Joint species distribution models (JSDMs) simultaneously model the distributions of multiple species, while accounting for residual co-occurrence patterns. Despite increasing adoption of JSDMs in the literature, the question of how to define and evaluate JSDM predictions has only begun to be explored. We define four different JSDM prediction types that correspond to different aspects of species distribution and community assemblage processes. Marginal predictions are environment-only predictions akin to predictions from single-species models; joint predictions simultaneously predict entire community assemblages; and conditional marginal and conditional joint predictions are made at the species or assemblage level, conditional on the known occurrence state of one or more species at a site. We define five different classes of metrics that can be used to evaluate these types of predictions: threshold-dependent, threshold-independent, community dissimilarity, species richness and likelihood metrics. We illustrate different prediction types and evaluation metrics using a case study in which we fit a JSDM to a frog occurrence dataset collected in Melbourne, Australia. Joint species distribution models present opportunities to investigate the facets of species distribution and community assemblage processes that are not possible to explore with single-species models. We show that there are a variety of different metrics available to evaluate JSDM predictions, and that choice of prediction type and evaluation metric should closely match the questions being investigated.

Species population dynamics are driven by spatial and temporal changes in the environment, anthropogenic activities and conservation management actions. Understanding how populations will change in response to these drivers is fundamental to a wide range of ecological applications, but there are few open-source software options accessible to researchers and managers that allow them to predict these changes in a flexible and transparent way. We introduce an open-source, multi-platform r package, steps, that models spatial changes in species populations as a function of drivers of distribution and abundance, such as climate, disturbance, landscape dynamics and species ecological and physiological requirements. To illustrate the functionality of steps, we model the population dynamics of the greater glider Petauroides volans, an arboreal Australian mammal. We demonstrate how steps can be used to simulate population responses of the glider to forest dynamics and management with the types of data commonly used in ecological analyses. steps expands on the features found in existing software packages, can easily incorporate a range of spatial layers (e.g. habitat suitability, vegetation dynamics and disturbances), facilitates integrated and transparent analyses within a single platform and produces interpretable outputs of changes in species' populations through space and time. Further, steps offers both ready-to-use, built-in functionality, as well as the ability for advanced users to define their own modules for custom analyses. Thus, we anticipate that steps will be of significant value to environment and wildlife managers and researchers from a broad range of disciplines.

1. Joint species distribution models (JSDMs) account for biotic interactions and missing environmental predictors in correlative species distribution models. Several different JSDMs have been proposed in the literature, but the use of different or conflicting nomenclature and statistical notation potentially obscures similarities and differences among them. Furthermore, new JSDM implementations have been illustrated with different case studies, preventing direct comparisons of computational and statistical performance. 2. We aim to resolve these outstanding issues by (a) highlighting similarities among seven presence–absence JSDMs using a clearly defined, singular notation; and (b) evaluating the computational and statistical performance of each JSDM using six datasets that vary widely in numbers of sites, species, and environmental covariates considered. 3. Our singular notation shows that many of the JSDMs are very similar, and in turn parameter estimates of different JSDMs are moderate to strongly, positively correlated. In contrast, the different JSDMs clearly differ in computational efficiency and memory limitations. 4. Our framework will allow ecologists to make educated decisions about the JSDM that best suits their objective, and enable wider uptake of JSDM methods among the ecological community.

Environmental DNA (eDNA) sampling is a promising tool for monitoring cryptic species. Numerous studies have demonstrated that eDNA sampling can achieve higher detection rates than traditional monitoring techniques, such as trapping; however, the consequences of that sensitivity for survey design requirements and resulting survey costs have not been investigated. We demonstrate how site occupancy detection models and optimal survey design methods can be used to evaluate the cost-efficiency of eDNA sampling vs. traditional survey methods. We apply these approaches to two datasets—one in which eDNA sampling and trapping were conducted simultaneously (paired dataset), and another in which sampling methods were independently deployed (unpaired dataset)—to assess the cost-efficiency of eDNA sampling for detecting a freshwater mammal: the platypus Ornithorhynchus anatinus. Conditional probabilities of platypus eDNA being captured in a single water sample (paired dataset: 0.838, unpaired: 0.879), and detected in a single water sample by qPCR (paired: 0.892, unpaired: 0.858), were higher than the conditional probability of detecting a platypus with a single trapping visit (paired: 0.470, unpaired: 0.219). eDNA sampling was more cost-efficient than trapping, regardless of whether the management objective was to (1) minimize the survey budget needed to achieve a particular asymptotic variance of the occupancy estimator, or (2) minimize the survey budget needed to detect a change in occupancy over time. Site occupancy detection models coupled with optimal survey design methods provide a powerful means with which to compare the sensitivity and cost-efficiency of eDNA sampling vs. traditional sampling methods.

Summary Accurate knowledge of species occurrence is fundamental to a wide variety of ecological, evolutionary and conservation applications. Assessing the presence or absence of species at sites is often complicated by imperfect detection, with different mechanisms potentially contributing to false-negative and/or false-positive errors at different sampling stages. Ambiguities in the data mean that estimation of relevant parameters might be confounded unless additional information is available to resolve those uncertainties. Here, we consider the analysis of species detection data with false-positive and false-negative errors at multiple levels. We develop and examine a two-stage occupancy-detection model for this purpose. We use profile likelihoods for identifiability analysis and estimation, and study the types of additional data required for reliable estimation. We test the model with simulated data, and then analyse data from environmental DNA (eDNA) surveys of four Australian frog species. In our case study, we consider that false positives may arise due to contamination at the water sample and quantitative PCR-sample levels, whereas false negatives may arise due to eDNA not being captured in a field sample, or due to the sensitivity of laboratory tests. We augment our eDNA survey data with data from aural surveys and laboratory calibration experiments. We demonstrate that the two-stage model with false-positive and false-negative errors is not identifiable if only survey data prone to false positives are available. At least two sources of extra information are required for reliable estimation (e.g. records from a survey method with unambiguous detections, and a calibration experiment). Alternatively, identifiability can be achieved by setting plausible bounds on false detection rates as prior information in a Bayesian setting. The results of our case study matched our simulations with respect to data requirements, and revealed false-positive rates greater than zero for all species. We provide statistical modelling tools to account for uncertainties in species occurrence survey data when false negatives and false positives could occur at multiple sampling stages. Such data are often needed to support management and policy decisions. Dealing with these uncertainties is relevant for traditional survey methods, but also for promising new techniques, such as eDNA sampling.

Summary A primary goal of ecology is to understand the fundamental processes underlying the geographic distributions of species. Two major strands of ecology – habitat modelling and community ecology – approach this problem differently. Habitat modellers often use species distribution models (SDMs) to quantify the relationship between species’ and their environments without considering potential biotic interactions. Community ecologists, on the other hand, tend to focus on biotic interactions and, in observational studies, use co-occurrence patterns to identify ecological processes. Here, we describe a joint species distribution model (JSDM) that integrates these distinct observational approaches by incorporating species co-occurrence data into a SDM. JSDMs estimate distributions of multiple species simultaneously and allow decomposition of species co-occurrence patterns into components describing shared environmental responses and residual patterns of co-occurrence. We provide a general description of the model, a tutorial and code for fitting the model in R. We demonstrate this modelling approach using two case studies: frogs and eucalypt trees in Victoria, Australia. Overall, shared environmental correlations were stronger than residual correlations for both frogs and eucalypts, but there were cases of strong residual correlation. Frog species generally had positive residual correlations, possibly due to the fact these species occurred in similar habitats that were not fully described by the environmental variables included in the JSDM. Eucalypt species that interbreed had similar environmental responses but had negative residual co-occurrence. One explanation is that interbreeding species may not form stable assemblages despite having similar environmental affinities. Environmental and residual correlations estimated from JSDMs can help indicate whether co-occurrence is driven by shared environmental responses or other ecological or evolutionary process (e.g. biotic interactions), or if important predictor variables are missing. JSDMs take into account the fact that distributions of species might be related to each other and thus overcome a major limitation of modelling species distributions independently.

The microclimate experienced by organisms is determined by local weather conditions. Yet the environmental data available for predicting the effect of climate on the distribution and abundance of organisms are typically in the form of long-term average monthly climate measured at standardized heights above the ground. Here, we demonstrate how hourly microclimates can be modelled mechanistically over decades at the continental scale with biologically suitable accuracy. We extend the microclimate model of the software package niche mapper to capture spatial and temporal variation in soil thermal properties and integrate it with gridded soil and weather data for Australia at 0·05° resolution. When tested against historical observations of soil temperature, the microclimate model predicted 85% of the variation in hourly soil temperature across 10 years from the surface to 1 m deep with an accuracy of 2-3·3 °C (c. 10% of the temperature range at a given depth) across an extremely climatically diverse range of sites. This capacity to accurately and mechanistically predict hourly local microclimates across continental scales creates new opportunities for understanding how organisms respond to changes in climate. © 2013 British Ecological Society.
