for transient crosslinks between 5kbp domains (genes) in the nucleolus on Chromosome XII; and, temporal network models with automated community (cluster) detection algorithms applied to the full range of 4D modeling datasets. The data analysis tools detect and track gene clusters, their size, number, persistence time, and their plasticity (deformation). Of biological significance, our analysis reveals an optimal mean crosslink lifetime that promotes pairwise and cluster gene interactions through “flexible” clustering. In this state, large gene clusters self-assemble yet frequently interact (merge and separate), marked by gene exchanges between clusters, which in turn maximizes global gene interactions in the nucleolus. This regime stands between two limiting cases each with far less global gene interactions: with shorter crosslink lifetimes, “rigid” clustering emerges with clusters that interact infrequently; with longer crosslink lifetimes, there is a dissolution of clusters. These observations are compared with imaging experiments on a normal yeast strain and two condensin-modified mutant cell strains. In this paper, we propose a new approach for learning node embeddings for weighted undirected networks. We perform a random walk on the network to extract the latent structural information and perform node embedding learning under a similarity-based framework. Unlike previous works, we apply a different criterion to capture the proximity information between nodes in a network, and use it for improved modeling of similarities between nodes. We show that the mean commute time (MCT) between two nodes, defined as the average time a random walker takes to reach a target node and return to the source, plays a crucial role in quantifying the actual degree of proximity between two nodes of the network. We then introduce a novel definition of a similarity matrix that is based on the pair-wise mean commute time captured, which enables us to adequately represent the connection of similar nodes. We utilize pseudoinverse of the Laplacian matrix of the graph for calculating such a proximity measure, capturing rich structural information out of the graph for learning more adequate node representations of a network. The results of different experiments on three real-world networks demonstrate that our proposed method outperforms existing related efforts in classification, clustering, visualization as well as link prediction tasks. Academic research is increasingly cross-disciplinary and collaborative, between and within institutions. In this context, what is the role and relevance of an individual’s spatial position on a campus? We examine the collaboration patterns of faculty at the Massachusetts Institute of Technology, through their academic output (papers and patents), and their organizational structures (institutional affiliation and spatial configuration) over a 10-year time span. An initial comparison of output types reveals: 1. diverging trends in the composition of collaborative teams over time (size, faculty versus non-faculty, etc.); and 2. substantively different patterns of cross-building and cross-disciplinary collaboration. We then construct a multi-layered network of authors, and find two significant features of collaboration on campus: 1. a network topology and community structure that reveals spatial versus institutional collaboration bias; and 2. a persistent relationship between proximity and collaboration, well fit with an exponential decay model. This relationship is consistent for both papers and patents, and present also in exclusively cross-disciplinary work. These insights contribute an architectural dimension to the field of scientometrics, and take a first step toward empirical space-planning policy that supports collaboration within institutions. The estimation of the correct number of dimensions is a long-standing problem in psychometrics. Several methods have been proposed, such as parallel analysis (PA), Kaiser-Guttman’s eigenvalue-greater-than-one rule, multiple average partial procedure (MAP), the maximum-likelihood approaches that use fit indexes as BIC and EBIC and the less used and studied approach called very simple structure (VSS). In the present paper a new approach to estimate the number of dimensions will be introduced and compared via simulation to the traditional techniques pointed above. The approach proposed in the current paper is called exploratory graph analysis (EGA), since it is based on the graphical lasso with the regularization parameter specified using EBIC. The number of dimensions is verified using the walktrap, a random walk algorithm used to identify communities in networks. In total, 32,000 data sets were simulated to fit known factor structures, with the data sets varying across different criteria: number of factors (2 and 4), number of items (5 and 10), sample size (100, 500, 1000 and 5000) and correlation between factors (orthogonal, .20, .50 and .70), resulting in 64 different conditions. For each condition, 500 data sets were simulated using lavaan. The result shows that the EGA performs comparable to parallel analysis, EBIC, eBIC and to Kaiser-Guttman rule in a number of situations, especially when the number of factors was two. However, EGA was the only technique able to correctly estimate the number of dimensions in the four-factor structure when the correlation between factors were .7, showing an accuracy of 100% for a sample size of 5,000 observations. Finally, the EGA was used to estimate the number of factors in a real dataset, in order to compare its performance with the other six techniques tested in the simulation study. Localization of the wireless sensor network is a vital area acquiring an impressive research concern and called upon to expand more with the rising of its applications. As localization is gaining prominence in wireless sensor network, it is vulnerable to jamming attacks. Jamming attacks disrupt communication opportunity among the sender and receiver and deeply impact the localization process, leading to a huge error of the estimated sensor node position. Therefore, detection and elimination of jamming influence are absolutely indispensable. Range-based techniques especially Received Signal Strength (RSS) is facing severe impact of these attacks. This paper proposes algorithms based on Combination Multiple Frequency Multiple Power Localization (C-MFMPL) and Step Function Multiple Frequency Multiple Power Localization (SF-MFMPL). The algorithms have been tested in the presence of multiple types of jamming attacks including capture and replay, random and constant jammers over a log normal shadow fading propagation model. In order to overcome the impact of random and constant jammers, the proposed method uses two sets of frequencies shared by the implemented anchor nodes to obtain the averaged RSS readings all over the transmitted frequencies successfully. In addition, three stages of filters have been used to cope with the replayed beacons caused by the capture and replay jammers. In this paper the localization performance of the proposed algorithms for the ideal case which is defined by without the existence of the jamming attack are compared with the case of jamming attacks. The main contribution of this paper is to achieve robust localization performance in the presence of multiple jamming attacks under log normal shadow fading environment with a different simulation conditions and scenarios. In this paper, based on our previous multi-pattern uniform resource locator (URL) binary-matching algorithm called HEM, we propose an improved multi-pattern matching algorithm called MH that is based on hash tables and binary tables. The MH algorithm can be applied to the fields of network security, data analysis, load balancing, cloud robotic communications, and so on—all of which require string matching from a fixed starting position. Our approach effectively solves the performance problems of the classical multi-pattern matching algorithms. This paper explores ways to improve string matching performance under the HTTP protocol by using a hash method combined with a binary method that transforms the symbol-space matching problem into a digital-space numerical-size comparison and hashing problem. The MH approach has a fast matching speed, requires little memory, performs better than both the classical algorithms and HEM for matching fields in an HTTP stream, and it has great promise for use in real-world applications. This paper proposes a method to predict fluctuations in the prices of cryptocurrencies, which are increasingly used for online transactions worldwide. Little research has been conducted on predicting fluctuations in the price and number of transactions of a variety of cryptocurrencies. Moreover, the few methods proposed to predict fluctuation in currency prices are inefficient because they fail to take into account the differences in attributes between real currencies and cryptocurrencies. This paper analyzes user comments in online cryptocurrency communities to predict fluctuations in the prices of cryptocurrencies and the number of transactions. The development of high-throughput sequencing technologies for 16S rRNA gene profiling provides higher quality compositional data for microbe communities. Inferring the direct interaction network under a specific condition and understanding how the network structure changes between two different environmental or genetic conditions are two important topics in biological studies. However, the compositional nature and high dimensionality of the data are challenging in the context of network and differential network recovery. To address this problem in the present paper, we proposed two new loss functions to incorporate the data transformations developed for compositional data analysis into D-trace loss for network and differential network estimation, respectively. The sparse matrix estimators are defined as the minimizer of the corresponding lasso penalized loss. Our method is characterized by its straightforward application based on the ADMM algorithm for numerical solution. Simulations show that the proposed method outperforms other state-of-the-art methods in network and differential network inference under different scenarios. We investigate the use of Twitter data to deliver signals for syndromic surveillance in order to assess its ability to augment existing syndromic surveillance efforts and give a better understanding of symptomatic people who do not seek healthcare advice directly. We focus on a specific syndrome—asthma/difficulty breathing. We outline data collection using the Twitter streaming API as well as analysis and pre-processing of the collected data. Even with keyword-based data collection, many of the tweets collected are not be relevant because they represent chatter, or talk of awareness instead of an individual suffering a particular condition. In light of this, we set out to identify relevant tweets to collect a strong and reliable signal. For this, we investigate text classification techniques, and in particular we focus on semi-supervised classification techniques since they enable us to use more of the Twitter data collected while only doing very minimal labelling. In this paper, we propose a semi-supervised approach to symptomatic tweet classification and relevance filtering. We also propose alternative techniques to popular deep learning approaches. Additionally, we highlight the use of emojis and other special features capturing the tweet’s tone to improve the classification performance. Our results show that negative emojis and those that denote laughter provide the best classification performance in conjunction with a simple word-level n-gram approach. We obtain good performance in classifying symptomatic tweets with both supervised and semi-supervised algorithms and found that the proposed semi-supervised algorithms preserve more of the relevant tweets and may be advantageous in the context of a weak signal. Finally, we found some correlation (r = 0.414, p = 0.0004) between the Twitter signal generated with the semi-supervised system and data from consultations for related health conditions. The user interaction in online social networks can not only reveal the social relationships among users in e-commerce systems, but also imply the social preferences of a target user for recommendation services. However, the current research has rarely explored the impact of social interaction on recommendation performance, especially now that recommender systems face increasing challenges and suffer from poor efficiency due to social data overload. Therefore, applied research on user interaction has become increasingly necessary in the field of social recommendation. In this paper, we develop a novel social recommendation method based on the user interaction in complex social networks, called the SRUI model, to present a basis for improving the efficiency of the recommender systems. Specifically, a weighted social interaction network is first mapped to represent the interactions among social users according to the gathered information about historical user behavior. Thereafter, the complete path set is mined by the complete path mining (CPM) algorithm to find social similar neighbors with tastes similar to those of the target user. Finally, the social similar tendencies of the users on the complete paths are obtained to predict the final ratings of items through the SRUI model. A series of experimental results based on two real public datasets show that our approach performs better than other state-of-the-art methods in terms of recommendation performance. Motivation: Disease progression originates from the concept that an individual disease may go through different changes as it evolves, and such changes can cause new diseases. It is important to find a progression between diseases since knowing the prior-posterior relationship beforehand can prevent further complications or evolutions to other diseases. Furthermore, the series of progressions can be represented in the form of a chain, which enables us to readily infer successive influences from one disease to another after many passages through other diseases. Methods: In this paper, we propose a systematic approach for finding a disease progression chain from a source disease to a target one via exploring a disease network. The network is constructed based on various sets of biomedical data. To find the most influential progression chains, the k-shortest path search algorithm is employed. The most representative algorithms such as A*, Dijkstra, and Yen’s are incorporated into the proposed method. Results: A disease network consisting of 3,302 diseases was constructed based on four sources of biomedical data: disease-protein relations, biological pathways, clinical history, and biomedical literature information. The last three sets of data contain prior-posterior information, and they endow directionality on the edges of the network. The results were interesting and informative: for example, when colitis and respiratory insufficiency were set as a source disease and a target one, respectively, five progression chains were found within several seconds (when k = 5). Each chain was provided with a progression score, which indicates the strength of plausibility relative to others. Similarly, the proposed method can be expanded to any pair of source-target diseases in the network. How can we extract hidden relations from a tensor and a matrix data simultaneously in a fast, accurate, and scalable way? Coupled matrix-tensor factorization (CMTF) is an important tool for this purpose. Designing an accurate and efficient CMTF method has become more crucial as the size and dimension of real-world data are growing explosively. However, existing methods for CMTF suffer from lack of accuracy, slow running time, and limited scalability. In this paper, we propose S3CMTF, a fast, accurate, and scalable CMTF method. In contrast to previous methods which do not handle large sparse tensors and are not parallelizable, S3CMTF provides parallel sparse CMTF by carefully deriving gradient update rules. S3CMTF asynchronously updates partial gradients without expensive locking. We show that our method is guaranteed to converge to a quality solution theoretically and empirically. S3CMTF further boosts the performance by carefully storing intermediate computation and reusing them. We theoretically and empirically show that S3CMTF is the fastest, outperforming existing methods. Experimental results show that S3CMTF is up to 930× faster than existing methods while providing the best accuracy. S3CMTF shows linear scalability on the number of data entries and the number of cores. Control problem in a biological system is the problem of finding an interventional policy for changing the state of the biological system from an undesirable state, e.g. disease, into a desirable healthy state. Boolean networks are utilized as a mathematical model for gene regulatory networks. This paper provides an algorithm to solve the control problem in Boolean networks. The proposed algorithm is implemented and applied on two biological systems: T-cell receptor network and Drosophila melanogaster network. Results show that the proposed algorithm works faster in solving the control problem over these networks, while having similar accuracy, in comparison to previous exact methods. Providing complete mobility along with minimizing the poor quality of service (QoS) is one of the highest essential challenges in mobile wireless networks. Handover prediction can overcome these challenges. In this paper, two novel prediction schemes are proposed. The first, depends on scanning the quality of all signals among mobile station and all nearby stations in the surrounding area, while the second one is based on a multi-criteria prediction decision using both the signal-to-noise ratio SNR value and station’s bandwidth. Moreover, the prediction efficiency is improved by reducing the number of redundant/ unnecessary handovers. The proposed schemes are evaluated using different scenarios with several mobile stations’ numbers, different WLAN access points, LTE-base station number & location, and random mobile station movement manner. The proposed schemes achieved a success rate of 99% with the different scenarios using LTE-WLAN architecture. In the carrier-based coverage repair problem, a single mobile robot replaces damaged sensors by picking up spare ones in the region of interest or carrying them from a base station in wireless sensor and robot networks. The objective is to find the shortest path of the robot. The problem is an extension of the traveling salesman problem (TSP). Thus, it is also called the one-commodity traveling salesman problem with selective pickup and delivery (1-TSP-SELPD). In order to solve this problem in a larger sensor distribution scenario more efficiently, we propose a two-stage approach in this paper. In the first stage, the mature and effective Lin–Kernighan–Helsgaun (LKH) algorithm is used to form a Hamiltonian cycle for all delivery nodes, which is regarded as a heuristic for the second stage. In the second stage, elliptical regions are set for selecting pickup nodes‚ and an edge-ordered list (candidate edge list, CEL) is constructed to provide major axes for the ellipses. The process of selecting pickup nodes and constructing the CEL is repeated until all the delivery nodes are visited. The final CEL stores a feasible solution. To update it, three operations—expansion, extension, and constriction—are applied to the CEL. The experimental results show that the proposed method reduces the computing time and achieves better results in higher-dimensional problems, which may facilitate the provision of solutions for more complicated sensor networks and can contribute to the development of effective and efficient algorithms for the one-commodity pickup-and-delivery traveling salesman problem (1-PDTSP). Orienteering problem (OP) is a routing problem, where the aim is to generate a path through set of nodes, which would maximize total score and would not exceed the budget. In this paper, we present an extension of classic OP—Orienteering Problem with Functional Profits (OPFP), where the score of a specific point depends on its characteristics, position in the route, and other points in the route. For solving OPFP, we developed an open-source framework for solving orienteering problems, which utilizes four core components of OP in its modular architecture. Fully-written in Go programming language our framework can be extended for solving different types of tasks with different algorithms; this was demonstrated by implementation of two popular algorithms for OP solving—Ant Colony Optimization and Recursive Greedy Algorithm. Computational efficiency of the framework was shown through solving four well-known OP types: classic Orienteering Problem (OP), Orienteering Problem with Compulsory Vertices (OPCV), Orienteering Problem with Time Windows (OPTW), and Time Dependent Orienteering Problem (TDOP) along with OPFP. Experiments were conducted on a large multi-source dataset for Saint Petersburg, Russia, containing data from Instagram, TripAdvisor, Foursquare and official touristic website. Temperament and Psychological Types can be defined as innate psychological characteristics associated with how we relate with the world, and often influence our study and career choices. Furthermore, understanding these features help us manage conflicts, develop leadership, improve teaching and many other skills. Assigning temperament and psychological types is usually made by filling specific questionnaires. However, it is possible to identify temperamental characteristics from a linguistic and behavioral analysis of social media data from a user. Thus, machine-learning algorithms can be used to learn from a user’s social media data and infer his/her behavioral type. This paper initially provides a brief historical review of theories on temperament and then brings a survey of research aimed at predicting temperament and psychological types from social media data. It follows with the proposal of a framework to predict temperament and psychological types from a linguistic and behavioral analysis of Twitter data. The proposed framework infers temperament types following the David Keirsey’s model, and psychological types based on the MBTI model. Various data modelling and classifiers are used. The results showed that Random Forests with the LIWC technique can predict with 96.46% of accuracy the Artisan temperament, 92.19% the Guardian temperament, 78.68% the Idealist, and 83.82% the Rational temperament. The MBTI results also showed that Random Forests achieved a better performance with an accuracy of 82.05% for the E/I pair, 88.38% for the S/N pair, 80.57% for the T/F pair, and 78.26% for the J/P pair. A recurrent criticism concerning the use of online social media data in political science research is the lack of demographic information about social media users. By employing a face-recognition algorithm to the profile pictures of Facebook users, the paper derives two fundamental demographic characteristics (age and gender) of a sample of Facebook users who interacted with the most relevant British parties in the two weeks before the Brexit referendum of 23 June 2016. The article achieves the goals of (i) testing the precision of the algorithm, (ii) testing its validity, (iii) inferring new evidence on digital mobilisation, and (iv) tracing the path for future developments and application of the algorithm. The findings show that the algorithm is reliable and that it can be fruitfully used in political and social sciences both to confirm the validity of survey data and to obtain information from populations that are generally unavailable within traditional surveys. Viral marketing has been one of the main marketing modes. However, theoretical study of viral marketing is still lacking. This paper focuses on the problem of developing a cost-effective dynamic discount pricing strategy for a viral marketing campaign. First, based on a novel word-of-mouth propagation model, we model the original problem as an optimal control problem. Second, we show that the optimal control problem admits an optimal control and present the optimality system for solving the optimal control problem. Next, we solve some optimal control models to get their respective optimal dynamic discount pricing strategies. Finally, we examine the effect of some factors on the maximum marketing profit. The current marketing landscape, apart from conventional approaches, consists of campaigns designed especially for launching information diffusion processes within online networks. Associated research is focused on information propagation models, campaign initialization strategies and factors affecting campaign dynamics. In terms of algorithms and performance evaluation, the final coverage represented by the fraction of activated nodes within a target network is usually used. It is not necessarily consistent with the real marketing campaigns using various characteristics and parameters related to coverage, costs, behavioral patterns and time factors for overall evaluation. This paper presents assumptions for a decision support system for multi-criteria campaign planning and evaluation with inputs from agent-based simulations. The results, which are delivered from a simulation model based on synthetic networks in a form of decision scenarios, are verified within a real network. Last, but not least, the study proposes a multi-objective campaign evaluation framework with several campaign evaluation metrics integrated. The results showed that the recommendations generated with the use of synthetic networks applied to real networks delivered results according to the decision makers’ expectation in terms of the used evaluation criteria. Apart from practical applications, the proposed multi-objective approach creates new evaluation possibilities for theoretical studies focused on information spreading processes within complex networks. Certificateless aggregate signature (CLAS) is a crucial cryptosystem. It can not only compress multiple signatures into a short signature, but also ensure the validity of each signature participating in the aggregation by verifying the validity of an resulting aggregate signature. Therefore, a secure and efficient CLAS scheme is very useful for resource-constrained environments because it greatly reduces the overall length of the signature and the verifier’s computational overhead. Cheng et al. presented an efficient CLAS scheme and proved its security in the random oracle model. However, we find that their scheme has security flaws. In this paper, we demonstrate that Cheng et al.’s CLAS scheme is vulnerable to coalition attacks from internal signers. To overcome these attacks, we present an improved CLAS scheme and prove that it is existentially unforgeable under the computational Diffie-Hellman assumption. In addition, our CLAS scheme can not only resist coalition attacks but also generate a very short aggregate signature. The exponential growth of mobile traffic means that operators must upgrade their mobile networks to provide higher capacity to final users. A promising alternative is to deploy heterogeneous networks (HetNets) that combine macro Base Stations (BSs) and SmallCells (SCs), although this increases the complexity and cost of the transport (SCs to Fiber Access Point–FAP). Most of the planning strategies outlined in the literature are aimed at reducing the number of SCs and ignore the impact that the transport segment might have on the total cost of network deployment. In this paper, heuristics are used for the joint planning of radio (i.e., SCs) and transport resources (i.e., point-to-point fiber links). These were compared and examined to determine the advantages and disadvantages of each approach, and in some cases, this led to a 50% reduction in total costs, while still creating a non-scalable network. Influence maximization has attracted a lot of attention due to its numerous applications, including diffusion of social movements, the spread of news, viral marketing and outbreak of diseases. The objective is to discover a group of users that are able to maximize the spread of influence across a network. The greedy algorithm gives a solution to the Influence Maximization problem while having a good approximation ratio. Nevertheless it does not scale well for large scale datasets. In this paper, we propose Matrix Influence, MATI, an efficient algorithm that can be used under both the Linear Threshold and Independent Cascade diffusion models. MATI is based on the precalculation of the influence by taking advantage of the simple paths in the node’s neighborhood. An extensive empirical analysis has been performed on multiple real-world datasets showing that MATI has competitive performance when compared to other well-known algorithms with regards to running time and expected influence spread. The accuracy and diversity of recommendation algorithms have always been the research hotspot of recommender systems. A good recommender system should not only have high accuracy and diversity, but also have adequate robustness against spammer attacks. However, the issue of recommendation robustness has received relatively little attention in the literature. In this paper, we systematically study the influences of different spammer behaviors on the recommendation results in various recommendation algorithms. We further propose an improved algorithm by incorporating the inner-similarity of user’s purchased items in the classic KNN approach. The new algorithm effectively enhances the robustness against spammer attacks and thus outperforms traditional algorithms in recommendation accuracy and diversity when spammers exist in the online commercial systems. Wireless Mesh Networks (WMNs) integrate the advantages of WLANs and mobile Ad Hoc networks, which have become the key techniques of next-generation wireless networks in the context of emergency recovery. Wireless Mesh Networks (WMNs) are multi-hop wireless networks with instant deployment, self-healing, self-organization and self-configuration features. These capabilities make WMNs a promising technology for incident and emergency communication. An incident area network (IAN) needs a reliable and lively routing path during disaster recovery and emergency response operations when infrastructure-based communications and power resources have been destroyed and no routes are available. Power aware routing plays a significant role in WMNs, in order to provide continuous efficient emergency services. The existing power aware routing algorithms used in wireless networks cannot fully fit the characteristics of WMNs, to be used for emergency recovery. This paper proposes a power aware routing algorithm (PARA) for WMNs, which selects optimal paths to send packets, mainly based on the power level of next node along the path. This algorithm was implemented and tested in a proven simulator. The analytic results show that the proposed power node-type aware routing algorithm metric can clearly improve the network performance by reducing the network overheads and maintaining a high delivery ratio with low latency. Natural disasters like hurricanes, floods or earthquakes can damage power grid devices and create cascading blackouts and islands. The nature of failure propagation and extent of damage, among other factors, is dependent on the structural features of the grid, that are distinct from that of random networks. This paper analyzes the structural vulnerability of real power grids to impending disasters and presents intuitive graphical metrics to quantify the extent of topological damage. We develop two improved graph eigen-value based bounds on the grid vulnerability. Further we study adversarial attacks aimed at weakening the grid’s structural robustness and present three combinatorial algorithms to determine the optimal topological attack. A freight train service network generally involves two categories of trains: unscheduled trains, whose operating frequencies fluctuate with the freight demand, and scheduled trains, which are operated based on regular timetables similar to passenger trains. The timetables for scheduled trains are released to the public once determined, and they are not influenced by the freight demand. Typically, the total capacity of scheduled trains can satisfy the predicted average demand of express cargos. However, in practice, the demand always changes. Therefore, a method to assign the shipments to scheduled and unscheduled train services has become an important issue faced in railway transportation. This paper focuses on the coordinated optimization of rail express cargo assignment in a hybrid train services network. On the premise of fully utilizing the capacity of scheduled train services, we propose a car-to-train assignment model to reasonably assign rail express cargos to scheduled and unscheduled trains. The objective aims to maximize the profit of transporting the rail express cargos. The constraints include the capacity restriction on the service arcs, flow balance constraints, transportation due date constraints and logical relationship constraints among the decision variables. Furthermore, we discuss a linearization technique to convert the nonlinear transportation due date constraint into a linear constraint, making it possible to solve by a standard optimization solver. Finally, an illustrative case study based on the Beijing-Guangzhou Railway Line is carried out to demonstrate the effectiveness and efficiency of the proposed solution approach. This paper describes the web-based automated disease-related topic extraction system, called to DiTeX, which monitors important disease-related topics and provides associated information. National disease surveillance systems require a considerable amount of time to inform people of recent outbreaks of diseases. To solve this problem, many studies have used Internet-based sources such as news and Social Network Service (SNS). However, these sources contain many intentional elements that disturb extracting important topics. To address this challenge, we employ Natural Language Processing and an effective ranking algorithm, and develop DiTeX that provides important disease-related topics. This report describes the web front-end and back-end architecture, implementation, performance of the ranking algorithm, and captured topics of DiTeX. We describe processes for collecting Internet-based data and extracting disease-related topics based on search keywords. Our system then applies a ranking algorithm to evaluate the importance of disease-related topics extracted from these data. Finally, we conduct analysis based on real-world incidents to evaluate the performance and the effectiveness of DiTeX. To evaluate DiTeX, we analyze the ranking of well-known disease-related incidents for various ranking algorithms. The topic extraction rate of our ranking algorithm is superior to those of others. We demonstrate the validity of DiTeX by summarizing the disease-related topics of each day extracted by our system. To our knowledge, DiTeX is the world’s first automated web-based real-time service system that extracts and presents disease-related topics, trends and related data through web-based sources. Traditional methods for monitoring influenza are haphazard and lack fine-grained details regarding the spatial and temporal dynamics of outbreaks. Twitter gives researchers and public health officials an opportunity to examine the spread of influenza in real-time and at multiple geographical scales. In this paper, we introduce an improved framework for monitoring influenza outbreaks using the social media platform Twitter. Relying upon techniques from geographic information science (GIS) and data mining, Twitter messages were collected, filtered, and analyzed for the thirty most populated cities in the United States during the 2013–2014 flu season. The results of this procedure are compared with national, regional, and local flu outbreak reports, revealing a statistically significant correlation between the two data sources. The main contribution of this paper is to introduce a comprehensive data mining process that enhances previous attempts to accurately identify tweets related to influenza. The ever-increasing quantity and complexity of scientific production have made it difficult for researchers to keep track of advances in their own fields. This, together with growing popularity of online scientific communities, calls for the development of effective information filtering tools. We propose here an algorithm which simultaneously computes reputation of users and fitness of papers in a bipartite network representing an online scientific community. Evaluation on artificially-generated data and real data from the Econophysics Forum is used to determine the method's best-performing variants. We show that when the input data is extended to a multilayer network including users, papers and authors and the algorithm is correspondingly modified, the resulting performance improves on multiple levels. In particular, top papers have higher citation count and top authors have higher h-index than top papers and top authors chosen by other algorithms. It is a classic topic of social network analysis to evaluate the importance of nodes and identify the node that takes on the role of core or bridge in a network. Because a single indicator is not sufficient to analyze multiple characteristics of a node, it is a natural solution to apply multiple indicators that should be selected carefully. An intuitive idea is to select some indicators with weak correlations to efficiently assess different characteristics of a node. However, this paper shows that it is much better to select the indicators with strong correlations. Because indicator correlation is based on the statistical analysis of a large number of nodes, the particularity of an important node will be outlined if its indicator relationship doesn't comply with the statistical correlation. Therefore, the paper selects the multiple indicators including degree, ego-betweenness centrality and eigenvector centrality to evaluate the importance and the role of a node. The importance of a node is equal to the normalized sum of its three indicators. A candidate for core or bridge is selected from the great degree nodes or the nodes with great ego-betweenness centrality respectively. Then, the role of a candidate is determined according to the difference between its indicators' relationship with the statistical correlation of the overall network. Based on 18 real networks and 3 kinds of model networks, the experimental results show that the proposed methods perform quite well in evaluating the importance of nodes and in identifying the node role. The reconstruction of the topology of gene regulatory networks (GRNs) using high throughput genomic data such as microarray gene expression data is an important problem in systems biology. The main challenge in gene expression data is the high number of genes and low number of samples; also the data are often impregnated with noise. In this paper, in dealing with the noisy data, Kalman filter based method that has the ability to use prior knowledge on learning the network was used. In the proposed method namely (KFLR), in the first phase by using mutual information, the noisy regulations with low correlations were removed. The proposed method utilized a new closed form solution to compute the posterior probabilities of the edges from regulators to the target gene within a hybrid framework of Bayesian model averaging and linear regression methods. In order to show the efficiency, the proposed method was compared with several well know methods. Identifying influential nodes is an important topic in many diverse applications, such as accelerating information propagation, controlling rumors and diseases. Many methods have been put forward to identify influential nodes in complex networks, ranging from node centrality to diffusion-based processes. However, most of the previous studies do not take into account overlapping communities in networks. In this paper, we propose an effective method based on network representation learning. The method considers not only the overlapping communities in networks, but also the network structure. For railway operators, one of many important goals is to improve the utilization efficiency of electric multiple units (EMUs). When operators design EMU circulation plans, EMU type restrictions are critical factors when assigning EMUs to the correct depots for maintenance. However, existing studies only consider that EMUs are maintained at their home depots. However, targeting that problem, in this paper, an optimization model for the EMU circulation planning problem that allows depots to be selected for EMU maintenance is proposed. This model aims at optimizing the number of used EMUs and the number of EMU maintenance tasks and simultaneously incorporates other important constraints, including type restrictions, on EMU maintenance and night accommodation capacity at depots. In order to solve the model, a branch-and-price algorithm is also developed. A case study of a real-world high-speed railway was conducted to compare and analyze the effects of different maintenance location constraints. The results show that the number of EMUs used will decrease under the maintenance sharing scheme, the number of EMU maintenance tasks can be reduced, and the time occupied in EMU maintenance will be released. In addition, the scheme of maintenance resources sharing and increases to mileage limits can effectively decrease the number of EMU maintenance tasks significantly.
