•Strawberries carbohydrates fingerprint is related to variety and growing region.•Lowest sucrose amounts varieties exhibited the highest FOS contents.•Improve Mexican strawberry varieties opens a new source of prebiotics (FOS).•Strawberry FTIR fingerprint region was dominated by carbohydrates and nucleic acids.•Sucrose and fructans were the main carbohydrates influencing a good strawberries PCA models.
