International audience; The standard Dynamic Energy Budget (DEB) model assumes that food is converted to reserve and a fraction kappa of mobilised reserve of an individual is allocated to somatic maintenance plus growth, while the rest is allocated to maturity maintenance plus maturation (in embryos and juveniles) or reproduction (in adults). The add\ₘy\ₚet collection of over 300 animal species from most larger phyla, and all chordate classes, shows that this model fits energy data very well. Nine parameters determine nine data points at abundant food: dry/wet weight ratio, age at birth, puberty, death, weight at birth, metamorphosis, puberty, ultimate weight and ultimate reproduction rate. We demonstrate that, given a few other parameters, these nine data points also determine the nine parameters uniquely that are independent of food availability: maturity at birth, metamorphosis and puberty, specific assimilation, somatic maintenance and costs for structure, allocation fraction of mobilised reserve to soma, energy conductance, and ageing acceleration. We provide an efficient algorithm for mapping between data and parameter space in both directions and found expressions for the boundaries of the parameter and data spaces. One of them quantifies the position of species in the supply-demand spectrum, which reflects the internalisation of energetic control. We link eco-physiological properties of species to their position in this spectrum and discuss it in the context of homeostasis. Invertebrates and ray-finned fish turn out to be close to the supply end of the spectrum, while other vertebrates, including cartilaginous fish, have stronger demand tendencies. We explain why birds and mammals up-regulate metabolism during reproduction. We study some properties of the bijection using elasticity coefficients. The properties have applications in parameter estimation and in the analysis of evolutionary constraints on parameter values; the relationship between DEB parameters and data has similarities to that between genotype and phenotype. Understanding the life cycle of individual animals, and how it responds to stress, requires a model that causally links life-history traits (feeding, growth, development and reproduction). Dynamic Energy Budget (DEB) theory offers a powerful and formalised framework for building process-based models for organism life cycles. However, it takes some serious investment to understand the resulting equations and to implement them into software, and a substantial amount of data to parameterise. For many practical applications, there is therefore a need for further simplification. Here, we present a simple and transparent model that fully specifies the life cycle of an (invertebrate) animal, applies a strict mass balance, and has direct access to the primary parameters that determine the metabolic processes. We derive our 'DEBkiss' in a formalised manner, starting from an explicit formulation of the simplifying assumptions. The presented model can serve as a teaching tool and a smooth introduction into the much richer world of DEB theory. Furthermore, the model may prove useful as a building block for individual-based population modelling (where simplicity of the blocks is essential), and for the analysis of toxicity data (where ease of model verification and parameterisation is crucial). The model is illustrated using a fit on growth and reproduction data for the pond snail (Lymnaea stagnalis) at three food levels, and subsequent predictions for embryonic growth and respiration (oxygen use), and weight loss on starvation, for the same species. © 2013 Elsevier Ltd.

In many countries in Asia and South-America dengue fever (DF) and dengue hemorrhagic fever (DHF) has become a substantial public health concern leading to serious social-economic costs. Mathematical models describing the transmission of dengue viruses have focussed on the so-called antibody-dependent enhancement (ADE) effect and temporary cross-immunity trying to explain the irregular behavior of dengue epidemics by analyzing available data. However, no systematic investigation of the possible dynamical structures has been performed so far. Our study focuses on a seasonally forced (non-autonomous) model with temporary cross-immunity and possible secondary infection, motivated by dengue fever epidemiology. The notion of at least two different strains is needed in a minimalistic model to describe differences between primary infections, often asymptomatic, and secondary infection, associated with the severe form of the disease. We extend the previously studied non-seasonal (autonomous) model by adding seasonal forcing, mimicking the vectorial dynamics, and a low import of infected individuals, which is realistic in the dynamics of dengue fever epidemics. A comparative study between three different scenarios (non-seasonal, low seasonal and high seasonal with a low import of infected individuals) is performed. The extended models show complex dynamics and qualitatively a good agreement between empirical DHF monitoring data and the obtained model simulation. We discuss the role of seasonal forcing and the import of infected individuals in such systems, the biological relevance and its implications for the analysis of the available dengue data. At the moment only such minimalistic models have a chance to be qualitatively understood well and eventually tested against existing data. The simplicity of the model (low number of parameters and state variables) offer a promising perspective on parameter values inference from the DHF case notifications. © 2011 Elsevier Ltd.

Biochemical oscillations, such as glycolytic oscillations, are often believed to be caused by a single so-called 'oscillophore'. The main characteristics of yeast glycolytic oscillations, such as frequency and amplitude, are however controlled by several enzymes. In this paper, we develop a method to quantify to which extent any enzyme determines the occurrence of oscillations. Principles extrapolated from metabolic control analysis are applied to calculate the control exerted by individual enzymes on the real and imaginary parts of the eigenvalues of the Jacobian matrix. We propose that the control exerted by an enzyme on the real part of the smallest eigenvalue, in terms of absolute value, quantifies to which extent that enzyme contributes to the emergence of instability. Likewise the control exerted by an enzyme on the imaginary part of complex eigenvalues may serve to quantify the extent to which that enzyme contributes to the tendency of the system to oscillate. The method was applied both to a core model and to a realistic model of yeast glycolytic oscillations. Both the control over stability and the control over oscillatory tendency were distributed among several enzymes, of which glucose transport, pyruvate decarboxylase and ATP utilization were the most important. The distributions of control were different for stability and oscillatory tendency, showing that control of instability does not imply control of oscillatory tendency nor vice versa. The control coefficients summed up to 1, suggesting the existence of a new summation theorem. These results constitute proof that glycolytic oscillations in yeast are not caused by a single oscillophore and provide a new, subtle, definition for the oscillophore strength of an enzyme. © 2004 Elsevier Ltd. In this paper we develop and investigate a dynamic energy budget (DEB) model describing the syntrophic symbiotic relationship between a heterotrophic host and an internal photoautotrophic symbiont. The model specifies the flows of matter and energy among host, symbiont and environment with minimal complexity and uses the concept of synthesizing units to describe smoothly the assimilation of multiple limiting factors, in particular inorganic carbon and nitrogen, and irradiance. The model has two passive regulation mechanisms: the symbiont shares only photosynthate that it cannot use itself, and the host delivers only excess nutrients to the symbiont. With parameter values plausible for scleractinian corals, we show that these two regulation mechanisms suffice to obtain a stable symbiotic relationship under constant ambient conditions, provided those conditions support sustenance of host and symbiont. Furthermore, the symbiont density in the host varies relatively little as a function of ambient food density, inorganic nitrogen and irradiance. This symbiont density tends to increase with light deprivation or nitrogen enrichment, either directly or via food. We also investigate the relative benefit each partner derives from the relationship and conclude that this relationship may shift from mutualism to parasitism as environmental conditions change. © 2009 Elsevier Ltd. Rules for energy uptake, and subsequent utilization, form the basis of population dynamics and, therefore, explain the dynamics of the ecosystem structure in terms of changes in standing crops and size distributions of individuals. Mass fluxes are concomitant with energy flows and delineate functional aspects of ecosystems by defining the roles of individuals and populations. The assumption of homeostasis of body components, and an assumption about the general structure of energy budgets, imply that mass fluxes can be written as weighted sums of three organizing energy fluxes with the weight coefficients determined by the conservation law of mass. These energy fluxes are assimilation, maintenance and growth, and provide a theoretical underpinning of the widely applied empirical method of indirect calorimetry, which relates dissipating heat linearly to three mass fluxes: carbon dioxide production, oxygen consumption and N-waste production. A generic approach to the stoichiometry of population energetics from the perspective of the individual organism is proposed and illustrated for heterotrophic organisms. This approach indicates that mass transformations can be identified by accounting for maintenance requirements and overhead costs for the various metabolic processes at the population level. The theoretical background for coupling the dynamics of the structure of communities to nutrient cycles, including the water balance, as well as explicit expressions for the dissipating heat at the population level are obtained based on the conservation law of energy.
