There has been significant prior work using templates to study bias against demographic attributes in MLMs. However, these have limitations: they overlook random variability of templates and target concepts analyzed, assume equality amongst templates, and overlook bias quantification. Addressing these, we propose a systematic statistical approach to assess bias in MLMs, using mixed models to account for random effects, pseudo-perplexity weights for sentences derived from templates and quantify bias using statistical effect sizes. Replicating prior studies, we match on bias scores in magnitude and direction with small to medium effect sizes. Next, we explore the novel problem of gender bias in the context of $\textit{personality}$ and $\textit{character}$ traits, across seven MLMs (base and large). We find that MLMs vary; ALBERT is unbiased for binary gender but the most biased for non-binary $\textit{neo}$, while RoBERTa-large is the most biased for binary gender but shows small to no bias for $\textit{neo}$. There is some alignment of MLM bias and findings in psychology (human perspective) - in $\textit{agreeableness}$ with RoBERTa-large and $\textit{emotional stability}$ with BERT-large. There is general agreement for the remaining 3 personality dimensions: both sides observe at most small differences across gender. The development of tools and techniques to analyze and extract organizations data habits from privacy policies are critical for scalable regulatory compliance audits. Unfortunately, these tools are becoming increasingly limited in their ability to identify compliance issues and fixes. After all, most were developed using regulation-agnostic datasets of annotated privacy policies obtained from a time before the introduction of landmark privacy regulations such as EUs GDPR and Californias CCPA. In this paper, we describe the first open regulation-aware dataset of expert-annotated privacy policies, C3PA (CCPA Privacy Policy Provision Annotations), aimed to address this challenge. C3PA contains over 48K expert-labeled privacy policy text segments associated with responses to CCPA-specific disclosure mandates from 411 unique organizations. Understanding the mechanisms of interactions within cells, tissues, and organisms is crucial to driving developments across biology and medicine. Mathematical modeling is an essential tool for simulating biological systems and revealing biochemical regulatory mechanisms. Building on experiments, mechanistic models are widely used to describe small-scale intracellular networks and uncover biochemical mechanisms in healthy and diseased states. The rapid development of high-throughput sequencing techniques and computational tools has recently enabled models that span multiple scales, often integrating signaling, gene regulatory, and metabolic networks. These multiscale models enable comprehensive investigations of cellular networks and thus reveal previously unknown disease mechanisms and pharmacological interventions. Here, we review systems biology models from classical mechanistic models to larger, multiscale models that integrate multiple layers of cellular networks. We introduce several examples of models of hypertrophic cardiomyopathy, exercise, and cancer cell proliferation. Additionally, we discuss methods that increase the certainty and accuracy of model predictions. Dosimetry audits are carried out to determine how well radiotherapy is delivered to the patient. It is also used to understand the uncertainty introduced into the measurement result when using different computational models. As measurement procedures are becoming increasingly complex with technological advancements, it is harder to establish sources of variability in measurements and understand if they stem from true differences in measurands or in the measurement pipelines themselves. The gamma index calculation is a widely accepted metric used for the comparison of measured and predicted doses in radiotherapy. However, various steps in the measurement pipeline can introduce variation in the measurement result. In this paper, we perform a sensitivity and correlation analysis to investigate the influence of various input factors (i.e. setting) in gamma index calculations on the uncertainty introduced in dosimetry audits. We identify a number of factors where standardization will improve measurements by reducing variability in outputs. Furthermore, we also compare gamma index metrics and similarities across audit sites.

Mathematical models are indispensable to the system biology toolkit for studying the structure and behavior of intracellular signaling networks. A common approach to modeling is to develop a system of equations that encode the known biology using approximations and simplifying assumptions. As a result, the same signaling pathway can be represented by multiple models, each with its set of underlying assumptions, which opens up challenges for model selection and decreases certainty in model predictions. Here, we use Bayesian multimodel inference to develop a framework to increase certainty in systems biology models. Using models of the extracellular regulated kinase (ERK) pathway, we first show that multimodel inference increases predictive certainty and yields predictors that are robust to changes in the set of available models. We then show that predictions made with multimodel inference are robust to data uncertainties introduced by decreasing the measurement duration and reducing the sample size. Finally, we use multimodel inference to identify a new model to explain experimentally measured sub-cellular location-specific ERK activity dynamics. Biological cells rely on precise spatiotemporal coordination of biochemical reactions to control their many functions. Such cell signaling networks have been a common focus for mathematical models, but they remain challenging to simulate, particularly in realistic cell geometries. Herein, we present our software, Spatial Modeling Algorithms for Reactions and Transport (SMART), a package that takes in high-level user specifications about cell signaling networks and molecular transport, and then assembles and solves the associated mathematical and computational systems. SMART uses state-of-the-art finite element analysis, via the FEniCS Project software, to efficiently and accurately resolve cell signaling events over discretized cellular and subcellular geometries. We demonstrate its application to several different biological systems, including YAP/TAZ mechanotransduction, calcium signaling in neurons and cardiomyocytes, and ATP generation in mitochondria. Throughout, we utilize experimentally-derived realistic cellular geometries represented by well-conditioned tetrahedral meshes. These scenarios demonstrate the applicability, flexibility, accuracy and efficiency of SMART across a range of temporal and spatial scales.

We show that if two $m$-homogeneous algebras have Morita equivalent graded module categories, then they are quantum-symmetrically equivalent, that is, there is a monoidal equivalence between the categories of comodules for their associated universal quantum groups (in the sense of Manin) which sends one algebra to the other. The formation of microparticles requires the bending of the plasma membrane away from the cytosol. The capcity of the cell membrane to form a microparticle, and the rate of membrane deformation, are controlled by multiple factors, including loss of lipid asymmetry (primarily the exposure of phosphatidylserine on the outer leaflet), detachment of the membrane from the cortical cytoskeleton, and bleb expansion due to pressure. In this work, we develop a biophysical model that accounts for the interaction between these different factors. Our findings reveal that the linkage between the membrane and cortex is a key determinant of outward budding. Ultimately, the rates and mechanical parameters regulating cortical linkage interact with the kinetics of phosphatidylserine flipping, laying out a mechanical phase space for regulating the outward budding of the plasma membrane., Comment: 22 pages, 11 figures

Recent advances in microscopy and 3D reconstruction methods have allowed for characterization of cellular morphology in unprecedented detail, including the irregular geometries of intracellular subcompartments such as membrane-bound organelles. These geometries are now compatible with predictive modeling of cellular function. Biological cells respond to stimuli through sequences of chemical reactions generally referred to as cell signaling pathways. The propagation and reaction of chemical substances in cell signaling pathways can be represented by coupled nonlinear systems of reaction-transport equations. These reaction pathways include numerous chemical species that react across boundaries or interfaces (e.g., the cell membrane and membranes of organelles within the cell) and domains (e.g., the bulk cell volume and the interior of organelles). Such systems of multi-dimensional partial differential equations (PDEs) are notoriously difficult to solve because of their high dimensionality, non-linearities, strong coupling, stiffness, and potential instabilities. In this work, we describe Spatial Modeling Algorithms for Reactions and Transport (SMART), a high-performance finite-element-based simulation package for model specification and numerical simulation of spatially-varying reaction-transport processes. The initiation of directional cell motion requires symmetry breaking that can happen both with or without external stimuli. During cell crawling, forces generated by the cytoskeleton and their transmission through mechanosensitive adhesions to the extracellular substrate play a crucial role. In a recently proposed 1D model (Sens, PNAS 2020), a mechanical feedback loop between force-sensitive adhesions and cell tension was shown to be sufficient to explain spontaneous symmetry breaking and multiple motility patterns through stick-slip dynamics, without the need to account for signaling networks or active polar gels. We extended this model to 2D to study the interplay between cell shape and mechanics during crawling. Through a local force balance along a deformable boundary, we show that the membrane tension coupled with shape change can regulate the spatiotemporal evolution of the stochastic binding of mechanosensitive adhesions. Linear stability analysis identified the unstable parameter regimes where spontaneous symmetry breaking can take place. sing simulations to solve the fully coupled nonlinear system of equations, we show that starting from a randomly perturbed circular shape, this instability can lead to keratocyte-like shapes. Simulations predict that different adhesion kinetics and membrane tension can result in different cell motility modes including gliding, zigzag, rotating, and sometimes chaotic movements. Thus, using a minimal model of cell motility, we identify that the interplay between adhesions and tension can select emergent motility modes., Comment: 21 pages, 8 figures

We examine the homotopy types of Vietoris-Rips complexes on certain finite metric spaces at scale $2$. We review several techniques that twist an algebra's multiplicative structure. Content has historically been the primary lens used to study language in online communities. This paper instead focuses on the linguistic style of communities. While we know that individuals have distinguishable styles, here we ask whether communities have distinguishable styles. Additionally, while prior work has relied on a narrow definition of style, we employ a broad definition involving 262 features to analyze the linguistic style of 9 online communities from 3 social media platforms discussing politics, television and travel. We find that communities indeed have distinct styles. Also, style is an excellent predictor of group membership (F-score 0.952 and Accuracy 96.09%). While on average it is statistically equivalent to predictions using content alone, it is more resilient to reductions in training data.

It is well recognized that sensory perceptions and language have interconnections through numerous studies in psychology, neuroscience, and sensorial linguistics. Set in this rich context we ask whether the use of sensorial language in writings is part of linguistic style? This question is important from the view of stylometrics research where a rich set of language features have been explored, but with insufficient attention given to features related to sensorial language. Taking this as the goal we explore several angles about sensorial language and style in collections of lyrics, novels, and poetry. We find, for example, that individual use of sensorial language is not a random phenomenon; choice is likely involved. Also, sensorial style is generally stable over time - the shifts are extremely small. Moreover, style can be extracted from just a few hundred sentences that have sensorial terms. We also identify representative and distinctive features within each genre. For example, we observe that 4 of the top 6 representative features in novels collection involved individuals using olfactory language where we expected them to use non-olfactory language.

We introduce the notion of quantum-symmetric equivalence of two connected graded algebras, based on Morita-Takeuchi equivalences of their universal quantum groups, in the sense of Manin. We study homological and algebraic invariants of quantum-symmetric equivalence classes, and prove that numerical $\mathrm{Tor}$-regularity, Castelnuovo-Mumford regularity, Artin-Schelter regularity, and the Frobenius property are invariant under any Morita-Takeuchi equivalence. In particular, by combining our results with the work of Raedschelders and Van den Bergh, we prove that Koszul Artin-Schelter regular algebras of a fixed global dimension form a single quantum-symmetric equivalence class. Moreover, we characterize 2-cocycle twists (which arise as a special case of quantum-symmetric equivalence) of Koszul duals, of superpotentials, of superpotential algebras, of Nakayama automorphisms of twisted Frobenius algebras, and of Artin-Schelter regular algebras. The deformation of cellular membranes regulates trafficking processes, such as exocytosis and endocytosis. Classically, the Helfrich continuum model is used to characterize the forces and mechanical parameters that cells tune to accomplish membrane shape changes. While this classical model effectively captures curvature generation, one of the core challenges in using it to approximate a biological process is selecting a set of mechanical parameters (including bending modulus and membrane tension) from a large set of reasonable values. We used the Helfrich model to generate a large synthetic dataset from a random sampling of realistic mechanical parameters and used this dataset to train machine learning models. These models produced promising results, accurately classifying model behavior and predicting membrane shape from mechanical parameters. We also note emerging methods in machine learning that can leverage the physical insight of the Helfrich model to improve performance and draw greater insight into how cells control membrane shape change.

Plasma membrane tubes are ubiquitous in cellular membranes and in the membranes of intracellular organelles. They play crucial roles in trafficking, ion transport, and cellular motility. The formation of plasma membrane tubes can be due to localized forces acting on the membrane or by curvature-induced by membrane-bound proteins. Here, we present a mathematical framework to model cylindrical tubular protrusions formed by proteins that induce anisotropic spontaneous curvature. Our analysis revealed that the tube radius depends on an effective tension that includes contributions from the bare membrane tension and the protein-induced curvature. We also found that the length of the tube undergoes an abrupt transition from a short, dome-shaped membrane to a long cylinder and this transition is characteristic of a snapthrough instability. Finally, we show that the snapthrough instability depends on the different parameters including coat area, bending modulus, and extent of protein-induced curvature. Our findings have implications for tube formation due to BAR-domain proteins in processes such as endocytosis, t-tubule formation in myocytes, and cristae formation in mitochondria., Comment: 20 pages, 10 figures

Deep learning (DL) is being used extensively for text classification. However, researchers have demonstrated the vulnerability of such classifiers to adversarial attacks. Attackers modify the text in a way which misleads the classifier while keeping the original meaning close to intact. State-of-the-art (SOTA) attack algorithms follow the general principle of making minimal changes to the text so as to not jeopardize semantics. Taking advantage of this we propose a novel and intuitive defense strategy called Sample Shielding. It is attacker and classifier agnostic, does not require any reconfiguration of the classifier or external resources and is simple to implement. Essentially, we sample subsets of the input text, classify them and summarize these into a final decision. We shield three popular DL text classifiers with Sample Shielding, test their resilience against four SOTA attackers across three datasets in a realistic threat setting. Even when given the advantage of knowing about our shielding strategy the adversary's attack success rate is <=10% with only one exception and often < 5%. Additionally, Sample Shielding maintains near original accuracy when applied to original texts. Crucially, we show that the `make minimal changes' approach of SOTA attackers leads to critical vulnerabilities that can be defended against with an intuitive sampling strategy., Comment: 9 pages, 8 figures, Accepted to NAACL 2022

Dynamical systems modeling, particularly via systems of ordinary differential equations, has been used to effectively capture the temporal behavior of different biochemical components in signal transduction networks. Despite the recent advances in experimental measurements, including sensor development and '-omics' studies that have helped populate protein-protein interaction networks in great detail, modeling in systems biology lacks systematic methods to estimate kinetic parameters and quantify associated uncertainties. This is because of multiple reasons, including sparse and noisy experimental measurements, lack of detailed molecular mechanisms underlying the reactions, and missing biochemical interactions. Additionally, the inherent nonlinearities with respect to the states and parameters associated with the system of differential equations further compound the challenges of parameter estimation. In this study, we propose a comprehensive framework for Bayesian parameter estimation and complete quantification of the effects of uncertainties in the data and models. We apply these methods to a series of signaling models of increasing mathematical complexity. Systematic analysis of these dynamical systems showed that parameter estimation depends on data sparsity, noise level, and model structure, including the existence of multiple steady states. These results highlight how focused uncertainty quantification can enrich systems biology modeling and enable additional quantitative analyses for parameter estimation., Comment: 58 pages, 24 figures

Recent advances in natural language processing have enabled powerful privacy-invasive authorship attribution. To counter authorship attribution, researchers have proposed a variety of rule-based and learning-based text obfuscation approaches. However, existing authorship obfuscation approaches do not consider the adversarial threat model. Specifically, they are not evaluated against adversarially trained authorship attributors that are aware of potential obfuscation. To fill this gap, we investigate the problem of adversarial authorship attribution for deobfuscation. We show that adversarially trained authorship attributors are able to degrade the effectiveness of existing obfuscators from 20-30% to 5-10%. We also evaluate the effectiveness of adversarial training when the attributor makes incorrect assumptions about whether and which obfuscator was used. While there is a a clear degradation in attribution accuracy, it is noteworthy that this degradation is still at or above the attribution accuracy of the attributor that is not adversarially trained at all. Prior research has discussed and illustrated the need to consider linguistic norms at the community level when studying taboo (hateful/offensive/toxic etc.) language. However, a methodology for doing so, that is firmly founded on community language norms is still largely absent. This can lead both to biases in taboo text classification and limitations in our understanding of the causes of bias. We propose a method to study bias in taboo classification and annotation where a community perspective is front and center. This is accomplished by using special classifiers tuned for each community's language. In essence, these classifiers represent community level language norms. We use these to study bias and find, for example, biases are largest against African Americans (7/10 datasets and all 3 classifiers examined). In contrast to previous papers we also study other communities and find, for example, strong biases against South Asians. In a small scale user study we illustrate our key idea which is that common utterances, i.e., those with high alignment scores with a community (community classifier confidence scores) are unlikely to be regarded taboo. Annotators who are community members contradict taboo classification decisions and annotations in a majority of instances. Social media platforms are deploying machine learning based offensive language classification systems to combat hateful, racist, and other forms of offensive speech at scale. However, despite their real-world deployment, we do not yet comprehensively understand the extent to which offensive language classifiers are robust against adversarial attacks. Prior work in this space is limited to studying robustness of offensive language classifiers against primitive attacks such as misspellings and extraneous spaces. To address this gap, we systematically analyze the robustness of state-of-the-art offensive language classifiers against more crafty adversarial attacks that leverage greedy- and attention-based word selection and context-aware embeddings for word replacement. Our results on multiple datasets show that these crafty adversarial attacks can degrade the accuracy of offensive language classifiers by more than 50% while also being able to preserve the readability and meaning of the modified text., Comment: 9 pages, 2 figures, Accepted at ACL 2022

The algorithms and the interactions facilitated by online platforms have been used by radical groups to recruit vulnerable individuals to their cause. This has resulted in the sharp growth of violent events and deteriorating online discourse. The Manosphere, a collection of radical anti-feminist communities, is one such group which has attracted attention due to their rapid growth and increasingly violent real world outbursts. In this paper, we examine the social engagements between Reddit users who have participated in feminist discourse and the Manosphere communities on Reddit to understand the process of development of traits associated with the adoption of extremist ideologies. By using existing research on the psychology of radicalization we track how specific types of social engagement with the Manosphere influence the development of traits associated with radicalization. Our findings show that: (1) participation, even by the simple act of joining the Manosphere, has a significant influence on the language and outlook traits of a user, (2) Manosphere elites are extremely effective propagators of radical traits and cause their increase even outside the Manosphere, and (3) community perception can heavily influence a user's behavior. Finally, we examine how our findings can help draft community and platform moderation policies to help mitigate the problem of online radicalization.

[Context and motivation] For automated driving systems, the operational context needs to be known in order to state guarantees on performance and safety. The operational design domain (ODD) is an abstraction of the operational context, and its definition is an integral part of the system development process. [Question / problem] There are still major uncertainties in how to clearly define and document the operational context in a diverse and distributed development environment such as the automotive industry. This case study investigates the challenges with context definitions for the development of perception functions that use machine learning for automated driving. [Principal ideas/results] Based on qualitative analysis of data from semi-structured interviews, the case study shows that there is a lack of standardisation for context definitions across the industry, ambiguities in the processes that lead to deriving the ODD, missing documentation of assumptions about the operational context, and a lack of involvement of function developers in the context definition. [Contribution] The results outline challenges experienced by an automotive supplier company when defining the operational context for systems using machine learning. Effective treatments that prevent or reduce drug relapse vulnerability should be developed to relieve the high burden of drug addiction to society. This will only be possible by enhancing the understanding of the molecular mechanisms underlying the neurobiology of addiction. Recent experimental data have shown that dendritic spines, small protrusions from the dendrites that receive input from excitatory neurons, from spiny neurons in the nucleus accumbens exhibit morphological changes during drug exposure and withdrawal. Moreover, these changes relate to the characteristic drug-seeking behavior of addiction. However, due to the complexity of the dendritic spines, we do not yet fully understand the processes underlying their structural changes in response to different inputs. We propose that biophysical models can enhance the current understanding of these processes by incorporating different, and sometimes, discrepant experimental data to identify the shared underlying mechanisms and generate experimentally testable hypotheses. This review aims to give an up-to-date report on biophysical models of dendritic spines, focusing on those models that describe their shape changes, which are well-known to relate to learning and memory. Biomembranes adopt varying morphologies that are vital to cellular functions. Many studies use computational modeling to understand how various mechanochemical factors contribute to membrane shape transformations. Compared to approximation-based methods (e.g., finite element method), the class of discrete mesh models offers greater flexibility to simulate complex physics and shapes in three dimensions; its formulation produces an efficient algorithm while maintaining coordinate-free geometric descriptions. However, ambiguities in geometric definitions in the discrete context have led to a lack of consensus on which discrete mesh model is theoretically and numerically optimal; a bijective relationship between the terms contributing to both the energy and forces from the discrete and smooth geometric theories remains to be established. We address this and present an extensible framework, $\texttt{Mem3DG}$, for modeling 3D mechanochemical dynamics of membranes based on Discrete Differential Geometry (DDG) on triangulated meshes. The formalism of DDG resolves the inconsistency and provides a unifying perspective on how to relate the smooth and discrete energy and forces. To demonstrate, $\texttt{Mem3DG}$ is used to model a sequence of examples with increasing mechanochemical complexity: recovering classical shape transformations such as 1) biconcave disk, dumbbell, and unduloid and 2) spherical bud on spherical, flat-patch membrane; investigating how the coupling of membrane mechanics with protein mobility jointly affects phase and shape transformation. As high-resolution 3D imaging of membrane ultrastructure becomes more readily available, we envision Mem3DG to be applied as an end-to-end tool to simulate realistic cell geometry under user-specified mechanochemical conditions.

Let $H$ be a Hopf algebra that is $\mathbb Z$-graded as an algebra. We provide sufficient conditions for a 2-cocycle twist of $H$ to be a Zhang twist of $H$. Stylometric approaches have been shown to be quite effective for real-world authorship attribution. To mitigate the privacy threat posed by authorship attribution, researchers have proposed automated authorship obfuscation approaches that aim to conceal the stylometric artefacts that give away the identity of an anonymous document's author. Recent work has focused on authorship obfuscation approaches that rely on black-box access to an attribution classifier to evade attribution while preserving semantics. However, to be useful under a realistic threat model, it is important that these obfuscation approaches work well even when the adversary's attribution classifier is different from the one used internally by the obfuscator. Unfortunately, existing authorship obfuscation approaches do not transfer well to unseen attribution classifiers. In this paper, we propose an ensemble-based approach for transferable authorship obfuscation. Our experiments show that if an obfuscator can evade an ensemble attribution classifier, which is based on multiple base attribution classifiers, it is more likely to transfer to different attribution classifiers. Our analysis shows that ensemble-based authorship obfuscation achieves better transferability because it combines the knowledge from each of the base attribution classifiers by essentially averaging their decision boundaries., Comment: Submitted to PETS 2021

Tukey order are used to compare the cofinal complexity of partially order sets (posets). We prove that there is a $2^\mathfrak{c}$-sized collection of sub-posets in $2^\omega$ which forms an antichain in the sense of Tukey ordering. Using the fact that any boundedly-complete sub-poset of $\omega^\omega$ is a Tukey quotient of $\omega^\omega$, we answer two open questions published in \cite{FKL16}. The relation between $P$-base and strong Pytkeev$^\ast$ property is investigated. Let $P$ be a poset equipped with a second-countable topology in which every convergent sequence is bounded. Then we prove that any topological space with a $P$-base has the strong Pytkeev$^\ast$ property. Furthermore, we prove that every uncountably-dimensional locally convex space (lcs) with a $P$-base contains an infinite-dimensional metrizable compact subspace. Examples in function spaces are given.

Membrane bending is an extensively studied problem from both modeling and experimental perspectives because of the wide implications of curvature generation in cell biology. Many of the curvature generating aspects in membranes can be attributed to interactions between proteins and membranes. These interactions include protein diffusion and formation of aggregates due to protein-protein interactions in the plane of the membrane. Recently, we developed a model that couples the in-plane flow of lipids and diffusion of proteins with the out-of-plane bending of the membrane. Building on this work, here, we focus on the role of explicit aggregation of proteins on the surface of the membrane in the presence of membrane bending and diffusion. We develop a comprehensive framework that includes lipid flow, membrane bending, the entropy of protein distribution, along with an explicit aggregation potential and derive the governing equations for the coupled system. We compare this framework to the Cahn-Hillard formalism to predict the regimes in which the proteins form patterns on the membrane. We demonstrate the utility of this model using numerical simulations to predict how aggregation and diffusion, when coupled with curvature generation, can alter the landscape of membrane-protein interactions., Comment: 20 pages, 9 figures

Availability of powerful computation and communication technology as well as advances in artificial intelligence enable a new generation of complex, AI-intense systems and applications. Such systems and applications promise exciting improvements on a societal level, yet they also bring with them new challenges for their development. In this paper we argue that significant challenges relate to defining and ensuring behaviour and quality attributes of such systems and applications. We specifically derive four challenge areas from relevant use cases of complex, AI-intense systems and applications related to industry, transportation, and home automation: understanding, determining, and specifying (i) contextual definitions and requirements, (ii) data attributes and requirements, (iii) performance definition and monitoring, and (iv) the impact of human factors on system acceptance and success. Solving these challenges will imply process support that integrates new requirements engineering methods into development approaches for complex, AI-intense systems and applications. Biomembranes play a central role in various phenomena like locomotion of cells, cell-cell interactions, packaging of nutrients, and in maintaining organelle morphology and functionality. During these processes, the membranes undergo significant morphological changes through deformation, scission, and fusion. Modeling the underlying mechanics of such morphological changes has traditionally relied on reduced order axisymmetric representations of membrane geometry and deformation. Axisymmetric representations, while robust and extensively deployed, suffer from their inability to model symmetry breaking deformations and structural bifurcations. To address this limitation, a 3D computational mechanics framework for high fidelity modeling of biomembrane deformation is presented. The proposed framework brings together Kirchhoff-Love thin-shell kinematics, Helfrich-energy based mechanics, and state-of-the-art numerical techniques for modeling deformation of surface geometries. Lipid bilayers are represented as spline-based surfaces immersed in a 3D space; this enables modeling of a wide spectrum of membrane geometries, boundary conditions, and deformations that are physically admissible in a 3D space. The mathematical basis of the framework and its numerical machinery are presented, and their utility is demonstrated by modeling 3 classical, yet non-trivial, membrane problems: formation of tubular shapes and their lateral constriction, Piezo1-induced membrane footprint generation and gating response, and the budding of membranes by protein coats during endocytosis. For each problem, the full 3D membrane deformation is captured, potential symmetry-breaking deformation paths identified, and various case studies of boundary and load conditions are presented. Using the endocytic vesicle budding as a case study, we also present a "phase diagram" for its symmetric and broken-symmetry states.

GTPases are molecular switches that regulate a wide range of cellular processes, such as organelle biogenesis, position, shape, and signal transduction. These enzymes operate by toggling between an active ("ON") guanosine triphosphate (GTP)-bound state and an inactive ("OFF") guanosine diphosphate (GDP)-bound state; such a toggle is regulated by GEFs (guanine nucleotide exchange factors) and GAPs (GTPase activating proteins). Here we dissect a network motif between monomeric (m) and trimeric (t) GTPases assembled exclusively in eukaryotic cells of multicellular organisms. To this end, we develop a system of ordinary differential equations in which these two classes of GTPases are interlinked conditional to their ON/OFF states within a motif through feedforward and feedback loops. We provide formulas for the steady states of the system and perform local stability analysis to investigate the role of the different connections between the GTPase switches. A feedforward from the active mGTPase to the GEF of the tGTPase was sufficient to provide two locally stable states: one where both active/inactive forms of the mGTPase can be interpreted as having low concentrations and the other where both m- and tGTPase have high concentrations. When a feedback loop from the GEF of the tGTPase to the GAP of the mGTPase was added to the feedforward system, two other locally stable states emerged, both having the tGTPase inactivated and being interpreted as having low active tGTPase concentrations. Finally, the addition of a second feedback loop, from the active tGTPase to the GAP of the mGTPase, gives rise to a family of steady states parametrized by the inactive tGTPase concentrations. Our findings reveal that the coupling of these two different GTPase motifs can dramatically change their steady state behaviors and shed light on how such coupling may impact information processing in eukaryotic cells., Comment: 7 figures

Membrane tubulation is a ubiquitous process that occurs both at the plasma membrane and on the membranes of intracellular organelles. These tubulation events are known to be mediated by forces applied on the membrane either due to motor proteins, by polymerization of the cytoskeleton, or due to the interactions between membrane proteins binding onto the membrane. The numerous experimental observations of tube formation have been amply supported by mathematical modeling of the associated membrane mechanics and have provided insights into the force-displacement relationships of membrane tubes. Recent advances in quantitative biophysical measurements of membrane-protein interactions and tubule formation have necessitated the need for advances in modeling that will account for the interplay of multiple aspects of physics that occur simultaneously. Here, we present a comprehensive review of experimental observations of tubule formation and provide context from the framework of continuum modeling. The synthesis of ATP, life's 'universal energy currency', is the most prevalent chemical reaction in biological systems, and is responsible for fueling nearly all cellular processes, from nerve impulse propagation to DNA synthesis. ATP synthases, the family of enzymes that carry out this endless task, are nearly as ubiquitous as the energy-laden molecule they are responsible for making. The F-type ATP synthase (F-ATPase) is found in every domain of life, and is believed to predate the divergence of these lineages over 1.5 billion years ago. These enzymes have therefore facilitated the survival of organisms in a wide range of habitats, ranging from the deep-sea thermal vents to the human intestine. In this review, we present an overview of the current knowledge of the structure and function of F-type ATPases, highlighting several adaptations that have been characterized across taxa. We emphasize the importance of studying these features within the context of the enzyme's particular lipid environment: Just as the interactions between an organism and its physical environment shape its evolutionary trajectory, ATPases are impacted by the membranes within which they reside. In this paper, we study the invariant theory of quadratic Poisson algebras. Let G be a finite group of the graded Poisson automorphisms of a quadratic Poisson algebra A. When the Poisson bracket of A is skew-symmetric, a Poisson version of the Shephard-Todd-Chevalley theorem is proved stating that the fixed Poisson subring A^G is skew-symmetric if and only if G is generated by reflections. For many other well-known families of quadratic Poisson algebras, we show that G contains limited or even no reflections. This kind of Poisson rigidity result ensures that the corresponding fixed Poisson subring A^G is not isomorphic to A as Poisson algebras unless G is trivial., Comment: Small revisions throughout. Authorship attribution aims to identify the author of a text based on the stylometric analysis. Authorship obfuscation, on the other hand, aims to protect against authorship attribution by modifying a text's style. In this paper, we evaluate the stealthiness of state-of-the-art authorship obfuscation methods under an adversarial threat model. An obfuscator is stealthy to the extent an adversary finds it challenging to detect whether or not a text modified by the obfuscator is obfuscated - a decision that is key to the adversary interested in authorship attribution. We show that the existing authorship obfuscation methods are not stealthy as their obfuscated texts can be identified with an average F1 score of 0.87. The reason for the lack of stealthiness is that these obfuscators degrade text smoothness, as ascertained by neural language models, in a detectable manner. Cellular membranes are elastic lipid bilayers that contain a variety of proteins, including ion channels, receptors, and scaffolding proteins. These proteins are known to diffuse in the plane of the membrane and to influence the bending of the membrane. Experiments have shown that lipid flow in the plane of the membrane is closely coupled with the diffusion of proteins. Thus, there is a need for a comprehensive framework that accounts for the interplay between these processes. Here, we present a theory for the coupled in-plane viscous flow of lipids, diffusion of transmembrane proteins, and elastic deformation of lipid bilayers. The proteins in the membrane are modeled such that they influence membrane bending by inducing a spontaneous curvature. We formulate the free energy of the membrane with a Helfrich-like curvature elastic energy density function modified to account for the chemical potential energy of proteins. We derive the conservation laws and equations of motion for this system. Finally, we present results from dimensional analysis and numerical simulations and demonstrate the effect of coupled transport processes in governing the dynamics of membrane bending and protein diffusion., Comment: Added new Figures (11-16) and appendix

In this perspective, we examine three key aspects of an end-to-end pipeline for realistic cellular simulations: reconstruction and segmentation of cellular structures; generation of cellular structures; and mesh generation, simulation, and data analysis. We highlight some of the relevant prior work in these distinct but overlapping areas, with a particular emphasis on current use of machine learning technologies, as well as on future opportunities.

Results of Vancliff, Van Rompay and Willaert in 1998 prove that point modules over a regular graded Clifford algebra (GCA) are determined by (commutative) quadrics of rank at most two that belong to the quadric system associated to the GCA. In 2010, Cassidy and Vancliff generalized the notion of a GCA to that of a graded skew Clifford algebra (GSCA). The results in this article show that prior results may be extended, with suitable modification, to GSCAs. In particular, using the notion of {\mu}-rank introduced recently by the authors, the point modules over a regular GSCA are determined by (noncommutative) quadrics of {\mu}-rank at most two that belong to the noncommutative quadric system associated to the GSCA.

In 2010, Cassidy and Vancliff extended the notion of a quadratic form on n generators to the noncommutative setting. In this article, we suggest a notion of rank for such noncommutative quadratic forms, where n = 2 or 3. Since writing an arbitrary quadratic form as a sum of squares fails in this context, our methods entail rewriting an arbitrary quadratic form as a sum of products. In so doing, we find analogs for 2 x 2 minors and determinant of a 3 x 3 matrix in this noncommutative setting.

In this paper, we extend previous work, where a notion of rank, called mu-rank, was proposed for noncommutative quadratic forms on two and three generators. In particular, we provide a definition of mu-rank one and two for noncommutative quadratic forms on four generators.

Advances in imaging methods such as electron microscopy, tomography and other modalities are enabling high-resolution reconstructions of cellular and organelle geometries. Such advances pave the way for using these geometries for biophysical and mathematical modeling once these data can be represented as a geometric mesh, which, when carefully conditioned, enables the discretization and solution of partial differential equations. In this study, we outline the steps for a na\"ive user to approach GAMer 2, a mesh generation code written in C++ designed to convert structural datasets to realistic geometric meshes, while preserving the underlying shapes. We present two example cases, 1) mesh generation at the subcellular scale as informed by electron tomography, and 2) meshing a protein with structure from x-ray crystallography. We further demonstrate that the meshes generated by GAMer are suitable for use with numerical methods. Together, this collection of libraries and tools simplifies the process of constructing realistic geometric meshes from structural biology data., Comment: 6 pages and 4 figures. Membrane neck formation is essential for scission, which, as recent experiments on tubules have demonstrated, can be location dependent. The diversity of biological machinery that can constrict a neck such as dynamin, actin, ESCRTs and BAR proteins, and the range of forces and deflection over which they operate, suggest that the constriction process is functionally mechanical and robust to changes in biological environment. In this study, we used a mechanical model of the lipid bilayer to systematically investigate the influence of location, symmetry constraints, and helical forces on membrane neck constriction. Simulations from our model demonstrated that the energy barriers associated with constriction of a membrane neck are location-dependent. Importantly, if symmetry restrictions are relaxed, then the energy barrier for constriction is dramatically lowered and the membrane buckles at lower values of forcing parameters. Our simulations also show that constriction due to helical proteins further reduces the energy barrier for neck formation compared to cylindrical proteins. These studies establish that despite different molecular mechanisms of neck formation in cells, the mechanics of constriction naturally leads to a loss of symmetry that can lower the energy barrier to constriction., Comment: Soft Matter (2019)

Over the past 50 years, the use of mathematical models, derived from physical reasoning, to describe molecular and cellular systems has evolved from an art of the few to a cornerstone of biological inquiry. George Oster stood out as a pioneer of this paradigm shift from descriptive to quantitative biology not only through his numerous research accomplishments, but also through the many students and postdocs he mentored over his long career. Those of us fortunate enough to have worked with George agree that his sharp intellect, physical intuition and passion for scientific inquiry not only inspired us as scientists but also greatly influenced the way we conduct research. Recent advances in electron microscopy have enabled the imaging of single cells in 3D at nanometer length scale resolutions. An uncharted frontier for in silico biology is the ability to simulate cellular processes using these observed geometries. Enabling such simulations requires watertight meshing of electron micrograph images into 3D volume meshes, which can then form the basis of computer simulations of such processes using numerical techniques such as the Finite Element Method. In this paper, we describe the use of our recently rewritten mesh processing software, GAMer 2, to bridge the gap between poorly conditioned meshes generated from segmented micrographs and boundary marked tetrahedral meshes which are compatible with simulation. We demonstrate the application of a workflow using GAMer 2 to a series of electron micrographs of neuronal dendrite morphology explored at three different length scales and show that the resulting meshes are suitable for finite element simulations. This work is an important step towards making physical simulations of biological processes in realistic geometries routine. Innovations in algorithms to reconstruct and simulate cellular length scale phenomena based on emerging structural data will enable realistic physical models and advance discovery at the interface of geometry and cellular processes. Randomized experimentation (also known as A/B testing or bucket testing) is widely used in the internet industry to measure the metric impact obtained by different treatment variants. A/B tests identify the treatment variant showing the best performance, which then becomes the chosen or selected treatment for the entire population. However, the effect of a given treatment can differ across experimental units and a personalized approach for treatment selection can greatly improve upon the usual global selection strategy. In this work, we develop a framework for personalization through (i) estimation of heterogeneous treatment effect at either a cohort or member-level, followed by (ii) selection of optimal treatment variants for cohorts (or members) obtained through (deterministic or stochastic) constrained optimization. We perform a two-fold evaluation of our proposed methods. First, a simulation analysis is conducted to study the effect of personalized treatment selection under carefully controlled settings. This simulation illustrates the differences between the proposed methods and the suitability of each with increasing uncertainty. We also demonstrate the effectiveness of the method through a real-life example related to serving notifications at Linkedin. The solution significantly outperformed both heuristic solutions and the global treatment selection baseline leading to a sizable win on top-line metrics like member visits., Comment: 12 Pages, 7 Figures

Developing accurate, transferable and computationally inexpensive machine learning models can rapidly accelerate the discovery and development of new materials. Some of the major challenges involved in developing such models are, (i) limited availability of materials data as compared to other fields, (ii) lack of universal descriptor of materials to predict its various properties. The limited availability of materials data can be addressed through transfer learning, while the generic representation was recently addressed by Xie and Grossman [1], where they developed a crystal graph convolutional neural network (CGCNN) that provides a unified representation of crystals. In this work, we develop a new model (MT-CGCNN) by integrating CGCNN with transfer learning based on multi-task (MT) learning. We demonstrate the effectiveness of MT-CGCNN by simultaneous prediction of various material properties such as Formation Energy, Band Gap and Fermi Energy for a wide range of inorganic crystals (46774 materials). MT-CGCNN is able to reduce the test error when employed on correlated properties by upto 8%. The model prediction has lower test error compared to CGCNN, even when the training data is reduced by 10%. We also demonstrate our model's better performance through prediction of end user scenario related to metal/non-metal classification. These results encourage further development of machine learning approaches which leverage multi-task learning to address the aforementioned challenges in the discovery of new materials. In the 1990s, in work of Le Bruyn and Smith and in work of Le Bruyn and Van den Bergh, it was proved that point modules and line modules over the homogenization of the universal enveloping algebra of a finite-dimensional Lie algebra describe useful data associated to the Lie algebra. In particular, in the case of the Lie algebra $\mathfrak{sl}_2(\mathbb{C})$, there is a correspondence between Verma modules and certain line modules that associates a pair $(\mathfrak{h},\,\phi)$, where $\mathfrak{h}$ is a two-dimensional Lie subalgebra of $\mathfrak{sl}_2(\mathbb{C})$ and $\phi \in \mathfrak{h}^*$ satisfies $\phi([\mathfrak{h}, \, \mathfrak{h}]) = 0$, to a particular type of line module. In this article, we prove analogous results for the Lie superalgebra $\mathfrak{sl}(1|1)$ and for a color Lie algebra associated to the Lie algebra $\mathfrak{sl}_2$.
