A temporal network -- a collection of snapshots recording the evolution of a network whose links appear and disappear dynamically -- can be interpreted as a trajectory in graph space. In order to characterize the complex dynamics of such trajectory via the tools of time series analysis and signal processing, it is sensible to preprocess the trajectory by embedding it in a low-dimensional Euclidean space. Here we argue that, rather than the topological structure of each network snapshot, the main property of the trajectory that needs to be preserved in the embedding is the relative graph distance between snapshots. This idea naturally leads to dimensionality reduction approaches that explicitly consider relative distances, such as Multidimensional Scaling (MDS) or identifying the distance matrix as a feature matrix in which to perform Principal Component Analysis (PCA). This paper provides a comprehensible methodology that illustrates this approach. We review a class of energy landscape analysis method that uses the Ising model and takes multivariate time series data as input. The method allows one to capture dynamics of the data as trajectories of a ball from one basin to a different basin to yet another, constrained on the energy landscape specified by the estimated Ising model. While this energy landscape analysis has mostly been applied to functional magnetic resonance imaging (fMRI) data from the brain for historical reasons, there are emerging applications outside fMRI data and neuroscience. To inform such applications in various research fields, this review paper provides a detailed tutorial on each step of the analysis, terminologies, concepts underlying the method, and validation, as well as recent developments of extended and related methods., Comment: 10 figures

Synchronous firing of neurons is thought to play important functional roles such as feature binding and switching of cognitive states. Although synchronization has mainly been investigated using model neurons with simple connection topology so far, real neural networks have more complex structures. Here we examine behavior of pulse-coupled leaky integrate-and-fire neurons with various network structures. We first show that the dispersion of the number of connections for neurons influences dynamical behavior even if other major topological statistics are kept fixed. The rewiring probability parameter representing the randomness of networks bridges two spatially opposite frameworks: precise local synchrony and rough global synchrony. Finally, cooperation of the global connections and the local clustering property, which is prominent in small-world networks, reinforces synchrony of distant neuronal groups receiving coherent inputs., Comment: 4 figures

Trust and reciprocation of it form the foundation of economic, social and other interactions. While the Trust Game is widely used to study these concepts for interactions between two players, often alternating different roles (i.e., investor and trustee), its extensions to multi-player scenarios have been restricted to instances where players assume only one role. We propose a symmetric N-player Trust Game, in which players alternate between two roles, and the payoff of the player is defined as the average across their two roles and drives the evolutionary game dynamics. We find that prosocial strategies are harder to evolve with the present symmetric N-player Trust Game than with the Public Goods Game, which is well studied. In particular, trust fails to evolve regardless of payoff function nonlinearity in well-mixed populations in the case of the symmetric N-player trust game. In structured populations, nonlinear payoffs can have strong impacts on the evolution of trust. The same nonlinearity can yield substantially different outcomes, depending on the nature of the underlying network. Dynamics of class II neurons, firing frequencies of which are strongly regulated by the inherent neuronal property, have been extensively studied since the formulation of the Hodgkin--Huxley model in 1952. However, how class II neurons process stimulus information and what kind of external information and internal structure firing patterns of neurons represent are vaguely understood in contrast to firing rate coding by class I neurons. Here we show that the FitzHugh--Nagumo class II neuron simultaneously filters inputs based on the input frequency and represent the signal strength by interspike intervals. Cooperation is commonly found in ecological and social systems even when it apparently seems that individuals can benefit from selfish behavior. We investigate how cooperation emerges with the spatial prisoner's dilemma played in a class of networks ranging from regular lattices to random networks. We find that, among these networks, small-world topology is the optimal structure when we take into account the speed at which cooperative behavior propagates. Early warning signals (EWSs) for complex dynamical systems aim to anticipate tipping points, or large regime shifts, before they occur. While signals computed from time series data, such as temporal variance and lagged autocorrelation functions, are useful for this task, they are costly to obtain in practice because they need many samples over time to calculate. Spatial EWSs use just a single sample per spatial location and aggregate the samples over space rather than time to try to mitigate this limitation. However, although many complex systems in nature and society form diverse networks, the performance of spatial EWSs is mostly unknown for general networks because the vast majority of studies of spatial EWSs have been on regular lattice networks. Therefore, we have carried out a comprehensive investigation of four major spatial EWSs on various networks. We find that the winning EWS depends on tipping scenarios, while spatial skewness tends to excel when tipping occurs via a saddle-node bifurcation, which is a commonly studied scenario in the literature. We also find that spatial EWSs behave in a drastically different manner between the square lattice and complex networks and tend to be more reliable for the latter than the former according to a standard performance measure. The present results encourage further studies of spatial EWSs on complex networks.

We study synthetic temporal networks whose evolution is determined by stochastically evolving node variables - synthetic analogues of, e.g., temporal proximity networks of mobile agents. We quantify the long-timescale correlations of these evolving networks by an autocorrelative measure of edge persistence. Several distinct patterns of autocorrelation arise, including power-law decay and exponential decay, depending on the choice of node-variable dynamics and connection probability function. Our methods are also applicable in wider contexts; our temporal network models are tractable mathematically and in simulation, and our long-term memory quantification is analytically tractable and straightforwardly computable from temporal network data., Comment: 15 pages, 4 figures

Increasing amounts of data are available on temporal, or time-varying, networks. There have been various representations of temporal network data each of which has different advantages for downstream tasks such as mathematical analysis, visualizations, agent-based and other dynamical simulations on the temporal network, and discovery of useful structure. The tie-decay network is a representation of temporal networks whose advantages include the capability of generating continuous-time networks from discrete time-stamped contact event data with mathematical tractability and a low computational cost. However, the current framework of tie-decay networks is limited in terms of how each discrete contact event can affect the time-dependent tie strength (which we call the kernel). Here we extend the tie-decay network model in terms of the kernel. Specifically, we use a cubic spline function for modeling short-term behavior of the kernel and an exponential decay function for long-term behavior, and graft them together. This spline version of tie-decay network enables delayed and $C^1$-continuous interaction rates between two nodes while it only marginally increases the computational and memory burden relative to the conventional tie-decay network. We show mathematical properties of the spline tie-decay network and numerically showcase it with three tasks: network embedding, a deterministic opinion dynamics model, and a stochastic epidemic spreading model.

A fundamental premise of statistical physics is that the particles in a physical system are interchangeable, and hence the state of each specific component is representative of the system as a whole. This assumption breaks down for complex networks, in which nodes may be extremely diverse, and no single component can truly represent the state of the entire system. It seems, therefore, that to observe the dynamics of social, biological or technological networks, one must extract the dynamic states of a large number of nodes -- a task that is often practically prohibitive. To overcome this challenge, we use machine learning techniques to detect the network's sentinel nodes, a set of network components whose combined states can help approximate the average dynamics of the entire network. The method allows us to assess the state of a large complex system by tracking just a small number of carefully selected nodes. The resulting sentinel node set offers a natural probe by which to practically observe complex network dynamics.

Many social and biological networks periodically change over time with daily, weekly, and other cycles. Thus motivated, we formulate and analyze susceptible-infectious-susceptible (SIS) epidemic models over temporal networks with periodic schedules. More specifically, we assume that the temporal network consists of a cycle of alternately used static networks, each with a given duration. We observe a phenomenon in which two static networks are individually above the epidemic threshold but the alternating network composed of them renders the dynamics below the epidemic threshold, which we refer to as a Parrondo paradox for epidemics. We find that network structure plays an important role in shaping this phenomenon, and we study its dependence on the connectivity between and number of subpopulations in the network. Long-term temporal correlations in time series in a form of an event sequence have been characterized using an autocorrelation function (ACF) that often shows a power-law decaying behavior. Such scaling behavior has been mainly accounted for by the heavy-tailed distribution of interevent times (IETs), i.e., the time interval between two consecutive events. Yet little is known about how correlations between consecutive IETs systematically affect the decaying behavior of the ACF. Empirical distributions of the burst size, which is the number of events in a cluster of events occurring in a short time window, often show heavy tails, implying that arbitrarily many consecutive IETs may be correlated with each other. In the present study, we propose a model for generating a time series with arbitrary functional forms of IET and burst size distributions. Then, we analytically derive the ACF for the model time series. In particular, by assuming that the IET and burst size are power-law distributed, we derive scaling relations between power-law exponents of the ACF decay, IET distribution, and burst size distribution. These analytical results are confirmed by numerical simulations. Recent developments of eco-evolutionary models have shown that evolving feedbacks between behavioral strategies and the environment of game interactions, leading to changes in the underlying payoff matrix, can impact the underlying population dynamics in various manners. We propose and analyze an eco-evolutionary game dynamics model on a network with two communities such that players interact with other players in the same community and those in the opposite community at different rates. In our model, we consider two-person matrix games with pairwise interactions occurring on individual edges and assume that the environmental state depends on edges rather than on nodes or being globally shared in the population. We analytically determine the equilibria and their stability under a symmetric population structure assumption, and we also numerically study the replicator dynamics of the general model. The model shows rich dynamical behavior, such as multiple transcritical bifurcations, multistability, and anti-synchronous oscillations. The population structure often impacts evolutionary dynamics. In constant-selection evolutionary dynamics between two types, amplifiers of selection are networks that promote the fitter mutant to take over the entire population, and suppressors of selection do the opposite. It has been shown that most undirected and unweighted networks are amplifiers of selection under a common updating rule and initial condition. Here, we extensively investigate how edge weights influence selection on undirected networks. We show that random edge weights make small networks less amplifying than the corresponding unweighted networks in a majority of cases and also make them suppressors of selection (i.e., less amplifying than the complete graph, or equivalently, the Moran process) in many cases. Qualitatively, the same result holds true for larger empirical networks. These results suggest that amplifiers of selection are not as common for weighted networks as for unweighted counterparts.

We present a nation-wide network analysis of non-fatal opioid-involved overdose journeys in the United States. Leveraging a unique proprietary dataset of Emergency Medical Services incidents, we construct a journey-to-overdose geospatial network capturing nearly half a million opioid-involved overdose events spanning 2018-2023. We analyze the structure and sociological profiles of the nodes, which are counties or their equivalents, characterize the distribution of overdose journey lengths, and investigate changes in the journey network between 2018 and 2023. Our findings include that authority and hub nodes identified by the HITS algorithm tend to be located in urban areas and involved in overdose journeys with particularly long geographical distances.

Network structure has a large impact on constant-selection evolutionary dynamics, with which multiple types of fitness (i.e., strength) compete on the network. Here we study constant-selection dynamics on two-layer networks in which the fitness of a node in one layer affects that in the other layer, under birth-death processes and uniform initialization, which are commonly assumed. We show mathematically and numerically that two-layer networks are suppressors of selection, which means that they suppress the effects of the different fitness values among the different types on the final outcomes of the evolutionary dynamics (called fixation probability) relative to the constituent one-layer networks. In fact, many two-layer networks are suppressors of selection relative to the most basic baseline, the Moran process. This result is in stark contrast with the results for conventional one-layer networks for which most networks are amplifiers of selection., Comment: 9 figures

A strategy to assist visualization and analysis of large and complex data sets is dimensionality reduction, with which one maps each data point into a low-dimensional manifold. However, various dimensionality reduction techniques are computationally infeasible for large data. Out-of-sample techniques aim to resolve this difficulty; they only apply the dimensionality reduction technique on a small portion of data, referred to as landmarks, and determine the embedding coordinates of the other points using landmarks as references. Out-of-sample techniques have been applied to online settings, or when data arrive as time series. However, existing online out-of-sample techniques use either all the previous data points as landmarks or the fixed set of landmarks and therefore are potentially not good at capturing the geometry of the entire data set when the time series is non-stationary. To address this problem, we propose an online landmark replacement algorithm for out-of-sample techniques using geometric graphs and the minimal dominating set on them. We mathematically analyze some properties of the proposed algorithm, particularly focusing on the case of landmark multidimensional scaling as the out-of-sample technique, and test its performance on synthetic and empirical time series data., Comment: 34 pages, 11 figures

Many empirical networks originate from correlational data, arising in domains as diverse as psychology, neuroscience, genomics, microbiology, finance, and climate science. Specialized algorithms and theory have been developed in different application domains for working with such networks, as well as in statistics, network science, and computer science, often with limited communication between practitioners in different fields. This leaves significant room for cross-pollination across disciplines. A central challenge is that it is not always clear how to best transform correlation matrix data into networks for the application at hand, and probably the most widespread method, i.e., thresholding on the correlation value to create either unweighted or weighted networks, suffers from multiple problems. In this article, we review various methods of constructing and analyzing correlation networks, ranging from thresholding and its improvements to weighted networks, regularization, dynamic correlation networks, threshold-free approaches, comparison with null models, and more. Understanding the evolution of cooperation in structured populations represented by networks is a problem of long research interest, and a most fundamental and widespread property of social networks related to cooperation phenomena is that the node's degree (i.e., number of edges connected to the node) is heterogeneously distributed. Previous results indicate that static heterogeneous (i.e., degree-heterogeneous) networks promote cooperation in stationarity compared to static regular (i.e., degree-homogeneous) networks if equilibrium dynamics starting from many cooperators and defectors is employed. However, the above conclusion reverses if we employ non-equilibrium stochastic processes to measure the fixation probability for cooperation, i.e., the probability that a single cooperator successfully invades a population. Here we resolve this conundrum by analyzing the fixation of cooperation on temporal (i.e., time-varying) networks. We theoretically prove and numerically confirm that on both synthetic and empirical networks, contrary to the case of static networks, temporal heterogeneous networks can promote cooperation more than temporal regular networks in terms of the fixation probability of cooperation. Given that the same conclusion is known for the equilibrium fraction of cooperators on temporal networks, the present results provide a unified understanding of the effect of temporal degree heterogeneity on promoting cooperation across two main analytical frameworks, i.e., equilibrium and non-equilibrium ones., Comment: 7 pages, 4 figures

Electroencephalogram (EEG) microstate analysis entails finding dynamics of quasi-stable and generally recurrent discrete states in multichannel EEG time series data and relating properties of the estimated state-transition dynamics to observables such as cognition and behavior. While microstate analysis has been widely employed to analyze EEG data, its use remains less prevalent in functional magnetic resonance imaging (fMRI) data, largely due to the slower timescale of such data. In the present study, we extend various data clustering methods used in EEG microstate analysis to resting-state fMRI data from healthy humans to extract their state-transition dynamics. We show that the quality of clustering is on par with that for various microstate analyses of EEG data. We then develop a method for examining test-retest reliability of the discrete-state transition dynamics between fMRI sessions and show that the within-participant test-retest reliability is higher than between-participant test-retest reliability for different indices of state-transition dynamics, different networks, and different data sets. This result suggests that state-transition dynamics analysis of fMRI data could discriminate between different individuals and is a promising tool for performing fingerprinting analysis of individuals., Comment: 27 pages, 7 figures, 9 tables

Energy landscape analysis is a data-driven method to analyze multidimensional time series, including functional magnetic resonance imaging (fMRI) data. It has been shown to be a useful characterization of fMRI data in health and disease. It fits an Ising model to the data and captures the dynamics of the data as movement of a noisy ball constrained on the energy landscape derived from the estimated Ising model. In the present study, we examine test-retest reliability of the energy landscape analysis. To this end, we construct a permutation test that assesses whether or not indices characterizing the energy landscape are more consistent across different sets of scanning sessions from the same participant (i.e., within-participant reliability) than across different sets of sessions from different participants (i.e., between-participant reliability). We show that the energy landscape analysis has significantly higher within-participant than between-participant test-retest reliability with respect to four commonly used indices. We also show that a variational Bayesian method, which enables us to estimate energy landscapes tailored to each participant, displays comparable test-retest reliability to that using the conventional likelihood maximization method. With the recent availability of tissue-specific gene expression data, e.g., provided by the GTEx Consortium, there is interest in comparing gene co-expression patterns across tissues. One promising approach to this problem is to use a multilayer network analysis framework and perform multilayer community detection. Communities in gene co-expression networks reveal groups of genes similarly expressed across individuals, potentially involved in related biological processes responding to specific environmental stimuli or sharing common regulatory variations. We construct a multilayer network in which each of the four layers is an exocrine gland tissue-specific gene co-expression network. We develop methods for multilayer community detection with correlation matrix input and an appropriate null model. Our correlation matrix input method identifies five groups of genes that are similarly co-expressed in multiple tissues (a community that spans multiple layers, which we call a generalist community) and two groups of genes that are co-expressed in just one tissue (a community that lies primarily within just one layer, which we call a specialist community). We further found gene co-expression communities where the genes physically cluster across the genome significantly more than expected by chance (on chromosomes 1 and 11). This clustering hints at underlying regulatory elements determining similar expression patterns across individuals and cell types. We suggest that KRTAP3-1, KRTAP3-3, and KRTAP3-5 share regulatory elements in skin and pancreas. Furthermore, we find that CELA3A and CELA3B share associated expression quantitative trait loci in the pancreas. The results indicate that our multilayer community detection method for correlation matrix input extracts biologically interesting communities of genes.

Trusting others and reciprocating the received trust with trustworthy actions are fundaments of economic and social interactions. The trust game (TG) is widely used for studying trust and trustworthiness and entails a sequential interaction between two players, an investor and a trustee. It requires at least two strategies or options for an investor (e.g. to trust versus not to trust a trustee). According to the evolutionary game theory, the antisocial strategies (e.g. not to trust) evolve such that the investor and trustee end up with lower payoffs than those that they would get with the prosocial strategies (e.g.to trust). A generalisation of the TG to a multiplayer (i.e.more than two players) TG was recently proposed. However, its outcomes hinge upon two assumptions that various real situations may substantially deviate from: (i) investors are forced to trust trustees and (ii) investors can turn into trustees by imitation and vice versa. We propose an asymmetric multiplayer TG that allows investors not to trust and prohibits the imitation between players of different roles; instead, investors learn from other investors and the same for trustees. We show that the evolutionary game dynamics of the proposed TG qualitatively depends on the nonlinearity of the payoff function and the amount of incentives collected from and distributed to players through an institution. We also show that incentives given to trustees can be useful and sufficient to cost-effectively promote trust and trustworthiness among self-interested players., Comment: 14 pages, 6 figures

Population structure has been known to substantially affect evolutionary dynamics. Networks that promote the spreading of fitter mutants are called amplifiers of natural selection, and those that suppress the spreading of fitter mutants are called suppressors. Research in the past two decades has found various families of amplifiers while suppressors still remain somewhat elusive. It has also been discovered that most networks are amplifiers under the birth-death updating combined with uniform initialization, which is a standard condition assumed widely in the literature. In the present study, we extend the birth-death processes to temporal (i.e., time-varying) networks. For the sake of tractability, we restrict ourselves to switching temporal networks, in which the network structure alternates between two static networks at constant time intervals. We show that, in a majority of cases, switching networks are less amplifying than both of the two static networks constituting the switching networks. Furthermore, most small switching networks are suppressors, which contrasts to the case of static networks.

Manga, Japanese comics, has been popular on a global scale. Social networks among characters, which are often called character networks, may be a significant contributor to their popularity. We collected data from 162 popular manga that span over 70 years and analyzed their character networks. First, we found that many of static and temporal properties of the character networks are similar to those of real human social networks. Second, the character networks of most manga are protagonist-centered such that a single protagonist interacts with the majority of other characters. Third, the character networks for manga mainly targeting boys have shifted to denser and less protagonist-centered networks and with fewer characters over decades. Manga mainly targeting girls showed the opposite trend except for the downward trend in the number of characters. Gender imbalance in academia has been confirmed in terms of a variety of indicators, and its magnitude often varies from country to country. Europe and North America, which cover a large fraction of research workforce in the world, have been the main geographical regions for research on gender imbalance in academia. However, the academia in East Asia, which accounts for a substantial fraction of research, may be exposed to strong gender imbalance because Asia has been facing persistent and stronger gender imbalance in society at large than Europe and North America. Here we use publication data between 1950 and 2020 to analyze gender imbalance in academia in China, Japan, and South Korea in terms of the number of researchers, their career, and citation practice. We found that, compared to the average of the other countries, gender imbalance is larger in these three East Asian countries in terms of the number of researchers and their citation practice and additionally in Japan in terms of research career. The social brain hypothesis states that the relative size of the neocortex is larger for species with higher social complexity as a result of evolution. Various lines of empirical evidence have supported the social brain hypothesis, including evidence from the structure of social networks. Social complexity may itself positively impact cooperation among individuals, which occurs across different animal taxa and is a key behavior for successful group living. Theoretical research has shown that particular structures of social networks foster cooperation more easily than others. Therefore, we hypothesized that species with a relatively large neocortex tend to form social networks that better enable cooperation. In the present study, we combine data on brain and body mass, data on social networks, and theory on the evolution of cooperation on networks to test this hypothesis in primates. Understanding the dynamics of financial transactions among people is critically important for various applications such as fraud detection. One important aspect of financial transaction networks is temporality. The order and repetition of transactions can offer new insights when considered within the graph structure. Temporal motifs, defined as a set of nodes that interact with each other in a short time period, are a promising tool in this context. In this work, we study three unique temporal financial networks: transactions in Mercari, an online marketplace, payments in a synthetic network generated by J.P. Morgan Chase, and payments and friendships among Venmo users. We consider the fraud detection problem on the Mercari and J.P. Morgan Chase networks, for which the ground truth is available. We show that temporal motifs offer superior performance than a previous method that considers simple graph features. For the Venmo network, we investigate the interplay between financial and social relations on three tasks: friendship prediction, vendor identification, and analysis of temporal cycles. For friendship prediction, temporal motifs yield better results than general heuristics, such as Jaccard and Adamic-Adar measures. We are also able to identify vendors with high accuracy and observe interesting patterns in rare motifs, like temporal cycles. We believe that the analysis, datasets, and lessons from this work will be beneficial for future research on financial transaction networks.

Inverse Ising inference allows pairwise interactions of complex binary systems to be reconstructed from empirical correlations. Typical estimators used for this inference, such as Pseudo-likelihood maximization (PLM), are biased. Using the Sherrington-Kirkpatrick (SK) model as a benchmark, we show that these biases are large in critical regimes close to phase boundaries, and may alter the qualitative interpretation of the inferred model. In particular, we show that the small-sample bias causes models inferred through PLM to appear closer-to-criticality than one would expect from the data. Data-driven methods to correct this bias are explored and applied to a functional magnetic resonance imaging (fMRI) dataset from neuroscience. Our results indicate that additional care should be taken when attributing criticality to real-world datasets.

Hypergraphs have been a useful tool for analyzing population dynamics such as opinion formation and the public goods game occurring in overlapping groups of individuals. In the present study, we propose and analyze evolutionary dynamics on hypergraphs, in which each node takes one of the two types of different but constant fitness values. For the corresponding dynamics on conventional networks, under the birth-death process and uniform initial conditions, most networks are known to be amplifiers of natural selection; amplifiers by definition enhance the difference in the strength of the two competing types in terms of the probability that the mutant type fixates in the population. In contrast, we provide strong computational evidence that a majority of hypergraphs are suppressors of selection under the same conditions by combining theoretical and numerical analyses. Successfully anticipating sudden major changes in complex systems is a practical concern. Such complex systems often form a heterogeneous network, which may show multistage transitions in which some nodes experience a regime shift earlier than others as an environment gradually changes. Here we investigate early warning signals for networked systems undergoing a multistage transition. We found that knowledge of both the ongoing multistage transition and network structure enables us to calculate effective early warning signals for multistage transitions. Furthermore, we found that small subsets of nodes could anticipate transitions as well as or even better than using all the nodes. Network structure is a mechanism for promoting cooperation in social dilemma games. In the present study, we explore graph surgery, i.e., to slightly perturb the given network, towards a network that better fosters cooperation. To this end, we develop a perturbation theory to assess the change in the propensity of cooperation when we add or remove a single edge to/from the given network. Our perturbation theory is for a previously proposed random-walk-based theory that provides the threshold benefit-to-cost ratio, $(b/c)^*$, which is the value of the benefit-to-cost ratio in the donation game above which the cooperator is more likely to fixate than in a control case, for any finite networks. We find that $(b/c)^*$ decreases when we remove a single edge in a majority of cases and that our perturbation theory captures at a reasonable accuracy which edge removal makes $(b/c)^*$ small to facilitate cooperation. In contrast, $(b/c)^*$ tends to increase when we add an edge, and the perturbation theory is not good at predicting the edge addition that changes $(b/c)^*$ by a large amount. Temporal network data are increasingly available in various domains, and often represent highly complex systems with intricate structural and temporal evolutions. Due to the difficulty of processing such complex data, it may be useful to coarse grain temporal network data into a numeric trajectory embedded in a low-dimensional space. We refer to such a procedure as temporal network embedding, which is distinct from procedures that aim at embedding individual nodes. Temporal network embedding is a challenging task because we often have access only to discrete time-stamped events between node pairs, and, in general, the events occur with irregular intervals, making the construction of the network at a given time a nontrivial question already. We propose a method to generate trajectories of temporal networks embedded in a low-dimensional space given a sequence of time-stamped events as input. We realize this goal by combining the landmark multidimensional scaling, which is an out-of-sample extension of the well-known multidimensional scaling method, and the framework of tie-decay temporal networks. This combination enables us to obtain a continuous-time trajectory describing the evolution of temporal networks. We then study mathematical properties of the proposed temporal network embedding framework. Modern scientific work, including writing papers and submitting research grant proposals, increasingly involves researchers from different institutions. In grant collaborations, it is known that institutions involved in many collaborations tend to densely collaborate with each other, forming rich clubs. Here we investigate higher-order rich-club phenomena in collaborative research grants among institutions and their associations with research productivity. Using publicly available data from the National Science Foundation in the US, we construct a bipartite network of institutions and collaborative grants, which distinguishes among the collaboration with different numbers of institutions. By extending the concept and algorithms of the rich club for dyadic networks to the case of bipartite networks, we find rich clubs both in the entire bipartite network and the bipartite subnetwork induced by the collaborative grants involving a given number of institutions up to five. We also find that the collaborative grants within rich clubs tend to be more productive in a per-dollar sense than the control. Many complex dynamical systems in the real world, including ecological, climate, financial, and power-grid systems, often show critical transitions, or tipping points, in which the system's dynamics suddenly transit into a qualitatively different state. In mathematical models, tipping points happen as a control parameter gradually changes and crosses a certain threshold. Tipping elements in such systems may interact with each other as a network, and understanding the behavior of interacting tipping elements is a challenge because of the high dimensionality originating from the network. Here we develop a degree-based mean-field theory for a prototypical double-well system coupled on a network with the aim of understanding coupled tipping dynamics with a low-dimensional description. The method approximates both the onset of the tipping point and the position of equilibria with a reasonable accuracy. Dimension reduction techniques for dynamical systems on networks are considered to promote our understanding of the original high-dimensional dynamics. One strategy of dimension reduction is to derive a low-dimensional dynamical system whose behavior approximates the observables of the original dynamical system that are weighted linear summations of the state variables at the different nodes. Recently proposed methods use the leading eigenvector of the adjacency matrix of the network as the mixture weights to obtain such observables. In the present study, we explore performances of this type of one-dimensional reductions of dynamical systems on networks when we use non-leading eigenvectors of the adjacency matrix as the mixture weights. Our theory predicts that non-leading eigenvectors can be more efficient than the leading eigenvector and enables us to select the eigenvector minimizing the error. We numerically verify that the optimal non-leading eigenvector outperforms the leading eigenvector for some dynamical systems and networks. We also argue that, despite our theory, it is practically better to use the leading eigenvector as the mixture weights to avoid misplacing the bifurcation point too distantly and to be resistant against dynamical noise., Comment: 7 figures

The concurrency of edges, quantified by the number of edges that share a common node at a given time point, may be an important determinant of epidemic processes in temporal networks. We propose theoretically tractable Markovian temporal network models in which each edge flips between the active and inactive states in continuous time. The different models have different amounts of concurrency while we can tune the models to share the same statistics of edge activation and deactivation (and hence the fraction of time for which each edge is active) and the structure of the aggregate (i.e., static) network. We analytically calculate the amount of concurrency of edges sharing a node for each model. We then numerically study effects of concurrency on epidemic spreading in the stochastic susceptible-infectious-susceptible and susceptible-infectious-recovered dynamics on the proposed temporal network models. We find that the concurrency enhances epidemic spreading near the epidemic threshold while this effect is small in many cases. Furthermore, when the infection rate is substantially larger than the epidemic threshold, the concurrency suppresses epidemic spreading in a majority of cases. In sum, our numerical simulations suggest that the impact of concurrency on enhancing epidemic spreading within our model is consistently present near the epidemic threshold but modest. Many multiagent dynamics, including various collective dynamics occurring on networks, can be modeled as a stochastic process in which the agents in the system change their state over time in interaction with each other. The Gillespie algorithms are popular algorithms that exactly simulate such stochastic multiagent dynamics when each state change is driven by a discrete event, the dynamics is defined in continuous time, and the stochastic law of event occurrence is governed by independent Poisson processes. In the first main part of this volume, we provide a tutorial on the Gillespie algorithms focusing on simulation of social multiagent dynamics occurring in populations and networks. We do not assume advanced knowledge of mathematics (or computer science or physics). We clarify why one should use the continuous-time models and the Gillespie algorithms in many cases, instead of easier-to-understand discrete-time models. Patents are intellectual properties that reflect innovative activities of companies and organizations. The literature is rich with the studies that analyze the citations among the patents and the collaboration relations among companies that own the patents. However, the adversarial relations between the patent owners are not as well investigated. One proxy to model such relations is the patent opposition, which is a legal activity in which a company challenges the validity of a patent. Characterizing the patent oppositions, collaborations, and the interplay between them can help better understand the companies' business strategies. Temporality matters in this context as the order and frequency of oppositions and collaborations characterize their interplay. In this study, we construct a two-layer temporal network to model the patent oppositions and collaborations among the companies. We utilize temporal motifs to analyze the oppositions and collaborations from structural and temporal perspectives. We first characterize the frequent motifs in patent oppositions and investigate how often the companies of different sizes attack other companies. We show that large companies tend to engage in opposition with multiple companies. Then we analyze the temporal interplay between collaborations and oppositions. We find that two adversarial companies are more likely to collaborate in the future than two collaborating companies oppose each other in the future.

Resilience is an ability of a system with which the system can adjust its activity to maintain its functionality when it is perturbed. To study resilience of dynamics on networks, Gao et al. proposed a theoretical framework to reduce dynamical systems on networks, which are high dimensional in general, to one-dimensional dynamical systems. The accuracy of this one-dimensional reduction relies on several assumption in addition to the assumption that the network has a negligible degree correlation. In the present study, we analyze the accuracy of the one-dimensional reduction assuming networks without degree correlation. We do so mainly through examining the validity of the individual assumptions underlying the method. Across five dynamical system models, we find that the accuracy of the one-dimensional reduction hinges on the spread of the equilibrium value of the state variable across the nodes in most cases. Specifically, the one-dimensional reduction tends to be accurate when the dispersion of the node's state is small. We also find that the correlation between the node's state and the node's degree, which is common for various dynamical systems on networks, is unrelated to the accuracy of the one-dimensional reduction., Comment: 35 pages, 15 figures

Water distribution networks (WDNs) expand their service areas over time. These growth dynamics are poorly understood. One facet of WDNs is that they have loops in general, and closing loops may be a functionally important process for enhancing their robustness and efficiency. We propose a growth model for WDNs that generates networks with loops and is applicable to networks with multiple water sources. We apply the proposed model to four empirical WDNs to show that it produces networks whose structure is similar to that of the empirical WDNs. The comparison between the empirical and modelled WDNs suggests that the empirical WDNs may realize a reasonable balance between cost, efficiency and robustness in terms of the network structure. We also study the design of pipe diameters based on a biological positive feedback mechanism. Specifically, we apply a model inspired by Physarum polycephalum to find moderate positive correlations between the empirical and modelled pipe diameters. The difference between the empirical and modelled pipe diameters suggests that we may be able to improve the performance of WDNs by following organizing principles of biological flow networks., Comment: 21 pages, 7 figures, 1 table

Many complex systems involve direct interactions among more than two entities and can be represented by hypergraphs, in which hyperedges encode higher-order interactions among an arbitrary number of nodes. To analyze structures and dynamics of given hypergraphs, a solid practice is to compare them with those for randomized hypergraphs that preserve some specific properties of the original hypergraphs. In the present study, we propose a family of such reference models for hypergraphs, called the hyper dK-series, by extending the so-called dK-series for dyadic networks to the case of hypergraphs. The hyper dK-series preserves up to the individual node's degree, node's degree correlation, node's redundancy coefficient, and/or the hyperedge's size depending on the parameter values. Interevent times in temporal contact data from humans and animals typically obey heavy-tailed distributions, and this property impacts contagion and other dynamical processes on networks. We theoretically show that distributions of interevent times heavier-tailed than exponential distributions are a consequence of the most basic metapopulation model used in epidemiology and ecology, in which individuals move from a patch to another according to the simple random walk. Our results hold true irrespectively of the network structure and also for more realistic mobility rules such as high-order random walks and the recurrent mobility patterns used for modeling human dynamics.

Metapopulation models have been a powerful tool for both theorizing and simulating epidemic dynamics. In a metapopulation model, one considers a network composed of subpopulations and their pairwise connections, and individuals are assumed to migrate from one subpopulation to another obeying a given mobility rule. While how different mobility rules affect epidemic dynamics in metapopulation models has been studied, there have been relatively few efforts on comparison of the effects of simple (i.e., unbiased) random walks and more complex mobility rules. Here we study a susceptible-infectious-susceptible (SIS) dynamics in a metapopulation model, in which individuals obey a parametric second-order random-walk mobility rule called the node2vec. We map the second-order mobility rule of the node2vec to a first-order random walk in a network whose each node is a directed edge connecting a pair of subpopulations and then derive the epidemic threshold. For various networks, we find that the epidemic threshold is large (therefore, epidemic spreading tends to be suppressed) when the individuals infrequently backtrack or infrequently visit the common neighbors of the currently visited and the last visited subpopulations than when the individuals obey the simple random walk. The amount of change in the epidemic threshold induced by the node2vec mobility is in general not as large as, but is sometimes comparable with, the one induced by the change in the diffusion rate for individuals., Comment: 22 pages, 7 figures

We study finite-size effects on the convergence time in a continuous-opinion dynamics model. In the model, each individual's opinion is represented by a real number on a finite interval, e.g., $[0,1]$, and a uniformly randomly chosen individual updates its opinion by partially mimicking the opinion of a uniformly randomly chosen neighbor. We numerically find that the characteristic time to the convergence increases as the system size increases according to a particular functional form in the case of lattice networks. In contrast, unless the individuals perfectly copy the opinion of their neighbors in each opinion updating, the convergence time is approximately independent of the system size in the case of regular random graphs, uncorrelated scale-free networks, and complete graphs. Diseases spread over temporal networks of interaction events between individuals. Structures of these temporal networks hold the keys to understanding epidemic propagation. One early concept of the literature to aid in discussing these structures is concurrency -- quantifying individuals' tendency to form time-overlapping "partnerships". Although conflicting evaluations and an overabundance of operational definitions have marred the history of concurrency, it remains important, especially in the area of sexually transmitted infections. Today, much of theoretical epidemiology uses more direct models of contact patterns, and there is an emerging body of literature trying to connect methods to the concurrency literature. In social networks, interaction patterns typically change over time. We study opinion dynamics on tie-decay networks in which tie strength increases instantaneously when there is an interaction and decays exponentially between interactions. Specifically, we formulate continuous-time Laplacian dynamics and a discrete-time DeGroot model of opinion dynamics on these tie-decay networks, and we carry out numerical computations for the continuous-time Laplacian dynamics. We examine the speed of convergence by studying the spectral gaps of combinatorial Laplacian matrices of tie-decay networks. First, we compare the spectral gaps of the Laplacian matrices of tie-decay networks that we construct from empirical data with the spectral gaps for corresponding randomized and aggregate networks. We find that the spectral gaps for the empirical networks tend to be smaller than those for the randomized and aggregate networks. Second, we study the spectral gap as a function of the tie-decay rate and time. Intuitively, we expect small tie-decay rates to lead to fast convergence because the influence of each interaction between two nodes lasts longer for smaller decay rates. Moreover, as time progresses and more interactions occur, we expect eventual convergence. However, we demonstrate that the spectral gap need not decrease monotonically with respect to the decay rate or increase monotonically with respect to time. The ever-increasing competitiveness in the academic publishing market incentivizes journal editors to pursue higher impact factors. This translates into journals becoming more selective, and, ultimately, into higher publication standards. However, the fixation on higher impact factors leads some journals to artificially boost impact factors through the coordinated effort of a "citation cartel" of journals. "Citation cartel" behavior has become increasingly common in recent years, with several instances being reported. Here, we propose an algorithm -- named CIDRE -- to detect anomalous groups of journals that exchange citations at excessively high rates when compared against a null model that accounts for scientific communities and journal size. CIDRE detects more than half of the journals suspended from Journal Citation Reports due to anomalous citation behavior in the year of suspension or in advance. Furthermore, CIDRE detects many new anomalous groups, where the impact factors of the member journals are lifted substantially higher by the citations from other member journals. Intervals between discrete events representing human activities, as well as other types of events, often obey heavy-tailed distributions, and their impacts on collective dynamics on networks such as contagion processes have been intensively studied. The literature supports that such heavy-tailed distributions are present for inter-event times associated with both individual nodes and individual edges in networks. However, the simultaneous presence of heavy-tailed distributions of inter-event times for nodes and edges is a non-trivial phenomenon, and its origin has been elusive. In the present study, we propose a generative model and its variants to explain this phenomenon. We assume that each node independently transits between a high-activity and low-activity state according to a continuous-time two-state Markov process and that, for the main model, events on an edge occur at a high rate if and only if both end nodes of the edge are in the high-activity state. In other words, two nodes interact frequently only when both nodes prefer to interact with others. The model produces distributions of inter-event times for both individual nodes and edges that resemble heavy-tailed distributions across some scales. It also produces positive correlation in consecutive inter-event times, which is another stylized observation for empirical data of human activity.
