Populations of forest trees exhibit large temporal fluctuations, but little is known about the synchrony of these fluctuations across space, including their sign, magnitude, causes and characteristic scales. These have important implications for metapopulation persistence and theoretical community ecology. Using data from permanent forest plots spanning local, regional and global spatial scales, we measured spatial synchrony in tree population growth rates over sub-decadal and decadal timescales and explored the relationship of synchrony to geographical distance. Synchrony was high at local scales of less than 1 km, with estimated Pearson correlations of approximately 0.6–0.8 between species' population growth rates across pairs of quadrats. Synchrony decayed by approximately 17–44% with each order of magnitude increase in distance but was still detectably positive at distances of 100 km and beyond. Dispersal cannot explain observed large-scale synchrony because typical seed dispersal distances (<100 m) are far too short to couple the dynamics of distant forests on decadal timescales. We attribute the observed synchrony in forest dynamics primarily to the effect of spatially synchronous environmental drivers (the Moran effect), in particular climate, although pests, pathogens and anthropogenic drivers may play a role for some species. There is an urgent need for reliable data on the impacts of deforestation on tropical biodiversity. The city-state of Singapore has one of the most detailed biodiversity records in the tropics, dating back to the turn of the 19th century. In 1819, Singapore was almost entirely covered in primary forest, but this has since been largely cleared. We compiled more than 200 y of records for 10 major taxonomic groups in Singapore (>50,000 individual records; >3,000 species), and we estimated extinction rates using recently developed and novel statistical models that account for “dark extinctions,” i.e., extinctions of undiscovered species. The estimated overall extinction rate was 37% (95% CI [31 to 42%]). Extrapolating our Singapore observations to a future business-as- usual deforestation scenario for Southeast Asia suggests that 18% (95% CI [16 to 22%]) of species will be lost regionally by 2100. Our extinction estimates for Singapore and Southeast Asia are a factor of two lower than previous estimates that also attempted to account for dark extinctions. Aim: Artificial island habitats such as human‐made wetlands are emerging novel ecosystems. Understanding the drivers of diversity in such artificial systems is essential for balancing the goals of biodiversity conservation and human socio‐economic needs. Location: Telangana state, India. Methods: We surveyed water birds in a network of 57 artificial wetlands and assessed four macroecological biodiversity patterns: spatial betadiversity, temporal betadiversity, species‐abundance distributions (SADs), and the species–area relationship (SAR). We employed a mix of phenomenological and mechanistic models to examine the four macroecological patterns. We hypothesized that the wetland bird communities are primarily structured by immigration–extinction dynamics and thus that spatial and temporal betadiversity would be high, the within‐wetland SADs would exhibit a large number of rare species and a monotonically declining overall shape, and that the SAR across wetlands would be strongly increasing. Results: Spatial and temporal betadiversity were both high and mostly attributable to turnover rather than nestedness. While the pooled SAD exhibited an interior mode, the SAD for individual wetlands was generally log‐series distributed, consistent with a model in which immigration among wetlands is high. The SAR exhibited an increasing trend, with the 'small‐island effect', which reflects constraints on immigration and is often observed for true island archipelagos, being absent. Main Conclusions: We tentatively conclude that bird diversity in this network of artificial wetlands is mainly structured by immigration–extinction dynamics, although we acknowledge that some of the patterns are also consistent with niche dynamics and future research should measure relevant biotic and abiotic variables in these wetlands. We encourage future work in which our rich dataset is used to fit dynamic models that permit more‐detailed quantitative inferences about mechanisms structuring diversity in this novel ecosystem, which can ultimately also inform conservation management. The question of whether biodiversity conservation and carbon conservation can be synergistic hinges on the form of the biodiversity–productivity relationship (BPR), a fundamental ecological pattern. The stakes are particularly high when it comes to forests, which at a global level comprises a large fraction of both biodiversity and carbon. And yet, in forests, the BPR is relatively poorly understood. In this review, we critically evaluate research on forest BPRs, focussing on the experimental and observational studies of the last 2 decades. We find general support for a positive forest BPR, suggesting that biodiversity and carbon conservation are synergistic to a degree. However, we identify several major caveats: (i) although, on average, productivity may increase with biodiversity, the highest-yielding forests are often monocultures of very productive species; (ii) productivity typically saturates at fewer than ten species; (iii) positive BPRs can be driven by some third variable, in particular stem density, instead of a causal arrow from biodiversity to productivity; (iv) the BPR's sign and magnitude varies across spatial grains and extents, and it may be weak at scales relevant to conservation; and (v) most productivity estimates in forests are associated with large errors. We conclude by explaining the importance of these caveats for both conservation programmes focussed on protection of existing forests and conservation programmes focussed on restoring or replanting forests. Neutral models in ecology assume that all species are demographically equivalent, such that their abundances differ ultimately because of demographic stochasticity rather than selection. In spite of their simplicity, neutral models have been found to accurately reproduce static patterns of biodiversity for diverse communities. However, the same neutral models have been found to exhibit species abundance dynamics that are far too slow compared to reality, resulting in poor fits to temporally dynamic patterns of biodiversity. Here, we show that one of the root causes of these slow dynamics is the additional assumption that a community has reached an equilibrium with a fixed community size, with species that have a net growth rate close to zero. We removed this additional assumption by constructing and analyzing a neutral model with an expected community size that can change over time and is not necessarily at equilibrium, which thus allows the historical formation of a community to be represented explicitly. Our analysis demonstrated that for the general scenario where a small community rapidly grows in size to a carrying capacity, representing recovery from ecological disturbance or assembly of a new community, the model produced much larger changes in species abundances and much shorter species ages than a neutral model at an equilibrium with fixed community size. In addition, the species abundance distribution was biphasic with a subset of abundant species arising from a founder effect. We confirmed these new results in applications of the new model to the specific scenario of recovery of the Amazon tree community after the end-Cretaceous bolide impact, which involved periods of increasing and decreasing community size. Habitat complexity has been considered a key driver of biodiversity and other ecological phenomena for nearly a century. However, there is still no consensus over the definition of complexity or how to measure it. Up‐to‐date and clear guidance on measuring complexity is urgently needed, particularly given the rise of remote sensing and advent of technologies that allow environments to be scanned at unprecedented spatial extents and resolutions. Here we review how complexity is measured in ecology. We provide a framework for metrics of habitat complexity, and for the related concept of spatial heterogeneity. We focus on the two most commonly used complexity metrics in ecology: fractal dimension and rugosity. We discuss the pros and cons of these metrics using practical examples from our own empirical data and from simulations. Fractal dimension is particularly widely used, and we provide a critical examination of it drawing on research from other scientific fields. We also discuss informational metrics of complexity and their potential benefits. We chart a path forward for research on measuring habitat complexity by presenting, as a guide, sets of essential and desirable criteria that a metric of complexity should possess. Theoretical ecologists have analysed a range of neutral models but few including stage structure. Here we introduce a stage‐structured neutral model, by extending the standard spatial neutral model to have two‐stage classes: a juvenile stage and a reproductive stage. We find that formulas for biodiversity patterns (e.g. species–area relationships and species abundance distributions) of reproductives in the stage‐structured model can be obtained from the corresponding standard formulas via a parameter rescaling, which involves calculating an effective speciation rate parameter and an effective dispersal parameter. This is useful because it means existing knowledge about the non‐stage‐structured model can be transferred to the stage‐structured model, providing that applications focus exclusively on the reproductive stage. One surprising implication is that the presence of a juvenile stage can substantially increase the species richness of reproductive individuals: a juvenile stage with a length fraction k that of the reproductive stage increases reproductive species richness by roughly the same factor. We apply our new formulas to a case study of tropical forest trees in Panama and find that while the stage‐structured model makes different predictions than the standard model, it does not fix known problems with cross‐scale predictions. We speculate that some of our results, in particular the result that the presence of a juvenile stage increases community diversity, likely apply to non‐neutral systems as well. Canopy gaps are widely recognized as being crucial for maintaining the diversity of forest tree communities. But empirical studies have found mixed results because the differences in diversity between individual gaps and non‐gaps are often small and statistically undetectable. One overlooked factor, however, is how small individual gap versus non‐gap differences may accumulate across sites and potentially have a large effect on forest diversity at the plot scale. Our study investigated sapling richness, density, and composition in 124 treefall gaps, and 200 non‐gap sites in the 50‐ha tropical forest plot at Barro Colorado Island (BCI), Panama. Additionally, we analyzed species accumulation curves to understand how species richness increases with increasing stem numbers. We observed that sapling richness and density were only slightly higher in gaps 7 years after formation and statistically indistinguishable from non‐gaps after 12 years. However, species accumulation curves across multiple gaps were substantially higher than those across non‐gaps. Species composition showed small differences between individual gaps and non‐gaps but differed significantly between collections of gaps and non‐gaps. Specifically, 55 species specialized in 7‐year‐old gaps compared with 24 in non‐gaps; of these, 23 gap‐specialized species and zero non‐gap species were pioneers. Our results indicate that tree species richness is higher in gaps because of both higher stem density and the presence of gap‐specialized species. Half a century ago, Janzen and Connell hypothesized that the high tree species diversity in tropical forests is maintained by specialized natural enemies. Along with other mechanisms, these can cause conspecific negative density dependence (CNDD) and thus maintain species diversity. Numerous studies have measured proxies of CNDD worldwide, but doubt about its relative importance remains. We find ample evidence for CNDD in local populations, but methodological limitations make it difficult to assess if CNDD scales up to control community diversity and thereby local and global biodiversity patterns. A combination of more robust statistical methods, new study designs, and eco-evolutionary models are needed to provide a more definite evaluation of the importance of CNDD for geographic variation in plant species diversity. Stabilizing conspecific negative density dependence (CNDD) is a classical explanation for diversity maintenance in species-rich ecosystems, particularly in tropical forests. Fifty years after Janzen and Connell popularized this idea, a plethora of empirical evidence suggests that CNDD can be found at all latitudes and for many tree species. On closer inspection, however, it is still unclear if locally measured density effects are indeed stabilizing community dynamics and, moreover, if they have a causal effect on large-scale diversity and abundance patterns, such as the latitudinal diversity gradient. More robust and comparable CNDD estimates are needed, coupled with a theoretical research program that aims at understanding the role of CNDD for coexistence in stochastic multispecies communities as well as macroecological and macroevolutionary diversity patterns. A goal of ecology is to identify the stabilizing mechanisms that maintain species diversity in the face of competitive exclusion and drift. For tropical forest tree communities, it has been hypothesized that high diversity is maintained via Janzen-Connell effects, whereby host-specific natural enemies prevent any one species from becoming too abundant. Here we explore the plausibility of this hypothesis with theoretical models. We confirm a previous result that when added to a model with drift but no competitive exclusion—that is, a neutral model where intrinsic fitnesses are perfectly equalized across species—Janzen-Connell effects maintain very high species richness that scales strongly with community size. However, when competitive exclusion is introduced—that is, when intrinsic fitnesses vary across species—the number of species maintained by Janzen-Connell effects is substantially reduced and scales much less strongly with community size. Because fitness variation is pervasive in nature, we conclude that the potential of Janzen-Connell effects to maintain diversity is probably weak and that the mechanism does not yet provide a sufficient explanation for the observed high diversity of tropical forest tree communities. Positive species interactions are ubiquitous in natural communities, but the mechanisms through which they operate are poorly understood. One proposed mechanism is resource conversion – the conversion by a benefactor species of a resource from a resource state that is inaccessible to a potential beneficiary species into a resource state that is accessible. Such conversion often occurs as a byproduct of resource consumption, and sometimes in exchange for non‐resource benefits to the benefactor species. At least five known classes of interactions, including both facilitative and mutualistic ones, may be classified as resource conversion interactions. We formulated a generalizable mathematical model for resource conversion interactions and examined two model variants that represent processing chain and nurse plant interactions. We examined the conditions under which these conformed to the stress‐gradient hypothesis (SGH), which predicts increased interaction benefits in more stressful environments. These yielded four key insights: 1) resource conversion interactions can be positive (towards the resource recipient) only when facilitator‐mediated resource conversion is more efficient than the baseline, spontaneous, facilitator‐independent resource conversion; 2) the sign of resource conversion interaction outcomes never switches (e.g. from net positive to net negative) with changing levels of resource availability, when all other parameters are kept constant; 3) processing chain interactions at equilibrium can never be positive in a manner that conforms to the SGH; 4) nurse plant interactions can be positive and conform to the SGH, although the manner in which they do depends largely on how resource stress is defined, and the environmental supply rate of surface soil moisture. The first two insights are likely to be generalizable across all resource conversion interactions. The general agreement of the model with empirical studies suggest that resource conversion is the mechanism underlying the aforementioned interactions, and an ecologically meaningful way of classifying these previously unassociated positive species interactions. Among the local processes that determine species diversity in ecological communities, fluctuation‐dependent mechanisms that are mediated by temporal variability in the abundances of species populations have received significant attention. Higher temporal variability in the abundances of species populations can increase the strength of temporal niche partitioning but can also increase the risk of species extinctions, such that the net effect on species coexistence is not clear. We quantified this temporal population variability for tree species in 21 large forest plots and found much greater variability for higher latitude plots with fewer tree species. A fitted mechanistic model showed that among the forest plots, the net effect of temporal population variability on tree species coexistence was usually negative, but sometimes positive or negligible. Therefore, our results suggest that temporal variability in the abundances of species populations has no clear negative or positive contribution to the latitudinal gradient in tree species richness. Habitat loss leads to species extinctions, both immediately and over the long term as 'extinction debt' is repaid. The same quantity of habitat can be lost in different spatial patterns with varying habitat fragmentation. How this translates to species loss remains an open problem requiring an understanding of the interplay between community dynamics and habitat structure across temporal and spatial scales. Here we develop formulas that characterise extinction debt in a spatial neutral model after habitat loss and fragmentation. Central to our formulas are two new metrics, which depend on properties of the taxa and landscape: 'effective area', measuring the remaining number of individuals and 'effective connectivity', measuring individuals' ability to disperse through fragmented habitat. This formalises the conventional wisdom that habitat area and habitat connectivity are the two critical requirements for long‐term preservation of biodiversity. Symbiotic nitrogen (N)‐fixing trees can provide large quantities of new N to ecosystems, but only if they are sufficiently abundant. The overall abundance and latitudinal abundance distributions of N‐fixing trees are well characterised in the Americas, but less well outside the Americas.Here, we characterised the abundance of N‐fixing trees in a network of forest plots spanning five continents, ~5,000 tree species and ~4 million trees. The majority of the plots (86%) were in America or Asia. In addition, we examined whether the observed pattern of abundance of N‐fixing trees was correlated with mean annual temperature and precipitation.Outside the tropics, N‐fixing trees were consistently rare in the forest plots we examined. Within the tropics, N‐fixing trees were abundant in American but not Asian forest plots (~7% versus ~1% of basal area and stems). This disparity was not explained by mean annual temperature or precipitation. Our finding of low N‐fixing tree abundance in the Asian tropics casts some doubt on recent high estimates of N fixation rates in this region, which do not account for disparities in N‐fixing tree abundance between the Asian and American tropics.Synthesis. Inputs of nitrogen to forests depend on symbiotic nitrogen fixation, which is constrained by the abundance of N‐fixing trees. By analysing a large dataset of ~4 million trees, we found that N‐fixing trees were consistently rare in the Asian tropics as well as across higher latitudes in Asia, America and Europe. The rarity of N‐fixing trees in the Asian tropics compared with the American tropics might stem from lower intrinsic N limitation in Asian tropical forests, although direct support for any mechanism is lacking. Effective urban planning depends on knowing homebuyers' preferences for neighbourhood features that provide different amenities, such as managed parks and trees. As the expansion of tropical urban areas into biodiversity hotspots is predicted to more than double by 2030, knowing homebuyers utility from different vegetation types can contribute to global biodiversity conservation strategies. We used the hedonic pricing method to estimate the economic value of managed, spontaneous and high conservation value vegetation to Singapore public housing using a mixed effects model. On average vegetation had positive effects on property selling price, accounting for 3% of the average property's value, or a total of S$179 million for all public housing apartments sold over 13 months. These effects were almost entirely driven by managed vegetation, which had positive marginal effects on price for 98.1% of properties. The estimated marginal effects of high conservation value vegetation were mostly negative (90.5%% properties), but positive for properties without much managed vegetation nearby. The estimated marginal effects of spontaneous vegetation were mixed and mostly small. To reconcile the goals of protecting high conservation value vegetation and maximising homeowner utility, new public housing developments should contain more managed vegetation but be away from high conservation value vegetation. Abstract: To estimate species loss from habitat destruction, ecologists typically use species–area relationships, but this approach neglects the spatial pattern of habitat fragmentation. Here, we provide new, easily applied, analytical methods that place upper and lower bounds on immediate species loss at any spatial scale and for any spatial pattern of habitat loss. Our formulas are expressed in terms of what we name the ‘Preston function’, which describes triphasic species–area relationships for contiguous regions. We apply our method to case studies of deforestation and tropical tree species loss at three different scales: a 50 ha forest plot in Panama, the tropical city‐state of Singapore and the Brazilian Amazon. Our results show that immediate species loss is somewhat insensitive to fragmentation pattern at small scales but highly sensitive at larger scales: predicted species loss in the Amazon varies by a factor of 16 across different spatial structures of habitat loss. How many species have gone extinct in modern times before being described by science? To answer this question, and thereby get a full assessment of humanity's impact on biodiversity, statistical methods that quantify undetected extinctions are required. Such methods have been developed recently, but they are limited by their reliance on parametric assumptions; specifically, they assume the pools of extant and undetected species decay exponentially, whereas real detection rates vary temporally with survey effort and real extinction rates vary with the waxing and waning of threatening processes. We devised a new, nonparametric method for estimating undetected extinctions. As inputs, the method requires only the first and last date at which each species in an ensemble was recorded. As outputs, the method provides estimates of the proportion of species that have gone extinct, detected, or undetected and, in the special case where the number of undetected extant species in the present day is assumed close to zero, of the absolute number of undetected extinct species. The main assumption of the method is that the per-species extinction rate is independent of whether a species has been detected or not. We applied the method to the resident native bird fauna of Singapore. Of 195 recorded species, 58 (29.7%) have gone extinct in the last 200 years. Our method projected that an additional 9.6 species (95% CI 3.4, 19.8) have gone extinct without first being recorded, implying a true extinction rate of 33.0% (95% CI 31.0%, 36.2%). We provide R code for implementing our method. Because our method does not depend on strong assumptions, we expect it to be broadly useful for quantifying undetected extinctions. MacArthur and Wilson's theory of island biogeography predicts that island species richness should increase with island area. This prediction generally holds among large islands, but among small islands species richness often varies independently of island area, producing the so-called 'small-island effect' and an overall biphasic species-area relationship (SAR). Here, we develop a unified theory that explains the biphasic island SAR. Our theory's key postulate is that as island area increases, the total number of immigrants increases faster than niche diversity. A parsimonious mechanistic model approximating these processes reproduces a biphasic SAR and provides excellent fits to 100 archipelago datasets. In the light of our theory, the biphasic island SAR can be interpreted as arising from a transition from a niche-structured regime on small islands to a colonization-extinction balance regime on large islands. The first regime is characteristic of classic deterministic niche theories; the second regime is characteristic of stochastic theories including the theory of island biogeography and neutral theory. The data furthermore confirm our theory's key prediction that the transition between the two SAR regimes should occur at smaller areas, where immigration is stronger (i.e. for taxa that are better dispersers and for archipelagos that are less isolated). Termites are eusocial insects that evolved from solitary cockroaches. It is not known precisely what factors drove the evolution of termite eusociality, that is, skewed reproduction with distinct winged reproductive and wingless worker phenotypes. In other eusocial insects (bees and wasps), reproductive skew evolved first and phenotype differences evolved second. We propose that the reverse pattern occurred in termites, that is, that the winged-wingless diphenism evolved before eusociality. We discuss existing phylogenetic and pheromonal evidence supporting our hypothesis. We provide new experimental evidence from themost basal termite species (Mastotermes darwiniensis), suggesting that the ancestral state was indeed diphenic but presocial.Wepropose that the mechanismpromoting awinged-wingless diphenism—in the absence of eusociality—was greater predation of aerial than terrestrial dispersers, and we support this with a game theoretic model.Weaugment our hypothesis with a novel explanation for the evolution of the developmental pathways leading to winged and wingless phenotypes in termites. An added benefit of our hypothesis is that it neatly explains the origin of termite eusociality itself: in the pre-eusocial ancestral species, the poor dispersal ability of the wingless phenotype would have led to clustering of relatives around shared resources—a prerequisite for nonparental care of close relatives. Many infectious diseases exist as multiple variants, with interactions between variants potentially driving epidemiological dynamics. These diseases include dengue, which infects hundreds of millions of people every year and exhibits complex multi-serotype dynamics. Antibodies produced in response to primary infection by one of the four dengue serotypes can produce a period of temporary cross-immunity (TCI) to infection by other serotypes. After this period, the remaining antibodies can facilitate the entry of heterologous serotypes into target cells, thus enhancing severity of secondary infection by a heterologous serotype. This represents antibody-dependent enhancement (ADE). In this study, we analyze an epidemiological model to provide novel insights into the importance of TCI and ADE in producing cyclic outbreaks of dengue serotypes. Our analyses reveal that without TCI, such cyclic outbreaks are synchronous across serotypes and only occur when ADE produces high transmission rates. In contrast, the presence of TCI allows asynchronous cycles of serotypes by inducing a time lag between recovery from primary infection by one serotype and secondary infection by another, with such cycles able to occur without ADE. Our results suggest that TCI is a fundamental driver of asynchronous cycles of dengue serotypes and possibly other multi-variant diseases. [ABSTRACT FROM AUTHOR]

Hyperdiverse tropical forest tree communities illustrate a fundamental problem in ecology: How can many species coexist given relatively few limiting resources? Neutral theory provides a solution by positing that species have equal fitness and hence drift to extinction slowly. However, neutral theory seriously under‐predicts temporal changes in species abundances. This can be remedied by breaking neutrality and adding temporal environmental stochasticity (TES), but the mechanisms mediating the effects of TES on species richness remain unclear. Here, we make progress by analysing a local community model with species competing for a common resource under TES, to derive formulae partitioning species richness according to different mechanisms.By applying our formulae to generic parameter sets for tropical forest tree communities, we found that when the autocorrelation time of TES was short, the dominant mechanism driving species richness was non‐linear averaging of the interspecific competition term over time, which reduced the typical strength of interspecific competition and boosted richness relative to the neutral case. However, greater immigration to the community resulted in more species and hence weaker non‐linear averaging due to the law of large numbers. In contrast, when the autocorrelation time of TES was long, the dominant mechanism driving species richness was strong selection between changes in environmental conditions, which increased the typical strength of interspecific competition and reduced richness relative to the neutral case.By applying our formulae to a specific parameter set for a tropical forest tree community in Panama, we found that TES had minor effects on species richness because (i) the immigration rate was sufficiently large for non‐linear averaging of the interspecific competition term to be weak and (ii) the autocorrelation time was sufficiently short to suppress the effects of selection.Synthesis. Individual species are distributed inhomogeneously over space and time, yet, within large communities of species, aggregated patterns of biodiversity seem to display nearly universal behaviour. Neutral models assume that an individual's demographic prospects are independent of its species identity. They have successfully predicted certain static, time-independent patterns. But they have generally failed to predict temporal patterns, such as species ages or population dynamics. We construct a new, multispecies framework incorporating competitive differences between species, and assess the impact of this competition on static and dynamic patterns of biodiversity. We solve this model exactly for the special case of a Red Queen hypothesis, where fitter species are continually arising. The model predicts more realistic species ages than neutral models, without greatly changing predictions for static species abundance distributions. Long-term surveys of entire communities of species are needed to measure fluctuations in natural populations and elucidate the mechanisms driving population dynamics and community assembly. We analysed changes in abundance of over 4000 tree species in 12 forests across the world over periods of 6-28 years. Abundance fluctuations in all forests are large and consistent with population dynamics models in which temporal environmental variance plays a central role. At some sites we identify clear environmental drivers, such as fire and drought, that could underlie these patterns, but at other sites there is a need for further research to identify drivers. In addition, cross-site comparisons showed that abundance fluctuations were smaller at species-rich sites, consistent with the idea that stable environmental conditions promote higher diversity. Much community ecology theory emphasises demographic variance and niche stabilisation; we encourage the development of theory in which temporal environmental variance plays a central role. Abstract: Biogeography seeks to understand the mechanisms that drive biodiversity across long temporal and large spatial scales. Theoretical models of biogeography can be tested by comparing their predictions of quantities such as species ages against empirical estimates. It has previously been claimed that the neutral theory of biodiversity and biogeography predicts species ages that are unrealistically long. Any improved theory of biodiversity must rectify this problem, but first it is necessary to quantify the problem precisely. Here we provide analytical expressions for species ages in neutral biodiversity communities. We analyse a spatially implicit metacommunity model and solve for both the zero-sum and non-zero-sum cases. We explain why our new expressions are, in the context of biodiversity, usually more appropriate than those previously imported from neutral molecular evolution. Because of the time symmetry of the spatially implicit neutral model, our expressions also lead directly to formulas for species persistence times and species lifetimes. We use our new expressions to estimate species ages of forest trees under a neutral model and find that they are about an order of magnitude shorter than those predicted previously but still unrealistically long. The relationship between species richness and ecosystem function, as measured by productivity or biomass, is of long-standing theoretical and practical interest in ecology. This is especially true for forests, which represent a majority of global biomass, productivity and biodiversity., Here, we conduct an analysis of relationships between tree species richness, biomass and productivity in 25 forest plots of area 8-50 ha from across the world. The data were collected using standardized protocols, obviating the need to correct for methodological differences that plague many studies on this topic., We found that at very small spatial grains (0.04 ha) species richness was generally positively related to productivity and biomass within plots, with a doubling of species richness corresponding to an average 48% increase in productivity and 53% increase in biomass. At larger spatial grains (0.25 ha, 1 ha), results were mixed, with negative relationships becoming more common. The results were qualitatively similar but much weaker when we controlled for stem density: at the 0.04 ha spatial grain, a doubling of species richness corresponded to a 5% increase in productivity and 7% increase in biomass. Productivity and biomass were themselves almost always positively related at all spatial grains., Synthesis. This is the first cross-site study of the effect of tree species richness on forest biomass and productivity that systematically varies spatial grain within a controlled methodology. The scale-dependent results are consistent with theoretical models in which sampling effects and niche complementarity dominate at small scales, while environmental gradients drive patterns at large scales. Our study shows that the relationship of tree species richness with biomass and productivity changes qualitatively when moving from scales typical of forest surveys (0.04 ha) to slightly larger scales (0.25 and 1 ha). The large-scale distribution patterns of alien invasive plants (AIP) can provide key information and a theoretical basis for management strategies, including the prevention of invasions, the control and eradication of established AIPs, and the identification of areas at high risk of invasion. This study aims to quantify distribution patterns of AIP in China, to develop approaches that measure the social, economic, and ecological impacts, and to identify areas that are at higher risk of plant invasion. Based on published literature, there were 384 AIPs in China, representing 233 genera from 66 families. Climatic factors were among the primary factors determining AIPs' overall distribution patterns. The majority of AIPs were tropically distributed in China, meaning that they were mainly restricted to southern China. Temperate-distributed AIPs, those distributed only or predominantly in northern China, were fewer but had higher average rates of spread than tropically distributed AIPs. Average ecological and economic impact per AIP was negatively correlated with AIP richness, meaning that areas with relatively few AIPs nevertheless have some of the most detrimental ones. Our comparative evaluation showed that the risk of invasion differed among regions of China, with high-risk areas in southern China (Yunnan, Guangxi, and Guangdong) and central coastal areas of eastern China (Shandong, Hebei, and Jiangsu). In the context of climate change, areas around latitudes of 33° N, including Hebei, Shandong, Henan, and Jiangsu, should be given more attention for the control and prevention of plant invasions. Predictions of high-risk areas for future invasions differed depending on the scale of aggregation and the evaluation index, indicating that invasive risk assessments should be based on multiple factors. The neutral theory of community ecology can predict diversity and abundances of tropical trees, but only under the assumption of steady input of new species into the community. Without input, diversity of a neutral community collapses, so the theory's predictions are not relevant unless novel species evolve or immigrate. We derive analytically the species input needed to maintain a target tree diversity, and find that a rate close to 1.0x10-4 per recruit would maintain the observed diversity of 291 species in the Barro Colorado 50-ha tree plot in Panama. We then measured the rate empirically by comparing species present in one complete enumeration of the plot to those present five years later. Over six census intervals, the observed rate of input was 0.6x10-4 to 1.8x10-4 species per recruit, suggesting that there is adequate immigration of novel species to maintain diversity. Many problems in ecology require the estimation of rates of dispersal of individuals or propagules across physical boundaries. Such problems arise in invasion ecology, forest dynamics, and the neutral theory of biodiversity. In a forest plot, for example, one might ask what proportion of the seed rain originates from outside the plot. A recent study presented analytical approximations that relate the rate of immigration across a boundary to plot geometry and to the parameters of a dispersal kernel in one- and two-dimensional environments. In this study, we provide a more rigorous derivation of these expressions and we derive a more general expression that applies in environments of arbitrary dimension. Abstract: Previous research into the neutral theory of biodiversity has focused mainly on equilibrium solutions rather than time-dependent solutions. Understanding the time-dependent solutions is essential for applying neutral theory to ecosystems in which time-dependent processes, such as succession and invasion, are driving the dynamics. Time-dependent solutions also facilitate tests against data that are stronger than those based on static equilibrium patterns. Here I investigate the time-dependent solutions of the classic spatially implicit neutral model, in which a small local community is coupled to a much larger metacommunity through immigration. I present explicit general formulas for the eigenvalues, left eigenvectors and right eigenvectors of the models’s transition matrix. The time-dependent solutions can then be expressed in terms of these eigenvalues and eigenvectors. Some of these results are translated directly from existing results for the classic Moran model of population genetics (the Moran model is equivalent to the spatially implicit neutral model after a reparameterization); others of the results are new. I demonstrate that the asymptotic time-dependent solution corresponding to just these first two eigenvectors can be a good approximation to the full time-dependent solution. I also demonstrate the feasibility of a partial eigendecomposition of the transition matrix, which facilitates direct application of the results to a biologically relevant example in which a newly invading species is initially present in the metacommunity but absent from the local community. A fundamental challenge in ecology is to understand the mechanisms that govern patterns of relative species abundance. Previous numerical simulations have suggested that complex niche-structured models produce species abundance distributions (SADs) that are qualitatively similar to those of very simple neutral models that ignore differences between species. However, in the absence of an analytical treatment of niche models, one cannot tell whether the two classes of model produce the same patterns via similar or different mechanisms. We present an analytical proof that, in the limit as diversity becomes large, a strong niche model give rises to exactly the same asymptotic form of SAD as the neutral model, and we verify the analytical predictions for a Panamanian tropical forest data set. Our results strongly suggest that neutral processes drive patterns of relative species abundance in high-diversity ecological communities, even when strong niche structure exists. However, neutral theory cannot explain what generates high diversity in the first place, and it may not be valid in low-diversity communities. The critical weight range (CWR) hypothesis for Australian mammals states that extinctions and declines have been concentrated in species with body mass between 35 g and 5.5 kg. The biological basis for this hypothesis is that species of intermediate size are disproportionately impacted by introduced predators. The CWR hypothesis has received support from several statistical studies over the past decade, although the evidence is weaker or non-existent for certain groups such as mesic-zone mammals and arboreal mammals. In this study, we employ an information-theoretic model selection approach to gain further insights into the relationship between body mass and extinction risk in Australian mammals. We find evidence, consistent with the CWR hypothesis, that extinction risk peaks at intermediate body masses for marsupials, rodents and ground-dwelling species, but not for arboreal species. In contrast to previous studies, we find that the CWR describes extinction patterns in the mesic zone as well as the arid zone. In the mesic zone, there is also a weaker tendency for large species above the CWR to be more vulnerable, consistent with extinction patterns on other continents. We find that a more biological plausible Gaussian distribution consistently fits the data better than the polynomial models that have been used in previous studies. Carbon sequestration by afforestation can help mitigate global climate change but may have adverse environmental and economic impacts in some regions. For example, economic incentives for carbon sequestration may encourage the expansion of Pinus radiata timber plantations in the Fynbos biome of South Africa, with negative consequences for water supply and biodiversity. I built a dynamic ecological–economic model to investigate whether afforestation of a Fynbos catchment with Pinus radiata is economically viable when the potential benefits of carbon sequestration and timber production are balanced against the losses to water supply. I found that afforestation appears viable to the forestry industry under current water tariffs and current carbon accounting legislation, but would appear unviable if the forestry industry were to pay the true cost of water used by the plantations. I also found that under various plausible future economic scenarios, afforestation can be associated with either large future economic gains or losses, suggesting a need for future analyses based on branches of decision theory that deal with severe uncertainty. I conclude with a general recommendation that climate legislation should be explicit about the conditions under which afforestation for carbon sequestration of native vegetation is a legitimate climate mitigation strategy. In the classic spatially implicit formulation of Hubbell’s neutral theory of biodiversity a local community receives immigrants from a metacommunity operating on a relatively slow timescale, and dispersal into the local community is governed by an immigration parameter m. A current problem with neutral theory is that m lacks a clear biological interpretation. Here, we derive analytical expressions that relate the immigration parameter m to the geometry of the plot defining the local community and the parameters of a dispersal kernel. Our results facilitate more rigorous and extensive tests of the neutral theory: we conduct a test of neutral theory by comparing estimates of m derived from fits to empirical species abundance distributions to those derived from dispersal kernels and find acceptable correspondence; and we generate a new prediction of neutral theory by investigating how the shapes of species abundance distributions change theoretically as the spatial scale of observation changes. We also discuss how our main analytical results can be used to assess the error in the mean-field approximations associated with spatially implicit formulations of neutral theory. Abstract: Transitions in ecological systems often occur without apparent warning, and may represent shifts between alternative persistent states. Decreasing ecological resilience (the size of the basin of attraction around a stable state) can signal an impending transition, but this effect is difficult to measure in practice. Recent research has suggested that a decreasing rate of recovery from small perturbations (critical slowing down) is a good indicator of ecological resilience. Here we use analytical techniques to draw general conclusions about the conditions under which critical slowing down provides an early indicator of transitions in two-species predator–prey and competition models. The models exhibit three types of transition: the predator–prey model has a Hopf bifurcation and a transcritical bifurcation, and the competition model has two saddle-node bifurcations (in which case the system exhibits hysteresis) or two transcritical bifurcations, depending on the parameterisation. We find that critical slowing down is an earlier indicator of the Hopf bifurcation in predator–prey models in which prey are regulated by predation rather than by intrinsic density-dependent effects and an earlier indicator of transitions in competition models in which the dynamics of the rare species operate on slower timescales than the dynamics of the common species. The critical weight range hypothesis for Australian terrestrial mammals states that species in the intermediate size range 35–5500 g are particularly susceptible to extinction. In a 2001 study Cardillo and Bromham found no statistically significant evidence for this hypothesis and suggested that research should instead focus on why small species are resistant to extinction. We used a similar data set of body sizes of Australian mammals grouped by conservation classification, but we used test statistics (mean deviation above and below the median body size) that are more statistically powerful than those of Cardillo and Bromham (quartiles, maxima, and minima of body size distributions). We found strong evidence in favor of the critical weight range hypothesis: the body size distribution of threatened species was more clustered toward the median body size from above and below. This pattern was statistically significant at the continental scale and in the arid zone, but not in the mesic zone. Confusing statistical significance with evidence of no effect, as Cardillo and Bromham did, can have negative implications for conservation biology because it can result in failure to act when action is warranted or provision of incorrect advice that affects policy and planning decisions. Abstract: Preston''s classic work on the theory of species abundance distributions (SADs) in ecology has been challenged by Dewdney. Dewdney contends that Preston''s veil-line concept, relating to the shape of sample SADs, is flawed. Here, I show that Preston''s and Dewdney''s theories can be reconciled by considering the differing mathematical properties of the sampling process on logarithmic (Preston) versus linear (Dewdney) abundance scales. I also derive several related results and show, importantly, that one cannot reject the log-normal distribution as a plausible SAD based only on sampling arguments, as Dewdney and others have done. Below-canopy UAVs hold promise for automated forest surveys because their sensors can provide detailed information on below-canopy forest structures, especially in dense forests, which may be inaccessible to above-canopy UAVs, aircraft, and satellites. We present an end-to-end autonomous system for estimating tree diameters using a below-canopy UAV in parklands. We used simultaneous localization and mapping (SLAM) and LiDAR data produced at flight time as inputs to diameter-estimation algorithms in post-processing. The SLAM path was used for initial compilation of horizontal LiDAR scans into a 2D cross-sectional map, and then optimization algorithms aligned the scans for each tree within the 2D map to achieve a precision suitable for diameter measurement. The algorithms successfully identified 12 objects, 11 of which were trees and one a lamppost. For these, the estimated diameters from the autonomous survey were highly correlated with manual ground-truthed diameters ( R 2 = 0.92 , root mean squared error = 30.6%, bias = 18.4%). Autonomous measurement was most effective for larger trees (>300 mm diameter) within 10 m of the UAV flight path, for medium trees (200–300 mm diameter) within 5 m, and for trees with regular cross sections. Human cooperation (paying a cost to benefit others) is puzzling from a Darwinian perspective, particularly in groups with strangers who cannot repay nor are family members. The beneficial effects of cooperation typically increase nonlinearly with the number of cooperators, e.g., increasing returns when cooperation is low and diminishing returns when cooperation is high. Such nonlinearity can allow cooperation between strangers to persist evolutionarily if a large enough proportion of the population are already cooperators. However, if a lone cooperator faces a conflict between the group's and its own interests (a social dilemma), that raises the question of how cooperation arose in the first place. We use a mathematically tractable evolutionary model to formalise a chronological narrative that has previously only been investigated verbally: given that ancient humans interacted mostly with family members (genetic homophily), cooperation evolved first by kin selection, and then persisted in situations with nonlinear benefits as homophily declined or even if interactions with strangers became the norm. The model also predicts the coexistence of cooperators and defectors observed in the human population (polymorphism), and may explain why cooperators in behavioural experiments prefer to condition their contribution on the contributions of others (conditional cooperation in public goods games). Estimating the total number of species on Earth has been a longstanding pursuit. Models project anywhere between 2 and 10 million species, and discovery of new species continues to the present day. Despite this, we hypothesized that our current knowledge of phylogenetic diversity (PD) may be almost complete because new discoveries may be less phylogenetically distinct than past discoveries. Focusing on birds, which are well studied, we generated a robust phylogenetic tree for most extant species by combining existing published trees and calculated each discovery's marginal contribution to known PD since the first formal species descriptions in 1758. We found that PD contributions began to plateau in the early 1900s, about half a century earlier than species richness. Relative contributions of each phylogenetic order to known PD shifted over the first 150 years, with a growing contribution of the hyper-diverse perching birds (Passeriformes) in particular, but after the early 1900s this has remained relatively stable. Altogether, this suggests that our knowledge of the evolutionary history of extant birds is mostly complete, with few discoveries of high evolutionary novelty left to be made, and that conclusions of studies using avian phylogenies are likely to be robust to future species discoveries. A long‐standing puzzle in ecology is coexistence of many species despite relatively few limiting resources. Studies using competitive community models have found that temporal environmental stochasticity (TES) can provide a solution by providing a rare‐species advantage, for example by creating temporal niches. However, this appears to contradict studies using population models, which have found that TES‐induced temporal fluctuations in species abundances increase the chance of species becoming rare and hence increase their extinction risk. Here, we clarified how TES affects species richness by analysing a competitive community model using a novel mean‐field approach. We found that when temporal correlation in TES was weak, the dominant effect of TES was to create temporal niches by decreasing the strength of interspecific competition via a temporal averaging effect, thereby increasing species richness relative to the neutral case without TES. In contrast, when temporal correlation was strong, the dominant effect of TES was to increase the strength of selection and hence interspecific competition, thereby decreasing species richness. Compared with these indirect community effects of TES, the direct effects of TES on species richness via temporal fluctuations in abundances of species populations were relatively minor. Isolating the effects of fragmentation per se (i.e., spatial configuration of habitat patches) on species richness is an ongoing challenge as habitat configuration often covaries with the amount of habitat. Consequently, there is a lack of experimental evidence for configurational effects on species richness in the whole landscape. Here, we developed a novel experimental system for testing the independent and interactive effects of habitat area and configuration on tropical intertidal species richness. Our results confirmed the expectation that average species richness would increase monotonically with habitat area. More intriguingly, we found mixed evidence for a non‐monotonic relationship between species richness and fragmentation per se, with the highest richness at intermediate fragmentation configuration, that is, when habitat tiles were placed in a "several‐small" configuration. The effect of habitat configuration was not due to passive sampling (since area was controlled for), variation in total individual abundance, or niche specialization of species to different landscape configurations. We postulate that a combination of processes, including local negative density dependence and dispersal limitation, could give rise to the observed pattern. We emphasize the importance of considering configurational effects on biodiversity at broader spatial scales and for more experimental research to delve into the mechanisms driving the patterns seen here. • Non-pharmaceutical interventions (NPIs) were enacted in COVID-19 pandemic. • We examine effect of NPIs on total disease burden of a non-target respiratory disease. • To do this, we mathematically analyse and simulate four models of varying complexity. • We show that NPIs over about a year have a negative effect on total disease burden. • The negative effect increased in magnitude with the rate at which immunity is lost. The recent global COVID-19 pandemic resulted in governments enacting non-pharmaceutical interventions (NPIs) targeted at reducing transmission of SARS-CoV-2. But the NPIs also affected the transmission of viruses causing non-target seasonal respiratory diseases, including influenza and respiratory syncytial virus (RSV). In many countries, the NPIs were found to reduce cases of such seasonal respiratory diseases, but there is also evidence that subsequent relaxation of NPIs led to outbreaks of these diseases that were larger than pre-pandemic ones, due to the accumulation of susceptible individuals prior to relaxation. Therefore, the net long-term effects of NPIs on the total disease burden of non-target diseases remain unclear. Knowledge of this is important for infectious disease management and maintenance of public health. In this study, we shed light on this issue for the simplified scenario of a set of NPIs that prevent or reduce transmission of a seasonal respiratory disease for about a year and are then removed, using mathematical analyses and numerical simulations of a suite of four epidemiological models with varying complexity and generality. The model parameters were estimated using empirical data pertaining to seasonal respiratory diseases and covered a wide range. Our results showed that NPIs reduced the total disease burden of a non-target seasonal respiratory disease in the long-term. Expressed as a percentage of population size, the reduction was greater for larger values of the basic reproduction number and the immunity loss rate, reflecting larger outbreaks and hence more infections averted by imposition of NPIs. The coexistence of many species within ecological communities poses a long‐standing theoretical puzzle. Modern coexistence theory (MCT) and related techniques explore this phenomenon by examining the chance of a species population growing from rarity in the presence of all other species. The mean growth rate when rare, E[r], is used in MCT as a metric that measures persistence properties (like invasibility or time to extinction) of a population. Here we critique this reliance on E[r] and show that it fails to capture the effect of temporal random abundance variations on persistence properties. The problem becomes particularly severe when an increase in the amplitude of stochastic temporal environmental variations leads to an increase in E[r], since at the same time it enhances random abundance fluctuations and the two effects are inherently intertwined. Abstract: Local adaptation to rare habitats is difficult due to gene flow, but can occur if the habitat has higher productivity. Differences in offspring phenotypes have attracted little attention in this context. We model a scenario where the rarer habitat improves offspring's later competitive ability – a carryover effect that operates on top of local adaptation to one or the other habitat type. Assuming localised dispersal, so the offspring tend to settle in similar habitat to the natal type, the superior competitive ability of offspring remaining in the rarer habitat hampers immigration from the majority habitat. This initiates a positive feedback between local adaptation and trait divergence, which can thereafter be reinforced by coevolution with dispersal traits that match ecotype to habitat type. Rarity strengthens selection on dispersal traits and promotes linkage disequilibrium between locally adapted traits and ecotype‐habitat matching dispersal. Natural communities at all spatiotemporal scales are subjected to a wide variety of environmental pressures, resulting in random changes in the demographic rates of species populations. Previous analyses have examined the effects of such environmental variance on the long-term growth rate and time to extinction of single populations, but studies of its effects on the diversity of communities remain scarce. In this study, we construct a new master-equation model incorporating demographic and environmental variance and use it to examine how statistical patterns of diversity, as encapsulated by species-abundance distributions (SADs), are altered by environmental variance. Unlike previous diffusion models with environmental variance uncorrelated in time (white noise), our model allows environmental variance to be correlated at different timescales (colored noise), thus facilitating representation of phenomena such as yearly and decadal changes in climate. We derive an exact analytical expression for SADs predicted by our model together with a close approximation, and use them to show that the main effect of adding environmental variance is to increase the proportion of abundant species, thus flattening the SAD relative to the log-series form found in the neutral case. This flattening effect becomes more prominent when environmental variance is more correlated in time and has greater effects on species' demographic rates, holding all other factors constant. Furthermore, we show how our model SADs are consistent with those from diffusion models near the white noise limit.
