Abstract

Abstract Human gut microbiota produce a variety of molecules, some of which enter the bloodstream and impact health. Conversely, dietary or pharmacological compounds may affect the microbiota before entering the circulation. Characterization of these interactions is an important step towards understanding the effects of the gut microbiota on health. In this cross-sectional study, we used deep metagenomic sequencing and ultra-high-performance liquid chromatography linked to mass spectrometry for a detailed characterization of the gut microbiota and plasma metabolome, respectively, of 8583 participants invited at age 50 to 64 from the population-based Swedish CArdioPulmonary bioImage Study. Here, we find that the gut microbiota explain up to 46% of the variance of individual plasma metabolites and we present 997 associations between alpha diversity and plasma metabolites and 546,819 associations between specific gut metagenomic species and plasma metabolites in an online atlas ( https://gutsyatlas.serve.scilifelab.se/ ). We exemplify the potential of this resource by presenting novel associations between dietary factors and oral medication with the gut microbiome, and microbial species strongly associated with the uremic toxin p-cresol sulfate. This resource can be used as the basis for targeted studies of perturbation of specific metabolites and for identification of candidate plasma biomarkers of gut microbiota composition.

3. Conjugated C-6 hydroxylated bile acids in serum relate to human metabolic health and gut Clostridia species

Abstract

Abstract Knowledge about in vivo effects of human circulating C-6 hydroxylated bile acids (BAs), also called muricholic acids, is sparse. It is unsettled if the gut microbiome might contribute to their biosynthesis. Here, we measured a range of serum BAs and related them to markers of human metabolic health and the gut microbiome. We examined 283 non-obese and obese Danish adults from the MetaHit study. Fasting concentrations of serum BAs were quantified using ultra-performance liquid chromatography-tandem mass-spectrometry. The gut microbiome was characterized with shotgun metagenomic sequencing and genome-scale metabolic modeling. We find that tauro- and glycohyocholic acid correlated inversely with body mass index (P = 4.1e-03, P = 1.9e-05, respectively), waist circumference (P = 0.017, P = 1.1e-04, respectively), body fat percentage (P = 2.5e-03, P = 2.3e-06, respectively), insulin resistance (P = 0.051, P = 4.6e-4, respectively), fasting concentrations of triglycerides (P = 0.06, P = 9.2e-4, respectively) and leptin (P = 0.067, P = 9.2e-4). Tauro- and glycohyocholic acids, and tauro-a-muricholic acid were directly linked with a distinct gut microbial community primarily composed of Clostridia species (P = 0.037, P = 0.013, P = 0.027, respectively). We conclude that serum conjugated C-6-hydroxylated BAs associate with measures of human metabolic health and gut communities of Clostridia species. The findings merit preclinical interventions and human feasibility studies to explore the therapeutic potential of these BAs in obesity and type 2 diabetes.

Abstract

This paper analyses the capacity of participatory mapping as a multi-level learning process to identify and overcome current barriers to productivity within small-scale irrigation schemes. The analysis is based on thirteen smallholder irrigation schemes in Tanzania, Mozambique, and Zimbabwe, where farmers, project officers and other key stakeholders participated in informal mapping teams to map the schemes. Critically, participatory mapping translated problems generally known by stakeholders into problems that were publicly known, making their resolution a shared responsibility. Hence, problems identified at both the scheme and plot levels led to immediate responses by the farmers, irrigator organizations, and government departments, boosting farmers’ agency and confidence and renewing their sense of scheme and plot ownership. It is important that irrigation agencies prioritize participatory processes and the use of informal networks to improve farmers’ understanding of their resource and management challenges and to build their sense of ownership and responsibility for effective management of irrigation schemes.

7. The importance of accurate glacier albedo for estimates of surface mass balance on Vatnajökull: evaluating the surface energy budget in a regional climate model with automatic weather station observations

Abstract

A simulation of the surface climate of Vatnajökull ice cap, Iceland, carried out with the regional climate model HIRHAM5 for the period 1980–2014, is used to estimate the evolution of the glacier surface mass balance (SMB). This simulation uses a new snow albedo parameterization that allows albedo to exponentially decay with time and is surface temperature dependent. The albedo scheme utilizes a new background map of the ice albedo created from observed MODIS data. The simulation is evaluated against observed daily values of weather parameters from five automatic weather stations (AWSs) from the period 2001–2014, as well as in situ SMB measurements from the period 1995–2014. The model agrees well with observations at the AWS sites, albeit with a general underestimation of the net radiation. This is due to an underestimation of the incoming radiation and a general overestimation of the albedo. The average modelled albedo is overestimated in the ablation zone, which we attribute to an overestimation of the thickness of the snow layer and not taking the surface darkening from dirt and volcanic ash deposition during dust storms and volcanic eruptions into account. A comparison with the specific summer, winter, and net mass balance for the whole of Vatnajökull (1995–2014) shows a good overall fit during the summer, with a small mass balance underestimation of 0.04 m w.e. on average, whereas the winter mass balance is overestimated by on average 0.5 m w.e. due to too large precipitation at the highest areas of the ice cap. A simple correction of the accumulation at the highest points of the glacier reduces this to 0.15 m w.e. Here, we use HIRHAM5 to simulate the evolution of the SMB of Vatnajökull for the period 1981–2014 and show that the model provides a reasonable representation of the SMB for this period. However, a major source of uncertainty in the representation of the SMB is the representation of the albedo, and processes currently not accounted for in RCMs, such as dust storms, are an important source of uncertainty in estimates of snow melt rate.

Abstract

Deposition of small amounts of airborne dust on glaciers causes positive radiative forcing and enhanced melting due to the reduction of surface albedo. To study the effects of dust deposition on the mass balance of Brúarjökull, an outlet glacier of the largest ice cap in Iceland, Vatnajökull, a study of dust deposition events in the year 2012 was carried out. The dust-mobilisation module FLEXDUST was used to calculate spatio-temporally resolved dust emissions from Iceland and the dispersion model FLEXPART was used to simulate atmospheric dust dispersion and deposition. We used albedo measurements at two automatic weather stations on Brúarjökull to evaluate the dust impacts. Both stations are situated in the accumulation area of the glacier, but the lower station is close to the equilibrium line. For this site ( ∼ 1210 m a.s.l.), the dispersion model produced 10 major dust deposition events and a total annual deposition of 20.5 g m−2. At the station located higher on the glacier ( ∼ 1525 m a.s.l.), the model produced nine dust events, with one single event causing ∼ 5 g m−2 of dust deposition and a total deposition of ∼ 10 g m−2 yr−1. The main dust source was found to be the Dyngjusandur floodplain north of Vatnajökull; northerly winds prevailed 80 % of the time at the lower station when dust events occurred. In all of the simulated dust events, a corresponding albedo drop was observed at the weather stations. The influence of the dust on the albedo was estimated using the regional climate model HIRHAM5 to simulate the albedo of a clean glacier surface without dust. By comparing the measured albedo to the modelled albedo, we determine the influence of dust events on the snow albedo and the surface energy balance. We estimate that the dust deposition caused an additional 1.1 m w.e. (water equivalent) of snowmelt (or 42 % of the 2.8 m w.e. total melt) compared to a hypothetical clean glacier surface at the lower station, and 0.6 m w.e. more melt (or 38 % of the 1.6 m w.e. melt in total) at the station located further upglacier. Our findings show that dust has a strong influence on the mass balance of glaciers in Iceland.

Abstract

Area and volume changes and the average geodetic mass balance of the non-surging outlet glaciers of the southeast Vatnajökull ice cap, Iceland, during different time periods between ~ 1890 and 2010, are derived from a multi-temporal glacier inventory. A series of digital elevation models (DEMs) (~ 1890, 1904, 1936, 1945, 1989, 2002, 2010) are compiled from glacial geomorphological features, historical photographs, maps, aerial images, DGPS measurements and a lidar survey. Given the mapped basal topography, we estimate volume changes since the end of the Little Ice Age (LIA) ~ 1890. The variable volume loss of the outlets to similar climate forcing is related to their different hypsometry, basal topography, and the presence of proglacial lakes. In the post-LIA period, the glacierized area decreased by 164 km2 (or from 1014 to 851 km2) and the glaciers had lost 10–30 % of their ~ 1890 area by 2010 (anywhere from 3 to 36 km2). The glacier surface lowered by 150–270 m near the terminus and the outlet glaciers collectively lost 60 ± 8 km3 of ice, which is equivalent to 0.15 ± 0.02 mm of sea-level rise. The volume loss of individual glaciers was in the range of 15–50%, corresponding to a geodetic mass balance between −0.70 and −0.32 m w.e. a−1. The annual rate of mass change during the post-LIA period was most negative in 2002–2010, on average −1.34 ± 0.12 m w.e. a−1, which is among the most negative mass balance values recorded worldwide in the early 21st century.

Abstract

The eruption of Grímsvötn volcano in Iceland in 2011 lasted for a week, 21–28 May. The eruption was explosive and peaked during the first hours, with the eruption plume reaching 20–25 km altitude. The height of the plume was monitored every 5 min with a C-band weather radar located at Keflavík International Airport and a mobile X-band radar, 257 km and 75 km distance from the volcano respectively. In addition, photographs taken during the first half-hour of the eruption give information regarding the initial rise. Time series of the plume-top altitude were constructed from the radar observations. This paper presents the two independent radar time series. The series have been cross validated and there is a good agreement between them. The echo top radar series of the altitude of the volcanic plume are publicly available from the Pangaea Data Publisher (doi:10.1594/PANGAEA.778390).

Abstract

The Little Ice Age maximum extent of glaciers in Iceland was reached about 1890 AD and most glaciers in the country have retreated during the 20th century. A model for the surface mass balance and the flow of glaciers is used to reconstruct the 20th century retreat history of Hoffellsjökull, a south-flowing outlet glacier of the ice cap Vatnajökull, which is located close to the southeastern coast of Iceland. The bedrock topography was surveyed with radio-echo soundings in 2001. A wealth of data are available to force and constrain the model, e.g. surface elevation maps from ~1890, 1936, 1946, 1989, 2001, 2008 and 2010, mass balance observations conducted in 1936–1938 and after 2001, energy balance measurements after 2001, and glacier surface velocity derived by kinematic and differential GPS surveys and correlation of SPOT5 images. The approximately 20% volume loss of this glacier in the period 1895–2010 is realistically simulated with the model. After calibration of the model with past observations, it is used to simulate the future response of the glacier during the 21st century. The mass balance model was forced with an ensemble of temperature and precipitation scenarios derived from 10 global and 3 regional climate model simulations using the A1B emission scenario. If the average climate of 2000–2009 is maintained into the future, the volume of the glacier is projected to be reduced by 30% with respect to the present at the end of this century. If the climate warms, as suggested by most of the climate change scenarios, the model projects this glacier to almost disappear by the end of the 21st century. Runoff from the glacier is predicted to increase for the next 30–40 yr and decrease after that as a consequence of the diminishing ice-covered area.

13. Observations of the altitude of the volcanic plume during the eruption of Eyjafjallajökull, April–May 2010

Abstract

The eruption of Eyjafjallajökull volcano in 2010 lasted for 39 days, 14 April–23 May. The eruption had two explosive phases separated by a phase with lava formation and reduced explosive activity. The height of the plume was monitored every 5 min with a C-band weather radar located in Keflavík International Airport, 155 km distance from the volcano. Furthermore, several web cameras were mounted with a view of the volcano, and their images saved every five seconds. Time series of the plume-top altitude were constructed from the radar observations and images from a web camera located in the village Hvolsvöllur at 34 km distance from the volcano. This paper presents the independent radar and web camera time series and performs cross validation. The results show good agreement between the time series for the range when both series are available. However, while the radar altitudes are semi-discrete the data availability was much higher than for the web camera, indicating how essential weather radars are as eruption plume monitoring devices. 14. Reduced glacier sliding caused by persistent drainage from a subglacial lake

Abstract

We present velocity observations of a glacier outlet in Vatnajökull, Iceland, deduced from interferometric SAR (InSAR) data obtained during the ERS1/2 tandem mission in 1995–2000. More than a 50% decrease in glacier velocity was observed subsequent to a large jökulhlaup from the subglacial lake Grímsvötn in 1996. The glacier had not reached its former flow rate in 2000. The jökulhlaup damaged the lake's ice-dam causing persistent drainage from the lake. InSAR based studies of water accumulation within Grímsvötn suggest that a leakage of >3 m3 s−1 prevailed throughout our study period. We suggest that the lake leakage kept open a tunnel at low water pressure underneath the whole length of the glacier. The tunnel flow drained water from its surroundings, hence lowering the water pressure of a distributed drainage system, underneath the upper and centre parts of the glacier, which prior to the jökulhlaup sustained significant basal sliding. This is in accordance with theoretical prediction that tunnel flow in a steady state may cause slow-down in glacier velocity by reducing the subglacial water pressure. The width of the affected areas was ~5 km on the upper part of the glacier and ~8 km on the centre part of the glacier. This indicates that the water pressure reduction propagates laterally from the tunnel over a distance of a few km.

Abstract

Elevated postprandial plasma glucose is a risk factor for development of type 2 diabetes and cardiovascular disease. We hypothesized that the inter-individual postprandial plasma glucose response varies partly depending on the intestinal microbiome composition and function. We analyzed data from Danish adults (n = 106), who were self-reported healthy and attended the baseline visit of two previously reported randomized controlled cross-over trials within the Gut, Grain and Greens project. Plasma glucose concentrations at five time points were measured before and during three hours after a standardized breakfast. Based on these data, we devised machine learning algorithms integrating bio-clinical, as well as shotgun-sequencing-derived taxa and functional potentials of the intestinal microbiome to predict individual postprandial glucose excursions. In this post hoc study, we found microbial and clinical features, which predicted up to 48% of the inter-individual variance of postprandial plasma glucose responses (Pearson correlation coefficient of measured vs. predicted values, R = 0.69, 95% CI: 0.45 to 0.84, p

Abstract

Certain pathogens deliver effectors into plant cells to modify host protein targets and thereby suppress immunity. These target modifications can be detected by intracellular immune receptors, or Resistance (R) proteins, that trigger strong immune responses including localized host cell death. The accelerated cell death 11 (acd11) "lesion mimic" mutant of Arabidopsis thaliana exhibits autoimmune phenotypes such as constitutive defense responses and cell death without pathogen perception. ACD11 encodes a putative sphingosine transfer protein, but its precise role during these processes is unknown. In a screen for lazarus (laz) mutants that suppress acd11 death we identified two genes, LAZ2 and LAZ5. LAZ2 encodes the histone lysine methyltransferase SDG8, previously shown to epigenetically regulate flowering time via modification of histone 3 (H3). LAZ5 encodes an RPS4-like R-protein, defined by several dominant negative alleles. Microarray and chromatin immunoprecipitation analyses showed that LAZ2/SDG8 is required for LAZ5 expression and H3 lysine 36 trimethylation at LAZ5 chromatin to maintain a transcriptionally active state. We hypothesize that LAZ5 triggers cell death in the absence of ACD11, and that cell death in other lesion mimic mutants may also be caused by inappropriate activation of R genes. Moreover, SDG8 is required for basal and R protein-mediated pathogen resistance in Arabidopsis, revealing the importance of chromatin remodeling as a key process in plant innate immunity.

Abstract

BackgroundProgrammed cell death (PCD) is a necessary part of the life of multi-cellular organisms. A type of plant PCD is the defensive hypersensitive response (HR) elicited via recognition of a pathogen by host resistance (R) proteins. The lethal, recessive accelerated cell death 11 (acd11) mutant exhibits HR-like accelerated cell death, and cell death execution in acd11 shares genetic requirements for HR execution triggered by one subclass of R proteins.Methodology/principal findingsTo identify genes required for this PCD pathway, we conducted a genetic screen for suppressors of acd11, here called lazarus (laz) mutants. In addition to known suppressors of R protein-mediated HR, we isolated 13 novel complementation groups of dominant and recessive laz mutants. Here we describe laz1, which encodes a protein with a domain of unknown function (DUF300), and demonstrate that LAZ1 contributes to HR PCD conditioned by the Toll/interleukin-1 (TIR)-type R protein RPS4 and by the coiled-coil (CC)-type R protein RPM1. Using a yeast-based topology assay, we also provide evidence that LAZ1 is a six transmembrane protein with structural similarities to the human tumor suppressor TMEM34. Finally, we demonstrate by transient expression of reporter fusions in protoplasts that localization of LAZ1 is distributed between the cytosol, the plasma membrane and FM4-64 stained vesicles.Conclusions/significanceOur findings indicate that LAZ1 functions as a regulator or effector of plant PCD associated with the HR, in addition to its role in acd11-related death. Furthermore, the similar topology of a plant and human DUF300 proteins suggests similar functions in PCD across the eukaryotic kingdoms, although a direct role for TMEM34 in cell death control remains to be established. Finally, the subcellular localization pattern of LAZ1 suggests that it may have transport functions for yet unknown, death-related signaling molecules at the plasma membrane and/or endosomal compartments. In summary, our results validate the utility of the large-scale suppressor screen to identify novel components with functions in plant PCD, which may also have implications for deciphering cell death mechanisms in other organisms.
