To determine if non-native plant species are homogenizing species composition among widely dispersed plant communities. Twenty localities in North America. Species lists among localities were compared to measure the influence of non-native species richness at each locality on the Jaccard Index (JI) of similarity between localities. After removing the effects of distance, because shared native species decreased with distance, three (nonexclusive) lines of evidence indicate that non-native species promote homogenization. First, pairs of sites with a high combined total of non-native species tend to have higher similarity than those with a low total of non-natives. Second, for a given distance, more non-native than native species tended to be shared among localities. Third, whereas most of the site comparisons with high total non-native richness have a non-native/native JI ratio greater than 1 (often much greater), only half of the comparisons with low total non-native richness have a ratio greater than one. These findings provide quantitative support for the widely held, but rarely tested, notion that non-native species tend to homogenize biological communities because they are more commonly shared among communities. Such testing is important as non-native species could theoretically have no impact or even reduce homogenization among communities, if non-native colonizers consist of different species pools. Extensive dieback of salt marsh dominated by the perennial grass Spartina alterniflora occurred throughout the Mississippi River deltaic plain during 2000. More than 100,000 ha were affected, with 43,000 ha severely damaged. The aim of this work was to determine if sudden dieback could have been caused by a coincident drought and to assess the significance of this event with respect to long-term changes in coastal vegetation. Multiple dieback sites and reference sites were established along 150 km of shoreline in coastal Louisiana, USA. Aerial and ground surveys were conducted from June 2000 to September 2001 to assess soil conditions and plant mortality and recovery. Dieback areas ranged in size from ∼300 m2−5 km2 in area with 50–100% mortality of plant shoots and rhizomes in affected zones. Co-occurring species such as Avicennia germinans (black mangrove) and Juncus roemerianus (needlegrass rush) were unaffected. Historical records indicate that precipitation, river discharge, and mean sea level were unusually low during the previous year. Although the cause of dieback is currently unknown, plant and soil characteristics were consistent with temporary soil desiccation that may have reduced water availability, increased soil salinity, and/or caused soil acidification (via pyrite oxidation) and increased uptake of toxic metals such as Fe or Al. Plant recovery 15 months after dieback was variable (0–58% live cover), but recovering plants were vigorous and indicated no long-lasting effects of the dieback agent. These findings have relevance for global change models of coastal ecosystems that predict vegetation responses based primarily on long-term increases in sea level and submergence of marshes. Our results suggest that large-scale changes in coastal vegetation may occur over a relatively short time span through climatic extremes acting in concert with sea-level fluctuations and pre-existing soil conditions. Motivation: Documenting potential interactions between species represents a major step towards understanding and predicting the spatial and temporal structure of multi‐trophic communities and their functioning. The metaweb concept summarizes the potential trophic (and non‐trophic) interactions in a given species pool. As such, it generalizes the regional species pool of community ecology by incorporating the potential relationships between species from different trophic levels along with their functional characteristics. However, although this concept is very attractive theoretically, it has rarely been used to understand the structure of an ecological network, mostly because of data availability. Here, we provide a continental‐scale, species‐level metaweb for all tetrapods (mammals, breeding birds, reptiles and amphibians) occurring in Europe and in the Northern Mediterranean basin. This metaweb is based on data extracted from the scientific literature, including published papers, books and grey literature. Main type of variable contained: For each species considered, we built the network of potential two‐way trophic interactions. Spatial location and grain: We considered all species occurring in the entire European subcontinent, from Macaronesia (including only the islands belonging politically to Spain and Portugal) to the Ural Mountains (west to east) and from Fennoscandia and U.K. islands to the Mediterranean (north to south). We included Turkey, geographically part of Asia, to provide a complete picture of the north‐eastern Mediterranean coast. Time period: The data represent information published and/or collected during the last 50 years. Major taxa studied and level of measurement: We focused our metaweb on terrestrial tetrapods occurring in the study area. Only species introduced in historical times and currently naturalized were considered; new introductions were excluded. ABSTRACT Aim This paper presents a probabilistic method for the characterization of pollen taxa using attributes, and for the reconstitution of past biomes. The probabilities are calculated on the basis of European floristic and pollen databases sufficiently large and exhaustive to provide robust estimates. Location The analysis is based on data from approximately 1000 sites throughout Europe. Method We use all the pollen data from the European Pollen Database (EPD), which contains about 50 000 pollen assemblages distributed across Europe and covering the period from the Last Glacial Maximum to the present. Using existing floras, each pollen taxon has been characterized by allocating one or more modes of several attributes, chosen according to the biogeography and phenology of the taxon. With this information, conditional probabilities are defined, representing the chance of a given attribute mode occurring in a given pollen spectrum, when the taxa assemblage is known. The concept of co-occurrence is used to provide a greater amount of information to compensate for difficulties in the identification of pollen grains, allowing a better interpretation when there is little diversity in the pollen assemblage. Results The method has been validated using a dataset of modern samples against existing methods of biome classification and remote sensing data. An application is proposed in which the new method is used to produce biomes for pollen data 6000 years ago. This confirms previous results showing an extension of the deciduous forest to the north, east and south, explained by milder winters in western and northern Europe, and cooler and wetter climate in the Mediterranean region. Aim: Functional diversity indices that summarize trait variation between organisms within communities are widely used tools in community ecology. Although intraspecific trait variation is often an important component of the total variation, traditional functional diversity indices neglect this component. Recently, Carmona et al. proposed a framework to overcome this limitation based on fitting trait probability distributions (TPDs). Unfortunately, this article does not contain any guidance on pooling data before fitting TPDs. Innovation: Reliable fitting of TPDs needs larger sample size than usually used. This larger sample size can be reached pooling of data comes from different localities. If the TPD is the same in these localities, pooling results in a more reliable estimation. Moreover, if pooled data represent different TPDs, the fitted distribution is an artefact. In this paper, we suggest an algorithm for the automated selection of optimal pooling. It is based on fitting Gaussian mixture models and model selection using Bayes information criterion (BIC). Main conclusions: The new algorithm was able to select the optimal pooling of data, which is illustrated using artificial data. Analysis of field data examples showed that optimal pooling is often not obvious: both merging all data and analysing measurements from each locality separately might result in unreliable estimates. Aim Multiple spatial and non-spatial processes are involved in determining the complex patterns underlying the spatial variation of individual species and their assemblages. This complexity, and the logistical challenges involved in following dispersal for multiple species across multiple sites, make it challenging to infer the processes underlying metacommunity spatial heterogeneity. The goal of our paper is to present a robust quantitative framework for inferring spatial patterns across multiple ecological communities. Innovation Unlike numerous metapopulation studies that have inferred migration rates based on landscape connectivity metrics which take into account the spatial positioning of occupied and empty patches, metacommunity studies have relied on spatial predictors built without considering such information. Here, we introduce a novel method called the multi-species spatial network ( MSSN) to detect and explain spatial variability in community assemblies using a graph-theoretical approach. The MSSN approach can be best described as a reconciliation between the spatial positioning of sites and their patterns of patch occupation. Main conclusions Our simulation and real data analyses showed that our MSSN approach was better at detecting spatial patterns within metacommunities than the commonly used MEM method (Moran's eigenvector maps). In addition, our proposed framework is also useful in estimating the levels of spatial connectivity for each local community. Aim In this paper, we applied the concept of 'hierarchical filters' in community ecology to model marine species distribution at nested spatial scales. Location Global, Mediterranean Sea and the Gulf of Gabes ( Tunisia). Methods We combined the predictions of bioclimatic envelope models ( BEMs) and habitat models to assess the current distribution of 20 exploited marine species in the Gulf of Gabes. BEMs were first built at a global extent to account for the full range of climatic conditions encountered by a given species. Habitat models were then built using fine-grained habitat variables at the scale of the Gulf of Gabes. We also used this hierarchical filtering approach to project the future distribution of these species under both climate change (the A2 scenario implemented with the Mediterranean climatic model NEMOMED8) and habitat loss (the loss of Posidonia oceanica meadows) scenarios. Results The hierarchical filtering approach predicted current species geographical ranges to be on average 56% smaller than those predicted using the BEMs alone. This pattern was also observed under the climate change scenario. Combining the habitat loss and climate change scenarios indicated that the magnitude of range shifts due to climate change was larger than from the loss of P. oceanica meadows. Main conclusions Our findings emphasize that BEMs may overestimate current and future ranges of marine species if species-habitat relationships are not also considered. A hierarchical filtering approach that accounts for fine-grained habitat variables limits the uncertainty associated with model-based recommendations, thus ensuring their outputs remain applicable within the context of marine resource management. Aim Climate change and loss of apex predators can affect ecosystem structure and function through modified limitation processes. We investigated, on a continental scale, whether mesopredator abundance is limited from the top down by large predators, as predicted by the mesopredator release hypothesis, or by bottom-up factors. The mesopredator in focus is the red fox Vulpes vulpes, a key predator in many ecosystems due to its strong effects on prey abundance. Location Europe and northern Asia. Methods Data on red fox density were compiled from published papers and reports. For each site, we collated presence-absence data on large carnivores ( Lynx lynx, Canis lupus, Canis aureus) and remote sensing data for factors potentially related to bottom-up limitation (winter severity, summer temperature, human density, primary productivity, tree cover). The data were analysed through structural equation modelling. Results The presence of lynx had a direct negative effect on red foxes, suppressing fox abundance. Also winter severity had a negative effect on red fox abundance, and in Eurasia as a whole this effect was partially mediated through lynx. Within the lynx distribution range, winter severity was the only bottom-up factor significantly affecting red fox abundance. Outside the lynx distribution range, primary productivity, summer temperature and human density had a positive effect on red fox abundance. Main conclusions Our results show that apex predators can limit mesopredator abundance on a continental scale, thus supporting the mesopredator release hypothesis. Winter severity also affected red fox abundance, partially due to an interaction between lynx and winter conditions. On the continental scale a complex network of processes operates with varying effects depending on mediation processes. Our results imply that apex predators can have an important effect on ecosystem structure by limiting mesopredator abundance, and we suggest that apex predators may dampen increases in mesopredator abundance driven by global warming. Aim The emission of chlorofluorocarbon compounds eroded the ozone layer, raising incident ultraviolet B radiation to levels that affect biota. However, the role of UVB radiation (280-315 nm), which remains elevated to date, as a possible driver of the widespread global deterioration of marine ecosystems has not yet been fully quantified. In this paper we assess the magnitude of the impacts of elevated UVB radiation and evaluate the relative sensitivity to UVB across marine taxa and processes. Location The analyses presented are based on 1784 experimental assessments of the impacts of UVB performed with natural radiation and organisms from different geographical areas, as well as with artificial radiation and cultured organisms at many laboratories around the world. Methods First we compiled the published literature concerning experimental evaluation of the impacts of UVB on marine biota. Then a meta-analysis was conducted with the data set obtained to evaluate the responses of marine organisms and processes to enhanced and reduced UVB levels. Results Increased UVB radiation leads to a sharp increase in mortality rates across marine taxa, with protists, corals, crustaceans and fish eggs and larvae being most sensitive. A general relationship between relative changes in UVB doses and mortality rates was developed. This relationship can help assess the effects of changes in incident UVB radiation (past, present or future) on marine organisms. Main conclusions This meta-analysis demonstrates that mortality rates of marine biota increase rapidly in response to elevated UVB radiation. The enhanced mortality rates associated with currently elevated UVB levels may represent a major threat to marine biota, possibly underlying recent widespread declines in the abundance of marine organisms ranging from corals to fish and krill. Two of the oldest observations in plant geography are the increase in plant diversity from the poles towards the tropics and the global geographic distribution of vegetation physiognomy (biomes). The objective of this paper is to use a process-based vegetation model to evaluate the relationship between modelled and observed global patterns of plant diversity and the geographic distribution of biomes. The global terrestrial biosphere. We implemented and tested a novel vegetation model aimed at identifying strategies that enable plants to grow and reproduce within particular climatic conditions across the globe. Our model simulates plant survival according to the fundamental ecophysiological processes of water uptake, photosynthesis, reproduction and phenology. We evaluated the survival of an ensemble of 10,000 plant growth strategies across the range of global climatic conditions. For the simulated regional plant assemblages we quantified functional richness, functional diversity and functional identity. A strong relationship was found (correlation coefficient of 0.75) between the modelled and the observed plant diversity. Our approach demonstrates that plant functional dissimilarity increases and then saturates with increasing plant diversity. Six of the major Earth biomes were reproduced by clustering grid cells according to their functional identity (mean functional traits of a regional plant assemblage). These biome clusters were in fair agreement with two other global vegetation schemes: a satellite image classification and a biogeography model (kappa statistics around 0.4). Our model reproduces the observed global patterns of plant diversity and vegetation physiognomy from the number and identity of simulated plant growth strategies. These plant growth strategies emerge from the first principles of climatic constraints and plant functional trade-offs. Our study makes important contributions to furthering the understanding of how climate affects patterns of plant diversity and vegetation physiognomy from a process-based rather than a phenomenological perspective. Aim In any region affected, fires exhibit a strong seasonal cycle driven by the dynamic of fuel moisture and ignition sources throughout the year. In this paper we investigate the global patterns of fire seasonality, which we relate to climatic, anthropogenic, land-cover and land-use variables. Location Global, with detailed analyses from single 1°× 1° grid cells. Methods We use a fire risk index, the Chandler burning index (CBI), as an indicator of the ‘natural’, eco-climatic fire seasonality, across all types of ecosystems. A simple metric, the middle of the fire season, is computed from both gridded CBI data and satellite-derived fire detections. We then interpret the difference between the eco-climatic and observed metrics as an indicator of the human footprint on fire seasonality. Results Deforestation, shifting cultivation, cropland production or tropical savanna fires are associated with specific timings due to land-use practices, sometimes largely decoupled from the CBI dynamics. Detailed time series from relevant locations provide comprehensive information about these practices and how they are adapted to eco-climatic conditions. Main conclusions We find a great influence of anthropogenic activities on global patterns of fire seasonality. The specificity of the main fire practices and their easy identification from global observation is a potential tool to support land-use monitoring efforts. Our results should also prove valuable in the development of a methodological approach for improving the representation of anthropogenic fire practices in dynamic global vegetation models. It has been suggested that alien species with close indigenous relatives in the introduced range may have reduced chances of successful establishment and invasion (Darwin's naturalization hypothesis). Studies trying to test this have in fact been addressing four different hypotheses, and the same data can support some while rejecting others. In this paper, we argue that the phylogenetic pattern will change depending on the spatial and phylogenetic scales considered. Expectations and observations from invasion biology and the study of natural communities are that at the spatial scale relevant to competitive interactions, closely related species will be spatially separated, whereas at the regional scale, species in the same genera or families will tend to co-occur more often than by chance. We also argue that patterns in the relatedness of indigenous and naturalized plants are dependent on the continental/island setting, spatial occupancy levels, and on the group of organisms under scrutiny. Understanding how these factors create a phylogenetic pattern in invasions will help us predict which groups are more likely to invade where, and should contribute to general ecological theory. Aim Rainfall reliability has been neglected as a determinant of plant trait convergence and divergence in mediterranean-climate ecosystems. This paper reports on patterns of rainfall reliability — quantified as interannual variation in monthly and seasonal rainfall, and as the frequency of individual events in terms of their size, duration and intensity — for four fire-prone mediterranean-climate ecosystems. Location The four mediterranean-climate regions of the world with fire-prone ecosystems, namely SW Cape (South Africa), SW Australia, California and the Mediterranean Basin (Andalusia, Spain). Methods Using long-term monthly rainfall data from stations dispersed across the four regions, we computed monthly means and interannual variation for each month of the year — the latter quantified as the coefficient of variation (CV) — and divided these into winter and summer seasons. We also computed the mean number of rainfall events, the mean frequency in various categories of event duration (days), the amount of rainfall per event (mm) and the rainfall intensity per event (mm/day) per year for winter and summer seasons for a subset of the rainfall stations. Results The fraction of rain falling in summer was lowest in California (5%) and similarly low ( c. 25%) in the other three regions. The hierarchy of values of coefficient of variation (CV) of monthly rainfall during the winter period was as follows: California > Andalusia >> SW Cape > SW Australia; results for summer were: California > > Andalusia >> SW Australia ∼ SW Cape. SW Australian sites experienced the greatest frequency of short, small and low-intensity rainfall events in both seasons; patterns in the SW Cape were intermediate between Australia and the two northern hemisphere sites which both received fewer, larger and more intense events. Overall, the two southern hemisphere regions (SW Australia and the SW Cape) had significantly more reliable regimes than the two northern hemisphere ones (Mediterranean Basin and California). Main conclusions These differences in rainfall reliability regimes may provide a novel perspective on the distribution of certain plant life-history traits in mediterranean-climate ecosystems. Less reliable regimes would select for germination and seedling survival traits that enable persistence of genets in the face of uncertain moisture conditions during the winter and spring establishment phase. Study systems that accommodate for phylogenetic constraints, namely invasive species derived from mediterranean-climate ecosystems, as well as shared lineages, provide good opportunities to develop and test hypotheses on the implication of different rainfall reliability regimes. One of the novel implications of this study is that the distinctive trait of assemblages in the southern hemisphere regions may be a consequence not so much of their shared nutrient-poor soils as of their similarly reliable rainfall regimes. The objective of this paper is to obtain a net primary production (NPP) regression model based on the geographically weighted regression (GWR) method, which includes spatial non-stationarity in the parameters estimated for forest ecosystems in China. We used data across China. We examine the relationships between NPP of Chinese forest ecosystems and environmental variables, specifically altitude, temperature, precipitation and time-integrated normalized difference vegetation index (TINDVI) based on the ordinary least squares (OLS) regression, the spatial lag model and GWR methods. The GWR method made significantly better predictions of NPP in simulations than did OLS, as indicated both by corrected Akaike Information Criterion (AICc) and R2. GWR provided a value of 4891 for AICc and 0.66 for R2, compared with 5036 and 0.58, respectively, by OLS. GWR has the potential to reveal local patterns in the spatial distribution of a parameter, which would be ignored by the OLS approach. Furthermore, OLS may provide a false general relationship between spatially non-stationary variables. Spatial autocorrelation violates a basic assumption of the OLS method. The spatial lag model with the consideration of spatial autocorrelation had improved performance in the NPP simulation as compared with OLS (5001 for AICc and 0.60 for R2), but it was still not as good as that via the GWR method. Moreover, statistically significant positive spatial autocorrelation remained in the NPP residuals with the spatial lag model at small spatial scales, while no positive spatial autocorrelation across spatial scales can be found in the GWR residuals. We conclude that the regression analysis for Chinese forest NPP with respect to environmental factors and based alternatively on OLS, the spatial lag model, and GWR methods indicated that there was a significant improvement in model performance of GWR over OLS and the spatial lag model. Interannual land cover change plays a significant role in food security, ecosystem processes, and regional and global climate modelling. Measuring the magnitude and location and understanding the driving factors of interannual land cover change are therefore of utmost importance to improve our understanding and prediction of these impacts and to better differentiate between natural and human causes of land cover change. Despite advances in quantifying the magnitude of land cover change, the interpretation of the observed land cover change in terms of climatic, ecological and anthropogenic processes still remains a complex issue. In this paper, we map land cover change across sub-Saharan Africa and examine the influences of rainfall fluctuations on interannual change.The analysis was applied to sub-Saharan Africa.Ten-day rainfall estimates (RFE) obtained from National Oceanic and Atmospheric Administration's (NOAA) Climate Prediction Center (CPC) were used to extract information on inter and intra-annual rainfall fluctuations. The magnitude of land cover change was quantified based on the multitemporal change vector method measuring year-to-year differences in bidirectional reflectance distribution function (BRDF) corrected 16-day enhanced vegetation index (EVI) data from the Moderate Resolution Imaging Spectro-radiometer (MODIS). Statistical models were used to estimate the relationship between short-term rainfall variability and the magnitude of land cover change. The analysis was stratified first by physiognomic vegetation type and second by chorological data on species distribution to gain insights into spatial variations in response to short-term rainfall fluctuations.The magnitude of land cover change was significantly related to rainfall variability at the 5% level. Stratification considerably strengthened the relationship between the magnitude of change and rainfall variability. Explanatory power of the models ranged fromR2 = 0.22 for the unstratified model to 0.40–0.96 for the individual models stratified by patterns of species distribution. The total variability explained by the combined models including the influence of rainfall and differences in vegetation response ranged from 22% for the model not stratified by vegetation to 76% when stratified by chorological data.Using this methodology, we were able to measure the contribution of natural variation in precipitation to land cover change. This paper presents a probabilistic method of pollen spectra analysis. The method relies on a pollen taxon characterization using biotic and abiotic plant attribute modes, and their occurrence in a given pollen spectrum at a specific site. This type of analysis can provide an interpretation, which can lead to the reconstruction of the biome and, to an extent, of the abiotic conditions at the site.The analysis has been carried out at the European scale using data provided by the European Pollen Database for about 1000 sites. This dataset contains about 50,000 pollen spectra from the last 21 ka. In these spectra, each pollen taxon has been characterized by a set of 10 chosen attributes. These have been selected with regard to their relevance in biome reconstruction, but also on the basis of available literature. By using the probability of occurrence of each taxon in a given pollen spectrum, it is possible to calculate an affinity index for the spectrum to the attribute considered. To overcome difficulties caused by pollen identification in low diversified pollen spectra, a co-occurrence concept has been used to give more information.The method has been validated on a set of 1327 modern surface samples by comparing the results to the major climatic and environmental variables that control the distribution of the vegetation. A reconstruction exercise on various characteristics of the plants was then carried out on a 6-ka dataset. This confirmed previous studies by showing a strong dominance of deciduous forest over most of Europe, related to a milder climate than at present in the north and a wetter and colder climate than at present in the south. By analysing the change in pollen/seed dispersion strategies and the light requirement, we show that the history of vegetation dynamics in relation to human influences can be assessed using this method.Our results show that the probabilistic method is an objective tool for pollen assemblage analysis. It allows reconstruction of various characteristics of the vegetation at the continental and global scale for periods and sites with significantly different climate conditions. This paper investigates the use of an ecosystem simulation model, FOREST-BGC, to estimate the main ecophysiological processes (transpiration and photosynthesis) of Mediterranean coastal forest areas using remotely sensed data. Model testing was carried out at two protected forest sites in central Italy, one of which was covered by Turkey oak (Circeo National Park) and the other by holm-oak (Castelporziano Estate). At both sites, transpiration and photosynthesis measurements were collected in the field during the growing seasons over a four-year period (1999 and 2001 for the Turkey oak; 1997, 1999 and 2000 for the holm-oak). Calibration of the model was obtained through combining information derived from ground measurements and remotely sensed data. In particular, remote sensing estimates of the Leaf Area Index derived from 1 × 1-km NOAA AVHRR Normalized Difference Vegetation Index data were used to improve the adaptation of the model to local forest conditions. The results indicated different strategies regarding water use efficiency, ‘water spending’ for Turkey oak and ‘water saving’ for holm-oak. The water use efficiency for the holm-oak was consistently higher than that for the Turkey oak and the relationship between VPD and WUE for the holm-oak showed a higher coefficient of determination ( R2 = 0.9238). Comparisons made between the field measurements of transpiration and photosynthesis and the model estimates showed that the integration procedure used for the deciduous oak forest was effective, but that there is a need for further studies regarding the sclerophyllous evergreen forest. In particular, for Turkey oak the simulations of transpiration yielded very good results, with errors lower than 0.3 mm H2O/day, while the simulation accuracy for photosynthesis was lower. In the case of holm-oak, transpiration was markedly overestimated for all days considered, while the simulations of photosynthesis were very accurate. Overall, the approach offers interesting operational possibilities for the monitoring of Mediterranean forest ecosystems, particularly in view of the availability of new satellite sensors with a higher spatial and temporal resolution, which have been launched in recent years. This paper examines species richness, abundance, and body size in deep-sea gastropods and how they vary over depth, which is a strong correlate of nutrient input. Previous studies have documented the empirical relationships among these properties in terrestrial and coastal ecosystems, but a full understanding of how these patterns arise has yet to be obtained. Examining the relationships among macroecological variables is a logical progression in deep-sea ecology, where patterns of body size, diversity, and abundance have been quantified separately but not linked together. 196–5042 m depth in the western North Atlantic. Individuals analysed represent all Vetigastropoda and Caenogastropoda (Class Gastropoda) with intact shells, excluding Ptenoglossa, collected by the Woods Hole Benthic Sampling Program (3424 individuals representing 80 species). Biovolume was measured for every individual separately (i.e. allowing the same species to occupy multiple size classes) and divided into log2 body size bins. Analyses were conducted for all gastropods together and separated into orders and depth regions (representing different nutrient inputs). A kernel smoothing technique, Kolmogorov-Smirnov test of fit, and OLS and RMA were used to characterize the patterns. Overall, the relationship between the number of individuals and species is right skewed. There is also a positive linear relationship between the number of individuals and the number of species, which is independent of body size. Variation among these relationships is seen among the three depth regions. At depths inferred to correspond with intermediate nutrient input levels, species are accumulated faster given the number of individuals and shift from a right-skewed to a log-normal distribution. A strong link between body size, abundance, and species richness appears to be ubiquitous over a variety of taxa and environments, including the deep sea. Abstract The objective of the European Terrestrial Ecosystem Modelling Activity (ETEMA) was to address some of the major challenges in developing generalized models to examine responses of natural and seminatural ecosystems to environmental change at the regional to European scale. The approach described herein was to break down the totality of ecosystem functioning into its key components, each with its characteristic spatial and temporal scales. A conceptual framework was developed describing the configuration of these components as modules within a generalized simulation model. The framework describes the key inputs, outputs and state variables, their spatial and temporal contexts, and information flows between modules. The ‘backbone’ of the model is a system of nested timing loops corresponding to the disparate time scales at which different ecosystem processes occur. The framework is a theoretical construct into which ecosystem models at levels of complexity ranging from the very general to the highly detailed can be mapped, and thus provides a guide for development of models for novel, particularly regional-scale, applications. A number of subsystem studies of the major components of ecosystem functioning, i.e. modules of the conceptual framework, are briefly introduced herein. The general aim of the subsystem studies was to identify the key alternative formulations (as opposed to minor variants) and test these against observational data. The various subsystem studies concern planetary boundary layer–ecosystem interactions, ecosystem CO2 and H2O fluxes, vegetation physiology and phenology, biogeography and vegetation dynamics, detritus and SOM dynamics, soil moisture and human and natural disturbances and, as individual papers, they complete this special ETEMA issue. 1 The role of undisturbed tropical land ecosystems in the global carbon budget is not well understood. It has been suggested that interannual climate variability can affect the capacity of these ecosystems to store carbon in the short term. In this paper, we use a transient version of the Terrestrial Ecosystem Model (TEM) to estimate annual carbon storage in undisturbed Amazonian ecosystems during the period 1980-94, and to understand the underlying causes of the year-to-year variations in net carbon storage for this region. 2 We estimate that the total carbon storage in the undisturbed ecosystems of the Amazon Basin in 1980 was 127.6 Pg C, with about 94.3 Pg C in vegetation and 33.3 Pg C in the reactive pool of soil organic carbon. About 83% of the total carbon storage occurred in tropical evergreen forests. Based on our model's results, we estimate that, over the past 15 years, the total carbon storage has increased by 3.1 Pg C (+ 2%), with a 1.9Pg C (+2%) increase in vegetation carbon and a 1.2-Pg C (+4%) increase in reactive soil organic carbon. The modelled results indicate that the largest relative changes in net carbon storage have occurred in tropical deciduous forests, but that the largest absolute changes in net carbon storage have occurred in the moist and wet forests of the Basin. 3 Our results show that the strength of interannual variations in net carbon storage of undisturbed ecosystems in the Amazon Basin varies from a carbon source of 0.2 Pg C/year to a carbon sink of 0.7 Pg C/year. Precipitation, especially the amount received during the drier months, appears to be a major controller of annual net carbon storage in the Amazon Basin. Aim: Evaluating the similarity of diversity patterns across micro‐ to macroevolutionary scales in natural communities, such as species–genetic diversity correlations (SGDCs), may inform on processes shaping community assembly. However, whether SGDCs not only hold across communities but also across lineages has never been explored so far. Here we investigated SGDCs across co‐distributed taxa for different spatial components (α, β, γ), and formally tested the influence of dispersal traits on β‐SGDCs. Location: Western Indian Ocean. Time period: 2016–2017. Major taxa studied: Tropical reef fish species with contrasting dispersal traits. Methods: Using double‐digest restriction‐site associated DNA sequencing (ddRADseq) Single Nucleotide Polymorphism data for 20 tropical reef fishes and distribution data of 2,446 species belonging to 12 families, we analysed the correlations between within‐species genetic diversity and within‐family species diversity (i.e., lineage diversity) for the three spatial components (α, β, γ‐SGDCs). We then related the strength of β‐SGDCs per species to proxies of larval dispersal abilities. Results: We detected positive and significant lineage‐based SGDC only for the β component, that is, the families showing the greatest level of species turnover among sites contain the species with the greatest levels of genetic differentiation. We showed that the Monsoon Drift mainly explained the β‐diversity patterns at both intraspecific and interspecific levels. Higher β‐SGDCs were found for species with short pelagic larval duration and weak larval swimming capacity. Main conclusions: Our study reveals a strong correlation between genetic and species β‐diversity, a result explained by the presence of a 'soft' barrier and mediated by larval dispersal processes. This suggests that vicariance and dispersal limitation are major processes shaping β‐diversity patterns from microevolutionary to macroevolutionary scales in tropical reef fishes. Aim: While it is now well accepted that human activities are having pronounced effects on natural ecosystems, regional variation in the rate and magnitude of various human impacts is unclear. Moreover, the effects of land use change on natural aquatic communities have only relatively recently begun to be explored. Our goal was to understand how and where assemblages of a central food web component of freshwater lakes have changed over the course of industrialization in relation to land use. Location: Canada. Time period: Pre‐1880 AD to present. Major taxa studied: Cladoceran zooplankton. Methods: As part of the Natural Sciences and Engineering Research Council (NSERC) Canadian Lake Pulse Network, we selected 101 lakes across Canada along a gradient of human impact to analyse subfossil cladoceran assemblages from sediment cores. We examined relationships between taxonomic and functional indicators of cladoceran assemblage change among lakes and through time. Results: Contemporary assemblages were taxonomically and functionally less diverse locally relative to pre‐industrial assemblages (α‐diversity) and were structured by the degree of human impact in watersheds. Local α‐diversity losses were greatest in highly impacted lakes where agriculture and pasture are prevalent. While spatial homogenization (spatial β‐diversity) did not increase since pre‐industrial times as expected, temporal turnover (temporal β‐diversity) showed a non‐significant but increasing trend in highly impacted lakes, especially in urbanized watersheds. Main conclusions: Cladoceran assemblages have changed significantly over the course of the Industrial period, and especially in more highly impacted watersheds, underscoring the important role of watershed land use in shaping diversity. However, indicators of cladoceran function have remained relatively conserved over time and land use change showed little impact on β‐diversity, despite important environmental variation. Overall, this research furthers our understanding of the health status of Canadian lakes and the consequences of human activities, especially agriculture and urbanization, on lake zooplankton. Aim: Understanding the variation in community composition and species abundances (i.e., β‐diversity) is at the heart of community ecology. A common approach to examine β‐diversity is to evaluate directional variation in community composition by measuring the decay in the similarity among pairs of communities along spatial or environmental distance. We provide the first global synthesis of taxonomic and functional distance decay along spatial and environmental distance by analysing 148 datasets comprising different types of organisms and environments. Location: Global. Time period: 1990 to present. Major taxa studied: From diatoms to mammals. Method: We measured the strength of the decay using ranked Mantel tests (Mantel r) and the rate of distance decay as the slope of an exponential fit using generalized linear models. We used null models to test whether functional similarity decays faster or slower than expected given the taxonomic decay along the spatial and environmental distance. We also unveiled the factors driving the rate of decay across the datasets, including latitude, spatial extent, realm and organismal features. Results: Taxonomic distance decay was stronger than functional distance decay along both spatial and environmental distance. Functional distance decay was random given the taxonomic distance decay. The rate of taxonomic and functional spatial distance decay was fastest in the datasets from mid‐latitudes. Overall, datasets covering larger spatial extents showed a lower rate of decay along spatial distance but a higher rate of decay along environmental distance. Marine ecosystems had the slowest rate of decay along environmental distances. Main conclusions: In general, taxonomic distance decay is a useful tool for biogeographical research because it reflects dispersal‐related factors in addition to species responses to climatic and environmental variables. Aim: Global declines in structurally complex habitats are reshaping both land‐ and seascapes in directions that affect the responses of biological communities to warming. Here, we test whether widespread loss of kelp habitats through sea urchin overgrazing systematically changes the sensitivity of fish communities to warming. Location: Global temperate latitudes. Time period: Modern. Major taxa studied: Fishes. Methods: Community shifts in thermal affinity related to habitat were assessed by simulating and comparing fish communities from 2271 surveys across 15 ecoregions. Results: We found that fishes in kelp and urchin barrens differed in realized thermal affinities and range sizes, but only in regions where species pools had high variability in the thermal affinities of species. Barrens on warm temperate reefs host relatively more warm‐affinity fish species than neighbouring kelp beds, highlighting the acceleration of tropicalization processes facilitated by urchin grazing. In contrast, proportionally more cool‐affinity fishes colonize barrens at high temperate latitudes, contributing to community lags with ocean warming in these regions. Aim: The aim was to identify the primary drivers of compositional change in breeding bird assemblages over a 40‐year period. Location: Britain. Time period: From 1970 to 2010. Methods: Using morphological trait measurements and a dataset of presence–absence data for British breeding birds surveyed in 10 km × 10 km hectads during two time periods, we calculated temporal taxonomic and functional beta diversity for each hectad alongside the change in species richness, mean nearest taxon distance (MNTD) and mean pairwise distance (MPD). We also estimated potential drivers of beta diversity, including climatic and land‐use and land‐cover (LULC) change variables, elevation and assemblage species richness in 1970 (1970rich). We used random forest regressions to test which variables best explained compositional change in the assemblages. We also assessed spatial taxonomic and functional change by analysing multiple‐site beta diversity and pairwise dissimilarities between time periods. Results: Initial (1970) species richness was the most important predictor (highest importance score) across all models, with areas characterized by higher initial richness experiencing less assemblage change overall. The coordinates included to capture spatial autocorrelation in the data were also important predictors of change. Most climate and LULC variables had relatively low explanatory power; elevation and average temperature were the most influential. All metrics increased slightly with increasing elevation, except for species richness change and MPD, which decreased. Main conclusions: The composition of British breeding bird assemblages changed substantially between 1970 and 2010. Spatial heterogeneity increased, both taxonomically and functionally. We show evidence that hectads with larger assemblages have been buffered from temporal diversity change and that those at higher elevations changed more in composition than those at lower elevations. Overall, coarse‐resolution climate and LULC explained only small to moderate amounts of variation, suggesting that stochastic assembly change or finer‐scale drivers might be drivers of temporal changes in assemblage composition. Aim: A large body of ecological theory predicts that non‐indigenous species (NIS) are successful invaders if their niches overlap little with native taxa. Native–non‐indigenous trait dissimilarity, however, may also be observed if NIS have outcompeted ecologically similar native species. Discriminating these scenarios is essential for assessing invasion impacts but requires baseline assemblage data that are frequently unavailable. We overcome this impediment by analysing death assemblages – identifiable organism remains in the seafloor – which are natural community archives. Focusing on molluscs from the heavily invaded Eastern Mediterranean, we gain insights into the contentious role of competitive displacement by NIS as the primary driver of the massive regional declines of native populations, and their potential to alter ecosystem functioning. Location: Israel/Eastern Mediterranean. Time period: Pre‐Lessepsian invasion (pre‐1869) to contemporary. Major taxa studied: Mollusca. Methods: We sampled molluscan living and death assemblages from various substrates on the Israeli shelf and compiled trait information on all constituent species. We then compared the abundance‐weighted trait composition and functional diversity of native and non‐indigenous assemblage components. Death assemblage time‐coverage was quantified radiometrically. Results: Native and non‐indigenous assemblage components consistently differed in trait composition, both in present‐day (i.e., living) and historical (i.e., death) assemblages, irrespective of habitat conditions. Furthermore, present‐day non‐indigenous assemblage components had a different trait composition than historical native assemblages. These findings suggest that the increasing NIS dominance has considerably altered the functional properties of shallow‐water molluscan assemblages. Main conclusions: By utilizing death assemblages, we show that native and non‐indigenous assemblage components have differed in trait composition since the onset of the invasion, suggesting that competition was unlikely the primary driver of the regional‐scale native biodiversity loss. Our findings, however, also imply that NIS cannot functionally compensate for native species disappearance. Aim: In an age of increased anthropogenic changes, it is crucially important to understand how and why ecological communities change. Community assembly is governed by colonization and extinction processes, and the simplest model describing it is dynamic equilibrium (DE), which assumes that communities are shaped solely by stochastic colonization and extinction events. Deviations from this model can point to the role of species life histories, niches or human stressors acting on communities. Despite its potential to serve as a null model for community dynamics, there is currently no accepted methodology for identifying and measuring such deviations. Innovation: Here we propose a new, easily applicable methodology for testing and quantifying deviations of empirically observed time series of community dynamics from the predictions and assumptions of the classical DE model, in which assemblages of independent species undergo stochastic colonization–extinction dynamics with constant rates. The methodology consists of a novel randomization‐based null model to generate synthetic time series (PARIS) and a set of statistics that quantify and test how different facets of community dynamics deviate from DE. These statistics are designed to test the assumptions of the theory, namely species independence and constancy of colonization and extinction rates, and the predictions of the theory regarding the magnitude of changes in species richness and composition. Main conclusions: Tested against simulated data and a case study, the proposed methodology is shown to have good statistical properties: acceptable type I error rates, good statistical power and robustness against errors in the data. ABSTRACT Aim The world-wide leaf economic spectrum (LES) describes tight coordination of leaf traits across global floras, reported to date as being largely independent of phylogeny and biogeography. Here, we present and test an alternative, historical perspective that predicts that biogeography places significant constraints on global trait evolution. These hypothesized constraints could lead to important deviations in leaf trait relationships between isolated floras that were influenced by different magnitudes of genetic constraint and selection. Location Global, including floristic regions of the Northern and Southern Hemispheres, eastern North America, East Asia (EAS), the Hawaiian Islands and tropical mainland floras. Methods We use a large leaf-trait database (GLOPNET) and species native distribution data to test for variation in leaf trait relationships modulated by floristic region, controlling for climatic differences. Standardized major axis analyses were used to evaluate biogeographic effects on bivariate relationships between LES traits, including relationships of photosynthetic capacity and dark respiration rate ( Amass- Rd-mass), leaf lifespan and mass per area ratio (LL-LMA), and photosynthetic capacity and nitrogen content ( Amass- Nmass). Results Independent of climate or biome, floras of different evolutionary histories exhibited different leaf trait allometries. Floras of the Northern Hemisphere exhibited greater rates of return on resource investment (steeper slopes for the trait relationships analysed), and the more diverse temperate EAS flora exhibited greater slopes or intercepts in leaf trait relationships, with the exception of the Amass- Nmass relationship. In contrast to our hypothesis, plants of the floristically isolated Hawaiian Islands exhibited a similar Amass- Nmass relationship to those of mainland tropical regions. Main conclusions Differences in leaf trait allometries among global floristic regions support a historical perspective in understanding leaf trait relationships and suggest that independent floras can exhibit different tradeoffs in resource capture strategies. ABSTRACT Aim We examined the century-long post-fire responses of reptiles to (1) determine the time-scales over which fauna - fire relationships occur, (2) assess the capacity of a conceptual model to predict faunal response to fire, and (3) investigate the degree to which models of fauna - fire relationships can predict species occurrence and are transferable across space. Location A 104,000 km2 area in the semi-arid Murray Mallee region of south-eastern Australia. Methods We surveyed reptiles at 280 sites across a century-long post-fire chronosequence. We developed generalized additive mixed models (GAMMs) of the relationship between time since fire and the occurrence of 17 species in two subregions, and compared modelled responses with predictions derived from the conceptual model. The predictive capacity of GAMMs was then assessed (1) within the subregion the model was developed and (2) when transferred into a novel subregion. Results Eleven species displayed a significant relationship with time-since-fire, with changes in species probability of occurrence continuing up to 100 years post-fire. Predictions of the timing of species post-fire peak in occurrence were accurate for 9 of 13 species models for which a significant fire response was detected, but little success was achieved in predicting the shape of a species' response. GAMMs predicted species occurrence more accurately when applied within the subregion in which they were developed than when transferred into a novel subregion, primarily due to some species responding to fire more strongly in one part of their geographic range. Main conclusions Fire influences the occurrence of reptiles in semi-arid ecosystems over century-long time frames. Habitat-use conceptual models have value in predicting the peak occurrence of species following fire, particularly for species with distributions strongly shaped by fire. Species relationships with fire can differ across their geographic range, probably associated with variation in climatic influences on post-fire succession and the consequent provision of habitat resources. ABSTRACT Aim To understand how vegetation mediates the interplay between fire and climate. Specifically, we predict that neither the switching of climatic conditions to high flammability nor the sensitivity of fire to such conditions are universal, but rather depend on fuel (vegetation) structure, which in turn changes with productivity. Location An aridity/productivity gradient on the Iberian Peninsula (Mediterranean Basin). Methods We defined 13 regions distributed along an aridity gradient, which thus differ in productivity and fuel structure. We then assessed the changes in the temporal fire-climate relationship across regions. Specifically, for each region we estimated three variables: the aridity level for switching to flammable conditions (i.e. climatic conditions conducive to fire), the frequency of these flammable conditions and the area burnt under such conditions. These variables were then related to regional aridity and fuel structure indicators. Results In mediterranean ecosystems, the aridity level for switching to flammable conditions increased along the aridity gradient. Differences in fire activity between regions were not explained by the frequency of flammable conditions but by the sensitivity of fire to such conditions, which was higher in wetter and more productive regions. Main conclusions Under mediterranean climatic conditions, fuel structure is more relevant in driving fire activity than the frequency of climatic conditions conducive to fire. At a global scale, fuel also drives the fire-climate relationship because it determines the climatic (aridity) threshold for switching to flammable conditions. Our results emphasize the role of landscape structure in shaping current and future fire-climate relationships at a regional scale, and suggest that future changes in the fire regime (i.e. under global warming) might be different from what it is predicted by climate alone. ABSTRACT Aim Ecologists seeking to describe patterns at ever larger scales require compilations of data on the global abundance and distribution of species. Comparable compilations of biological data are needed to elucidate the mechanisms behind these patterns, but have received far less attention. We assess the availability of biological data across an entire assemblage: the well-documented demersal marine fauna of the United Kingdom. We also test whether data availability for a species depends on its taxonomic group, maximum body size, the number of times it has been recorded in a global biogeographic database, or its commercial and conservation importance. Location Seas of the United Kingdom. Methods We defined a demersal marine fauna of 973 species from 15 phyla and 40 classes using five extensive surveys around the British Isles. We then quantified the availability of data on eight key biological traits (termed biological knowledge) for each species from online databases. Relationships between biological knowledge and our predictors were tested with generalized linear models. Results Full data on eight fundamental biological traits exist for only 9% ( n= 88) of the UK demersal marine fauna, and 20% of species completely lack data. Clear trends in our knowledge exist: fish (median biological knowledge score = six traits) are much better known than invertebrates (one trait). Biological knowledge increases with biogeographic knowledge and (to a lesser extent) with body size, and is greater in species that are commercially exploited or of conservation concern. Main conclusions Our analysis reveals deep ignorance of the basic biology of a well-studied fauna, highlighting the need for far greater efforts to compile biological trait data. Clear biases in our knowledge, relating to how well sampled or 'important' species are suggests that caution is required in extrapolating small subsets of biologically well-known species to ecosystem-level studies. ABSTRACT Aim The large-scale description of ecosystem complexity, including the structure of interaction networks, has been largely overlooked although it is known to underpin species co-occurrences and their robustness to climatic or anthropogenic disturbances. Here, we investigated whether the various components of mammal-flea interaction networks (richness of fleas, richness of mammals and the richness of mammal-flea associations) are spatially congruent and follow the latitudinal diversity gradient (LDG). Location Sixteen regions, world-wide. Methods We first took into account the effect of area on diversity by determining the position of regions with respect to species-area relationships. We then investigated the spatial congruence between the regional richness of each component of mammal-flea interaction networks as well as their latitudinal gradients. We further investigated patterns for flea-host associations by testing for relationships between mammal-flea interaction richness and (1) flea niche breadth and (2) host carrying capacity. Results We report divergent LDGs for the different components of mammal-flea interaction networks: our data agree with a canonical LDG for mammals, but reveal that the diversity of fleas and mammal-flea associations do not follow such a classical gradient. Our results suggest that host carrying capacity is more likely than flea niche breadth to modulate the number of links in host-parasite interaction networks. Main conclusions The complex interplay between geographic variation in host diversity and both host and parasite traits can lead to unexpected spatial patterns such as the invalidation of expected parasites and links in host-parasite web LDGs. Beyond our focus on host-parasite interactions, our study is among the first in the emerging field of interaction network macroecology and paves the way for other components of ecological networks to be investigated across space and time. ABSTRACT Aim To investigate whether differences in the elevational trend in native and alien species richness were dependent on climate or human pressures. Specifically we tested whether life-form and/or alien/native status modifies the response of plant species richness to human population and temperature along: (1) a complete elevational gradient, and (2) within separate elevational bands that, by keeping temperature within a narrow range, elucidate the effects of human pressures more clearly. Location Two provinces ( c. 7507 km2) on the southern border of the European Alps (Italy), subdivided into 240 contiguous sampling cells ( c. 35.7 km2). Methods We used an extensive dataset on alien and native species richness across an elevation gradient (20-2900 m a.s.l.). Richness of natives and naturalized aliens were separately related to temperature, human population and Raunkiaer life-form using general linear mixed models. Life-form describes different plant strategies for survival during seasons with adverse cold/arid conditions. Results The relationship between species richness and temperature for natives was strongly dependent on life-form, while aliens showed a consistent positive trend. Similar trends across alien and native life-forms were found for the relationship between species richness and human population along the whole gradient and within separate elevational bands. Main conclusions The absence of life-form-dependent responses amongst aliens supports the hypothesis that the distribution of alien plant species richness was more related to propagule pressure and availability of novel niches created by human activities than to climatic filtering. While climate change will potentially contribute to relaxing species thermal constraints, the response of alien species to future warming will also be contingent on changes in anthropogenic pressures. ABSTRACT Aim The network structure of food webs plays an important role in the maintenance of diversity and ecosystem functioning in ecological communities. Previous research has found that ecosystem size, resource availability, assembly history and biotic interactions can potentially drive food web structure. However, the relative influence of climatic variables that drive broad-scale biogeographic patterns of species richness and composition has not been explored for food web structure. In this study, we assess the influence of broad-scale climatic variables in addition to known drivers of food web structure on replicate observations of a single aquatic food web, sampled from the leaves of the pitcher plant ( Sarracenia purpurea), at different geographic sites across a broad latitudinal and climatic range. Location Using standardized sampling methods, we conducted an extensive 'snapshot' survey of 780 replicated aquatic food webs collected from the leaves of the pitcher plant S. purpurea at 39 sites from northern Florida to Newfoundland and westward to eastern British Columbia. Methods We examined correlations of 15 measures of food web structure at the pitcher and site scales with geographic variation in temperature and precipitation, concentrations of nutrients from atmospheric nitrogen deposition, resource availability, ecosystem size and the abundance of the pitcher plant mosquito ( Wyeomyia smithii), a potential keystone species. Results At the scale of a single pitcher plant leaf, linkage density, species richness, measures of chain length and the proportion of omnivores in a web all increased with pitcher volume. Linkage density and species richness were greater at high-latitude sites, which experience low mean temperatures and precipitation and high annual variation in both of these variables. At the site scale, variation in 8 of the 15 food web metrics decreased at higher latitudes, and variation in measures of chain length increased with the abundance of mosquitoes. Main conclusions Ecosystem size and climatic variables related to latitude were most strongly correlated with network structure of the Sarracenia food web. However, in spite of large sample sizes, thorough standardized sampling and the large geographic extent of the survey, even the best-fitting models explained less than 40% of the variation in food web structure. In contrast to biogeographic patterns of species richness, food web structure was largely independent of broad-scale climatic variables. ABSTRACT Aim Bark beetle outbreaks have recently affected extensive areas of western North American forests, and factors explaining landscape patterns of tree mortality are poorly understood. The objective of this study was to determine the relative importance of stand structure, topography, soil characteristics, landscape context (the characteristics of the landscape surrounding the focal stand) and beetle pressure (the abundance of local beetle population eruptions around the focal stand a few years before the outbreak) to explain landscape patterns of tree mortality during outbreaks of three species: the mountain pine beetle, which attacks lodgepole pine and whitebark pine; the spruce beetle, which feeds on Engelmann spruce; and the Douglas-fir beetle, which attacks Douglas-fir. A second objective was to identify common variables that explain tree mortality among beetle-tree host pairings during outbreaks. Location Greater Yellowstone ecosystem, Wyoming, USA. Methods We used field surveys to quantify stand structure, soil characteristics and topography at the plot level in susceptible stands of each forest type showing different severities of infestation (0-98% mortality; n= 129 plots). We then used forest cover and beetle infestation maps derived from remote sensing to develop landscape context and beetle pressure metrics at different spatial scales. Plot-level and landscape-level variables were used to explain outbreak severity. Results Engelmann spruce and Douglas-fir mortality were best predicted using landscape-level variables alone. Lodgepole pine mortality was best predicted by both landscape-level and plot-level variables. Whitebark pine mortality was best - although poorly - predicted by plot-level variables. Models including landscape context and beetle pressure were much better at predicting outbreak severity than models that only included plot-level measures, except for whitebark pine. Main conclusions Landscape-level variables, particularly beetle pressure, were the most consistent predictors of subsequent outbreak severity within susceptible stands of all four host species. ABSTRACT Aims Biogeographical evidence suggests a strong link between climate and patterns of species diversity, and climate change is known to cause range shifts. However, there is little understanding of how shifts affect community composition and we lack empirical evidence of recent impacts of climate change on the diversity of vertebrates. Using a long-term comprehensive dataset on bird abundance, we explore recent patterns of change in different components of species diversity and avian communities, and postulate a process to explain the observed changes in diversity and specialization. Location Britain. Methods We used Breeding Bird Survey data for Britain from 1994 to 2006 to calculate site-specific diversity and community specialization indices. We modelled these indices using generalized additive models to examine the relationship between local climate and spatial and temporal trends in community metrics and the relationship between changes in diversity and specialization. Results Local temperature was positively associated with alpha diversity, which increased over the study period, supporting empirical and theoretical predictions of the effect of climate warming. Diversity increased in all habitats, but the rate of increase was greatest in upland areas. However, temperature was negatively associated with community specialization indices, which declined over the same period. Our modelling revealed a nonlinear relationship between community specialization and species diversity. Main conclusions Our models of diversity and specialization provide stark empirical evidence for a link between warming climate and community homogenization. Over a 13-year period of warming temperatures, diversity indices increased while average community specialization decreased. We suggest that the observed diversity increases were most likely driven by range expansion of generalist species and that future warming is likely to increase homogenization of community structure. ABSTRACT Aim Classic theory suggests that species-rich communities should be more resistant to the establishment of exotic species than species-poor communities. Although this theory predicts that exotic species should be less diverse in regions that contain more native species, macroecological analyses often find that the correlation between exotic and native species richness is positive rather than negative. To reconcile results with theory, we explore to what extent climatic conditions, landscape heterogeneity and anthropogenic disturbance may explain the positive relationship between native and exotic plant richness. Location Catalonia (western Mediterranean region). Methods We integrated floristic records and GIS-based environmental measures to make spatially explicit 10-km grid cells. We asked whether the observed positive relationship between native and exotic plant richness ( R2= 0.11) resulted from the addition of several negative correlations corresponding to different environmental conditions identified with cluster analysis. Moreover, we directly quantified the importance of common causal effects with a structural equation modelling framework. Results We found no evidence that the relationship between native and exotic plant richness was negative when the comparison was made within environmentally homogeneous groups. Although there were common factors explaining both native and exotic richness, mainly associated with landscape heterogeneity and human pressure, these factors only explained 17.2% of the total correlation. Nevertheless, when the comparison was restricted to native plants associated with human-disturbed (i.e. ruderal) ecosystems, the relationship was stronger ( R2= 0.52) and the fraction explained by common factors increased substantially (58.3%). Main conclusions While our results confirm that the positive correlation between exotic and native plant richness is in part explained by common extrinsic factors, they also highlight the great importance of anthropic factors that - by reducing biotic resistance - facilitate the establishment and spread of both exotic and native plants that tolerate disturbed environments. ABSTRACT Aim Concerns over how global change will influence species distributions, in conjunction with increased emphasis on understanding niche dynamics in evolutionary and community contexts, highlight the growing need for robust methods to quantify niche differences between or within taxa. We propose a statistical framework to describe and compare environmental niches from occurrence and spatial environmental data. Location Europe, North America and South America. Methods The framework applies kernel smoothers to densities of species occurrence in gridded environmental space to calculate metrics of niche overlap and test hypotheses regarding niche conservatism. We use this framework and simulated species with pre-defined distributions and amounts of niche overlap to evaluate several ordination and species distribution modelling techniques for quantifying niche overlap. We illustrate the approach with data on two well-studied invasive species. Results We show that niche overlap can be accurately detected with the framework when variables driving the distributions are known. The method is robust to known and previously undocumented biases related to the dependence of species occurrences on the frequency of environmental conditions that occur across geographical space. The use of a kernel smoother makes the process of moving from geographical space to multivariate environmental space independent of both sampling effort and arbitrary choice of resolution in environmental space. However, the use of ordination and species distribution model techniques for selecting, combining and weighting variables on which niche overlap is calculated provide contrasting results. Main conclusions The framework meets the increasing need for robust methods to quantify niche differences. It is appropriate for studying niche differences between species, subspecies or intra-specific lineages that differ in their geographical distributions. Humid tropical alpine environments are crucial ecosystems that sustain biodiversity, biological processes, carbon storage and surface water provision. They are identified as one of the terrestrial ecosystems most vulnerable to global environmental change. Despite their vulnerability, and the importance for regional biodiversity conservation and socio-economic development, they are among the least studied and described ecosystems in the world. This paper reviews the state of knowledge about tropical alpine environments, and provides an integrated assessment of the potential threats of global climate change on the major ecosystem processes. Humid tropical alpine regions occur between the upper forest line and the perennial snow border in the upper regions of the Andes, the Afroalpine belt and Indonesia and Papua New Guinea. Climate change will displace ecosystem boundaries and strongly reduce the total area of tropical alpine regions. Displacement and increased isolation of the remaining patches will induce species extinction and biodiversity loss. Drier and warmer soil conditions will cause a faster organic carbon turnover, decreasing the below-ground organic carbon storage. Since most of the organic carbon is currently stored in the soils, it is unlikely that an increase in above-ground biomass will be able to offset soil carbon loss at an ecosystem level. Therefore a net release of carbon to the atmosphere is expected. Changes in precipitation patterns, increased evapotranspiration and alterations of the soil properties will have a major impact on water supply. Many regions are in danger of a significantly reduced or less reliable stream flow. The magnitude and even the trend of most of these effects depend strongly on local climatic, hydrological and ecological conditions. Aim: In response to warming, species are shifting their ranges towards higher elevations. These elevational range shifts have been documented in a variety of taxonomic groups across latitude. However, the rate and direction of species range shifts in response to warming vary, potentially as a consequence of variation in species traits across elevation. Specifically, diurnal and seasonal climates are often more variable at higher elevations, which results in high-elevation species that have broader thermal physiologies relative to low-elevation species. High-elevation species that are thermal generalists might not need to move as far to track their thermal niche as lowelevation thermal specialists. We investigated whether rates of range shifts varied systematically with increasing elevation across taxa and regions. Location: Sixteen montane regions world-wide. Time period: 1850-2013. Taxon: Nine hundred and eighty-seven species of plants and animals. Methods: We gathered published data on elevational range shifts from 20 transect studies comparing historical and recent distributions and examined how rates of range shifts changed across elevation. Specifically, we performed a meta-analysis to calculate the pooled effect of elevation on species range shifts. Results: We found that rates of range shifts show a negative relationship with elevation such that low-elevation species have moved upslope farther than high-elevation species on the same transect. This finding was primarily a result of shifts in the upper range limits. We also found that 28% of species shifted downslope against predictions, but elevation did not show a relationship with downslope range shifts. Main conclusions: Idiosyncratic range shifts will significantly alter montane ecological communities, which are home to some of the greatest biodiversity on Earth. Aim: Biogeographical regions (realms) reflect patterns of co‐distributed species (biotas) across space. Their boundaries are set by dispersal barriers and difficulties of establishment in new locations. We extend new methods to assess these two contributions by quantifying the degree to which realms intergrade across geographical space and the contributions of individual species to the delineation of those realms. As our example, we focus on Wallace's Line, the most enigmatic partitioning of the world's faunas, where climate is thought to have little effect and the majority of dispersal barriers are short water gaps. Location: Indo‐Pacific. Time period: Present day. Major taxa studied: Birds and mammals. Methods: Terrestrial bird and mammal assemblages were established in 1‐degree map cells using range maps. Assemblage structure was modelled using latent Dirichlet allocation, a continuous clustering method that simultaneously establishes the likely partitioning of species into biotas and the contribution of biotas to each map cell. Phylogenetic trees were used to assess the contribution of deep historical processes. Spatial segregation between biotas was evaluated across time and space in comparison with numerous hard realm boundaries drawn by various workers. Results: We demonstrate that the strong turnover between biotas coincides with the north‐western extent of the region not connected to the mainland during the Pleistocene, although the Philippines contains mixed contributions. At deeper taxonomic levels, Sulawesi and the Philippines shift to primarily Asian affinities, resulting from transgressions of a few Asian‐derived lineages across the line. The partitioning of biotas sometimes produces fragmented regions that reflect habitat. Differences in partitions between birds and mammals reflect differences in dispersal ability. Main conclusions: Permanent water barriers have selected for a dispersive archipelago fauna, excluded by an incumbent continental fauna on the Sunda shelf. Deep history, such as plate movements, is relatively unimportant in setting boundaries. The analysis implies a temporally dynamic interaction between a species' intrinsic dispersal ability, physiographic barriers, and recent climate change in the genesis of Earth's biotas. Aim: Trait data are increasingly being used in studies investigating the impacts of global changes on the structure and functioning of ecological communities. Despite a growing number of trait data collations for terrestrial vertebrates, there is to date no global assessment of the gaps and biases the data present. Here, we assess whether terrestrial vertebrate trait data are taxonomically, spatially and phylogenetically biased. Location: Global. Time period: Present. Major taxa studied: Terrestrial vertebrates. Methods: We compile seven ecological traits and quantify coverage as the proportion of species for which an estimate is available. For a species, we define completeness as the proportion of non‐missing values across traits. We assess whether coverage and completeness differ across classes and examine phylogenetic biases in trait data. To investigate spatial biases, we test whether wider‐ranging species have more complete trait data than narrow‐ranging species. Additionally, we test whether species‐rich regions, which are of most concern for conservation, are less well sampled than species‐poor regions. Results: Mammals and birds are well sampled even in species‐rich regions. For reptiles and amphibians (herptiles), only body size presents a high coverage (>80%), in addition to habitat‐related variables (amphibians). Herptiles are poorly sampled for other traits. The shortfalls are particularly acute in some species‐rich regions and for certain clades. Across all classes, geographically rarer species have less complete trait information. Main conclusions: Trait information is less available on average in some of the most diverse areas and in geographically rarer species, both of which crucial for biodiversity conservation. Gaps in trait data might impede our ability to conduct large‐scale analyses, whereas biases can impact the validity of extrapolations. A short‐term solution to the problem is to estimate missing trait data using imputation techniques, whereas a longer‐term and more robust filling of existing gaps requires continued data‐collection efforts. Aim: Decades of experimental research have conclusively shown a positive relationship between species richness and ecosystem function. However, authoritative reviews find no consensus on how species loss affects function in natural communities. We analyse experimental and observational data in an identical way and test whether they produce similar results. Location: North America and Europe (experimental communities); global (natural communities). Time period: Experimental communities: 1998–2013; natural communities: 1982–2018. Major taxa studied: Experimental communities: temperate grassland plants; natural communities: temperate grassland plants, tropical forest trees, kelp forest producers and native bees. Methods: We used an approach inspired by the Price equation to analyse 129 datasets from experimental and natural communities worldwide. We tested how the effects of species loss on ecosystem function varied with dominance and the non‐randomness of species loss and, in turn, how these two factors differed between experiments and observations. Results: Studies carried out in experimental and natural communities reached different conclusions regarding the effects of species loss. First, species loss had greater effects on ecosystem function in experiments than in nature. Second, the importance of species loss was negatively correlated with dominance in nature because as dominance increased, lost species were increasingly those contributing little to ecosystem function. Although experimental and natural communities exhibited similar levels of dominance, an analogous relationship was not possible in experiments because the order of species loss was randomized by design. Main conclusions: Species loss was sometimes, but not always, the major driver of loss of function in nature. Variation in the importance of species loss was not messy and context dependent; instead, it was predicted by functional dominance. Although results from experimental and natural communities were similar in several key ways, they differed in that species loss was a consistent predictor of ecosystem function in experiments and not in nature. Aim: Climate change impacts forest functioning and services through two inter‐related effects. First, it impacts tree growth, with effects, for example, on biomass production. Second, climate change also reshuffles community composition, with further effects on forest functioning. However, the relative importance of these two effects has rarely been studied. Here, we developed a new modelling approach to investigate these relative importances for forest productivity. Location: Eleven forest sites in central Europe. Time period: Historical (1990) and end‐of‐21st‐century climate‐like conditions. We simulated 2,000 years of forest dynamics for each set of conditions. Major taxa studied: Twenty‐five common tree species in European temperate forests. Methods: We coupled species distribution models and a forest succession model, working at complementary spatial and temporal scales, to simulate the climatic filtering that shapes potential tree species pools, the biotic filtering that shapes realized communities and the functioning of these realized communities in the long‐term. Results: Under an average temperature increase (relative to 1901–1990) of between 1.5 and 1.7 °C, changes in simulated forest productivity were caused mostly by changes in the growth of persisting tree species. With an average temperature increase of 3.6–4.0 °C, changes in simulated productivity at sites that currently have a mild climate were again caused predominantly by changes in tree species growth. However, at the warmest and coldest sites, changes in productivity were related mostly to shifts in species composition. In general, at the coldest sites, forest productivity is likely to be enhanced by climate change, whereas at the warmest sites the productivity might increase or decrease depending on the future precipitation regime. Main conclusions: A combination of two complementary modelling approaches that address questions at the interface between biogeography, community ecology and ecosystem functioning, reveals that climate change‐driven community reshuffling in the long term might be crucially important for ecosystem functioning. Aim: More than ever, ecologists seek to understand how species are distributed and have assembled into communities using the "filtering framework". This framework is based on the hypothesis that local assemblages result from a series of abiotic and biotic filters applied to regional species pools and that these filters leave predictable signals in observed diversity patterns. In theory, statistical comparisons of expected and observed patterns enable data‐driven tests of assembly processes. However, so far this framework has fallen short in delivering generalizable conclusions, challenging whether (and how) diversity patterns can be used to characterize and understand underlying assembly processes better. Methods: By synthesizing the previously raised critiques and suggested solutions in a comprehensive way, we identify 10 pitfalls that can lead to flawed interpretations of α‐diversity patterns, summarize solutions developed to circumvent these pitfalls and provide general guidelines. Results: We find that most issues arise from an overly simplistic view of potential processes that influence diversity patterns, which is often motivated by practical constraints on study design, focal scale and methodology. We outline solutions for each pitfall, such as methods spanning over spatial, environmental or phylogenetic scales, and suggest guidelines for best scientific practices in community ecology. Among key future challenges are the integration of mechanistic modelling and multi‐trophic interactions. Main conclusions: Our conclusion is that the filtering framework still holds promise, but only if researchers successfully navigate major pitfalls, foster the integration of mechanistic modelling and multi‐trophic interactions and directly account for uncertainty in their conclusions. Aim: Intraspecific trait variation (ITV) within natural plant communities can be large, influencing local ecological processes and dynamics. Here, we shed light on how ITV in vegetative and floral traits responds to large‐scale abiotic and biotic gradients (i.e., climate and species richness). Specifically, we tested whether associations of ITV with temperature, precipitation and species richness were consistent with any of four hypotheses relating to stress tolerance and competition. Furthermore, we estimated the degree of correlation between ITV in vegetative and floral traits and how they vary along the gradients. Location: Global. Time period: 1975–2016. Major taxa studied: Herbaceous and woody plants. Methods: We compiled a dataset of 18,401 measurements of the absolute extent of ITV (measured as the coefficient of variation) in nine vegetative and seven floral traits from 2,822 herbaceous and woody species at 2,372 locations. Results: Large‐scale associations between ITV and climate were trait specific and more prominent for vegetative traits, especially leaf morphology, than for floral traits. The ITV showed pronounced associations with climate, with lower ITV values in colder areas and higher values in drier areas. The associations of ITV with species richness were inconsistent across traits. Species‐specific associations across gradients were often idiosyncratic, and covariation in ITV was weaker between vegetative and floral traits than within the two trait groups. Main conclusions: Our results show that, depending on the traits considered, ITV either increased or decreased with climate stress and species richness, suggesting that both factors can constrain or enhance ITV, which might foster plant‐population persistence in stressful conditions. Given the species‐specific responses and covariation in ITV, associations can be hard to predict for traits and species not yet studied. Aim: Many clades display the macroevolutionary pattern of a negative relationship between standing diversity and diversification rates. Competition among species has been proposed as the main mechanism that explains this pattern. However, we currently lack empirical insight into how the effects of individual‐level ecological interactions scale up to affect species diversification. Here, we investigate a clade that shows evidence for negative diversity‐dependent diversification in the fossil record and test whether the clade's modern communities show a corresponding signal of interspecific competition. Location: World's oceans. Time period: Holocene. Major taxa studied: Planktonic Foraminifera (Rhizaria). Methods: We explore spatial and temporal ecological patterns expected under interspecific competition. Firstly, we use a community phylogenetics approach to test for signs of local competitive exclusion among ecologically similar species (defined as closely related or of similar shell sizes) by combining species relative abundances in seafloor sediments. Secondly, we analyse whether population abundances of co‐occurring species covary negatively through time using sediment trap time‐series spanning 1–12 years. Results: The great majority of the assemblages are indistinguishable from randomly assembled communities, showing no significant spatial co‐occurrence patterns regarding phylogeny or size similarity. Through time, most species pairs correlated positively, indicating synchronous rather than compensatory population dynamics. Main conclusions: We found no detectable evidence for interspecific competition structuring extant planktonic Foraminifera communities. Species co‐occurrences and population dynamics are likely regulated by the abiotic environment and/or distantly related species, rather than intra‐clade density‐dependent processes. This interpretation contradicts the idea that competition drives the clade's macroevolutionary dynamics. One way to better integrate community ecology and macroevolution is to consider that diversification dynamics are influenced by groups that interact ecologically even when distantly related. Aim: Mesophotic coral ecosystems (MCEs) are unique communities that support a high proportion of depth‐endemic species distinct from shallow‐water coral reefs. However, there is currently little consensus on the boundaries between shallow and mesophotic coral reefs and between upper versus lower MCEs because studies of these communities are often site specific. Here, we examine the ecological evidence for community breaks, defined here as species loss, in fish and benthic taxa between shallow reefs and MCEs globally. Location: Global MCEs. Time period: 1973–2017. Major taxa studied: Macrophytes, Porifera, Scleractinia, Hydrozoa, Octocorallia, Antipatharia and teleost fishes. Methods: We used random‐effects models and breakpoint analyses on presence/absence data to identify regions of higher than expected species loss along a depth gradient of 1–69 m, based on a meta‐analysis of 26 studies spanning diverse photoautotrophic and heterotrophic taxa. We then investigated the extent to which points of high faunal turnover can be explained by environmental factors, including light, temperature and nutrient availability. Results: We found evidence for a community break, indicated by a significant loss of shallow‐water taxa, at ~ 60 m across several taxonomically and functionally diverse benthic groups and geographical regions. The breakpoint in benthic composition is best explained by decreasing light, which is correlated with the optical depths between 10 and 1% of surface irradiance. A concurrent shift in the availability of nutrients, both dissolved and particulate organic matter, and a shift from photoautotroph to heterotroph‐dominated assemblages also occurs at ~ 60 m depth. Main conclusions: We found evidence for global community breaks across multiple benthic taxa at ~ 60 m depth, indicative of distinct community transitions between shallow and mesophotic coral ecosystems. Changes in the underwater light environment and the availability of trophic resources along the depth gradient are the most parsimonious explanations for the observed patterns. Aim: Community phylogenetic studies use information about the evolutionary relationships of species to understand the ecological processes of community assembly. A central premise of the field is that the evolution of species maps onto ecological patterns, and phylogeny reveals something more than species traits alone about the ecological mechanisms structuring communities, such as environmental filtering, competition, and facilitation. We argue, therefore, that there is a need for better understanding and modelling of the interaction of phylogeny with species traits and community composition. Innovation: We outline a new approach that identifies clades that are ecophylogenetically clustered or overdispersed and assesses whether those clades have different rates of trait evolution. Ecophylogenetic theory would predict that the traits of clustered or overdispersed clades might have evolved differently, in terms of either tempo (fast or slow) or mode (e.g., under constraint or neutrally). We suggest that modelling the evolution of independent trait data in these clades represents a strong test of whether there is an association between the ecological co‐occurrence patterns of a species and its evolutionary history. Main conclusions: Using an empirical dataset of mammals from around the world, we identify two clades of rodents whose species tend not to co‐occur in the same local assemblages (are phylogenetically overdispersed) and find independent evidence of slower rates of body mass evolution in these clades. Our approach, which assumes nothing about the mode of species trait evolution but instead seeks to explain it using ecological information, presents a new way to examine ecophylogenetic structure. Aim The number of studies investigating the nestedness and turnover components of beta diversity has increased substantially, but our general understanding of the drivers of turnover and nestedness remains elusive. Here, we examined the effects of species traits, spatial extent, latitude and ecosystem type on the nestedness and turnover components of beta diversity. Location Global. Time period 1968-2017. Methods From the 99 studies that partition total beta diversity into its turnover and nestedness components, we assembled 269 and 259 data points for the pairwise and multiple site beta-diversity metrics, respectively. Our data covered a broad variation in species dispersal type, body size and trophic position. The data were from freshwater, marine and terrestrial realms, and encompassed geographical areas from the tropics to near polar regions. We used linear modelling as a meta-regression tool to analyse the data. Results Pairwise turnover, multiple site turnover and total beta diversity all decreased significantly with latitude. In contrast, multiple site nestedness showed a positive relationship with latitude. Beta-diversity components did not generally differ among the realms. The turnover component and total beta diversity increased with spatial extent, whereas nestedness was scale invariant for pairwise metrics. Multiple site beta-diversity components did not vary with spatial extent. Surprisingly, passively dispersed organisms had lower turnover and total beta diversity than flying organisms. Body size showed a relatively weak relationship with beta diversity but had important interactions with trophic position, thus also affecting beta diversity via interactive effects. Producers had significantly higher average pairwise turnover and total beta diversity than carnivores. Main conclusions The present results provide evidence that species turnover, being consistently the larger component of total beta diversity, and nestedness are related to the latitude of the study area and intrinsic organismal features. We showed that two beta-diversity components had generally opposing patterns with regard to latitude. We highlight that beta-diversity partition may give additional insights into the underlying causes of spatial variability in biotic communities compared with total beta diversity alone.
