Las tecnologías de secuenciación masiva, también conocidas como NGS o HTS (Next-Generation Sequencing, High-Throughput Sequencing), tienen varias ventajas sobre los enfoques biológicos, serológicos y moleculares tradicionales, tanto para el diagnóstico de enfermedades como para la detección de virus específicos en plantas leñosas. Entre las ventajas más importantes está que esta técnica no requiere un conocimiento a priori sobre los virus que infectan la planta. Esto significa que no es necesario conocer la secuencia genómica de un virus para poder ser detectado, a diferencia de las técnicas de amplificación basadas en la PCR o isotermas, cuyo requisito es el conocimiento de la secuencia genética a detectar para diseñar cebadores o sondas. También presenta ventajas sobre las técnicas ELISA, que se restringen a la detección de virus para los que haya disponibilidad de anticuerpos para el diagnóstico serológico. Estas dos formas de detección, las moleculares y las serológicas tradicionales, son muy específicas y, por tanto, no pueden identificar virus desconocidos o posibles variantes muy divergentes que podrían estar involucrados en la etiología de una enfermedad.

En España el control del virus de la tristeza de los cítricos (CTV) se basa en la producción de material vegetal libre de virus y el empleo de patrones que toleran aislados poco agresivos de CTV. Sin embargo, los aislados agresivos no europeos causantes de las acanaladuras de la madera, suponen un riesgo para la citricultura española como manifiesta un informe del Panel de Sanidad Vegetal de la EFSA. La identificación y detección temprana de estos aislados es imprescindible para evitar su dispersión y establecimiento.

Durante los dos últimos cursos, la educación universitaria se ha visto obligada a cambiar de forma precipitada debido a la pandemia mundial que nos ha afectado. A pesar de los esfuerzos de las instituciones por adaptarse de una forma adecuada a un modelo semi-presencial o virtual a lo largo del curso, la percepción de los estudiantes no siempre corresponde con la que se pretende desde los organismos oficiales. En este estudio se ha realizado una encuesta voluntaria al alumnado de diferentes titulaciones de grado y másteres del área de ingeniería con el objetivo de someter a examen las medidas adoptadas por la Universidad de Granada (UGR) y comprobar si son aceptadas por los estudiantes y si, desde su punto de vista, se podrían mantener a largo plazo.

Several studies have shown that the determination of pH in sweat, which is one of the most accessible body fluids, can be an indicator of health and wellness, and even be used for potential disease diagnosis. On that basis, we present herein a wearable wristband for continuous and wireless monitoring of sweat pH with potential applications in the field of personal health assessment. The developed wristband consists of two main parts: a microfluidic cloth analytical device (μCAD) to collect continuously the sweat from skin with a color-based pH sensing area; and a readout and processing module with a digital color sensor to obtain the pH of sweat from the color changes in the μCAD. In addition, the readout module includes a low-power Bluetooth interface to transmit the measurements in real-time to a custom-designed smartphone application. To allow continuous operation, an absorbent pad was included in the design to retire and store thsweat from the sensing area through a passive pump path. It was found that the Hue parameter (H) in the HSV color space can be related to the sweat pH and fitted to a Boltzmann equation (R2 = 0.997). The range of use of the wristband device goes from 6 to 8, which includes the pH range of sweat, with a precision at different pH values from 3.6 to 6.0 %. Considering the typical human sweat rate, the absorbent pad allows continuous operation up to more than 1000 min.

UMR BFP - Equipe Virologie; International audience; Recent developments in high-throughput sequencing (HTS), also called next-generation sequencing (NGS), technologies and bioinformatics have drastically changed research on viral pathogens and spurred growing interest in the field of virus diagnostics. However, the reliability of HTS-based virus detection protocols must be evaluated before adopting them for diagnostics. Many different bioinformatics algorithms aimed at detecting viruses in HTS data have been reported, but little attention has been paid so far to their sensitivity and reliability for diagnostic purposes. We therefore compared the ability of 21 plant virology laboratories, each employing a different bioinformatics pipeline, to detect 12 plant viruses through a double-blind large scale performance test ten datasets of 21-24 nt small (s)RNA sequences from three different infected plants. The sensitivity of virus detection ranged between 35 and 100% among participants, with a marked negative effect when sequence depth decreased. The false positive detection rate was very low and mainly related to the identification of host genome-integrated viral sequences or misinterpretation of the results. Reproducibility was high (91.6%). This work revealed the key influence of bioinformatics strategies for the sensitive detection of viruses in HTS sRNA datasets and, more specifically (i) the difficulty to detect viral agents when they are novel and/or their sRNA abundance is low, (ii) the influence of key parameters at both assembly and annotation steps, (iii) the importance of completeness of reference sequence databases and (iv) the significant level of scientific expertise needed when interpreting pipelines results. Overall, this work underlines key parameters and proposes recommendations for reliable sRNA-based detection of known and unknown viruses.

In this paper, we present a passive tag for the determination of gaseous oxygen in intelligent packaging (IP). The power supply for this tag is obtained from thermoelectric energy harvesting taking advantage of the temperature difference between a cooled package and the human body. For this purpose, a compact Peltier module is attached to the surface of the package. This device is able to generate 1.2 mW when a temperature difference of 25 °C is applied between its surfaces. A dc-to-dc boost converter is included to generate an output voltage of 3.3 V and an output current of 225 μA from the harvested energy by the Peltier cell, which are used to supply the measurement circuitry. A luminescent membrane sensitive to oxygen is used as a gas detector in the package. The generated signal is compared to a reference value to evaluate if the oxygen concentration inside the package falls below or above a predetermined value. This is shown by turning on a green or a red LED, respectively. The proposed system presents a resolution of 0.02% of the predicted oxygen concentration in the range of interest (0%- 5%) and a limit of detection (LOD) of 0.007%, which makes the instrument appropriate to be used in IP and active packaging (AP) technology.

In this work we present a full-passive flexible multigas sensing tag for the determination of oxygen, carbon dioxide, ammonia, and relative humidity readable by a smartphone. This tag is based on near field communication (NFC) technology for energy harvesting and data transmission to a smartphone. The gas sensors show an optic response that is read through high-resolution digital color detectors. A white LED is used as the common optical excitation source for all the sensors. Only a reduced electronics with very low power consumption is required for the reading of the optical responses and data transmission to a remote user. An application for the Android operating system has been developed for the power supplying and data reception from the tag. The responses of the sensors have been calibrated and fitted to simple functions, allowing a fast prediction of the gases concentration. Cross-sensitivity has also been evaluated, finding that in most of the cases it is negligible or easily correctable using the rest of the readings. The election of the target gases has been due to their importance in the monitoring of modified atmosphere packaging. Direct systems to process plant materials allowed high-throughput testing of Plum pox virus (PPV) by real-time reverse transcription (RT)-PCR without nucleic acids purification. Crude plant extracts were diluted in buffer or spotted on membranes to be used as templates. Alternatively, immobilized PPV targets were amplified from fresh sections of plant tissues printed or squashed onto the same supports, without extract preparation. Spot real-time RT-PCR was validated as a PPV diagnostic method in samples collected during the dormancy period and showed high sensitivity (93.6%), specificity (98.0%), and post-test probability (97.9%) towards sharka disease. In an analysis of 2919 Prunus samples by spot real-time RT-PCR and DASI-ELISA 90.8% of the results coincided, demonstrating high agreement (k = 0.77 +/- 0.01) between the two techniques. These results validate the use of immobilized PPV targets and spot real-time RT-PCR as screening method for large-scale analyses. [Int Microbiol 2009; 12(1): 1-6]

El diseño de protocolos de diagnóstico y detección de virus de especies leñosas implica no sólo la producción de reactivos (anticuerpos, sondas, cebadores...) específicos y la puesta a punto de técnicas sensibles. El establecimiento de la época, periodo vegetativo y órganos ideales a muestrear, es esencial para lograr detecciones y diagnósticos fiables. Algunos métodos de diagnóstico han permitido popularizar la detección de virus. Su aplicación sistemática para realizar prospecciones, controles de la producción, selección sanitaria, erradicación y estudios epidemiológicos, han sido definitivos para el control de algunas virosis graves y para ayudar al productor en la toma de decisiones. En el presente artículo se analizan las repercusiones de la existencia de protocolos fiables y de datos surgidos de estudios epidemiológicos, en el control del virus de la sharka de los frutales de hueso y del virus de la tristeza de los cítricos en España. Se discute la importancia y repercusión de los métodos de detección de calidad con dos ejemplos: el programa de erradicación del virus de la sharka agresivo en melocotonero, tipo M, y la reconversión citrícola provocada por la enfermedad de la tristeza.

Phytophthora nicotianae Breda de Haan is one of the most important soil-borne plant pathogens. The identification of this pathogen based on morphological or physiological characters is time-consuming and labour-intensive and requires comprehensive knowledge of fungi. Molecular analysis of the internal transcribed spacer (ITS) regions of rDNA is a novel and very effective method of species determination. Based on this concept, conventional and single closed tube nested-PCRs were developed for the specific and sensitive detection of P. nicotianae. Two new specific primers, designed from the spacer regions ITS1 and ITS2, internal to the nucleotide sequence flanked by universal primers ITS4 and ITS6, were used. To evaluate the specificity of the method, 36 morphologically characterized isolates were tested. A positive reaction, characterized by an amplification product of 737 bp, was shown by all P. nicotianae isolates and two P. nicotianae/cactorum hybrids. No amplification product was observed when other Phytophthora species and genera were assayed. The sensitivity of this method was analysed by serial dilutions of a defined amount of fungal DNA in a healthy root extract. Nested-PCR was at least 1000 times more sensitive than conventional PCR. In addition, samples from different infection sites, origins and crops, samples from nutrient solution, water and the rockwool used in hydroponic cultures, were analysed to validate this method.

Se han puesto a punto métodos de detección y se ha iniciado el estudio de los virus y viroides presentes en olivo en España, ante el desconocimiento existente sobre su estado sanitario. La prospección se ha comenzado con los cultivares del Banco Mundial de Germoplasma de Olivo de Córdoba y con diversas selecciones y muestras de campo de Cataluña y la Comunidad Valenciana. Unicamente se ha podido confirmar la presencia de CMV, aunque serológicamente se han obtenido algunos positivos para SLRV o CLRV. Estos resultados parecen sugerir una escasa importancia de los virus en olivo en nuestro país y muestran la problemática que plantean algunas técnicas de detección.

La vid (Vitis vinifera L.) es una de las especies vegetales más susceptibles de padecer infecciones virales. En Europa y España, solo cinco especies virales (GFLV, ArMV, GLRaV-1, GLRaV-3 y GFkV), de las treinta y una patógenas de la vid, se encuentran bajo restricción legislativa. Algunos de estos son virus emergentes no contemplados en la legislación, siendo GPGV, GAMaV, GRLDaV, GVE, GVF, GVT, GRBV y GVCV las principales especies de virus emergentes que pueden constituir una amenaza para los cultivos españoles. Por tanto, el objetivo general de la presente tesis es conocer la situación de las principales virosis emergentes de vid en España y desarrollar herramientas de diagnóstico que puedan implementar programas de prevención temprana, selección sanitaria, certificación y erradicación. Los resultados de la búsqueda de virosis emergentes, realizada en diferentes años, denominaciones de origen y variedades de vid, muestran que: (1) virus como GLRaV-1, GLRaV-2, GLRaV-3, GFkV, GFLV y GRSPaV siguen teniendo una presencia destacada en los viñedos españoles; (2) se han detectado, con prevalencias bajas, y solo en las denominaciones de origen (D.O.) Utiel-Requena y Manchuela, los virus emergentes GPGV y GAMaV, habiendo sido este último detectado por primera vez en España en este estudio; (3) no ha sido detectada la presencia de los virus GVT, GVE, GVF, GRBV, GVCV y GRLDaV. La caracterización genética de los virus emergentes detectados en España ha demostrado que: (1) algunos aislados españoles de GPGV presentan un nuevo polimorfismo, no descrito hasta ahora, que afecta a la proteína de movimiento (MP); (2) existe una alta diversidad genética en los aislados españoles, lo cual sugiere la introducción por múltiples vías de este virus en las D.O. Utiel-Requena y Manchuela; y (3) la caracterización genética de los asilados GAMaV españoles evidencia que estos difieren del resto de los aislados virales descritos en otras partes del mundo, sugiriendo por tanto que la introducción de este virus en España no es reciente. Adicionalmente, se han desarrollado tres nuevos métodos de detección, uno basado en PCR convencional para la detección de GAMaV y dos basados en PCR en tiempo real para la detección y cuantificación absoluta de GRLDaV y GPGV, los cuales han sido aplicados con éxito para el diagnóstico de los tres virus tanto en plantas de vid como en sus posibles vectores de transmisión. Estos nuevos métodos de detección constituyen herramientas útiles para abordar futuros estudios epidemiológicos y prevenir la dispersión de estos patógenos en España y en otros territorios del mundo. Y, por último, se ha identificado por primera el genoma completo del micovirus penicillimonavirus gammaplasmopara, asociado a una nueva sintomatología de vid de etiología desconocida. Los estudios de caracterización molecular y aislamiento de partículas virales de esta especie viral sugieren que podría tratarse del primer virus bipartito de la familia Mymonaviridae.
