Statistical approaches that successfully combine multiple datasets are more powerful, efficient, and scientifically informative than separate analyses. To address variation architectures correctly and comprehensively for high-dimensional data across multiple sample sets (ie, cohorts), we propose multiple augmented reduced rank regression (maRRR), a flexible matrix regression and factorization method to concurrently learn both covariate-driven and auxiliary structured variations. We consider a structured nuclear norm objective that is motivated by random matrix theory, in which the regression or factorization terms may be shared or specific to any number of cohorts. Our framework subsumes several existing methods, such as reduced rank regression and unsupervised multimatrix factorization approaches, and includes a promising novel approach to regression and factorization of a single dataset (aRRR) as a special case. Simulations demonstrate substantial gains in power from combining multiple datasets, and from parsimoniously accounting for all structured variations. We apply maRRR to gene expression data from multiple cancer types (ie, pan-cancer) from The Cancer Genome Atlas, with somatic mutations as covariates. The method performs well with respect to prediction and imputation of held-out data, and provides new insights into mutation-driven and auxiliary variations that are shared or specific to certain cancer types. There is a growing need for flexible general frameworks that integrate individual‐level data with external summary information for improved statistical inference. External information relevant for a risk prediction model may come in multiple forms, through regression coefficient estimates or predicted values of the outcome variable. Different external models may use different sets of predictors and the algorithm they used to predict the outcome Y given these predictors may or may not be known. The underlying populations corresponding to each external model may be different from each other and from the internal study population. Motivated by a prostate cancer risk prediction problem where novel biomarkers are measured only in the internal study, this paper proposes an imputation‐based methodology, where the goal is to fit a target regression model with all available predictors in the internal study while utilizing summary information from external models that may have used only a subset of the predictors. The method allows for heterogeneity of covariate effects across the external populations. The proposed approach generates synthetic outcome data in each external population, uses stacked multiple imputation to create a long dataset with complete covariate information. The final analysis of the stacked imputed data is conducted by weighted regression. This flexible and unified approach can improve statistical efficiency of the estimated coefficients in the internal study, improve predictions by utilizing even partial information available from models that use a subset of the full set of covariates used in the internal study, and provide statistical inference for the external population with potentially different covariate effects from the internal population. Multiple imputation (MI) is a well-established method to handle item-nonresponse in sample surveys. Survey data obtained from complex sampling designs often involve features that include unequal probability of selection. MI requires imputation to be congenial, that is, for the imputations to come from a Bayesian predictive distribution and for the observed and complete data estimator to equal the posterior mean given the observed or complete data, and similarly for the observed and complete variance estimator to equal the posterior variance given the observed or complete data; more colloquially, the analyst and imputer make similar modeling assumptions. Yet multiply imputed data sets from complex sample designs with unequal sampling weights are typically imputed under simple random sampling assumptions and then analyzed using methods that account for the sampling weights. This is a setting in which the analyst assumes more than the imputer, which can led to biased estimates and anti-conservative inference. Less commonly used alternatives such as including case weights as predictors in the imputation model typically require interaction terms for more complex estimators such as regression coefficients, and can be vulnerable to model misspecification and difficult to implement. We develop a simple two-step MI framework that accounts for sampling weights using a weighted finite population Bayesian bootstrap method to validly impute the whole population (including item nonresponse) from the observed data. In the second step, having generated posterior predictive distributions of the entire population, we use standard IID imputation to handle the item nonresponse. Simulation results show that the proposed method has good frequentist properties and is robust to model misspecification compared to alternative approaches. The development of model-based methods for incomplete data has been a seminal contribution to statistical practice. Under the assumption of ignorable missingness, one estimates the joint distribution of the complete data for from the incomplete or observed data . Many interesting models involve one-to-one transformations of θ. For example, with for and , an ordinary least squares (OLS) regression model is a one-to-one transformation of θ. Inferences based on such a transformation are equivalent to inferences based on OLS using data multiply imputed from for missing . Thus, identification of θ from is equivalent to identification of the regression model. In this article, we consider a model for two-level data with continuous outcomes where the observations within each cluster are dependent. The parameters of the hierarchical linear model (HLM) of interest, however, lie in a subspace of Θ in general. This identification of the joint distribution overidentifies the HLM. We show how to characterize the joint distribution so that its parameters are a one-to-one transformation of the parameters of the HLM. This leads to efficient estimation of the HLM from incomplete data using either the transformation method or the method of multiple imputation. The approach allows outcomes and covariates to be missing at either of the two levels, and the HLM of interest can involve the regression of any subset of variables on a disjoint subset of variables conceived as covariates. Doubly censored failure time data arise when the survival time of interest is the elapsed time between two related events and observations on occurrences of both events could be censored. Regression analysis of doubly censored data has recently attracted considerable attention and for this a few methods have been proposed ( , Biometrics 49, 13–22; , Biometrics 55, 909–914; , Biometrics 57, 1245–1250). However, all of the methods are based on the proportional hazards model and it is well known that the proportional hazards model may not fit failure time data well sometimes. This article investigates regression analysis of such data using the additive hazards model and an estimating equation approach is proposed for inference about regression parameters of interest. The proposed method can be easily implemented and the properties of the proposed estimates of regression parameters are established.
