Cox regression is commonly used to predict the outcome by the time to an event of interest and in addition, identify relevant features for survival analysis in cancer genomics. Due to the high-dimensionality of high-throughput genomic data, existing Cox models trained on any particular dataset usually generalize poorly to other independent datasets. In this paper, we propose a network-based Cox regression model called Net-Cox and applied Net-Cox for a large-scale survival analysis across multiple ovarian cancer datasets. Net-Cox integrates gene network information into the Cox's proportional hazard model to explore the co-expression or functional relation among high-dimensional gene expression features in the gene network. Net-Cox was applied to analyze three independent gene expression datasets including the TCGA ovarian cancer dataset and two other public ovarian cancer datasets. Net-Cox with the network information from gene co-expression or functional relations identified highly consistent signature genes across the three datasets, and because of the better generalization across the datasets, Net-Cox also consistently improved the accuracy of survival prediction over the Cox models regularized by or . This study focused on analyzing the death and recurrence outcomes in the treatment of ovarian carcinoma to identify signature genes that can more reliably predict the events. The signature genes comprise dense protein-protein interaction subnetworks, enriched by extracellular matrix receptors and modulators or by nuclear signaling components downstream of extracellular signal-regulated kinases. In the laboratory validation of the signature genes, a tumor array experiment by protein staining on an independent patient cohort from Mayo Clinic showed that the protein expression of the signature gene FBN1 is a biomarker significantly associated with the early recurrence after 12 months of the treatment in the ovarian cancer patients who are initially sensitive to chemotherapy. Survival analysis mostly with the Cox proportional hazard model is widely used to predict or correlate gene expressions with time to an event of interest (outcome) in cancer genomics. Surprisingly, network-based survival analysis has not received enough attention. In this paper, we studied resistance to chemotherapy in ovarian cancer with a network-based Cox model, called Net-Cox. The experiments confirm that networks representing gene co-expression or functional relations can be used to improve the accuracy and the robustness of survival prediction of outcome in ovarian cancer treatment. The study also revealed subnetwork signatures that are enriched by extracellular matrix receptors and modulators and the downstream nuclear signaling components of extracellular signal-regulators, respectively. In particular, FBN1, which was detected as a signature gene of high confidence by Net-Cox with network information, was validated as a biomarker for predicting early recurrence in platinum-sensitive ovarian cancer patients in laboratory.

The processing characteristics of neurons in the central auditory system are directly shaped by and reflect the statistics of natural acoustic environments, but the principles that govern the relationship between natural sound ensembles and observed responses in neurophysiological studies remain unclear. In particular, accumulating evidence suggests the presence of a code based on sustained neural firing rates, where central auditory neurons exhibit strong, persistent responses to their preferred stimuli. Such a strategy can indicate the presence of ongoing sounds, is involved in parsing complex auditory scenes, and may play a role in matching neural dynamics to varying time scales in acoustic signals. In this paper, we describe a computational framework for exploring the influence of a code based on sustained firing rates on the shape of the spectro-temporal receptive field (STRF), a linear kernel that maps a spectro-temporal acoustic stimulus to the instantaneous firing rate of a central auditory neuron. We demonstrate the emergence of richly structured STRFs that capture the structure of natural sounds over a wide range of timescales, and show how the emergent ensembles resemble those commonly reported in physiological studies. Furthermore, we compare ensembles that optimize a sustained firing code with one that optimizes a sparse code, another widely considered coding strategy, and suggest how the resulting population responses are not mutually exclusive. Finally, we demonstrate how the emergent ensembles contour the high-energy spectro-temporal modulations of natural sounds, forming a discriminative representation that captures the full range of modulation statistics that characterize natural sound ensembles. These findings have direct implications for our understanding of how sensory systems encode the informative components of natural stimuli and potentially facilitate multi-sensory integration., Author Summary We explore a fundamental question with regard to the representation of sound in the auditory system, namely: what are the coding strategies that underlie observed neurophysiological responses in central auditory areas? There has been debate in recent years as to whether neural ensembles explicitly minimize their propensity to fire (the so-called sparse coding hypothesis) or whether neurons exhibit strong, sustained firing rates when processing their preferred stimuli. Using computational modeling, we directly confront issues raised in this debate, and our results suggest that not only does a sustained firing strategy yield a sparse representation of sound, but the principle yields emergent neural ensembles that capture the rich structural variations present in natural stimuli. In particular, spectro-temporal receptive fields (STRFs) have been widely used to characterize the processing mechanisms of central auditory neurons and have revealed much about the nature of sound processing in central auditory areas. In our paper, we demonstrate how neurons that maximize a sustained firing objective yield STRFs akin to those commonly measured in physiological studies, capturing a wide range of aspects of natural sounds over a variety of timescales, suggesting that such a coding strategy underlies observed neural responses.

Spike-timing-dependent plasticity (STDP) has been observed in many brain areas such as sensory cortices, where it is hypothesized to structure synaptic connections between neurons. Previous studies have demonstrated how STDP can capture spiking information at short timescales using specific input configurations, such as coincident spiking, spike patterns and oscillatory spike trains. However, the corresponding computation in the case of arbitrary input signals is still unclear. This paper provides an overarching picture of the algorithm inherent to STDP, tying together many previous results for commonly used models of pairwise STDP. For a single neuron with plastic excitatory synapses, we show how STDP performs a spectral analysis on the temporal cross-correlograms between its afferent spike trains. The postsynaptic responses and STDP learning window determine kernel functions that specify how the neuron “sees” the input correlations. We thus denote this unsupervised learning scheme as ‘kernel spectral component analysis’ (kSCA). In particular, the whole input correlation structure must be considered since all plastic synapses compete with each other. We find that kSCA is enhanced when weight-dependent STDP induces gradual synaptic competition. For a spiking neuron with a “linear” response and pairwise STDP alone, we find that kSCA resembles principal component analysis (PCA). However, plain STDP does not isolate correlation sources in general, e.g., when they are mixed among the input spike trains. In other words, it does not perform independent component analysis (ICA). Tuning the neuron to a single correlation source can be achieved when STDP is paired with a homeostatic mechanism that reinforces the competition between synaptic inputs. Our results suggest that neuronal networks equipped with STDP can process signals encoded in the transient spiking activity at the timescales of tens of milliseconds for usual STDP., Author Summary Tuning feature extraction of sensory stimuli is an important function for synaptic plasticity models. A widely studied example is the development of orientation preference in the primary visual cortex, which can emerge using moving bars in the visual field. A crucial point is the decomposition of stimuli into basic information tokens, e.g., selecting individual bars even though they are presented in overlapping pairs (vertical and horizontal). Among classical unsupervised learning models, independent component analysis (ICA) is capable of isolating basic tokens, whereas principal component analysis (PCA) cannot. This paper focuses on spike-timing-dependent plasticity (STDP), whose functional implications for neural information processing have been intensively studied both theoretically and experimentally in the last decade. Following recent studies demonstrating that STDP can perform ICA for specific cases, we show how STDP relates to PCA or ICA, and in particular explains the conditions under which it switches between them. Here information at the neuronal level is assumed to be encoded in temporal cross-correlograms of spike trains. We find that a linear spiking neuron equipped with pairwise STDP requires additional mechanisms, such as a homeostatic regulation of its output firing, in order to separate mixed correlation sources and thus perform ICA.

Histopathological classification of human tumors relies in part on the degree of differentiation of the tumor sample. To date, there is no objective systematic method to categorize tumor subtypes by maturation. In this paper, we introduce a novel computational algorithm to rank tumor subtypes according to the dissimilarity of their gene expression from that of stem cells and fully differentiated tissue, and thereby construct a phylogenetic tree of cancer. We validate our methodology with expression data of leukemia, breast cancer and liposarcoma subtypes and then apply it to a broader group of sarcomas. This ranking of tumor subtypes resulting from the application of our methodology allows the identification of genes correlated with differentiation and may help to identify novel therapeutic targets. Our algorithm represents the first phylogeny-based tool to analyze the differentiation status of human tumors., Author Summary Gene expression profiling of malignancies is often held to demonstrate genes that are “up-regulated” or “down-regulated”, but the appropriate frame of reference against which observations should be compared has not been determined. Fully differentiated somatic cells arise from stem cells, with changes in gene expression that can be experimentally determined. If cancers arise as the result of an abruption of the differentiation process, then poorly differentiated cancers would have a gene expression more similar to stem cells than to normal differentiated tissue, and well differentiated cancers would have a gene expression more similar to fully differentiated cells than to stem cells. In this paper, we describe a novel computational algorithm that allows orientation of cancer gene expression between the poles of the gene expression of stem cells and of fully differentiated tissue. Our methodology allows the construction of a multi-branched phylogeny of human malignancies and can be used to identify genes related to differentiation as well as novel therapeutic targets.

Animals rely on sensory feedback to generate accurate, reliable movements. In many flying insects, strain-sensitive neurons on the wings provide rapid feedback that is critical for stable flight control. While the impacts of wing structure on aerodynamic performance have been widely studied, the impacts of wing structure on sensing are largely unexplored. In this paper, we show how the structural properties of the wing and encoding by mechanosensory neurons interact to jointly determine optimal sensing strategies and performance. Specifically, we examine how neural sensors can be placed effectively on a flapping wing to detect body rotation about different axes, using a computational wing model with varying flexural stiffness. A small set of mechanosensors, conveying strain information at key locations with a single action potential per wingbeat, enable accurate detection of body rotation. Optimal sensor locations are concentrated at either the wing base or the wing tip, and they transition sharply as a function of both wing stiffness and neural threshold. Moreover, the sensing strategy and performance is robust to both external disturbances and sensor loss. Typically, only five sensors are needed to achieve near-peak accuracy, with a single sensor often providing accuracy well above chance. Our results show that small-amplitude, dynamic signals can be extracted efficiently with spatially and temporally sparse sensors in the context of flight. The demonstrated interaction of wing structure and neural encoding properties points to the importance of understanding each in the context of their joint evolution., Author summary In addition to generating forces for flight, insect wings also serve an important role as sensory structures, providing rapid feedback about wing bending that is used to stabilize flight. While much is known about how wing structure affects aerodynamic performance, the effects of wing structure on sensing remain unexplored. Using a computational model of a flapping wing, we examine how sensing strategies depend on wing stiffness and sensor properties. We show that body rotations can be accurately detected with a small number of sensors on the wing across a wide range of conditions. Optimal sensor locations are clustered at either the wing base or wing tip, depending on a combination of wing stiffness and sensor properties. Moreover, sensing performance is robust to multiple kinds of perturbations. Our work provides a basis for understanding how wing structure impacts incoming sensory information during flight.

There are two distinct classes of cells in the primary visual cortex (V1): simple cells and complex cells. One defining feature of complex cells is their spatial phase invariance; they respond strongly to oriented grating stimuli with a preferred orientation but with a wide range of spatial phases. A classical model of complete spatial phase invariance in complex cells is the energy model, in which the responses are the sum of the squared outputs of two linear spatially phase-shifted filters. However, recent experimental studies have shown that complex cells have a diverse range of spatial phase invariance and only a subset can be characterized by the energy model. While several models have been proposed to explain how complex cells could learn to be selective to orientation but invariant to spatial phase, most existing models overlook many biologically important details. We propose a biologically plausible model for complex cells that learns to pool inputs from simple cells based on the presentation of natural scene stimuli. The model is a three-layer network with rate-based neurons that describes the activities of LGN cells (layer 1), V1 simple cells (layer 2), and V1 complex cells (layer 3). The first two layers implement a recently proposed simple cell model that is biologically plausible and accounts for many experimental phenomena. The neural dynamics of the complex cells is modeled as the integration of simple cells inputs along with response normalization. Connections between LGN and simple cells are learned using Hebbian and anti-Hebbian plasticity. Connections between simple and complex cells are learned using a modified version of the Bienenstock, Cooper, and Munro (BCM) rule. Our results demonstrate that the learning rule can describe a diversity of complex cells, similar to those observed experimentally., Author summary Many cortical functions originate from the learning ability of the brain. How the properties of cortical cells are learned is vital for understanding how the brain works. There are many models that explain how V1 simple cells can be learned. However, how V1 complex cells are learned still remains unclear. In this paper, we propose a model of learning in complex cells based on the Bienenstock, Cooper, and Munro (BCM) rule. We demonstrate that properties of receptive fields of complex cells can be learned using this biologically plausible learning rule. Quantitative comparisons between the model and experimental data are performed. Results show that model complex cells can account for the diversity of complex cells found in experimental studies. In summary, this study provides a plausible explanation for how complex cells can be learned using biologically plausible plasticity mechanisms. Our findings help us to better understand biological vision processing and provide us with insights into the general signal processing principles that the visual cortex employs to process visual information.

The interventions and outcomes in the ongoing COVID-19 pandemic are highly varied. The disease and the interventions both impose costs and harm on society. Some interventions with particularly high costs may only be implemented briefly. The design of optimal policy requires consideration of many intervention scenarios. In this paper we investigate the optimal timing of interventions that are not sustainable for a long period. Specifically, we look at at the impact of a single short-term non-repeated intervention (a “one-shot intervention”) on an epidemic and consider the impact of the intervention’s timing. To minimize the total number infected, the intervention should start close to the peak so that there is minimal rebound once the intervention is stopped. To minimise the peak prevalence, it should start earlier, leading to initial reduction and then having a rebound to the same prevalence as the pre-intervention peak rather than one very large peak. To delay infections as much as possible (as might be appropriate if we expect improved interventions or treatments to be developed), earlier interventions have clear benefit. In populations with distinct subgroups, synchronized interventions are less effective than targeting the interventions in each subcommunity separately., Author summary Some interventions which help control a spreading epidemic have significant adverse effects on the population, and cannot be maintained long-term. The optimal timing of such an intervention will depend on the ultimate goal. Interventions to delay the epidemic while new treatments or interventions are developed are best implemented as soon as possible.Interventions to minimize the peak prevalence are best implemented partway through the growth phase allowing immunity to build up so that the eventual rebound is not larger than the initial peak.Interventions to minimize the total number of infections are best implemented late in the growth phase to minimize the amount of rebound. For a population with subcommunities which would have asynchronous outbreaks, similar results hold. Additionally, we find that it is best to target the intervention asynchronously to each subcommunity rather than synchronously across the population.

Increasingly complex in silico modeling approaches offer a way to simultaneously access cancerous processes at different spatio-temporal scales. High-level models, such as those based on partial differential equations, are computationally affordable and allow large tumor sizes and long temporal windows to be studied, but miss the discrete nature of many key underlying cellular processes. Individual-based approaches provide a much more detailed description of tumors, but have difficulties when trying to handle full-sized real cancers. Thus, there exists a trade-off between the integration of macroscopic and microscopic information, now widely available, and the ability to attain clinical tumor sizes. In this paper we put forward a stochastic mesoscopic simulation framework that incorporates key cellular processes during tumor progression while keeping computational costs to a minimum. Our framework captures a physical scale that allows both the incorporation of microscopic information, tracking the spatio-temporal emergence of tumor heterogeneity and the underlying evolutionary dynamics, and the reconstruction of clinically sized tumors from high-resolution medical imaging data, with the additional benefit of low computational cost. We illustrate the functionality of our modeling approach for the case of glioblastoma, a paradigm of tumor heterogeneity that remains extremely challenging in the clinical setting., Los enfoques de modelado in silico cada vez más complejos ofrecen una forma de acceder simultáneamente a procesos cancerosos en diferentes escalas espacio-temporales. Predominantly heterosexual HIV-1 epidemics like those in sub-Saharan Africa continue to have high HIV incidence in young people. We used a stochastic, agent-based model for age-disparate networks to test the hypothesis that focusing uptake and retention of ART among youth could enhance the efficiency of treatment as prevention (TasP) campaigns. We used the model to identify strategies that reduce incidence to negligible levels (i.e., < 0.1 cases/100 person-years) 20–25 years after initiation of a targeted TasP campaign. The model was parameterized using behavioral, demographic, and clinical data from published papers and national reports. To keep a focus on the underlying age effects we model a generalized heterosexual population with average risks (i.e., no MSM, no PWIDs, no sex workers) and no entry of HIV+ people from other regions. The model assumes that most people (default 95%, range in variant simulations 60–95%) are “linkable”; i.e., could get linked to effective care given sufficient resources. To simplify the accounting, we assume a rapid jump in the number of people receiving treatment at the start of the TasP campaign, followed by a 2% annual increase that continues until all linkable HIV+ people have been treated. Under historical scenarios of CD4-based targeted ART allocation and current policies of untargeted (random) ART allocation, our model predicts that viral replication would need to be suppressed in 60–85% of infected people at the start of the TasP campaign to drive incidence to negligible levels. Under age-based strategies, by contrast, this percentage dropped by 18–54%, depending on the strength of the epidemic and the age target. For our baseline model, targeting those under age 30 halved the number of people who need to be treated. Age-based targeting also minimized total and time-discounted AIDS deaths over 25 years. Age-based targeting yielded benefits without being highly exclusive; in a model in which 60% of infected people were treated, ~87% and ~58% of those initiating therapy during a campaign targeting those, Author summary We used an agent-based model for heterosexual epidemics to evaluate the effects of focusing treatment-as-prevention (TasP) efforts on young people. To keep the focus on age effects, we modeled populations with average risks (i.e., no MSM, no PWIDs, no sex workers). For our baseline model, we found that a long-term TasP program that focuses on HIV+ people under the age of 30 can halve the number of people who need to be treated in order to drive incidence to zero. Within the context of an overall expansion of care, we were able to identify multiple scenarios in which a successful youth-focused TasP campaign also expanded care for older people. Interestingly, we continued to see strong advantages to age-based TasP in sensitivity tests in which we removed key age-related risks (e.g., the tendency for young people to have shorter relationships). Youth-focused TasP succeeds, in large part, because it protects HIV- adolescents entering the sexually active population; i.e., a population that would otherwise be at high risk not only for getting infected but also for spreading the virus to others. This protection of adolescents leads to a steadily expanding AIDS-free generation that drives the virus to extinction.

Yellow fever is a vector-borne disease endemic in tropical regions of Africa, where 90% of the global burden occurs, and Latin America. It is notoriously under-reported with uncertainty arising from a complex transmission cycle including a sylvatic reservoir and non-specific symptom set. Resulting estimates of burden, particularly in Africa, are highly uncertain. We examine two established models of yellow fever transmission within a Bayesian model averaging framework in order to assess the relative evidence for each model’s assumptions and to highlight possible data gaps. Our models assume contrasting scenarios of the yellow fever transmission cycle in Africa. The first takes the force of infection in each province to be static across the observation period; this is synonymous with a constant infection pressure from the sylvatic reservoir. The second model assumes the majority of transmission results from the urban cycle; in this case, the force of infection is dynamic and defined through a fixed value of R0 in each province. Both models are coupled to a generalised linear model of yellow fever occurrence which uses environmental covariates to allow us to estimate transmission intensity in areas where data is sparse. We compare these contrasting descriptions of transmission through a Bayesian framework and trans-dimensional Markov chain Monte Carlo sampling in order to assess each model’s evidence given the range of uncertainty in parameter values. The resulting estimates allow us to produce Bayesian model averaged predictions of yellow fever burden across the African endemic region. We find strong support for the static force of infection model which suggests a higher proportion of yellow fever transmission occurs as a result of infection from an external source such as the sylvatic reservoir. However, the model comparison highlights key data gaps in serological surveys across the African endemic region. As such, conclusions concerning the most prevalent transmission routes for yellow fever will be limited by the sparsity of data which is particularly evident in the areas with highest predicted transmission intensity. Our model and estimation approach provides a robust framework for model comparison and predicting yellow fever burden in Africa. However, key data gaps increase uncertainty surrounding estimates of model parameters and evidence. As more mathematical models are developed to address new research questions, it is increasingly important to compare them with established modelling approaches to highlight uncertainty in structures and data., Author summary Yellow fever (YF) is notoriously under reported due to non-specific symptom spectrum and the true burden is highly uncertain as a result of a complex transmission cycle. As such, estimates surrounding YF burden are highly uncertain and the mechanisms behind transmission are often unclear. We assess these mechanisms and the resulting uncertainty by estimating two existing models of YF transmission within a product space framework. This allows us to produce updated estimates of transmission intensity and to compare the relative support for each model given the data. We find strong support for a model assuming a static force of infection, approximating the constant infection pressure from the sylvatic reservoir of YF. We also highlight areas where data is sparse, often the same areas estimated to have especially high transmission intensity. This is the first robust multi-model approach to applied YF modelling and provides a framework that could be extended to other disease models.

Neuroscience models come in a wide range of scales and specificity, from mean-field rate models to large-scale networks of spiking neurons. There are potential trade-offs between simplicity and realism, versatility and computational speed. This paper is about large-scale cortical network models, and the question we address is one of scalability: would scaling down cell density impact a network’s ability to reproduce cortical dynamics and function? We investigated this problem using a previously constructed realistic model of the monkey visual cortex that is true to size. Reducing cell density gradually up to 50-fold, we studied changes in model behavior. Size reduction without parameter adjustment was catastrophic. Surprisingly, relatively minor compensation in synaptic weights guided by a theoretical algorithm restored mean firing rates and basic function such as orientation selectivity to models 10-20 times smaller than the real cortex. Not all was normal in the reduced model cortices: intracellular dynamics acquired a character different from that of real neurons, and while the ability to relay feedforward inputs remained intact, reduced models showed signs of deficiency in functions that required dynamical interaction among cortical neurons. These findings are not confined to models of the visual cortex, and modelers should be aware of potential issues that accompany size reduction. Broader implications of this study include the importance of homeostatic maintenance of firing rates, and the functional consequences of feedforward versus recurrent dynamics, ideas that may shed light on other species and on systems suffering cell loss., Author summary With the vast numbers of neurons in the cerebral cortex, models in neuroscience are, for practical reasons, often orders of magnitude smaller than the actual network. We examine in this article the scalability of cortical networks. We find that function and dynamics in a network depend on network size. For illustration, we use a previously constructed realistic model of monkey visual cortex. Reducing the number of cells in the model, we find that small changes in synaptic weights can help maintain firing rates. However, model characteristics change fundamentally in the reduced models. Neurons have abnormal intracellular dynamics. The model becomes dominated by feedforward inputs and is less capable of functions requiring neuronal interaction. Modelers need to be aware of the potential issues with reduced cortical network models.

Much of the research on cannabinoids (CBs) has focused on their effects at the molecular and synaptic level. However, the effects of CBs on the dynamics of neural circuits remains poorly understood. This study aims to disentangle the effects of CBs on the functional dynamics of the hippocampal Schaffer collateral synapse by using data-driven nonparametric modeling. Multi-unit activity was recorded from rats doing an working memory task in control sessions and under the influence of exogenously administered tetrahydrocannabinol (THC), the primary CB found in marijuana. It was found that THC left firing rate unaltered and only slightly reduced theta oscillations. Multivariate autoregressive models, estimated from spontaneous spiking activity, were then used to describe the dynamical transformation from CA3 to CA1. They revealed that THC served to functionally isolate CA1 from CA3 by reducing feedforward excitation and theta information flow. The functional isolation was compensated by increased feedback excitation within CA1, thus leading to unaltered firing rates. Finally, both of these effects were shown to be correlated with memory impairments in the working memory task. Extensive electrophysiology studies have shown that many V1 simple cells have nonlinear response properties to stimuli within their classical receptive field (CRF) and receive contextual influence from stimuli outside the CRF modulating the cell's response. Models seeking to explain these non-classical receptive field (nCRF) effects in terms of circuit mechanisms, input-output descriptions, or individual visual tasks provide limited insight into the functional significance of these response properties, because they do not connect the full range of nCRF effects to optimal sensory coding strategies. The (population) sparse coding hypothesis conjectures an optimal sensory coding approach where a neural population uses as few active units as possible to represent a stimulus. We demonstrate that a wide variety of nCRF effects are emergent properties of a single sparse coding model implemented in a neurally plausible network structure (requiring no parameter tuning to produce different effects). Specifically, we replicate a wide variety of nCRF electrophysiology experiments (e.g., end-stopping, surround suppression, contrast invariance of orientation tuning, cross-orientation suppression, etc.) on a dynamical system implementing sparse coding, showing that this model produces individual units that reproduce the canonical nCRF effects. Furthermore, when the population diversity of an nCRF effect has also been reported in the literature, we show that this model produces many of the same population characteristics. These results show that the sparse coding hypothesis, when coupled with a biophysically plausible implementation, can provide a unified high-level functional interpretation to many response properties that have generally been viewed through distinct mechanistic or phenomenological models., Author Summary Simple cells in the primary visual cortex (V1) demonstrate many response properties that are either nonlinear or involve response modulations (i.e., stimuli that do not cause a response in isolation alter the cell's response to other stimuli). These non-classical receptive field (nCRF) effects are generally modeled individually and their collective role in biological vision is not well understood. Previous work has shown that classical receptive field (CRF) properties of V1 cells (i.e., the spatial structure of the visual field responsive to stimuli) could be explained by the sparse coding hypothesis, which is an optimal coding model that conjectures a neural population should use the fewest number of cells simultaneously to represent each stimulus. In this paper, we have performed extensive simulated physiology experiments to show that many nCRF response properties are simply emergent effects of a dynamical system implementing this same sparse coding model. These results suggest that rather than representing disparate information processing operations themselves, these nCRF effects could be consequences of an optimal sensory coding strategy that attempts to represent each stimulus most efficiently. This interpretation provides a potentially unifying high-level functional interpretation to many response properties that have generally been viewed through distinct models.

Recordings of ongoing neural activity with EEG and MEG exhibit oscillations of specific frequencies over a non-oscillatory background. The oscillations appear in the power spectrum as a collection of frequency bands that are evenly spaced on a logarithmic scale, thereby preventing mutual entrainment and cross-talk. Over the last few years, experimental, computational and theoretical studies have made substantial progress on our understanding of the biophysical mechanisms underlying the generation of network oscillations and their interactions, with emphasis on the role of neuronal synchronization. In this paper we ask a very different question. Rather than investigating how brain rhythms emerge, or whether they are necessary for neural function, we focus on what they tell us about functional brain connectivity. We hypothesized that if we were able to construct abstract networks, or “virtual brains”, whose dynamics were similar to EEG/MEG recordings, those networks would share structural features among themselves, and also with real brains. Applying mathematical techniques for inverse problems, we have reverse-engineered network architectures that generate characteristic dynamics of actual brains, including spindles and sharp waves, which appear in the power spectrum as frequency bands superimposed on a non-oscillatory background dominated by low frequencies. We show that all reconstructed networks display similar topological features (e.g. structural motifs) and dynamics. We have also reverse-engineered putative diseased brains (epileptic and schizophrenic), in which the oscillatory activity is altered in different ways, as reported in clinical studies. These reconstructed networks show consistent alterations of functional connectivity and dynamics. In particular, we show that the complexity of the network, quantified as proposed by Tononi, Sporns and Edelman, is a good indicator of brain fitness, since virtual brains modeling diseased states display lower complexity than virtual brains modeling normal neural function. We finally discuss the implications of our results for the neurobiology of health and disease., Author Summary The fact that the brain generates weak but measurable electromagnetic waves has intrigued neuroscientists for over a century. Even more remarkable is the fact that these oscillations of brain activity correlate with the state of awareness and that their frequency and amplitude display reproducible features that are different in health and disease. In healthy conditions, oscillations of different frequency bands tend to minimize interference. This is similar to radio stations avoiding overlap between frequency bands to ensure clear transmission. During epileptic seizures, mutual entrainment, analogous to interference of radio signals, has also been reported. Moreover, in schizophrenia and autism, there is a loss of higher frequency oscillations. Most studies thus far have focused on the mechanisms generating the oscillations, as well as on their functional relevance. In contrast, our study focuses on what brain rhythms tell us about the functional network organization of the brain. Using a reverse-engineering approach, we construct abstract networks (virtual brains) that display oscillations of actual brains. These networks reveal that brain rhythms reflect different levels of hierarchical organization in health and disease. We predict specific alterations in brain connectivity in the aforementioned diseases and explain how clinicians and experimentalists can test our predictions.

Traditionally brain function is studied through measuring physiological responses in controlled sensory, motor, and cognitive paradigms. However, even at rest, in the absence of overt goal-directed behavior, collections of cortical regions consistently show temporally coherent activity. In humans, these resting state networks have been shown to greatly overlap with functional architectures present during consciously directed activity, which motivates the interpretation of rest activity as day dreaming, free association, stream of consciousness, and inner rehearsal. In monkeys, it has been shown though that similar coherent fluctuations are present during deep anesthesia when there is no consciousness. Here, we show that comparable resting state networks emerge from a stability analysis of the network dynamics using biologically realistic primate brain connectivity, although anatomical information alone does not identify the network. We specifically demonstrate that noise and time delays via propagation along connecting fibres are essential for the emergence of the coherent fluctuations of the default network. The spatiotemporal network dynamics evolves on multiple temporal scales and displays the intermittent neuroelectric oscillations in the fast frequency regimes, 1–100 Hz, commonly observed in electroencephalographic and magnetoencephalographic recordings, as well as the hemodynamic oscillations in the ultraslow regimes, Author Summary There has been a great deal of interest generated by the observation of resting-state or “default-mode” networks in the human brain. These networks seem to be most engaged when persons are not involved in overt goal-directed behavior. These networks are also thought to underlie certain aspects of conscious introspection and to be specific to humans. Our paper provides a new explanation for rest state fluctuations by suggesting that they reflect a deeper biological principle of organization and are a consequence of the space–time structure of primate anatomical connectivity. In a computational study using a biologically realistic primate cortical connectivity matrix, we show that the rest state networks emerge only if the time delays of signal transmission between brain areas are considered. The combination of anatomical structure and time delays creates a space–time structure in which the neural noise enables the brain to explore various functional configurations representing its dynamic repertoire. The latter repertoire spans temporal scales of multiple orders of magnitude including scales observed in electric potentials and magnetic fields on the scalp, as well as in blood flow signals. Our results provide a testable explanation of the real-world phenomenon of rest state fluctuations in the primate brain.
