Cellular respiration is essential for multiple bacterial pathogens and a validated antibiotic target. In addition to driving oxidative phosphorylation, bacterial respiration has a variety of ancillary functions that obscure its contribution to pathogenesis. We find here that the intracellular pathogen Listeria monocytogenes encodes two respiratory pathways which are partially functionally redundant and indispensable for pathogenesis. Loss of respiration decreased NAD+ regeneration, but this could be specifically reversed by heterologous expression of a water-forming NADH oxidase (NOX). NOX expression fully rescued intracellular growth defects and increased L. monocytogenes loads >1000-fold in a mouse infection model. Consistent with NAD+ regeneration maintaining L. monocytogenes viability and enabling immune evasion, a respiration-deficient strain exhibited elevated bacteriolysis within the host cytosol and NOX expression rescued this phenotype. These studies show that NAD+ regeneration represents a major role of L. monocytogenes respiration and highlight the nuanced relationship between bacterial metabolism, physiology, and pathogenesis.

The specific roles of allostery in regulating metabolism are not well understood. Here, we develop a data-driven mathematical model of mammalian glycolysis that uses enzyme rate equations and coupled ordinary differential equations. The key components of our model are the rate equations for allosterically regulated enzymes based on the Monod-Wyman-Changeux model that we derive using a rigorous analysis of thousands ofin vitrokinetic measurements. The resulting model recapitulates the properties of glycolysis observed in live cells and shows that the specific function of allosteric regulation is to maintain high and stable concentrations of ATP, while glycolysis without allosteric regulation is fully capable of producing ATP and ensuring that ATP hydrolysis generates energy. Our data-based modeling approach provides a roadmap for a better understanding of the role of allostery in metabolism regulation.One-Sentence SummaryThe glycolysis model based on allosteric enzyme rate equations recapitulates properties of glycolysis observed in live cells.

Over the past few years, we have seen an explosion of novel genetically encoded tools for measuring and manipulating metabolism in live cells and animals. Here, we will review the genetically encoded tools that are available, describe how these tools can be used and outline areas where future development is needed in this fast-paced field. We will focus on tools for direct measurement and manipulation of metabolites. Metabolites are master regulators of metabolism and physiology through their action on metabolic enzymes, signaling enzymes, ion channels and transcription factors, among others. We hope that this Perspective will encourage more people to use these novel reagents or even join this exciting new field to develop novel tools for measuring and manipulating metabolism.

Aim The Expansion-Contraction model has been used to explain the responses of species to climatic changes. During periods of unfavourable climatic conditions, species retreat to refugia from where they may later expand. This paper focuses on the palaeoecology of red deer over the past 54 ka across Europe and the Urals, to reveal patterns of change in their range and explore the role of environmental conditions in determining their distribution. Location Europe and western Asia to 63 degrees E. Taxon Red deer (Cervus elaphus). Methods We collected 984 records of radiocarbon-dated red deer subfossils from the Late Pleistocene and the Holocene, including 93 original dates. For each deer sample we compiled climatic and biome type data for the corresponding time intervals. Results During the last 54 ka changes in red deer range in Europe and the Urals were asynchronous and differed between western and eastern Europe and western Asia due to different environmental conditions in those regions. The range of suitable areas for deer during the Last Glacial Maximum (LGM) was larger than previously thought and covered vast regions not only in southern but also in western and eastern Europe. Throughout the period investigated the majority of specimens inhabited forests in the temperate climatic zone. The contribution of forests in deer localities significantly decreased during the last 4 ka, due to deforestation of Europe caused by humans. Mean January temperature was the main limiting factor for species distribution. Over 90% of the samples were found in areas where mean January temperature was above -10 degrees C. Main conclusions Red deer response to climatic oscillations are in agreement with the Expansion-Contraction model but in contradiction to the statement of only the southernmost LGM refugia of the species. During the last 54 ka red deer occurred mostly in forests of the temperate climatic zone.

Cells are the basic units of all living matter which harness the flow of energy to drive the processes of life. While the biochemical networks involved in energy transduction are well-characterized, the energetic costs and constraints for specific cellular processes remain largely unknown. In particular, what are the energy budgets of cells? What are the constraints and limits energy flows impose on cellular processes? Do cells operate near these limits, and if so how do energetic constraints impact cellular functions? Physics has provided many tools to study nonequilibrium systems and to define physical limits, but applying these tools to cell biology remains a challenge. Physical bioenergetics, which resides at the interface of nonequilibrium physics, energy metabolism, and cell biology, seeks to understand how much energy cells are using, how they partition this energy between different cellular processes, and the associated energetic constraints. Here we review recent advances and discuss open questions and challenges in physical bioenergetics.

TeraChem was born in 2008 with the goal of providing fast on-the-fly electronic structure calculations to facilitate ab initio molecular dynamics studies of large biochemical systems such as photoswitchable proteins and multichromophoric antenna complexes. Originally developed for videogaming applications, graphics processing units (GPUs) offered a low-cost parallel computer architecture that became more accessible for general-purpose GPU computing with the release of CUDA in 2007. The evaluation of the electron repulsion integrals (ERIs) is a major bottleneck in electronic structure codes and provides an attractive target for acceleration on GPUs. Thus, highly efficient routines for evaluation of and contractions between the ERIs and density matrices were implemented in TeraChem. Electronic structure methods were developed and implemented to leverage these integral contraction routines, resulting in the first quantum chemistry package designed from the ground up for GPUs. This GPU acceleration makes TeraChem capable of performing large-scale ground and excited state calculations in the gas and condensed phase. Today, TeraChem's speed forms the basis for a suite of quantum chemistry applications, including optimization and dynamics of proteins, automated and interactive chemical discovery tools, and large-scale nonadiabatic dynamics simulations. A pioneer comprehensive study of several diminutive last-generation woolly mammoth teeth (M3) found on the coast of the East Siberian Sea between the mouths of the Alazeya and Malaya Kuropatoch'ya rivers was conducted. Two teeth belonged to one individual. These teeth have a similar lamellar frequency and enamel thickness as teeth of Mammuthus primigenius Blumenbach. The molar crowns from the lower Alazeya region are similar in size to those of the small Late Pleistocene-Holocene mammoths from Wrangel Island. However, the number of plates (17-19, excluding talons) is much lower than that in the teeth of typical Late Pleistocene M. primigenius (23-25). The age data of the examined teeth are beyond the limits of the C-14 dating method (>45 000 years BP). Nevertheless, palaeobotanical data allow correlation of the enclosing sediments with the warm Kazantsevo Interglacial (Eemian, MIS 5e) and reconstruction of the average annual temperature, which was warmer than present-day temperatures. These conditions are confirmed by the delta O-18 isotopes from the structurally bound carbonate in tooth enamel. The ancient landscape was wetter and more forested than modern landscapes. The diminution of M3 size and loss of posterior plates were a result of the overall decrease in body size, likely in response to landscape change and narrowing of resource space. Mammoths from the lower Alazeya region demonstrate a stage of significant size reduction, although the dwarfing was not finalized. Their teeth are the oldest amongst the small teeth found in west Beringia.

The existence of the fundamental CP-violating interactions inside the nucleus leads to the existence of the nuclear Schiff moment. The Schiff moment potential corresponds to the electric field localized inside the nucleus and directed along its spin. This field can interact with electrons of an atom and induce the permanent electric dipole moment (EDM) of the whole system. The Schiff moment and corresponding electric field are enhanced in the nuclei with the octupole deformation leading to the enhanced atomic EDM. There is also a few-order enhancement of the T,P-violating effects in molecules due to the existence of energetically close levels of opposite parity. We study the Schiff moment enhancement in the class of diatomic molecules with octupole-deformed lanthanide and actinide nuclei: $^{227}$AcF, $^{227}$AcN, $^{227}$AcO$^+$, $^{229}$ThO, $^{153}$EuO$^+$ and $^{153}$EuN. Projecting the existing experimental achievements to measure EDM in diamagnetic molecules with spherical nucleus ($^{205}$TlF) to the considered systems one can expect a very high sensitivity to the quantum chromodynamics parameter ${\bar \theta}$ and other hadronic CP-violation parameters surpassing the current best limits by several orders of magnitude. It can have a dramatic impact on the modern understanding of the nature of CP-violating fundamental interactions.

Developed over the past decade, TeraChem is an electronic structure and ab initio molecular dynamics software package designed from the ground up to leverage graphics processing units (GPUs) to perform large-scale ground and excited state quantum chemistry calculations in the gas and the condensed phase. TeraChem's speed stems from the reformulation of conventional electronic structure theories in terms of a set of individually optimized high-performance electronic structure operations (e.g., Coulomb and exchange matrix builds, one- and two-particle density matrix builds) and rank-reduction techniques (e.g., tensor hypercontraction). Recent efforts have encapsulated these core operations and provided language-agnostic interfaces. This greatly increases the accessibility and flexibility of TeraChem as a platform to develop new electronic structure methods on GPUs and provides clear optimization targets for emerging parallel computing architectures.

Context. In February 2018, the international community working on the investigation and exploration of the atmosphere and surface of Mars met at ESAC near Madrid for a few days conference, organized and funded by the project UPWARDS (“Understanding Planet Mars With Advanced Remote- ensing Datasets and Synergistic Studies”, www.upwards-mars.eu) of the EU Horizon 2020 program. This project, and that conference, were devoted to promote the scientific exploitation of Mars Express data and to revisiting and sharing results from this mission, in preparation for the upcoming new European mission to Mars, the ExoMars-2016. The meeting approximately coincided in time with the end of the aerobraking phase of the Trace Gas Orbiter (TGO), which is the orbital element of ExoMars-2016. The TGO science phase started on 21 April 2018. This special issue of Icarus contains eleven papers which report original research results presented at the meeting or based on those presentations. This is obviously not an exhaustive representation of what was presented in Madrid, as other results have been published elsewhere. But they all share the motto of the meeting - from MEX to TGO - by presenting highlights of almost 15 years of Mars EXpress science legacy and new tools and methods for data analysis, thus paving the way for TGO observations and collaboration between two spacecraft. We think this is a valuable approach which, if properly and timely coordinated, can be very fruitful and should be promoted on every new space mission. The UPWARDS project could be considered as a bridge facilitating transition between two ESA missions, building team connections and enhancing science return from both missions. The second goal of the UPWARDS project, now more in the scientific than in the programmatic realm, was to exploit synergies between different teams in a cross-disciplinary approach, looking for an integral vision of the planet in an attempt to unveil couplings between different regions. The Pontocaspian (Black Sea - Caspian Sea) region has a very dynamic history of basin development and biotic evolution. The region is the remnant of a once vast Paratethys Sea. It contains some of the best Eurasian geological records of tectonic, climatic and paleoenvironmental change. The Pliocene-Quaternary co-evolution of the Black Sea-Caspian Sea is dominated by major changes in water (lake and sea) levels resulting in a pulsating system of connected and isolated basins. Understanding the history of the region, including the drivers of lake level and faunal evolution, is hampered by indistinct stratigraphic nomenclature and contradicting time constraints for regional sedimentary successions. In this paper we review and update the late Pliocene to Quaternary stratigraphic framework of the Pontocaspian domain, focusing on the Black Sea Basin, Caspian Basin, Marmara Sea and the terrestrial environments surrounding these large, mostly endorheic lake-sea systems.

We explore the possibility that dark matter interactions with Standard Model particles are dominated by interactions with neutrinos. We examine whether it is possible to construct such a scenario in a gauge invariant manner. We first study the coupling of dark matter to the full lepton doublet and confirm that this generally leads to the dark matter phenomenology being dominated by interactions with charged leptons. We then explore two different implementations of the neutrino portal in which neutrinos mix with a Standard Model singlet fermion that interacts directly with dark matter through either a scalar or vector mediator. In the latter cases we find that the neutrino interactions can dominate the dark matter phenomenology. Present neutrino detectors can probe dark matter annihilations into neutrinos and already set the strongest constraints on these realisations. Future experiments such as Hyper-Kamiokande, MEMPHYS, DUNE, or DARWIN could allow to probe dark matter-neutrino cross sections down to the value required to obtain the correct thermal relic abundance., QC 20190730

An unknown absorber near the cloud-top level of Venus generates a broad absorption feature from the ultraviolet (UV) to visible, peaking around 360 nm, and therefore plays a critical role in the solar energy absorption. We present a quantitative study of the variability of the cloud albedo at 365 nm and its impact on Venus's solar heating rates based on an analysis of Venus Express and Akatsuki UV images and Hubble Space Telescope and MESSENGER UV spectral data; in this analysis, the calibration correction factor of the UV images of Venus Express (Venus Monitoring Camera) is updated relative to the Hubble and MESSENGER albedo measurements. Our results indicate that the 365 nm albedo varied by a factor of 2 from 2006 to 2017 over the entire planet, producing a 25%-40% change in the low-latitude solar heating rate according to our radiative transfer calculations. Thus, the cloud-top level atmosphere should have experienced considerable solar heating variations over this period. Our global circulation model calculations show that this variable solar heating rate may explain the observed variations of zonal wind from 2006 to 2017. Overlaps in the timescale of the long-term UV albedo and the solar activity variations make it plausible that solar extreme UV intensity and cosmic-ray variations influenced the observed albedo trends. The albedo variations might also be linked with temporal variations of the upper cloud SO2 gas abundance, which affects the H2SO4-H2O aerosol formation.

The corresponding consistency conditions for the two symmetry transformations acting on the modulus $\tau$ and on the matter fields are derived. The implications of gCP symmetry in theories of flavour based on modular invariance described by finite modular groups are illustrated with the example of a modular $S_4$ model of lepton flavour. Ideally, at every commit, all the test cases should be executed, and moreover, new test cases should be generated for the new source code. This is especially true in a Continuous Test Generation (CTG) environment, where the automatic generation of test cases is integrated into the continuous integration pipeline. In this context, developers want to achieve a certain minimum level of coverage for every software build. However, executing all the test cases and, moreover, generating new ones for all the classes at every commit is not feasible. As a consequence, developers have to select which subset of classes has to be tested and/or targeted by test‐case generation. We argue that knowing a priori the branch coverage that can be achieved with test‐data generation tools can help developers into taking informed decision about those issues. In this paper, we investigate the possibility to use source‐code metrics to predict the coverage achieved by test‐data generation tools. We use four different categories of source‐code features and assess the prediction on a large data set involving more than 3'000 Java classes. We compare different machine learning algorithms and conduct a fine‐grained feature analysis aimed at investigating the factors that most impact the prediction accuracy. Moreover, we extend our investigation to four different search budgets. Our evaluation shows that the best model achieves an average 0.15 and 0.21 MAE on nested cross‐validation over the different budgets, respectively, on EVOSUITE and RANDOOP. Finally, the discussion of the results demonstrate the relevance of coupling‐related features for the prediction accuracy.

The nature of dark matter is one of the open problems of the Standard Model of particle physics. Despite the great experimental efforts, we have not yet found a positive signal of its interactions with ordinary matter. One possible explanation would be that the dark matter particle is primarily coupled to another elusive particle, neutrinos. We explore the possibility that dark matter interactions with Standard Model particles are dominated by interactions with neutrinos. We examine whether it is possible to construct such a scenario in a gauge invariant manner. We first study the coupling of dark matter to the full lepton doublet and confirm that this generally leads to the dark matter phenomenology being dominated by interactions with charged leptons. We then explore two different implementations of the neutrino portal in which neutrinos mix with a Standard Model singlet fermion that interacts directly with dark matter through either a scalar or vector mediator. In the latter cases we find that the neutrino interactions can dominate the dark matter phenomenology. Present neutrino detectors can probe dark matter annihilations into neutrinos and already set the strongest constraints on these realisations. Software testing is crucial in continuous integration (CI). Ideally, at every commit, all the test cases should be executed and, moreover, new test cases should be generated for the new source code.This is especially true in a Continuous Test Generation (CTG) environment, where the automatic generation of test cases is integrated into the continuous integration pipeline. In this context, developers want to achieve a certain minimum level of coverage for every software build. However, executing all the test cases and, moreover, generating new ones for all the classes at every commit is not feasible. As a consequence, developers have to select which subset of classes has to be tested and/or targeted by test-case generation.We argue that knowing a priori the branch-coverage that can be achieved with test-data generation tools can help developers into taking informed-decision about those issues. In this paper, we investigate the possibility to use source-code metricsto predict the coverage achieved by test-data generation tools. We use four different categories of source-code features and assess the prediction on a large dataset involving more than 3'000 Java classes. We compare different machine learning algorithms and conduct a fine-grained feature analysis aimed at investigating the factors that most impact the prediction accuracy. Moreover, we extend our investigation to four different search-budgets. Our evaluation shows that the best model achieves an average 0.15 and 0.21 MAE on nested cross-validation over the different budgets, respectively on EvoSuite and Randoop. Finally, the discussion of the results demonstrate the relevance of coupling-related features for the prediction accuracy.

An unknown absorber near the cloud-top level of Venus generates a broad absorption feature from the ultraviolet (UV) to visible, peaking around 360 nm, and therefore plays a critical role in the solar energy absorption. We present a quantitative study of the variability of the cloud albedo at 365 nm and its impact on Venus's solar heating rates based on an analysis of Venus Express and Akatsuki UV images and Hubble Space Telescope and MESSENGER UV spectral data; in this analysis, the calibration correction factor of the UV images of Venus Express (Venus Monitoring Camera) is updated relative to the Hubble and MESSENGER albedo measurements. Our results indicate that the 365 nm albedo varied by a factor of 2 from 2006 to 2017 over the entire planet, producing a 25%-40% change in the low-latitude solar heating rate according to our radiative transfer calculations. Thus, the cloud-top level atmosphere should have experienced considerable solar heating variations over this period. Our global circulation model calculations show that this variable solar heating rate may explain the observed variations of zonal wind from 2006 to 2017. Overlaps in the timescale of the long-term UV albedo and the solar activity variations make it plausible that solar extreme UV intensity and cosmic-ray variations influenced the observed albedo trends. The albedo variations might also be linked with temporal variations of the upper cloud SO2 gas abundance, which affects the H2SO4-H2O aerosol formation.

The absolute requirement to increase the amount of energy generation from renewable sources e.g. predominantly asynchronously connected wind turbines and photovoltaic installations, may in practice during transient events (where frequency changes are examined) excite oscillatory response of the power output of large grid connected synchronous-generators. The response of such generators must be controlled either by varying the applied torque of a turbine or by altering the electromagnetic torque in the airgap. Choosing the latter, the adequacy of a voltage regulator, particularly that of the embedded Power System Stabilizer (PSS) circuit, is investigated using the IEEE PSS1A model for the automatic voltage regulator of a synchronous generator driven by a gas turbine. The response is obtained via closed form analytic solutions for both small (linear) and large (nonlinear) scale transient events in the energy grid system. Coupled nonlinear oscillators, e.g., Kuramoto models, are commonly used to analyze electrical power systems. The cage model from statistical mechanics has also been used to describe the dynamics of synchronously connected generation stations. Whereas the Kuramoto model is good for describing high inertia grid systems, the cage one allows both high and low inertia grids to be modelled. This is illustrated by comparing both the synchronization time and relaxation towards synchronization of each model by treating their equations of motion in a common framework rooted in the dynamics of many coupled phase oscillators. A solution of these equations via matrix continued fractions is implemented rendering the characteristic relaxation times of a grid-generator system over a wide range of inertia and damping. Following an abrupt change in the dynamical system, the power output and both generator and grid frequencies all exhibit damped oscillations now depending on the (finite) grid inertia. A decline in electron transport chain (ETC) activity is associated with many human diseases. Although diminished mitochondrial adenosine triphosphate production is recognized as a source of pathology, the contribution of the associated reduction in the ratio of the amount of oxidized nicotinamide adenine dinucleotide (NAD(+)) to that of its reduced form (NADH) is less clear. We used a water-forming NADH oxidase from Lactobacillus brevis (LbNOX) as a genetic tool for inducing a compartment-specific increase of the NAD(+)/NADH ratio in human cells. We used LbNOX to demonstrate the dependence of key metabolic fluxes, gluconeogenesis, and signaling on the cytosolic or mitochondrial NAD(+)/NADH ratios. Expression of LbNOX in the cytosol or mitochondria ameliorated proliferative and metabolic defects caused by an impaired ETC. The results underscore the role of reductive stress in mitochondrial pathogenesis and demonstrate the utility of targeted LbNOX for direct, compartment-specific manipulation of redox state.

In the framework of the modular symmetry approach to lepton flavour, we consider a class of theories where matter superfields transform in representations of the finite modular group $\Gamma_5 \simeq A_5$. We explicitly construct a basis for the 11 modular forms of weight 2 and level 5. We show how these forms arrange themselves into two triplets and a quintet of $A_5$. We also present multiplets of modular forms of higher weight. We investigate models of charged lepton and neutrino masses and lepton mixing based on broken modular symmetry. The matter fields in these models are assumed to transform in irreducible representations of the finite modular group $\Gamma_4 \simeq S_4$. We analyse the minimal scenario in which the only source of symmetry breaking is the vacuum expectation value of the modulus field. In this scenario there is no need to introduce flavon fields. Using the basis for the lowest weight modular forms found earlier, we build minimal phenomenologically viable models in which the neutrino masses are generated via the type I seesaw mechanism. While successfully accommodating charged lepton masses, neutrino mixing angles and mass-squared differences, these models predict the values of the lightest neutrino mass (i.e., the absolute neutrino mass scale), of the Dirac and Majorana CP violation (CPV) phases, as well as specific correlations between the values of the atmospheric neutrino mixing parameter $\sin^2\theta_{23}$ and i) the Dirac CPV phase $\delta$, ii) the sum of the neutrino masses, and iii) the effective Majorana mass in neutrinoless double beta decay. Нині багатьом користувачам доцільно використовувати Office Online передусім як доповнення до пакета офісних програм Microsoft. Зазначено, що хмарні технології набувають популярності, виникнення та розвиток офісних пакетів програм, доступних онлайн, не дозволяють витрачати кошти на їх настільні версії. Хмарний сервіс OneDrive є зручним і потужним інструментом роботи з документами, за умови використання продуктів компанії Microsoft.

Systems that can be decomposed as feedback interconnections of stable linear blocks and periodic nonlinearities arise in many physical and engineering applications. The relevant models e.g. describe oscillations of a viscously damped pendulum, synchronization circuits (phase, frequency and delay locked loops) and networks of coupled power generators. A system with periodic nonlinearities usually has multiple equilibria (some of them being locally unstable). Many tools of classical stability and control theories fail to cope with such systems. One of the efficient methods, elaborated to deal with periodic nonlinearities, stems from the celebrated Popov method of 'integral indices', or integral quadratic constraints; this method leads, in particular, to frequency-domain criteria of the solutions' convergence, or, equivalently, global stability of the equilibria set. In this paper, we further develop Popov's method, addressing the problem of robustness of the convergence property against external disturbances that do not oscillate at infinity (allowing the system to have equilibria points). Will the forced solutions also converge to one of the equilibria points of the disturbed system?
