Due to the scarcity of organic matter (OM) sources in the bathypelagic (1000–4000 m depth), prokaryotic metabolism is believed to be concentrated on particles originating from the surface. However, the structure of active bathypelagic prokaryotic communities and how it changes across environmental gradients remains unexplored. Using a combination of 16S rRNA gene and transcripts sequencing, metagenomics, and substrate uptake potential measurements, here we aimed to explore how water masses aging and the quality of OM influence the structure of the active microbiome, and the potential implications for community function. We found that the relative contribution of taxa with a free-living lifestyle to the active microbiome increased in older water masses that were enriched in recalcitrant OM, suggesting that these prokaryotes may also play a substantial role in the bathypelagic metabolism of vast areas of the ocean. In comparison to particle-associated prokaryotes, free-living prokaryotes exhibited lower potential metabolic rates, and harbored a limited number of two-component sensory systems, suggesting they have less ability to sense and respond to environmental cues. In contrast, particle-associated prokaryotes carried genes for particle colonization and carbohydrate utilization that were absent in prokaryotes with a free-living lifestyle. Consistently, we observed that prokaryotic communities inhabiting older waters displayed reduced abilities to colonize particles, and higher capabilities to use complex carbon sources, compared to communities in waters with a higher proportion of labile OM. Our results provide evidence of regionalization of the bathypelagic active prokaryotic microbiome, unveiling a niche partitioning based on the quality of OM

Holothurians, as benthic invertebrates inhabiting marine ecosystems, have a crucial function in that they actively process organic detritus in the sediments. Previous works have provided evidence of the capability of holothurians to reduce nitrate and ammonium concentrations in aquaculture tanks. However, the mechanisms underlying this nitrogen decrease still need to be elucidated and might be related to bacterial symbionts in the holothurians. Here we characterize the community of bacterial symbionts in the biofilm and subcuticle of Holothuria tubulosa and explore the presence of nitrification and denitrification genes. To characterize these bacterial symbionts, we extracted DNA and amplified the V3-V4 hypervariable region of the 16S rRNA gene. We obtained a notable contribution of Bacteroidota, Alphaproteobacteria (mostly Rhodobacterales), and Gammaproteobacteria (mostly Pseudomonadales) both within the biofilm and subcuticle of H. tubulosa. Subsequently, we tested the presence of specific genes encoding enzymes involved in nitrification (i.e. archaeal amoA and bacterial amoA) and denitrification (i.e. nirS and nosZ). Our results confirm the presence of denitrification genes in the holothurian biofilms. These findings indicate that the holothurians house a diverse community of bacterial symbionts, which includes species with the potential for nitrogen removal. Therefore, holothurian holobionts may play a multifaceted ecological role, both processing organic detritus and reducing nitrogen levels in coastal areas. These roles could be extended to sustainable aquaculture, making them valuable ecosystem engineers with significant implications for ecosystem and aquaculture health.

Coastal wetlands are valuable aquatic ecosystems with high biological productivity, which provide services such as a reduction in nitrogen loading into coastal waters and storage of organic carbon acting as carbon dioxide sinks. The predicted rise of sea level or freshwater extractions, particularly in the arid Mediterranean biome, will salinize many coastal wetlands. However, there is considerable uncertainty about how salinization will affect microbial communities and biogeochemical processes. We determined the abundance of total prokaryotes, cyanobacteria, and viruses and quantified the heterotrophic production of prokaryotes sensitive- (predominantly Bacteria) and resistant- (predominantly Archaea) to erythromycin in 112 ponds from nine coastal wetlands. We explored the main drivers of prokaryotic abundance and heterotrophic production using generalized linear models (GLMs). The best GLM, including all the wetlands, indicated that the concentration of total dissolved nitrogen (TDN) positively affected the total abundance of prokaryotes and the heterotrophic erythromycin-resistant (ery-R) production. In contrast, heterotrophic erythromycin-sensitive (ery-S) production was negatively related to TDN. This negative relationship appeared to be mediated by salinity and virus abundance. Heterotrophic ery-S production declined as salinity and virus abundance increased. Consequently, we observed a switch from heterotrophic ery-S production towards ery-R production as salinity and virus abundance increased. Our results imply that microbial activity will change from heterotrophic bacterial-dominated processes to archaeal-dominated processes with anthropogenic nitrogen and salinization increases. However, more studies are required to link the mineralization rates of dissolved nitrogen and organic carbon with specific archaeal taxa to enable more accurate predictions on future scenarios in coastal wetlands.

Acidic polysaccharides released by phytoplankton and prokaryotic heterotrophs promote the formation of gel-like transparent exopolymer particles (TEPs). TEPs can have a relevant contribution to the biological carbon pump due to their carbon-rich composition and their ability to coagulate and sink towards the deep ocean. However, little is known about TEPs distribution, carbon export, and residence times below the export (200 m) and sequestration (1000 m) depths. We provide the first comprehensive inventory of TEP from the ocean surface to a depth of 4000 meters in the tropical and subtropical Atlantic, Indian, and Pacific Oceans, evaluating its contribution to carbon export and sequestration into the deep ocean. Results indicate that TEP concentration is primarily determined by primary production, with higher concentrations located above the deep chlorophyll maxima. In the deep ocean, TEP concentrations are lower yet mirror the concentrations in the surface, demonstrating the significance of TEP sinking below both the export compartment (2.8 Pg C yr-1; 27% of total POC flux at 200 m) and the sequestration compartment (0.8 Pg C yr-1; 36% of total POC flux at 1000 m). In situ incubation experiments conducted across ocean basins indicate short TEP residence times, averaging 27 and 333 days in the export and sequestration compartments, respectively. These findings reveal that the export and subsequent sequestration of carbon by TEP sinking into the deep ocean diverts it from the long times observed for the dissolved carbon fraction (i.e. centuries) in the global carbon cycle

Water is the most indispensable natural resource yet, organic pollution of freshwater sources is widespread. In recent years, there has been increasing concern over the vast array of emerging organic contaminants (EOCs) in the effluent of wastewater treatment plants (WWTPs). Several of these EOCs are degraded within the pore space of riverbeds by active microbial consortia. However, the mechanisms behind this ecosystem service are largely unknown. Here, we report how phosphate concentration and predator–prey interactions drive the capacity of bacteria to process a model EOC (ibuprofen). The presence of phosphate had a significant positive effect on the population growth rate of an ibuprofen-degrading strain. Thus, when phosphate was present, ibuprofen removal efficiency increased. Moreover, low and medium levels of predation, by a ciliated protozoan, stimulated bacterial population growth. This unimodal effect of predation was lost under high phosphate concentration, resulting in the flattening of the relationships between predator density and population growth of ibuprofen degraders. Our results suggest that moderate nutrient and predation levels promote the growth rate of bacterial degraders and, consequently, the self-purifying capability of the system. These findings enhance our understanding of the mechanisms by which riverbed communities drive the processing of EOCs.

TEPs play a key role in the biological carbon pump due to their carbon-rich composition and their ability to coagulate and sink towards the deep ocean. Yet, very little is known about TEP distribution, export, and turnover at a global scale, particularly at deep ocean depths. We provide the first inventory of TEP from the surface up to 4000 m depth in the Atlantic, Indian, and Pacific Oceans and have assessed their contribution to carbon export into the deep ocean. Primary production determines TEP concentration above the deep chlorophyll maximum, and prokaryotic biomass also contributes in deeper waters. In the deep ocean waters, TEP concentrations are lower and mirror the concentrations in the surface, evidencing the importance of TEP sinking both at the export depth (200 m) with a global value of 2.9 Pg C year-1 and at the sequestration depth (1000 m) of 0.9 Pg C year-1 of particulate carbon. However, incubation experiments across ocean basins depicted rapid TEP turnover rates of 71 and 333 days (on average) within the export and sequestration depths, respectively. These findings reveal that the export of carbon by TEP sinking towards deep oceans escapes from long-term paths of the global carbon cycle

Riverine ecosystems can be conceptualized as 'bioreactors' (the riverine bioreactor) which retain and decompose a wide range of organic substrates. The metabolic performance of the riverine bioreactor is linked to their community structure, the efficiency of energy transfer along food chains, and complex interactions among biotic and abiotic environmental factors. However, our understanding of the mechanistic functioning and capacity of the riverine bioreactor remains limited. We review the state of knowledge and outline major gaps in the understanding of biotic drivers of organic matter decomposition processes that occur in riverine ecosystems, across habitats, temporal dimensions, and latitudes influenced by climate change. We propose a novel, integrative analytical perspective to assess and predict decomposition processes in riverine ecosystems. We then use this model to analyse data to demonstrate that the size-spectra of a community can be used to predict decomposition rates by analysing an illustrative dataset. This modelling methodology allows comparison of the riverine bioreactors performance across habitats and at a global scale. Our integrative analytical approach can be applied to advance understanding of the functioning and efficiency of the riverine bioreactor as hotspots of metabolic activity. Application of insights gained from such analyses could inform the development of strategies that promote the functioning of the riverine bioreactor across global ecosystems.

Deep ocean microbial communities rely on the organic carbon produced in the sunlit ocean, yet it remains unknown whether surface processes determine the assembly and function of bathypelagic prokaryotes to a larger extent than deep‐sea physico‐chemical conditions. Here, we explored whether variations in surface phytoplankton assemblages across Atlantic, Pacific and Indian ocean stations can explain structural changes in bathypelagic (ca. 4000 m) free‐living and particle‐attached prokaryotic communities (characterized through 16S rRNA gene sequencing), as well as in prokaryotic activity and dissolved organic matter (DOM) quality. We show that the spatial structuring of prokaryotic communities in the bathypelagic strongly followed variations in the abundances of surface dinoflagellates and ciliates, as well as gradients in surface primary productivity, but were less influenced by bathypelagic physico‐chemical conditions. Amino acid‐like DOM components in the bathypelagic reflected variations of those components in surface waters, and seemed to control bathypelagic prokaryotic activity. The imprint of surface conditions was more evident in bathypelagic than in shallower mesopelagic (200‐1000 m) communities, suggesting a direct connectivity through fast‐sinking particles that escapes mesopelagic transformations. Finally, we identified a pool of endemic deep‐sea prokaryotic taxa (including potential chemoautotrophic groups) that appear less connected to surface processes than those bathypelagic taxa with a widespread vertical distribution. Our results suggest that surface planktonic communities shape the spatial structure of the bathypelagic microbiome to a larger extent than the local physico‐chemical environment, likely through determining the nature of the sinking particles and the associated prokaryotes reaching bathypelagic waters

Global ocean expeditions allow comparing variables that have been collected with standardized methodologies and treated with the same protocols in the same instruments. We looked at the global depth patterns of distribution of microbial abundances and heterotrophic prokaryote cell size and activity (as measured with flow cytometry and leucine incorporation) in the tropical and subtropical Atlantic, Pacific and Indian Oceans by inspecting 126 stations in at least 13 Longhurst provinces from the surface down to 4,000 m during the Malaspina 2010 expedition. We looked at the log-log slope of the relationship between depth and abundance and activity of heterotrophic prokaryotes, abundance of viruses and heterotrophic flagellates, the relative contribution prokaryotes to high (HNA) and low (LNA) nucleic acid content cells and the proportion of viruses with low, medium and high nucleic acid content. In addition, we determined the depth variation of intact-membrane (“live”) and damaged-membrane (“dead”) prokaryotes, and those of actively respiring cells (i.e. reducing CTC, 5-Cyano-2,3-ditolyl tetrazolium chloride). As general patterns, HNA decreased less strongly than LNA bacteria (so the %HNA increased with depth, as also did cell size), and leucine incorporation decreased less than prokaryote abundance (so the specific growth rate also decreased with depth, but less than abundance or production). The abundance of all heterotrophic groups decreased vertically but heterotrophic protists did so at much higher rate, so the ratio prokaryotes to small eukaryotes increased with depth, while viral abundance decreased at about the same rate than prokaryote abundance. Large viruses decreased more than medium-sized viruses and those more than the small viruses. Fluorescent dissolved organic matter (FDOM) in the Mediterranean Sea was analysed by excitation–emission matrix (EEM) spectroscopy and parallel factor (PARAFAC) analysis during the cruise HOTMIX 2014. A 4–component model, including 3 humic–like and 1 protein–like compounds, was obtained. To decipher the environmental factors that dictate the distributions of these components, we run generalized additive models (GAMs) in the epipelagic layer and an optimum multiparametric (OMP) water masses analysis in the meso– and bathypelagic layers. In the epipelagic layer, apparent oxygen utilization (AOU) and temperature presented the most significant effects on the variability of the marine humic-like peak M fluorescence, suggesting that its distribution was controlled by the net community respiration of organic matter and photobleaching. On the contrary, the variability of the soil humic-like peak E and the protein–like peak T fluorescence was explained mainly by the prokaryotic heterotrophic abundance, which decreased eastwards. In the meso– and bathypelagic layers, water mass mixing and basin–scale mineralization processes explained >72% and 63% of the humic–like and protein–like fluorescence variability, respectively. When analysing the two basins separately, the OMP model offered a better explanation of the distribution of fluorescence in the eastern Mediterranean Sea, as expected from the reduced biological activity in this ultra–oligotrophic basin. Furthermore, while western Mediterranean deep waters display the usual trend in the global ocean (increase of humic–like fluorescence and decrease of protein–like fluorescence with higher AOU values), the eastern Mediterranean deep waters presented an opposite trend. Different initial fluorescence intensities of the water masses that mix in the eastern basin, with Adriatic and Aegean origins, seem to be behind this contrasting pattern. Transparent exopolymer particles (TEP) play a key role in ocean carbon export and structuring microbial habitats, but information on their distribution across different ocean basins and depths is scarce, particularly in the dark ocean. We measured TEP vertical distribution from the surface to bathypelagic waters in an east-to-west transect across the Mediterranean Sea (MedSea) and the adjacent North East Atlantic Ocean (NEA), and explored their physical and biological drivers. TEP ranged from 0.6 to 81.7 µg XG eq L−1, with the highest values in epipelagic waters above the deep chlorophyll maximum, and in areas near the Gibraltar and Sicily Straits. TEP were significantly related to particulate organic carbon (POC) in all basins and depth layers (epipelagic vs. deep), but the contribution of TEP to POC was higher in the NEA (85%, 79% and 67% in epi-, meso- and bathypelagic waters, respectively) than in the MedSea (from 53% to 62% in epipelagic waters, and from 45% to 48% in meso- and bathypelagic waters), coinciding with higher carbon to nitrogen particulate organic matter ratios in the NEA. The TEP connectivity between epipelagic waters and mesopelagic waters was less straightforward than between mesopelagic waters and bathypelagic waters, with a 23% and 55% of the variance in the relationship between layers explained respectively. Prokaryotes were found to be a likely net source of TEP as inferred by the significant direct relationship observed between prokaryotic heterotrophic abundance and TEP. This assumption was confirmed using experimental incubations, where prokaryotes produced TEP in concentrations ranging from 0.7 (Western Mediterranean, bathypelagic) to 232 (Western Mediterranean, mesopelagic) µg XG eq. L−1 day−1

The long-range transport of bioaerosols takes place in the free troposphere and has lately gained a renewed interest in both environmental and health-related disciplines. Sampling free troposphere bioaerosols has been, however, historically challenging and requires of expensive and complex facilities. We analysed different bacterial bioaerosols studies carried out by sequencing of the 16S rRNA gene, available from the literature. The dataset was compared with bacterial bioaerosols present in rain and dry deposition passively collected at highelevation sites in Sierra Nevada along a set of sampling periods lasting 3 years. Up to 65% of OTUs and 82% of the bacterial genera were shared between wet and dry bioaerosols. Interestingly, only Oxalobacteraceae were notably more abundant in wet deposition, with Noviherbaspirillum and Massilia as dominant genera. We demonstrated that the bacterial composition of bioaerosols collected by passive natural deposition at high-elevated mountains were closer to the bacterial microbiome from the free troposphere. Interestingly, the meta-analysis showed a different bacterial composition and community structure in bacterial bioaerosols collected at lowelevated areas, over the open ocean, or during desert dust events. Since the boundary layer can be easily reached in high mountain areas, and the local landscape is surrounded by rocks and meadows, alpine stations are potentially optimal research sites with reduced influence of surface aerosols, minimizing local contaminations. Consequently, sampling alpine bioaerosols could be a good proxy for bioaerosols monitoring, long-range dispersal studies, and the dynamic characterization of the free troposphere microbiome.

Chromophoric dissolved organic matter (CDOM) in the open Mediterranean Sea (MedSea) is barely documented, remaining the basin–wide patterns in intermediate and deep waters still enigmatic. Here, full–depth distributions of CDOM absorption coefficients and spectral slopes recorded during the HOTMIX 2014 cruise are presented and their respective environmental drivers resolved. General Additive Models (GAMs) in surface waters and Optimum MultiParameter (OMP) water mass analysis in deep waters were applied. In the surface, apparent oxygen utilisation (AOU), a proxy to cumulative net community respiration, explained most of the variability of dissolved organic carbon (DOC) and the absorption coefficient at 254 nm (a254), whereas the absorption coefficient at 325 nm (a325), and the spectral slopes were mostly explained by potential temperature, a proxy to stratification and solar radiation, indicating that both water column stability and photobleaching may drive the variability of the UV–A absorbing CDOM components. In deep waters, the effect of water mass mixing and basin–scale mineralization were discerned from local mineralization processes. Water mass mixing and basin–scale mineralization contributed more substantially to explain the variability of DOC, a254 and a325 (82–91%) than the variability of the spectral slopes (35–64%). Local mineralization processes indicate that DOC and CDOM play a more relevant role in the carbon cycle in the Eastern (EastMed) than in the Western (WestMed) Mediterranean: whereas DOC contributed to 66 ± 10% of the oxygen demand in the EastMed, it represented only 24 ± 4% in the WestMed. Independently of basins and layers, a254 revealed as an excellent proxy to the concentration of DOC in the MedSea. Also, the unexpected inverse relationship of a325 with AOU indicates that the consumption of the UV–A absorbing CDOM fraction prevails over their production

In the semi-closed basins of the oligotrophic Mediterranean Sea, these gradual molecular modifications can be observed in close proximity. In order to extend the spatial resolution of information on DOM molecular composition available from ultrahigh resolution mass spectrometry in this area, we relate this data to optical (fluorescence and absorption spectroscopy) measurements. Covariance between molecular formulae signal intensities and carbon-specific fluorescence intensities was examined by means of Spearman’s rank correlations. Fifty two per cent of the assigned molecular formulae were associated with at least one optical parameter, accounting for 70% of the total mass spectrum signal intensity. Furthermore, we obtained significant multiple linear regressions between optical and intensity-weighted molecular indices. The resulting regression equations were used to estimate molecular parameters such as the double bond equivalent, degradation state and occurrence of unsaturated aliphatic compounds from optical measurements. The statistical linkages between DOM molecular and optical properties illustrate that the simple, rapid and cost-efficient optical spectroscopic measurements provide valuable proxy information on the molecular composition of open ocean marine DOM.

Waterbird aggregations and droughts affect nutrient and microbial dynamics in wetlands. We analysed the effects of high densities of flamingos on nutrients and microbial dynamics in a saline lake during a wet and a dry hydrological year, and explored the effects of guano on prokaryotic growth. Concentrations of dissolved organic carbon, total phosphorus and total nitrogen in the surface waters were 2–3 fold higher during the drought and were correlated with salinity. Flamingos stimulated prokaryotic heterotrophic production and triggered cascading effects on prokaryotic abundance, viruses and dissolved nitrogen. This stimulus of heterotrophic prokaryotes was associated with soluble phosphorus inputs from guano, and also from sediments. In the experiments, the specific growth rate and the carrying capacity were almost twice as high after guano addition than in the control treatments, and were coupled with soluble phosphorus assimilation. Flamingo guano was also rich in nitrogen. Dissolved N in lake water lagged behind the abundance of flamingos, but the causes of this lag are unclear. This study demonstrates that intense droughts could lead to increases in total nutrients in wetlands; however, microbial activity is likely constrained by the availability of soluble phosphorus, which appears to be more dependent on the abundance of waterbirds.

A four-component PARAFAC model was fit to the EEMs, which included two humic- (C1 and C2) and two amino acid-like (C3 and C4) components previously identified in ocean waters. Generalized-additive models (GAMs) were used to explore the environmental factors that drive the global distribution of these PARAFAC components. The explained variance for the humic-like components was substantially larger (> 70%) than for the amino acid-like components (< 35%). The environmental variables exhibiting the largest effect on the global distribution of C1 and C2 were apparent oxygen utilisation followed by chlorophyll a. Positive non-linear relationships between both predictor variables and the two humic-like PARAFAC components suggest that their distribution are biologically controlled. Compared with the dark ocean (> 200 m), the relationships of C1 and C2 with AOU indicate a higher C1/AOU and C2/AOU ratios of the humic-like substances in the dark ocean than in the surface ocean where a net effect of photobleaching is also detected. C3 (tryptophan-like) and C4 (tyrosine-like) variability was mostly dictated by salinity (S), by means of positive non-linear relationships, suggesting a primary physical control of their distributions at the global surface ocean scale that could be related to the changing evaporation-precipitation regime. Remarkably, bacterial biomass (BB) only contributed to explain a minor part of the variability of C1 and C4.

[EN] The transformation of biologically labile organic matter into refractory compounds by prokaryotic activity has been termed the 'microbial carbon pump' (MCP) and may constitute an effective mechanism to store reduced carbon in the dark ocean. Understanding its generation and its role in carbon sequestration is crucial to assess its relevante in the context of the global carbon cycle. The main aim of this PhD thesis is to test the significance of the chromophoric (CDOM) and fluorescent (FDOM) fractions of dissolved organic matter (DOM) as tracers for the microbial production of recalcitrant DOM in the global ocean. All its content is framed in Malaspina 2010 circumnavigation, which allowed us to produce the first global inventory of the optical properties of DOM in both the surface ocean (<200 m), gathered by Longhurst´s biogegraphic provinces, and the dark ocean (>200 m) by the main water masses., [ES] La transformación de materia orgánica lábil en recalcitrante a consecuencia del metabolismo de los procariotas se ha denominado "bomba microbiana de carbono" y puede constituir un mecanismo efectivo de almacenamiento de carbono reducido en el interior del océano. Comprender la generación de materia orgánica disuelta (MOD) recalcitrante el papel que esta juega en el almacenamiento de carbono en los océanos es crucial para cuantificar su relevancia en el contexto del ciclo global del carbono. En este contexto, el principal objetivo de esta Tesis Doctoral es comprobar la validez de las fracciones cromófora (CMOD) y florescente (FMOD) de la MOD como trazadores de la producción microbiana de MOD recalcitrante en el océnao global. El trabajo se enmarca en la expedición de circunnavegación Malaspina 2010, que ha hecho posible producir el primer inventario global de propiedades ópticas de la MOD tanto en la capa superficial (<200 m), organizado por masas de agua.

Las partículas exopoliméricas son substancias de naturaleza polisacarídica producidas principalmente por fitoplancton y procariotas heterotróficos. Éstas pueden autoensamblarse en partículas de mayor tamaño y, cuando su flotabilidad es negativa, son exportadas hacia el océano profundo contribuyendo con ello a la bomba biológica de carbono. En esta tesis hemos descrito la distribución de partículas exopoliméricas en los océanos Atlántico, Índico y Pacífico y en el mar Mediterráneo, y hemos valorado su papel en la exportación de carbono hacia el océano profundo. Por otro lado, hemos determinado la producción de partículas exopoliméricas por procariotas heterotróficos tanto en aguas superficiales como en aguas profundas así como la respiración de la materia orgánica en la zona mesopelágica (200-1000 m de profundidad). Esta región es clave en la mineralización del carbono orgánico que transita desde la superficie hacia las profundidades del océano. Se han realizado dos campañas oceanográficas: una primera circumnavegacion a lo largo de los océanos Atlántico, Índico y Pacífico (“Expedición Malaspina-2010”) y otra a lo largo del mar Mediterráneo (“Hotmix-2014”). En la primera campaña oceanográfica observamos que las concentraciones máximas de partículas exopoliméricas aparecían recurrentemente por encima de la profundidad del máximo de clorofila y que geográficamente aparecían en las zonas próximas a los afloramientos (por ejemplo Benguela, Domo de Costa Rica, Gran Bahía Australiana y en las zonas de divergencia ecuatorial). Consecuentemente, el mejor predictor de la distribución de partículas exopoliméricas fue la producción primaria. Nuestro estudio también indica que el flujo descendente de partículas exopoliméricas es la vía principal de entrada de éstas hacia el océano profundo. Sin embargo, también debe existir síntesis de novo por procariotas heterotróficos en el océano profundo que justifique los elevados valores de transferencia de exopolímeros estimados entre la, En la segunda campaña oceanográfica nuevamente encontramos que las concentraciones máximas de partículas exopoliméricas aparecían por encima del máximo de clorofila en la cuenca oeste del Mar Mediterráneo y en la región Noreste del océano Atlántico, particularmente cerca del estrecho de Gibraltar. La distribución geográfica de partículas exopoliméricas pudo explicarse mayoritariamente por la actividad del fitoplancton, aunque los procariotas heterotróficos también resultaron ser relevantes en determinar su distribución, no sólo en superficie sino también en las zonas profundas, particularmente en el agua Levantina Intermedia. Por lo tanto, la distribución de partículas exopoliméricas en el Mediterráneo profundo está controlada, en parte, por el flujo descendente de partículas, siendo mayor en la cuenca oeste y en la región Noreste del océano Atlántico. Esta tesis contribuye a arrojar luz sobre el papel crucial de las partículas exopoliméricas en la bomba biológica del océano y sobre el papel desempeñado por los procariotas heterótroficos en su dinámica

Careful examination of the absorption coefficient scans of chromophoric dissolved organic matter (CDOM) from the dark ocean samples collected during the Malaspina 2010 circumnavigation allowed us to identify two repeated protuberances, hereafter ‘shoulders’, at 280-320 nm (shoulder I) and 415 nm (shoulder II). A matlab toolbox was developed to deconvolve the absorption coefficient signal exclusively attributed to those shoulders from the standard decreasing exponential curve proper of humic materials. Shoulder I distribution was omnipresent and it sources may be linked partly to nitrate and likely to the antioxidant deoxygadusol too. However, the occurrence of shoulder II was more restricted to certain areas and its source has been recently associated to the enzyme cytochrome c. Application of a water mass analysis to the apparent oxygen utilization (AOU, a proxy to water mass ‘ageing’), ideal age, and absorption coefficients of shoulder I and II unveiled that ideal age was the factor that best explains the distribution of shoulder I whereas ‘ageing’ was the factor that best explains the distribution of shoulder II

Marine dissolved organic matter (DOM) is one of the largest reservoirs of reduced carbon on Earth. In the dark ocean (>200 m), most of this carbon is refractory DOM. This refractory DOM, largely produced during microbial mineralization of organic matter, includes humic-like substances generated in situ and detectable by fluorescence spectroscopy. Here we show two ubiquitous humic-like fluorophores with turnover times of 435±41 and 610±55 years, which persist significantly longer than the ~350 years that the dark global ocean takes to renew. In parallel, decay of a tyrosine-like fluorophore with a turnover time of 379±103 years is also detected. We propose the use of DOM fluorescence to study the cycling of resistant DOM that is preserved at centennial timescales and could represent a mechanism of carbon sequestration (humic-like fraction) and the decaying DOM injected into the dark global ocean, where it decreases at centennial timescales (tyrosine-like fraction)

Antarctic krill are known to release large amounts of inorganic and organic nutrients to the water column. Here we test the role of krill excretion of dissolved products in stimulating heterotrophic bacteria on the basis of three experiments where ammonium and organic excretory products released by krill were added to bacterial assemblages, free of grazers. Our results demonstrate that the addition of krill excretion products (but not of ammonium alone), at levels expected in krill swarms, greatly stimulates bacteria resulting in an order-of-magnitude increase in growth and production. Furthermore, they suggest that bacterial growth rate in the Southern Ocean is suppressed well below their potential by resource limitation. Enhanced bacterial activity in the presence of krill, which are major sources of DOC in the Southern Ocean, would further increase recycling processes associated with krill activity, resulting in highly efficient krill-bacterial recycling that should be conducive to stimulating periods of high primary productivity in the Southern Ocean. © 2014 Arístegui et al.

A dissolved organic matter (DOM) fraction absorbs ultraviolet and visible radiation that partially also emits fluorescence when irradiated with ultraviolet light. To identify the most relevant fluorophores present in deep waters, 429 excitation-emission matrixes (EEMs) from the bathypelagic layer of the Atlantic, Indian and Pacific oceans were recorded during the Malaspina 2010 circumnavigation. Parallel factor analysis (PARAFAC) modeling was applied and two humic-like fluorophores were identified in the dominant water masses of the deep world ocean: Antarctic Intermediate Water (AAIW), Circumpolar Deep Water (CDW), North Atlantic Deep Water (NADW) and Pacific Deep Water (PDW). Significant positive relationships were found between the humic-like fluorophores and AOU, suggesting the transformation of colorless bioavailable organic matter into chromophoric refractory DOM (RDOM) through microbial respiration. The RDOM/AOU ratio, a proxy to the efficiency of RDOM production, depended on the water mass. In the particular case of the NADW, terrestrial and in situ produced humic-like fluorophores were differentiated. These results will provide a basis for a better understanding of the role of microbial activity in the origin and fate of marine chromophoric dissolved organic matter

Migrant biota transports carbon to the mesopelagic zone due to their feeding at the shallower layers and their defecation, respiration, excretion and mortality at depth. The so-called active flux has been considered a small number compared to gravitational sinking. Recent assessments in subtropical waters show an important effect due to predation by interzonal diel vertical migrants (DVMs). The consumption and subsequent transport of epipelagic zooplankton by DVMs (mainly micronekton) to the mesopelagic zone seemed similar to the mean gravitational export. However, the consequences of this active transport to the bathypelagic zone are almost unknown. Here, we show the effect of the Atlantic and Pacific equatorial upwelling systems on the vertical distribution of acoustic backscatter from the surface to bathypelagic depths. The enhancement of the acoustic signal below the upwelling zone was observed to reach 4000 m depth, coinciding with high abundances and activity of bacteria at those depths. The results suggest an active carbon transport from the epipelagic driven by zooplankton and micronekton, enhancing the efficiency of the biological pump and giving an insight about the fate of an increased productivity at the shallower layers of the ocean

Transparent exopolymeric particles (TEP) are gel-like substances released by phytoplankton and heterotrophic prokaryotes, which play a relevant role in carbon export to the ocean floor. Here, we describe the vertical and geographical distributions of TEP in the Atlantic, Indian and Pacific Ocean during the >Expedition Malaspina 2010>. In surface waters, TEP showed an average concentration of 15.0 µg of xanthan gum equivalent per liter (µg XG eq L-1), ranging from 0.2 to 168.9 µg XG eq L-1. In the Atlantic Ocean, there was a significant increase of TEP close to the Benguela Current. In the Indian Ocean, TEP concentrations were higher near the South African and Australian coasts. In the Pacific Ocean, TEP concentrations were higher than in the other oceans and increased significantly near the `Costa Rica Dome´. In the middle of the Atlantic and Pacific Gyres TEP were relatively higher suggesting an accumulation due to convergence of warm surface water, or higher release of phytoplankton due to extreme sunlit conditions. Overall, we found lower and mostly uniformly distributed TEP concentrations in the meso- and bathypelagic zones, ranging from non- detectable to 62.8 µg XG eq L-1, with an average concentration of 5.5 µg XG eq L-1. However, in the subequatorial bathypelagic zone of the Pacific Ocean we observed concentrations comparatively higher that could be related to an intense prokaryotic activity observed in these deep waters

Remote lakes are usually unaffected by direct human infl uence, yet they receive inputs of atmospheric pollutants, dust, and other aerosols, both inorganic and organic. In remote, alpine lakes, these atmospheric inputs may infl uence the pool of dissolved organic matter, a critical constituent for the biogeochemical functioning of aquatic ecosystems. Here, to assess this infl uence, we evaluate factors related to aerosol deposition, climate, catchment properties, and microbial constituents in a global dataset of 86 alpine and polar lakes. We show signifi cant latitudinal trends in dissolved organic matter quantity and quality, and uncover new evidence that this geographic pattern is infl uenced by dust deposition, fl ux of incident ultraviolet radiation, and bacterial processing. Our results suggest that changes in land use and climate that result in increasing dust fl ux, ultraviolet radiation, and air temperature may act to shift the optical quality of dissolved organic matter in clear, alpine lakes.

Chromophoric dissolved and detrital organic matter (CDM), the optically active fraction of organic matter, affects significantly the underwater light environment and interferes with ocean color algorithms. Here, we studied the distribution and dynamics of CDM in waters around the Antarctic Peninsula, Southern Ocean, using remotely sensed data in austral summers from 1997 to 2005. First, we validated the global semi-analytic algorithm Garver-Siegel-Maritorena (GSM) by comparing simultaneous field and satellite measurements of CDM. These comparisons confirmed the validity of CDM satellite measurements obtained by the GSM algorithm (r2=0.74, slope value=1.01±0.16, n=15).We found a higher (20%) contribution of detrital particles to the CDM signal compared to other studies in lower latitudes (average 12%). Patches of higher CDM were observed in coastal areas and zones with recent ice melting. The seasonal variability of CDM, with maximum values at the end of austral summer, appeared to be ultimately controlled by the dynamics of ice, both directly and indirectly through the growth of phytoplankton and other organisms which are potential sources of CDM. At an interannual timescale, CDM dynamics may be driven by climatic forcing such as the Antarctic Oscillation. © 2010 Elsevier B.V.

The study of transparent exopolymer particles (TEP) in the Mediterranean Sea is particularly relevant as they can be promoters of mucilage events, a frequent phenomenon there. We assessed the influence of bacterioplankton on TEP distribution and dynamics across the west-east axis of the Mediterranean Sea. We performed an extensive study of TEP, dissolved carbohydrates, and their relationships with bacterial abundance and bacterial production (BP). A significant and positive relationship was observed between BP and TEP in the study region (r2 = 0.51, p < 0.001). The direct release of TEP by bacteria was experimentally corroborated using regrowth cultures where increases in TEP tracked bacterial growth in abundance and production. These TEP increases were positively related to the increases in BP (r2 = 0.78, p < 0.05). The consistency (similar slopes) of the regression lines between BP and TEP in natural conditions and between the increases of BP and TEP in the experiments underlines the relevant role of bacteria in the formation of TEP in this area. © 2010 Springer Science+Business Media, LLC.

Transparent exopolymer particles (TEP) are the most ubiquitous gel particles in the ocean and form abiotically from dissolved precursors. Although these particles can accumulate at the ocean surface, being thus exposed to intense sunlight, the role of solar radiation for the assembly and degradation of TEP is unknown. In this study, we experimentally determined the effects of visible and ultraviolet B (UVB) radiation on (1) TEP degradation (photolysis experiments), (2) TEP assembly from dissolved polymers (photoinhibition experiments) and (3) TEP release by microorganisms. Solar radiation, particularly in the UVB range, caused significant TEP photolysis, with loss rates from 27 to 34% per day. Dissolved polysaccharides did not increase in parallel. No TEP were formed under UVB, visible or dark conditions, indicating that light does not promote TEP assembly. UVB radiation enhanced TEP release by microorganisms, possibly due to cell deaths, or as a protective measure. Increases in UVB may lead to enhanced TEP photolysis in the ocean, with further consequences for TEP dynamics and, ultimately, sea-air gas exchange.

Chromophoric dissolved organic matter (CDOM) plays a key role regulating light attenuation in the ocean. This optically reactive pool of organic matter is driven by several physical and biological processes such as photobleaching, photohumification, and biogeneration, that act as primary sinks and sources of CDOM. In this study, we described the geographical and vertical distribution of CDOM in the Antarctic Peninsula area (Southern Ocean), and assessed its potential driving factors, with special emphasis on CDOM photoreactivity. CDOM values were between the detection limit and 2.17 m- 1 at 325 nm and between the detection limit and 0.76 m- 1 at 443 nm (average a325 = 0.36 ± 0.02 m- 1, average a443 = 0.11 ± 0.01 m- 1), with the highest values inside Deception Island in 2004, and the lowest in the Eastern Bransfield Strait. In Bellingshausen Sea, CDOM was higher below the mixed layer suggesting a significant role of photobleaching. By contrast in the Weddell Sea maximum values were found within the mixed layer. In the Weddell Sea, a positive correlation between CDOM and both chlorophyll a and bacterial production and a negative correlation with salinity suggest a biological source of CDOM likely associated to ice melting. Salinity was also negatively related to the spectral slopes from 275 to 295 nm, considered a good proxy for DOM molecular weight. The experimental results demonstrate the photoreactive nature of CDOM, with half lives from 2.1 to 5.1 days due to photobleaching in the upper layer and duplication times from 4.9 to 15.7 days due to photohumification, that highlight the highly dynamic nature of CDOM in this area. © 2009 Elsevier B.V. Although these particles can accumulate at the ocean surface, being thus exposed to intense sunlight, the role of solar radiation for the assembly and degradation of TEP is unknown. In this study, we experimentally determined the effects of visible and ultraviolet B (UVB) radiation on (1) TEP degradation (photolysis experiments), (2) TEP assembly from dissolved polymers (photoinhibition experiments) and (3) TEP release by microorganisms. Solar radiation, particularly in the UVB range, caused significant TEP photolysis, with loss rates from 27 to 34% per day. Dissolved polysaccharides did not increase in parallel. No TEP were formed under UVB, visible or dark conditions, indicating that light does not promote TEP assembly. UVB radiation enhanced TEP release by microorganisms, possibly due to cell deaths, or as a protective measure. Increases in UVB may lead to enhanced TEP photolysis in the ocean, with further consequences for TEP dynamics and, ultimately, sea-air gas exchange.

Chromophoric dissolved organic matter (CDOM), the optically active fraction of dissolved organic matter, is primarily generated by pelagic organisms in the open ocean. In this study, we experimentally determined the quantity and spectral quality of CDOM generated by bacterioplankton using two different substrates (with and without photoproducts) and by Antarctic krill Euphausia superba and evaluated their potential contributions to CDOM dynamics in the peninsular region of the Southern Ocean. CDOM was generated by bacteria in all experiments, and the presence of photoproducts influenced both the quantity and the spectral quality of the resultant CDOM. We confirmed a direct link between bacterial production and CDOM generation, which yielded in situ CDOM duplication times from 31 to 33 d. Antarctic krill as a direct source of CDOM was also confirmed experimentally. We estimated that CDOM generation by krill would lead to CDOM duplication times from 0.48 to 0.80 d within krill swarms. Our findings highlight the potential significance of bacteria and Antarctic krill swarms in the generation of CDOM and underscore the dynamic nature of CDOM in this area.

We assessed the effects of Saharan dust inputs of particulate matter (PM), total phosphorus (TP), total nitrogen, and water soluble organic carbon (WSOC) on bacterial abundance (BA) in two alpine lakes and two reservoirs in the Mediterranean region. We also experimentally assessed the effects of dust inputs on bacterial activity and community composition and explored the presence of airborne bacteria. We found synchronous BA dynamics at least in one of the study years for each corresponding pair of ecosystems, suggesting an external control. The link between BA dynamics and inputs of PM, WSOC, or TP occurred only in those ecosystems with severe P-limitation and low dissolved organic carbon. The response was most intense in the most P-limited ecosystem. Dust addition had a significant positive effect on bacterial growth and abundance, but not on richness, diversity, or composition of the indigenous bacterial assemblages. We also obtained experimental evidence that some airborne bacteria could develop in oligotrophic waters by observing the growth of gamma-proteobacteria, a group poorly represented in natural aquatic environments.

We have analysed the diversity of the bacteria, which grow after addition of concentrated airborne particles and desert dust in different microcosms combinations with water samples from oligotrophic alpine lakes. We used, on the one hand, airborne bacteria transported by an African dust plume and collected in a high mountain area in the central Pyrenees (Spain). On the other hand, we collected desert dust in Mauritania (c. 3000 km distance, and a few days estimated airborne journey), a known source region for dust storms in West Africa, which originates many of the dust plumes landing on Europe. In all the dust-amended treatments we consistently observed bacterial growth of common phyla usually found in freshwater ecosystems, i.e. Alpha-, Beta- and Gammaproteobacteria, Actinobacteria, and a few Bacteroidetes, but with different composition based on lake water pretreatment and dust type. Overall, we tentatively split the bacterial community in (i) typical freshwater non-airborne bacteria, (ii) cosmopolitan long-distance airborne bacteria, (iii) non-freshwater low-distance airborne bacteria, (iv) non-freshwater long-distance airborne soil bacteria and (v) freshwater non-soil airborne bacteria. We identified viable long-distance airborne bacteria as immigrants in alpine lakes (e.g. Sphingomonas-like) but also viable putative airborne pathogens with the potential to grow in remote alpine areas (Acinetobacter-like and Arthrobacter-like). Generation of atmospheric aerosols and remote dust deposition is a global process, largely enhanced by perturbations linked to the global change, and high mountain lakes are very convenient worldwide model systems for monitoring global-scale bacterial dispersion and pathogens entries in remote pristine environments.

Bacterioplankton are a heterogenous community composed of cells with different physiological states. The consideration of the active fraction of bacterioplankton as a potential factor affecting the strength of the relationship between bacteria and phytoplankton in the Southern Ocean was evaluated in waters around the Antarctic Peninsula. We estimated active bacterioplankton from uptake of 3H-Leucine (bacterial production [BP]) and using vital stains to estimate their proportion within the total bacterioplankton community, based on their relative nucleic acid content (high [HNA] vs. low [LNA]), and by nucleic acid double staining (NADS), based on their membrane permeability. Then we performed a comparative analysis between total and active bacterioplankton and chlorophyll a (chl a) in this area. Staining with NADS suggested that 61% of all bacteria were viable, a higher proportion of the total bacterial community than previously reported for the Southern Ocean. HNA bacteria comprised 45% of all bacteria, indicating that 16% of bacteria may be viable but with LNA. BP was more strongly related to abundance of LNA cells than NADS-viable or HNA bacteria. The relationship between chl a and bacterial abundance (BA) did not increase when considering the abundance of HNA or NADS-viable cells alone, showing that viability/activity of stains did not enhance the linkage between BA and phytoplankton biomass in the Southern Ocean. In contrast, the relationship between chl a and BP was stronger than those reported in the literature, suggesting that, in this region, BP is closely dependent on phytoplankton. © Inter-Research 2008.
