51. Optimal checkpointing for heterogeneous chains: how to train deep neural networks with limited memory

Abstract

This paper introduces a new activation checkpointing method which allows to significantly decrease memory usage when training Deep Neural Networks with the back-propagation algorithm. Similarly to checkpoint-ing techniques coming from the literature on Automatic Differentiation, it consists in dynamically selecting the forward activations that are saved during the training phase, and then automatically recomputing missing activations from those previously recorded. We propose an original computation model that combines two types of activation savings: either only storing the layer inputs, or recording the complete history of operations that produced the outputs (this uses more memory, but requires fewer recomputations in the backward phase), and we provide an algorithm to compute the optimal computation sequence for this model. This paper also describes a PyTorch implementation that processes the entire chain, dealing with any sequential DNN whose internal layers may be arbitrarily complex and automatically executing it according to the optimal checkpointing strategy computed given a memory limit. Through extensive experiments, we show that our implementation consistently outperforms existing checkpoint-ing approaches for a large class of networks, image sizes and batch sizes.

Cette méthode, inspirée des techniques de checkpoint en Différentiation Automatique, sélectionne dynamiquement les activations sauvegardées pendant la phase avant, puis recalcule automatiquement le sactivations manquantes à partir de celles sauvegardées précédemment. Nous proposons un modèle de calcul original qui combine deux façons de sauvegarder une activation : soit ne stocker que les entrées de la couche concernée, soit enregistrer l'historique complet des opérations qui ont permis de produire les sorties (cela utilise plus de mémoire, mais nécessite moins de recalcul dans la phase arrière). Nous présentons un algorithme qui fournit la séquence de calculer la séquence à mémoire persistente optimale pour ce modèle.Cet article décrit également une implémentation dans PyTorch qui automatise le processus, peut être utilisée avec un RNN séquentiel quelconque dont les couches internes peuvent être arbitrairement complexes, et l'exécute en suivant la stratégie optimale étant donnée une limite de mémoire. À travers de nombreuses expériences, nous montrons que notre implémentation obtient invariablement de meilleures performances que les approches existantes sur une large gamme de réseaux, tailles d'images et tailles de batch.

Abstract

The structural and dynamical behaviors of the cryptophanes bearing molecules as well as their interaction with xenon are studied by using [.sup.1.H] and [.sup.128.Xe] NMR. The host molecules are shown to exist in aqueous solution under different conformations in very slow exchange whereas the cryptophanes in such conformation are unable to complex xenon.

Abstract

Longitudinal relaxation times T(sub 1) of laser-polarized xenon in water solutions containing alpha-cylodextrin and wheat nonspecific lipid transfer protein are measured. It reveals that even with an atom of high polarizability, such as xenon, the van der Waals energy is not sufficiently predominant to avoid large amplitude motions of an apolar guest around its average sites.

Abstract

International audience; In High Performance Computing, heterogeneity is now the norm with specialized accelerators like GPUs providing efficient computational power. Resulting complexity led to the development of task-based runtime systems, where complex computations are described as task graphs, and scheduling decisions are made at run-time to perform load balancing between all resources of the platforms. Developing good scheduling strategies, even at the scale of a single node, and analyzing them both theoretically and in practice is expected to have a very high impact on the performance of current HPC systems. The special case of two kinds of resources, typically CPUs and GPUs is already of great practical interest. The scheduling policy Hetero-Prio has been proposed in the context of fast multipole computations (FMM), and has been extended to general task graphs with very promising results. In this paper, we provide a theoretical study of the performance of HeteroPrio, by proving approximation bounds compared to the optimal schedule, both in the case of independent tasks and in the case of general task graphs. Interestingly, our results establish that spoliation (a technique that enables resources to restart uncompleted tasks on another resource) is enough to prove bounded approximation ratios for a list scheduling algorithm on two unrelated resources, which is known to be impossible otherwise. This result holds true both for independent and dependent tasks graphs. Additionally, we provide an experimental evaluation of HeteroPrio on real task graphs from dense linear algebra computation, that establishes its strong performance in practice.

Abstract

Burst-Buffers are high throughput and small size storage which are being used as an intermediate storage between the Parallel File System (Parallel File System) and the computational nodes of modern HPC systems. They can allow to hinder to contention to the Parallel File System, a shared resource whose read and write performance increase slower than processing power in HPC systems. A second usage is to accelerate data transfers and to hide the latency to the Parallel File System. In this paper, we concentrate on the first usage. We propose a model for Burst-Buffers and application transfers.We consider the problem of dimensioning and sharing the Burst-Buffers between several applications. This dimensioning can be done either dynamically or statically. The dynamic allocation considers that any application can use any available portion of the Burst-Buffers. The static allocation considers that when a new application enters the system, it is assigned some portion of the Burst-Buffers which cannot be used by the other applications until that application leaves the system and its data is purged from it. We show that the general sharing problem to guarantee fair performance for all applications is an NP-Complete problem. We give a polynomial time algorithms for the special case of finding the optimal buffer size such that no application is slowed down due to Parallel File System contention, both in the static and dynamic cases. Finally, we provide evaluations of our algorithms in realistic settings. We use those to discuss how to minimize the overhead of the static allocation of buffers compared to the dynamic allocation.; Nous nous intéressons à l’utilisation de Burst-Buffers en temps qu’espace de stockage intermédiaire entre les nœuds de calcul et le Système de Fichiers Parallèles (PFS). Ce dimensionnement peut être statique (à l’arrivée d’une application dans le système), ou dynamique (en fonction des demandes Entrées-Sorties).Nous montrons que le problème général de partager équitablement les buffers entre applications est NP-complet. Nous montrons que dans le cas particulier où l’on cherche à minimiser la taille totale du buffer pour qu’aucune application ne soit ralentie est résolvable en temps polynomial. Pour résoudre ce problème nous proposons un programme linéaire.Finalement nous proposons des évaluations à taille de buffer fixé pour montrer la performance de certains algorithmes naifs communs.

Abstract

In 1968 Wolfson et al. published the concept for producing energy inside the body using catalytic electrodes exposed to the body fluid as an electrolyte and utilising naturally occurring fuels such as glucose. Since then, the technology has advanced to enhance the levels of power using enzymes immobilised within three-dimensional bioelectrodes that are nanostructured. Current research in the field of enzymatic fuel cells is directed toward applying electrochemical and nanostructural expertise to increase the energy density, to increase the power density, to increase the operational stability, and to increase the voltage output. Nonetheless, biocompatibility remains the major challenge for increasing the life-time for implanted enzymatic biofuel cells. Here, we discuss the current issues for biocompatibility and suggest directions to enhance the design of biofuel cells so as to increase the life-time of implantation whilst maintaining sufficient performance to provide power for implanted medical devices. Abstract

Electroactive organic compounds could bring new chemical opportunities to further improve existing electrochemical energy‐storage technologies as they can be prepared from less‐limited resources and potentially at low environmental footprint. Among the current explored research fields, the anion–ion cell configuration appears poorly investigated although quite promising to promote the fabrication of molecular (metal‐free) rechargeable batteries. Herein, we report the synthesis and the electrochemical behavior of both Mg/Li salts of 2,5‐(dianilino)terephthalate (MgDAnT and Li2DAnT) and cross‐linked polyviologen (c‐PV2+) that can reversibly uptake/extract anions at different working potentials, enabling the assembly of full anionic organic batteries. The reversible anion ingress in MgDAnT is however accompanied by solvent co‐insertion from the electrolyte that provokes an overpotential effect during the first charge. Full anionic batteries pairing Li2DAnT with c‐PV2+ were assembled giving rise to 0.7 V as output voltage with a specific capacity of 50 mAh per gram of Li2DAnT. [ABSTRACT FROM AUTHOR]

Abstract

The structural characterization of stable complexes of pentavalent uranyl synthesized from the reaction of the complex with the bulky amine-phenolate ligand potassium salt [K.sub.2](salan-[super]t[Bu.sub.2]) or the Schiff base ligand potassium salt [K.sub.2](salophen-[super]t[Bu.sun.2]) in pyridine is described. The presence of a back-bonding interaction in the pentavalent uranyl complexes possibly contributed significantly to the observed solution stability of the [U[O.sub.2](salan-[super]t[Bu.sub.2])(py)K] and [U[O.sub.2](salophen-[super]t[Bu.sub.2])(py)K] complexes with respect to disproportionation and hydrolysis.

Abstract

In large scale Internet platforms, measuring the available bandwidth between nodes of the platform is difficult and costly. However, having access to this information allows to design clever algorithms to optimize resource usage for some collective communications, like broadcasting a message or organizing master/slave computations. In this paper, we analyze the feasibility to provide estimations, based on a limited number of measurements, for the point-to-point available bandwidth values, and for the congestion which happens when several communications take place at the same time. We present a dataset obtained with both types of measurements performed on a set of nodes from the PlanetLab platform. We show that matrix factorization techniques are quite efficient at predicting point-to-point available bandwidth, but are not adapted for congestion analysis. However, a LastMile modeling of the platform allows to perform congestion predictions with a reasonable level of accuracy, even with a small amount of information, despite the variability of the measured platform.

Abstract

International audience; The tremendous increase in the size and heterogeneity of supercomputers makes it very difficult to predict the performance of a scheduling algorithm. In this context, relying on purely static scheduling and resource allocation strategies, that make scheduling and allocation decisions based on the dependency graph and the platform description, is expected to lead to large and unpredictable makespans whenever the behavior of the platform does not match the predictions. For this reason, the common practice in most runtime libraries is to rely on purely dynamic scheduling strategies, that make short-sighted scheduling decisions at runtime based on the estimations of the duration of the different tasks on the different available resources and on the state of the machine. In this paper, we consider the special case of Matrix Multiplication, for which a number of static allocation algorithms to minimize the amount of communications have been proposed. Through a set of extensive simulations, we analyze the behavior of static, dynamic, and hybrid strategies, and we assess the possible benefits of introducing more static knowledge and allocation decisions in runtime libraries.

Abstract

The problem of partitioning dense matrices into sets of sub-matrices has received increased attention recently and is crucial when considering dense linear algebra and kernels with similar communication patterns on heterogeneous platforms. The problem of load balancing and minimizing communication is traditionally reducible to an optimization problem that involves partitioning a square into rectangles. This problem has been proven to be NP-Complete for an arbitrary number of partitions. In this paper, we present recent approaches that relax the restriction that all partitions be rectangles. The first approach uses an original mathematical technique to find the exact optimal partitioning. Due to the complexity of the technique, it has been developed for a small number of partitions only. However, even at a small scale, the optimal partitions found by this approach are often non-rectangular and sometimes non-intuitive. The second approach is the study of approximate partitioning methods utilizing recursive partitioning algorithms. In particular we use the work on optimal partitioning to improve pre-existing algorithms. In this paper we discuss the different perspectives this approach opens and present two algorithms, SNRPP which is a $\sqrt{\frac{3}{2}}$ approximation, and NRPP which is a $\frac{2}{\sqrt{3}}$ approximation. While sub-optimal, the NRRP approach works for an arbitrary number of partitions. We use the first exact approach to analyse how close to the known optimal solutions the NRRP algorithm is for small numbers of partitions. [ABSTRACT FROM AUTHOR]

Dans cet article, nous présentons bedibe, la combinaison de mesures de bande passante effectuées sur Planet-Lab et d'un logiciel pour faciliter l'écriture et l'étude d'algorithmes pour la prédiction de bande passante. bedibe inclut les implémentations des meilleures solutions de la littérature, et a pour but de faciliter la comparaison des résultats obtenus par les différentes équipes qui travaillent sur ce thème.

Abstract

This paper investigates the execution of tree-shaped task graphs using multiple processors. Each edge of such a tree represents some large data. A task can only be executed if all input and output data fit into memory, and a data can only be removed from memory after the completion of the task that uses it as an input data. Such trees arise, for instance, in the multifrontal method of sparse matrix factorization. The peak memory needed for the processing of the entire tree depends on the execution order of the tasks. With one processor the objective of the tree traversal is to minimize the required memory. This problem was well studied and optimal polynomial algorithms were proposed. Here, we extend the problem by considering multiple processors, which is of obvious interest in the application area of matrix factorization. With multiple processors comes the additional objective to minimize the time needed to traverse the tree, i.e., to minimize the makespan. Not surprisingly, this problem proves to be much harder than the sequential one. We study the computational complexity of this problem and provide inapproximability results even for unit weight trees. We design a series of practical heuristics achieving different trade-offs between the minimization of peak memory usage and makespan. Some of these heuristics are able to process a tree while keeping the memory usage under a given memory limit. The different heuristics are evaluated in an extensive experimental evaluation using realistic trees.; Dans ce rapport, nous nous intéressons au traitement d'arbres de tâches par plusieurs processeurs. Chaque arête d'un tel arbre représente un gros fichier d'entrée/sortie. Une tâche peut être traitée seulement si l'ensemble de ses fichiers d'entrée et de sortie peut résider en mémoire, et un fichier ne peut être retiré de la mémoire que lorsqu'il a été traité. De tels arbres surviennent, par exemple, lors de la factorisation de matrices creuses par des méthodes multifrontales. La quantité de mémoire nécessaire dépend de l'ordre de traitement des tâches. Avec un seul processeur, l'objectif est naturellement de minimiser la quantité de mémoire requise. Ce problème a déjà été étudié et des algorithmes polynomiaux ont été proposés. Nous étendons ce problème en considérant plusieurs processeurs, ce qui est d'un intérêt évident pour le problème de la factorisation de grandes matrices. Avec plusieurs processeurs se pose également le problème de la minimisation du temps nécessaire pour traiter l'arbre. Nous montrons que comme attendu, ce problème est bien plus compliqué que dans le cas séquentiel. Nous étudions la complexité de ce problème et nous fournissons des résultats d'inaproximabilité, même dans le cas de poids unitaires. Nous proposons plusieurs heuristiques qui obtiennent différents compromis entre mémoire et temps d'exécution. Certaines d'entre elles sont capables de traiter l'arbre tout en gardant la consommation mémoire inférieure à une limite donnée. Nous analysons les performances de toutes ces heuristiques par une large campagne de simulations utilisant des arbres réalistes.

Abstract

The study of parallel and distributed applications and platforms, whether in the cluster, grid, peer-to-peer, volunteer, or cloud computing domain, often mandates empirical evaluation of proposed algorithm and system solutions via simulation. Unlike direct experimentation via an application deployment on a real-world testbed, simulation enables fully repeatable and configurable experiments that can often be conducted quickly for arbitrary hypothetical scenarios. In spite of these promises, current simulation practice is often not conducive to obtaining scientifically sound results. State-of-the-art simulators are often not validated and their accuracy is unknown. Furthermore, due to the lack of accepted simulation frameworks and of transparent simulation methodologies, published simulation results are rarely reproducible. We highlight recent advances made in the context of the SimGrid simulation framework in a view to addressing this predicament across the aforementioned domains. These advances, which pertain both to science and engineering, together lead to unprecedented combinations of simulation accuracy and scalability, allowing the user to trade off one for the other. They also enhance simulation usability and reusability so as to promote an Open Science approach for simulation-based research in the field.; L'étude de systèmes et applications parallèles et distribués, qu'il s'agisse de clusters, de grilles, de systèmes pair-à-pair de volunteer computing, ou de cloud, demandent souvent l'évaluation empirique par simulation des algorithmes et solutions proposés. Contrairement à l'expérimentation directe par déploiement d'applications sur des plates-formes réelles, la simulation permet des expériences reproductibles pouvant être menée rapidement sur n'importe quel scénario hypothétique. Malgré ces avantages théoriques, les pratiques actuelles en matière de simulation ne permettent souvent pas d'obtenir des résultats scientifiquement éprouvés. Les simulateurs classiques sont trop souvent validés et leur réalisme n'est pas démontré. De plus, le manque d'environnements de simulation communément acceptés et de méthodologies classiques de simulation font que les résultats publiés grâce à cette approche sont rarement reproductibles par la communauté. Nous présentons dans cet article les avancées récentes dans le contexte de l'environnement SimGrid pour répondre à ces difficultés. Ces avancées, comprenant à la fois des aspects techniques et scientifiques, rendent possible une combinaison inégalée de réalisme et précision de simulation et d'extensibilité. Cela permet aux utilisateurs de choisir le grain des modèles utilisés pour ses simulations en fonction de ses besoins de réalisme et d'extensibilité. Les travaux présentés ici améliorent également l'utilisabilité et la réutilisabilité de façon à promouvoir l'approche d'Open Science pour les recherches basées sur la simulation dans notre domaine.

Abstract

In this paper, we consider the problem of the online allocation of a very large number of identical tasks on a master-slave platform. Initially, several masters hold or generate tasks that are transfered and processed by slave nodes. The goal is to maximize the overall throughput achieved using this platform, i.e., the (fractional) number of tasks that can be processed within one time unit. We model the communications using the so-called bounded degree multi-port model, in which several communications can be handled by a master node simultaneously, provided that bandwidths limitation are not exceeded and that a given server is not involved in more simultaneous communications than its maximal degree. Under this model, it has been proved that maximizing the throughput (MTBD problem) is NP-Complete in the strong sense but that a small additive resource augmentation (of 1) on the servers degrees is enough to find in polynomial time a solution that achieves at least the optimal throughput. In this paper, we consider the reasonable setting where the set of slave processors is not known in advance but rather join and leave the system at any time, i.e., the online version of MTBD. We prove that no fully online algorithm (where nodes cannot be disconnected even if they do not leave the system) can achieve a constant approximation ratio, whatever the resource augmentation on servers degrees. Then, we prove that it is possible to maintain the optimal solution at the cost of at most one change per server each time a new node joins and leave the system. At last, we propose several other greedy heuristics to solve the online problem and we compare the performance (in terms of throughput) and the cost (in terms of disconnexions and reconnections) of proposed algorithms through a set of extensive simulation results.

We explain why such models have been used and why they may be irrelevant to current applications and current platforms. Then we present through a few simple examples the influence of these models on the complexity of the corresponding problems.

Abstract

International audience; Dans cet article, nous considérons l'allocation dynamique (online) d'un très grand nombre de tâches identiques et indépendantes sur une plate-forme maîtres-esclaves. Initialement, plusieurs nœuds maîtres possèdent ou génèrent les tâches qui sont ensuite transférées et traitées par des nœuds esclaves. L'objectif est de maximiser le débit (i.e., le nombre fractionnaire de tâches qui peut être traité en une unité de temps, en régime permanent, par la plate-forme). Nous considérons que les communications se déroulent suivant le modèle multi-port à degré borné, dans lequel plusieurs communications peuvent avoir lieu simultanément sous réserve qu'aucune bande passante ne soit dépassée et qu'aucun serveur n'ouvre simultanément un nombre de connections supérieur à son degré maximal. Sous ce modèle, la maximisation du débit correspond au problème Maximum-Througput- Bounded-Degree (MTBD) qui a été analysé dans~\cite{beaumont08}. Il a été montré que le problème est NP-Complet au sens fort mais qu'une augmentation de ressources minimale (de 1) sur le degré maximal des serveurs permet de le résoudre en temps polynomial. Dans cet article, nous considérons une extension de MTBD à la situation plus réaliste, dans le contexte des plates-formes de calcul à grande échelle, dans laquelle les nœuds esclaves rejoignent et quittent dynamiquement la plate-forme à des instants arbitraires (problème online MTBD). Nous montrons tout d'abord qu'aucun algorithme complètement à la volée (c.-à.-d. qui n'autorise pas les déconnections) ne peut conduire à un facteur d'approximation constant, quelle que soit l'augmentation de ressources utilisée. Ensuite, nous montrons qu'il est en fait possible de maintenir à tout instant la solution optimale (avec une augmentation de ressource additive de 1) en ne réalisant à chaque modification de la plate-forme qu'une déconnection et qu'une nouvelle connection par maître.

Abstract

We consider the resource clustering problem in large scale distributed platforms, such as BOINC, WCG or Folding@home. In this context, applications mostly consist in a huge set of independent tasks, with the additional constraint that each task should be executed on a single computing resource. We aim at removing this last constraint, by allowing a task to be executed on a (small) set of resources. Indeed, for problems involving large data sets, very few resources may be able to store the data associated to a task, and therefore may be able to participate in the computations. Our goal is to propose a distributed algorithm for a large set of resources that enables to build clusters, each of which will be responsible for processing a task and storing associated data. From an algorithmic point of view, this corresponds to a bin covering problem with an additional distance constraint. Each resource is associated to a weight (its capacity) and a position in a metric space (its location, based on network coordinates such as those obtained with Vivaldi), and the aim is to build a maximal number of clusters, such that the aggregated power of each cluster (the sum of the weights of its resources) is large enough and such that the distance between two resources belonging to the same cluster is kept small (in order to minimize intra-cluster communication latencies). In this paper, we describe a generic 2-phases algorithm, based on resource augmentation and whose approximation ratio is 1/3. We also propose a distributed version of this algorithm when the metric space is $\mathbb{Q}^D$ (for a small value of $D$) and the $L_{\infty}$ norm is used to define distances. This algorithm takes $O((4^D) \log^2n)$ rounds and $O((4^D)n\log n)$ messages both in expectation and with high probability,where $n$ is the total number of hosts.

Abstract

Silicon nanoparticles (NPs) serve a wide range of optical, electronic, and biological applications. Chemical grafting of various molecules to Si NPs can help to passivate their reactive surfaces, 'fine-tune' their properties, or even give them further interesting features. In this work, 1H, 13C, and 29Si solid-state NMR spectroscopy has been combined with density functional theory calculations to study the surface chemistry of hydride-terminated and alkyl-functionalized Si NPs. This combination of techniques yields assignments for the observed chemical shifts, including the contributions resulting from different surface planes, and highlights the presence of physisorbed water. Resonances from near-surface 13C nuclei were shown to be substantially broadened due to surface disorder and it is demonstrated that in an ambient environment hydride-terminated Si NPs undergo fast back-bond oxidation, whereas long-chain alkyl-functionalized Si NPs undergo slow oxidation. Furthermore, the combination of NMR spectroscopy and DFT calculations showed that the employed hydrosilylation reaction involves anti-Markovnikov addition of the 1-alkene to the surface of the Si NPs.
