1. Exploring the carbonization effect on the interspecific identification of cotton (Gossypium spp.) seeds using classical and 2D geometric morphometrics

Abstract

The history of cotton (Gossypium sp), which has become along past millennia a plant of major economic interest, relies on the dried or charred cotton seeds found in archaeobotanical assemblages. Our capacity to document the dispersal routes of cotton, however, is hampered by the lack of taxonomic resolution at specific levels based on current seed anatomic features. In order to explore the taxonomic signal at the interspecific level of cotton seeds, and the impact of carbonization on this signal, we used linear measurements (length, width and thickness) and 2D geometric morphometrics (GM) comparing modern dried cotton seeds of the four domesticates (G. arboreum, G. herbaceum, G. barbadense, G. hirsutum) and experimentally charred seeds. The shape and form (size + shape) of dried and charred cotton seeds were captured using an outline analysis with a sliding semi-landmarks approach and compared after a Generalized Procrustes Superimposition (GPS). The reaction of cotton seeds to charring at 250 °C during 2 h30 was globally characterized by a size reduction but no major shape deformation; this study also shows that the outline form of the seeds rather than their shape provides more stringent taxonomic discriminations than linear measurements. This pilot study emphasizes the relevance of the GM approach while underlying the limit of this method for the taxonomical study of archaeological cotton seeds.

Abstract

The distribution of the black rat (Rattus rattus) has been heavily influenced by its association with humans. The dispersal history of this non-native commensal rodent across Europe, however, remains poorly understood, and different introductions may have occurred during the Roman and medieval periods. Here, in order to reconstruct the population history of European black rats, we generated a de novo genome assembly of the black rat, 67 ancient black rat mitogenomes and 36 ancient nuclear genomes from sites spanning the 1st-17th centuries CE in Europe and North Africa. Analyses of mitochondrial DNA confirm that black rats were introduced into the Mediterranean and Europe from Southwest Asia. Genomic analyses of the ancient rats reveal a population turnover in temperate Europe between the 6th and 10th centuries CE, coincident with an archaeologically attested decline in the black rat population. The near disappearance and re-emergence of black rats in Europe may have been the result of the breakdown of the Roman Empire, the First Plague Pandemic, and/or post-Roman climatic cooling.

Abstract

Process philosophy offers a metaphysical foundation for domestication studies. This grounding is especially important given the European colonialist origin of ‘domestication’ as a term and 19th century cultural project. We explore the potential of process archaeology for deep-time investigation of domestication relationships, drawing attention to the variable pace of domestication as an ongoing process within and across taxa; the nature of domestication ‘syndromes’ and ‘pathways’ as general hypotheses about process; the importance of cooperation as well as competition among humans and other organisms; the significance of non-human agency; and the ubiquity of hybrid communities that resist the simple wild/domestic dichotomy.

Abstract

The lack of bone morphological markers associated with the human control of wild animals has prevented the documentation of incipient animal domestication in archaeology. Here, we assess whether direct environmental changes (i.e. mobility reduction) could immediately affect ontogenetic changes in long bone structure, providing a skeletal marker of early domestication. We relied on a wild boar experimental model, analysing 24 wild-born specimens raised in captivity from 6 months to 2 years old. The shaft cortical thickness of their humerus was measured using a 3D morphometric mapping approach and compared with 23 free-ranging wild boars and 22 pigs from different breeds, taking into account sex, mass and muscle force differences. In wild boars we found that captivity induced an increase in cortical bone volume and muscle force, and a topographic change of cortical thickness associated with muscular expression along a phenotypic trajectory that differed from the divergence induced by selective breeding. These results provide an experimental proof of concept that changes in locomotor behaviour and selective breeding might be inferred from long bones morphology in the fossil and archaeological record. These trends need to be explored in the archaeological record and further studies are required to explore the developmental changes behind these plastic responses.

Abstract

Archaeological evidence indicates that pig domestication had begun by similar to 10,500 y before the present ( BP) in the Near East, and mitochondrial DNA ( mtDNA) suggests that pigs arrived in Europe alongside farmers similar to 8,500 y BP. A few thousand years after the introduction of Near Eastern pigs into Europe, however, their characteristic mtDNA signature disappeared and was replaced by haplotypes associated with European wild boars. This turnover could be accounted for by substantial gene flow from local European wild boars, although it is also possible that European wild boars were domesticated independently without any genetic contribution from the Near East. To test these hypotheses, we obtained mtDNA sequences from 2,099 modern and ancient pig samples and 63 nuclear ancient genomes from Near Eastern and European pigs. Our analyses revealed that European domestic pigs dating from 7,100 to 6,000 y BP possessed both Near Eastern and European nuclear ancestry, while later pigs possessed no more than 4% Near Eastern ancestry, indicating that gene flow from European wild boars resulted in a near-complete disappearance of Near East ancestry. In addition, we demonstrate that a variant at a locus encoding black coat color likely originated in the Near East and persisted in European pigs. Altogether, our results indicate that while pigs were not independently domesticated in Europe, the vast majority of human-mediated selection over the past 5,000 y focused on the genomic fraction derived from the European wild boars, and not on the fraction that was selected by early Neolithic farmers over the first 2,500 y of the domestication process.

Abstract

Archaeological evidence indicates that pig domestication had begun by ∼10,500 y before the present (BP) in the Near East, and mitochondrial DNA (mtDNA) suggests that pigs arrived in Europe alongside farmers ∼8,500 y BP. A few thousand years after the introduction of Near Eastern pigs into Europe, however, their characteristic mtDNA signature disappeared and was replaced by haplotypes associated with European wild boars. This turnover could be accounted for by substantial gene flow from local European wild boars, although it is also possible that European wild boars were domesticated independently without any genetic contribution from the Near East. To test these hypotheses, we obtained mtDNA sequences from 2,099 modern and ancient pig samples and 63 nuclear ancient genomes from Near Eastern and European pigs. Our analyses revealed that European domestic pigs dating from 7,100 to 6,000 y BP possessed both Near Eastern and European nuclear ancestry, while later pigs possessed no more than 4% Near Eastern ancestry, indicating that gene flow from European wild boars resulted in a near-complete disappearance of Near East ancestry. In addition, we demonstrate that a variant at a locus encoding black coat color likely originated in the Near East and persisted in European pigs. Altogether, our results indicate that while pigs were not independently domesticated in Europe, the vast majority of human-mediated selection over the past 5,000 y focused on the genomic fraction derived from the European wild boars, and not on the fraction that was selected by early Neolithic farmers over the first 2,500 y of the domestication process.

17. Taxinomic characterisation of cotton seeds (Gossypium ssp.) through morphological and morphometric analyses. Exploratory and archaeological approaches.

Abstract

Cotton (Gossypium sp.) includes four independently domesticated species: two diploid species, G. herbaceum in Africa and G. arboreum in the Indian subcontinent, and two tetraploid species, G. hirsutum in Central America and G. barbadense in Peru. The understanding of the diffusion history of these cottons is limited by the fact that the seeds, regularly found in archaeological context, cannot be determined at the rank of the species based solely on morphological observations. This study therefore explores the potential of morphometric, traditional and geometric analyses on modern seeds to extract a taxonomic signal that can be applied to archaeological material. The modern corpus is composed of varieties of the four domesticated species of cotton, cultivated in greenhouse (Montpellier, CIRAD) and in the field (Spain and Saudi Arabia). Specimens of herbarium seeds (MNHN) from the 19th and 20th centuries are also taken into account. The corpus is completed by archaeological seeds from the Sudanese site of Mouweis (Meroitic period, 1st-4/5th c. AD) and the Saudi site of Madâ'in Sâlih (Nabateo-Roman period, 1st-4/5th c. AD). Because of the conservation by carbonization of archaeological specimens, experimental carbonizations were carried out on modern seeds in order to evaluate the impact of carbonization on the shape of the seeds. The shape of the modern and archaeological seeds was captured using two approaches. (1) A log shape ratio of linear measurements (traditional morphometric analyses) and (2) an outline analyses with a sliding semi-Landmarks approach (geometric morphometric analyses). These approaches discriminate diploid species from tetraploid species and differentiate species within the modern corpus. Seed carbonization does not affect this taxonomic discrimination and seems, on the contrary, to maximize taxonomic differences. Abstract

Phenotypic variation was characterized in 187 modern and archaeological specimens of the lesser white-toothed shrew (Crocidura suaveolens), obtained from both insular and continental European locations. Geometric morphometric methods were used to quantify variation in size and shape of the mandible. The phenotypic distance between populations, and the influence of several eco-geographical factors on the size and shape of the mandible in island populations, were assessed. Based on mandible shape divergence, the populations of C. suaveolens were clustered into continental, insular Atlantic and insular Mediterranean groups. Archaeological specimens from Molène Island, more than 3400 years old, display a mandible shape signal closer to that of the continental population than those of modern island populations. Conversely, the continental shape signals of the modern populations from Höedic and Sark suggest that these are relatively recent anthropogenic introductions. The populations of C. suaveolens from both the Atlantic and Mediterranean islands (except for Rouzic and Cyprus) show a significant increase in mandible size, compared to those from continental Europe. Significant phenotypic differences support the indigenous condition of C. suaveolens on most of the Atlantic islands, suggesting that the species arrived there before the separation of the Scilly Isles and Ushant from the continent due to the post-glacial rise in sea level. This provides an ante quem for its colonization of the north-western fringe of continental Europe, notwithstanding its absence from the region in the present day.

20. The Pigs of Island Southeast Asia and the Pacific: New Evidence for Taxonomic Status and Human-Mediated Dispersal

Abstract

This paper undertakes a major survey of the genus Sus from Island Southeast Asia and specifically attempts to re-examine the taxonomic status of the pigs of Wallacea, in order to re-evaluate the complex evidence for human mediated dispersal. This was undertaken using the combined approach of tooth outline and mitochondrial DNA analysis. The data provide clear evidence for three dispersal events: The first involved domesticated pigs, originating from wild Sus scrofa stock in mainland Southeast Asia, being introduced to the Greater and Lesser Sunda Islands, to the Mollucas, New Guinea, and Oceania. Archaeological specimens clearly link these pigs with the Lapita and subsequent Polynesian dispersals. Since the pigs on New Guinea are specifically linked with this dispersal, it follows that the current wild populations of the island must be the feral descendants of introduced domestic pigs from mainland Southeast Asia, which came into New Guinea via the Lesser Sunda Islands. A second dispersal event also involved domesticated pigs (this time from wild Sus scrofa populations from mainland East Asia), introduced to the Philippines and Micronesia, while a third involved the endemic warty pig of Sulawesi (Sus celebensis), which data from Liang Bua cave shows was introduced to Flores perhaps as early as 7000 B.C.

Abstract

Human settlement of Oceania marked the culmination of a global colonization process that began when humans first left Africa at least 90,000 years ago. The precise origins and dispersal routes of the Austronesian peoples and the associated Lapita culture remain contentious, and numerous disparate models of dispersal (based primarily on linguistic, genetic, and archeological data) have been proposed. Here, through the use of mtDNA from 781 modern and ancient Sus specimens, we provide evidence for an early human-mediated translocation of the Sulawesi warty pig (Sus celebensis) to Flores and Timor and two later separate human-mediated dispersals of domestic pig (Sus scrofa) through Island Southeast Asia into Oceania. Of the later dispersal routes, one is unequivocally associated with the Neolithic (Lapita) and later Polynesian migrations and links modern and archeological Javan, Sumatran, Wallacean, and oceanic pigs with mainland Southeast Asian S. scrofa. Archeological and genetic evidence shows these pigs were certainly introduced to islands east of the Wallace Line, including New Guinea, and that so-called "wild" pigs within this region are most likely feral descendants of domestic pigs introduced by early agriculturalists. The other later pig dispersal links mainland East Asian pigs to western Micronesia, Taiwan, and the Philippines. These results provide important data with which to test current models for human dispersal in the region.

Abstract

The distribution of the black rat (Rattus rattus) has been heavily influenced by its association with humans. The dispersal history of this non-native commensal rodent across Europe, however, remains poorly understood, and different introductions may have occurred during the Roman and medieval periods. Here, in order to reconstruct the population history of European black rats, we first generate a de novo genome assembly of the black rat. We then sequence 67 ancient and three modern black rat mitogenomes, and 36 ancient and three modern nuclear genomes from archaeological sites spanning the 1st-17th centuries CE in Europe and North Africa. Analyses of our newly reported sequences, together with published mitochondrial DNA sequences, confirm that black rats were introduced into the Mediterranean and Europe from Southwest Asia. Genomic analyses of the ancient rats reveal a population turnover in temperate Europe between the 6th and 10th centuries CE, coincident with an archaeologically attested decline in the black rat population. The near disappearance and re-emergence of black rats in Europe may have been the result of the breakdown of the Roman Empire, the First Plague Pandemic, and/or post-Roman climatic cooling.
