Abstract

Most of Python and R scientific packages incorporate compiled scientific libraries to speed up the code and reuse legacy libraries. While several semi-automatic solutions exist to wrap these compiled libraries, the process of wrapping a large library is cumbersome and time consuming. In this paper, we introduce AutoWIG, a Python package that wraps automatically compiled libraries into high-level languages using LLVM/Clang technologies and the Mako templating engine. Our approach is automatic, extensible, and applies to complex C++ libraries, composed of thousands of classes or incorporating modern meta-programming constructs.

Abstract

We present the early installment of the third Gaia data release, Gaia EDR3, consisting of astrometry and photometry for 1.8 billion sources brighter than magnitude 21, complemented with the list of radial velocities from Gaia DR2. Gaia EDR3 contains celestial positions and the apparent brightness in G for approximately 1.8 billion sources. For 1.5 billion of those sources, parallaxes, proper motions, and the (G_BP-G_RP) colour are also available. The passbands for G, G_BP, and G_RP are provided as part of the release. For ease of use, the 7 million radial velocities from Gaia DR2 are included in this release, after the removal of a small number of spurious values. New radial velocities will appear as part of Gaia DR3. Finally, Gaia EDR3 represents an updated materialisation of the celestial reference frame (CRF) in the optical, the Gaia-CRF3, which is based solely on extragalactic sources. The creation of the source list for Gaia EDR3 includes enhancements that make it more robust with respect to high proper motion stars, and the disturbing effects of spurious and partially resolved sources. The source list is largely the same as that for Gaia DR2, but it does feature new sources and there are some notable changes. The source list will not change for Gaia DR3. Gaia EDR3 represents a significant advance over Gaia DR2, with parallax precisions increased by 30 percent, proper motion precisions increased by a factor of 2, and the systematic errors in the astrometry suppressed by 30--40 percent for the parallaxes and by a factor ~2.5 for the proper motions. The photometry also features increased precision, but above all much better homogeneity across colour, magnitude, and celestial position. A single passband for G, G_BP, and G_RP is valid over the entire magnitude and colour range, with no systematics above the 1 percent level.

Abstract

International audience; The era of multi-messenger astrophysics with Gravitational Waves (GW) requires the exploration and development of suitable methods and tools for real-time analysis as well as post-processing activities. The irregular and complex shapes of the GW sky localizations represent a new challenge for observational astronomers, who need to work with fast tiling, catalog queries, transient localizations, visibility and sky map comparisons. Here we show how gravitational-wave sky maps can be easily and efficiently visualized and processed using Multi-Order Coverage (MOC) maps. These maps are based on HEALPix sky tessellation which uses both Python language and the recent implementation in Aladin Desktop/Lite. In addition to this, we describe a specific interactive script, named GWsky, that we developed to effectively tile the sky localization of a gravitational-wave event providing accurate telescope pointings. We also show applications of these methods and tools for educational purposes in Virtual Reality Apps, high resolution images, and basic sonification of the GW sky maps.Finally, we describe possible evolutions of such implementations when three or more ground-based interferometers will be involved in a gravitational-wave source localization (i.e. Virgo,LIGO–Hanford, LIGO–Livingston, KAGRA, LIGO–India) with a corresponding increase of the sky map resolution.

Abstract

International audience; What do Cepheid stars, Binary Neutron stars, Supernovae explosions and Active Galactic Nuclei have in common? They are all variable objects, although the physical processes and the associated time-scales that govern their variability can be very different (pulsations, collapse, accretion, bursts, … with characteristic time-scales from milliseconds to hundreds of years). Some events can trigger follow-up observations and a fast reaction to those events can be crucial to determining the nature of the object. To better understand the nature of these objects and the mechanism behind the source of variation a multi-wavelength and even multi-messenger approach is often needed. In 2017 for the first time there was a direct detection of gravitational waves and electromagnetic emission from colliding neutron stars. The discovery involved more than 70 ground and space based telescopes and more than 3000 astronomers. GW170817 beyond being of great relevance by its own illustrates at the highest level the need from the Time Domain Astronomy community to transmit events, collect and share information and to coordinate observations. The Virtual Observatory (VO) should match the common needs of the different scientific use cases. In this paper, we give some highlights of the work on enabling Time Domain Astronomy in the VO, and coordinating the international effort in IVOA, part of which has been done within the ASTERICS DADI package. This includes standards for spatial and temporal coverage, and Time Domain data as will be needed for Time Domain Multi-Messenger Astronomy. Other highlights include prototype visualisation tools taking into account the temporal dimension, and tools for fast cross-matching.

Abstract

International audience; The Europlanet H2020 program started on 1/9/2015 for 4 years. It includes an activity to adapt Virtual Observatory (VO) techniques to Planetary Science data called VESPA. The objective is to facilitate searches in big archives as well as sparse databases, to provide simple data access and on-line visualization, and to allow small data providers to make their data available in an interoperable environment with minimum effort The VESPA system, based on a prototype developed in a previous program [1], has been hugely improved during the first two years of Europlanet H2020: the infrastructure has been upgraded to describe data in many fields more accurately; the main user search interface (http://vespa.obspm.fr) has been redesigned to provide more flexibility; alternative ways to access Planetary Science data services from VO tools have been implemented; VO tools are being improved to handle specificities of Solar System data, e.g. measurements in reflected light, coordinate systems, etc. Current steps include the development of a connection between the VO world and GIS tools, and integration of Heliophysics, planetary plasmas, and mineral spectroscopy data to support of the analysis of observations.Existing data services have been updated, and new ones have been designed. The global objective is already overstepped, with 34 services open and 20 more being finalized.A procedure to install data services has been documented, and hands-on sessions are organized twice a year at EGU and EPSC; this is intended to favour the installation of services by individual research teams, e.g. to distribute derived data related to a published study. In complement, regular discussions are held with big data providers, starting with space agencies (IPDA). Common projects with ESA and NASA’s PDS have been engaged, with the goal to connect PDS4 and EPN-TAP. In parallel, a Solar System Interest Group has just been started in IVOA; the goal is here to adapt existing astronomy standards to Planetary Science.

Abstract

The Python programming language is one of the most popular language in scientific computing. However, most scientific Python packages incorporates C and C++ libraries. While several semi-automatic solutions and tools exist to wrap C++ libraries (Cython, Boost.Python and SWIG), the process of wrapping a large C++ library is cumbersome and time consuming. Some solutions have been developed in the past (e.g. Py++) but require to write complex code to automate the process, and rely on technologies that are not maintained. AutoWIG relies on the LLVM/Clang technology for parsing C/C++ code and the Mako templating engine for generating Boost.Python wrappers. Rather than having to write parsers in Python such as in Py++, the approach is similar to XDress, but for Boost.Python wrappers instead of Cython wrappers. We illustrate the usage of AutoWIG on a complex collection of C++ libraries for statistical analysis.

Abstract

The VESPA data access system focuses on applying Virtual Observatory (VO) standards and tools to Planetary Science. Building on a previous EC-funded Europlanet program, it has reached maturity during the first year of a new Europlanet 2020 program (started in 2015 for 4 years). The infrastructure has been upgraded to handle many fields of Solar System studies, with a focus both on users and data providers. This paper describes the broad lines of the current VESPA infrastructure as seen by a potential user, and provides examples of real use cases in several thematic areas. This document presents HiPS, a hierarchical scheme for the description, storage and access of sky survey data. The system is based on hierarchical tiling of sky regions at finer and finer spatial resolution which facilitates a progressive view of a survey, and supports multi-resolution zooming and panning. HiPS uses the HEALPix tessellation of the sky as the basis for the scheme and is implemented as a simple file structure with a direct indexing scheme that leads to practical implementations.

Abstract

International audience; Research focus: Like many other tropical trees, mango tree is characterized by strong phenologicalasynchronisms between and within trees, entailing patchiness. Patchiness is characterized byclumps of either vegetative or reproductive growth units (GUs) within the canopy: while some partsof the tree canopy develop vegetative GUs, others may remain in rest or produce inflorescences atthe same time. These asynchronisms concern more or less large branching systems. The objectivehere is to define statistical methodology to identify and characterize patchiness patterns. Methods: Tree-indexed data are used as plant architecture representations and it is assumed thatpatches can be assimilated to a partition of tree-indexed data into subtrees. It is therefore assumedthat there are subtrees within which the characteristics of the botanical entities follow the same ornearly the same distribution and between which these characteristics have different distributions.The detection of such subtrees can thus be stated as tree-indexed data segmentation. This is theanalog of the sequence segmentation problem in the context of tree-indexed data. The output of thesegmentation procedure is a partition of trees such that each subtree is different from each otherwhile two non-adjacent subtrees can be very similar. We therefore propose a two-stage treesegmentation/clustering algorithm based on the previous segmentation procedure combined with amixture model in order to group non-adjacent similar subtrees. The mango trees were located in theexperimental orchard of the CIRAD research station in Saint-Pierre, Réunion Island. Five mangotrees were described at the GU scale for 7 cultivars (Cogshall, Jose, Kensington Pride, Irwin, Kent,Nam Doc Mai, Tommy Atkins). These trees were fully described for 2 growth cycles.Results: The patches detected using the tree segmentation/clustering algorithm had variouscompositions and sizes. The empirical distributions of patch size were used to compare cultivarbehaviours. Irwin had the largest patches, in contrast to Tommy Atkins that had the smallestpatches. Jose was a the cultivar with the most heterogeneous patch sizes. Maximum a posterioriassignment of subtrees to clusters yields information about patch type distributions in cultivars. Themost marked differences concerned Tommy Atkins, which had only 2 categories of patches, withflowering patches being quasi-absent and partly compensated by a significant proportion of flowersin resting patches. Conclusions: We here propose a new approach for characterizing mango tree patchiness. Thisenabled to compare the phenology and architecture of mango cultivars on a more objective basis.One strength of this approach is the representation of non-local dependencies within tree-indexeddata. This is a mandatory property for identifying patchiness patterns at various scales within treesand we expect numerous application of this new paradigm for analysing tree-indexed data.

Abstract

The mango tree architecture can be defined as an arborescence of vegetative growth units and inflorescences in terminal position. The vegetative and reproductive development of the mango tree is affected by endogenous structural and temporal factors and their interplays. This could explain for example the well-known phenological asynchronisms within and between trees. However, the relative importance of these factors in the architectural development has not yet been assessed. For this purpose, we designed a model of mango tree architectural development. In this model, the appearance of growth units and inflorescences was decomposed into elementary events describing the occurrence, the intensity and the timing of vegetative and reproductive development. The corresponding probabilities were estimated using generalized linear models (GLMs) and were affected by different structural and temporal factors, such as the apical or lateral position, or the vegetative or reproductive fate, of the previous growth unit. GLMs were estimated on the basis of mango tree architectures, cultivar Cogshall, measured during two production cycles in Reunion Island. A model of architectural development was then designed using the L-systems formalism and consisted in successive applications of development rules in order to assemble in parallel new units in different topological positions and with different fates. As a result, a simulation of the model gave an integrative view of the dynamics of the population of growth units and inflorescences of the tree. We could assess in this way more precisely the impact of the structural and temporal factors on the vegetative and reproductive development of the mango tree by comparing simulated with actual tree architectures. Additionally, a 3D representation could be estimated to visualise the generated structures. As a perspective, this model of architectural development is a cornerstone for an integrative crop model of the mango tree including carbon-and water-related ecophysiological processes for mango fruit development (see poster of Gretchi et al. in this symposium). Abstract

Scientific exploitation of the ever increasing volumes of astronomical data requires efficient and practical methods for data access, visualisation, and analysis. Hierarchical sky tessellation techniques enable a multi-resolution approach to organising data on angular scales from the full sky down to the individual image pixels. Aims. We aim to show that the Hierarchical progressive survey (HiPS) scheme for describing astronomical images, source catalogues, and three-dimensional data cubes is a practical solution to managing large volumes of heterogeneous data and that it enables a new level of scientific interoperability across large collections of data of these different data types. Methods. HiPS uses the HEALPix tessellation of the sphere to define a hierarchical tile and pixel structure to describe and organise astronomical data. HiPS is designed to conserve the scientific properties of the data alongside both visualisation considerations and emphasis on the ease of implementation. We describe the development of HiPS to manage a large number of diverse image surveys, as well as the extension of hierarchical image systems to cube and catalogue data. We demonstrate the interoperability of HiPS and Multi-Order Coverage (MOC) maps and highlight the HiPS mechanism to provide links to the original data. Results. Hierarchical progressive surveys have been generated by various data centres and groups for ~200 data collections including many wide area sky surveys, and archives of pointed observations. These can be accessed and visualised in Aladin, Aladin Lite, and other applications. HiPS provides a basis for further innovations in the use of hierarchical data structures to facilitate the description and statistical analysis of large astronomical data sets., Comment: 21 pages, 6 figures. Abstract

International audience; We address the inference of discrete-state models for tree-structured data. Our aim is to introduce parametric multitype branching processes that can be efficiently estimated on the basis of data of limited size. Each generation distribution within this macroscopic model is modeled by a partially directed acyclic graphical model. The estimation of each graphical model relies on a greedy algorithm for graph selection. We present an algorithm for discrete graphical model which is applied on multivariate count data. The proposed modeling approach is illustrated on plant architecture datasets.

Abstract

International audience; Multivariate count data are defined as the number of items of different categories issued from sampling within a population, which individuals are grouped into categories. The analysis of multivariate count data is a recurrent and crucial issue in numerous modelling problems, particularly in the fields of biology and ecology (where the data can represent, for example, children counts associated with multitype branching processes), sociology and econometrics. We focus on I) Identifying categories that appear simultaneously, or on the contrary that are mutually exclusive. This is achieved by identifying conditional independence relationships between the variables; II)Building parsimonious parametric models consistent with these relationships; III) Characterising and testing the effects of covariates on the joint distribution of the counts. To achieve these goals, we propose an approach based on graphical probabilistic models, and more specifically partially directed acyclic graphs.

The set of available sky images consists of the STScI Digitized Sky Surveys, completed with high resolution images of crowded regions scanned at the MAMA facility in Paris.
