Mathematical models are powerful tools in HIV epidemiology, producing quantitative projections of key indicators such as HIV incidence and prevalence. In order to improve the accuracy of predictions, such models need to incorporate a number of behavioural and biological heterogeneities, especially those related to the sexual network within which HIV transmission occurs. An individual-based model, which explicitly models sexual partnerships, is thus often the most natural type of model to choose. In this paper we present PopART-IBM, a computationally efficient individual-based model capable of simulating 50 years of an HIV epidemic in a large, high-prevalence community in under a minute. We show how the model calibrates within a Bayesian inference framework to detailed age- and sex-stratified data from multiple sources on HIV prevalence, awareness of HIV status, ART status, and viral suppression for an HPTN 071 (PopART) study community in Zambia, and present future projections of HIV prevalence and incidence for this community in the absence of trial intervention., Author summary In this paper we present PopART-IBM, an individual-based model used to simulate HIV transmission in communities in high prevalence settings. We show that PopART-IBM can simulate transmission over a span of decades in a large community in less than a minute. This computational efficiency allows us to calibrate the model within an inference framework, and we show an illustrative example of calibration using an adaptive population Monte Carlo Approximate Bayesian Computation algorithm for a community in Zambia that was part of the HPTN-071 (PopART) trial. We compare the detailed model output to real-world data collected during the trial from this community. Finally, we project how the HIV epidemic would have changed over time in this community if no intervention from the trial had occurred.

The cerebral vasculature has a complex and hierarchical network, ranging from vessels of a few millimeters to superficial cortical vessels with diameters of a few hundred micrometers, and to the microvasculature (arteriole/venule) and capillary beds in the cortex. In standard imaging techniques, it is difficult to segment all vessels in the network, especially in the case of the human brain. This study proposes a hybrid modeling approach that determines these networks by explicitly segmenting the large vessels from medical images and employing a novel vascular generation algorithm. The framework enables vasculatures to be generated at coarse and fine scales for individual arteries and veins with vascular subregions, following the personalized anatomy of the brain and macroscale vasculatures. In this study, the vascular structures of superficial cortical (pial) vessels before they penetrate the cortex are modeled as a mesoscale vasculature. The validity of the present approach is demonstrated through comparisons with partially observed data from existing measurements of the vessel distributions on the brain surface, pathway fractal features, and vascular territories of the major cerebral arteries. Additionally, this validation provides some biological insights: (i) vascular pathways may form to ensure a reasonable supply of blood to the local surface area; (ii) fractal features of vascular pathways are not sensitive to overall and local brain geometries; and (iii) whole pathways connecting the upstream and downstream entire-scale cerebral circulation are highly dependent on the local curvature of the cerebral sulci., Author summary Cerebral autoregulation in the complex vascular networks of the brain is an amazing achievement. We believe that numerical analysis of the cerebral blood circulation using an anatomically precise vascular model provides a powerful tool for evaluating the direct relationships between local- and global-scale blood flows. However, there is a lack of information about the overall vascular pathways in the human brain, preventing a monolithic model of the human cerebrovasculature from being established. This paper presents a multiscale model of human cerebrovasculature based on a hybrid approach that uses image-based geometries and a newly developed mathematical algorithm. One important argument of this paper is the validity of the cerebrovasculature represented in the model, which reflects anatomical features of major cerebral vasculatures and brain shape, and has strong similarities with available data for human superficial cortical vessels. Investigations of the reconstructed model allow us to derive some biological insights and associated hypotheses for the cerebral vasculature. The authors believe the present cerebrovascular model can be applied to numerical simulations of the entire-scale cerebral blood flow.

This paper uses mathematical modeling to study the mechanisms of surround suppression in the primate visual cortex. We present a large-scale neural circuit model consisting of three interconnected components: LGN and two input layers (Layer 4Ca and Layer 6) of the primary visual cortex V1, covering several hundred hypercolumns. Anatomical structures are incorporated and physiological parameters from realistic modeling work are used. The remaining parameters are chosen to produce model outputs that emulate experimentally observed size-tuning curves. Our two main results are: (i) we discovered the character of the long-range connections in Layer 6 responsible for surround effects in the input layers; and (ii) we showed that a net-inhibitory feedback, i.e., feedback that excites I-cells more than E-cells, from Layer 6 to Layer 4 is conducive to producing surround properties consistent with experimental data. These results are obtained through parameter selection and model analysis. The effects of nonlinear recurrent excitation and inhibition are also discussed. A feature that distinguishes our model from previous modeling work on surround suppression is that we have tried to reproduce realistic lengthscales that are crucial for quantitative comparison with data. Due to its size and the large number of unknown parameters, the model is computationally challenging. We demonstrate a strategy that involves first locating baseline values for relevant parameters using a linear model, followed by the introduction of nonlinearities where needed. We find such a methodology effective, and propose it as a possibility in the modeling of complex biological systems., Author summary The visual cortex is a part of the cortex that processes visual signal. The visual signal from the retina is relayed through the lateral geniculate nucleus (LGN), and enters the primary visual cortex directly. The primary visual cortex consists of many layers. A phenomenon called surround suppression, which means a reduction of neuronal activities in response to stimuli of increasing size, is well-observed in all layers of the primate primary visual cortex. In this paper, we built a large scale mathematical model consisting of the LGN input and tens of thousands of neuron groups in Layer 4 and Layer 6 of the primary visual cortex to study the mechanism of surround suppression. This model is constrained by both anatomical structures and realistic physiological parameters. Remaining unknown parameters are reverse-engineered from experimental data. We showed how the character of the surround suppression depends on the long-range connections in the feedback layer, as well as the feedback current from Layer 6 to Layer 4.

The processing of a visual stimulus can be subdivided into a number of stages. Upon stimulus presentation there is an early phase of feedforward processing where the visual information is propagated from lower to higher visual areas for the extraction of basic and complex stimulus features. This is followed by a later phase where horizontal connections within areas and feedback connections from higher areas back to lower areas come into play. In this later phase, image elements that are behaviorally relevant are grouped by Gestalt grouping rules and are labeled in the cortex with enhanced neuronal activity (object-based attention in psychology). Recent neurophysiological studies revealed that reward-based learning influences these recurrent grouping processes, but it is not well understood how rewards train recurrent circuits for perceptual organization. This paper examines the mechanisms for reward-based learning of new grouping rules. We derive a learning rule that can explain how rewards influence the information flow through feedforward, horizontal and feedback connections. We illustrate the efficiency with two tasks that have been used to study the neuronal correlates of perceptual organization in early visual cortex. The first task is called contour-integration and demands the integration of collinear contour elements into an elongated curve. We show how reward-based learning causes an enhancement of the representation of the to-be-grouped elements at early levels of a recurrent neural network, just as is observed in the visual cortex of monkeys. The second task is curve-tracing where the aim is to determine the endpoint of an elongated curve composed of connected image elements. If trained with the new learning rule, neural networks learn to propagate enhanced activity over the curve, in accordance with neurophysiological data. We close the paper with a number of model predictions that can be tested in future neurophysiological and computational studies., Author Summary Our experience with the visual world allows us to group image elements that belong to the same perceptual object and to segregate them from other objects and the background. If subjects learn to group contour elements, this experience influences neuronal activity in early visual cortical areas, including the primary visual cortex (V1). Learning presumably depends on alterations in the pattern of connections within and between areas of the visual cortex. However, the processes that control changes in connectivity are not well understood. Here we present the first computational model that can train a neural network to integrate collinear contour elements into elongated curves and to trace a curve through the visual field. The new learning algorithm trains fully recurrent neural networks, provided the connectivity causes the networks to reach a stable state. The model reproduces the behavioral performance of monkeys trained in these tasks and explains the patterns of neuronal activity in the visual cortex that emerge during learning, which is remarkable because the only feedback for the model is a reward for successful trials. We discuss a number of the model predictions that can be tested in future neuroscientific work.

In 2009, we published a paper in PLOS Computational Biology [1] that described using a new, wavelet-based metric of phase synchronization in human MEG data. Specifically, we showed that this metric of phase synchronization, that we called the phase lock index (PLI), demonstrated power law scaling across all frequency intervals or wavelet scales from the low frequency delta band (1–2 Hz) to the high frequency gamma band (35–70 Hz). Based on these experimental results, and additional confirmatory data obtained from PLI measurements on time series generated by computational models of critical systems, we offered the interpretation that power law scaling of phase synchronization in human MEG recordings was compatible with the prior theory that human brain dynamics demonstrate self-organized criticality. More recently, in collaboration with a group at the National Institutes of Health (NIH), we published a paper in the Journal of Neuroscience [2] that described using a similar phase synchronization metric to explore scaling behaviour in MEG data recorded from normal human subjects and, crucially, in MEG data recorded with no human subject present, so-called “empty room” data. In Figure 9 of [2], we showed data indicating that phase synchronization appeared to demonstrate power law scaling even in empty room data; as reproduced here in Fig 1. We originally judged this issue to be of minor concern, because, as shown in Figure 1 of [2], NIH empty scanner amplitude variance is about 1–2 orders of magnitude less than equivalent brain scans. This is most likely an underestimation given that data are Z-normalized and absolute amplitudes of empty scanner data should be lower than brain scans. Thus, we reasoned the contribution from “empty scanner” effects to PLI scaling in brain recordings should be insignificant. Nonetheless, the issue was addressed in the Discussion of [2], where we stated: “because of the ambiguity of PLI for brain scans and empty scanner, additional steps such as amplitude comparisons need to be taken into account” (page 7089 of [2]).

The processing characteristics of neurons in the central auditory system are directly shaped by and reflect the statistics of natural acoustic environments, but the principles that govern the relationship between natural sound ensembles and observed responses in neurophysiological studies remain unclear. In particular, accumulating evidence suggests the presence of a code based on sustained neural firing rates, where central auditory neurons exhibit strong, persistent responses to their preferred stimuli. Such a strategy can indicate the presence of ongoing sounds, is involved in parsing complex auditory scenes, and may play a role in matching neural dynamics to varying time scales in acoustic signals. In this paper, we describe a computational framework for exploring the influence of a code based on sustained firing rates on the shape of the spectro-temporal receptive field (STRF), a linear kernel that maps a spectro-temporal acoustic stimulus to the instantaneous firing rate of a central auditory neuron. We demonstrate the emergence of richly structured STRFs that capture the structure of natural sounds over a wide range of timescales, and show how the emergent ensembles resemble those commonly reported in physiological studies. Furthermore, we compare ensembles that optimize a sustained firing code with one that optimizes a sparse code, another widely considered coding strategy, and suggest how the resulting population responses are not mutually exclusive. Finally, we demonstrate how the emergent ensembles contour the high-energy spectro-temporal modulations of natural sounds, forming a discriminative representation that captures the full range of modulation statistics that characterize natural sound ensembles. These findings have direct implications for our understanding of how sensory systems encode the informative components of natural stimuli and potentially facilitate multi-sensory integration., Author Summary We explore a fundamental question with regard to the representation of sound in the auditory system, namely: what are the coding strategies that underlie observed neurophysiological responses in central auditory areas? There has been debate in recent years as to whether neural ensembles explicitly minimize their propensity to fire (the so-called sparse coding hypothesis) or whether neurons exhibit strong, sustained firing rates when processing their preferred stimuli. Using computational modeling, we directly confront issues raised in this debate, and our results suggest that not only does a sustained firing strategy yield a sparse representation of sound, but the principle yields emergent neural ensembles that capture the rich structural variations present in natural stimuli. In particular, spectro-temporal receptive fields (STRFs) have been widely used to characterize the processing mechanisms of central auditory neurons and have revealed much about the nature of sound processing in central auditory areas. In our paper, we demonstrate how neurons that maximize a sustained firing objective yield STRFs akin to those commonly measured in physiological studies, capturing a wide range of aspects of natural sounds over a variety of timescales, suggesting that such a coding strategy underlies observed neural responses.

As a person learns a new skill, distinct synapses, brain regions, and circuits are engaged and change over time. In this paper, we develop methods to examine patterns of correlated activity across a large set of brain regions. Our goal is to identify properties that enable robust learning of a motor skill. We measure brain activity during motor sequencing and characterize network properties based on coherent activity between brain regions. Using recently developed algorithms to detect time-evolving communities, we find that the complex reconfiguration patterns of the brain's putative functional modules that control learning can be described parsimoniously by the combined presence of a relatively stiff temporal core that is composed primarily of sensorimotor and visual regions whose connectivity changes little in time and a flexible temporal periphery that is composed primarily of multimodal association regions whose connectivity changes frequently. The separation between temporal core and periphery changes over the course of training and, importantly, is a good predictor of individual differences in learning success. The core of dynamically stiff regions exhibits dense connectivity, which is consistent with notions of core-periphery organization established previously in social networks. Our results demonstrate that core-periphery organization provides an insightful way to understand how putative functional modules are linked. This, in turn, enables the prediction of fundamental human capacities, including the production of complex goal-directed behavior., Author Summary When someone learns a new skill, his/her brain dynamically alters individual synapses, regional activity, and larger-scale circuits. In this paper, we capture some of these dynamics by measuring and characterizing patterns of coherent brain activity during the learning of a motor skill. We extract time-evolving communities from these patterns and find that a temporal core that is composed primarily of primary sensorimotor and visual regions reconfigures little over time, whereas a periphery that is composed primarily of multimodal association regions reconfigures frequently. The core consists of densely connected nodes, and the periphery consists of sparsely connected nodes. Individual participants with a larger separation between core and periphery learn better in subsequent training sessions than individuals with a smaller separation. Conceptually, core-periphery organization provides a framework in which to understand how putative functional modules are linked. This, in turn, enables the prediction of fundamental human capacities, including the production of complex goal-directed behavior.

Spike-timing-dependent plasticity (STDP) has been observed in many brain areas such as sensory cortices, where it is hypothesized to structure synaptic connections between neurons. Previous studies have demonstrated how STDP can capture spiking information at short timescales using specific input configurations, such as coincident spiking, spike patterns and oscillatory spike trains. However, the corresponding computation in the case of arbitrary input signals is still unclear. This paper provides an overarching picture of the algorithm inherent to STDP, tying together many previous results for commonly used models of pairwise STDP. For a single neuron with plastic excitatory synapses, we show how STDP performs a spectral analysis on the temporal cross-correlograms between its afferent spike trains. The postsynaptic responses and STDP learning window determine kernel functions that specify how the neuron “sees” the input correlations. We thus denote this unsupervised learning scheme as ‘kernel spectral component analysis’ (kSCA). In particular, the whole input correlation structure must be considered since all plastic synapses compete with each other. We find that kSCA is enhanced when weight-dependent STDP induces gradual synaptic competition. For a spiking neuron with a “linear” response and pairwise STDP alone, we find that kSCA resembles principal component analysis (PCA). However, plain STDP does not isolate correlation sources in general, e.g., when they are mixed among the input spike trains. In other words, it does not perform independent component analysis (ICA). Tuning the neuron to a single correlation source can be achieved when STDP is paired with a homeostatic mechanism that reinforces the competition between synaptic inputs. Our results suggest that neuronal networks equipped with STDP can process signals encoded in the transient spiking activity at the timescales of tens of milliseconds for usual STDP., Author Summary Tuning feature extraction of sensory stimuli is an important function for synaptic plasticity models. A widely studied example is the development of orientation preference in the primary visual cortex, which can emerge using moving bars in the visual field. A crucial point is the decomposition of stimuli into basic information tokens, e.g., selecting individual bars even though they are presented in overlapping pairs (vertical and horizontal). Among classical unsupervised learning models, independent component analysis (ICA) is capable of isolating basic tokens, whereas principal component analysis (PCA) cannot. This paper focuses on spike-timing-dependent plasticity (STDP), whose functional implications for neural information processing have been intensively studied both theoretically and experimentally in the last decade. Following recent studies demonstrating that STDP can perform ICA for specific cases, we show how STDP relates to PCA or ICA, and in particular explains the conditions under which it switches between them. Here information at the neuronal level is assumed to be encoded in temporal cross-correlograms of spike trains. We find that a linear spiking neuron equipped with pairwise STDP requires additional mechanisms, such as a homeostatic regulation of its output firing, in order to separate mixed correlation sources and thus perform ICA.

How should we define translational bioinformatics? I had to answer this question unambiguously in March 2008 when I was asked to deliver a review of ‘‘recent progress in translational bioinformatics’’ at the American Medical Informatics Association’s Summit on Translational Bioinformatics. The lecture required me to define papers in the field, and then highlight exciting progress that occurred over the previous ,12 months. I have repeated this for the last few years, and the most difficult part of the exercise is limiting my review only to those papers that are within the field. I have never worried much about definitions within informatics fields; they tend to overlap, merge and evolve. ‘‘Informatics’’ seems clear: the study of how to represent, store, search, retrieve and analyze information. The adjectives in front of ‘‘informatics’’ vary but also tend to make sense: medical informatics concerns medical information, bioinformatics concerns basic biological information, clinical informatics focuses on the clinical delivery part of medical informatics, biomedical informatics merges bioinformatics and medical informatics, imaging informatics focuses on...images, and so on. So what does this adjective ‘‘translational’’ denote? Translational medical research has emerged as an important theme in the last decade. Starting with top-down leadership from the National Institutes of Health and its former Director, Dr. Elias Zerhouni, and moving through academic medical centers, research institutes and industrial research and development efforts, there has been interest in more effectively moving the discoveries and innovations in the laboratory to the bedside, leading to improved diagnosis, prognosis, and treatment. Translational research encompasses many activities including the creation of medical devices, molecular diagnostics, small molecule therapeutics, biological therapeutics, vaccines, and others. One of the main targets of translation, however, is revolutionary explosion of knowledge in molecular biology, genetics, and genomics. Some believe that the tremendous progress in discovery over the last 50+ years since elucidation of the double helix structure has not translated (there’s that word!) into much practical health benefit. While the accuracy of this claim can be debated, there can be no debate that our ability to measure (1) DNA sequence (including entire genomes!), (2) RNA sequence and expression, (3) protein sequence, structure, expression and modification, and (4) small molecule metabolite structure, presence, and quantity has advanced rapidly and enables us to imagine fantastic new technologies in pursuit of human health. There are many barriers to translating our molecular understanding into technologies that impact patients. These include understanding health market size and forces, the regulatory milieu, how to harden the technology for routine use, and how to navigate an increasingly complex intellectual property landscape. But before those activities can begin, we must overcome an even more fundamental barrier: connecting the stuff of molecular biology to the clinical world. Molecular and cellular biology studies genes, DNA, RNA messengers, microRNAs, proteins, signaling molecules and their cascades, metabolites, cellular communication processes and cellular organization. These data are freely available in valuable resources such as Genbank (http://www. ncbi.nlm.nih.gov/genbank/), Gene Expression Omnibus (http://www.ncbi.nlm. nih.gov/geo/), Protein Data Bank (http:// www.wwpdb.org/), KEGG (http://www. genome.jp/kegg/), MetaCyc (http:// metacyc.org/), Reactome (http://www. reactome.org), and many other resources. The clinical world studies diseases, signs, symptoms, drugs, patients, clinical laboratory measurements, and clinical images. The emergence of clinical and health information technologies has begun to make these clinical data available for research through biobanks, electronic medical records, FDA resources about drug labels and adverse events, and claims data. Therefore, a major challenge for translational medicine is to connect the molecular/cellular world with the clinical world. The published literature, available in PubMED (http://www.ncbi.nlm.nih. gov/pubmed), does this, as does the Unified Medical Language System (UMLS) that provides a lingua franca (http://www.nlm.nih.gov/research/umls/ ). However, it falls to translational bioinformatics to engineer the tools that link molecular/cellular entities and clinical entities. Thus, I define ‘‘translational bioinformatics’’ research as the development and application of informatics methods that connect molecular entities to clinical entities. In this collection, Dr. Kann and colleagues have assembled a wonderful group of authors to introduce the key threads of translational bioinformatics to those new to the field. I wish to comment on a paper recently published in the Journal of Neuroscience [1] and relate this paper to one previously published in PLOS Computational Biology [2]. In [1] and [2] among other results, a power law relationship was discovered in a measure of magnetoencephalography (MEG) intra-areal synchronization: the distribution of phase-locking intervals (PLI). However, in [1] the authors also show that the same PLI power law measure cannot distinguish between human MEG and empty MEG scanner data, suggesting that the measure is vulnerable to artefact. This is important because the first description of the PLI power law methodology, as well as its application to MEG and functional magnetic resonance imaging (fMRI) data, was published in PLOS Computational Biology [2]. The senior author of [2] is also an author of [1]. The results obtained with the PLI methodology published in [2] were presented as evidence for broadband criticality of human brain network synchronization because the PLI method (which applies a threshold to MEG/fMRI data and returns a power law) will also return a power law distribution for PLIs when applied to a model system of Kuramoto oscillators tuned to a critical phase transition. However, it should be noted in this regard that a recent modelling study indicates that power laws also emerge when PLI is applied to noncritical Kuramoto oscillators, and caution is needed when interpreting power laws derived from time series data passed through a threshold [3]. The paper published in PLOS Computational Biology [2] has received multiple citations, and the PLI methodology has been further applied to human neurophysiological data in other studies. From its use, claims have been made about changes in broadband criticality during disease states, e.g., epilepsy [4]. I am concerned that the results presented in [1] indicate that the methodology described in [2] may be unsound and therefore should not be used for inferring criticality of human brain network synchronisation. The presentation of the empty MEG scanner results in [1] is not sufficiently explicit in this sense, and it should have been made much clearer that the influential PLI power law methodology presented in [2] might be problematic. Science of course moves forward through a process of exploration and correction, and the initial idea presented in PLOS Computational Biology [2] was exciting and innovative; however, the authors should reconsider the interpretation of their findings in light of the empty MEG scanner data. I feel it is therefore important to bring these papers and their conflicting results to the attention of the readers of PLOS Computational Biology and I would ask that the authors of [1,2] clarify the discrepancy in between their data sets and publish an erratum in PLOS Computational Biology if a conflict exists.

In the present paper, we quantify, with a rigorous approach, the nature of motor activity in response to Deep Brain Stimulation (DBS), in the mouse. DBS is currently being used in the treatment of a broad range of diseases, but its underlying principles are still unclear. Because mouse movement involves rapidly repeated starting and stopping, one must statistically verify that the movement at a given stimulation time was not just coincidental, endogenously-driven movement. Moreover, the amount of activity changes significantly over the circadian rhythm, and hence the means, variances and autocorrelations are all time varying. A new methodology is presented. For example, to discern what is and what is not impacted by stimulation, velocity is classified (in a time-evolving manner) as being zero-, one- and two-dimensional movement. The most important conclusions of the paper are: (1) (DBS) stimulation is proven to be truly effective; (2) it is two-dimensional (2-D) movement that strongly differs between light and dark and responds to stimulation; and, (3) stimulation in the light initiates a manner of movement, 2-D movement, that is more commonly seen in the (non-stimulated) dark. Based upon these conclusions, it is conjectured that the above patterns of 2-D movement could be a straightforward, easy to calculate correlate of arousal. The above conclusions will aid in the systematic evaluation and understanding of how DBS in CNS arousal pathways leads to the activation of behavior., Author Summary Brainstem and thalamic regulation of arousal has been studied experimentally since the mid 20-th century. Today, Deep Brain Stimulation (DBS) is used in the treatment of movement disorders, chronic pain, clinical depression, amongst others. At present, the proper choice of DBS parameters (frequency and strength of the electric stimulation), and how those parameters should be modified as conditions change, are not well understood. In this work, using motor activity as the observed response, a statistical framework is developed for such study, and a quantitative relationship between parameter values and response is established. Within this framework, a possible correlate of arousal, the rapid onset of spatial (two-dimensional) movement, is uncovered and also studied. One long-term hope for techniques such as DBS are that they could assist in the treatment of disorders of consciousness, by supplementing or replacing (e.g., in Traumatic Brain Injury) what should ordinarily be the appropriate endogenous stimulation.

The study of synchronization in biological systems is essential for the understanding of the rhythmic phenomena of living organisms at both molecular and cellular levels. In this paper, by using simple dynamical systems theory, we present a novel mechanism, named transient resetting, for the synchronization of uncoupled biological oscillators with stimuli. This mechanism not only can unify and extend many existing results on (deterministic and stochastic) stimulus-induced synchrony, but also may actually play an important role in biological rhythms. We argue that transient resetting is a possible mechanism for the synchronization in many biological organisms, which might also be further used in the medical therapy of rhythmic disorders. Examples of the synchronization of neural and circadian oscillators as well as a chaotic neuron model are presented to verify our hypothesis., Synopsis Synchronization of dynamical systems is a process whereby two or more systems adjust a given property of their motions to a common behavior due to coupling or forcing. Synchronization has attracted much attention from physicists, biologists, applied mathematicians, and engineers for many years and is a ubiquitous phenomenon. In this paper, Li et al. present a very simple, but general mechanism, called transient resetting, that explains stimulus-induced synchronization in dynamic systems. The mechanism pertains not only to periodic oscillators but also to chaotic ones, and not only to continuous time systems but also to discrete time systems. Biological systems are dynamic, and their synchronization is essential, for example, in the genesis of rhythmic phenomena and information processing. In this paper, the authors study several possible instances of their novel mechanism in a biological context. They also suggest that transient resetting might be used therapeutically in rhythmic disorders. The beneficial role of noise in biological systems has been studied extensively in recent years. Li and colleagues' mechanism provides an explanation for this role in the synchronization in biological systems, even when the stimulus or input to the system is not random or noisy.

The sleep onset process (SOP) is a dynamic process correlated with a multitude of behavioral and physiological markers. A principled analysis of the SOP can serve as a foundation for answering questions of fundamental importance in basic neuroscience and sleep medicine. Unfortunately, current methods for analyzing the SOP fail to account for the overwhelming evidence that the wake/sleep transition is governed by continuous, dynamic physiological processes. Instead, current practices coarsely discretize sleep both in terms of state, where it is viewed as a binary (wake or sleep) process, and in time, where it is viewed as a single time point derived from subjectively scored stages in 30-second epochs, effectively eliminating SOP dynamics from the analysis. These methods also fail to integrate information from both behavioral and physiological data. It is thus imperative to resolve the mismatch between the physiological evidence and analysis methodologies. In this paper, we develop a statistically and physiologically principled dynamic framework and empirical SOP model, combining simultaneously-recorded physiological measurements with behavioral data from a novel breathing task requiring no arousing external sensory stimuli. We fit the model using data from healthy subjects, and estimate the instantaneous probability that a subject is awake during the SOP. The model successfully tracked physiological and behavioral dynamics for individual nights, and significantly outperformed the instantaneous transition models implicit in clinical definitions of sleep onset. Our framework also provides a principled means for cross-subject data alignment as a function of wake probability, allowing us to characterize and compare SOP dynamics across different populations. This analysis enabled us to quantitatively compare the EEG of subjects showing reduced alpha power with the remaining subjects at identical response probabilities. Thus, by incorporating both physiological and behavioral dynamics into our model framework, the dynamics of our analyses can finally match those observed during the SOP., Author Summary How can we tell when someone has fallen asleep? Understanding the way we fall asleep is an important problem in sleep medicine, since sleep disorders can disrupt the process of falling asleep. In the case of insomnia, subjects may fall asleep too slowly, whereas during sleep deprivation or narcolepsy, subjects fall asleep too quickly. Current methods for tracking the wake/sleep transition are time-consuming, subjective, and simplify the sleep onset process in a way that severely limits the accuracy, power, and scope of any resulting clinical metrics. In this paper, we describe a new physiologically principled method that dynamically combines information from brainwaves, muscle activity, and a novel minimally-disruptive behavioral task, to automatically create a continuous dynamic characterization of a person's state of wakefulness. We apply this method to a cohort of healthy subjects, successfully tracking the changes in wakefulness as the subjects fall asleep. This analysis reveals and statistically quantifies a subset of subjects who still respond to behavioral stimuli even though their brain would appear to be asleep by clinical measures. By developing an automated tool to precisely track the wake/sleep transition, we can better characterize and diagnose sleep disorders, and more precisely measure the effect of sleep medications.

Animals rely on sensory feedback to generate accurate, reliable movements. In many flying insects, strain-sensitive neurons on the wings provide rapid feedback that is critical for stable flight control. While the impacts of wing structure on aerodynamic performance have been widely studied, the impacts of wing structure on sensing are largely unexplored. In this paper, we show how the structural properties of the wing and encoding by mechanosensory neurons interact to jointly determine optimal sensing strategies and performance. Specifically, we examine how neural sensors can be placed effectively on a flapping wing to detect body rotation about different axes, using a computational wing model with varying flexural stiffness. A small set of mechanosensors, conveying strain information at key locations with a single action potential per wingbeat, enable accurate detection of body rotation. Optimal sensor locations are concentrated at either the wing base or the wing tip, and they transition sharply as a function of both wing stiffness and neural threshold. Moreover, the sensing strategy and performance is robust to both external disturbances and sensor loss. Typically, only five sensors are needed to achieve near-peak accuracy, with a single sensor often providing accuracy well above chance. Our results show that small-amplitude, dynamic signals can be extracted efficiently with spatially and temporally sparse sensors in the context of flight. The demonstrated interaction of wing structure and neural encoding properties points to the importance of understanding each in the context of their joint evolution., Author summary In addition to generating forces for flight, insect wings also serve an important role as sensory structures, providing rapid feedback about wing bending that is used to stabilize flight. While much is known about how wing structure affects aerodynamic performance, the effects of wing structure on sensing remain unexplored. Using a computational model of a flapping wing, we examine how sensing strategies depend on wing stiffness and sensor properties. We show that body rotations can be accurately detected with a small number of sensors on the wing across a wide range of conditions. Optimal sensor locations are clustered at either the wing base or wing tip, depending on a combination of wing stiffness and sensor properties. Moreover, sensing performance is robust to multiple kinds of perturbations. Our work provides a basis for understanding how wing structure impacts incoming sensory information during flight.

How the brain stores information about a sensory stimulus in working memory is not completely known. Clues about the mechanisms responsible for working memory can be gleaned by recording from neurons during the performance of a delayed response task. I focus on the data recorded during such an experiment, a classic tactile discrimination task. I describe how the observed variability in the firing rate during a trial suggests that the type of attractor that is responsible for holding the stimulus information is not a fixed-point type attractor. I propose an alternate mechanism to a line attractor that allows the network to hold the value of an analog stimulus variable for the duration of the delay period, but rather than maintain a constant level of activity, the cells' firing rate varies throughout the delay period. I describe how my proposed mechanism offers a substantial advantage over a line attractor: The tuning requirements of cell to cell connections are greatly eased from that of a line attractor. To accommodate a change in the length of the delay period, I show that the network can be altered by changing a single parameter - the timing of an executive signal that originates outside of the network. To demonstrate the mechanism, as well as the tuning benefits, I use a well known model of propagation in neuronal networks., Author Summary The ability to retain stimulus information after the stimulus has ceased is important for survival. The term “working memory” refers to storage of stimulus information for a short period of time, so that this information can be recalled for a decision making process. A common way to probe for the cellular basis of working memory is recording of neurons during a delayed response task. This study focuses on one of these studies - the now classic experiments of Romo et al.. This experiment demonstrates that the frequency of a tactile vibration is held in memory using a type of encoding where the cellular output depends monotonically on the stimulus variable (frequency). In this paper, I develop a model that accounts for a number of features found in the data. Using the model, I am able to account for a diversity of cellular responses, as well as variability during a trial. This paper builds on previous modeling studies of this data set. The advance is an executive input that controls the behavior of the network, and reduces the burden of tuning compared to previous models.

Binocular rivalry and cross-orientation suppression are well-studied forms of competition in visual cortex, but models of these two types of competition are in tension with one another. Binocular rivalry occurs during the presentation of dichoptic grating stimuli, where two orthogonal gratings presented separately to the two eyes evoke strong alternations in perceptual dominance. Cross-orientation suppression occurs during the presentation of plaid stimuli, where the responses to a component grating presented to both eyes is weakened by the presence of a superimposed orthogonal grating. Conventional models of rivalry that rely on strong competition between orientation-selective neurons incorrectly predict rivalry between the components of plaids. Lowering the inhibitory weights in such models reduces rivalry for plaids, but also reduces it for dichoptic gratings. Using an exhaustive grid search, we show that this problem cannot be solved simply by adjusting the parameters of the model. Instead, we propose a robust class of models that rely on ocular opponency neurons, previously proposed as a mechanism for efficient stereo coding, to yield rivalry only for dichoptic gratings, not for plaids. This class of models reconciles models of binocular rivalry with the divisive normalization framework that has been used to explain cross-orientation. Our model makes novel predictions that we confirmed with psychophysical tests., Author Summary Binocular rivalry is a visual illusion that occurs when the two eyes are presented with incompatible images. Instead of perceiving a mixture of the two images, most people tend to experiences alternations in which they only see one image at a time. Binocular rivalry is more than just an interesting illusion: it reflects actual competition between neurons in the brain, and therefore provides a rare window into neural dynamics. To help us understand these mechanisms, researchers have developed several computational models of binocular rivalry. Yet surprisingly, as we show in this paper, previous computational models of rivalry make an incorrect prediction. They predict that certain types of images (similar to checkerboards) will cause strong perceptual alternations even when viewed normally. Since this prediction doesn't hold up, the existing models must not be telling the whole story. In this paper, we develop a new model of binocular rivalry that doesn't make this prediction. The model also makes novel predictions – not made by conventional models – that stand up to experimental test. Our model thus provides a better account of how neurons in the visual system interact with one another.

Drug-drug interactions (DDIs) are a common cause of adverse drug events. In this paper, we combined a literature discovery approach with analysis of a large electronic medical record database method to predict and evaluate novel DDIs. We predicted an initial set of 13197 potential DDIs based on substrates and inhibitors of cytochrome P450 (CYP) metabolism enzymes identified from published in vitro pharmacology experiments. Using a clinical repository of over 800,000 patients, we narrowed this theoretical set of DDIs to 3670 drug pairs actually taken by patients. Finally, we sought to identify novel combinations that synergistically increased the risk of myopathy. Five pairs were identified with their p-values less than 1E-06: loratadine and simvastatin (relative risk or RR = 1.69); loratadine and alprazolam (RR = 1.86); loratadine and duloxetine (RR = 1.94); loratadine and ropinirole (RR = 3.21); and promethazine and tegaserod (RR = 3.00). When taken together, each drug pair showed a significantly increased risk of myopathy when compared to the expected additive myopathy risk from taking either of the drugs alone. Based on additional literature data on in vitro drug metabolism and inhibition potency, loratadine and simvastatin and tegaserod and promethazine were predicted to have a strong DDI through the CYP3A4 and CYP2D6 enzymes, respectively. This new translational biomedical informatics approach supports not only detection of new clinically significant DDI signals, but also evaluation of their potential molecular mechanisms., Author Summary Drug-drug interactions are a common cause of adverse drug events. In this paper, we developed an automated search algorithm which can predict new drug interactions based on published literature. Using a large electronic medical record database, we then analyzed the correlation between concurrent use of these potentially interacting drugs and the incidence of myopathy as an adverse drug event. Myopathy comprises a range of musculoskeletal conditions including muscle pain, weakness, and tissue breakdown (rhabdomyolysis). Our statistical analysis identified 5 drug interaction pairs: (loratadine, simvastatin), (loratadine, alprazolam), (loratadine, duloxetine), (loratadine, ropinirole), and (promethazine, tegaserod). When taken together, each drug pair showed a significantly increased risk of myopathy when compared to the expected additive myopathy risk from taking either of the drugs alone. Further investigation suggests that two major drug metabolism proteins, CYP2D6 and CYP3A4, are involved with these five drug pairs' interactions. Overall, our method is robust in that it can incorporate all published literature, all FDA approved drugs, and very large clinical datasets to generate predictions of clinically significant interactions. The interactions can then be further validated in future cell-based experiments and/or clinical studies.

Relay cells are prevalent throughout sensory systems and receive two types of inputs: driving and modulating. The driving input contains receptive field properties that must be transmitted while the modulating input alters the specifics of transmission. For example, the visual thalamus contains relay neurons that receive driving inputs from the retina that encode a visual image, and modulating inputs from reticular activating system and layer 6 of visual cortex that control what aspects of the image will be relayed back to visual cortex for perception. What gets relayed depends on several factors such as attentional demands and a subject's goals. In this paper, we analyze a biophysical based model of a relay cell and use systems theoretic tools to construct analytic bounds on how well the cell transmits a driving input as a function of the neuron's electrophysiological properties, the modulating input, and the driving signal parameters. We assume that the modulating input belongs to a class of sinusoidal signals and that the driving input is an irregular train of pulses with inter-pulse intervals obeying an exponential distribution. Our analysis applies to any order model as long as the neuron does not spike without a driving input pulse and exhibits a refractory period. Our bounds on relay reliability contain performance obtained through simulation of a second and third order model, and suggest, for instance, that if the frequency of the modulating input increases or the DC offset decreases, then relay increases. Our analysis also shows, for the first time, how the biophysical properties of the neuron (e.g. ion channel dynamics) define the oscillatory patterns needed in the modulating input for appropriately timed relay of sensory information. In our discussion, we describe how our bounds predict experimentally observed neural activity in the basal ganglia in (i) health, (ii) in Parkinson's disease (PD), and (iii) in PD during therapeutic deep brain stimulation. Our bounds also predict different rhythms that emerge in the lateral geniculate nucleus in the thalamus during different attentional states., Author Summary In cellular biology, it is important to characterize the electrophysiological dynamics of a cell as a function of the cell type and its inputs. Typically, these dynamics are modeled as a set of parametric nonlinear ordinary differential equations which are not always easy to analyze. Previous studies performed phase-plane analysis and/or simulations to understand how constant inputs impact a cell's output for a given cell type. In this paper, we use systems theoretic tools to compute analytic bounds of how well a single neuron's output relays a driving input signal as a function of the neuron type, modulating input signal, and driving signal parameters. The methods used here are generally applicable to understanding cell behavior under various conditions and enables rigorous analysis of electrophysiological changes that occur in health and in disease.

There are two distinct classes of cells in the primary visual cortex (V1): simple cells and complex cells. One defining feature of complex cells is their spatial phase invariance; they respond strongly to oriented grating stimuli with a preferred orientation but with a wide range of spatial phases. A classical model of complete spatial phase invariance in complex cells is the energy model, in which the responses are the sum of the squared outputs of two linear spatially phase-shifted filters. However, recent experimental studies have shown that complex cells have a diverse range of spatial phase invariance and only a subset can be characterized by the energy model. While several models have been proposed to explain how complex cells could learn to be selective to orientation but invariant to spatial phase, most existing models overlook many biologically important details. We propose a biologically plausible model for complex cells that learns to pool inputs from simple cells based on the presentation of natural scene stimuli. The model is a three-layer network with rate-based neurons that describes the activities of LGN cells (layer 1), V1 simple cells (layer 2), and V1 complex cells (layer 3). The first two layers implement a recently proposed simple cell model that is biologically plausible and accounts for many experimental phenomena. The neural dynamics of the complex cells is modeled as the integration of simple cells inputs along with response normalization. Connections between LGN and simple cells are learned using Hebbian and anti-Hebbian plasticity. Connections between simple and complex cells are learned using a modified version of the Bienenstock, Cooper, and Munro (BCM) rule. Our results demonstrate that the learning rule can describe a diversity of complex cells, similar to those observed experimentally., Author summary Many cortical functions originate from the learning ability of the brain. How the properties of cortical cells are learned is vital for understanding how the brain works. There are many models that explain how V1 simple cells can be learned. However, how V1 complex cells are learned still remains unclear. In this paper, we propose a model of learning in complex cells based on the Bienenstock, Cooper, and Munro (BCM) rule. We demonstrate that properties of receptive fields of complex cells can be learned using this biologically plausible learning rule. Quantitative comparisons between the model and experimental data are performed. Results show that model complex cells can account for the diversity of complex cells found in experimental studies. In summary, this study provides a plausible explanation for how complex cells can be learned using biologically plausible plasticity mechanisms. Our findings help us to better understand biological vision processing and provide us with insights into the general signal processing principles that the visual cortex employs to process visual information.

Increasingly complex in silico modeling approaches offer a way to simultaneously access cancerous processes at different spatio-temporal scales. High-level models, such as those based on partial differential equations, are computationally affordable and allow large tumor sizes and long temporal windows to be studied, but miss the discrete nature of many key underlying cellular processes. Individual-based approaches provide a much more detailed description of tumors, but have difficulties when trying to handle full-sized real cancers. Thus, there exists a trade-off between the integration of macroscopic and microscopic information, now widely available, and the ability to attain clinical tumor sizes. In this paper we put forward a stochastic mesoscopic simulation framework that incorporates key cellular processes during tumor progression while keeping computational costs to a minimum. Our framework captures a physical scale that allows both the incorporation of microscopic information, tracking the spatio-temporal emergence of tumor heterogeneity and the underlying evolutionary dynamics, and the reconstruction of clinically sized tumors from high-resolution medical imaging data, with the additional benefit of low computational cost. We illustrate the functionality of our modeling approach for the case of glioblastoma, a paradigm of tumor heterogeneity that remains extremely challenging in the clinical setting., Los enfoques de modelado in silico cada vez más complejos ofrecen una forma de acceder simultáneamente a procesos cancerosos en diferentes escalas espacio-temporales. Individual cells show variability in their signaling dynamics that often correlates with phenotypic responses, indicating that cell-to-cell variability is not merely noise but can have functional consequences. Based on this observation, we reasoned that cell-to-cell variability under the same treatment condition could be explained in part by a single signaling motif that maps different upstream signals into a corresponding set of downstream responses. If this assumption holds, then repeated measurements of upstream and downstream signaling dynamics in a population of cells could provide information about the underlying signaling motif for a given pathway, even when no prior knowledge of that motif exists. To test these two hypotheses, we developed a computer algorithm called MISC (Motif Inference from Single Cells) that infers the underlying signaling motif from paired time-series measurements from individual cells. When applied to measurements of transcription factor and reporter gene expression in the yeast stress response, MISC predicted signaling motifs that were consistent with previous mechanistic models of transcription. The ability to detect the underlying mechanism became less certain when a cell’s upstream signal was randomly paired with another cell’s downstream response, demonstrating how averaging time-series measurements across a population obscures information about the underlying signaling mechanism. In some cases, motif predictions improved as more cells were added to the analysis. These results provide evidence that mechanistic information about cellular signaling networks can be systematically extracted from the dynamical patterns of single cells., Author summary Cells use molecular signaling networks to translate dynamically changing stimuli into appropriate downstream responses. Specialized network structures, or motifs, allow cells to properly decode a variety of temporal input signals. In this paper, we present an algorithm that infers signaling motifs from multiple examples of an upstream signal paired with its downstream response in a population of single cells. We compare the predictive power of single-cell versus averaged time-series traces and the incremental benefit of adding more single-cell traces to the algorithm. We use this approach to understand how yeast respond to environmental stresses.

A unique vertical bar among horizontal bars is salient and pops out perceptually. Physiological data have suggested that mechanisms in the primary visual cortex (V1) contribute to the high saliency of such a unique basic feature, but indicated little regarding whether V1 plays an essential or peripheral role in input-driven or bottom-up saliency. Meanwhile, a biologically based V1 model has suggested that V1 mechanisms can also explain bottom-up saliencies beyond the pop-out of basic features, such as the low saliency of a unique conjunction feature such as a red vertical bar among red horizontal and green vertical bars, under the hypothesis that the bottom-up saliency at any location is signaled by the activity of the most active cell responding to it regardless of the cell's preferred features such as color and orientation. The model can account for phenomena such as the difficulties in conjunction feature search, asymmetries in visual search, and how background irregularities affect ease of search. In this paper, we report nontrivial predictions from the V1 saliency hypothesis, and their psychophysical tests and confirmations. The prediction that most clearly distinguishes the V1 saliency hypothesis from other models is that task-irrelevant features could interfere in visual search or segmentation tasks which rely significantly on bottom-up saliency. For instance, irrelevant colors can interfere in an orientation-based task, and the presence of horizontal and vertical bars can impair performance in a task based on oblique bars. Furthermore, properties of the intracortical interactions and neural selectivities in V1 predict specific emergent phenomena associated with visual grouping. Our findings support the idea that a bottom-up saliency map can be at a lower visual area than traditionally expected, with implications for top-down selection mechanisms., Author Summary Only a fraction of visual input can be selected for attentional scrutiny, often by focusing on a limited extent of the visual space. The selected location is often determined by the bottom-up visual inputs rather than the top-down intentions. For example, a red dot among green ones automatically attracts attention and is said to be salient. Physiological data have suggested that the primary visual cortex (V1) in the brain contributes to creating such bottom-up saliencies from visual inputs, but indicated little on whether V1 plays an essential or peripheral role in creating a saliency map of the input space to guide attention. Traditional psychological frameworks, based mainly on behavioral data, have implicated higher-level brain areas for the saliency map. Recently, it has been hypothesized that V1 creates this saliency map, such that the image location whose visual input evokes the highest response among all V1 output neurons is most likely selected from a visual scene for attentional processing. This paper derives nontrivial predictions from this hypothesis and presents their psychophysical tests and confirmations. Our findings suggest that bottom-up saliency is computed at a lower brain area than previously expected, and have implications on top-down attentional mechanisms.

Gene expression atlases have transformed our understanding of the development, composition and function of human tissues. New technologies promise improved cellular or molecular resolution, and have led to the identification of new cell types, or better defined cell states. But as new technologies emerge, information derived on old platforms becomes obsolete. We demonstrate that it is possible to combine a large number of different profiling experiments summarised from dozens of laboratories and representing hundreds of donors, to create an integrated molecular map of human tissue. As an example, we combine 850 samples from 38 platforms to build an integrated atlas of human blood cells. We achieve robust and unbiased cell type clustering using a variance partitioning method, selecting genes with low platform bias relative to biological variation. Other than an initial rescaling, no other transformation to the primary data is applied through batch correction or renormalisation. Additional data, including single-cell datasets, can be projected for comparison, classification and annotation. The resulting atlas provides a multi-scaled approach to visualise and analyse the relationships between sets of genes and blood cell lineages, including the maturation and activation of leukocytes in vivo and in vitro. In allowing for data integration across hundreds of studies, we address a key reproduciblity challenge which is faced by any new technology. This allows us to draw on the deep phenotypes and functional annotations that accompany traditional profiling methods, and provide important context to the high cellular resolution of single cell profiling. Here, we have implemented the blood atlas in the open access Stemformatics.org platform, drawing on its extensive collection of curated transcriptome data. The method is simple, scalable and amenable for rapid deployment in other biological systems or computational workflows., Author summary Combining data from many different studies is an attractive way of capturing new aspects of the biology being studied. Biological variance attributable to cell type, cellular niche, origin, disease status or environmental stimuli is the basis of most small-n transcriptome studies. In aggregation, these promise to capture emergent dimensions of a biology that is not possible to view from any individual study. However biological signal is easily swamped by technical artifact, especially when data is generated on platforms with profoundly different data structures. This is the case when comparing microarray data to RNAseq, or RNAseq to single cell profiling. Consequently, transcriptome atlases are generally comprised from a small number of donors/conditions surveyed using one technology platform. In this paper we present a simple and scalable data integration method that is platform agnostic. We provide a proof-of-principle by constructing an atlas of blood cells that combines many data sets measured on different platforms, and that in combination, recapitulates the known blood hierarchy. The atlas provides a reference to compare external samples to, allowing users to benchmark new derivation or isolation methods. It also provides a reference point for new data types, such as the classification of single cells. The approach allows for FAIR data reuse and robust identification of molecular signatures across multiple studies and experimental conditions.

Increased availability of epidemiological data, novel digital data streams, and the rise of powerful machine learning approaches have generated a surge of research activity on real-time epidemic forecast systems. In this paper, we propose the use of a novel data source, namely retail market data to improve seasonal influenza forecasting. Specifically, we consider supermarket retail data as a proxy signal for influenza, through the identification of sentinel baskets, i.e., products bought together by a population of selected customers. We develop a nowcasting and forecasting framework that provides estimates for influenza incidence in Italy up to 4 weeks ahead. We make use of the Support Vector Regression (SVR) model to produce the predictions of seasonal flu incidence. Our predictions outperform both a baseline autoregressive model and a second baseline based on product purchases. Information processing can leave distinct footprints on the statistics of neural spiking. For example, efficient coding minimizes the statistical dependencies on the spiking history, while temporal integration of information may require the maintenance of information over different timescales. To investigate these footprints, we developed a novel approach to quantify history dependence within the spiking of a single neuron, using the mutual information between the entire past and current spiking. This measure captures how much past information is necessary to predict current spiking. In contrast, classical time-lagged measures of temporal dependence like the autocorrelation capture how long—potentially redundant—past information can still be read out. Strikingly, we find for model neurons that our method disentangles the strength and timescale of history dependence, whereas the two are mixed in classical approaches. When applying the method to experimental data, which are necessarily of limited size, a reliable estimation of mutual information is only possible for a coarse temporal binning of past spiking, a so-called past embedding. To still account for the vastly different spiking statistics and potentially long history dependence of living neurons, we developed an embedding-optimization approach that does not only vary the number and size, but also an exponential stretching of past bins. For extra-cellular spike recordings, we found that the strength and timescale of history dependence indeed can vary independently across experimental preparations. While hippocampus indicated strong and long history dependence, in visual cortex it was weak and short, while in vitro the history dependence was strong but short. This work enables an information-theoretic characterization of history dependence in recorded spike trains, which captures a footprint of information processing that is beyond time-lagged measures of temporal dependence. To facilitate the application of the method, we provide practical guidelines and a toolbox., Author summary Even with exciting advances in recording techniques of neural spiking activity, experiments only provide a comparably short glimpse into the activity of only a tiny subset of all neurons. How can we learn from these experiments about the organization of information processing in the brain? To that end, we exploit that different properties of information processing leave distinct footprints on the firing statistics of individual spiking neurons. In our work, we focus on a particular statistical footprint: We quantify how much a single neuron’s spiking depends on its own preceding activity, which we call history dependence. By quantifying history dependence in neural spike recordings, one can, in turn, infer some of the properties of information processing. Because recording lengths are limited in practice, a direct estimation of history dependence from experiments is challenging. The embedding optimization approach that we present in this paper aims at extracting a maximum of history dependence within the limits set by a reliable estimation. The approach is highly adaptive and thereby enables a meaningful comparison of history dependence between neurons with vastly different spiking statistics, which we exemplify on a diversity of spike recordings. In conjunction with recent, highly parallel spike recording techniques, the approach could yield valuable insights on how hierarchical processing is organized in the brain.

Neuroscience models come in a wide range of scales and specificity, from mean-field rate models to large-scale networks of spiking neurons. There are potential trade-offs between simplicity and realism, versatility and computational speed. This paper is about large-scale cortical network models, and the question we address is one of scalability: would scaling down cell density impact a network’s ability to reproduce cortical dynamics and function? We investigated this problem using a previously constructed realistic model of the monkey visual cortex that is true to size. Reducing cell density gradually up to 50-fold, we studied changes in model behavior. Size reduction without parameter adjustment was catastrophic. Surprisingly, relatively minor compensation in synaptic weights guided by a theoretical algorithm restored mean firing rates and basic function such as orientation selectivity to models 10-20 times smaller than the real cortex. Not all was normal in the reduced model cortices: intracellular dynamics acquired a character different from that of real neurons, and while the ability to relay feedforward inputs remained intact, reduced models showed signs of deficiency in functions that required dynamical interaction among cortical neurons. These findings are not confined to models of the visual cortex, and modelers should be aware of potential issues that accompany size reduction. Broader implications of this study include the importance of homeostatic maintenance of firing rates, and the functional consequences of feedforward versus recurrent dynamics, ideas that may shed light on other species and on systems suffering cell loss., Author summary With the vast numbers of neurons in the cerebral cortex, models in neuroscience are, for practical reasons, often orders of magnitude smaller than the actual network. We examine in this article the scalability of cortical networks. We find that function and dynamics in a network depend on network size. For illustration, we use a previously constructed realistic model of monkey visual cortex. Reducing the number of cells in the model, we find that small changes in synaptic weights can help maintain firing rates. However, model characteristics change fundamentally in the reduced models. Neurons have abnormal intracellular dynamics. The model becomes dominated by feedforward inputs and is less capable of functions requiring neuronal interaction. Modelers need to be aware of the potential issues with reduced cortical network models.

In this paper, we present a novel Bayesian adaptive dual controller (ADC) for autonomously programming deep brain stimulation devices. We evaluated the Bayesian ADC’s performance in the context of reducing beta power in a computational model of Parkinson’s disease, in which it was tasked with finding the set of stimulation parameters which optimally reduced beta power as fast as possible. Here, the Bayesian ADC has dual goals: (a) to minimize beta power by exploiting the best parameters found so far, and (b) to explore the space to find better parameters, thus allowing for better control in the future. The Bayesian ADC is composed of two parts: an inner parameterized feedback stimulator and an outer parameter adjustment loop. The inner loop operates on a short time scale, delivering stimulus based upon the phase and power of the beta oscillation. The outer loop operates on a long time scale, observing the effects of the stimulation parameters and using Bayesian optimization to intelligently select new parameters to minimize the beta power. We show that the Bayesian ADC can efficiently optimize stimulation parameters, and is superior to other optimization algorithms. The Bayesian ADC provides a robust and general framework for tuning stimulation parameters, can be adapted to use any feedback signal, and is applicable across diseases and stimulator designs., Author summary Deep brain stimulation (DBS) is an effective therapy for treating motor symptoms of Parkinson’s disease. However, the clinical success of DBS relies on selecting stimulation parameters that both relieve symptoms while avoiding side effects. Currently, DBS devices are programmed using a laborious trial-and-error process, requiring multiple clinic visits over the course of months. As DBS leads and algorithms become more complex, it will become impossible to select optimal DBS parameters manually. There is a clear need for an intelligent, automated approach to parameter tuning. We present a novel Bayesian adaptive dual controller (ADC), which can autonomously tune stimulation parameters. It uses a feedback signal measured from the patient to quantify the efficacy of a set of stimulation parameters, and uses this information to intelligently find the parameters which work best for each individual patient. The Bayesian ADC has the potential to improve DBS efficacy and reduce clinic visits by efficiently finding the best stimulation parameters.

Visual neurons respond to static images with specific dynamics: neuronal responses sum sub-additively over time, reduce in amplitude with repeated or sustained stimuli (neuronal adaptation), and are slower at low stimulus contrast. Here, we propose a simple model that predicts these seemingly disparate response patterns observed in a diverse set of measurements–intracranial electrodes in patients, fMRI, and macaque single unit spiking. The model takes a time-varying contrast time course of a stimulus as input, and produces predicted neuronal dynamics as output. Model computation consists of linear filtering, expansive exponentiation, and a divisive gain control. The gain control signal relates to but is slower than the linear signal, and this delay is critical in giving rise to predictions matched to the observed dynamics. Our model is simpler than previously proposed related models, and fitting the model to intracranial EEG data uncovers two regularities across human visual field maps: estimated linear filters (temporal receptive fields) systematically differ across and within visual field maps, and later areas exhibit more rapid and substantial gain control. The model is further generalizable to account for dynamics of contrast-dependent spike rates in macaque V1, and amplitudes of fMRI BOLD in human V1., Author summary This paper contributes to modeling and understanding the neuronal dynamics of visual cortex in four ways. First, we proposed a model that describes stimulus-driven neuronal dynamics in a simple and intuitive way. Second, we applied the model to intracranial EEG data and found regularities of response dynamics across and within human visual field maps. Third, the model was generalizable across different ways of measuring brain activity, allowing us to potentially link the sources underlying diverse measurements. Fourth, we comprehensively summarized existing models of neuronal dynamics, and identified effective components that give rise to accurate prediction.

Synchronization of neural oscillations as a mechanism of brain function is attracting increasing attention. Neural oscillation is a rhythmic neural activity that can be easily observed by noninvasive electroencephalography (EEG). Neural oscillations show the same frequency and cross-frequency synchronization for various cognitive and perceptual functions. However, it is unclear how this neural synchronization is achieved by a dynamical system. If neural oscillations are weakly coupled oscillators, the dynamics of neural synchronization can be described theoretically using a phase oscillator model. We propose an estimation method to identify the phase oscillator model from real data of cross-frequency synchronized activities. The proposed method can estimate the coupling function governing the properties of synchronization. Furthermore, we examine the reliability of the proposed method using time-series data obtained from numerical simulation and an electronic circuit experiment, and show that our method can estimate the coupling function correctly. Finally, we estimate the coupling function between EEG oscillation and the speech sound envelope, and discuss the validity of these results., Author summary In this paper, we propose an estimation method to identify a dynamical system from rhythmic time-series data. Rhythmic activities have been observed frequently and are synchronized in various fields, and synchronization is an important topic in nonlinear science. It is well known that such synchronization can be described theoretically by a phase oscillator model under the condition that the rhythmic activities can be considered weakly coupled limit-cycle oscillators. Based on this theory, we propose a method to identify the interaction between rhythmic activities as a network of phase oscillators. A practical advantage of the proposed method is that, without detailed modeling, we can extract the phase oscillator model directly from time-series data. For the above theoretical and practical reasons, this method can be applied to rhythmic data from a wide range of fields. In this study, we have focused on human brain activities in which electroencephalography (EEG) signals are often synchronized with each other and with external periodic stimuli. We demonstrate that the proposed method can successfully estimate the interaction between EEG activity and speech rhythm. Consequently, the proposed method can reveal the role of neural synchronization.

We investigate methods to vaccinate contact networks—i.e. removing nodes in such a way that disease spreading is hindered as much as possible—with respect to their cost-efficiency. Any real implementation of such protocols would come with costs related both to the vaccination itself, and gathering of information about the network. Disregarding this, we argue, would lead to erroneous evaluation of vaccination protocols. We use the susceptible-infected-recovered model—the generic model for diseases making patients immune upon recovery—as our disease-spreading scenario, and analyze outbreaks on both empirical and model networks. For different relative costs, different protocols dominate. For high vaccination costs and low costs of gathering information, the so-called acquaintance vaccination is the most cost efficient. For other parameter values, protocols designed for query-efficient identification of the network’s largest degrees are most efficient., Author summary Finding methods to identify important spreaders—and consequently protocols to identify individuals to vaccinate in targeted vaccination campaigns—is one of the most important topics of network theory. Earlier studies typically make some assumption about what information is available about the contact network that the disease spreads over. Then they try to optimize an objective function—either the average outbreak size in disease simulations, or (simpler) the size of the largest connected component. For public-health practitioners, gathering the network information cannot be detached from the decision process—their cost function includes the costs for both the vaccination itself and mapping of the network. This is the first paper to evaluate the cost efficiency of vaccination protocols—a problem that is much more relevant and not so much more complicated, than the oversimplified objective functions optimized in previous studies. We find a “no-free lunch” situation, where different protocols proposed in the past are most efficient at different cost scenarios. However, some methods are never cost efficient due to the amount of information they need. What protocol that is the best depends on network structure in a non-trivial way. We use both analytical and simulation techniques to reach these conclusions.

Pitch perception is important for understanding speech prosody, music perception, recognizing tones in tonal languages, and perceiving speech in noisy environments. The two principal pitch perception theories consider the place of maximum neural excitation along the auditory nerve and the temporal pattern of the auditory neurons’ action potentials (spikes) as pitch cues. This paper describes a biophysical mechanism by which fine-structure temporal information can be extracted from the spikes generated at the auditory periphery. Deriving meaningful pitch-related information from spike times requires neural structures specialized in capturing synchronous or correlated activity from amongst neural events. The emergence of such pitch-processing neural mechanisms is described through a computational model of auditory processing. Simulation results show that a correlation-based, unsupervised, spike-based form of Hebbian learning can explain the development of neural structures required for recognizing the pitch of simple and complex tones, with or without the fundamental frequency. The temporal code is robust to variations in the spectral shape of the signal and thus can explain the phenomenon of pitch constancy., Author Summary Pitch is the perceptual correlate of sound frequency. Our auditory system has a sophisticated mechanism to process and perceive the neural information corresponding to pitch. This mechanism employs both the place and the temporal pattern of pitch-evoked neural events. Based on the known functions of the auditory system, we develop a computational model of pitch perception using a network of neurons with modifiable connections. We demonstrate that a well-known neural learning rule that is based on the timing of the neural events can identify and strengthen the neuronal connections that are most effective for the extraction of pitch. By providing an insight into how the auditory system interprets pitch information, the results of our study can be used to develop improved sound processing strategies for cochlear implants. In cochlear implant hearing, auditory percept is generated by stimulating the auditory neurons with controlled electrical impulses, enhancing which with the help of the model would lead to a better representation of pitch and would subsequently improve music perception and speech understanding in noisy environments in cochlear implant users.

Many collective phenomena in Nature emerge from the -partial- synchronisation of the units comprising a system. In the case of the brain, this self-organised process allows groups of neurons to fire in highly intricate partially synchronised patterns and eventually lead to high level cognitive outputs and control over the human body. However, when the synchronisation patterns are altered and hypersynchronisation occurs, undesirable effects can occur. This is particularly striking and well documented in the case of epileptic seizures and tremors in neurodegenerative diseases such as Parkinson’s disease. In this paper, we propose an innovative, minimally invasive, control method that can effectively desynchronise misfiring brain regions and thus mitigate and even eliminate the symptoms of the diseases. The control strategy, grounded in the Hamiltonian control theory, is applied to ensembles of neurons modelled via the Kuramoto or the Stuart-Landau models and allows for heterogeneous coupling among the interacting unities. The theory has been complemented with dedicated numerical simulations performed using the small-world Newman-Watts network and the random Erdős-Rényi network. Finally the method has been compared with the gold-standard Proportional-Differential Feedback control technique. Our method is shown to achieve equivalent levels of desynchronisation using lesser control strength and/or fewer controllers, being thus minimally invasive., Author summary Synchronisation plays an important role in most of the neuronal activities and in particular in the control of the motor system. However, due to biochemical dysfunction in the brain activity, an abnormal and excessive synchronisation may occur being responsible for severe symptoms of several neurological diseases. For the case of Parkinson’s disease, for instance, an insufficient dopamine production in the basal ganglia causes rigidity or continuous tremors. In the case of epilepsy instead, imbalance between excitation and inhibition causes strong unpredictable seizures. Several neurostimulation techniques have been developed with the aim to control and relieve the symptoms as alternatives to oral medication. In this line of research, we propose a new method which has the property of being as little invasive as possible, in the number of electrodes needed and the strength of the current applied, while still controlling the symptoms. It is based on the consideration that neuronal patches resemble a set of phase-coupled oscillators which dynamics can be described by the celebrated Kuramoto model. The control technique we employ is inspired by a Hamiltonian formulation of the Kuramoto model. To verify the effectiveness of our method, we test it in a more realistic model of coupled neuronal patches described by the Stuart-Landau equations. Numerical simulations validate our approach.

A long-standing goal in artificial intelligence is creating agents that can learn a variety of different skills for different problems. In the artificial intelligence subfield of neural networks, a barrier to that goal is that when agents learn a new skill they typically do so by losing previously acquired skills, a problem called catastrophic forgetting. That occurs because, to learn the new task, neural learning algorithms change connections that encode previously acquired skills. How networks are organized critically affects their learning dynamics. In this paper, we test whether catastrophic forgetting can be reduced by evolving modular neural networks. Modularity intuitively should reduce learning interference between tasks by separating functionality into physically distinct modules in which learning can be selectively turned on or off. Modularity can further improve learning by having a reinforcement learning module separate from sensory processing modules, allowing learning to happen only in response to a positive or negative reward. In this paper, learning takes place via neuromodulation, which allows agents to selectively change the rate of learning for each neural connection based on environmental stimuli (e.g. to alter learning in specific locations based on the task at hand). To produce modularity, we evolve neural networks with a cost for neural connections. We show that this connection cost technique causes modularity, confirming a previous result, and that such sparsely connected, modular networks have higher overall performance because they learn new skills faster while retaining old skills more and because they have a separate reinforcement learning module. Our results suggest (1) that encouraging modularity in neural networks may help us overcome the long-standing barrier of networks that cannot learn new skills without forgetting old ones, and (2) that one benefit of the modularity ubiquitous in the brains of natural animals might be to alleviate the problem of catastrophic forgetting.

Our acoustical environment abounds with repetitive sounds, some of which are related to pitch perception. It is still unknown how the auditory system, in processing these sounds, relates a physical stimulus and its percept. Since, in mammals, all auditory stimuli are conveyed into the nervous system through the auditory nerve (AN) fibers, a model should explain the perception of pitch as a function of this particular input. However, pitch perception is invariant to certain features of the physical stimulus. For example, a missing fundamental stimulus with resolved or unresolved harmonics, or a low and high-level amplitude stimulus with the same spectral content–these all give rise to the same percept of pitch. In contrast, the AN representations for these different stimuli are not invariant to these effects. In fact, due to saturation and non-linearity of both cochlear and inner hair cells responses, these differences are enhanced by the AN fibers. Thus there is a difficulty in explaining how pitch percept arises from the activity of the AN fibers. We introduce a novel approach for extracting pitch cues from the AN population activity for a given arbitrary stimulus. The method is based on a technique known as sparse coding (SC). It is the representation of pitch cues by a few spatiotemporal atoms (templates) from among a large set of possible ones (a dictionary). The amount of activity of each atom is represented by a non-zero coefficient, analogous to an active neuron. Such a technique has been successfully applied to other modalities, particularly vision. The model is composed of a cochlear model, an SC processing unit, and a harmonic sieve. We show that the model copes with different pitch phenomena: extracting resolved and non-resolved harmonics, missing fundamental pitches, stimuli with both high and low amplitudes, iterated rippled noises, and recorded musical instruments., Author Summary By means of a sound's pitch, we can easily discern between low and high musical notes, regardless of whether they originate from a guitar, piano or a vocalist. The relation between different sounds that yield the same percept is what makes pitch an interesting subject of research. Today, despite extensive research, the mechanism behind this physical to perceptual transformation is still unclear. The large dynamic range of the cochlea combined with its nonlinear nature makes the modeling and understanding of this process a challenging task. Given a large amount of physiological and psychological data, a general explanation consistent with many of these phenomena would be a major step in elucidating the nature of pitch perception. In this paper, we recast the problem in the general framework of sparse coding of sensory stimuli. This framework, initially developed for the visual modality, posits that the goal of the neural representation is to represent the flow of sensory information in a concise and parsimonious way. We show that applying this principle to the problem of pitch perception can explain many perceptual phenomena.

Foodborne disease outbreaks of recent years demonstrate that due to increasingly interconnected supply chains these type of crisis situations have the potential to affect thousands of people, leading to significant healthcare costs, loss of revenue for food companies, and—in the worst cases—death. When a disease outbreak is detected, identifying the contaminated food quickly is vital to minimize suffering and limit economic losses. Here we present a likelihood-based approach that has the potential to accelerate the time needed to identify possibly contaminated food products, which is based on exploitation of food products sales data and the distribution of foodborne illness case reports. Using a real world food sales data set and artificially generated outbreak scenarios, we show that this method performs very well for contamination scenarios originating from a single “guilty” food product. As it is neither always possible nor necessary to identify the single offending product, the method has been extended such that it can be used as a binary classifier. With this extension it is possible to generate a set of potentially “guilty” products that contains the real outbreak source with very high accuracy. Furthermore we explore the patterns of food distributions that lead to “hard-to-identify” foods, the possibility of identifying these food groups a priori, and the extent to which the likelihood-based method can be used to quantify uncertainty. We find that high spatial correlation of sales data between products may be a useful indicator for “hard-to-identify” products., Author Summary Response to foodborne disease outbreaks is complicated by globalization of our food supply chains. Rapid identification of contaminated products is essential to limit the damage caused by foodborne disease. Worldwide, foodborne disease outbreaks are responsible for $9B a year in medical costs and over $75B in economic losses. Yet relevant data required to accelerate the identification of suspicious food already exists as part of the inventory control systems used by retailers and distributors today. Combining this retail data with public health case reports has the potential to hasten outbreak investigations and provide public health investigators with better information on suspected products to test. This paper demonstrates the feasibility of the principle and efficiency of this approach. Based on these findings it can be concluded that in foodborne disease outbreaks retail data could be used to speed and target public health investigations and consequently reduce numbers of sick/dead people as well as reduce economic losses to the industry.

The liver is the central organ for detoxification of xenobiotics in the body. In pharmacokinetic modeling, hepatic metabolization capacity is typically quantified as hepatic clearance computed as degradation in well-stirred compartments. This is an accurate mechanistic description once a quasi-equilibrium between blood and surrounding tissue is established. However, this model structure cannot be used to simulate spatio-temporal distribution during the first instants after drug injection. In this paper, we introduce a new spatially resolved model to simulate first pass perfusion of compounds within the naive liver. The model is based on vascular structures obtained from computed tomography as well as physiologically based mass transfer descriptions obtained from pharmacokinetic modeling. The physiological architecture of hepatic tissue in our model is governed by both vascular geometry and the composition of the connecting hepatic tissue. In particular, we here consider locally distributed mass flow in liver tissue instead of considering well-stirred compartments. Experimentally, the model structure corresponds to an isolated perfused liver and provides an ideal platform to address first pass effects and questions of hepatic heterogeneity. The model was evaluated for three exemplary compounds covering key aspects of perfusion, distribution and metabolization within the liver. As pathophysiological states we considered the influence of steatosis and carbon tetrachloride-induced liver necrosis on total hepatic distribution and metabolic capacity. Notably, we found that our computational predictions are in qualitative agreement with previously published experimental data. The simulation results provide an unprecedented level of detail in compound concentration profiles during first pass perfusion, both spatio-temporally in liver tissue itself and temporally in the outflowing blood. We expect our model to be the foundation of further spatially resolved models of the liver in the future., Author Summary The liver continuously removes xenobiotic compounds from the blood in the mammalian body. Most computational models represent the liver as composed of few well-stirred subcompartments so that a spatially resolved simulation of hepatic perfusion and compound distribution right after drug administration is currently not available. To mechanistically describe the local distribution of compounds in liver tissue during first pass perfusion, we here present a computational model which combines micro-CT based vascular structures with mass transfer descriptions used in physiologically based pharmacokinetic modeling. In the resulting spatio-temporal model, hepatic mass transfer is governed by the physiological architecture and the composition of the connecting hepatic tissue, such that hepatic heterogeneity and spatial distribution can be described mechanistically. The performance of our model is shown for exemplary compounds addressing key aspects of distribution and metabolization of drugs within a mouse liver. We furthermore investigate the impact of steatosis and carbon tetrachloride-induced liver necrosis. Notably, we find that our computational predictions are in qualitative agreement with previous experimental results in animal models. In the future, our spatially resolved model will be extended by including additional physiological information and by taking into account recirculation through the body.

It is a long-established fact that neuronal plasticity occupies the central role in generating neural function and computation. Nevertheless, no unifying account exists of how neurons in a recurrent cortical network learn to compute on temporally and spatially extended stimuli. However, these stimuli constitute the norm, rather than the exception, of the brain's input. Here, we introduce a geometric theory of learning spatiotemporal computations through neuronal plasticity. To that end, we rigorously formulate the problem of neural representations as a relation in space between stimulus-induced neural activity and the asymptotic dynamics of excitable cortical networks. Backed up by computer simulations and numerical analysis, we show that two canonical and widely spread forms of neuronal plasticity, that is, spike-timing-dependent synaptic plasticity and intrinsic plasticity, are both necessary for creating neural representations, such that these computations become realizable. Interestingly, the effects of these forms of plasticity on the emerging neural code relate to properties necessary for both combating and utilizing noise. The neural dynamics also exhibits features of the most likely stimulus in the network's spontaneous activity. These properties of the spatiotemporal neural code resulting from plasticity, having their grounding in nature, further consolidate the biological relevance of our findings., Author Summary The world is not perceived as a chain of segmented sensory still lifes. Instead, it appears that the brain is capable of integrating the temporal dependencies of the incoming sensory stream with the spatial aspects of that input. It then transfers the resulting whole in a useful manner, in order to reach a coherent and causally sound image of our physical surroundings, and to act within it. These spatiotemporal computations are made possible through a cluster of local and coexisting adaptation mechanisms known collectively as neuronal plasticity. While this role is widely known and supported by experimental evidence, no unifying theory of how the brain, through the interaction of plasticity mechanisms, gets to represent spatiotemporal computations in its spatiotemporal activity. In this paper, we aim at such a theory. We develop a rigorous mathematical formalism of spatiotemporal representations within the input-driven dynamics of cortical networks. We demonstrate that the interaction of two of the most common plasticity mechanisms, intrinsic and synaptic plasticity, leads to representations that allow for spatiotemporal computations. We also show that these representations are structured to tolerate noise and to even benefit from it.

Since the discovery of tumour initiating cells (TICs) in solid tumours, studies focussing on their role in cancer initiation and progression have abounded. The biological interrogation of these cells continues to yield volumes of information on their pro-tumourigenic behaviour, but actionable generalised conclusions have been scarce. Further, new information suggesting a dependence of tumour composition and growth on the microenvironment has yet to be studied theoretically. To address this point, we created a hybrid, discrete/continuous computational cellular automaton model of a generalised stem-cell driven tissue with a simple microenvironment. Using the model we explored the phenotypic traits inherent to the tumour initiating cells and the effect of the microenvironment on tissue growth. We identify the regions in phenotype parameter space where TICs are able to cause a disruption in homeostasis, leading to tissue overgrowth and tumour maintenance. As our parameters and model are non-specific, they could apply to any tissue TIC and do not assume specific genetic mutations. Targeting these phenotypic traits could represent a generalizable therapeutic strategy across cancer types. Further, we find that the microenvironmental variable does not strongly affect the outcomes, suggesting a need for direct feedback from the microenvironment onto stem-cell behaviour in future modelling endeavours., Author Summary In this paper, we present a mathematical/computational model of a tumour growing according to the canonical cancer stem-cell hypothesis with a simplified microenvironment. We explore the parameters of this model and find good agreement between our model and other theoretical models in terms of the intrinsic cellular parameters, which are difficult to study biologically. We find, however, disagreement between novel biological data and our model in terms of the microenvironmental changes. We conclude that future theoretical models of stem-cell driven tumours must include specific feedback from the microenvironment onto the individual cellular behavior. Further, we identify several cell intrinsic parameters which govern loss of homeostasis into a state of uncontrolled growth.

The establishment of precise neuronal connectivity during development is critical for sensing the external environment and informing appropriate behavioral responses. In the visual system, many connections are organized topographically, which preserves the spatial order of the visual scene. The superior colliculus (SC) is a midbrain nucleus that integrates visual inputs from the retina and primary visual cortex (V1) to regulate goal-directed eye movements. In the SC, topographically organized inputs from the retina and V1 must be aligned to facilitate integration. Previously, we showed that retinal input instructs the alignment of V1 inputs in the SC in a manner dependent on spontaneous neuronal activity; however, the mechanism of activity-dependent instruction remains unclear. To begin to address this gap, we developed two novel computational models of visual map alignment in the SC that incorporate distinct activity-dependent components. First, a Correlational Model assumes that V1 inputs achieve alignment with established retinal inputs through simple correlative firing mechanisms. A second Integrational Model assumes that V1 inputs contribute to the firing of SC neurons during alignment. Both models accurately replicate in vivo findings in wild type, transgenic and combination mutant mouse models, suggesting either activity-dependent mechanism is plausible. In silico experiments reveal distinct behaviors in response to weakening retinal drive, providing insight into the nature of the system governing map alignment depending on the activity-dependent strategy utilized. Overall, we describe novel computational frameworks of visual map alignment that accurately model many aspects of the in vivo process and propose experiments to test them., Author Summary In order to process sensory stimuli, precise connections must be established between sensory neurons during development. In the visual system, many connections are organized topographically, such that neighboring neurons monitor adjacent regions of space. In the superior colliculus (SC), converging topographic inputs must be aligned with one another to facilitate integration and preserve the spatial order of the visual scene. In this paper, we propose two novel computational models to describe the alignment of visual inputs in the SC. We demonstrate that both models are able to replicate experimental data obtained from wild type and mutant animals. Interestingly, each model performed differently in response to hypothetical experiments, suggesting they could be differentiated empirically. Thus, we put forth testable models of visual map alignment in the SC and propose experiments to determine which may be used during development.
