Hedge detection is used to distinguish uncertain information from facts, which is of essential importance in biomedical information extraction. The task of hedge detection is often divided into two subtasks: detecting uncertain cues and their linguistic scope. Hedge scope is a sequence of tokens including the hedge cue in a sentence. Previous hedge scope detection methods usually take all tokens in a sentence as candidate boundaries, which inevitably generate a large number of negatives for classifiers. The imbalanced instances seriously mislead classifiers and result in lower performance. This paper proposes a dependency-based candidate boundary selection method (DCBS), which selects the most likely tokens as candidate boundaries and removes the exceptional tokens which have less potential to improve the performance based on dependency tree. In addition, we employ the composite kernel to integrate lexical and syntactic information and demonstrate the effectiveness of structured syntactic features for hedge scope detection. Experiments on the CoNLL-2010 Shared Task corpus show that our method achieves 71.92% F1-score on the golden standard cues, which is 4.11% higher than the system without using DCBS. Although the candidate boundary selection method is only evaluated on hedge scope detection here, it can be popularized to other kinds of scope learning tasks.

The wealth of interaction information provided in biomedical articles motivated the implementation of text mining approaches to automatically extract biomedical relations. This paper presents an unsupervised method based on pattern clustering and sentence parsing to deal with biomedical relation extraction. Pattern clustering algorithm is based on Polynomial Kernel method, which identifies interaction words from unlabeled data; these interaction words are then used in relation extraction between entity pairs. Dependency parsing and phrase structure parsing are combined for relation extraction. Based on the semi-supervised KNN algorithm, we extend the proposed unsupervised approach to a semi-supervised approach by combining pattern clustering, dependency parsing and phrase structure parsing rules. We evaluated the approaches on two different tasks: (1) Protein-protein interactions extraction, and (2) Gene-suicide association extraction. The evaluation of task (1) on the benchmark dataset (AImed corpus) showed that our proposed unsupervised approach outperformed three supervised methods. The three supervised methods are rule based, SVM based, and Kernel based separately. The proposed semi-supervised approach is superior to the existing semi-supervised methods. The evaluation on gene-suicide association extraction on a smaller dataset from Genetic Association Database and a larger dataset from publicly available PubMed showed that the proposed unsupervised and semi-supervised methods achieved much higher F-scores than co-occurrence based method.

Automatic text categorization is one of the key techniques in information retrieval and the data mining field. The classification is usually time-consuming when the training dataset is large and high-dimensional. Many methods have been proposed to solve this problem, but few can achieve satisfactory efficiency. In this paper, we present a method which combines the Latent Dirichlet Allocation (LDA) algorithm and the Support Vector Machine (SVM). LDA is first used to generate reduced dimensional representation of topics as feature in VSM. It is able to reduce features dramatically but keeps the necessary semantic information. The Support Vector Machine (SVM) is then employed to classify the data based on the generated features. We evaluate the algorithm on 20 Newsgroups and Reuters-21578 datasets, respectively. The experimental results show that the classification based on our proposed LDA+SVM model achieves high performance in terms of precision, recall and F1 measure. Further, it can achieve this within a much shorter time-frame. Our process improves greatly upon the previous work in this field and displays strong potential to achieve a streamlined classification process for a wide range of applications. Opinion mining is a well-known problem in natural language processing that has attracted increasing attention in recent years. Existing approaches are mainly limited to the identification of direct opinions and are mostly dedicated to explicit opinions. However, in some domains such as medical, the opinions about an entity are not usually expressed by opinion words directly, but they are expressed indirectly by describing the effect of that entity on other ones. Therefore, ignoring indirect opinions can lead to the loss of valuable information and noticeable decline in overall accuracy of opinion mining systems. In this paper, we first introduce the task of indirect opinion mining. Then, we present a novel approach to construct a knowledge base of indirect opinions, called OpinionKB, which aims to be a resource for automatically classifying people’s opinions about drugs. Using our approach, we have extracted 896 quadruples of indirect opinions at a precision of 88.08 percent. Furthermore, experiments on drug reviews demonstrate that our approach can achieve 85.25 percent precision in polarity detection task, and outperforms the state-of-the-art opinion mining methods. We also build a corpus of indirect opinions about drugs, which can be used as a basis for supervised indirect opinion mining. Coreference resolution tries to identify all expressions (called mentions) in observed text that refer to the same entity. Beside entity extraction and relation extraction, it represents one of the three complementary tasks in Information Extraction. In this paper we describe a novel coreference resolution system SkipCor that reformulates the problem as a sequence labeling task. None of the existing supervised, unsupervised, pairwise or sequence-based models are similar to our approach, which only uses linear-chain conditional random fields and supports high scalability with fast model training and inference, and a straightforward parallelization. We evaluate the proposed system against the ACE 2004, CoNLL 2012 and SemEval 2010 benchmark datasets. SkipCor clearly outperforms two baseline systems that detect coreferentiality using the same features as SkipCor. In this paper I introduce computational techniques to extend qualitative analysis into the study of large textual datasets. I demonstrate these techniques by using probabilistic topic modeling to analyze a broad sample of 14,952 documents published in major American newspapers from 1980 through 2012. I show how computational data mining techniques can identify and evaluate the significance of qualitatively distinct subjects of discussion across a wide range of public discourse. I also show how examining large textual datasets with computational methods can overcome methodological limitations of conventional qualitative methods, such as how to measure the impact of particular cases on broader discourse, how to validate substantive inferences from small samples of textual data, and how to determine if identified cases are part of a consistent temporal pattern. With the amount of chemical data being produced and reported in the literature growing at a fast pace, it is increasingly important to efficiently retrieve this information. To tackle this issue text mining tools have been applied, but despite their good performance they still provide many errors that we believe can be filtered by using semantic similarity. Thus, this paper proposes a novel method that receives the results of chemical entity identification systems, such as Whatizit, and exploits the semantic relationships in ChEBI to measure the similarity between the entities found in the text. The method assigns a single validation score to each entity based on its similarities with the other entities also identified in the text. Then, by using a given threshold, the method selects a set of validated entities and a set of outlier entities. We evaluated our method using the results of two state-of-the-art chemical entity identification tools, three semantic similarity measures and two text window sizes. The method was able to increase precision without filtering a significant number of correctly identified entities. This means that the method can effectively discriminate the correctly identified chemical entities, while discarding a significant number of identification errors. For example, selecting a validation set with 75% of all identified entities, we were able to increase the precision by 28% for one of the chemical entity identification tools (Whatizit), maintaining in that subset 97% the correctly identified entities. Our method can be directly used as an add-on by any state-of-the-art entity identification tool that provides mappings to a database, in order to improve their results. The biomedical text mining community has focused on developing techniques to automatically extract important relations between biological components and semantic events involving genes or proteins from literature. In this paper, we propose a novel approach for mining relations and events in the biomedical literature using approximate subgraph matching. Extraction of such knowledge is performed by searching for an approximate subgraph isomorphism between key contextual dependencies and input sentence graphs. Our approach significantly increases the chance of retrieving relations or events encoded within complex dependency contexts by introducing error tolerance into the graph matching process, while maintaining the extraction precision at a high level. When evaluated on practical tasks, it achieves a 51.12% F-score in extracting nine types of biological events on the GE task of the BioNLP-ST 2011 and an 84.22% F-score in detecting protein-residue associations. Drug-drug interaction (DDI) detection is particularly important for patient safety. However, the amount of biomedical literature regarding drug interactions is increasing rapidly. Therefore, there is a need to develop an effective approach for the automatic extraction of DDI information from the biomedical literature. In this paper, we present a Stacked Generalization-based approach for automatic DDI extraction. The approach combines the feature-based, graph and tree kernels and, therefore, reduces the risk of missing important features. In addition, it introduces some domain knowledge based features (the keyword, semantic type, and DrugBank features) into the feature-based kernel, which contribute to the performance improvement. More specifically, the approach applies Stacked generalization to automatically learn the weights from the training data and assign them to three individual kernels to achieve a much better performance than each individual kernel. The experimental results show that our approach can achieve a better performance of 69.24% in F-score compared with other systems in the DDI Extraction 2011 challenge task. [ABSTRACT FROM AUTHOR]

Data sets that provide a ground truth to quantify the efficacy of automated algorithms are rare due to the time consuming and expensive, although highly valuable, task of manually annotating observations. These datasets exist for niche problems in developed fields such as Natural Language Processing (NLP) and Business Process Mining (BPM), however it is difficult to find a suitable dataset for use cases that span across multiple fields, such as the one described in this study. The lack of established ground truth maps between cyberspace and the human-interpretable, persona-driven tasks that occur therein, is one of the principal barriers preventing reliable, automated situation awareness of dynamically evolving events and the consequences of loss due to cybersecurity breaches. Automated workflow analysis—the machine-learning assisted identification of templates of repeated tasks—is the likely missing link between semantic descriptions of mission goals and observable events in cyberspace. We summarize our efforts to establish a ground truth for an email dataset pertaining to the operation of an open source software project. The ground truth defines semantic labels for each email and the arrangement of emails within a sequence that describe actions observed in the dataset. Identified sequences are then used to define template workflows that describe the possible tasks undertaken for a project and their business process model. We present the overall purpose of the dataset, the methodology for establishing a ground truth, and lessons learned from the effort. Objective: To investigate factors associated with engagement of U.S. Federal Health Agencies via Twitter. Our specific goals are to study factors related to a) numbers of retweets, b) time between the agency tweet and first retweet and c) time between the agency tweet and last retweet. Methods: We collect 164,104 tweets from 25 Federal Health Agencies and their 130 accounts. We use negative binomial hurdle regression models and Cox proportional hazards models to explore the influence of 26 factors on agency engagement. Account features include network centrality, tweet count, numbers of friends, followers, and favorites. Tweet features include age, the use of hashtags, user-mentions, URLs, sentiment measured using Sentistrength, and tweet content represented by fifteen semantic groups. Results: A third of the tweets (53,556) had zero retweets. Less than 1% (613) had more than 100 retweets (mean  = 284). The hurdle analysis shows that hashtags, URLs and user-mentions are positively associated with retweets; sentiment has no association with retweets; and tweet count has a negative association with retweets. Almost all semantic groups, except for geographic areas, occupations and organizations, are positively associated with retweeting. The survival analyses indicate that engagement is positively associated with tweet age and the follower count. Conclusions: Some of the factors associated with higher levels of Twitter engagement cannot be changed by the agencies, but others can be modified (e.g., use of hashtags, URLs). In this study, we demonstrate the use of natural language processing methods to extract, from nanomedicine literature, numeric values of biomedical property terms of poly(amidoamine) dendrimers. We have developed a method for extracting these values for properties taken from the NanoParticle Ontology, using the General Architecture for Text Engineering and a Nearly-New Information Extraction System. We also created a method for associating the identified numeric values with their corresponding dendrimer properties, called NanoSifter. We demonstrate that our system can correctly extract numeric values of dendrimer properties reported in the cancer treatment literature with high recall, precision, and f-measure. The micro-averaged recall was 0.99, precision was 0.84, and f-measure was 0.91. Similarly, the macro-averaged recall was 0.99, precision was 0.87, and f-measure was 0.92. Background: Peripheral arterial disease (PAD) is a growing problem with few available therapies. Cilostazol is the only FDA-approved medication with a class I indication for intermittent claudication, but carries a black box warning due to concerns for increased cardiovascular mortality. To assess the validity of this black box warning, we employed a novel text-analytics pipeline to quantify the adverse events associated with Cilostazol use in a clinical setting, including patients with congestive heart failure (CHF). Methods and Results: We analyzed the electronic medical records of 1.8 million subjects from the Stanford clinical data warehouse spanning 18 years using a novel text-mining/statistical analytics pipeline. We identified 232 PAD patients taking Cilostazol and created a control group of 1,160 PAD patients not taking this drug using 1∶5 propensity-score matching. Over a mean follow up of 4.2 years, we observed no association between Cilostazol use and any major adverse cardiovascular event including stroke (OR = 1.13, CI [0.82, 1.55]), myocardial infarction (OR = 1.00, CI [0.71, 1.39]), or death (OR = 0.86, CI [0.63, 1.18]). Cilostazol was not associated with an increase in any arrhythmic complication. We also identified a subset of CHF patients who were prescribed Cilostazol despite its black box warning, and found that it did not increase mortality in this high-risk group of patients. Conclusions: This proof of principle study shows the potential of text-analytics to mine clinical data warehouses to uncover ‘natural experiments’ such as the use of Cilostazol in CHF patients. We envision this method will have broad applications for examining difficult to test clinical hypotheses and to aid in post-marketing drug safety surveillance. Text mining for the life sciences aims to aid database curation, knowledge summarization and information retrieval through the automated processing of biomedical texts. To provide comprehensive coverage and enable full integration with existing biomolecular database records, it is crucial that text mining tools scale up to millions of articles and that their analyses can be unambiguously linked to information recorded in resources such as UniProt, KEGG, BioGRID and NCBI databases. In this study, we investigate how fully automated text mining of complex biomolecular events can be augmented with a normalization strategy that identifies biological concepts in text, mapping them to identifiers at varying levels of granularity, ranging from canonicalized symbols to unique gene and proteins and broad gene families. To this end, we have combined two state-of-the-art text mining components, previously evaluated on two community-wide challenges, and have extended and improved upon these methods by exploiting their complementary nature. Using these systems, we perform normalization and event extraction to create a large-scale resource that is publicly available, unique in semantic scope, and covers all 21.9 million PubMed abstracts and 460 thousand PubMed Central open access full-text articles. This dataset contains 40 million biomolecular events involving 76 million gene/protein mentions, linked to 122 thousand distinct genes from 5032 species across the full taxonomic tree. Detailed evaluations and analyses reveal promising results for application of this data in database and pathway curation efforts. The main software components used in this study are released under an open-source license. In optical printed Chinese character recognition (OPCCR), many classifiers have been proposed for the recognition. Among the classifiers, support vector machine (SVM) might be the best classifier. However, SVM is a classifier for two classes. When it is used for multi-classes in OPCCR, its computation is time-consuming. Thus, we propose a neighbor classes based SVM (NC-SVM) to reduce the computation consumption of SVM. Experiments of NC-SVM classification for OPCCR have been done. We introduce an automated method for the bottom-up reconstruction of the cognitive evolution of science, based on big-data issued from digital libraries, and modeled as lineage relationships between scientific fields. We refer to these dynamic structures as phylomemetic networks or phylomemies, by analogy with biological evolution; and we show that they exhibit strong regularities, with clearly identifiable phylomemetic patterns. Some structural properties of the scientific fields - in particular their density -, which are defined independently of the phylomemy reconstruction, are clearly correlated with their status and their fate in the phylomemy (like their age or their short term survival). Within the framework of a quantitative epistemology, this approach raises the question of predictibility for science evolution, and sketches a prototypical life cycle of the scientific fields: an increase of their cohesion after their emergence, the renewal of their conceptual background through branching or merging events, before decaying when their density is getting too low.
