Spatial and temporal distribution of water and nitrogen supply affects soil-borne nitrous oxide (N2O) emissions. In this study, the effects of different irrigation technologies (no irrigation, sprinkler irrigation and drip irrigation) and nitrogen (N) application types (broadcasted and dissolved in irrigation water) on N2O emissions and the potentially underlying, genetically determined microbial processes were investigated over an entire season in potato cropping. N2O fluxes were highest during the first half of the season and mostly affected by the applied water volume rather than the N application types. The comparison of the different water application types revealed that nitrifier denitrification might potentially be the dominant source of N2O emissions, especially under sprinkler irrigation. The type of N fertilizer supply, broadcasted application or dissolved in irrigation water, showed only minor differences in the potential microbial community functionality. N2O production in both treatments was most likely also dominated by nitrifier denitrification, while the process of denitrification might be feasible too. Even though the current agronomic management measures generally meet the crop demand of water and N, it might be recommendable to adapt the time of application considering that potatoes mainly require N at later growth stages which could also reduce N2O emissions at the same time. Top–down control by nematodes over soil microorganisms – considered to be stronger over bacteria than over fungi – may dampen microbial responses to global changes in tundra. To test whether large grazers alter the responses of belowground trophic networks to global changes, we employed factorial warming and nitrogen fertilization treatments in adjacent sites with different reindeer grazing intensities for the past 50 years. Lightly grazed tundra is dominated by dwarf shrubs and a more fungal‐based microbial community, while in heavily grazed tundra the high reindeer densities during autumn migration have induced a shift into graminoids and a more bacterial‐based microbial community. We analysed the soil micro‐food web (i.e. the nematode density, trophic structure and species composition) as well as fungal, bacterial and total phospholipid fatty acids (PLFAs) after four growing seasons of warming and fertilization both before and during reindeer migration. We predicted that bacterivore densities are higher and fungivore densities lower under heavy than light grazing (i.e. nematode populations before migration reflect grazing effects via the base of the food web), whereas reindeer migration induces a negative impact on nematode densities under heavy grazing (disturbance by trampling is the driving factor). We further predicted that nematodes negate treatment effects on microbial biomass to a stronger extent in the bacterial‐based heavily grazed tundra than in the fungal‐based lightly grazed tundra. Fungivore densities were higher under light than under heavy grazing, but nematodes did not respond to trampling. Warming increased fungivores and the fungal PLFAs irrespective of grazing and timing but, under heavy grazing, it increased bacterivores while the bacterial PLFAs remained steady. Fertilization increased carnivores and influenced nematode species composition, diversity and maturity interactively with warming. Our data suggest that large grazers affect tundra soil nematodes via bottom–up effects through microbial community composition and biomass, which in turn may alter the strength of their top–down control over soil bacteria under climate warming. Free-living nematodes harbor and disseminate various soil-borne bacterial pathogens. Whether they function as vectors or environmental reservoirs for the aquatic L. pneumophila, the causative agent of Legionnaires' disease, is unknown. A survey screening of biofilms of natural (swimming lakes) and technical (cooling towers) water habitats in Germany revealed that nematodes can act as potential reservoirs, vectors or grazers of L. pneumophila in cooling towers. Consequently, the nematode species Plectus similis and L. pneumophila were isolated from the same cooling tower biofilm and taken into a monoxenic culture. Using pharyngeal pumping assays, potential feeding relationships between P. similis and different L. pneumophila strains and mutants were examined and compared with Plectus sp., a species isolated from a L. pneumophila-positive thermal source biofilm. The assays showed that bacterial suspensions and supernatants of the L. pneumophila cooling tower isolate KV02 decreased pumping rate and feeding activity in nematodes. However, assays investigating the hypothesized negative impact of Legionella's major secretory protein ProA on pumping rate revealed opposite effects on nematodes, which points to a species-specific response to ProA. To extend the food chain by a further trophic level, Acanthamoebae castellanii infected with L. pneumphila KV02 were offered to nematodes. The pumping rates of P. similis increased when fed with L. pneumophila-infected A. castellanii, while Plectus sp. pumping rates were similar when fed either infected or non-infected A. castellanii. This study revealed that cooling towers are the main water bodies where L. pneumophila and free-living nematodes coexist and is the first step in elucidating the trophic links between coexisting taxa from that habitat. Numerous lab and field studies have reported the potential of soil predatory mites for the biological control of plant-parasitic nematodes and arthropods pests. Most of these studies have utilized biocontrol agents in augmentative releases, essentially controlling the pest with the released predators. While this may be a valid approach, we hypothesize that conservation of soil mite predators with available, suitable, and accessible free-living nematodes as prey, will provide better agricultural ecosystem performance and long-range sustainability. In this manuscript, we review the relevant studies on soil predatory mite–nematode interactions and highlight their potential for conservation biological control of soil-borne pests. Fairy rings promoting circular greening belts in the vegetation can shape soil microbial communities by altering soil conditions. Knowledge about soil variables involved in this process is incomplete. We characterised the soil microbial communities of six fairy rings in a montane grassland using phospholipid fatty acid (PLFA) profiling, and studied if changes in soil properties corresponded to changes in soil microbial PLFA patterns. Exchangeable potassium (K) decreased inside the current rings, while soil moisture increased in the zones where the greening belts were two years before sampling (R2015). Fairy ring associated changes in PLFA composition were highly related to soil K. Gram‐negative bacteria were associated with the zones outside the ring with the highest K content, whereas Gram‐positive bacteria proportions increased inside the ring‐affected zones. An environmental stress indicator, the iso to anteiso ratio of PLFA 17:0, decreased in the R2015 zones, coinciding with the highest soil moisture contents. Our findings highlight the unreported importance of soil K in fairy ring dynamics affecting microbial communities. This common omission could lead to incorrect conclusions. Hence, the effects of fairy rings on soil should be further tested. Carbon (C) cycling is crucial to agroecosystem functioning. Important determinants for the belowground C flow are soil food webs, with microorganisms and microfaunal grazers, i.e., nematodes, as key biota. The present study investigates the incorporation of plant-derived C into the nematode micro-food web under two different cropping systems, grassland (ryegrass (Lolium perenne L.) and white clover (Trifolium repens L.)) and agroforest (willow (Salix schwerinii Wolf and Salix viminalis L)). To quantify the C flux from the plant into the soil micro-food web, grass and willow were pulse-labeled with 13CO2 and the incorporation of 13C into the nematode trophic groups was monitored 3, 7, 14 and 28 days after labeling. The natural stable isotope signals (13C/12C, 15N/14N) were analyzed to determine the structure of the nematode micro-food web. The natural isotopic δ15N signal revealed different trophic levels for omnivores and predators in grassland and agroforest soils. The incorporation of plant C into nematode tissue was detectable three days after 13CO2 labeling with the highest and fastest C allocation in plant feeders in grassland, and in fungal feeders in agroforest soil. C flux dynamics between the aboveground vegetation and belowground micro-food web varied with cropping system. This demonstrates that crop-specific translocation of C affects the multitrophic interactions in the root environment, which in turn can alter soil nutrient cycling. [ABSTRACT FROM AUTHOR]

Quantitative fatty acid signature analysis (QFASA) as a biochemical tool to study the diet composition of predators is frequently used in marine ecology to infer trophic links in vertebrate consumers. However, the potential and challenges of this method in other ecosystems have only recently been studied. The application in soil ecosystems leads to hurdles not encountered in the marine, such as the low similarity of fatty acid signatures between resource and consumer. So far, diet estimation attempts have been semisuccessful, necessitating to adapt QFASA for use in soil food webs. Dietary fat content may play an important role, as it influences consumer metabolism, and thus calibration coefficients for fatty acid trophic transfer. A series of feeding trials with baker's yeast spiked with five different pure fatty acids at various concentrations was conducted with Collembola, and the changes in calibration coefficients were observed. From there, equations were gained through regression analysis and new sets of calibration coefficients were calculated. QFASA was applied on a range of basal resources and the results compared with previously defined calibration coefficients. Calibration coefficients changed with the proportion of fatty acids in the diet and differed between the three Collembolan species. The re‐estimation of diets showed an improvement of model performance by the new calibration coefficients and indicated several modes of fatty acid assimilation. These greatly influence the outcome of diet estimation, for example, algal and bacterial diets are likely underestimated due to high metabolic turnover rates. The application of QFASA in soil ecosystems remains challenging. The variation in calibration coefficients and the resulting decrease in estimation deviation indicate the merit of calculating calibration coefficients from consumer signatures through linear or exponential equations. Summary: In an arable field the herbivore and detritivore soil food chains were manipulated by the following treatments: maize as crop, amendment with maize litter and bare soil, representing labile rhizodeposits, recalcitrant plant debris and soil organic matter as major resource, respectively. Samples from top soil, rooted zone and root-free zone were collected in two consecutive years. The impact of these differences in resource availability and quality on the nematode community composition, Maturity Index (MI), diversity ( H ′ ) and metabolic footprints was assessed. Plant feeders were fostered by the presence of maize and fungal feeders by litter amendment. Correspondingly, non-parametric multidimensional scaling showed that nematode community structure was most different between plant and litter plots, while bare soil was nested in-between. This indicates that resource depletion under bare soil did not result in distinctly different nematode assemblages. The MI was low and similar across treatments and depths, reflecting soil disturbance by arable management. Nematode diversity was highest under the crop in the second year, which mirrors the general positive impact of plants on belowground processes. However, the composite footprint showed that the removal of plants from the system had an overall low impact on the metabolic response of the nematode community. Taken together, this indicates a considerable resilience of the soil food web to the disruption of both the root and detrital carbon channel over at least two vegetation periods. Soil food webs are important drivers for key ecological functions in terrestrial systems such as carbon and nutrient cycling. However, soil food web models generally lack quantitative data, mainly due to the shortage in high-throughput methods to describe energy flows. In marine environments, multivariate optimization models (Quantitative Fatty Acid Signature Analysis) and Bayesian approaches (source-tracking algorithm) were established to predict the proportion of predator diets using lipids as tracers. A premise for the application of such models to soil systems is to acquire the fatty acid pattern of a broad range of resources and to reveal potential overlap in their signatures. We present a comprehensive comparison of lipid pattern across widespread taxa of plants (leaves and roots, n = 48), algae (n = 59), fungi (n = 60), and bacteria (n = 62) as basal food web resources. Lipid profiles from microorganisms and algae were assessed from laboratory cultures, whereas plant tissue was derived from an arable field. A lipid library was constructed and multivariate data analyses (hierarchical clustering, nMDS) was used to assess the extent of separation in lipid pattern by species or resource type. The performance of the lipid library was tested by leave-one-prey-out (LOPO) analysis, giving the distinctiveness of the resource (prey) groups. Fungi and plant leaves were correctly assigned based on their lipid pattern with more than 98%, while plant roots and bacteria achieved 88 and 85%, respectively. However, algae were only correctly classified by 60%, pointing to a bias in the herbivore food chain. Fatty acids most important for separation of algae and plant leaves were of the omega 3 type, i.e. 16:3ω3 and 18:3ω3. In plant roots 18:1ω9 was most important, whereas bacteria were distinguished predominantly by methyl-branched fatty acids. Overall, the lipid pattern of major soil food web resources are sufficiently differentiated to allow for qualitative (biomarker) analyses as well as quantitative modelling, yet with precaution in the case of algae. Abstract The herbicide Roundup (and glyphosate, its active ingredient) is extensively used for weed control on a worldwide scale. It is absorbed after foliar application and quickly translocated inside the plant. In this study, we investigated the effects of Roundup speed, a commercial glyphosate formulation, on the structural composition (dominance of microbial groups, phospholipid fatty acid analysis - PLFA) and functional diversity (use of carbon sources, Multiple Substrate Induced Respiration - MSIR) of soil microorganisms. We specifically aimed at understanding the potential impact of biotic interactions on herbicide effects and included plants, earthworms, and endomycorrhizal fungi in the experimental setup. For this, we grew clover (Trifolium repens) in the greenhouse and added mycorrhizal inoculum (Glomus mosseae) and earthworms (Lumbricus terrestris) to the pots. Two weeks after foliar Roundup application and subsequent plant death, the pots were destructively sampled. The application resulted in a significant increase of microbial respiration (SIR) by approximately 30%. A multivariate analysis of the MSIR data exhibited small but significant differences between the microbial communities of treated and untreated pots, while no significant difference was apparent for the PLFA data. Bacterial PLFAs generally decreased following herbicide application, while mycorrhizal and fungal PLFAs were not affected. We did not find a consistent difference between the fatty acid markers of gram negative and gram positive bacteria. For all investigated parameters, there were highly significant differences between the upper (0–5 cm depth) and lower (5–10 cm) soil layers. The fact that rooting density differed by a factor of 3.5 between the two layers indicated that herbicide effects were especially pronounced in the clover rhizosphere and were likely due to changes in root exudate composition. We found significant, though very small, interactions between Roundup and other experimental factors (especially mycorrhizal inoculum). Abstract: Knowledge on food web structure and function provides important information on trophic relationships, energy flux, and ecosystem response to environmental changes. The tracing of trophic marker fatty acids (FAs) to assign predator–prey interactions is well established in food web research. However, the application on the level of entire consumer communities has not been performed yet. Here, we demonstrate that lipid pattern analysis of entire consumer assemblages can provide a first‐line assessment for food web diagnostics. The trophic diverse group of nematodes was used as a model and community level lipid profiling (CLLP) was performed. As prerequisite a lipid library was constructed, assigning FAs to their predominant organismic origin to disentangle phylogenetic (i.e. consumer lipid metabolism) from diet type effects on CLLP. The suitability of CLLP analysis was tested using 150 forest sites differing in management type and intensity across three German regions. The nematode CLLP reflected ecosystem conditions and thereby separated regions as well as forest habitats, that is, conifer and deciduous stands. CLLP further enabled to address if environmental properties acted on the level of consumers or their resource use or both. However, forest management intensity was poorly assigned, likely due to a predominant species‐specific impact, not represented on community basis. We propose CLLP as a fast and robust biochemical method for food web diagnostics in cryptic habitats such as soil or benthos. Provided that organismic assemblages compared are substantially different in lipid metabolism, CLLP give insight into changes in the composition of consumer communities as well as their major diet under field conditions. The multitrophic interactions in the rhizosphere impose significant impacts on microbial community structure and function, affecting nutrient mineralisation and consequently plant performance. However, particularly for long-lived plants such as forest trees, the mechanisms by which trophic structure of the micro-food web governs rhizosphere microorganisms are still poorly understood. This study addresses the role of nematodes, as a major component of the soil micro-food web, in influencing the microbial abundance and community structure as well as tree growth. In a greenhouse experiment with Pedunculate Oak seedlings were grown in soil, where the nematode trophic structure was manipulated by altering the proportion of functional groups (i.e., bacterial, fungal, and plant feeders) in a full factorial design. The influence on the rhizosphere microbial community, the ectomycorrhizal symbiont Piloderma croceum, and oak growth, was assessed. Soil phospholipid fatty acids were employed to determine changes in the microbial communities. Increased density of singular nematode functional groups showed minor impact by increasing the biomass of single microbial groups (e.g., plant feeders that of Gram-negative bacteria), except fungal feeders, which resulted in a decline of all microorganisms in the soil. In contrast, inoculation of two or three nematode groups promoted microbial biomass and altered the community structure in favour of bacteria, thereby counteracting negative impact of single groups. These findings highlight that the collective action of trophic groups in the soil micro-food web can result in microbial community changes promoting the fitness of the tree, thereby alleviating the negative effects of individual functional groups. Microorganisms in forest soils provide essential ecosystem services, such as decomposition of organic matter and nutrient mineralization. However, microbial community structure and function can be affected by environmental conditions, such as regional climate and soil properties and, moreover, by human activity through forest management. We examined the biomass and composition of microbial assemblages in 150 forest stands in the organic layer (Oi, Oe, Oa) and upper mineral soil (0–10 cm) in three regions across Germany (Schwäbische Alb, Hainich-Dün, Schorfheide-Chorin) by phospholipid fatty acid (PLFA) analysis. Different explanatory environmental variables (total C, N, S, P, organic C, inorganic C, pH, water content) were identified. The intensity of land use was characterized with the Forest Management Intensity Index (ForMI). The total amount of PLFAs, as measure for microbial biomass, was different among the three regions both in the organic layer and mineral soil. In the organic layer, total PLFAs decreased from Schwäbische Alb over Hainich-Dün to Schorfheide-Chorin, with the latter comprising a fourfold and twofold lower amount in fungal and bacterial PLFAs, respectively. In contrast, in the mineral soil the forests in the Hainich-Dün showed the highest microbial biomass. Discriminant function analysis of PLFA pattern indicated that Gram-positive bacteria and fungi accounted mainly for the regional differences in the organic layer, whereas in the mineral soil additionally Gram-negative and actinobacteria were important. Redundancy analysis showed that PLFA profiles were predominantly affected by sampling site and environmental variables, with the water content in the organic layer and the soil texture in the mineral soil explaining most of the variability in microbial communities between the three regions. Additionally, forest stands were classified into four management groups (conifer; deciduous with low, medium, and high intensity) based on the ForMI. In the mineral soil, forest management accounted for a small proportion of the observed regional differences. Within regions, fungal biomass in the organic layer decreased with management intensity at the Schwäbische Alb and increased in the mineral soils of Hainich-Dün region. Microbial community structure discriminated coniferous and deciduous forests in all three regions, and moreover showed a separation based on forest management intensity in the Schorfheide-Chorin. In conclusion, microbial biomass and community composition in forest organic layer and mineral soil were more influenced by regional conditions, including environmental properties such as moisture, soil texture, C/N ratio and pH, than by forest management intensity. Soil food web structure and function is primarily determined by the major basal resources, which are living plant tissue, root exudates and dead organic matter. A field experiment was performed to disentangle the interlinkage of the root-and detritus-based soil food chains. An arable site was cropped either with maize, amended with maize shoot litter or remained bare soil, representing food webs depending on roots, aboveground litter and soil organic matter as predominant resource, respectively. The soil micro-food web, i.e. microorganisms and nematodes, was investigated in two successive years along a depth transect. The community composition of nematodes was used as model to determine the changes in the rhizosphere, detritusphere and bulk soil food web. In the first growing season the impact of treatments on the soil micro-food web was minor. In the second year plant-feeding nematodes increased under maize, whereas after harvest the Channel Index assigned promotion of the detritivore food chain, reflecting decomposition of root residues. The amendment with litter did not foster microorganisms, instead biomass of Gram-positive and Gram-negative bacteria as well as that of fungi declined in the rooted zone. Likely higher grazing pressure by nematodes reduced microbial standing crop as bacterial and fungal feeders increased. However, populations at higher trophic levels were not promoted, indicating limited flux of litter resources along the food chain. After two years of bare soil microbial biomass and nematode density remained stable, pointing to soil organic matter-based resources that allow bridging periods with deprivation. Nematode communities were dominated by opportunistic taxa that are competitive at moderate resource supply. In sum, removal of plants from the system had less severe effects than expected, suggesting considerable food web resilience to the disruption of both the root and detrital carbon channel, pointing to a legacy of organic matter resources in arable soils. A key to forest productivity is structure and function of the biotic microbiome in the soil, which determines nutrient mineralisation and consequently tree growth and fitness. Soil nematodes are a dominant part of these assemblages, with an important role in the associated micro-food web. However, nothing is known about how forest management and soil properties affect soil nematodes. This study investigated the nematode communities in the organic layer and mineral soil of 150 forests located in three different German regions. Fifty forest stands each were studied in Schwäbische Alb (ALB), Hainch-Dün (HAI) and Schorfheide-Chorin (SCH). The effect of forest management (forest management index – ForMI, silvicultural management intensity indicator – SMI), soil properties (total C, N, S, P, organic C, inorganic C, pH, water content) and microbial food source (phospholipid fatty acids - PLFA) on nematode density, community and ecological indices were assessed. The nematode density in the organic layer of the forests was with a mean of 290 individuals g−1 DW comparable across all three regions, while in the mineral soil nematode density was significant lower in SCH. Here, dry sandy soils are frequently stocked with intensively managed pine forests, and the associated fungal-based decomposition is reflected in a greater proportion of fungal-feeding nematodes and a higher Channel Index. Effects of region and soil layer were mirrored by the structure of the nematode community. Organic layer and mineral soil differed distinctly, while in the latter SCH separated from ALB and HAI. The nematode community was predominantly affected by region, soil properties and resources, with microbial diet as driving factor in the organic layer, whereas soil parameters were more important in mineral soil. In comparison, the influence of forest management was low, with ForMI and SIM together explaining 8% (organic layer) and 4% (mineral soil) of the overall variation. Most remarkable, the nematode community in HAI, a region dominated by broad-leaf forests, was resilient to management intensity in the organic layer. On the other hand, management practice had family-specific impact: In the organic layer of ALB, the density of the bacterial-feeding Teratocephalidae and the fungal-feeding Aphelenchoididae increased with higher Inonat (indicates non-natural tree species) and higher SMIr (addresses stand age and species selection related to the risk of stand loss). In sum, the structure and function of nematode communities were driven by both, biotic factors such food source (i.e. the soil layer inhabited) and abiotic factors such as soil type and climate (i.e. region).
