Anticancer peptides (ACPs) are bioactive peptides with antitumor activity and have become the most promising drugs in the treatment of cancer. Therefore, the accurate prediction of ACPs is of great significance to the research of cancer diseases. In the paper, we developed a more efficient prediction model called ACP_MS. Firstly, the monoMonoKGap method is used to extract the characteristic of anticancer peptide sequences and form the digital features. Then, the AdaBoost model is used to select the most discriminating features from the digital features. Finally, a stochastic gradient descent algorithm is introduced to identify anticancer peptide sequences. We adopt 7-fold cross-validation and independent test set validation, and the final accuracy of the main dataset reached 92.653% and 91.597%, respectively. The accuracy of the alternate dataset reached 98.678% and 98.317%, respectively. Compared with other advanced prediction models, the ACP_MS model improves the identification ability of anticancer peptide sequences. One of the main challenges in applying machine learning algorithms to biological sequence data is how to numerically represent a sequence in a numeric input vector. Feature extraction techniques capable of extracting numerical information from biological sequences have been reported in the literature. However, many of these techniques are not available in existing packages, such as mathematical descriptors. This paper presents a new package, MathFeature, which implements mathematical descriptors able to extract relevant numerical information from biological sequences, i.e. DNA, RNA and proteins (prediction of structural features along the primary sequence of amino acids). MathFeature makes available 20 numerical feature extraction descriptors based on approaches found in the literature, e.g. multiple numeric mappings, genomic signal processing, chaos game theory, entropy and complex networks. MathFeature also allows the extraction of alternative features, complementing the existing packages. To ensure that our descriptors are robust and to assess their relevance, experimental results are presented in nine case studies. According to these results, the features extracted by MathFeature showed high performance (0.6350–0.9897, accuracy), both applying only mathematical descriptors, but also hybridization with well-known descriptors in the literature. Finally, through MathFeature, we overcame several studies in eight benchmark datasets, exemplifying the robustness and viability of the proposed package. Motivation Biological experimental approaches to protein–protein interaction (PPI) site prediction are critical for understanding the mechanisms of biochemical processes but are time-consuming and laborious. With the development of Deep Learning (DL) techniques, the most popular Convolutional Neural Networks (CNN)-based methods have been proposed to address these problems. Although significant progress has been made, these methods still have limitations in encoding the characteristics of each amino acid in protein sequences. Current methods cannot efficiently explore the nature of Position Specific Scoring Matrix (PSSM), secondary structure and raw protein sequences by processing them all together. For PPI site prediction, how to effectively model the PPI context with attention to prediction remains an open problem. In addition, the long-distance dependencies of PPI features are important, which is very challenging for many CNN-based methods because the innate ability of CNN is difficult to outperform auto-regressive models like Transformers. Results To effectively mine the properties of PPI features, a novel hybrid neural network named HN-PPISP is proposed, which integrates a Multi-layer Perceptron Mixer (MLP-Mixer) module for local feature extraction and a two-stage multi-branch module for global feature capture. The model merits Transformer, TextCNN and Bi-LSTM as a powerful alternative for PPI site prediction. On the one hand, this is the first application of an advanced Transformer (i.e. MLP-Mixer) with a hybrid network for sequence-based PPI prediction. On the other hand, unlike existing methods that treat global features altogether, the proposed two-stage multi-branch hybrid module firstly assigns different attention scores to the input features and then encodes the feature through different branch modules. In the first stage, different improved attention modules are hybridized to extract features from the raw protein sequences, secondary structure and PSSM, respectively. In the second stage, a multi-branch network is designed to aggregate information from both branches in parallel. The two branches encode the features and extract dependencies through several operations such as TextCNN, Bi-LSTM and different activation functions. Experimental results on real-world public datasets show that our model consistently achieves state-of-the-art performance over seven remarkable baselines. B-cell epitopes have the capability to recognize and attach to the surface of antigen receptors to stimulate the immune system against pathogens. Identification of B-cell epitopes from antigens has a great significance in several biomedical and biotechnological applications, provides support in the development of therapeutics, design and development of an epitope-based vaccine and antibody production. However, the identification of epitopes with experimental mapping approaches is a challenging job and usually requires extensive laboratory efforts. However, considerable efforts have been placed for the identification of epitopes using computational methods in the recent past but deprived of considerable achievements. In this study, we present LBCEPred, a python-based web-tool (http://lbcepred.pythonanywhere.com/), build with random forest classifier and statistical moment-based descriptors to predict the B-cell epitopes from the protein sequences. LBECPred outperforms all sequence-based available models that are currently in use for the B-cell epitopes prediction, with 0.868 accuracy value and 0.934 area under the curve. Moreover, the prediction performance of proposed models compared to other state-of-the-art models is 56.3% higher on average for Mathews Correlation Coefficient. LBCEPred is easy to use tool even for novice users and has also shown the models stability and reliability, thus we believe in its significant contribution to the research community and the area of bioinformatics.
