Background: In the healthcare domain today, despite the substantial adoption of electronic health information systems, a significant proportion of medical reports still exist in paper-based formats. As a result, there is a significant demand for the digitization of information from these paper-based reports. However, the digitization of paper-based laboratory reports into a structured data format can be challenging due to their non-standard layouts, which includes various data types such as text, numeric values, reference ranges, and units. Therefore, it is crucial to develop a highly scalable and lightweight technique that can effectively identify and extract information from laboratory test reports and convert them into a structured data format for downstream tasks. Methods: We developed an end-to-end Natural Language Processing (NLP)-based pipeline for extracting information from paper-based laboratory test reports. Our pipeline consists of two main modules: an optical character recognition (OCR) module and an information extraction (IE) module. The OCR module is applied to locate and identify text from scanned laboratory test reports using state-of-the-art OCR algorithms. The IE module is then used to extract meaningful information from the OCR results to form digitalized tables of the test reports. The IE module consists of five sub-modules, which are time detection, headline position, line normalization, Named Entity Recognition (NER) with a Conditional Random Fields (CRF)-based method, and step detection for multi-column. Finally, we evaluated the performance of the proposed pipeline on 153 laboratory test reports collected from Peking University First Hospital (PKU1). Results: In the OCR module, we evaluate the accuracy of text detection and recognition results at three different levels and achieved an averaged accuracy of 0.93. In the IE module, we extracted four laboratory test entities, including test item name, test result, test unit, and reference value range. The overall F1 score is 0.86 on the 153 laboratory test reports collected from PKU1. With a single CPU, the average inference time of each report is only 0.78 s. Conclusion: In this study, we developed a practical lightweight pipeline to digitalize and extract information from paper-based laboratory test reports in diverse types and with different layouts that can be adopted in real clinical environments with the lowest possible computing resources requirements. Keyword extraction is the task of identifying important terms or phrase that are most representative of the source document. Although the process of automatic extraction of keywords from title is an old method, it was mainly for extraction from a single web document. Our approach differs from previous research works on keyword extraction in several aspects. For those who are non-expert of the scientific fields, understating scientific research trends is difficult. The purpose of this study is to develop an automatic method of obtaining overviews of a scientific field for non-experts by capturing research trends. This empirical study excavates significant term extraction using Natural Language Processing (NLP) tools. More than 15000 titles saved in a .csv file was our dataset and scripts written in Python were our process to compare how far significant terms of scientific title corpus are similar or different to the terms available in the abstract of that same scientific article corpus. A light-weight unsupervised title extractor, Yet Another Keyword Extractor (YAKE) was used to extract the results. Based on our analysis, it can be concluded that these algorithms can be used for other fields too by the non-experts of that subject field to perform automatic extraction of significant words and understanding trends. In the modern health care research, protein phosphorylation has gained an enormous attention from the researchers across the globe and requires automated approaches to process a huge volume of data on proteins and their modifications at the cellular level. The data generated at the cellular level is unique as well as arbitrary, and an accumulation of massive volume of information is inevitable. Biological research has revealed that a huge array of cellular communication aided by protein phosphorylation and other similar mechanisms imply different and diverse meanings. This led to a collection of huge volume of data to understand the biological functions of human evolution, especially for combating diseases in a better way. Text mining, an automated approach to mine the information from an unstructured data, finds its application in extracting protein phosphorylation information from the biomedical literature databases such as PubMed. This chapter outlines a recent text mining protocol that applies natural language parsing (NLP) for named entity recognition and text processing, and support vector machines (SVM), a machine learning algorithm for classifying the processed text related human protein phosphorylation. We discuss on evaluating the text mining system which is the outcome of the protocol on three corpora, namely, human Protein Phosphorylation (hPP) corpus, Integrated Protein Literature Information and Knowledge corpus (iProLink), and Phosphorylation Literature corpus (PLC). We also present a basic understanding on the chemistry and biology that drive the protein phosphorylation process in a human body. Objective: Relation extraction is an essential task in the field of biomedical literature mining and offers significant benefits for various downstream applications, including database curation, drug repurposing, and literature-based discovery. The broad-coverage natural language processing (NLP) tool SemRep has established a solid baseline for extracting subject-predicate-object triples from biomedical text and has served as the backbone of the Semantic MEDLINE Database (SemMedDB), a PubMed-scale repository of semantic triples. While SemRep achieves reasonable precision (0.69), its recall is relatively low (0.42). In this study, we aimed to enhance SemRep using a relation classification approach, in order to eventually increase the size and the utility of SemMedDB., Methods: We combined and extended existing SemRep evaluation datasets to generate training data. We leveraged the pre-trained PubMedBERT model, enhancing it through additional contrastive pre-training and fine-tuning. We experimented with three entity representations: mentions, semantic types, and semantic groups. We evaluated the model performance on a portion of the SemRep Gold Standard dataset and compared it to SemRep performance. We also assessed the effect of the model on a larger set of 12K randomly selected PubMed abstracts., Results: Our results show that the best model yields a precision of 0.62, recall of 0.81, and F 1 score of 0.70. Assessment on 12K abstracts shows that the model could double the size of SemMedDB, when applied to entire PubMed. We also manually assessed the quality of 506 triples predicted by the model that SemRep had not previously identified, and found that 67% of these triples were correct., Conclusion: These findings underscore the promise of our model in achieving a more comprehensive coverage of relationships mentioned in biomedical literature, thereby showing its potential in enhancing various downstream applications of biomedical literature mining. The analysis of omic data depends on machine-readable information about protein interactions, modifications, and activities as found in protein interaction networks, databases of post-translational modifications, and curated models of gene and protein function. These resources typically depend heavily on human curation. Natural language processing systems that read the primary literature have the potential to substantially extend knowledge resources while reducing the burden on human curators. However, machine-reading systems are limited by high error rates and commonly generate fragmentary and redundant information. Here, we describe an approach to precisely assemble molecular mechanisms at scale using multiple natural language processing systems and the Integrated Network and Dynamical Reasoning Assembler (INDRA). INDRA identifies full and partial overlaps in information extracted from published papers and pathway databases, uses predictive models to improve the reliability of machine reading, and thereby assembles individual pieces of information into non-redundant and broadly usable mechanistic knowledge. Pre-trained language models have attracted increasing attention in the biomedical domain, inspired by their great success in the general natural language domain. Among the two main branches of pre-trained language models in the general language domain, i.e. BERT (and its variants) and GPT (and its variants), the first one has been extensively studied in the biomedical domain, such as BioBERT and PubMedBERT. While they have achieved great success on a variety of discriminative downstream biomedical tasks, the lack of generation ability constrains their application scope. In this paper, we propose BioGPT, a domain-specific generative Transformer language model pre-trained on large-scale biomedical literature. We evaluate BioGPT on six biomedical natural language processing tasks and demonstrate that our model outperforms previous models on most tasks. Especially, we get 44.98%, 38.42% and 40.76% F1 score on BC5CDR, KD-DTI and DDI end-to-end relation extraction tasks, respectively, and 78.2% accuracy on PubMedQA, creating a new record. Large volumes of publications are being produced in biomedical sciences nowadays with ever-increasing speed. To deal with the large amount of unstructured text data, effective natural language processing (NLP) methods need to be developed for various tasks such as document classification and information extraction. BioCreative Challenge was established to evaluate the effectiveness of information extraction methods in biomedical domain and facilitate their development as a community-wide effort. In this paper, we summarize our work and what we have learned from the latest round, BioCreative Challenge VII, where we participated in all five tracks. Overall, we found three key components for achieving high performance across a variety of NLP tasks: (1) pre-trained NLP models; (2) data augmentation strategies and (3) ensemble modelling. These three strategies need to be tailored towards the specific tasks at hands to achieve high-performing baseline models, which are usually good enough for practical applications. When further combined with task-specific methods, additional improvements (usually rather small) can be achieved, which might be critical for winning competitions. With the rapid advancement of information technology, online information has been exponentially growing day by day, especially in the form of text documents such as news events, company reports, reviews on products, stocks-related reports, medical reports, tweets, and so on. Due to this, online monitoring and text mining has become a prominent task. During the past decade, significant efforts have been made on mining text documents using machine and deep learning models such as supervised, semisupervised, and unsupervised. Our area of the discussion covers state-of-the-art learning models for text mining or solving various challenging NLP (natural language processing) problems using the classification of texts. This paper summarizes several machine learning and deep learning algorithms used in text classification with their advantages and shortcomings. This paper would also help the readers understand various subtasks, along with old and recent literature, required during the process of text classification. The increasing expansion of biomedical documents has increased the number of natural language textual resources related to the current applications. Meanwhile, there has been a great interest in extracting useful information from meaningful coherent groupings of textual content documents in the last decade. However, it is challenging to discover informative representations and define relevant articles from the rapidly growing biomedical literature due to the unsupervised nature of document clustering. Moreover, empirical investigations demonstrated that traditional text clustering methods produce unsatisfactory results in terms of non-contextualized vector space representations because that neglect the semantic relationship between biomedical texts. Recently, pre-trained language models have emerged as successful in a wide range of natural language processing applications. In this paper, we propose the Gaussian Mixture Model-based efficient clustering framework that incorporates substantially pre-trained (Bidirectional Encoder Representations from Transformers for Biomedical Text Mining) BioBERT domain-specific language representations to enhance the clustering accuracy. Our proposed framework consists of main three phases. First, classic text pre-processing techniques are used biomedical document data, which crawled from the PubMed repository. Second, representative vectors are extracted from a pre-trained BioBERT language model for biomedical text mining. Third, we employ the Gaussian Mixture Model as a clustering algorithm, which allows us to assign labels for each biomedical document. In order to prove the efficiency of our proposed model, we conducted a comprehensive experimental analysis utilizing several clustering algorithms while combining diverse embedding techniques. Consequently, the experimental results show that the proposed model outperforms the benchmark models by reaching performance measures of Fowlkes mallows score, silhouette coefficient, adjusted rand index, Davies-Bouldin score of 0.7817, 0.3765, 0.4478, 1.6849, respectively. We expect the outcomes of this study will assist domain specialists in comprehending thematically cohesive documents in the healthcare field.

Background: A lot of medical mentions can be extracted from a huge amount of medical texts. In order to make use of these medical mentions, a prerequisite step is to link those medical mentions to a medical domain knowledge base (KB). This linkage of mention to a well-defined, unambiguous KB is a necessary part of the downstream application such as disease diagnosis and prescription of drugs. Such demand becomes more urgent in colloquial and informal situations like online medical consultation, where the medical language is more casual and vaguer. In this article, we propose an unsupervised method to link the Chinese medical symptom mentions to the ICD10 classification in a colloquial background., Methods: We propose an unsupervised entity linking model using multi-instance learning (MIL). Our approach builds on a basic unsupervised entity linking method (named BEL), which is an embedding similarity-based EL model in this paper, and uses MIL training paradigm to boost the performance of BEL. First, we construct a dataset from an unlabeled large-scale Chinese medical consultation corpus with the help of BEL. Subsequently, we use a variety of encoders to obtain the representations of mention-context and the ICD10 entities. Then the representations are fed into a ranking network to score candidate entities., Results: We evaluate the proposed model on the test dataset annotated by professional doctors. The evaluation results show that our method achieves 60.34% accuracy, exceeding the fundamental BEL by 1.72%., Conclusions: We propose an unsupervised entity linking method to the entity linking in the medical domain, using MIL training manner. Biomedical information extraction (BioIE) is an important task. The aim is to analyze biomedical texts and extract structured information such as named entities and semantic relations between them. In recent years, pre-trained language models have largely improved the performance of BioIE. However, they neglect to incorporate external structural knowledge, which can provide rich factual information to support the underlying understanding and reasoning for biomedical information extraction. In this paper, we first evaluate current extraction methods, including vanilla neural networks, general language models and pre-trained contextualized language models on biomedical information extraction tasks, including named entity recognition, relation extraction and event extraction. We then propose to enrich a contextualized language model by integrating a large scale of biomedical knowledge graphs (namely, BioKGLM). In order to effectively encode knowledge, we explore a three-stage training procedure and introduce different fusion strategies to facilitate knowledge injection. Experimental results on multiple tasks show that BioKGLM consistently outperforms state-of-the-art extraction models. Medical ionizing radiation procedures and especially medical imaging are a non negligible source of exposure to patients. Whereas the biological effects of high absorbed doses are relatively well known, the effects of low absorbed doses are still debated. This work presents the development of a computer platform called Image and Radiation Dose BioBank (IRDBB) to manage research data produced in the context of the MEDIRAD project, a European project focusing on research on low doses in the context of medical procedures. More precisely, the paper describes a semantic database linking dosimetric data (such as absorbed doses to organs) to the images corresponding to X-rays exposure (such as CT images) or scintigraphic images (such as SPECT or PET images) that allow measuring the distribution of a radiopharmaceutical. The main contributions of this work are: 1) the implementation of the semantic database of the IRDBB system and 2) an ontology called OntoMEDIRAD covering the domain of discourse involved in MEDIRAD research data, especially many concepts from the DICOM standard modelled according to a realist approach., (©2020 AMIA - All rights reserved.)

Allergy mention normalization is challenging because of the wide range of possible allergens including medications, foods, plants, animals, and consumer products. This paper describes the process of mapping free-text allergy information from an electronic health record (EHR) system in a university hospital to standard terminologies and migration of those data into an enterprise EHR system. The review, mapping, and migration revealed interesting issues and challenges with the free-text allergy information and the mapping in preparation for implementation in the new EHR system. These findings provide insights that can form the basis of guidelines for future mapping and migration efforts involving free-text allergy data. As part of this process, we generate and make freely available AllergyMap, a mapping between free-text entered allergy medication to standard non-proprietary ontologies. Natural language processing (NLP) is widely applied in biological domains to retrieve information from publications. Systems to address numerous applications exist, such as biomedical named entity recognition (BNER), named entity normalization (NEN) and protein-protein interaction extraction (PPIE). High-quality datasets can assist the development of robust and reliable systems; however, due to the endless applications and evolving techniques, the annotations of benchmark datasets may become outdated and inappropriate. In this study, we first review commonlyused BNER datasets and their potential annotation problems such as inconsistency and low portability. Then, we introduce a revised version of the JNLPBA dataset that solves potential problems in the original and use state-of-the-art named entity recognition systems to evaluate its portability to different kinds of biomedical literature, including protein-protein interaction and biology events. Lastly, we introduce an ensembled biomedical entity dataset (EBED) by extending the revised JNLPBA dataset with PubMed Central full-text paragraphs, figure captions and patent abstracts. This EBED is a multi-task dataset that covers annotations including gene, disease and chemical entities. In total, it contains 85000 entity mentions, 25000 entity mentions with database identifiers and 5000 attribute tags. To demonstrate the usage of the EBED, we review the BNER track from the AI CUP Biomedical Paper Analysis challenge. The extraction of entities and relationships is a crucial task in the field of natural language processing (NLP). However, existing models for this task often rely heavily on a substantial amount of labeled data, which not only consumes time and labor but also hinders the development of downstream tasks. Therefore, with a focus on enhancing the model's ability to learn from small samples, this paper proposes an entity and relationship extraction method based on the Universal Information Extraction (UIE) model. The core of the approach is the design of a specialized prompt template and schema on cotton pests and diseases as one of the main inputs to the UIE, which, under its guided fine-tuning, enables the model to subdivide the entity and relationship in the corpus. As a result, the UIE-base model achieves an accuracy of 86.5% with only 40 labeled training samples, which really solves the problem of the existing models that require a large amount of manually labeled training data for knowledge extraction. To verify the generalization ability of the model in this paper, experiments are designed to compare the model with four classical models, such as the Bert-BiLSTM-CRF. The experimental results show that the F1 value on the self-built cotton data set is 1.4% higher than that of the Bert-BiLSTM-CRF model, and the F1 value on the public data set is 2.5% higher than that of the Bert-BiLSTM-CRF model. Furthermore, experiments are designed to verify that the UIE-base model has the best small-sample learning performance when the number of samples is 40. New discoveries and knowledge are summarized in thousands of published papers per year per scientific domain, making it incomprehensible for scientists to account for all available knowledge relevant for their studies. In this paper, we present ACCORDION (ACCelerating and Optimizing model RecommenDatIONs), a novel methodology and an expert system that retrieves and selects relevant knowledge from literature and databases to recommend models with correct structure and accurate behavior, enabling mechanistic explanations and predictions, and advancing understanding. ACCORDION introduces an approach that integrates knowledge retrieval, graph algorithms, clustering, simulation, and formal analysis. Here, we focus on biological systems, although the proposed methodology is applicable in other domains. We used ACCORDION in nine benchmark case studies and compared its performance with other previously published tools. We show that ACCORDION is: comprehensive, retrieving relevant knowledge from a range of literature sources through machine reading engines; very effective, reducing the error of the initial baseline model by more than 80%, recommending models that closely recapitulate desired behavior, and outperforming previously published tools; selective, recommending only the most relevant, contextspecific, and useful subset (15%-20%) of candidate knowledge in literature; diverse, accounting for several distinct criteria to recommend more than one solution, thus enabling alternative explanations or intervention directions. Developing predictive modeling in medicine requires additional features from unstructured clinical texts. In Russia, there are no instruments for natural language processing to cope with problems of medical records. This paper is devoted to a module of negation detection. The corpus-free machine learning method is based on gradient boosting classifier is used to detect whether a disease is denied, not mentioned or presented in the text. The detector classifies negations for five diseases and shows average F-score from 0.81 to 0.93. The benefits of negation detection have been demonstrated by predicting the presence of surgery for patients with the acute coronary syndrome.

Clinical narratives are a valuable source of information for both patient care and biomedical research. Given the unstructured nature of medical reports, specific automatic techniques are required to extract relevant entities from such texts. In the natural language processing (NLP) community, this task is often addressed by using supervised methods. To develop such methods, both reliably-annotated corpora and elaborately designed features are needed. Despite the recent advances on corpora collection and annotation, research on multiple domains and languages is still limited. In addition, to compute the features required for supervised classification, suitable language- and domain-specific tools are needed. In this work, we propose a novel application of recurrent neural networks (RNNs) for event extraction from medical reports written in Italian. To train and evaluate the proposed approach, we annotated a corpus of 75 cardiology reports for a total of 4365 mentions of relevant events and their attributes (e.g., the polarity). For the annotation task, we developed specific annotation guidelines, which are provided together with this paper. The RNN-based classifier was trained on a training set including 3335 events (60 documents). The resulting model was integrated into an NLP pipeline that uses a dictionary lookup approach to search for relevant concepts inside the text. A test set of 1030 events (15 documents) was used to evaluate and compare different pipeline configurations. As a main result, using the RNN-based classifier instead of the dictionary lookup approach allowed increasing recall from 52.4% to 88.9%, and precision from 81.1% to 88.2%. Further, using the two methods in combination, we obtained final recall, precision, and F1 score of 91.7%, 88.6%, and 90.1%, respectively. Event extraction and annotation has become a significant focus of recent efforts in biological text mining and information extraction (IE). However, event extraction, event annotation methods, and resources have so far focused almost exclusively on a single domain. State-of-the-art studies on biological event extraction and annotation are typically domain-dependent and domain-restricted. In this paper, we adopt an approach aimed at extracting events and relations for two different tasks by generating a common dataset using transfer learning and structural correspondence learning (SCL). A deep learning event extraction system was developed to evaluate our results. Our approach comprises two stages: (1) generating a dataset from two independent event extraction tasks or domains, and (2) using a classifier model to learn feature patterns from the generated dataset for event and relation extraction. The classifier in the proposed model can extract events and relations irrespective of the domain of the test input. Background: The amount of medical and clinical-related information on the Web is increasing. Among the different types of information available, social media-based data obtained directly from people are particularly valuable and are attracting significant attention. To encourage medical natural language processing (NLP) research exploiting social media data, the 13th NII Testbeds and Community for Information access Research (NTCIR-13) Medical natural language processing for Web document (MedWeb) provides pseudo-Twitter messages in a cross-language and multi-label corpus, covering 3 languages (Japanese, English, and Chinese) and annotated with 8 symptom labels (such as cold, fever, and flu). Then, participants classify each tweet into 1 of the 2 categories: those containing a patient's symptom and those that do not., Objective: This study aimed to present the results of groups participating in a Japanese subtask, English subtask, and Chinese subtask along with discussions, to clarify the issues that need to be resolved in the field of medical NLP., Methods: In summary, 8 groups (19 systems) participated in the Japanese subtask, 4 groups (12 systems) participated in the English subtask, and 2 groups (6 systems) participated in the Chinese subtask. In total, 2 baseline systems were constructed for each subtask. The performance of the participant and baseline systems was assessed using the exact match accuracy, F-measure based on precision and recall, and Hamming loss., Results: The best system achieved exactly 0.880 match accuracy, 0.920 F-measure, and 0.019 Hamming loss. The averages of match accuracy, F-measure, and Hamming loss for the Japanese subtask were 0.720, 0.820, and 0.051; those for the English subtask were 0.770, 0.850, and 0.037; and those for the Chinese subtask were 0.810, 0.880, and 0.032, respectively., Conclusions: This paper presented and discussed the performance of systems participating in the NTCIR-13 MedWeb task. In the field of cancer genomics, the broad availability of genetic information offered by next-generation sequencing technologies and rapid growth in biomedical publication has led to the advent of the big-data era. Integration of artificial intelligence (AI) approaches such as machine learning, deep learning, and natural language processing (NLP) to tackle the challenges of scalability and high dimensionality of data and to transform big data into clinically actionable knowledge is expanding and becoming the foundation of precision medicine. In this paper, we review the current status and future directions of AI application in cancer genomics within the context of workflows to integrate genomic analysis for precision cancer care. The existing solutions of AI and their limitations in cancer genetic testing and diagnostics such as variant calling and interpretation are critically analyzed. Publicly available tools or algorithms for key NLP technologies in the literature mining for evidence-based clinical recommendations are reviewed and compared. In addition, the present paper highlights the challenges to AI adoption in digital healthcare with regard to data requirements, algorithmic transparency, reproducibility, and real-world assessment, and discusses the importance of preparing patients and physicians for modern digitized healthcare. We believe that AI will remain the main driver to healthcare transformation toward precision medicine, yet the unprecedented challenges posed should be addressed to ensure safety and beneficial impact to healthcare.

Text normalization into medical dictionaries is useful to support clinical tasks. A typical setting is pharmacovigilance (PV). The manual detection of suspected adverse drug reactions (ADRs) in narrative reports is time consuming and natural language processing (NLP) provides a concrete help to PV experts. In this paper, we carry out experiments for testing performances of MagiCoder, an NLP application designed to extract MedDRA terms from narrative clinical text. Given a narrative description, MagiCoder proposes an automatic encoding. The pharmacologist reviews, (possibly) corrects, and then, validates the solution. This drastically reduces the time needed for the validation of reports with respect to a completely manual encoding. In previous work, we mainly tested MagiCoder performances on Italian written spontaneous reports. In this paper, we include some new features, change the experiment design, and carry on more tests about MagiCoder. Moreover, we do a change of language, moving to English documents. In particular, we tested MagiCoder on the CADEC dataset, a corpus of manually annotated posts about ADRs collected from the social media.

Background: Extracting primary care information in terms of Patient/Problem, Intervention, Comparison and Outcome, known as PICO elements, is difficult as the volume of medical information expands and the health semantics is complex to capture it from unstructured information. The combination of the machine learning methods (MLMs) with rule based methods (RBMs) could facilitate and improve the PICO extraction. This paper studies the PICO elements extraction methods. The goal is to combine the MLMs with the RBMs to extract PICO elements in medical papers to facilitate answering clinical questions formulated with the PICO framework., Methods: First, we analyze the aspects of the MLM model that influence the quality of the PICO elements extraction. Secondly, we combine the MLM approach with the RBMs in order to improve the PICO elements retrieval process. To conduct our experiments, we use a corpus of 1000 abstracts., Results: We obtain an F-score of 80% for P element, 64% for the I element and 92% for the O element. Given the nature of the used training corpus where P and I elements represent respectively only 6.5 and 5.8% of total sentences, the results are competitive with previously published ones., Conclusions: Our study of the PICO element extraction shows that the task is very challenging. The MLMs tend to have an acceptable precision rate but they have a low recall rate when the corpus is not representative. The RBMs backed up the MLMs to increase the recall rate and consequently the combination of the two methods gave better results.

Background: Data collection and extraction from noisy text sources such as social media typically rely on keyword-based searching/listening. However, health-related terms are often misspelled in such noisy text sources due to their complex morphology, resulting in the exclusion of relevant data for studies. In this paper, we present a customizable data-centric system that automatically generates common misspellings for complex health-related terms, which can improve the data collection process from noisy text sources., Materials and Methods: The spelling variant generator relies on a dense vector model learned from large, unlabeled text, which is used to find semantically close terms to the original/seed keyword, followed by the filtering of terms that are lexically dissimilar beyond a given threshold. The process is executed recursively, converging when no new terms similar (lexically and semantically) to the seed keyword are found. The weighting of intra-word character sequence similarities allows further problem-specific customization of the system., Results: On a dataset prepared for this study, our system outperforms the current state-of-the-art medication name variant generator with best F 1 -score of 0.69 and F 14 -score of 0.78. Extrinsic evaluation of the system on a set of cancer-related terms demonstrated an increase of over 67% in retrieval rate from Twitter posts when the generated variants are included., Discussion: Our proposed spelling variant generator has several advantages over past spelling variant generators-(i) it is capable of filtering out lexically similar but semantically dissimilar terms, (ii) the number of variants generated is low, as many low-frequency and ambiguous misspellings are filtered out, and (iii) the system is fully automatic, customizable and easily executable. While the base system is fully unsupervised, we show how supervision may be employed to adjust weights for task-specific customizations., Conclusion: The performance and relative simplicity of our proposed approach make it a much-needed spelling variant generation resource for health-related text mining from noisy sources. Automatic text summarizers can reduce the time required to read lengthy text documents by extracting the most important parts. Multi-document summarizers should produce a summary that covers the main topics of multiple related input texts to diminish the extent of redundant information. In this paper, we propose a novel summarization method named Clustering and Itemset mining based Biomedical Summarizer (CIBS). The summarizer extracts biomedical concepts from the input documents and employs an itemset mining algorithm to discover main topics. Then, it applies a clustering algorithm to put the sentences into clusters such that those in the same cluster share similar topics. Selecting sentences from all the clusters, the summarizer can produce a summary that covers a wide range of topics of the input text. Using the Recall-Oriented Understudy for Gisting Evaluation (ROUGE) toolkit, we evaluate the performance of the CIBS method against four summarizers including a state-of-the-art method. The results show that the CIBS method can improve the performance of single- and multi-document biomedical text summarization. Biological Event Extraction is an important task towards the goal of extracting biomedical knowledge from the scientific publications by capturing biomedical entities and their complex relations from the texts. As a crucial step in event extraction, event trigger identification, assigning words with suitable trigger category, has recently attracted substantial attention. As triggers are scattered in large corpus, traditional linguistic parsers are hard to generate syntactic features from them. Thereby, trigger sparsity problem restricts the model's learning process and becomes one of the main hinder in trigger identification. In this paper, we employ Noise Contrastive Estimation with Multi-Layer Perceptron model for solving triggers' sparsity problem. Meanwhile, in the light of recent advance in word distributed representation, word-embedding feature generated by language model is utilized for semantic and syntactic information extraction. Finally, experimental study on commonly used MLEE dataset against baseline methods has demonstrated its promising result.

Radiological reporting generates a large amount of free-text clinical narratives, a potentially valuable source of information for improving clinical care and supporting research. The use of automatic techniques to analyze such reports is necessary to make their content effectively available to radiologists in an aggregated form. In this paper we focus on the classification of chest computed tomography reports according to a classification schema proposed for this task by radiologists of the Italian hospital ASST Spedali Civili di Brescia. The proposed system is built exploiting a training data set containing reports annotated by radiologists. Each report is classified according to the schema developed by radiologists and textual evidences are marked in the report. The annotations are then used to train different machine learning based classifiers. We present in this paper a method based on a cascade of classifiers which make use of a set of syntactic and semantic features. Background: Biomedical event extraction is a crucial task in biomedical text mining. As the primary forum for international evaluation of different biomedical event extraction technologies, BioNLP Shared Task represents a trend in biomedical text mining toward fine-grained information extraction (IE). The fourth series of BioNLP Shared Task in 2016 (BioNLP-ST'16) proposed three tasks, in which the Bacteria Biotope event extraction (BB) task has been put forward in the earlier BioNLP-ST. Deep learning methods provide an effective way to automatically extract more complex features and achieve notable results in various natural language processing tasks., Results: The experimental results show that the presented approach can achieve an F-score of 57.42% in the test set, which outperforms previous state-of-the-art official submissions to BioNLP-ST 2016., Conclusions: In this paper, we propose a novel Gated Recurrent Unit Networks framework integrating attention mechanism for extracting biomedical events between biotope and bacteria from biomedical literature, utilizing the corpus from the BioNLP'16 Shared Task on Bacteria Biotope task. The experimental results demonstrate the potential and effectiveness of the proposed framework.

The BLEU metric has been widely used in NLP for over 15 years to evaluate NLP systems, especially in machine translation and natural language generation. I present a structured review of the evidence on whether BLEU is a valid evaluation technique—in other words, whether BLEU scores correlate with real-world utility and user-satisfaction of NLP systems; this review covers 284 correlations reported in 34 papers. Overall, the evidence supports using BLEU for diagnostic evaluation of MT systems (which is what it was originally proposed for), but does not support using BLEU outside of MT, for evaluation of individual texts, or for scientific hypothesis testing. Background: The use of knowledge models facilitates information retrieval, knowledge base development, and therefore supports new knowledge discovery that ultimately enables decision support applications. Most existing works have employed machine learning techniques to construct a knowledge base. However, they often suffer from low precision in extracting entity and relationships. In this paper, we described a data-driven sublanguage pattern mining method that can be used to create a knowledge model. We combined natural language processing (NLP) and semantic network analysis in our model generation pipeline., Methods: As a use case of our pipeline, we utilized data from an open source imaging case repository, Radiopaedia.org , to generate a knowledge model that represents the contents of medical imaging reports. We extracted entities and relationships using the Stanford part-of-speech parser and the "Subject:Relationship:Object" syntactic data schema. The identified noun phrases were tagged with the Unified Medical Language System (UMLS) semantic types. An evaluation was done on a dataset comprised of 83 image notes from four data sources., Results: A semantic type network was built based on the co-occurrence of 135 UMLS semantic types in 23,410 medical image reports. By regrouping the semantic types and generalizing the semantic network, we created a knowledge model that contains 14 semantic categories. Our knowledge model was able to cover 98% of the content in the evaluation corpus and revealed 97% of the relationships. Machine annotation achieved a precision of 87%, recall of 79%, and F-score of 82%., Conclusion: The results indicated that our pipeline was able to produce a comprehensive content-based knowledge model that could represent context from various sources in the same domain.

Objective: Death certificates are an invaluable source of cancer mortality statistics. However, this value can only be realised if accurate, quantitative data can be extracted from certificates-an aim hampered by both the volume and variable quality of certificates written in natural language. This paper proposes an automatic classification system for identifying all cancer related causes of death from death certificates., Methods: Detailed features, including terms, n-grams and SNOMED CT concepts were extracted from a collection of 447,336 death certificates. The features were used as input to two different classification sub-systems: a machine learning sub-system using Support Vector Machines (SVMs) and a rule-based sub-system. A fusion sub-system then combines the results from SVMs and rules into a single final classification. A held-out test set was used to evaluate the effectiveness of the classifiers according to precision, recall and F-measure., Results: The system was highly effective at determining the type of cancers for both common cancers (F-measure of 0.85) and rare cancers (F-measure of 0.7). In general, rules performed superior to SVMs; however, the fusion method that combined the two was the most effective., Conclusion: The system proposed in this study provides automatic identification and characterisation of cancers from large collections of free-text death certificates. This allows organisations such as Cancer Registries to monitor and report on cancer mortality in a timely and accurate manner. Research into suicide prevention has been hampered by methodological limitations such as low sample size and recall bias. Recently, Natural Language Processing (NLP) strategies have been used with Electronic Health Records to increase information extraction from free text notes as well as structured fields concerning suicidality and this allows access to much larger cohorts than previously possible. This paper presents two novel NLP approaches - a rule-based approach to classify the presence of suicide ideation and a hybrid machine learning and rule-based approach to identify suicide attempts in a psychiatric clinical database. Good performance of the two classifiers in the evaluation study suggest they can be used to accurately detect mentions of suicide ideation and attempt within free-text documents in this psychiatric database. The novelty of the two approaches lies in the malleability of each classifier if a need to refine performance, or meet alternate classification requirements arises. The algorithms can also be adapted to fit infrastructures of other clinical datasets given sufficient clinical recording practice knowledge, without dependency on medical codes or additional data extraction of known risk factors to predict suicidal behaviour.

In this paper, we propose a novel neural network architecture for clinical text mining. We formulate this hybrid neural network model (HNN), composed of recurrent neural network and deep residual network, to jointly predict the presence and period assertion values associated with medical events in clinical texts. We evaluate the effectiveness of our model on a corpus of expert-annotated longitudinal Electronic Health Records (EHR) notes from Cancer patients. Our experiments show that HNN improves the joint assertion classification accuracy as compared to conventional baselines.

Healthcare quality research is a fundamental task that involves assessing treatment patterns and measuring the associated patient outcomes to identify potential areas for improving healthcare. While both qualitative and quantitative approaches are used, a major obstacle for the quantitative approach is that many useful healthcare quality indicators are buried within provider narrative notes, requiring expensive and laborious manual chart review to identify and measure them. Information extraction is a key Natural Language Processing (NLP) task for discovering and mining critical knowledge buried in unstructured clinical data. Nevertheless, widespread adoption of NLP has yet to materialize; the technical skills required for the development or use of such software present a major barrier for medical researchers wishing to employ these methods. In this paper we introduce Canary, a free and open source solution designed for users without NLP and technical expertise and apply it to four tasks, aiming to measure the frequency of: (1) insulin decline; (2) statin medication decline; (3) adverse reactions to statins; and (3) bariatric surgery counselling. Our results demonstrate that this approach facilitates mining of unstructured data with high accuracy, enabling the extraction of actionable healthcare quality insights from free-text data sources.

Multidocument summarization has gained popularity in many real world applications because vital information can be extracted within a short time. Extractive summarization aims to generate a summary of a document or a set of documents by ranking sentences and the ranking results rely heavily on the quality of sentence features. However, almost all previous algorithms require hand-crafted features for sentence representation. In this paper, we leverage on word embedding to represent sentences so as to avoid the intensive labor in feature engineering. An enhanced convolutional neural networks (CNNs) termed multiview CNNs is successfully developed to obtain the features of sentences and rank sentences jointly. Multiview learning is incorporated into the model to greatly enhance the learning capability of original CNN. We evaluate the generic summarization performance of our proposed method on five Document Understanding Conference datasets. The proposed system outperforms the state-of-the-art approaches and the improvement is statistically significant shown by paired t -test.

Full-text scientific articles are increasingly available, but capturing the meaning conveyed within an article automatically remains a bottleneck for semantic search and reasoning systems. In this paper we consider elliptical coordinated compound noun phrases that authors use to save space in an article. Systems that do not attend to coordination would incorrectly interpret "breast or lung cancer" as a body part (breast) and a disease (lung cancer) rather than two diseases. The algorithmic approach introduced in this paper uses a generate-and-test strategy where candidate expansions for forward, backward and complex ellipses are generated from syntactic dependencies. Dependencies are also used to create a dictionary of non-coordinated noun phrases that is used during the test phrase. Experiments on 21,280 full-text articles show that more than a million noun phrases were impacted by coordinated ellipses. The system achieves 73.07% precision, 75.38% recall, 74.23% F-score and 94.72% accuracy for new noun phrases in the development set. The precision was higher for backward (82.62 vs. 78.63) and forward expansions (64.82 vs. 60.17) and lower for complex expansions (63.41 vs. 72.59) in a test set. On average 10.79% of all noun phrases would be missed if coordination were not resolved, which corresponds to 48 new noun phrases per article in the journal Carcinogenesis, 52 new phrases per article in Diabetes, and 56 new phrases per article in Endocrinology. Results also show coordinated ellipses are more prevalent in abstracts (12.31% of all noun phrases) than in the body of an article (10.70%). Background: A huge amount of research is carried out nowadays in Artificial Intelligence to propose automated ways to analyse medical data with the aim to support doctors in delivering medical diagnoses. However, a main issue of these approaches is the lack of transparency and interpretability of the achieved results, making it hard to employ such methods for educational purposes. It is therefore necessary to develop new frameworks to enhance explainability in these solutions. Results: In this paper, we present a novel full pipeline to generate automatically natural language explanations for medical diagnoses. The proposed solution starts from a clinical case description associated with a list of correct and incorrect diagnoses and, through the extraction of the relevant symptoms and findings, enriches the information contained in the description with verified medical knowledge from an ontology. Finally, the system returns a pattern-based explanation in natural language which elucidates why the correct (incorrect) diagnosis is the correct (incorrect) one. The main contribution of the paper is twofold: first, we propose two novel linguistic resources for the medical domain (i.e, a dataset of 314 clinical cases annotated with the medical entities from UMLS, and a database of biological boundaries for common findings), and second, a full Information Extraction pipeline to extract symptoms and findings from the clinical cases and match them with the terms in a medical ontology and to the biological boundaries. An extensive evaluation of the proposed approach shows the our method outperforms comparable approaches. Conclusions: Our goal is to offer AI-assisted educational support framework to form clinical residents to formulate sound and exhaustive explanations for their diagnoses to patients. Drug-drug interaction (DDI), which is a specific type of adverse drug reaction, occurs when a drug influences the level or activity of another drug. Natural language processing techniques can provide health-care professionals with a novel way of reducing the time spent reviewing the literature for potential DDIs. The current state-of-the-art for the extraction of DDIs is based on feature-engineering algorithms (such as support vector machines), which usually require considerable time and effort. One possible alternative to these approaches includes deep learning. This technique aims to automatically learn the best feature representation from the input data for a given task. The purpose of this paper is to examine whether a convolutional neural network (CNN), which only uses word embeddings as input features, can be applied successfully to classify DDIs from biomedical texts. Proposed herein, is a CNN architecture with only one hidden layer, thus making the model more computationally efficient, and we perform detailed experiments in order to determine the best settings of the model. The goal is to determine the best parameter of this basic CNN that should be considered for future research. The experimental results show that the proposed approach is promising because it attained the second position in the 2013 rankings of the DDI extraction challenge. Objective: Text and data mining play an important role in obtaining insights from Health and Hospital Information Systems. This paper presents a text mining system for detecting admissions marked as positive for several diseases: Lung Cancer, Breast Cancer, Colon Cancer, Secondary Malignant Neoplasm of Respiratory and Digestive Organs, Multiple Myeloma and Malignant Plasma Cell Neoplasms, Pneumonia, and Pulmonary Embolism. We specifically examine the effect of linking multiple data sources on text classification performance., Methods: Support Vector Machine classifiers are built for eight data source combinations, and evaluated using the metrics of Precision, Recall and F-Score. Sub-sampling techniques are used to address unbalanced datasets of medical records. We use radiology reports as an initial data source and add other sources, such as pathology reports and patient and hospital admission data, in order to assess the research question regarding the impact of the value of multiple data sources. Statistical significance is measured using the Wilcoxon signed-rank test. A second set of experiments explores aspects of the system in greater depth, focusing on Lung Cancer. We explore the impact of feature selection; analyse the learning curve; examine the effect of restricting admissions to only those containing reports from all data sources; and examine the impact of reducing the sub-sampling. These experiments provide better understanding of how to best apply text classification in the context of imbalanced data of variable completeness., Results: Radiology questions plus patient and hospital admission data contribute valuable information for detecting most of the diseases, significantly improving performance when added to radiology reports alone or to the combination of radiology and pathology reports., Conclusion: Overall, linking data sources significantly improved classification performance for all the diseases examined. Background: Anaphoric references occur ubiquitously in clinical narrative text. However, the problem, still very much an open challenge, is typically less aggressively focused on in clinical text domain applications. Furthermore, existing research on reference resolution is often conducted disjointly from real-world motivating tasks., Objective: In this paper, we present our machine-learning system that automatically performs reference resolution and a rule-based system to extract tumor characteristics, with component-based and end-to-end evaluations. Specifically, our goal was to build an algorithm that takes in tumor templates and outputs tumor characteristic, e.g. tumor number and largest tumor sizes, necessary for identifying patient liver cancer stage phenotypes., Results: Our reference resolution system reached a modest performance of 0.66 F1 for the averaged MUC, B-cubed, and CEAF scores for coreference resolution and 0.43 F1 for particularization relations. However, even this modest performance was helpful to increase the automatic tumor characteristics annotation substantially over no reference resolution., Conclusion: Experiments revealed the benefit of reference resolution even for relatively simple tumor characteristics variables such as largest tumor size. However we found that different overall variables had different tolerances to reference resolution upstream errors, highlighting the need to characterize systems by end-to-end evaluations., (Copyright © 2016 Elsevier Inc. Background: Semantic similarity estimation significantly promotes the understanding of natural language resources and supports medical decision making. Previous studies have investigated semantic similarity and relatedness estimation between biomedical terms through resources in English, such as SNOMED-CT or UMLS. However, very limited studies focused on the Chinese language, and technology on natural language processing and text mining of medical documents in China is urgently needed. Due to the lack of a complete and publicly available biomedical ontology in China, we only have access to several modest-sized ontologies with no overlaps. Although all these ontologies do not constitute a complete coverage of biomedicine, their coverage of their respective domains is acceptable. In this paper, semantic similarity estimations between Chinese biomedical terms using these multiple non-overlapping ontologies were explored as an initial study., Methods: Typical path-based and information content (IC)-based similarity measures were applied on these ontologies. From the analysis of the computed similarity scores, heterogeneity in the statistical distributions of scores derived from multiple ontologies was discovered. This heterogeneity hampers the comparability of scores and the overall accuracy of similarity estimation. This problem was addressed through a novel language-independent method by combining semantic similarity estimation and score normalization. A reference standard was also created in this study., Results: Compared with the existing task-independent normalization methods, the newly developed method exhibited superior performance on most IC-based similarity measures. The accuracy of semantic similarity estimation was enhanced through score normalization. This enhancement resulted from the mitigation of heterogeneity in the similarity scores derived from multiple ontologies., Conclusion: We demonstrated the potential necessity of score normalization when estimating semantic similarity using ontology-based measures. Customer feedback on online platforms is an unstructured database of growing importance for organizations, which, together with the rise of Natural Language Processing algorithms, is increasingly present when making decisions. In this paper, a bibliometric analysis is carried out with the intention of understanding the prevailing state of research about the adoption of sentiment analysis methods in organizations when making decisions. It is also a goal to comprehend which business sectors, and areas within the company, they are most applied, and to identify what future challenges that in this area may arise, as well as the main topics, authors, articles, countries, and universities most influential in the scientific literature. To this end, a total of 101 articles have been gathered from the Scopus and Clarivate Analytics Web of Science (WoS) databases, of which 85 were selected for analysis using the Bibliometrix tool. This study highlights the growing popularity of sentiment analysis methods combined with Multicriteria Decision Making and predictive algorithms. Twitter and Amazon are commonly used data sources, with applications across multiple sectors (supply chain, financial, etc.). Biological expression language (BEL) is one of the main formal representation models of biological networks. The primary source of information for curating biological networks in BEL representation has been literature. It remains a challenge to identify relevant articles and the corresponding evidence statements for curating and validating BEL statements. In this paper, we describe BELTracker, a tool used to retrieve and rank evidence sentences from PubMed abstracts and full-text articles for a given BEL statement (per the 2015 task requirements of BioCreative V BEL Task). The system is comprised of three main components, (i) translation of a given BEL statement to an information retrieval (IR) query, (ii) retrieval of relevant PubMed citations and (iii) finding and ranking the evidence sentences in those citations. BELTracker uses a combination of multiple approaches based on traditional IR, machine learning, and heuristics to accomplish the task. The system identified and ranked at least one fully relevant evidence sentence in the top 10 retrieved sentences for 72 out of 97 BEL statements in the test set. BELTracker achieved a precision of 0.392, 0.532 and 0.615 when evaluated with three criteria, namely full, relaxed and context criteria, respectively, by the task organizers. Our team at Mayo Clinic was the only participant in this task.
