Nucleic acid amplification testing has great potential for point-of-need diagnostic testing with high detection sensitivity and specificity. Current sample preparation is limited by a tedious workflow requiring multiple steps, reagents and instrumentation, hampering nucleic acid testing at point of need. In this study, we present the use of mixed cellulose ester (MCE) paper for DNA binding by ionic interaction under molecular crowding conditions and fluid transport by wicking. The poly(ethylene) glycol-based (PEG) reagent simultaneously provides the high pH for alkaline lysis and crowding effects for ionic binding of the DNA under high salt conditions. In this study, we introduce Paper-based Abridged Solid-Phase Extraction with Alkaline Poly(ethylene) Glycol Lysis (PASAP). The anionic mixed cellulose ester (MCE) paper is used as solid phase and allows for fluid transport by wicking, eliminating the need for pipetting skills and the use of a magnet to retain beads. Following the release of DNA from the cells due to the lytic activity of the PASAP solution, the DNA binds to the anionic surface of the MCE paper, concentrating at the bottom while the sample matrix is transported towards the top by wicking. The paper was washed by dipping it in 40% isopropanol for 10 s. After air-drying for 30 s, the bottom section of the paper (3 mm × 4 mm) was snapped off using the cap of a PCR tube and immersed in the colourimetric loop-mediated isothermal amplification (cLAMP) solution for direct amplification and colourimetric detection. The total sample processing was completed in 15 min and ready for amplification. cLAMP enabled the detection of 102 CFU/mL of Escherichia coli (E. coli) from culture media and the detection of E. coli in milk < 103 CFU/mL (10 CFU) after incubation at 68 °C for 60 min, demonstrating applicability of the method to complex biological samples. Small extracellular vesicle–derived microRNAs (sEV-miRNAs) have emerged as promising noninvasive biomarkers for early cancer diagnosis. Herein, we developed a molecular probe based on three-dimensional (3D) multiarmed DNA tetrahedral jumpers (mDNA-Js)-assisted DNAzyme activated by Na+, combined with a disposable paper-based electrode modified with a Zr-MOF–rGO–Au NP nanocomplex (ZrGA) to fabricate a novel biosensor for sEV-miRNAs Assay. Zr-MOF tightly wrapped by rGO was prepared via a one-step method, and it effectively aids electron transfer and maximizes the effective reaction area. In addition, the mechanically rigid, and nanoscale-addressable mDNA-Js assembled from the bottom up ensure the distance and orientation between fixed biological probes as well as avoid probe entanglement, considerably improving the efficiency of molecular hybridization. The fabricated bioplatform achieved the sensitive detection of sEV-miR-21 with a detection limit of 34.6 aM and a dynamic range from100 aM to 0.2 µM. In clinical blood sample tests, the proposed bioplatform showed results highly consistent with those of qRT-PCRs and the signal increased proportionally with the NSCLC staging. The proposed biosensor with a portable wireless USB-type analyzer is promising for the fast, easy, low-cost, and highly sensitive detection of various nucleic acids and their mutation derivatives, making it ideal for POC biosensing. Simple Summary: Blood clots are formed when blood vessels are injured. They help stop bleeding and heal wounds, but can also cause serious problems if they block blood flow or break off and travel to other organs. This study investigates how blood clots differ in people with cancer compared to healthy or non-cancerous individuals. This study found that cancer patients have higher levels of histones in their blood, which make their clots stiffer and resistant to lysis. Further, clots formed in cancer patients have higher viscoelastic properties, and hence are harder to break down. These findings suggest that cancer patients have abnormal clotting properties that may increase their risk of developing thrombosis, and evaluating these properties can be helpful in detecting cancer. Background: Blood viscoelasticity and plasma protein levels can play an important role in the diagnosis and prognosis of cancer. However, the role of histones and DNA in modulating blood clot properties remains to be investigated. This study investigates the differences in blood viscoelasticity and plasma protein levels among cancer patients, individuals with other diseases, and healthy individuals. Methods: Blood samples were collected from 101 participants, including 45 cancer patients, 22 healthy individuals, and 34 individuals with other diseases. Rheological properties of clots formed in vitro by reconstituted elements of fibrinogen or plasma were analyzed with an Anton Paar Rheometer, USA. Plasma protein levels of D-dimer, TPA, EPCR, fibrinogen, and histone H3 were measured through ELISA. Blood clots were formed with or without DNA and histones (H3) by adding thrombin and calcium to plasma samples, and were evaluated for viscoelasticity, permeability, and degradation. Results: Cancer patients show higher blood viscoelasticity and plasma D-dimer levels compared to healthy individuals and individuals with other diseases. Our in vitro analysis showed that the addition of histone to the plasma results in a significant decrease in viscoelasticity and mean fiber thickness of the clot formed thereafter. In parallel studies, using plasma from patients, DNA and histones were detected in fibrin clots and were associated with less degradation by t-PA. Moreover, our results show that the presence of DNA and histones not only increases clots' permeability, but also makes them more prone to degradation. Conclusions: Plasma histones and DNA affect the structure of the clot formed and induce defective fibrinolysis. By using the thin‐film transistor (TFT) technology, the oligo nucleotides array has been proved to be achieved in‐situ on a throughput matrix backplane of 16*16, with oligonucleotide lengths reaching 150mers, and the yield of each oligo has surpassed tens of fmol per pixel. This TFT‐based methods effectively balance the synthesis throughput with the loading capacity and offer a significantly lower cost for higher quality DNA for various applications in molecular biology. Nowadays, it is difficult to imagine a powerful algorithm of cryptography that can continue cryptanalyzing and attacking without the use of unconventional techniques. Although some of the substitution algorithms are old, such as Vigenere, Alberti, and Trithemius ciphers, they are considered powerful and cannot be broken. In this paper we produce the novelty algorithm, by using of biological computation as an unconventional search tool combined with an uninhibited analysis method is the vertical probabilistic model, that makes attacking and analyzing these ciphers possible and very easy to transform the problem from a complex to a linear one, which is a novelty achievement. The letters of the encoded message are processed in the form of segments of equal length, to report the available hardware components. Each letter codon represents a region of the memory strand, and the letters calculated for it are symbolized within the probabilistic model so that each pair has a triple encoding: the first is given as a memory strand encoding and the others are its complement in the sticker encoding; These encodings differ from one region to another. The solution space is calculated and then the parallel search process begins. Some memory complexities are excluded even though they are within the solution paths formed, because the natural language does not contain its sequences. The precision of the solution and the time consuming of access to it depend on the length of the processed text, and the precision of the solution is often inversely proportional to the speed of access to it. As an average of the time spent to reach the solution, a text with a length of 200 cipher characters needs approximately 15 minutes to give 98% of the correct components of the specific hardware. The aim of the paper is to transform OTP substitution analysis from a NP problem to a O(nm) problem, which makes it easier to find solutions to it easily with the available capabilities and to develop methods that are harnessed to attack difficult and powerful ciphers that differ in class and type from the OTP polyalphabetic substitution ciphers. With the urge to secure and protect digital assets, there is a need to emphasize the immediacy of taking measures to ensure robust security due to the enhancement of cyber security. Different advanced methods, like encryption schemes, are vulnerable to putting constraints on attacks. To encode the digital data and utilize the unique properties of DNA, like stability and durability, synthetic DNA sequences are offered as a promising alternative by DNA encoding schemes. This study enlightens the exploration of DNA's potential for encoding in evolving cyber security. Based on the systematic literature review, this paper provides a discussion on the challenges, pros, and directions for future work. We analyzed the current trends and new innovations in methodology, security attacks, the implementation of tools, and different metrics to measure. Various tools, such as Mathematica, MATLAB, NIST test suite, and Coludsim, were employed to evaluate the performance of the proposed method and obtain results. Bones and teeth represent a common finding in ancient DNA studies and in forensic casework, even after a long burial. Genetic typing is the gold standard for the personal identification of skeletal remains, but there are two main factors involved in the successful DNA typing of such samples: (1) the set-up of an efficient DNA extraction method; (2) the identification of the most suitable skeletal element for the downstream genetic analyses. In this paper, a protocol based on the processing of 0.5 g of bone powder decalcified using Na2EDTA proved to be suitable for a semi-automated DNA extraction workflow using the Maxwell® FSC DNA IQ™ Casework Kit (Promega, Madison, WI, USA). The performance of this method in terms of DNA recovery and quality was compared with a full demineralisation extraction protocol based on Qiagen technology and kits. No statistically significant differences were scored according to the DNA recovery and DNA degradation index (p-values ≥ 0.176; r ≥ 0.907). This new DNA extraction protocol was applied to 88 bone samples (41 femurs, 19 petrous bones, 12 metacarpals and 16 molars) allegedly belonging to 27 World War II Italian soldiers found in a mass grave on the isle of Cres (Croatia). The results of the qPCR performed by the Quantifiler Human DNA Quantification kit showed values above the lowest Limit of Quantification (lLOQ; 23 pg/µL) for all petrous bones, whereas other bone types showed, in most cases, lower amounts of DNA. Replicate STR-CE analyses showed successful typing (that is, >12 markers) in all tests on the petrous bones, followed by the metacarpals (83.3%), femurs (52.2%) and teeth (20.0%). Full profiles (22/22 autosomal markers) were achieved mainly in the petrous bones (84.2%), followed by the metacarpals (41.7%). Stochastic amplification artefacts such as drop-outs or drop-ins occurred with a frequency of 1.9% in the petrous bones, whereas they were higher when the DNA recovered from other bone elements was amplified (up to 13.9% in the femurs). Overall, the results of this study confirm that petrous bone outperforms other bone elements in terms of the quantity and quality of the recovered DNA; for this reason, if available, it should always be preferred for genetic testing. In addition, our results highlight the need for accurate planning of the DVI operation, which should be carried out by a multi-disciplinary team, and the tricky issue of identifying other suitable skeletal elements for genetic testing. Overall, the results presented in this paper support the need to adopt preanalytical strategies positively related to the successful genetic testing of aged skeletal remains in order to reduce costs and the time of analysis. Recent experiments by Brückner et al. [Science 380, 1357 (2023)] have observed an anomalous chain length dependence of the time of near approach of widely separated pairs of genomic elements on transcriptionally active chromosomal DNA. In this paper, I suggest that the anomaly may have its roots in internal friction between neighboring segments on the DNA backbone. The basis for this proposal is a model of chain dynamics formulated in terms of a continuum scaled Brownian walk (sBw) of polymerization index N. The sBw is an extension of the simple Brownian walk model widely used in path integral calculations of polymer properties, differing from it in containing an additional parameter H (the Hurst index) that can be tuned to produce varying degrees of correlation between adjacent monomers. A calculation using the sBw of the mean time τc for chain closure predicts—under the Wilemski–Fixman approximation for diffusion-controlled reactions—that at early times, τc varies as the 2/3 power of N, in close agreement with the findings of the Brückner et al. study. Other scaling relations of that study, including those related to the probability of loop formation and the mean square displacements of terminal monomers, are also satisfactorily accounted for by the model. The analysis of transcriptional activity of the bacteriophage T5 hol/endo operon conducted in the paper revealed a strong constitutive promoter recognized by E. coli RNA polymerase and a transcription initiation point of the operon. It was also shown that the only translational start codon for holin was a non-canonical TTG. Translation initiation regions (TIRs) of both genes of the operon (hol and endo) were further analyzed using chimeric constructs, in which parts of the hol/endo regulatory regions were fused with the gene of a reporter protein (EGFP). It was found that TIR of hol was 20 times less effective than that of endo. As it turned out, the level of EGFP production was influenced by the composition of the constructs and the type of the hol start codon. Apparently, the translational suppression of holin's accumulation and posttranslational activation of endolysin by Ca2+ are the main factors ensuring the proper timing of the host cell lysis by bacteriophage T5. The approach based on the use of chimeric constructs proposed in the paper can be recommended for studying other native or artificial operons of any complexity: analyzing the impacts of separate DNA regions, as well as their coupled effect, on the processes of transcription and translation of recombinant protein(s). This paper proposes a new dielectrically modulated (DM) twin cavity nanotube biosensor and its sensitivity evaluation suitability by the transit time (τ) and device efficiency (g m / I ds ). In addition, the vertical structure of the device also helps the uniform spreading of biomolecules within the nanogap cavity region. The inner cavity of the proposed biosensor offers more space for the stabilization of biomolecules and uses the benefits of material solubility. In this paper, the sensing ability of the biosensor is examined in terms of τ and g m / I ds for five neutral biomolecules. Furthermore, the charged biomolecule and deoxyribonucleic acid (DNA) are separately investigated for positive as well as negative charge densities. Surface-enhanced Raman spectroscopy (SERS) has emerged as a powerful technique for the detection and analysis of biomolecules due to its high sensitivity and selectivity. In recent years, SERS-based sensors have received significant attention for the detection of deoxyribonucleic acid (DNA) molecules, offering promising applications in fields such as medical diagnostics, forensic analysis, and environmental monitoring. This paper provides a concise overview of the principles, advancements, and potential of SERS-based sensors for DNA detection. First, the fundamental principles of SERS are introduced, highlighting its ability to enhance the Raman scattering signal by several orders of magnitude through the interaction between target molecules with metallic nanostructures. Then, the fabrication technologies of SERS substrates tailored for DNA detection are reviewed. The performances of SERS substrates previously reported for DNA detection are compared and analyzed in terms of the limit of detection (LOD) and enhancement factor (EF) in detail, with respect to the technical parameters of Raman spectroscopy (e.g., laser wavelength and power). Additionally, strategies for functionalizing the sensor surfaces with DNA-specific capture probes or aptamers are outlined. Pathology repositories worldwide store millions of celloidin-processed human brain and temporal bone (TB) sections vital for studying central nervous system diseases and sensory organs. However, accessing these sections for modern molecular-pathological research, like immunohistochemistry, is hindered by the challenge of removing celloidin without damaging tissue. In this study, we explored the use of polyethylene glycols (PEGs), a class of non-hazardous, ethylene glycol oligomers, combined with an improved section mounting technique, to gently and effectively dissolve celloidin from sections archived for up to 40 years. Optimizing our protocol involved exploring celloidin dissolution kinetics in PEGs of varying molecular weights and terminations, as well as different temperatures. Low molecular weight PEGs, particularly PEG 200, were the most efficient celloidin solvent. Nuclear magnetic resonance (NMR) spectroscopy of celloidin-PEG 200 dissolution products revealed no chemical alterations, suggesting pure solvation without chemical modification. Because the solvation of celloidin in PEG was inhibited by proteins, we further developed a protein-free mounting protocol allowing complete celloidin removal in 30 to 60 minutes by immersing in PEG 200. In summary, our approach overcomes major methodological hurdles, rendering decades-old archival celloidin sections viable for immunohistochemical and other molecular biological techniques, while enhancing safety and workflow efficiency. Nowadays, digital medical images have become an essential source for the grand success of e-health technology. At the same time, the massive storage also plays a vital role. One of cloud storage's main objectives is the affordable and easily accessible storage of vast amounts of multi-structured data. The cloud paradigm gives an illusion of infinite storage of data. The future of Cyber-Physical Systems (CPS) relies upon technologies like cloud computing to thrive. However, the major lacuna is data security. This paper deals with the Confidentiality Integrity Availability (CIA) aspects required for cloud-based medical image repositories. Since it is for the medical image, the Region of Interest (RoI) is separated, and the integrity check is applied for RoI. A two-tier security for the medical image has been proposed, including an additional security layer for RoI. A 3-D Lorenz chaotic attractor has been used to generate the key where the keyspace is widely increased. Deoxyribonucleic Acid (DNA) based image diffusion in different stages of cryptosystem offered an average entropy of 7.98042 and a correlation of 0.002864 for RoI only and for ciphered medical image an average entropy of 7.99724 and a correlation of − 0.00063. Text encryption is performed over metadata to ensure the privacy of client authentication. Encrypted metadata and 320 bits have been generated for the RoI part embedded in an image's Non-Region of Interest (NRoI) part in the random pixel indexes obtained using a 1D Tent map. This proposed approach also gives a Graphical User Interface developed using Python 3.8 to support non-technical persons or medical practitioners. With the continuous development of information technology, ensuring information security has become an important issue. As a widely used multimedia tool, images often face the risk of leakage. Therefore, this paper proposes an image encryption algorithm based on 2D-SAHM chaotic system and a new DNA operation rule. The algorithm first constructs a new chaotic system 2D-SAHM, which has better chaotic characteristics and can generate more random chaotic sequences than the traditional low-dimensional chaotic system. And then, on the basis of this system, the algorithm scrambles and diffuses the image. In the scrambling stage, the whole image is converted into a one-dimensional pixel matrix and divided into several sub-images by double Joseph scrambling. In the diffusion stage, to solve the problem that traditional DNA encryption relies too much on chaotic sequences, this paper proposes a new DNA operation rule. This rule determines the operation symbol of DNA by the type of amino acid, which improves the randomness of the algorithm. One hundred years ago, Robert Feulgen published a landmark paper in which he described the first method to stain DNA in cells and tissues. Although a century has passed since the discovery by Feulgen and Rossenbeck, the chemical reaction still exerts an important influence in current histochemical studies. Its contribution in diverse fields, spanning from biomedicine to plant biology, has paved the way for the most significant studies that constitute our current knowledge. The possibility to specifically explore the DNA in cell nuclei while quantifying its content makes it a contemporary and timeless method. Indeed, many histocytochemical studies following the 1924 paper have led to a deep understanding of genome organization in general as well as several specific mechanisms (e.g. DNA duplication or tumour pathology) that, nowadays, constitute some of the most fundamental pillars in biological investigations. This paper tackles the complex interplay between Human Immunodeficiency virus (HIV-1) and Mycobacterium tuberculosis (M. tuberculosis) infections, particularly their contribution to immunosenescence, the age-related decline in immune function. Using the current literature, we discuss the immunological mechanisms behind TB and HIV-induced immunosenescence and critically evaluate the BCG (Bacillus Calmette-Guérin) vaccine's role. Both HIV-1 and M. tuberculosis demonstrably accelerate immunosenescence: M. tuberculosis through DNA modification and heightened inflammation, and HIV-1 through chronic immune activation and T cell production compromise. HIV-1 and M. tuberculosis co-infection further hastens immunosenescence by affecting T cell differentiation, underscoring the need for prevention and treatment. Furthermore, the use of the BCG tuberculosis vaccine is contraindicated in patients who are HIV positive and there is a lack of investigation regarding the use of this vaccine in patients who develop HIV co-infection with possible immunosenescence. As HIV does not currently have a vaccine, we focus our review more so on the BCG vaccine response as a result of immunosenescence. We found that there are overall limitations with the BCG vaccine, one of which is that it cannot necessarily prevent re-occurrence of infection due to effects of immunosenescence or protect the elderly due to this reason. Overall, there is conflicting evidence to show the vaccine's usage due to factors involving its production and administration. Further research into developing a vaccine for HIV and improving the BCG vaccine is warranted to expand scientific understanding for public health and beyond. [ABSTRACT FROM AUTHOR]

Investigating exciton dynamics within DNA nucleobases is essential for comprehensively understanding how inherent photostability mechanisms function at the molecular level, particularly in the context of life's resilience to solar radiation. In this paper, we introduce a mathematical model that effectively simulates the photoexcitation and deactivation dynamics of nucleobases within an ultrafast timeframe, particularly focusing on wave-packet dynamics under conditions of strong nonadiabatic coupling. Employing the hierarchy equation of motion, we simulate two-dimensional electronic spectra (2DES) and calibrate our model by comparing it with experimentally obtained spectra. This study also explores the effects of base stacking on the photo-deactivation dynamics in DNA. Our results demonstrate that, while strong excitonic interactions between nucleobases are present, they have a minimal impact on the deactivation dynamics of the wave packet in the electronic excited states. We further observe that the longevity of electronic excited states increases with additional base stacking and pairing, a phenomenon accurately depicted by our excitonic model. This model enables a detailed examination of the wave packet's motion on electronic excited states and its rapid transition to the ground state. Additionally, using this model, we studied base stacks in DNA hairpins to effectively capture the primary exciton dynamics at a reasonable computational scale. Motivation As data storage challenges grow and existing technologies approach their limits, synthetic DNA emerges as a promising storage solution due to its remarkable density and durability advantages. While cost remains a concern, emerging sequencing and synthetic technologies aim to mitigate it, yet introduce challenges such as errors in the storage and retrieval process. One crucial task in a DNA storage system is clustering numerous DNA reads into groups that represent the original input strands. Results In this paper, we review different methods for evaluating clustering algorithms and introduce a novel clustering algorithm for DNA storage systems, named Gradual Hash-based clustering (GradHC). The primary strength of GradHC lies in its capability to cluster with excellent accuracy various types of designs, including varying strand lengths, cluster sizes (including extremely small clusters), and different error ranges. Benchmark analysis demonstrates that GradHC is significantly more stable and robust than other clustering algorithms previously proposed for DNA storage, while also producing highly reliable clustering results. As data continue to grow in complexity and size, there is an imperative need for more efficient and robust storage solutions. DNA storage has emerged as a promising avenue to solve this problem, but existing approaches do not perform efficiently enough on video data, particularly for information density and time efficiency. This paper introduces VSD, a pioneering encoding method for video segmentation and storage in DNA, leveraging the Reed–Solomon (RS) error correction code. This method addresses these limitations through an innovative combination of segmentation and encoding, accompanied by RS coding to bolster error resilience. Additionally, the method ensures that the GC-content of the resultant DNA sequences remains around 50%, which further enhances the storage robustness. The experimental results demonstrate the method has commendable encoding efficiency and offers a solution to the prevailing issue of time inefficiency and error correction rates in DNA storage. This paper explores the importance and impact of DNA databases in forensic investigations. It responds to a recent publication by Kostiuchenko, Vynohradova, Sereda, Svoboda, and Polunina (2024), highlighting challenges in setting up and using DNA databases. These challenges include logistical, staffing, legal, security, growth, public interest, and international cooperation issues. By examining South Africa's successful NFDD implementation, the authors stress the need for thorough planning and implementing a comprehensive value chain. Drawing insights from South Africa's successful NFDD implementation, the authors emphasise the importance of meticulous planning and implementing a value chain. Using DNA as the next-generation medium for data storage offers unparalleled advantages in terms of data density, storage duration, and power consumption as compared to existing data storage technologies. To meet the high-speed data writing requirements in DNA data storage, this paper proposes a novel design for an ultra-high-density and high-throughput DNA synthesis platform. The presented design mainly leverages two functional modules: a dynamic random-access memory (DRAM)-like integrated circuit (IC) responsible for electrode addressing and voltage supply, and the static droplet array (SDA)-based microfluidic structure to eliminate any reaction species diffusion concern in electrochemical DNA synthesis. Through theoretical analysis and simulation studies, we validate the effective addressing of 10 million electrodes and stable, adjustable voltage supply by the integrated circuit. We also demonstrate a reaction unit size down to 3.16 × 3.16 μm2, equivalent to 10 million/cm2, that can rapidly and stably generate static droplets at each site, effectively constraining proton diffusion. In this work, we conducted a study of the interaction between DNA and favipiravir (FAV). This chemotherapeutic compound is an antiviral drug for the treatment of COVID-19 and other infections caused by RNA viruses. This paper examines the electroanalytical characteristics of FAV. The determined concentrations correspond to therapeutically significant ones in the range of 50–500 µM (R2 = 0.943). We have shown that FAV can be electro-oxidized around the potential of +0.96 V ÷ +0.98 V (vs. Ag/AgCl). A mechanism for electrochemical oxidation of FAV was proposed. The effect of the drug on DNA was recorded as changes in the intensity of electrochemical oxidation of heterocyclic nucleobases (guanine, adenine and thymine) using screen-printed graphite electrodes modified with single-walled carbon nanotubes and titanium oxide nanoparticles. In this work, the binding constants (Kb) of FAV/dsDNA complexes for guanine, adenine and thymine were calculated. The values of the DNA-mediated electrochemical decline coefficient were calculated as the ratio of the intensity of signals for the electrochemical oxidation of guanine, adenine and thymine in the presence of FAV to the intensity of signals for the electro-oxidation of these bases without drug (S, %). Based on the analysis of electrochemical parameters, values of binding constants and spectral data, intercalation was proposed as the principal mechanism of the antiviral drug FAV interaction with DNA. The interaction with calf thymus DNA also confirmed the intercalation mechanism. DNA oncoviruses represent an intriguing subject due to their involvement in oncogenesis. These viruses have evolved mechanisms to manipulate the host immune response, facilitating their persistence and actively contributing to carcinogenic processes. This paper describes the complex interactions between DNA oncoviruses and the innate immune system, with a particular emphasis on the cGAS-STING pathway. Exploring these interactions highlights that DNA oncoviruses strategically target and subvert this pathway, exploiting its vulnerabilities for their own survival and proliferation within the host. Understanding these interactions lays the foundation for identifying potential therapeutic interventions. Recent advancements in information thermodynamics have revealed that information can be directly converted into mechanical work. Specifically, RNA transcription and nanopore sequencing serve as prime examples of this conversion, by reading information from a DNA template. This paper introduces an information thermodynamic model in which these molecular motors can move along the DNA template by converting the information read from the template DNA into their own motion. This process is a stochastic one, characterized by significant fluctuations in forward movement and is described by the Fokker–Planck equation, based on drift velocity and diffusion coefficients. In the current study, it is hypothesized that by utilizing the sequence information of the template DNA as mutual information, the fluctuations can be reduced, thereby biasing the forward movement on DNA and, consequently, reducing reading errors. Further research into the conversion of biological information by molecular motors could unveil new applications, insights, and important findings regarding the characteristics of information processing in biology. Citizen science involves non-professionals assisting with scientific research, contributing data, and conducting experiments under professional guidance. In this paper, we describe the citizen science project DNA & life, based at the Natural History Museumof Denmark, which actively engages high school students in both fieldwork and advanced laboratory analyses by collecting and analyzing eDNA samples frommarine environments across Denmark. The analysis is performed via species-specific real-time PCR and in a case study we present data gathered in the project from 2017-2023 with focus on the potential of eDNA detecting in use for species monitoring. The results include seasonal occurrence of Mnemiopsis leidyi and national distributions of selected species of particular ecological interest Perca fluviatilis, Anguilla anguilla, Neogobiusmelanostomus and Alexandriumostenfeldii. In addition to the eDNA case study, we present a new way of conducting citizen science and eDNA analysis, as a development of the established DNA & life project. Local DNA laboratories are created to shorten the path from sampling site to laboratory facility, creating the possibility for Danish high schools to participate in a new version of the project. In close collaboration with the academic staff of the DNA & life project both teachers and students help develop facilities, protocols and laboratory analyses in an extreme citizen science and co-creation approach, where the participants are involved in a higher level of laboratory work and data analysis. Silicon nanowire field effect (SiNW-FET) biosensors have been successfully used in the detection of nucleic acids, proteins and other molecules owing to their advantages of ultra-high sensitivity, high specificity, and label-free and immediate response. However, the presence of the Debye shielding effect in semiconductor devices severely reduces their detection sensitivity. In this paper, a three-dimensional stacked silicon nanosheet FET (3D-SiNS-FET) biosensor was studied for the high-sensitivity detection of nucleic acids. Based on the mainstream Gate-All-Around (GAA) fenestration process, a three-dimensional stacked structure with an 8 nm cavity spacing was designed and prepared, allowing modification of probe molecules within the stacked cavities. Furthermore, the advantage of the three-dimensional space can realize the upper and lower complementary detection, which can overcome the Debye shielding effect and realize high-sensitivity Point of Care Testing (POCT) at high ionic strength. The experimental results show that the minimum detection limit for 12-base DNA (4 nM) at 1 × PBS is less than 10 zM, and at a high concentration of 1 µM DNA, the sensitivity of the 3D-SiNS-FET is approximately 10 times higher than that of the planar devices. Motivation DNA as a novel storage medium is considered an effective solution to the world's growing demand for information due to its high density and long-lasting reliability. However, early coding schemes ignored the biologically constrained nature of DNA sequences in pursuit of high density, leading to DNA synthesis and sequencing difficulties. This article proposes a novel DNA storage coding scheme. The system encodes half of the binary data using each of the two GC-content complementary encoding rules to obtain a DNA sequence. Results After simulating the encoding of representative document and image file formats, a DNA sequence strictly conforming to biological constraints was obtained, reaching a coding potential of 1.66 bit/nt. In the decoding process, a mechanism to prevent error propagation was introduced. The simulation results demonstrate that by adding Reed-Solomon code, 90% of the data can still be recovered after introducing a 2% error, proving that the proposed DNA storage scheme has high robustness and reliability. The Asian arowana (Scleropages formosus) has gained immense popularity in the ornamental fish trade due to its striking color variations. However, ongoing debates persist regarding the taxonomic classification of these distinct color varieties as separate species. This paper aims to address this issue by employing mtDNA sequencing, microsatellite genotyping, and crossing experiments. Phylogenic analyses using mitochondrial and nuclear markers across green, golden, and red varieties showed that individuals from these tree color varieties were mixed in several clusters. Crossing between different varieties generated fertile offspring. These data indicates that three color morphs of the Asian arowana should not be classified as distinct species. Acknowledging the aesthetic significance of these varieties, a holistic understanding of their taxonomic status is crucial for informed conservation strategies and sustainable management of this species. Human remains have been recovered from a number of historic shipwrecks and their associated sites, often hundreds of years post-mortem. While remains of victims who have fled following wrecking can be subject to a range of environmental exposures, human remains in marine environments are subject to unique decomposition processes, faunal predation and impacts on DNA. Researchers in museums and academic institutions holding historic shipwreck remains have applied a plethora of scientific testing methods to extract information from artefacts and shipwreck remains. Specialist forensic DNA techniques, often adapted from ancient and archaeological DNA methods, are designed to maximize DNA recovery, and advances in technology and forensic biology have increased options for genotyping compromised human skeletal samples. A vast array of new genetic markers can now be targeted for interrogation to reveal externally visible characteristics, biogeographical ancestry or extended genetic relatives of victims. Some of these techniques have already been applied to historic shipwreck remains. This paper reviews current and emerging forensic DNA techniques available for recovering and revealing genetic information from historic shipwreck remains. It aims to direct investigators conducting genetic testing on historic shipwreck human remains to forensic DNA techniques as a possible approach for yielding further invaluable information. In the application of DNA‐based chaotic synchronization, the precise values of the system parameters are often complicated to attain due to the interference of external factors, thus weakening the performance of synchronization. In this paper, considering the case of unknown parameters in chaotic systems, a method of adaptive synchronization based on DNA strand displacement (DSD) is proposed. Firstly, the chain replacement reaction modules of emergence, activation and degradation are given through the design of DNA strand, which enable the realization of Yang chaotic system using the mass action dynamics law. Further, in order to achieve the estimation of the unknown parameters and the stability of the error system, the rules for identification of unknown parameters are derived and adaptive controllers are designed under the adaptive control principle. Finally, an internal synchronization approach is recommended to decompose the chaotic system into subsystems of different orders, which can freely choose subsystems to complete synchronization. Subsequently, numerical simulations show that DNA‐based adaptive controllers can fulfill the internal synchronization of Yang system with unknown parameters and are robust to parameter deviations. In this study, 2(3),9(10),16(17),23(24)-tetrakis-[(N-methyl-(1-benzylpiperidin-4-yl)oxy)phthalocyaninato]zinc(II) iodide (ZnPc-2) was synthesized and characterized using spectral methods (FT-IR, 1H-NMR, UV-Vis and mass spectroscopy). The interaction of ZnPc-2 with DNA was investigated by using the UV/Vis titrimetric method, thermal denaturation profile, agarose gel electrophoresis and molecular docking studies. Additionally, the antidiabetic activity of ZnPc-2 was revealed spectroscopically by studying α-amylase and α-glucosidase inhibition activities. The spectroscopic results indicated that ZnPc-2 effectively binds to calf thymus-DNA (CT-DNA) with a Kb value of 7.5 × 104 M−1 and interacts with CT-DNA via noncovalent binding mode. Gel electrophoresis results also show that ZnPc-2 binds strongly to DNA molecules and exhibits effective nuclease activity even at low concentrations. Furthermore, docking studies suggest that ZnPc-2 exhibits a stronger binding tendency with DNA than the control compounds ethidium bromide and cisplatin. Consequently, due to its strong DNA binding and nuclease activity, ZnPc-2 may be suitable for antimicrobial and anticancer applications after further toxicological tests. Additionally, antidiabetic studies showed that ZnPc-2 had both α-amylase and α-glucosidase inhibition activity. Moreover, the α-glucosidase inhibitory effect of ZnPc-2 was approximately 3500 times higher than that of the standard inhibitor, acarbose. Considering these results, it can be said that ZnPc-2 is a moderate α-amylase and a highly effective α-glucosidase inhibitor. Rapid and accurate detection of pathogens and antimicrobial-resistant (AMR) genes of the pathogens are crucial for the clinical diagnosis and effective treatment of infectious diseases. However, the time-consuming steps of conventional culture-based methods inhibit the precise and early application of anti-infection therapy. For the prompt treatment of pathogen-infected patients, we have proposed a novel tube array strategy based on our previously reported FARPA (FEN1-aided recombinase polymerase amplification) principle for the ultra-fast detection of antibiotic-resistant pathogens on site. The entire process from "sample to result" can be completed in 25 min by combining quick DNA extraction from a urine sample with FARPA to avoid the usually complicated DNA extraction step. Furthermore, a 36-tube array made from commercial 384-well titre plates was efficiently introduced to perform FARPA in a portable analyser, achieving an increase in the loading sample throughput (from several to several tens), which is quite suitable for the point-of-care testing (POCT) of multiple pathogens and multiple samples. Finally, we tested 92 urine samples to verify the performance of our proposed method. The sensitivities for the detection of E. coli, K. pneumoniae, E. faecium, and E. faecalis were 92.7%, 93.8%, 100% and 88.9%, respectively. The specificities for the detection of the four pathogens were 100%. A series of four Cd(II) complexes with 5-methyl-4-imidazolecarboxaldehyde (L) with different inorganic anions within or outside the coordination sphere of general formula: [CdCl2L2] (1), [CdBr2L2] (2), [CdI2L2] (3), and [CdL4](PF6)2·3H2O (4) was synthesized through one-step and two-step reactions, respectively. All complexes were obtained as colorless crystals without the need for recrystallization and exhibited solubility in aqueous solutions. Structural analysis revealed different coordination environments for each complex, with variations in bond lengths and angles. The crystal packing of the complexes was stabilized by hydrogen bonding and π–π stacking interactions. FT-IR analysis indicated coordination of the ligand to the metal ion, and UV-Vis studies confirmed the stability of the complexes in solution. Computational analysis has revealed the polar nature of the complexes and their favorable stability constants. Affinity studies with DNA using the switchSense technique demonstrated rapid association and dissociation processes for all complexes, with temperature-dependent binding constants. Thermodynamic analysis suggested spontaneous with positive entropy change and endothermic formation processes for the complexes. This paper mainly contributes a bit-level and pixel-level double-permutation image encryption scheme based on DNA coding technology, which can effectively solve the problem that adjacent pixels in an image are difficult to be completely disordered. Firstly, the Hamming distance between image pixel and a value at the same position in a chaotic sequence is calculated and the result is used to be the cyclic shift distance of the pixel to achieve bit-level permutation; secondly, the modified Z curve is used for the first global permutation process, and the image is further permutated by the method of block restructuring to compensate for the shortage of modified Z curve permutation; thirdly, pixel pairs are selected and the pixel pairs are used as information and control positions respectively to DNA encode the image by dynamically selecting the DNA encoding rules, and then diffusing the encoded image following the rules of DNA base manipulation; finally, the diffused image is decoded to complete the image encryption process. We perform simulation experiments on the image encryption algorithm and analyze its security performance, and we could get the conclusion that the encryption algorithm can encrypt images quickly and effectively, the obtained cipher images are highly resistant to noise attacks, cropping attacks, and different attacks, meanwhile, the cipher images have a lower correlation between pixels. DNA methylation analysis has become an important topic in the study of human health. In previous work, we developed a suite of tools to perform this analysis. It includes HPG-Dhunter, a web-based tool for automatic detection of differentially methylated regions (DMRs) between different samples. The back-end of that tool receives an undefined number of simultaneous requests to detect DMRs on different datasets. Currently, simultaneous requests are queued and processed one at a time. This paper proposes a parallel architecture where multiple daemons serve requests simultaneously. Daemons can also share the same physical GPUs. A scheduler manages requests and forwards them to daemons. The number of daemons per GPU is configurable, thus adapting the architecture to the available hardware. Results show that the proposed parallel architecture hugely reduces the execution time. Furthermore, the speedup increases proportionally to the number of available GPUs (up to 7.47x in our experimental setup). [ABSTRACT FROM AUTHOR]

Bioinformatics and computational biology are two fields that have been exploiting GPUs for more than two decades, with being CUDA the most used programming language for them. However, as CUDA is an NVIDIA proprietary language, it implies a strong portability restriction to a wide range of heterogeneous architectures, like AMD or Intel GPUs. To face this issue, the Khronos group has recently proposed the SYCL standard, which is an open, royalty-free, cross-platform abstraction layer that enables the programming of a heterogeneous system to be written using standard, single-source C++ code. Over the past few years, several implementations of this SYCL standard have emerged, being oneAPI the one from Intel. This paper presents the migration process of the SW# suite, a biological sequence alignment tool developed in CUDA, to SYCL using Intel's oneAPI ecosystem. The experimental results show that SW# was completely migrated with a small programmer intervention in terms of hand-coding. In addition, it was possible to port the migrated code between different architectures (considering multiple vendor GPUs and also CPUs), with no noticeable performance degradation on five different NVIDIA GPUs. Moreover, performance remained stable when switching to another SYCL implementation. As a consequence, SYCL and its implementations can offer attractive opportunities for the bioinformatics community, especially considering the vast existence of CUDA-based legacy codes. This paper proposes a multiple-image encryption (MIE) approach that uses a novel exponent–sine–cosine (ESC) chaotic map along with the dynamic permutation and DNA-based diffusion. In the first phase of the proposed approach, the three components of a color image (‘R’, ‘G’, ‘B’) for all given images are split, cross-shuffled, and combined randomly to create three big images. These resultant three images are permuted using dynamic permutation during the second phase. In the third phase, the permutated image is diffused using the DNA-based diffusion process. Both permutation and diffusion phases use the novel proposed ESC chaotic map. The proposed ESC chaotic map has been analyzed using Shannon entropy, Lyapunov exponent, and bifurcation diagram. The results show that the ESC map is chaotic in the range of 1.5–10. In addition, the proposed MIE algorithm has been evaluated using various standard metrics such as number of pixel change rate (NPCR), unified average change intensity (UACI), entropy, brute force attack, key sensitivity, and bit corrected ratio (BCR). The results show that the value of the NPCR, UACI, and entropy lies close to 99.59, 32.9, and 7.9995, respectively. Objectives Artemisinin-resistant Plasmodium falciparum malaria is currently spreading globally, including in Africa. Artemisinin resistance also leads to resistance to partner drugs used in artemisinin-based combination therapies. Sequencing of kelch13 , which is associated with artemisinin resistance, culture-based partner drug susceptibility tests, and ELISA-based growth measurement are conventionally used to monitor resistance; however, their application is challenging in resource-limited settings. Methods An experimental package for field studies with minimum human/material requirements was developed. Results First, qPCR-based SNP assay was applied in artemisinin resistance screening, which can detect mutations within 1 h and facilitate sample selection for subsequent processes. It had 100% sensitivity and specificity compared with DNA sequencing in the detection of the two common artemisinin resistance mutations in Uganda, C469Y and A675V. Moreover, in the partner drug susceptibility test, the cultured samples were dry-preserved on a 96-well filter paper plate and shipped to the central laboratory. Parasite growth was measured by ELISA using redissolved samples. It well reproduced the results of direct ELISA, reducing significant workload in the field (Pearson correlation coefficient: 0.984; 95% CI: 0.975–0.990). Conclusions Large-scale and sustainable monitoring is required urgently to track rapidly spreading drug-resistant malaria. In malaria-endemic areas, where research resources are often limited, simplicity and feasibility of the procedure is especially important. Our approach combines a qPCR-based rapid test, which is also applicable to point-of-care diagnosis of artemisinin resistance and centralized analysis of ex vivo culture. Background and Aims: This study aimed to report nine Charcot–Marie–Tooth disease (CMT) families with six novel IGHMBP2 mutations in our CMT2 cohort and to summarize the genetic and clinical features of all AR‐CMT2S patients reported worldwide. Methods: General information, clinical and neurophysiological data of 275 axonal CMT families were collected. Genetic screening was performed by inherited peripheral neuropathy related genes panel or whole exome sequencing. The published papers reporting AR‐CMT2S from 2014 to 2023 were searched in Pubmed and Wanfang databases. Results: In our CMT2 cohort, we detected 17 AR‐CMT2S families carrying IGHMBP2 mutations and eight were published previously. Among these, c.743 T > A (p.Val248Glu), c.884A > G (p.Asp295Gly), c.1256C > A (p.Ser419*), c.2598_2599delGA (p.Lys868Sfs*16), c.1694_1696delATG (p.Asp565del) and c.2509A > T (p.Arg837*) were firstly reported. These patients prominently presented with early‐onset typical axonal neuropathy and without respiratory dysfunction. So far, 56 AR‐CMT2S patients and 57 different mutations coming from 43 families have been reported in the world. Twenty‐nine of 32 missense mutations were clustered in helicase domain and ATPase region. The age at onset ranged from 0.11to 20 years (Mean ± SD: 3.43 ± 3.88 years) and the majority was infantile‐onset (<2 years). This paper presents an improved method for encrypting color images, surpassing the effectiveness of genetic crossover and substitution operations. The technique incorporates dynamic random functions to enhance the integrity of the resulting vector, increasing temporal complexity to thwart potential attacks. The improvement involves integrating genetic crossover and utilizing two extensive pseudorandom replacement tables derived from established chaotic maps in cryptography. Following the controlled vectorization of the original image, our approach initiates with a first genetic crossover inspired by deoxyribonucleic acid (DNA) behavior at the pixel level. This genetic crossover is succeeded by a confusion-diffusion lap, reinforcing the connection between encrypted pixels and their neighboring counterparts. The confusion-diffusion process employs dynamic pseudorandom affine functions at the pixel level. Then a second genetic crossover operator is applied. Simulations conducted on a diverse set of images with varying sizes and formats showcase the robustness of our method against statistical, brute-force, and differential attacks. Background: Endodontic microbial flora plays a pivotal role in the development and persistence of periodontal endodontic lesions (PELs). Understanding the composition and prevalence of microbial species in PELs is essential for effective treatment strategies. Materials and Methods: Microbial samples were collected from 50 teeth diagnosed with PELs. Sterile paper points were used to obtain samples from the root canals. Deoxyribonucleic acid (DNA) was extracted and subjected to polymerase chain reaction (PCR) amplification of the 16S ribosomal RNA (rRNA) gene to identify bacterial species. The obtained data were analyzed using statistical methods. Results: The microbial analysis revealed a diverse range of bacterial species in PELs. The most prevalent species were Porphyromonas gingivalis (32.5%), Treponema denticola (28.0%), and Fusobacterium nucleatum (22.5%). Streptococcus mutans (9.0%) and Actinomyces naeslundii (8.0%) were also frequently detected. Additionally, Prevotella intermedia (7.0%), Aggregatibacter actinomycetemcomitans (3.5%), and Enterococcus faecalis (2.5%) were present in lower frequencies. Conclusion: The presence of a diverse microbial flora in teeth with PELs underscores the polymicrobial nature of these lesions. The predominance of periodontal pathogens such as Porphyromonas gingivalis, Treponema denticola, and Fusobacterium nucleatum suggests a strong association between periodontal and endodontic infections. India continues to grapple with a significant burden of HIV infections. Despite notable progress in prevention and treatment efforts, multiple challenges, such as high-risk populations, inadequate testing facilities, and limited access to healthcare in remote areas, persist. Though the Government of India offers HIV-1 plasma viral load testing at various medical centers, aiding treatment decisions and monitoring antiretroviral therapy effectiveness, enhancing care for individuals living with HIV under the National AIDS Control Program (NACP), the nation's large population and diverse demographics further complicate its outreach and response. Hence, strategic interventions and alternative methods of testing remain crucial to curbing HIV transmission and improving the quality of life for those affected. Dried blood spot (DBS) sampling has emerged as a convenient and cost-effective alternative for HIV-1 viral load testing, revolutionizing the landscape of diagnostic and monitoring strategies for HIV infection. Though the plasma-based viral load remains the gold standard for monitoring HIV-1, DBS-based HIV-1 viral load testing holds immense promise for improving access to care, particularly in resource-limited settings where traditional plasma-based methods may be logistically challenging. DBS entails the collection of a small volume of blood onto filter paper, followed by drying and storage. This approach offers numerous advantages, including simplified sample collection, transportation, and storage, reducing the need for cold-chain logistics. Simple Summary: Hepatitis B virus (HBV) affects around 300 million people worldwide and is a significant risk factor for the development of hepatocellular carcinoma (HCC). Nucleos(t)ide analog therapy has aided in decreasing mortality from HBV. However, no cure for HBV currently exists. Despite adequate treatment based on the undetectable viral load or absence of surface protein, there has been much research demonstrating persistent risk for HBV-associated HCC. The aim of this paper is to review the related factors, pathophysiology, and evidence for why this risk exists. Further clarification of the relationship and risk factors for HBV-related HCC is necessary for appropriate screening and the eventual development of a cure. Chronic hepatitis B virus (HBV) infection is the largest global cause of hepatocellular carcinoma (HCC). Current HBV treatment options include pegylated interferon-alpha and nucleos(t)ide analogues (NAs), which have been shown to be effective in reducing HBV DNA levels to become undetectable. However, the literature has shown that some patients have persistent risk of developing HCC. The mechanism in which this occurs has not been fully elucidated. However, it has been discovered that HBV's covalently closed circular DNA (cccDNA) integrates into the critical HCC driver genes in hepatocytes upon initial infection; additionally, these are not targets of current NA therapies. Some studies suggest that HBV undergoes compartmentalization in peripheral blood mononuclear cells that serve as a sanctuary for replication during antiviral therapy. The aim of this review is to expand on how patients with HBV may develop HCC despite years of HBV viral suppression and carry worse prognosis than treatment-naive HBV patients who develop HCC. Furthermore, HCC recurrence after initial surgical or locoregional treatment in this setting may cause carcinogenic cells to behave more aggressively during treatment.
