Lipid oxidation is a major cause of product deterioration in protein stabilised oil-in-water food emulsions. The impact of protein emulsifiers on lipid oxidation and the stability depends on the specific type of protein emulsifiers used and the redox conditions in the emulsion. However, the exact impact of these protein emulsifiers at the oil-water interface on lipid oxidation and the mechanism of lipid-protein co-oxidation are currently unknown. Here, we developed a cryo-correlative light and electron microscopy (cryo-CLEM) platform for co-localising the oxidation of lipids and proteins. For this first implementation of cryo-CLEM for food oxidation studies we optimised specifically the part of cryo-fluorescence microscopy (cryo-FM) by adding parts that prevent fogging on the sample and enable homogeneous laser illumination. We showed that lipid oxidation in food emulsions can be observed at cryogenic temperature using fluorescence imaging of the fluorophore BODIPY 665/676 that we employed earlier as a lipid oxidation sensor at room temperature. Using cryo-transmission electron microscopy (cryo-TEM), we observed that more protein aggregates are found at the droplet interfaces in oxidized emulsions compared to fresh emulsions. Our cryo-CLEM platform paves the way for future cryo-correlative oxidation studies of food emulsions.

Despite the enormous potential of nanomedicines to shape the future of medicine, their clinical translation remains suboptimal. Translational challenges are present in every step of the development pipeline, from a lack of understanding of patient heterogeneity to insufficient insights on nanoparticle properties and their impact on material-cell interactions. Here, we discuss how the adoption of advanced optical microscopy techniques, such as super-resolution optical microscopies, correlative techniques, and high-content modalities, could aid the rational design of nanocarriers, by characterizing the cell, the nanomaterial, and their interaction with unprecedented spatial and/or temporal detail. In this nanomedicine arena, we will discuss how the implementation of these techniques, with their versatility and specificity, can yield high volumes of multi-parametric data; and how machine learning can aid the rapid advances in microscopy: from image acquisition to data interpretation.

We propose a method for multimodal deformable image registration which combines a powerful deep learning approach to generate CoMIRs, dense image-like representations of multimodal image pairs, with INSPIRE, a robust framework for monomodal deformable image registration. We introduce new equivariance constraints to improve the consistency of CoMIRs under deformation. We evaluate the method on three publicly available multimodal datasets, one remote sensing, one histological, and one cytological. The proposed method demonstrates general applicability and consistently outperforms state-of-the-art registration tools \elastixname and VoxelMorph. The characterization of polymeric materials is key towards the understanding of structure–activity relations and therefore for the rational design of novel and improved materials for a myriad of applications. Many microscopy techniques are currently used, with electron microscopy, fluorescence microscopy, and atomic force microscopy being the most relevant. In this perspective paper, we discuss the use of correlative imaging, that is, the combination of multiple imaging methodologies on the same sample, in the field of polymeric materials. This innovative approach is emerging as a powerful tool to unveil the structure and functional properties of biological and synthetic structures. Here we discuss the possibilities of correlative imaging and highlight their potential to answer open questions in polymer science.

Integrins of the immune system are cell transmembrane proteins that mediate leukocyte adhesion to the endothelial cells in an immune response after injuries and infections. The function of integrins is related to their conformation by affecting their affinity to their binding partners that eventually affects leukocyte's adhesion and migration under the mechanical forces exerted by the shear blood flow. It is thus important to take into consideration the influence of the shear stress on conformation dynamics of integrin molecules at the nanoscale level. Work over the last years has demonstrated that the lateral mobility of integrins can be used as an exclusive readout of their conformational state. In this thesis, we followed the lateral diffusion organization of one type of integrins, LFA-1, with a high temporal and spatial resolution by means of single particle tracking (SPT) with in-vivo imaging. We found that the shear stress decreases the mobility of LFA-1 by 10%, corresponding to an increase in its activation and binding to its ligand ICAM-1. We also developed an experimental setup with a control system that correlates the single particle tracking of integrins with the differential interference contrast (DIC) imaging of leukocyte phenotypes. We verified the method to find a potential relationship between the nanoscale organization of LFA-1 and the leukocyte's mobility. We also tested the time-interleaved dual-color imaging using the same system developed.

Phase-diverse X-ray coherent diffractive imaging (CDI) provides a route to high sensitivity and spatial resolution with moderate radiation dose. It also provides a robust solution to the well-known phase-problem, making on-line image reconstruction feasible. Here we apply phase-diverse CDI to a cellular sample, obtaining images of an erythrocyte infected by the sexual stage of the malaria parasite, Plasmodium falciparum, with a radiation dose significantly lower than the lowest dose previously reported for cellular imaging using CDI. The high sensitivity and resolution allow key biological features to be identified within intact cells, providing complementary information to optical and electron microscopy. This high throughput method could be used for fast tomographic imaging, or to generate multiple replicates in two-dimensions of hydrated biological systems without freezing or fixing. This work demonstrates that phase-diverse CDI is a valuable complementary imaging method for the biological sciences and ready for immediate application.

Zobrazování antiferomagnetických (AF) struktur je limitováno tím, že tyto materiály mají nulovou magnetizaci. Vhodným přístupem k zobrazování AF materiálů je korelace výstupu z několika zobrazovacích technik zároveň. V této práci byly pozorovány tenké vrstvy oxidu nikelnatého (NiO), u kterého lze při zobrazování využít silné vazby mezi AF uspořádáním a strukturou. Tato vazba se projevuje distorzí mřížky NiO, která přispívá k magnetooptické (MO) odezvě. Snímky z polarizačního (POL) mikroskopu byly v rámci této práce využity jako reference pro korelaci s výstupy technik využívajících rastrovací (SEM) a transmisní (TEM) elektronový mikroskop. Při zobrazování NiO pomocí SEMu bylo využito distorze k získání kanálovacího kontrastu (technika ECCI). Z korelace signálů z POL mikroskopu a SEMu vyplynulo navýšení rozlišení AF struktur při použití ECCI techniky v SEMu. Během zobrazování NiO v TEMu byl zvolen přístup založený na anizotropii neelastického rozptylu elektronů po dopadu na vzorek. Tato anizotropie indikuje směr Néelova vektoru v zobrazované oblasti., Imaging of antiferromagnetic (AF) structures is limited by the fact that these materials have zero magnetization. A suitable approach to imaging AF materials is to correlate the output of several imaging techniques simultaneously. In this work, thin films of nickel oxide (NiO) were observed, for which strong coupling between AF arrangement and structure can be used in imaging. This coupling causes distortion of the NiO lattice, which contributes to the magneto-optical (MO) response. The polarizing (POL) microscope images were used as a reference in this work to correlate with the output of techniques using scanning electron microscopy (SEM) and transmission electron microscopy (TEM). In the SEM imaging of NiO, distortion was used to obtain channeling contrast (ECCI technique). Correlation of the signals from the POL microscope and SEM showed an increase in the resolution of the AF structures when using the ECCI technique in SEM. During the imaging of NiO in TEM, an approach based on the anisotropy of inelastic electron scattering upon impact with the sample was chosen. This anisotropy indicates the direction of the Néel vector in the imaged region.

Tato práce se zabývá možnostmi kvantitativního zobrazování ve skenovacím (transmisním) elektronovém mikroskopu (S|T|EM) společně s jejich korelativní aplikací. Práce začíná popisem metody kvantitativního STEM (qSTEM), kde lze stanovenou lokální tloušťku vzorku dát do spojitosti s ozářenou dávkou, a vytvořit tak studii úbytku hmoty. Tato metoda byla použita při studiu ultratenkých řezů zalévací epoxidové pryskyřice za různých podmínek (stáří, teplota, kontrastování, čištění pomocí plazmy, pokrytí uhlíkem, proud ve svazku). V rámci této části jsou diskutovány a demonstrovány možnosti kalibračního procesu detektoru, nezbytné pozadí Monte Carlo simulací elektronového rozptylu a dosažitelná přesnost metody. Metoda je pak rozšířena pro použití detektoru zpětně odražených elektronů (BSE), kde byla postulována, vyvinuta a testována nová kalibrační technika založená na odrazu primárního svazku na elektronovém zrcadle. Testovací vzorky byly různě tenké vrstvy v tloušťkách mezi 1 až 25 nm. Použití detektoru BSE přináší možnost měřit tloušťku nejen elektronově průhledných vzorků jako v případě qSTEM, ale také tenkých vrstev na substrátech - qBSE. Obě výše uvedené metody (qSTEM a qBSE) jsou založeny na intenzitě zaznamenaného obrazu, a to přináší komplikaci, protože vyžadují správnou kalibraci detektoru, kde jen malý posun úrovně základního signálu způsobí významnou změnu výsledků. Tato nedostatečnost byla překonána v případě qSTEM použitím nejpravděpodobnějšího úhlu rozptylu (zachyceného pixelovaným STEM detektorem), namísto integrální intenzity obrazu zachycené prstencovým segmentem detektoru STEM. Výhodou této metody je její použitelnost i na data, která nebyla předem zamýšlena pro využití qSTEM, protože pro aplikaci metody nejsou potřeba žádné zvláštní předchozí kroky. Nevýhodou je omezený rozsah detekovatelných tlouštěk vzorku způsobený absencí píku v závislosti signálu na úhlu rozptylu. The method is then extrapolated for the use of back-scattered electron (BSE) detector, where new detector calibration technique, based on primary beam deflection on electron mirror, was postulated, developed and tested on various thin coating layers with thicknesses in range from 1 to 25 nm. The use of BSE detector brings the opportunity to measure the thickness of not only the electron transparent samples as in case of qSTEM, but also thin layers on substrates – qBSE. Both above-mentioned methods (qSTEM and qBSE) are intensity-based. This brings complication in the need of proper calibration, where just a slight drift of base-signal level causes a significant change of the results. This insufficiency was overcome in case of qSTEM by using the most probable scattering angle (captured by pixelated STEM detector) instead of an integral image intensity captured by an annular segment of STEM detector. The advantage of this method is its applicability post-acquisition, where no special previous actions are needed before each imaging session. The disadvantage is the limited range of detectable thicknesses given by the peak creation in signal/scattering-angle dependency. In general, low thickness region is immeasurable as well as those too thick (usable thickness range for latex is 185 - 1

This insufficiency was overcome in case of qSTEM by using the most probable scattering angle (captured by pixelated STEM detector) instead of an integral image intensity captured by an annular segment of STEM detector.
