Over the past decade, reflection matrix microscopy (RMM) and advanced image reconstruction algorithms have emerged to address the fundamental imaging depth limitations of optical microscopy in thick biological tissues and complex media. In this study, we introduce significant advancements in reflection matrix processing algorithms, including logical indexing, power iterations, and low-frequency blocking. These enhance the processing speed of aperture synthesis, 3D image reconstruction, and aberration correction by orders of magnitude. Detailed algorithm implementations, along with experimental data, are provided to facilitate the widespread adoption of RMM in various deep-tissue imaging applications.

Imaging in thick biological tissues is often degraded by sample-induced aberrations, which reduce image quality and resolution, particularly in super-resolution techniques. While hardware-based adaptive optics, which correct aberrations using wavefront shaping devices, provide an effective solution, their complexity and cost limit accessibility. Computational methods offer simpler alternatives but struggle with complex aberrations due to the incoherent nature of fluorescence. Here, we present a deep-tissue super-resolution imaging framework that addresses these challenges with minimal hardware modification. By replacing the photodetector in a standard laser-scanning microscope with a camera, we measure an incoherent response matrix (IRM). A dual deconvolution algorithm is developed to decompose the IRM into excitation and emission optical transfer functions and the object spectrum. The proposed method simultaneously corrects excitation and emission point-spread functions (PSFs), achieving a resolution of {\lambda}/4, comparable to structured illumination microscopy. Unlike existing computational methods that rely on vector decomposition of a single convoluted PSF, our matrix-based approach enhances image reconstruction, particularly for high spatial frequency components, enabling super-resolution even in the presence of complex aberrations. We validated this framework with two-photon super-resolution imaging, achieving a lateral resolution of 130 nanometers at a depth of 180 micrometers in thick mouse brain tissue.

Second-harmonic generation (SHG) microscopy provides label-free imaging of biological tissues with unique contrast mechanisms, but its resolution is limited by the diffraction limit. Here, we present the first experimental demonstration of super-resolution quantitative phase imaging of the SHG field based on synthetic aperture Fourier holographic microscopy. We discuss the mathematical model of synthetic-aperture imaging of SHG fields, as well as the computational adaptive optics technique for correcting sample-induced aberration. We demonstrate proof-of-concept experiments where SHG targets are embedded within a thick scattering medium to validate the performance of the proposed imaging technique. It is shown to be able to overcome the conventional Abbe diffraction limit even in the complex aberrations and strong multiple scattering. We also demonstrate SHG-based super-resolution deep-tissue phase imaging of ex-vivo zebrafish muscle tissue.

Multiple light scattering hampers imaging objects in complex scattering media. Approaches used in real practices mainly aim to filter out multiple scattering obscuring the ballistic waves that travel straight through the scattering medium. Here, we propose a method that makes the deterministic use of multiple scattering for microscopic imaging of an object embedded deep within scattering media. The proposed method finds a stack of multiple complex phase plates that generate similar light trajectories as the original scattering medium. By implementing the inverse scattering using the identified phase plates, our method rectifies multiple scattering and amplifies ballistic waves by almost 600 times, which leads to a substantial increase in imaging depth. Our study marks an important milestone in solving the longstanding high-order inverse scattering problems.

Shaping the wavefront of an incident wave to a complex scattering medium has demonstrated interesting possibilities, such as sub-diffraction wave focusing and enhancing light energy delivery. However, wavefront shaping has mainly been based on the control of transmitted waves that are inaccessible in most realistic applications. Here, we investigate the effect of maximizing the backscattered waves at a specific flight time on wave propagation dynamics and energy transport. We find both experimentally and numerically that the maximization at a short flight time focuses waves on the particles constituting the scattering medium, leading to the attenuation of the wave transport. On the contrary, maximization at a long flight time induces constructive wave interference inside the medium and thus enhances wave transport. We provide a theoretical model explaining this interesting transition behavior based on wave correlation. Our study provides a fundamental understanding of the effect of wave control on internal wave dynamics.

Optical diffraction tomography (ODT) has emerged as a powerful label-free three-dimensional (3D) bioimaging techniques for observing living cells and thin tissue layers. We report a new reflection-mode ODT (rODT) method for imaging thick biological specimens with 500 nm lateral resolution and 1 {\mu}m axial resolution. In rODT, multiple scattering background is rejected through spatio-temporal gating provided by dynamic speckle-field interferometry, while depth-resolved refractive index maps are reconstructed by developing a comprehensive inverse scattering model that also considers specimen-induced aberration. Benefiting from the high-resolution and full-field quantitative imaging capabilities of rODT, we succeeded in imaging red blood cells and quantifying their membrane fluctuations behind a turbid sample with a thickness of 2.8 scattering mean-free-paths. We further realized volumetric imaging of cornea inside an ex vivo rat eye and quantified its optical properties, including mapping the topography of Dua's and Descemet's membrane surfaces on the nanometer scale.

Deep-tissue optical imaging suffers from the reduction of resolving power due to tissue-induced optical aberrations and multiple scattering noise. Reflection matrix approaches recording the maps of backscattered waves for all the possible orthogonal input channels have provided formidable solutions for removing severe aberrations and recovering the ideal diffraction-limited spatial resolution without relying on fluorescence labeling and guide stars. However, measuring the full input-output response of the tissue specimen is time-consuming, making the real-time image acquisition difficult. Here, we present the use of a time-reversal matrix, instead of the reflection matrix, for fast high-resolution volumetric imaging of a mouse brain. The time-reversal matrix reduces two-way problem to one-way problem, which effectively relieves the requirement for the coverage of input channels. Using a newly developed aberration correction algorithm designed for the time-reversal matrix, we demonstrated the correction of complex aberrations using as small as 2 % of the complete basis while maintaining the image reconstruction fidelity comparable to the fully sampled reflection matrix. Due to nearly 100-fold reduction in the matrix recording time, we could achieve real-time aberration-correction imaging for a field of view of 40 x 40 microns (176 x 176 pixels) at a frame rate of 80 Hz. Furthermore, we demonstrated high-throughput volumetric adaptive optical imaging of a mouse brain by recording a volume of 128 x 128 x 125 microns (568 x 568 x 125 voxels) in 3.58 s, correcting tissue aberrations at each and every 1-micron depth section, and visualizing myelinated axons with a lateral resolution of 0.45 microns and an axial resolution of 2 microns.

We herein report a simultaneous frequency stabilization of two 780-nm external cavity diode lasers using a precision wavelength meter (WLM). The laser lock performance is characterized by the Allan deviation measurement in which we find $\sigma_{y}=10^{-12}$ at an averaging time of 1000 s. We also obtain spectral profiles through a heterodyne spectroscopy, identifying the contribution of white and flicker noises to the laser linewidth. The frequency drift of the WLM is measured to be about 2.0(4) MHz over 36 hours. Utilizing the two lasers as a cooling and repumping field, we demonstrate a magneto-optical trap of $^{87}$Rb atoms near a high-finesse optical cavity. Cavity-based quantum node is a competitive platform for distributed quantum networks. Here, we characterize a high-finesse Fabry-Perot optical resonator for coupling single or few atomic quantum registers. Our cavity consists of two mirrors with different reflectivities: One has minimal optical loss, and the other high transmission loss where more than 90% of the intracavity photons would be emitted. Cavity finesse, birefringent effects, and mechanical resonances are measured using the lasers at 780, 782, and 795 nm. In order to obtain cavity geometric parameters, we drive the adjacent longitudinal or transverse modes with two lasers simultaneously, and measure those frequencies using a precision wavelength meter (WLM). A major novelty of this method is that the parameters' uncertainties are solely determined by the resolution of the WLM, eliminating all of the temporal environment fluctuations. Our scheme makes it possible to quantify the atom-cavity coupling constant up to four significant figures, the most precise and accurate estimation so far, which would become a key ingredient for benchmarking a cavity-based quantum node. Furthermore, the distortion of polarized photonic qubits would be minimized owing to the small birefringent splitting, below 4.9% of the cavity linewidth. We investigated non-equilibrium atomic dynamics in a moving optical lattice via observation of atomic resonance fluorescence spectrum. A three-dimensional optical lattice was generated in a phase-stabilized magneto-optical trap (MOT) and the lattice was made to move by introducing a detuning between the counter-propagating trap lasers. A non-equilibrium steady states (NESS's) of atoms was then established in the hybrid of the moving optical lattice and the surrounding MOT. A part of atoms were localized and transported in the moving optical lattice and the rest were not localized in the lattice while trapped as a cold gas in the MOT. These motional states coexisted with continuous transition between them. As the speed of the lattice increased, the population of the non-localized state increased in a stepwise fashion due to the existence of bound states at the local minima of the lattice potential. A deterministic rate-equation model for atomic populations in those motional states was introduced in order to explain the experimental results. The efficient delivery of light energy is a prerequisite for non-invasive imaging and stimulating of target objects embedded deep within a scattering medium. However, injected waves experience random diffusion by multiple light scattering, and only a small fraction reaches the target object. Here we present a method to counteract wave diffusion and to focus multiplescattered waves to the deeply embedded target. To realize this, we experimentally inject light to the reflection eigenchannels of a specific flight time where most of the multiple-scattered waves have interacted with the target object and maximize the intensity of the returning multiple-scattered waves at the selected time. For targets that are too deep to be visible by optical imaging, we demonstrated a more than 10-fold enhancement in light energy delivery in comparison with ordinary wave diffusion cases. This work will lay a foundation for enhancing the working depth of imaging, sensing, and light stimulation.

Thick biological tissues give rise to not only the scattering of incoming light waves, but also aberrations of the remaining unscattered waves. Due to the inability of existing optical imaging methodologies to overcome both of these problems simultaneously, imaging depth at the sub- micron spatial resolution has remained extremely shallow. Here we present an experimental approach for identifying and eliminating aberrations even in the presence of strong multiple light scattering. For time-gated complex-field maps of reflected waves taken over various illumination channels, we identify two sets of aberration correction maps, one for the illumination path and one for the reflection path, that can preferentially accumulate the unscattered signal waves over the multiple-scattered waves. By performing closed-loop optimization for forward and phase- conjugation processes, we demonstrated a spatial resolution of 600 nm up to the unprecedented imaging depth of 7 scattering mean free paths.

We present a study on characteristics of a magneto-optical trap (MOT) as an optical lattice. Fluorescence spectra of atoms trapped in a MOT with a passively phase-stabilized beam configuration have been measured by means of the photon-counting heterodyne spectroscopy. We observe a narrow Rayleigh peak and well-resolved Raman sidebands in the fluorescence spectra which clearly show that the MOT itself behaves as a three-dimensional optical lattice. Optical-lattice-like properties of the phase-stabilized MOT such as vibrational frequencies and lineshapes of Rayleigh peak and Raman sidebands are investigated systematically for various trap conditions., Comment: 8 pages, 8 figures

Analytical solution for the stationary density matrix is derived, by using the Morris-Shore transformation, for an open Jaynes-Cummings system of a two-level atom with Zeeman sublevel degeneracy coupled to an arbitrary-polarized cavity mode. In the limit of weak excitation with the number of quantum in the system not exceeding one, we have obtained the stationary solution of the master equation up to the first order of the driving field intensity. We have also derived the analytic expressions for the excitation spectra of atomic spontaneous emission and cavity transmission. Our results show that the system can be regarded as a non-degenerate two-level system with a single effective coupling constant which depends only on the elliptic angle of the driving field as long as the atom-cavity coupling is not too strong. A precise condition for this approximation is derived. Stochastic properties of loading and loss mechanism in a few atom trap are analyzed. An approximate formula is derived for the atom-number correlation function for the trapped atoms in the limit of reasonably small two-atom loss rate. We have analyzed the statistical distribution of the fluorescence signal levels in a magneto-optical trap containing a few atoms and observed that it strongly depends on the relative size of the bin time with respect to the trap decay time. We derived analytic expressions for the signal distributions in two limiting cases, long and short bin time limits, and found good agreement with numerical simulations performed regardless of the size of the bin time. We found an optimal size of the bin time for minimizing the probability of indeterminate atom numbers while providing accurate information on the instantaneous number of atoms in the trap. These theoretical results are compared with actual experimental data. We observed super-Poisson counting statistics for the fluorescence from trapped atoms, which might be attributed to uncorrelated motion of trapped atoms in the inhomogeneous magnetic field in the trap., Comment: 9 pages, 9 figures
