Global biogeochemical ocean models are invaluable tools to examine how physical, chemical, and biological processes interact in the ocean. Satellite-derived ocean color properties, on the other hand, provide observations of the surface ocean, with unprecedented coverage and resolution. Advances in our understanding of marine ecosystems and biogeochemistry are strengthened by the combined use of these resources, together with sparse in situ data. Recent modeling advances allow the simulation of the spectral properties of phytoplankton and remote sensing reflectances, bringing model outputs closer to the kind of data that ocean color satellites can provide. However, comparisons between model outputs and analogous satellite products (e.g., chlorophyll a) remain problematic. Most evaluations are based on point-by-point comparisons in space and time, where spuriously large errors can occur from small spatial and temporal mismatches, whereas global statistics provide no information on how well a model resolves processes at regional scales. Here, we employ a unique suite of methodologies, the Probability Density Functions to Evaluate Models (PDFEM), which generate a robust comparison of these resources. The probability density functions of physical and biological properties of Longhurst's provinces are compared to evaluate how well a model resolves related processes. Differences in the distributions of chlorophyll a concentration (mg m−3) provide information on matches and mismatches between models and observations. In particular, mismatches help isolate regional sources of discrepancy, which can lead to improving both simulations and satellite algorithms. Furthermore, the use of radiative transfer in the model to mimic remotely sensed products facilitates model–observation comparisons of optical properties of the ocean.

The particle size distribution (PSD) of suspended particles in near-surface seawater is a key property linking biogeochemical and ecosystem characteristics with optical properties that affect ocean color remote sensing. Phytoplankton size affects their physiological characteristics and ecosystem and biogeochemical roles, e.g., in the biological carbon pump, which has an important role in the global carbon cycle and thus climate. It is thus important to develop capabilities for measurement and predictive understanding of the structure and function of oceanic ecosystems, including the PSD, phytoplankton size classes (PSCs), and phytoplankton functional types (PFTs). Here, we present an ocean color satellite algorithm for the retrieval of the parameters of an assumed power-law PSD. The forward optical model considers two distinct particle populations: phytoplankton and non-algal particles (NAPs). Phytoplankton are modeled as coated spheres following the Equivalent Algal Populations (EAP) framework, and NAPs are modeled as homogeneous spheres. The forward model uses Mie and Aden–Kerker scattering computations, for homogeneous and coated spheres, respectively, to model the total particulate spectral backscattering coefficient as the sum of phytoplankton and NAP backscattering. The PSD retrieval is achieved via spectral angle mapping (SAM), which uses backscattering end-members created by the forward model. The PSD is used to retrieve size-partitioned absolute and fractional phytoplankton carbon concentrations (i.e., carbon-based PSCs), as well as particulate organic carbon (POC), using allometric coefficients. This model formulation also allows the estimation of chlorophyll a concentration via the retrieved PSD, as well as percent of backscattering due to NAPs vs. phytoplankton. The PSD algorithm is operationally applied to the merged Ocean Colour Climate Change Initiative (OC-CCI) v5.0 ocean color data set. Results of an initial validation effort are also presented using PSD, POC, and picophytoplankton carbon in situ measurements. Validation results indicate the need for an empirical tuning for the absolute phytoplankton carbon concentrations; however these results and comparison with other phytoplankton carbon algorithms are ambiguous as to the need for the tuning. The latter finding illustrates the continued need for high-quality, consistent, large global data sets of PSD, phytoplankton carbon, and related variables to facilitate future algorithm improvements.

A global in situ data set for validation of ocean colour products from the ESA Ocean Colour Climate Change Initiative (OC-CCI) is presented. This version of the compilation, starting in 1997, now extends to 2021, which is important for the validation of the most recent satellite optical sensors such as Sentinel 3B OLCI and NOAA-20 VIIRS. The data set comprises in situ observations of the following variables: spectral remote-sensing reflectance, concentration of chlorophyll-a, spectral inherent optical properties, spectral diffuse attenuation coefficient, and total suspended matter. Data were obtained from multi-project archives acquired via open internet services or from individual projects acquired directly from data providers. Methodologies were implemented for homogenization, quality control, and merging of all data. Minimal changes were made on the original data, other than conversion to a standard format, elimination of some points, after quality control and averaging of observations that were close in time and space. The result is a merged table available in text format. Overall, the size of the data set grew with 148 432 rows, with each row representing a unique station in space and time (cf. 136 250 rows in previous version; Valente et al., 2019). Observations of remote-sensing reflectance increased to 68 641 (cf. 59 781 in previous version; Valente et al., 2019). There was also a near tenfold increase in chlorophyll data since 2016. Metadata of each in situ measurement (original source, cruise or experiment, principal investigator) are included in the final table. By making the metadata available, provenance is better documented and it is also possible to analyse each set of data separately. The photosynthetic performance of marine phytoplankton varies in response to a variety of factors, environmental and taxonomic. One of the aims of the MArine primary Production: model Parameters from Space (MAPPS) project of the European Space Agency is to assemble a global database of photosynthesis–irradiance (P-E) parameters from a range of oceanographic regimes as an aid to examining the basin-scale variability in the photophysiological response of marine phytoplankton and to use this information to improve the assignment of P-E parameters in the estimation of global marine primary production using satellite data. The MAPPS P-E database, which consists of over 5000 P-E experiments, provides information on the spatio-temporal variability in the two P-E parameters (the assimilation number, PmB, and the initial slope, αB, where the superscripts B indicate normalisation to concentration of chlorophyll) that are fundamental inputs for models (satellite-based and otherwise) of marine primary production that use chlorophyll as the state variable. Quality-control measures consisted of removing samples with abnormally high parameter values and flags were added to denote whether the spectral quality of the incubator lamp was used to calculate a broad-band value of αB. The MAPPS database provides a photophysiological data set that is unprecedented in number of observations and in spatial coverage. The database will be useful to a variety of research communities, including marine ecologists, biogeochemical modellers, remote-sensing scientists and algal physiologists. The question of how to derive and present uncertainty information in climate data records (CDRs) has received sustained attention within the European Space Agency Climate Change Initiative (CCI), a programme to generate CDRs addressing a range of essential climate variables (ECVs) from satellite data. Here, we review the nature, mathematics, practicalities, and communication of uncertainty information in CDRs from Earth observations. This review paper argues that CDRs derived from satellite-based Earth observation (EO) should include rigorous uncertainty information to support the application of the data in contexts such as policy, climate modelling, and numerical weather prediction reanalysis. Uncertainty, error, and quality are distinct concepts, and the case is made that CDR products should follow international metrological norms for presenting quantified uncertainty. As a baseline for good practice, total standard uncertainty should be quantified per datum in a CDR, meaning that uncertainty estimates should clearly discriminate more and less certain data. In this case, flags for data quality should not duplicate uncertainty information, but instead describe complementary information (such as the confidence in the uncertainty estimate provided or indicators of conditions violating the retrieval assumptions). The paper discusses the many sources of error in CDRs, noting that different errors may be correlated across a wide range of timescales and space scales. Error effects that contribute negligibly to the total uncertainty in a single-satellite measurement can be the dominant sources of uncertainty in a CDR on the large space scales and long timescales that are highly relevant for some climate applications. For this reason, identifying and characterizing the relevant sources of uncertainty for CDRs is particularly challenging. The characterization of uncertainty caused by a given error effect involves assessing the magnitude of the effect, the shape of the error distribution, and the propagation of the uncertainty to the geophysical variable in the CDR accounting for its error correlation properties. Uncertainty estimates can and should be validated as part of CDR validation when possible. These principles are quite general, but the approach to providing uncertainty information appropriate to different ECVs is varied, as confirmed by a brief review across different ECVs in the CCI. User requirements for uncertainty information can conflict with each other, and a variety of solutions and compromises are possible. The concept of an ensemble CDR as a simple means of communicating rigorous uncertainty information to users is discussed. Our review concludes by providing eight concrete recommendations for good practice in providing and communicating uncertainty in EO-based climate data records.

Global ocean biogeochemistry models currently employed in climate change projections use highly simplified representations of pelagic food webs. These food webs do not necessarily include critical pathways by which ecosystems interact with ocean biogeochemistry and climate. Here we present a global biogeochemical model which incorporates ecosystem dynamics based on the representation of ten plankton functional types (PFTs): six types of phytoplankton, three types of zooplankton, and heterotrophic procaryotes. We improved the representation of zooplankton dynamics in our model through (a) the explicit inclusion of large, slow-growing macrozooplankton (e.g. krill), and (b) the introduction of trophic cascades among the three zooplankton types. We use the model to quantitatively assess the relative roles of iron vs. grazing in determining phytoplankton biomass in the Southern Ocean high-nutrient low-chlorophyll (HNLC) region during summer. When model simulations do not include macrozooplankton grazing explicitly, they systematically overestimate Southern Ocean chlorophyll biomass during the summer, even when there is no iron deposition from dust. When model simulations include a slow-growing macrozooplankton and trophic cascades among three zooplankton types, the high-chlorophyll summer bias in the Southern Ocean HNLC region largely disappears. Our model results suggest that the observed low phytoplankton biomass in the Southern Ocean during summer is primarily explained by the dynamics of the Southern Ocean zooplankton community, despite iron limitation of phytoplankton community growth rates. This result has implications for the representation of global biogeochemical cycles in models as zooplankton faecal pellets sink rapidly and partly control the carbon export to the intermediate and deep ocean.

A method is presented for extraction of the photosynthesis-response parameters from profiles of phytoplankton production. The procedure, previously proposed but not tested, is implemented here in various types of aquatic system and a protocol is established for its use. Values of daily primary production integrated over the photic zone were estimated from in situ or simulated in situ incubations in four coastal and open-ocean marine systems, and from photosynthesis-irradiance (P–E) curves in the afore-mentioned marine systems, as well as in two freshwater systems. The slope of the measured daily water-column production (normalised to water-column chlorophyll a biomass) plotted against the daily incident irradiance was variable from system to system (0.09 to 0.60), showing a broader range than previously reported values. Using an iterative procedure, we estimated the photosynthetic parameters from this linear relationship. Generally, estimated values lie within the 95% confidence interval of the photosynthetic parameters obtained from the P–E curves, showing that the estimates agree well with measurements. The new method, based on the photophysiological response of the phytoplankton community, provides a way to enhance our ability to compute primary production from remote sensing of ocean colour. Among the diverse Vibrio spp. autochthonous to coastal ecosystems, V. cholerae, V. fluvialis, V. vulnificus and V. parahaemolyticus are pathogenic to humans. Increasing sea-surface temperature, sea-level rise and water-related disasters associated with climate change have been shown to influence the proliferation of these bacteria and change their geographic distribution. We investigated the spatio-temporal distribution of Vibrio spp. in a tropical lake for 1 year at a 20-day interval. The abundance of Vibrio spp. was much higher during the south-west monsoon in 2018, when the lake experienced a once-in-a-century flood. The distribution of Vibrio spp. was influenced by salinity (r = 0.3, p < 0.001), phosphate (r = 0.18, p < 0.01) and nitrite (r = 0.16, p < 0.02) in the water. We isolated 470 colonies of Vibrio-like organisms and 341 could be revived further and identified using 16S rRNA gene sequencing. Functional annotations showed that all the 16 Vibrio spp. found in the lake could grow in association with animals. More than 60% of the isolates had multiple antibiotic resistance (MAR) index greater than 0.5. All isolates were resistant to erythromycin and cefepime. The proliferation of multiple antibiotic-resistant Vibrio spp. is a threat to human health. Our observations suggest that the presence of a diverse range of Vibrio spp. is favoured by the low-saline conditions brought about by heavy precipitation. Furthermore, infections caused by contact with Vibrio-contaminated waters may be difficult to cure due to their multiple antibiotic resistances. Therefore, continuous monitoring of bacterial pollution in the lakes is essential, as is the generation of risk maps of vibrio-infested waters to avoid public contact with contaminated waters and associated disease outbreaks., (© 2023. We describe an approach to partition a vertical profile of chlorophyll-a concentration into contributions from two communities of phytoplankton: one (community 1) that resides principally in the turbulent mixed-layer of the upper ocean and is observable through satellite visible radiometry; the other (community 2) residing below the mixed-layer, in a stably stratified environment, hidden from the eyes of the satellite. The approach is tuned to a time-series of profiles from a Biogeochemical-Argo float in the northern Red Sea, selected as its location transitions from a deep mixed layer in winter (characteristic of vertically well-mixed systems) to a shallow mixed layer in the summer with a deep chlorophyll-a maximum (characteristic of vertically stratified systems). The approach is extended to reproduce profiles of particle backscattering, by deriving the chlorophyll-specific backscattering coefficients of the two communities and a background coefficient assumed to be dominated by non-algal particles in the region. Analysis of the float data reveals contrasting phenology of the two communities, with community 1 blooming in winter and 2 in summer, community 1 negatively correlated with epipelagic stratification, and 2 positively correlated. We observe a dynamic chlorophyll-specific backscattering coefficient for community 1 (stable for community 2), positively correlated with light in the mixed-layer, suggesting seasonal changes in photoacclimation and/or taxonomic composition within community 1. In the absence of an effective vaccine or drug therapy, non-pharmaceutical interventions are the only option for control of the outbreak of the coronavirus disease 2019, a pandemic with global implications. Each of the over 200 countries affected has followed its own path in dealing with the crisis, making it difficult to evaluate the effectiveness of measures implemented, either individually, or collectively. In this paper we analyse the case of the south Indian state of Kerala, which received much attention in the international media for its actions in containing the spread of the disease in the early months of the pandemic, but later succumbed to a second wave. We use a model to study the trajectory of the disease in the state during the first four months of the outbreak. We then use the model for a retrospective analysis of measures taken to combat the spread of the disease, to evaluate their impact. Because of the differences in the trajectory of the outbreak in Kerala, we argue that it is a model worthy of a place in the discussion on how the world might best handle this and other, future, pandemics., (© 2022. Droughts and climate-change-driven warming are leading to more frequent and intense wildfires 1-3 , arguably contributing to the severe 2019-2020 Australian wildfires 4 . The environmental and ecological impacts of the fires include loss of habitats and the emission of substantial amounts of atmospheric aerosols 5-7 . Aerosol emissions from wildfires can lead to the atmospheric transport of macronutrients and bio-essential trace metals such as nitrogen and iron, respectively 8-10 . It has been suggested that the oceanic deposition of wildfire aerosols can relieve nutrient limitations and, consequently, enhance marine productivity 11,12 , but direct observations are lacking. Here we use satellite and autonomous biogeochemical Argo float data to evaluate the effect of 2019-2020 Australian wildfire aerosol deposition on phytoplankton productivity. We find anomalously widespread phytoplankton blooms from December 2019 to March 2020 in the Southern Ocean downwind of Australia. Aerosol samples originating from the Australian wildfires contained a high iron content and atmospheric trajectories show that these aerosols were likely to be transported to the bloom regions, suggesting that the blooms resulted from the fertilization of the iron-limited waters of the Southern Ocean. Climate models project more frequent and severe wildfires in many regions 1-3 . A greater appreciation of the links between wildfires, pyrogenic aerosols 13 , nutrient cycling and marine photosynthesis could improve our understanding of the contemporary and glacial-interglacial cycling of atmospheric CO 2 and the global climate system., (© 2021. Compelling evidence is presented that sub-micron picoplankton shape, internal structure and orientation in combination leads to a disproportionate enhancement of differential forward scatter compared with differential side scatter when analyzed with a flow cytometer. Theoretical evidence is provided which results in an order of magnitude amplification in the forward scatter direction, with little or no change in the side scatter: this discounts the possibility of "doublets" caused by multiple particles simultaneously present in the laser beam. Observational evidence from progressively finer filtered seawater samples shows up to three orders of magnitude enhancement in the forward scatter direction and sizes of Prochlorococcus close to that reported in the literature (0.61 ± 0.17 µm). It therefore seems likely that flow cytometrically observed "bi-modal size distributions" of Prochlorococcus are instead the manifestation of intra-population differences in shape (spherical - prolate with preferential alignment) and internal structure (homogenous - heterogenous).

Subsurface chlorophyll maximum (SCM) layers are prevalent throughout the Arctic Ocean under stratified conditions and are observed both in the wake of retreating sea ice and in thermally stratified waters. The importance of these layers on the overall productivity of Arctic pelagic ecosystems has been a source of debate. In this study, we consider the three principal factors that govern productivity within SCMs: the shape of the chlorophyll profile, the photophysiological characteristics of phytoplankton and the availability of light in the layer. Using the information on the biological and optical parameters describing the vertical structure of chlorophyll, phytoplankton absorption and photosynthesis-irradiance response curves, a spectrally resolved model of primary production is used to identify the set of conditions under which SCMs are important contributors to water-column productivity. Sensitivity analysis revealed systematic errors in the estimation of primary production when the vertical distribution of chlorophyll was not taken into account, with estimates of water-column production using a non-uniform profile being up to 97% higher than those computed using a uniform one. The relative errors were shown to be functions of the parameters describing the shape of the biomass profile and the light available at the SCM to support photosynthesis. Given that SCM productivity is believed to be largely supported by new nutrients, it is likely that the relative contribution of SCMs to new production would be significantly higher than that to gross primary production. We discuss the biogeochemical and ecological implications of these findings and the potential role of new ocean sensors and autonomous underwater vehicles in furthering the study of SCMs in such highly heterogeneous and remote marine ecosystems. Primary production and photoacclimation models are two important classes of physiological models that find applications in remote sensing of pools and fluxes of carbon associated with phytoplankton in the ocean. They are also key components of ecosystem models designed to study biogeochemical cycles in the ocean. So far, these two classes of models have evolved in parallel, somewhat independently of each other. Here we examine how they are coupled to each other through the intermediary of the photosynthesis-irradiance parameters. We extend the photoacclimation model to accommodate the spectral effects of light penetration in the ocean and the spectral sensitivity of the initial slope of the photosynthesis-irradiance curve, making the photoacclimation model fully compatible with spectrally resolved models of photosynthesis in the ocean. The photoacclimation model contains a parameter θ m , which is the maximum chlorophyll-to-carbon ratio that phytoplankton can attain when available light tends to zero. We explore how size-class-dependent values of θ m could be inferred from field data on chlorophyll and carbon content in phytoplankton, and show that the results are generally consistent with lower bounds estimated from satellite-based primary production calculations. This was accomplished using empirical models linking phytoplankton carbon and chlorophyll concentration, and the range of values obtained in culture measurements. We study the equivalence between different classes of primary production models at the functional level, and show that the availability of a chlorophyll-to-carbon ratio facilitates the translation between these classes. We discuss the importance of the better assignment of parameters in primary production models as an important avenue to reduce model uncertainties and to improve the usefulness of satellite-based primary production calculations in climate research.

Depth-resolved flow cytometric observations have been used to determine the size distribution and refractive index (RI) of picoplankton throughout the Atlantic Ocean. Prochlorococcus frequently showed double size distribution peaks centered on ${0.75 \pm 0.25}$0.75±0.25 and ${1.75 \pm 0.25}\,\,{\rm \unicode{x00B5}{\rm m}}$1.75±0.25µm; the smallest peak diameters were ${\le}{0.65}\,\,{\rm \unicode{x00B5}{\rm m}}$≤0.65µm in the equatorial upwelling with larger cells (${\sim}{0.95}\,\,{\rm \unicode{x00B5}{\rm m}}$∼0.95µm) in the surface layers of the tropical gyres. Synechococcus was strongly monodispersed: the smallest (${\sim}{1.5}\,\,{\rm \unicode{x00B5}{\rm m}}$∼1.5µm) and largest cells (${\sim}{2.25{-}2.50}\,\,{\rm \unicode{x00B5}{\rm m}}$∼2.25-2.50µm) were encountered in the lowest and highest abundance regions, respectively. Typical RI for Prochlorococcus was found to be ${\sim}{1.06}$∼1.06, whereas for Synechococcus surface RI varied between 1.04-1.08 at high and low abundances, respectively.

Ocean colour is recognised as an Essential Climate Variable (ECV) by the Global Climate Observing System (GCOS); and spectrally-resolved water-leaving radiances (or remote-sensing reflectances) in the visible domain, and chlorophyll-a concentration are identified as required ECV products. Time series of the products at the global scale and at high spatial resolution, derived from ocean-colour data, are key to studying the dynamics of phytoplankton at seasonal and inter-annual scales; their role in marine biogeochemistry; the global carbon cycle; the modulation of how phytoplankton distribute solar-induced heat in the upper layers of the ocean; and the response of the marine ecosystem to climate variability and change. However, generating a long time series of these products from ocean-colour data is not a trivial task: algorithms that are best suited for climate studies have to be selected from a number that are available for atmospheric correction of the satellite signal and for retrieval of chlorophyll-a concentration; since satellites have a finite life span, data from multiple sensors have to be merged to create a single time series, and any uncorrected inter-sensor biases could introduce artefacts in the series, e.g., different sensors monitor radiances at different wavebands such that producing a consistent time series of reflectances is not straightforward. Another requirement is that the products have to be validated against in situ observations. Furthermore, the uncertainties in the products have to be quantified, ideally on a pixel-by-pixel basis, to facilitate applications and interpretations that are consistent with the quality of the data. This paper outlines an approach that was adopted for generating an ocean-colour time series for climate studies, using data from the MERIS (MEdium spectral Resolution Imaging Spectrometer) sensor of the European Space Agency; the SeaWiFS (Sea-viewing Wide-Field-of-view Sensor) and MODIS-Aqua (Moderate-resolution Imaging Spectroradiometer-Aqua) sensors from the National Aeronautics and Space Administration (USA); and VIIRS (Visible and Infrared Imaging Radiometer Suite) from the National Oceanic and Atmospheric Administration (USA). The time series now covers the period from late 1997 to end of 2018. To ensure that the products meet, as well as possible, the requirements of the user community, marine-ecosystem modellers, and remote-sensing scientists were consulted at the outset on their immediate and longer-term requirements as well as on their expectations of ocean-colour data for use in climate research. Taking the user requirements into account, a series of objective criteria were established, against which available algorithms for processing ocean-colour data were evaluated and ranked. The algorithms that performed best with respect to the climate user requirements were selected to process data from the satellite sensors. Remote-sensing reflectance data from MODIS-Aqua, MERIS, and VIIRS were band-shifted to match the wavebands of SeaWiFS. Overlapping data were used to correct for mean biases between sensors at every pixel. The remote-sensing reflectance data derived from the sensors were merged, and the selected in-water algorithm was applied to the merged data to generate maps of chlorophyll concentration, inherent optical properties at SeaWiFS wavelengths, and the diffuse attenuation coefficient at 490 nm. The merged products were validated against in situ observations. The uncertainties established on the basis of comparisons with in situ data were combined with an optical classification of the remote-sensing reflectance data using a fuzzy-logic approach, and were used to generate uncertainties (root mean square difference and bias) for each product at each pixel.

We present a model that estimates the spectral phytoplankton absorption coefficient ( a p h ( λ ) ) of four phytoplankton groups (picophytoplankton, nanophytoplankton, dinoflagellates, and diatoms) as a function of the total chlorophyll-a concentration ( C ) and sea surface temperature (SST). Concurrent data on a p h ( λ ) (at 12 visible wavelengths), C and SST, from the surface layer (<20 m depth) of the North Atlantic Ocean, were partitioned into training and independent validation data, the validation data being matched with satellite ocean-colour observations. Model parameters (the chlorophyll-specific phytoplankton absorption coefficients of the four groups) were tuned using the training data and found to compare favourably (in magnitude and shape) with results of earlier studies. Using the independent validation data, the new model was found to retrieve total a p h ( λ ) with a similar performance to two earlier models, using either in situ or satellite data as input. Although more complex, the new model has the advantage of being able to determine a p h ( λ ) for four phytoplankton groups and of incorporating the influence of SST on the composition of the four groups. We integrate the new four-population absorption model into a simple model of ocean colour, to illustrate the influence of changes in SST on phytoplankton community structure, and consequently, the blue-to-green ratio of remote-sensing reflectance. We also present a method of propagating error through the model and illustrate the technique by mapping errors in group-specific a p h ( λ ) using a satellite image. We envisage the model will be useful for ecosystem model validation and assimilation exercises and for investigating the influence of temperature change on ocean colour.

Spectrally resolved water-leaving radiances (ocean colour) and inferred chlorophyll concentration are key to studying phytoplankton dynamics at seasonal and interannual scales, for a better understanding of the role of phytoplankton in marine biogeochemistry; the global carbon cycle; and the response of marine ecosystems to climate variability, change and feedback processes. Ocean colour data also have a critical role in operational observation systems monitoring coastal eutrophication, harmful algal blooms, and sediment plumes. The contiguous ocean-colour record reached 21 years in 2018; however, it is comprised of a number of one-off missions such that creating a consistent time-series of ocean-colour data requires merging of the individual sensors (including MERIS, Aqua-MODIS, SeaWiFS, VIIRS, and OLCI) with differing sensor characteristics, without introducing artefacts. By contrast, the next decade will see consistent observations from operational ocean colour series with sensors of similar design and with a replacement strategy. Also, by 2029 the record will start to be of sufficient duration to discriminate climate change impacts from natural variability, at least in some regions. This paper describes the current status and future prospects in the field of ocean colour focusing on large to medium resolution observations of oceans and coastal seas. It reviews the user requirements in terms of products and uncertainty characteristics and then describes features of current and future satellite ocean-colour sensors, both operational and innovative. The key role of in situ validation and calibration is highlighted as are ground segments that process the data received from the ocean-colour sensors and deliver analysis-ready products to end-users. Example applications of the ocean-colour data are presented, focusing on the climate data record and operational applications including water quality and assimilation into numerical models. Current capacity building and training activities pertinent to ocean colour are described and finally a summary of future perspectives is provided.

Two expanding areas of science and technology are citizen science and three-dimensional (3D) printing. Citizen science has a proven capability to generate reliable data and contribute to unexpected scientific discovery. It can put science into the hands of the citizens, increasing understanding, promoting environmental stewardship, and leading to the production of large databases for use in environmental monitoring. 3D printing has the potential to create cheap, bespoke scientific instruments that have formerly required dedicated facilities to assemble. It can put instrument manufacturing into the hands of any citizen who has access to a 3D printer. In this paper, we present a simple hand-held device designed to measure the Secchi depth and water colour (Forel Ule scale) of lake, estuarine and nearshore regions. The device is manufactured with marine resistant materials (mostly biodegradable) using a 3D printer and basic workshop tools. It is inexpensive to manufacture, lightweight, easy to use, and accessible to a wide range of users. It builds on a long tradition in optical limnology and oceanography, but is modified for ease of operation in smaller water bodies, and from small watercraft and platforms. We provide detailed instructions on how to build the device and highlight examples of its use for scientific education, citizen science, satellite validation of ocean colour data, and low-cost monitoring of water clarity, colour and temperature.

In this work, trend estimates are used as indicators to compare the multi-annual variability of different satellite chlorophyll- a (Chl a ) data and to assess the fitness-for-purpose of multi-mission Chl a products as climate data records (CDR). Under the assumption that single-mission products are free from spurious temporal artifacts and can be used as benchmark time series, multi-mission CDRs should reproduce the main trend patterns observed by single-mission series when computed over their respective periods. This study introduces and applies quantitative metrics to compare trend distributions from different data records. First, contingency matrices compare the trend diagnostics associated with two satellite products when expressed in binary categories such as existence, significance and signs of trends. Contingency matrices can be further summarized by metrics such as Cohen's κ index that rates the overall agreement between the two distributions of diagnostics. A more quantitative measure of the discrepancies between trends is provided by the distributions of differences between trend slopes. Thirdly, maps of the level of significance P of a t -test quantifying the degree to which two trend estimates differ provide a statistical, spatially-resolved, evaluation. The proposed methodology is applied to the multi-mission Ocean Colour-Climate Change Initiative (OC-CCI) Chl a data. The agreement between trend distributions associated with OC-CCI data and single-mission products usually appears as good as when single-mission products are compared. As the period of analysis is extended beyond 2012 to 2015, the level of agreement tends to be degraded, which might be at least partly due to the aging of the MODIS sensor on-board Aqua. On the other hand, the trends displayed by the OC-CCI series over the short period 2012-2015 are very consistent with those observed with VIIRS. These results overall suggest that the OC-CCI Chl a data can be used for multi-annual time series analysis (including trend detection), but with some caution required if recent years are included, particularly in the central tropical Pacific. The study also recalls the challenges associated with creating a multi-mission ocean color data record suitable for climate research.

Phenology relates to the study of timing of periodic events in the life cycle of plants or animals as influenced by environmental conditions and climatic forcing. Phenological metrics provide information essential to quantify variations in the life cycle of these organisms. The metrics also allow us to estimate the speed at which living organisms respond to environmental changes. At the surface of the oceans, microscopic plant cells, so-called phytoplankton, grow and sometimes form blooms, with concentrations reaching up to 100 million cells per litre and extending over many square kilometres. These blooms can have a huge collective impact on ocean colour, because they contain chlorophyll and other auxiliary pigments, making them visible from space. Phytoplankton populations have a high turnover rate and can respond within hours to days to environmental perturbations. This makes them ideal indicators to study the first-level biological response to environmental changes. In the Earth's climate system, the El Niño-Southern Oscillation (ENSO) dominates large-scale inter-annual variations in environmental conditions. It serves as a natural experiment to study and understand how phytoplankton in the ocean (and hence the organisms at higher trophic levels) respond to climate variability. Here, the ENSO influence on phytoplankton is estimated through variations in chlorophyll concentration, primary production and timings of initiation, peak, termination and duration of the growing period. The phenological variabilities are used to characterise phytoplankton responses to changes in some physical variables: sea surface temperature, sea surface height and wind. It is reported that in oceanic regions experiencing high annual variations in the solar cycle, such as in high latitudes, the influence of ENSO may be readily measured using annual mean anomalies of physical variables. In contrast, in oceanic regions where ENSO modulates a climate system characterised by a seasonal reversal of the wind forcing, such as the monsoon system in the Indian Ocean, phenology-based mean anomalies of physical variables help refine evaluation of the mechanisms driving the biological responses and provide a more comprehensive understanding of the integrated processes., (© The Author(s) 2016.)

Using an extensive database of in situ observations we present a model that estimates the particle backscattering coefficient as a function of the total chlorophyll concentration in the open-ocean (Case-1 waters). The parameters of the model include a constant background component and the chlorophyll-specific backscattering coefficients associated with small (<20 μm) and large (>20 μm) phytoplankton. The new model performed with similar accuracy when compared with a traditional power-law function, with the additional benefit of providing information on the role of phytoplankton size. The observed spectral-dependency (γ) of model parameters was consistent with past observations, such that γ associated with the small phytoplankton population was higher than that of large phytoplankton. Furthermore, γ associated with the constant background component suggests this component is likely attributed to submicron particles. We envisage that the model would be useful for improving Case-1 ocean-colour models, assimilating light into multi-phytoplankton ecosystem models and improving estimates of phytoplankton size structure from remote sensing.

Using the phytoplankton size-class model of Brewin et al. [Ecol. Model.221, 1472 (2010)], the two-population absorption model of Sathyendranath et al. [Int. J. Remote. Sens.22, 249 (2001)] and Devred et al. [J. Geophys. Res.111, C03011 (2006)] is extended to three populations of phytoplankton, namely, picophytoplankton, nanophytoplankton, and microphytoplankton. The new model infers total and size-dependent phytoplankton absorption as a function of the total chlorophyll-a concentration. A main characteristic of the model is that all the parameters that describe it have biological or optical interpretation. The three-population model performs better than the two-population model at retrieving total phytoplankton absorption. Accounting for the contributions of picophytoplankton and nanophytoplankton, rather than the combination of both as in the two-population model, improved significantly the retrieval of phytoplankton absorption at low chlorophyll-a concentrations. Class-dependent specific absorption of phytoplankton derived using the model compares well with previously published models. However, the model presented in this paper provides the specific absorption of three size classes and is applicable to a continuum of chlorophyll-a concentrations. Absorption obtained from remotely sensed chlorophyll-a using our model compares well with in situ absorption measurements.

The increase in the areal extent of the subtropical gyres over the past decade has been attributed to a global tendency towards increased water-column stratification. Here, we examine how vertical stratification governs the community structure of the picophytoplankton that dominate these vast marine ecosystems. We analysed phytoplankton community composition in the three Southern Subtropical basins of the Pacific, Indian and Atlantic Oceans using a variety of methods and show that the distributions of picocyanobacteria and photosynthetic picoeukaryotes (PPEs) are strongly correlated with depth and strength of vertical mixing: the changes in community structure occur at various taxonomic levels. In well-mixed waters, PPEs, in particular haptophytes, dominate, whereas in strongly stratified waters, picocyanobacteria of the genus Prochlorococcus are prevalent, regardless of whether the relative contributions to total biomass are assessed in terms of pigment or of carbon. This ecological diochotomy within the picophytoplankton supports the hypothesis that genomic streamlining provides a selective advantage for Prochlorococcus in highly stable, oligotrophic systems, but may restrict their ability to dominate in regions subject to dynamic mixing., (© 2011 Society for Applied Microbiology and Blackwell Publishing Ltd.)

The absorption coefficient of a substance distributed as discrete particles in suspension is less than that of the same material dissolved uniformly in a medium-a phenomenon commonly referred to as the flattening effect. The decrease in the absorption coefficient owing to flattening effect depends on the concentration of the absorbing pigment inside the particle, the specific absorption coefficient of the pigment within the particle, and on the diameter of the particle, if the particles are assumed to be spherical. For phytoplankton cells in the ocean, with diameters ranging from less than 1 µm to more than 100 µm, the flattening effect is variable, and sometimes pronounced, as has been well documented in the literature. Here, we demonstrate how the in vivo absorption coefficient of phytoplankton cells per unit concentration of its major pigment, chlorophyll a, can be used to determine the average cell size of the phytoplankton population. Sensitivity analyses are carried out to evaluate the errors in the estimated diameter owing to potential errors in the model assumptions. Cell sizes computed for field samples using the model are compared qualitatively with indirect estimates of size classes derived from high performance liquid chromatography data. Also, the results are compared quantitatively against measurements of cell size in laboratory cultures. The method developed is easy-to-apply as an operational tool for in situ observations, and has the potential for application to remote sensing of ocean colour data.

Climate change could lead to mismatches between the reproductive cycles of marine organisms and their planktonic food. We tested this hypothesis by comparing shrimp (Pandalus borealis) egg hatching times and satellite-derived phytoplankton bloom dynamics throughout the North Atlantic. At large spatial and long temporal (10 years or longer) scales, hatching was correlated with the timing of the spring phytoplankton bloom. Annual egg development and hatching times were determined locally by bottom water temperature. We conclude that different populations of P. borealis have adapted to local temperatures and bloom timing, matching egg hatching to food availability under average conditions. This strategy is vulnerable to interannual oceanographic variability and long-term climatic changes.

The world's oceans contain a complex mixture of micro-organisms that are for the most part, uncharacterized both genetically and biochemically. We report here a metagenomic study of the marine planktonic microbiota in which surface (mostly marine) water samples were analyzed as part of the Sorcerer II Global Ocean Sampling expedition. These samples, collected across a several-thousand km transect from the North Atlantic through the Panama Canal and ending in the South Pacific yielded an extensive dataset consisting of 7.7 million sequencing reads (6.3 billion bp). Though a few major microbial clades dominate the planktonic marine niche, the dataset contains great diversity with 85% of the assembled sequence and 57% of the unassembled data being unique at a 98% sequence identity cutoff. Using the metadata associated with each sample and sequencing library, we developed new comparative genomic and assembly methods. One comparative genomic method, termed "fragment recruitment," addressed questions of genome structure, evolution, and taxonomic or phylogenetic diversity, as well as the biochemical diversity of genes and gene families. A second method, termed "extreme assembly," made possible the assembly and reconstruction of large segments of abundant but clearly nonclonal organisms. Within all abundant populations analyzed, we found extensive intra-ribotype diversity in several forms: (1) extensive sequence variation within orthologous regions throughout a given genome; despite coverage of individual ribotypes approaching 500-fold, most individual sequencing reads are unique; (2) numerous changes in gene content some with direct adaptive implications; and (3) hypervariable genomic islands that are too variable to assemble. The intra-ribotype diversity is organized into genetically isolated populations that have overlapping but independent distributions, implying distinct environmental preference. We present novel methods for measuring the genomic similarity between metagenomic samples and show how they may be grouped into several community types. Specific functional adaptations can be identified both within individual ribotypes and across the entire community, including proteorhodopsin spectral tuning and the presence or absence of the phosphate-binding gene PstS.

By using data collected during a continuous circumnavigation of the Southern Hemisphere, we observed clear patterns in the population-genetic structure of Prochlorococcus, the most abundant photosynthetic organism on Earth, between and within the three Southern Subtropical Gyres. The same mechanisms that were previously invoked to account for the vertical distribution of ecotypes at local scales accounted for the global (horizontal) patterns we observed. Basin-scale and seasonal variations in the structure and strength of vertical stratification provide a basis for understanding large-scale horizontal distribution in genetic and physiological traits of Prochlorococcus, and perhaps of marine microbial communities in general.

Measurements of the magnitude and spectral distribution of the Raman-scattering coefficients of pure water (b(rw)) and seawater (b(rs)) are presented. Two independent measurements of the spectral distribution of the Raman-scattering coefficient of pure water were made for incident wavelengths ranging from 250 to 500 nm. These measurements revealed a strong dependence of b(rw) on wavelength that could be represented by a (lambda')(-5.3+/-0.3) relationship, where lambda' is the incident wavelength, or a lambda(-4.6+/-0.3) relationship, where lambda is the Raman-scattered wavelength, when normalized to units of photons. The corresponding relationships for normalization to energy are (lambda')(-5.5+/-0.4) and lambda(-4.8+/-0.3), respectively. These relationships are found to be consistent with resonance Raman theory for an absorption wavelength of 130 nm. The absolute value of b(rw) for the 3400-cm(-1) line was found to be (2.7 +/- 0.2) x 10(-4) m(-1) for an incident wavelength of 488 nm, which is consistent with a number of earlier reports. The difference between the magnitudes of the Raman-scattering coefficients for pure water and seawater was statistically insignificant.

Ocean color is determined by spectral variations in reflectance at the sea surface, which in turn result from both elastic and inelastic processes. We extend an elastic-scattering model of sea surface reflectance to deal with Raman scattering, which is an inelastic process. The analytic solutions are derived for a vertically homogeneous and optically deep water column. The model presented here is based on the quasi-single-scattering approximation of Gordon [Appl. Opt. 12, 2803 (1973)] and is an extension of the model of Sathyendranath and Platt [Appl. Opt. 36, 2620 (1997)]. The Raman-scattering model includes a first-order Raman-scattering term and four second-order terms. Two of the second-order terms result from a combination of an elastic and a Raman-scattering event, whereas the other two second-order terms result from two Raman-scattering events. We show that the contribution to reflectance from these last two terms is typically of the order of 1% of the first-order Raman-scattering term. Therefore these terms and higher-order terms can be neglected for most applications. Issues related to the implementation of the model are discussed, with special reference to remote-sensing applications. Results from the analytic model are compared with Monte Carlo simulations of reflectance at the sea surface.

Ocean color is determined by spectral variations in reflectance at the sea surface. In the analytic model presented here, reflectance at the sea surface is estimated with the quasi-single-scattering approximation that ignores transspectral processes. The analytic solutions we obtained are valid for a vertically homogeneous water column. The solution provides a theoretical expression for the dimensionless, quasi-stable parameter (r), with a value of ~0.33, that appears in many models in which reflectance at the sea surface is expressed as a function of absorption coefficient (a) and backscattering coefficient (b(b)). In the solution this parameter is represented as a function of the mean cosines for downwelling and upwelling irradiances and as the ratio of the upward-scattering coefficient to the backscattering coefficient. Implementation of the model is discussed for two cases: (1) that in which molecular scattering is the main source of upwelling light, and (2) that in which particle scattering is responsible for all the upwelled light. Computations for the two cases are compared with Monte Carlo simulations, which accounts for processes not considered in the analytic model (multiple scattering, and consequent depth-dependent changes in apparent optical properties). The Monte Carlo models show variations in reflectance with the zenith angle of the incident light. The analytic model can be used to reproduce these variations fairly well for the case of molecular scattering. For the particle-scattering case also, the analytic and Monte Carlo models show similar variations in r with zenith angle. However, the analytic model (as implemented here) appears to underestimate r when the value of the backscattering coefficient b(b) increases relative to the absorption coefficient a. The errors also vary with the zenith angle of the incident light field, with the maximum underestimate being approximately 0.06 (equivalent to relative errors from 12 to 17%) for the range of b(b)/a studied here. One implication of this result is that the model could also be used to obtain approximate solutions for the Q factor, defined for a given look angle as the ratio of the upwelling irradiance at the surface to the upwelling radiance at the surface at that angle. This is a quantity that is important in remote-sensing applications of ocean-color models. An advantage of the model discussed here is that its implementation requires inputs that are in principle accessible only in a remote-sensing context.

Mie theory is used to model the backscattering ratio (the ratio of the backscattering coefficient to the total scattering coefficient) of marine particles with the assumption that they follow a Junge-type size distribution. Results show that the backscattering ratio is very sensitive to the presence of submicrometer particles and depends strongly on the shape of the size distribution. However, it is not affected significantly by absorption and does not vary with wavelength over the visible range. The implications for modeling of backscattering and ocean color in terms of phytoplankton pigment concentration are discussed.

Passive ocean-color data at 32 wavelengths in the visible domain and laser-induced fluorescence line heights of chlorophyll and phycoerythrin, measured simultaneously from an aircraft in the New York Bight area, are used to examine the problem of developing algorithms for pigment retrieval from ocean-color data that would be capable of distinguishing between chlorophyll and phycoerythrin. Using factor analysis, it is shown that it is indeed possible to develop such algorithms. Furthermore, the wavelengths used in the algorithms can be reduced from 32 to 6 (similar to the SeaWiFS channels) without much loss in information. These multiwavelength algorithms yield significantly higher correlation coefficients for chlorophyll compared with the conventional blue-green ratio used for retrieval of this pigment. The Coastal Zone Color Scanner wavelengths appear to be inadequate for quantitative retrieval of the phycoerythrin signal.

Remote sensing of ocean color, applied to the estimation of chlorophyll biomass, is discussed for the case where the vertical distribution of phytoplankton pigments is nonuniform. Using a spectral model of reflectance, the consequences of vertical structure are evaluated by sensitivity analysis on a generalized pigment profile. It is shown that the assumption of a vertically homogeneous chlorophyll distribution can lead to significant errors (relative error exceeding 100%) in the estimation from satellite data of photic depth and total pigment content in the photic zone. The errors are shown to be functions of the parameters of the pigment profile. It is further shown that, if the shape of the pigment profile is known from independent data, the entire pigment profile may be recovered from the satellite data by making slight changes in the existing algorithms for chlorophyll retrieval.

Satellites provide the only avenue by which marine primary production can be studied at ocean-basin scales. With maps of chlorophyll distribution derived from remotely sensed data on ocean color as input, deduction of a suitable algorithm for primary production is a problem in applied plant physiology. An algorithm is proposed that combines a spectral and angular model of submarine light with a model of the spectral response of algal photosynthesis. To apply the algorithm at large horizontal scale, a dynamic biogeography is needed for the physiological rate parameters and the biological structure of the water column. Fieldwork to obtain this type of data should be undertaken so that the use of satellite data in modern biological oceanography may be optimized.
