The isotopic ratio 18O/16O of dissolved O2 in aquatic systems is affected by the preferential biological uptake of 16O (ε). Studies over the past six decades reveal that during incubation experiments, the isotopic effect of microorganism respiration (εorganism) varies in the range of −18‰ to −22‰. In contrast, natural variations in the deep‐ocean O2 concentration and δ18O levels show a considerably weaker effect (~ −10‰). The differences between these observations have been explained to result from either O2 uptake by sediments or organic particles that, due to diffusion‐limited respiration, are expected to weakly fractionate oxygen isotopes, by mixing processes or by weak fractionation at low temperatures. To gain better insight, we studied oxygen demand and δ18O in the deep, cold hypolimnion of Lake Stechlin between 2018 and 2021 as well as in various laboratory incubations. Our incubation results demonstrate an εorganism of about −24‰. Simple model calculations demonstrate a sediment O2 demand isotope effect (εSOD) of about −8.4‰, and a variated water‐column O2 demand isotope effect (εWOD) which is lower than εorganism, ranging from −13.9‰ in 2019 to −23‰ in 2021. Accompanying experiments indicate that the lower magnitude of εWOD may be related to respiration at organic particles lending to a weaker fractionation effect. Thus, variations in εWOD may reflect a changing partitioning of hypolimnion oxygen uptake between suspended particles and their containing microorganisms. Climate‐change is rapidly and intensively altering aquatic communities and habitats. While previous work has focused on direct effects of potential drivers, indirect and interactive effects on organisms and ecosystems have received less attention. Here, we give an overview of contributions to a special issue in Limnology and Oceanography that addresses this knowledge gap. Contributions covered diverse habitats, from polar to tropical regions, alpine streams to coral reefs. Several studies relied on time‐series to identify indirect effects, thus emphasizing our need to maintain high‐quality time‐series data. Time‐series are particularly crucial now that the pace of climate‐change on aquatic‐ecosystems is accelerating. Another common theme is the role of species‐specific characteristics in physiology, behavior or genetics in aquatic ecosystem function. The addition of inter‐ and intra‐specific variability to investigations of climate‐change may be challenging particularly since ecosystem studies typically involve a large parameter space of environmental and biological variables across spatial and temporal scales. However, the results demonstrate that inclusion of species‐specific dynamics, although challenging, can deliver mechanistic insights into aquatic ecosystem patterns and processes. Some contributions leverage habitat changes from disturbances or climate shifts to document capacity for resilience or recovery of pelagic and benthic communities. Jointly, the results in this special issue document fruitful approaches and provide urgent information needed for deciphering aquatic ecosystem responses to climate forcings. This information is foundational if we wish to tackle the combined effects of climate change and other human impacts with maximum efficacy and minimize unintended consequences for biodiversity and ecosystem functioning. Increasing evidence suggests that fungal communities are key components of biogeochemical cycles in coastal ecosystems. However, at a regional scale, the major drivers of the seasonal and spatial distribution of fungi in areas impacted by mariculture remain largely unknown. Intensive aquaculture takes place in Dongshan Bay of Fujian, China, a typical subtropical marine ecosystem with multiple environmental gradients extensively perturbed by anthropogenic activities. To better understand the consequences of mariculture on fungal community composition and activities, we simultaneously evaluated the temporal (four different seasons) and spatial dynamics in total (DNA) and active (RNA) fungal communities of Dongshan Bay in relation to several major physicochemical properties. Our results revealed that fungal communities in the Bay were highly diverse, but showed the ubiquitous dominance of Dikarya and the occasional predominance of Glomeromycota, Mucoromycota, Mortierellomycota, Chytridiomycota, Olpidiomycota, and Rozellomycota. Fungal diversity varied much more with season than with the degree of aquaculture activity, for both total and active communities. This notion is supported by co‐occurrence networks exhibiting a clear seasonal pattern. Furthermore, fungal community structure in coastal waters showed distinct relationships with environmental factors varying both with season and in space. For both total and active fungal communities, a combination of environmental variables including temperature, dissolved oxygen, and nitrite exhibited the greatest impact on community structure. Our study demonstrates a distinct spatiotemporal dynamics of both total and active fungi and provides a foundation to better understand the ecological roles of marine fungi in coastal ecosystems in relation to mariculture activities. Methane (CH4) from aquatic ecosystems contributes to about half of total global CH4 emissions to the atmosphere. Until recently, aquatic biogenic CH4 production was exclusively attributed to methanogenic archaea living under anoxic or suboxic conditions in sediments, bottom waters, and wetlands. However, evidence for oxic CH4 production (OMP) in freshwater, brackish, and marine habitats is increasing. Possible sources were found to be driven by various planktonic organisms supporting different OMP mechanisms. Surprisingly, submerged macrophytes have been fully ignored in studies on OMP, yet they are key components of littoral zones of ponds, lakes, and coastal systems. High CH4 concentrations in these zones have been attributed to organic substrate production promoting classic methanogenesis in the absence of oxygen. Here, we review existing studies and argue that, similar to terrestrial plants and phytoplankton, macroalgae and submerged macrophytes may directly or indirectly contribute to CH4 formation in oxic waters. We propose several potential direct and indirect mechanisms: (1) direct production of CH4; (2) production of CH4 precursors and facilitation of their bacterial breakdown or chemical conversion; (3) facilitation of classic methanogenesis; and (4) facilitation of CH4 ebullition. As submerged macrophytes occur in many freshwater and marine habitats, they are important in global carbon budgets and can strongly vary in their abundance due to seasonal and boom‐bust dynamics. Knowledge on their contribution to OMP is therefore essential to gain a better understanding of spatial and temporal dynamics of CH4 emissions and thus to substantially reduce current uncertainties when estimating global CH4 emissions from aquatic ecosystems. Pelagic bacteria can be classified into free‐living and particle‐attached life modes, which either dwell in the water column or attach to suspended particles. Bacteria with a generalist life style, however, can actively shift between these two habitats. Globally increasing densities of natural and artificial particles enhance habitat heterogeneity, with potential consequences for system stability and trophic transfer through aquatic food webs. To better decipher the dynamics of microbial communities, we investigated the influence of adaptive vs. fixed habitat choice on species coexistence for a simplified bacterial community by analyzing a corresponding food web model, consisting of two specialist bacterial prey species (free and attached), a generalist bacterial prey species with the ability to shift between both habitats, and two protist predators, specialized on either water or particle compartment. For simplicity we assume a shared resource pool, considering particles only for colonization but not as a source for nutrients or carbon, that is, inert particles like microplastics or inorganic sediments. The model predicts coexistence on a cyclic attractor between fixed and flexible bacteria, if the costs for adaptive habitat choice can be balanced by adaptation speed. The presence of adaptive prey dampens predator–prey cycle amplitudes, contributing to system stabilization resulting in higher mean predator biomass compared to specialist prey only. Thus, in pelagic microbial systems, flexible habitat choice at the prey level has important implications for system stability and magnitude of energy flow through the microbial loop. To determine the drivers of phytoplankton biomass, we collected standardized morphometric, physical, and biological data in 230 lakes across the Mediterranean, Continental, and Boreal climatic zones of the European continent. Multilinear regression models tested on this snapshot of mostly eutrophic lakes (median total phosphorus [TP] = 0.06 and total nitrogen [TN] = 0.7 mg L−1), and its subsets (2 depth types and 3 climatic zones), show that light climate and stratification strength were the most significant explanatory variables for chlorophyll a (Chl a) variance. TN was a significant predictor for phytoplankton biomass for shallow and continental lakes, while TP never appeared as an explanatory variable, suggesting that under high TP, light, which partially controls stratification strength, becomes limiting for phytoplankton development. Mediterranean lakes were the warmest yet most weakly stratified and had significantly less Chl a than Boreal lakes, where the temperature anomaly from the long‐term average, during a summer heatwave was the highest (+4°C) and showed a significant, exponential relationship with stratification strength. This European survey represents a summer snapshot of phytoplankton biomass and its drivers, and lends support that light and stratification metrics, which are both affected by climate change, are better predictors for phytoplankton biomass in nutrient‐rich lakes than nutrient concentrations and surface temperature. The intensity and frequency of storms are projected to increase in many regions of the world because of climate change. Storms can alter environmental conditions in many ecosystems. In lakes and reservoirs, storms can reduce epilimnetic temperatures from wind‐induced mixing with colder hypolimnetic waters, direct precipitation to the lake's surface, and watershed runoff. We analyzed 18 long‐term and high‐frequency lake datasets from 11 countries to assess the magnitude of wind‐ vs. rainstorm‐induced changes in epilimnetic temperature. We found small day‐to‐day epilimnetic temperature decreases in response to strong wind and heavy rain during stratified conditions. Day‐to‐day epilimnetic temperature decreased, on average, by 0.28°C during the strongest windstorms (storm mean daily wind speed among lakes: 6.7 ± 2.7 m s−1, 1 SD) and by 0.15°C after the heaviest rainstorms (storm mean daily rainfall: 21.3 ± 9.0 mm). The largest decreases in epilimnetic temperature were observed ≥2 d after sustained strong wind or heavy rain (top 5th percentile of wind and rain events for each lake) in shallow and medium‐depth lakes. The smallest decreases occurred in deep lakes. Epilimnetic temperature change from windstorms, but not rainstorms, was negatively correlated with maximum lake depth. However, even the largest storm‐induced mean epilimnetic temperature decreases were typically <2°C. Day‐to‐day temperature change, in the absence of storms, often exceeded storm‐induced temperature changes. Because storm‐induced temperature changes to lake surface waters were minimal, changes in other limnological variables (e.g., nutrient concentrations or light) from storms may have larger impacts on biological communities than temperature changes. Recent discovery of methane (CH4) production in oxic waters challenges the conventional understanding of strict anoxic requirement for biological CH4 production. High‐resolution field measurements in Lake Stechlin, as well as incubation experiments, suggested that oxic‐water CH4 production occurred throughout much of the water column and was associated with phytoplankton especially diatoms, cyanobacteria, green algae, and cryptophytes. In situ concentrations and δ13C values of CH4 in oxic water were negatively correlated with soluble reactive phosphorus concentrations. Using 13C‐labeling techniques, we showed that bicarbonate was converted to CH4, and the production exceeded oxidation at day, but was comparable at night. These experimental data, along with complementary field observations, indicate a clear link between photosynthesis and the CH4 production‐consumption balance in phosphorus‐limited epilimnic waters. Comparison between surface CH4 emission data and experimental CH4 production rates suggested that the oxic CH4 source significantly contributed to surface emission in Lake Stechlin. Microbial communities are essential components of aquatic ecosystems through their contribution to food web dynamics and biogeochemical processes. Aquatic microbial diversity is immense and a general challenge is to understand how metabolism and interactions of single organisms shape microbial community dynamics and ecosystem‐scale biogeochemical transformations. Metagenomic approaches have developed rapidly, and proven to be powerful in linking microbial community dynamics to biogeochemical processes. In this review, we provide an overview of metagenomic approaches, followed by a discussion on some recent insights they have provided, including those in this special issue. These include the discovery of new taxa and metabolisms in aquatic microbiomes, insights into community assembly and functional ecology as well as evolutionary processes shaping microbial genomes and microbiomes, and the influence of human activities on aquatic microbiomes. Given that metagenomics can now be considered a mature technology where data generation and descriptive analyses are relatively routine and informative, we then discuss metagenomic‐enabled research avenues to further link microbial dynamics to biogeochemical processes. These include the integration of metagenomics into well‐designed ecological experiments, the use of metagenomics to inform and validate metabolic and biogeochemical models, and the pressing need for ecologically relevant model organisms and simple microbial systems to better interpret the taxonomic and functional information integrated in metagenomes. These research avenues will contribute to a more mechanistic and predictive understanding of links between microbial dynamics and biogeochemical cycles. There is now increasing evidence for the importance of microbial regulation of biogeochemical cycling in streams. Resource availability shapes microbial community structure, but less is known about how landscape‐mediated availability of nutrients and carbon can control microbial functions in streams. Using comparative metagenomics, we examined the relationship between microbial functional genes and composition of dissolved organic matter (DOM), nutrients, and suspended microbial communities in 11 streams, divided into three groups based on the predominant land cover category (agriculture, forested, or wetland). Using weighted gene co‐occurrence network analysis, we identified clusters of functions related to DOM composition, agricultural land use, and/or wetland and forest land cover. Wetland‐dominated streams were characterized by functions related to nitrogen metabolism and processing of aromatic carbon compounds, with strong positive correlations with dissolved organic carbon concentration and DOM aromaticity. Forested streams were characterized by metabolic functions related to monomer uptake and carbohydrates, such as mannose and fructose metabolism. In agricultural streams, microbial functions were correlated with more labile, protein‐like DOM, PO4, and NO3, likely reflecting functional adaptation to labile DOM and higher nutrient concentrations. Distinct changes in the functional composition and loss of functional diversity of microorganisms became evident when comparing natural to agricultural catchments. Although all streams showed signs of functional redundancy, loss of species richness per function in agricultural catchments suggests that microbial functions in natural catchments may be more resilient to disturbance. Our results provide new insight into microbial community functions involved in nutrient and carbon biogeochemical cycles and their dependence on specific environmental settings. Bacteria play key roles in the function and diversity of aquatic systems, but aside from study of specific bloom systems, little is known about the diversity or biogeography of bacteria associated with harmful cyanobacterial blooms (cyanoHABs). CyanoHAB species are known to shape bacterial community composition and to rely on functions provided by the associated bacteria, leading to the hypothesized cyanoHAB interactome, a coevolved community of synergistic and interacting bacteria species, each necessary for the success of the others. Here, we surveyed the microbiome associated with Microcystis aeruginosa during blooms in 12 lakes spanning four continents as an initial test of the hypothesized Microcystis interactome. We predicted that microbiome composition and functional potential would be similar across blooms globally. Our results, as revealed by 16S rRNA sequence similarity, indicate that M. aeruginosa is cosmopolitan in lakes across a 280° longitudinal and 90° latitudinal gradient. The microbiome communities were represented by a wide range of operational taxonomic units and relative abundances. Highly abundant taxa were more related and shared across most sites and did not vary with geographic distance, thus, like Microcystis, revealing no evidence for dispersal limitation. High phylogenetic relatedness, both within and across lakes, indicates that microbiome bacteria with similar functional potential were associated with all blooms. While Microcystis and the microbiome bacteria shared many genes, whole‐community metagenomic analysis revealed a suite of biochemical pathways that could be considered complementary. Our results demonstrate a high degree of similarity across global Microcystis blooms, thereby providing initial support for the hypothesized Microcystis interactome. [ABSTRACT FROM AUTHOR]

Studies on the ecological role of fungi and, to a lesser extent, oomycetes, are receiving increasing attention, mainly due to their participation in the cycling of organic matter in aquatic ecosystems. To unravel their importance in humification processes, we isolated several strains of fungi and oomycetes from Anzali lagoon, Iran. We then performed taxonomic characterization by morphological and molecular methods, analyzed the ability to degrade several polymeric substrates, performed metabolic fingerprinting with Ecoplates, and determined the degradation of humic substances (HS) using liquid chromatography‐organic carbon detection. Our analyses highlighted the capacity of aquatic fungi to better degrade a plethora of organic molecules, including complex polymers. Specifically, we were able to demonstrate not only the utilization of these complex polymers, but also the role of fungi in the production of HS. In contrast, oomycetes, despite some morphological and physiological similarities with aquatic fungi, exhibited a propensity toward opportunism, quickly benefitting from the availability of small organic molecules, while exhibiting sensitivity toward more complex polymers. Despite their contrasting roles, our study highlights the importance of both oomycetes and fungi in aquatic organic matter transformation and cycling with potential implications for the global carbon cycle. Mixotrophy is increasingly recognized as an important trophic pathway among phytoplankton, yet its underlying drivers remain largely unknown and unexplored. Here, we present a study utilizing 69 lake samplings in boreal Quebec, Canada, identifying variables driving the success of phytoplankton that have a capacity for mixotrophy and pointing to the underlying mechanisms. We found that the success of mixotrophs (% of total biomass) was positively influenced by both colored dissolved organic matter (cDOM) and dissolved CO2 concentration but limited by the abundance of crustacean zooplankton. The effect of cDOM manifested as a consequence of limited autotrophic phytoplankton biomass in lakes with reduced light penetration. We observed a nonlinear (u‐shaped) relation between CO2 and mixotrophs, with biomass favored at both low and high CO2 concentrations. A reduced fitness of mixotrophs at near‐atmospheric CO2 concentrations is likely owing to the costs of rapidly switching between or maintaining multiple trophic strategies. The abundance of zooplankton had a negative effect on mixotroph biomass but a positive effect on autotrophic phytoplankton. We also found that while the community composition of potentially mixotrophic phytoplankton was to some degree likely influenced by zooplankton biomass, composition was unaffected by the CO2 and cDOM gradients. Overall, this study highlights mixotrophy in boreal lake systems as a strategy of persistence, with the maintenance of a moderate but constant presence across a changing gradient of light and trophic conditions. The results of our study support the hypothesis that phytoplankton with a capacity for mixotrophy provide a superior and stable stoichiometric food source for zooplankton, implicating mixotrophs as a vital component of boreal lake food webs. Abstract: The vertical distribution of chlorophyll in stratified lakes and reservoirs frequently exhibits a maximum peak deep in the water column, referred to as the deep chlorophyll maximum (DCM). DCMs are ecologically important hot spots of primary production and nutrient cycling, and their location can determine vertical habitat gradients for primary consumers. Consequently, the drivers of DCM structure regulate many characteristics of aquatic food webs and biogeochemistry. Previous studies have identified light and thermal stratification as important drivers of summer DCM depth, but their relative importance across a broad range of lakes is not well resolved. We analyzed profiles of chlorophyll fluorescence, temperature, and light during summer stratification from 100 lakes in the Global Lake Ecological Observatory Network (GLEON) and quantified two characteristics of DCM structure: depth and thickness. While DCMs do form in oligotrophic lakes, we found that they can also form in eutrophic to dystrophic lakes. Using a random forest algorithm, we assessed the relative importance of variables associated with light attenuation vs. thermal stratification for predicting DCM structure in lakes that spanned broad gradients of morphometry and transparency. Our analyses revealed that light attenuation was a more important predictor of DCM depth than thermal stratification and that DCMs deepen with increasing lake clarity. DCM thickness was best predicted by lake size with larger lakes having thicker DCMs. Additionally, our analysis demonstrates that the relative importance of light and thermal stratification on DCM structure is not uniform across a diversity of lake types. The ecological relevance of fungi in freshwater ecosystems is becoming increasingly evident, particularly in processing the extensive amounts of polymeric organic carbon such as cellulose, chitin, and humic substances (HS). We isolated several fungal strains from oligo-mesotrophic Lake Stechlin, Brandenburg, Germany, and analyzed their ability to degrade polymeric-like substrates. Using liquid chromatography-organic carbon detection, we determined the byproducts of HS transformation by the freshwater fungus Cladosporium sp. KR14. We demonstrate the ability of this fungus to degrade and simultaneously synthesize HS, and that transformation processes were intensified when iron, as indicator of the occurrence of Fenton reactions, was present in the medium. Furthermore, we showed that structural complexity of the HS produced changed with the availability of other polymeric substances in the medium. Our study highlights the contribution of freshwater Ascomycetes to the transformation of complex organic compounds. As such, it has important implications for understanding the ecological contribution of fungi to aquatic food webs and related biogeochemical cycles. [ABSTRACT FROM AUTHOR]

Many lakes exhibit seasonal stratification, during which they develop strong thermal and chemical gradients. An expansion of depth-integrated monitoring programs has provided insight into the importance of organic carbon processing that occurs below the upper mixed layer. However, the chemical and physical drivers of metabolism and metabolic coupling remain unresolved, especially in the metalimnion. In this depth zone, sharp gradients in key resources such as light and temperature co-occur with dynamic physical conditions that influence metabolic processes directly and simultaneously hamper the accurate tracing of biological activity. We evaluated the drivers of metalimnetic metabolism and its associated uncertainty across 10 stratified lakes in Europe and North America. We hypothesized that the metalimnion would contribute highly to whole-lake functioning in clear oligotrophic lakes, and that metabolic rates would be highly variable in unstable polymictic lakes. Depth-integrated rates of gross primary production (GPP) and ecosystem respiration (ER) were modelled from diel dissolved oxygen curves using a Bayesian approach. Metabolic estimates were more uncertain below the epilimnion, but uncertainty was not consistently related to lake morphology or mixing regime. Metalimnetic rates exhibited high day-to-day variability in all trophic states, with the metalimnetic contribution to daily whole-lake GPP and ER ranging from 0% to 87% and < 1% to 92%, respectively. Nonetheless, the metalimnion of low-nutrient lakes contributed strongly to whole-lake metabolism on average, driven by a collinear combination of highlight, low surface-water phosphorous concentration and high metalimnetic volume. Copepods are exposed to a high non-predatory mortality and their decomposing carcasses act as microniches with intensified microbial activity. Sinking carcasses could thereby represent anoxic microenvironment sustaining anaerobic microbial pathways in otherwise oxic water columns. Using non-invasive O2 imaging, we document that carcasses of Calanus finmarchicus had an anoxic interior even at fully air-saturated ambient O2 level. The extent of anoxia gradually expanded with decreasing ambient O2 levels. Concurrent microbial sampling showed the expression of nitrite reductase genes ( nirS) in all investigated carcass samples and thereby documented the potential for microbial denitrification in carcasses. Compared to the well-studied open water of the "growing" season, under-ice conditions in lakes are characterized by low and rather constant temperature, slow water movements, limited light availability, and reduced exchange with the surrounding landscape. These conditions interact with ice-cover duration to shape microbial processes in temperate lakes and ultimately influence the phenology of community and ecosystem processes. We review the current knowledge on microorganisms in seasonally frozen lakes. Specifically, we highlight how under-ice conditions alter lake physics and the ways that this can affect the distribution and metabolism of auto- and heterotrophic microorganisms. We identify functional traits that we hypothesize are important for understanding under-ice dynamics and discuss how these traits influence species interactions. As ice coverage duration has already been seen to reduce as air temperatures have warmed, the dynamics of the under-ice microbiome are important for understanding and predicting the dynamics and functioning of seasonally frozen lakes in the near future. Intermittent riverine resuspension (IRR), a common phenomenon, was applied to investigate its effects on sedimentary resources availability and bacteria in the water column. This lab experiment used organic-rich lowland river sediment in a newly designed erosion chamber, the Benthic Water Column Simulator, generating well-defined ratios of shear velocity u* to turbulence intensity. Eight consecutive resuspension events, 1-8, were initiated at u* = 1.1 cm s-1. Sedimentary and phosphorus entrainment decreased from 20.4 g m-2 h-1 and 111.6 mg m-2 h-1 at event 1 to 1.31 g m-2 h-1 and 18.7 mg m-2 h-1 at event 8, suggesting an exhaustion of particulate and dissolved sediment constituents. Entrainment of particle-associated (PA) bacteria (132.7 x 109-251.1 x 109 cells m-2 h-1) was strongly correlated to that of particles. Free-living (FL) bacteria (-27.6 x 109-36.4 x 109 cells m-2 h-1) were fractionally entrained. Numbers of PA bacteria remained low after each event, whereas those of FL bacteria strongly increased 5 -15 h after an event because of growth due to increased availability of dissolved organic carbon and inorganic nutrients following each event. FL bacteria community structure also changed during IRR. The systematic changes over consecutive IRR cycles show a strong effect in all considered parameters that elude the typical single-event, steady-state experiments. IRR should thus be considered in two respects: experimental protocols on riverine water quality should be revised. In ecosystem modeling, IRR should be considered to better predict extent and effect of resuspension. Only IRR adequately reflects the natural interplay between hydrodynamics and organisms in rivers. To date no study exists that directly addresses changes in dynamics of heterotrophic bacteria in surface waters in relation to partial pressure of CO2 (pCO2). Therefore, we studied the effect of changes in pCO2 on bacterial abundance and activities by using mesocosms with different pCO2 levels (∼190, ∼370, and ∼700 ppmV, representing past, present-day, and future atmospheric pCO2, respectively). Abundance of total bacteria did not differ with increasing pCO2 throughout the whole study period, whereas bacterial protein production (BPP) was highest at highest pCO2. This effect was even more pronounced for cell-specific production rates, especially those of attached bacteria, which were up to 25 times higher than those of free bacteria. During the breakdown of the bloom, however, the abundance of both free and attached bacteria was significantly increased with pCO2. Differences in bacterial growth rate (μ) were smaller than those of BPP, but both μ and BPP of attached bacteria were elevated under high pCO2. Averages of total protease as well as α- and β-glucosidase activities were highest at elevated pCO2 levels, but a statistically significant dependence on pCO2 was only evident for protease activity. Tidal flat ecosystems are highly dynamic environments with tremendous short-term and long-term changes in physical, chemical, and biological properties. We measured salinity, temperature, oxygen, dry weight (dry wt), inorganic (PIC) and organic carbon (POC) fractions of suspended particulate matter (SPM), and chlorophyll a (Chl a); counted numbers of free-living and particle-associated bacteria; and measured dissolved amino acids and carbohydrates, and ectoenzymatic activities throughout tidal cycles in the Spiekeroog tidal flat system of the German Wadden Sea in November 1999 and May 2000. Bacterial production was measured only in May 2000. resuspension, as indicated by increased amounts of SPM, PIC, and POC, mainly controlled bacterial dynamics and led to enhanced numbers of aggregate-associated bacteria. In contrast, in May, phytoplankton-related processes mainly influenced bacterial dynamics. Increased concentrations of oxygen, Chl a, and dissolved combined neutral monosaccharides resulted in high numbers of free-living bacteria, elevated β-glucosidase activities, and high bacterial production rates. The introduction of foreign water masses, either from the open North Sea or adjacent tidal basins, as reflected by different signatures of SPM and the mole percent composition of particulate combined amino acids, appeared to be a regular event in this highly dynamic system and rapidly changed physical, chemical, and biological processes. The widely reported paradox of methane oversaturation in oxygenated water challenges the prevailing paradigm that microbial methanogenesis only occurs under anoxic conditions. Using a combination of field sampling, incubation experiments, and modeling, we show that the recurring mid-water methane peak in Lake Stechlin, northeast Germany, was not dependent on methane input from the littoral zone or bottom sediment or on the presence of known micro-anoxic zones. The methane peak repeatedly overlapped with oxygen oversaturation in the seasonal thermocline. Incubation experiments and isotope analysis indicated active methane production, which was likely linked to photosynthesis and/or nitrogen fixation within the oxygenated water, whereas lessening of methane oxidation by light allowed accumulation of methane in the oxygen-rich upper layer. Estimated methane efflux from the surface water was up to 5 mmol m-2d-1 . Mid-water methane oversaturation was also observed in nine other lakes that collectively showed a strongly negative gradient of methane concentration within 0-20% dissolved oxygen (DO) in the bottom water, and a positive gradient within ≥ 20% DO in the upper water column. Using the carcass sinking rate and density determined in laboratory for several freshwater zooplankton species, we developed a model of zooplankton carcass sinking as affected by turbulence and stratification. The model was subsequently used to estimate the residence time of zooplankton carcasses in the water column of Lake Stechlin, a typical temperate dimictic lake in northeastern Germany. The residence time varied among the different species and was strongly affected by thermal stratification. At the peak of summer stratification, the carcasses stayed up to 5d in the 70m-deep water column before reaching the lake bottom. Residence time was long enough that zooplankton carcasses could serve as an important matter and energy source for bacteria in the lake's pelagic zone and hence have the potential to significantly affect aquatic carbon and nutrient cycling. The proposed model of sinking rates, based on physically sound relationships, can be easily applied to other passively sinking particles, and be integrated into large ecosystem models.
