Simple Summary: Identifying the factors that drive the dynamics of invasive species is critical for predicting potential changes in recipient ecosystems and for implementing effective legislation on non-native species. The polychaetes Marenzelleria spp. are among the most successful alien species that have recently invaded European seas. Using ten years of observations on environmental variables and the distribution of biomass of this and other benthic invertebrates in the Neva estuary, we determined the main factors influencing the abundance and dynamics of this invasive species. Statistical analysis revealed that communities dominated by alien polychaetes were positively associated with water salinity and biotope depth while showing negative associations with water temperature, plankton primary production and chlorophyll concentration. Fluctuations in these variables, largely driven by climate change, may have contributed to the recent decline in the population of this invasive species in the estuary. Predicting which non-indigenous species (NISs) will establish persistent invasive populations and cause significant ecosystem changes remains an important environmental challenge. We analyzed the spatial and temporal dynamics of the entire zoobenthos and the biomass of Marenzelleria spp., one of the most successful invaders in the Baltic Sea, in the Neva estuary in 2014–2023. A considerable decrease in Marenzelleria biomass was observed in the second half of the study period, which was accompanied by a sharp increase in the dominance of opportunistic oligochaete and chironomid species. Our one-way analysis of variance showed that communities with high Marenzelleria biomass had significantly higher diversity and biomass of native benthic crustaceans compared to communities with low alien polychaetes biomass. A high biomass of Marenzelleria was observed in biotopes characterized by low temperatures, high salinity, low plankton primary production and chlorophyll concentration. The results of PCA and one-way ANOVA indicated that these factors significantly influenced the spatial and temporal dynamics of the polychaete biomass. More detailed studies of the responses of NISs to environmental variables are needed to better understand and anticipate their dynamics in different regions of the Baltic Sea in relation to climate warming and anthropogenic impacts. The Neva Estuary situated in the eastern part of the Gulf of Finland is one of the largest estuaries of the Baltic Sea. At present, heavy nutrient and organic matter loading, mainly from the Neva River and point sources in the upper estuary are the most serious environmental problem for the Neva Estuary and adjacent parts of the eastern Gulf of Finland. Long-term studies of mid-summer primary production and mineralization of organic matter were conducted in upper and middle parts of the Neva Estuary. A considerable increase of production and biomass of phytoplankton was observed in the middle part of the estuary during the last decades mainly due to an increase in biomass of cyanobacteria. However, they are mostly concentrated in the upper water layers and only a small part of them reached the near bottom water layers and may be used as a food by zoobenthos. The mineralization of organic matter in the water column was twice higher than primary production that indicates the importance of allochthonous organic matter in the carbon budget of the both parts of the estuary. The carbon isotope signature of seston and most of the zoobenthic species in the upper part of the estuary was close to the signature of allochthonous carbon leaking from watershed (− 27‰). Higher values of δ 13 C of seston in the upper mix layer of the Middle estuary indicate intensive primary production in mid-summer. The carbon isotopic signature of zoobenthos in this part of the estuary was also in general lower than in the Neva Bay reflected higher importance of autochthonous organic matter in food webs of the estuary. The paucity of data on non-indigenous marine species is a particular challenge for understanding the ecology of invasions and prioritising conservation and research efforts in marine ecosystems. Marenzelleria spp. are amongst the most successful non-native benthic species in the Baltic Sea during recent decades. We used stable isotope analysis (SIA) to test the hypothesis that the dominance of polychaete worm Marenzelleria arctia in the zoobenthos of the Neva Estuary after its invasion in the late 2000s is related to the position of this species in the benthic food webs. The trend towards a gradual decrease in the biomass of Marenzelleria worms was observed during 2014-2020, probably due to significant negative relationships between the biomass of oligochaetes and polychaetes, both of which, according to SIA, primarily use allochthonous organic carbon for their production. The biomass of benthic crustaceans practically did not change and remained very low. The SIA showed that, in contrast to the native crustacean Monoporeia affinis, polychates are practically not consumed either by the main invertebrate predator Saduria entomon, which preys on M. affinis, oligochaetes and larvae of chironomids or by benthivorous fish that prefer native benthic crustaceans. A hypothetical model for the position and functional role of M. arctia in the bottom food web is presented and discussed. According the model, the invasion of M. arctia has created an offshoot food chain in the Estuary food webs. The former dominant food webs, associated with native crustaceans, are now poorly developed. The lack of top-down control obviously contributes to the significant development of the Marenzelleria food chain, which, unlike native food chains, does not provide energy transfer from autochthonous and allochthonous organic matter to the upper trophic levels.
