In the Russian Federation, the protection category “Zapovednik” represents a strictly protected area, where the access is restricted and the aim is to keep the area “forever wild”. We provide an overview about the organization of these nature reserves and highlight their contribution to fundamental research. Aquatic ecosystems in zapovedniks provide pristine sites of great importance for long-term monitoring and research, which fosters process understanding regarding interannual variability and development of aquatic coenosis. We present a long term monitoring and research project about abiotic and biotic parameters in the Central Forest State Nature Biosphere Reserve. Examples from the Privolzhskaya Lesostep Nature Reserve include monitoring of invasive fish as well as analyses about the influence of beavers on fish. The Astrakhan Biosphere Nature Reserve in the Volga delta is a hotspot for fish biodiversity; thus, there the state nature reserve security service plays an important role to avoid poaching. Our case studies from the Volga Basin exemplify the structure and function of nature reserves and highlight their contribution to research, protection and management of aquatic ecosystems. Long-term datasets from the zapovedniks can (i) improve process understanding, (ii) ensure protection of aquatic systems and sustainable water management and (iii) support knowledge-based decisions. The Volga, the largest river in Europe, has experienced multiple stressors from human activities. Recently we showed that its upper course (about 500 km, from its source to Tver) still has large sections with low impact and a natural type-specific potamal flora and fauna. Our present research in the East European lowlands aim to define reference conditions for mid-sized to large lowland rivers in order to build a basis for future management and conservation. Three monitoring sites were selected based on the results from intensive sampling in 2005. In subsequent field campaigns between 2006 and 2010 regular surveys were carried out each year in summer and additional ones in spring. A taxon-rich macroinvertebrate fauna, including several rare potamal relict species, was recorded and the data was used to provide an overview of annual and interannual variation in community indices and metrics. The conditions described for the headwaters of the Volga River system can be used as a reference state for medium-sized and large lowland rivers in regions where reference sites of these types are lacking. A floodplain is considered as the basis for high production and biodiversity of large rivers. To test the hypothesis of the determining role of the floodplain as a supplier of plankton to the channel of a large unregulated river, we implemented a three-year study in the Ob river-floodplain (West Siberia, Russia) and revealed that factors of seasonal dynamics and sources of phyto- and zooplankton supply to the channel differed. The riverine phytoplankton was formed mostly in the main river and small side channels. The driving factor of its seasonal dynamics in the main channel and the permanently connected floodplain was water temperature, whereas in mostly isolated floodplain lakes—it was the availability of nutrients. Zooplankton in the channel was largely formed due to “recruits” arrival from the floodplain reaches. Its abundance in the channel with connection to the river-floodplain areas depended on temperature and phytoplankton amount. This study casts a light upon some major factors of seasonal dynamics of phyto- and zooplankton in the river-floodplain systems of large lowland rivers and serves the basis for the development of the flood pulse concept and monitoring program for rivers with a long freeze-up period.
