The genus Wetmoreana was studied using quantitative integrative taxonomy methods to resolve the genus delimitation and explore its taxonomy diversity at the species level. As a result, the genus Fulgogasparrea is synonymized with Wetmoreana, and the latter includes 15 formally described species, one subspecies, and three further, thus far undescribed species: W. appressa, W. awasthii comb. nov., W. bahiensis sp. nov., W. brachyloba comb. nov., W. brouardii, W. chapadensis comb. nov., W. circumlobata sp. nov., W. decipioides, W. intensa comb. nov., W. ochraceofulva comb. nov., W. rubra sp. nov., W. sliwae sp. nov., W. sliwae ssp. subparviloba subsp. nov., W. subnitida comb. nov., W. texana, and W. variegata sp. nov. Eleven of 19 examined taxa are newly placed within this genus or confirmed to belong to it. Two species, W. awasthii and W. intensa, are transferred to Wetmoreana without additional analysis but based on previous studies. The W. brouardii and W. ochraceofulva species complexes are discussed in detail. We present a novel identification tool called PhyloKey , based on the method of morphology-based, phylogenetic binning developed within the software package RAxML. This method takes a reference data set of species for which both molecular and morphological data are available, computes a molecular reference tree, maps the morphological characters on the tree, and computes weights based on their level of consistency versus homoplasy using maximum likelihood (ML) and maximum parsimony (MP). Additional units for which only morphological data are known are then binned onto the reference tree, calculating bootstrap support values for alternative placements. This approach is modified here to work as an identification tool which uses the same character coding approach as interactive keys. However, rather than identifying individual samples through a progressive filtering process when entering or selecting characters, query samples are binned in batch mode to all possible alternative species in the tree, with each placement receiving a bootstrap support adding to 100% for all alternative placements. In addition to the fact that, after scoring a character matrix, a large number of specimens can be identified at once in short time, all possible alternative identifications are immediately apparent and can be evaluated based on their bootstrap support values. We illustrate this approach using the basidiolichen genus Cora , which was recently shown to contain hundreds of species. We also demonstrate how the PhyloKey approach can aid the restudying of herbarium samples, adding further value to these collections and contributing with large quantitative data matrices to 'non-molecular museomics'. Our analysis showed that PhyloKey identifies species correctly with as low as 50% of the characters sampled, depending on the nature of the reference tree and the character weighting scheme. Overall, a molecular reference tree worked best, but a randomized reference tree gave more consistent results, whereas a morphological reference tree performed less well. This study re-examined the status of species of Diorygma Eshw. known from the Western Ghats using an integrative taxonomy approach that includes morphological and chemical data, as well as multigene phylogenetic analyses. Prior to this work, the two species D. karnatakense and D. dandeliense were distinguished primarily on lirellae morphology (branching pattern) and the number of ascospores per ascus. Our study of the morphology, chemistry and molecular phylogeny (mtSSU, LSU and RPB 2) of freshly collected samples and re-examination of type material suggests that both names should be synonymized. Consequently, D. karnatakense is accepted as the correct name, with D. dandeliense as a newly proposed synonym. Phylogenetically, D. karnatakense is allied to D. antillarum and D. hieroglyphicum. Using the genus Casearia, we assessed the status of nested singletons: individual specimens corresponding to accepted species but in molecular trees appearing nested within clades of closely related species. Normally, such cases would be left undecided, while on the other hand, timely taxonomic decisions are required. We argue that morphological, chorological, and ecological data can be informative to illuminate patterns of speciation. Their use can provide a first step in testing taxon concepts at species level. We focused on five cases of nested singletons in trees of the genus Casearia. We employed PCA and cluster analysis to assess phenotypic differentiation. Using geocoordinates, we calculated niche space differentiation based on 19 bioclim variables, by means of PCA and niche equivalency and similarity tests and generated dot maps. We found that the singletons were morphologically distinctive in two of the five cases (Casearia selloana and C. manausensis), relatively distinctive in two other cases (C. zizyphoides and C. mariquitensis), and partially overlapping in the last case (C. grandiflora). For two cases (C. mariquitensis and C. selloana), ecological niche space was broadly overlapping, in two cases it was found broadly nested (C. grandiflora and C. zizyphoides), and in one case narrowly nested (C. manausensis), but in no case niche differentiation was observed. Niche overlap, similarity and equivalency showed corresponding patterns. Given these data, one would interpret C. selloana and C. manausensis as presumably well‐distinguished taxa, their narrow distribution ranges suggesting recently emerging lineages. The other three cases are not clearcut. Morphological data would suggest particularly C. grandiflora conspecific with C. arborea, but differences in the distribution are intriguing. Our approach would reject the notion of potential synonymy based on nested phylogenetic placement for at least two of the five cases. We assessed the status of two New Zealand endemic morphodemes in the genus Sticta , currently treated as two separate taxa, Sticta filix and Sticta lacera. Both are green-algal lichens with a distinct stipe that grow in forested habitats and are suitable indicators of the indigenous vegetation health in forest ecosystems in New Zealand. They exhibit different morphologies and substrate ecologies: S. filix forms rather robust thalli, often on exposed trunks of phorophytes, with erect stems distinctly emerging from the substrate, whereas S. lacera is a more delicate lichen growing near the base of trees, usually among bryophyte mats or sheltered in the exposed portions of the phorophyte root-plate, with a prostrate, branched, stolon-like stem barely emerging from the substrate. Throughout their range, both taxa grow sympatrically and often in close proximity (syntopically). Despite the differences, ITS barcoding does not support the two morphodemes as separate species. In this study we assessed two possible explanations: (1) S. filix and S. lacera are discrete phenotypes of a single species, caused by developmental switching triggered by a discrete environmental variable, the propagules developing either on bare substrate or between bryophytes; and (2) the two morphodemes represent separate lineages, but ITS does not provide sufficient resolution to reflect this. We performed a quantitative analysis of morphological and ecological parameters, based on vouchered herbarium collections and field observations on iNaturalist NZ (https://inaturalist.nz), to assess the level of discreteness of the growth forms and to test for a correlation with the presence of a bryophyte mat. We further took advantage of an existing molecular data set from a target capture approach, comprised of 205 protein markers. This data set was used to establish a framework of percentage identities between pairs of the same and of different species among lobarioid Peltigeraceae and then to test whether the S. filix / lacera pairing fell closer to a within-species or a between-species pairing. The morphometric analysis of herbarium material resolved S. filix and S. lacera as two discrete morphs with little overlap, supported by numerous observations on iNaturalist NZ. However, whereas herbarium material suggested a significant association of the lacera morph with bryophyte mats, no such pattern was evident from field images on iNaturalist NZ, in which both morphs frequently associated with bryophyte mats. This highlights the limitations of herbarium material to correctly assess substrate ecology, whereas iNaturalist NZ postings had issues with correct identifications, given that especially S. lacera is easily confused with Pseudocyphellaria multifida. Based on the target capture data, the percentage identity of the S. filix / lacera pairing (99.43%) was significantly higher than that of all 12 between-species pairings (93.20–98.01%); it was at the same time lower than that of all within-species pairings (99.63–99.99%) but significantly so only in comparison with five out of the eight within-species pairings. The target capture approach is thus inconclusive, but the combination of all data suggests that S. filix and S. lacera are not discrete morphodemes of a single species but represent two separate lineages which emerged recently and hence cannot be resolved using the ITS barcoding marker or even a deeper phylogenomic approach based on protein-coding markers. We describe the new lichenized fungus Lasioloma antillarum Lücking, Högnabba & Sipman from the Netherlands Antilles. The new species is characterized by a corticolous growth habit, apothecia with shortly tomentose margins, and rather small (35–50 × 12–16 µm), muriform ascospores in numbers of 2(–4) per ascus. The material had originally been identified as Calopadia phyllogena (Müll. Arg.) Vězda, with associated sequence data, but in phylogenetic analyses consistently fell outside the latter genus. Its revised identification as a species of Lasioloma is consistent with its phylogenetic position and underlines the necessity of posterior annotations in public sequence repositories, in order to correct previous identifications. The taxonomy of the genus Sticta in Hawaii is reassessed, based on a separately published molecular phylogeny using the fungal barcoding marker ITS. Based on Magnusson and Zahlbruckner's treatment from 1943 and Magnusson's catalogue from 1955, seven species of Sticta and three infraspecific taxa had been reported from the archipelago, all widespread except the putative endemic S. plumbicolor. Here we provide a taxonomic treatment of 13 taxa, 12 species and one subspecies, distinguished in a previous phylogenetic analysis: S. acyphellata, S. andina, S. antoniana, S. emmanueliana, S. flynnii, S. fuliginosa, S. hawaiiensis, S. limbata, S. plumbicolor, S. scabrosa subsp. hawaiiensis, S. smithii, S. tomentosa and S. waikamoi. All taxa are described, discussed and illustrated and a dichotomous key is presented. The implications of revised species taxonomies for studies in other fields such as ecology, ecophysiology, biogeography, biochemistry, and applications such as environmental monitoring are discussed. True fungi (Fungi) and fungus-like organisms (e.g. Mycetozoa, Oomycota) constitute the second largest group of organisms based on global richness estimates, with around 3 million predicted species. Compared to plants and animals, fungi have simple body plans with often morphologically and ecologically obscure structures. This poses challenges for accurate and precise identifications. Here we provide a conceptual framework for the identification of fungi, encouraging the approach of integrative (polyphasic) taxonomy for species delimitation, i.e. the combination of genealogy (phylogeny), phenotype (including autecology), and reproductive biology (when feasible). This allows objective evaluation of diagnostic characters, either phenotypic or molecular or both. Verification of identifications is crucial but often neglected. Because of clade-specific evolutionary histories, there is currently no single tool for the identification of fungi, although DNA barcoding using the internal transcribed spacer (ITS) remains a first diagnosis, particularly in metabarcoding studies. Secondary DNA barcodes are increasingly implemented for groups where ITS does not provide sufficient precision. Issues of pairwise sequence similarity-based identifications and OTU clustering are discussed, and multiple sequence alignment-based phylogenetic approaches with subsequent verification are recommended as more accurate alternatives. In metabarcoding approaches, the trade-off between speed and accuracy and precision of molecular identifications must be carefully considered. Intragenomic variation of the ITS and other barcoding markers should be properly documented, as phylotype diversity is not necessarily a proxy of species richness. Important strategies to improve molecular identification of fungi are: (1) broadly document intraspecific and intragenomic variation of barcoding markers; (2) substantially expand sequence repositories, focusing on undersampled clades and missing taxa; (3) improve curation of sequence labels in primary repositories and substantially increase the number of sequences based on verified material; (4) link sequence data to digital information of voucher specimens including imagery. In parallel, technological improvements to genome sequencing offer promising alternatives to DNA barcoding in the future. Despite the prevalence of DNA-based fungal taxonomy, phenotype-based approaches remain an important strategy to catalog the global diversity of fungi and establish initial species hypotheses. Three species of lichenized basidiomycetes in the Dictyonema clade from southeastern North America are described as new to science: Cyphellostereum georgianum, C. jamesianum and Dictyonema lawreyi, all with a crustose-filamentous growth form. Based on ITS sequences, the species form well-supported monophyletic clades in a phy-logeny and are represented by at least two specimens each. They are also distinguishable by morphological and anatomical characters. These new findings emphasize the importance of lichenological studies in North America, especially in historically understudied taxonomic groups, such as basidiolichens. In a continued effort to catalog the numerous phylogenetically detected and predicted species of Cora in the Americas, we focus here on the diversity of the genus in Mexico and the phylogenetic relationships of the taxa present in this area. Based on previous results and new collections, 12 taxa are recognized in Mexico, including eight new species and one new subspecies. The 12 taxa form 11 unrelated lineages within the genus, indicating multiple independent colonization from Central and South America. While the new subspecies is nested within a species known from the northern Andes in South America, the other species are all putative endemics for Mexico, resulting in endemism of 92% at species level and 100% at taxon level. Considering the rather narrow area of origin of the sequenced specimens in southeastern Mexico and the previously documented range of Cora including the northwestern part of the country, plus the underlying topography, we predict that the 12 species and subspecies now known represent only about 20% of the total richness of Cora in the country, and that many more endemic lineages are to be found in the western and northwestern parts (Sierra Madre Occidental). The new taxa from Mexico formally introduced in this study are Cora benitoana sp. nov., with a strongly projecting, cyphelloid hymenophore; C. buapana sp. nov., with elongate, finger-like and partly branched appendages on the lower medullary hyphae; C. dewisanti subsp. mexicana subsp. nov., with a marginally protruding hymenophore; C. guzmaniana sp. nov., with a partly setose lobe surface; C. ixtlanensis sp. nov., a phenotypically cryptic species similar but unrelated to C. terrestris; C. lawreyana sp. nov., with globose hyphal appendages; C. marusae sp. nov., a phenotypically cryptic species similar but unrelated to C. comaltepeca; C. totonacorum sp. nov., a phenotypically cryptic species similar but phylogenetically distant to C. davidia; and C. zapotecorum sp. nov., with a very thinly pilose lobe surface. Recently collected specimens of the crustose lichen Melaspilea demissa from south-eastern USA have been compared with those of Melaspilea spp. previously determined from North America. A review of both the historical and contemporary treatments of this species is provided. A lectotype was selected from the type collection of M. demissa in FH and is here proposed as it best matches incomplete citations in the original treatment. We also discuss the nomenclatural and taxonomic status of the name Opegrapha cymbiformis var. deformis (considered a synonym of M. gibberulosa). North American specimens of M. gibberulosa were found to be misidentifications, as were specimens attributed to M. lentiginosula, M. mesophlebia and M. octomera. As part of a phylogenetic and taxonomic revision of the lichenized genus Sticta in Colombia, six new species with apotheciate thalli but lacking vegetative propagules are described: Sticta atroandensis Moncada & Lücking sp. nov., S. brevior Moncada & Lücking sp. nov., S. lumbschiana Moncada & Lücking sp. nov., S. macrocyphellata Moncada & Coca sp. nov., S. parahumboldtii Moncada & Lücking sp. nov., and S. pseudohumboldtii Moncada & Lücking sp. nov. The last two are related to S. humboldtii but phylogenetically distinct and differ in details of cyphellae morphology and spot reactions. Sticta atroandensis is similar to S. andensis but has a dark lower tomentum, whereas S. brevior belongs in the S. kunthii group, being characterized by mainly laminal apothecia with tomentose margins and a rather stout thallus. Both S. lumbschiana and S. macrocyphellata form part of the S. dilatata group and can be characterized by their lobe surface structure and cyphellae anatomy. In this paper, an extended molecular phylogeny was generated for the Ocellularia clade, which includes about half of the species that were previously separated in the family Thelotremataceae. Three genes (mtSSU, nuLSU, RPB2), from a total of 270 OTUs with 136 ingroup species, were sequenced to evaluate whether the core genera, Ocellularia and Myriotrema, form monophyletic clades or split into several lineages. Further, we tested the usefulness of phenotypic characters for circumscrib-ing monophyletic groups. Besides a maximum likelihood analysis, we incorporated the novel method of morphology-based 'phylogenetic binning', which allowed us to weight the morphological characters in those taxa with molecular data available and then predict the phylogenetic classification for over 200 additional species for which no molecular data are currently available. Our results showed that the large genera Myriotrema, Ocellularia, and Stegobolus are polyphyletic. For some of the previously unrecognized lineages, older generic names are available (Rhabdodiscus, Ocellis, Stigmagora, Antrocarpum, Macropyrenium). Some previously separated genera, such as Ampliotrema and Gyrotrema, were found to be nested within a large clade currently recognized as Ocellularia s.l. For this clade, no meaningful generic subdivision could be established based on the available data, and we proposed to recognize distinct subclades at the subgenus level. One new genus, Composi-trema, was also discovered, and a second new genus, Glaucotrema, is established for the Myriotrema glaucophaenum group. Further, the genus Rhabdodiscus is reinstated formally. We found a high level of homoplasy (parallel evolution) of phenotype characters previously used for classification purposes, such as excipular carbonization, columella morphology, and ascospore size, septation, and pigmentation. Secondary chemistry, on the other hand, was remarkably uniform in most clades. Some clades also exhibit a high level of disparity of ascoma morphology. Three new species of Chapsa in the family Graphidaceae are described from tropical Asia. Chapsa mastersonii Rivas Plata, Lumbsch & Lücking from the Philippines is characterized by large apothecia with thickly white-pruinose discs, large, muriform, non-amyloid ascospores, and the stictic acid chemosyndrome. Chapsa wijeyaratniana Weerakon, Lumbsch & Lücking from Sri Lanka has apothecia similar to the preceding species but forms an ecorticate thallus with maculiform to capitate soralia, has small, submuriform ascospores, and lacks secondary substances. Chapsa wolseleyana Weerakon, Lumbsch & Lücking forms apothecia with red to pinkish or purplish red discs and large, muriform ascospores becoming pale brown. [ABSTRACT FROM AUTHOR]

In the course of an ongoing systematic and taxonomic revision of the lichen family Graphidaceae (including Thelotremataceae), we present world-wide keys to the currently accepted thelotremoid genera and species, excluding the columellate taxa and their relatives of the Ocellularia- Myriotrema-Stegobolus clade (Melanotrema, Myriotrema, Ocellularia, Ocellularia clandestina group, Redingeria, Stegobolus), which will be treated in a forthcoming paper. The keys include all genera and species with chroodiscoid, lepadinoid, and topeliopsidoid apothecia and other taxa featuring periphysoids or fibrils, and their relatives. Taxa keyed out to genus and species level are Acanthotrema, Chapsa, Chroodiscus, Diploschistes, Fibrillithecis, Gyrotrema, Leptotrema, Leucodecton, Melanotopelia, the 'Ocellularia' cruentata group, Pseudoramonia, Reimnitzia, Schizotrema, Thelotrema, Topeliopsis and Wirthiotrema. Over 260 species are treated, including a few yet unnamed taxa. Chapsa rubropruinosa Messuti & Codesal collected in Argentina is described as new to science. The species is characterized by a thin thallus, apothecia with a pigmented disc, and transversely septate, hyaline, non-amyloid to faintly amyloid ascospores with thin cell walls. The species-level taxonomy of the genus Graphis sensu Staiger was revised using numerical taxonomy and cladistic techniques. In its current circumscription, Graphis includes more than 300 species and is characterized by lirellae with well-developed, carbonized labia usually concealing the disc and usually hyaline, I+ blue-violet, transversely septate to muriform ascospores. The study analyzed the importance of morphological, anatomical, and chemical characters for taxonomic purposes in the genus, both at species level and at the level of species groups and lineages. A phenotype-based cladistic analysis, combined with a novel method to estimate the degree of character state homoplasies prior to a cladogram, as well as a species ordination using non-metric multidimensional scaling (NMS), was performed to assess the delimitation of potentially natural groups within the genus. Contrary to previous views, the most important character complex characterizing potentially natural groups in the genus Graphis is lirellae morphology, whereas labia striation, excipulum carbonization, ascospore features, and secondary chemistry, vary greatly even in closely related species. Based on these findings, Wirth and Hale's concept of 'sporomorphs' is emended to generally characterize morphologically similar species that differ in a single character, such as labia striation ('labiomorph'), excipulum carbonization ('excipulomorph'), hymenium inspersion ('inspersomorph'), ascospore size and septation ('sporomorph') and secondary chemistry ('chemomorph'). A corticolous Graphis discovered in the southern part of Venezuela is described as new to science. The new species, Graphis breussii sp. nov., is characterized by rather large, prominent lirellae with striate labia and apically thin complete thalline cover, a completely carbonized exciple, four submuriform ascospores per ascus, and norstictic acid; it belongs in the Graphis acharii group.
