This paper mainly studies the globally fixed-time synchronization of a class of coupled neutral-type neural networks with mixed time-varying delays via discontinuous feedback controllers. Compared with the traditional neutral-type neural network model, the model in this paper is more general. A class of general discontinuous feedback controllers are designed. With the help of the definition of fixed-time synchronization, the upper right-hand derivative and a defined simple Lyapunov function, some easily verifiable and extensible synchronization criteria are derived to guarantee the fixed-time synchronization between the drive and response systems. Classical definitions of observability classify a system as either being observable or not. Observability has been recognized as an important feature to study complex networks, and as for dynamical systems the focus has been on determining conditions for a network to be observable. About twenty years ago continuous measures of observability for nonlinear dynamical systems started to be used. In this paper various aspects of observability that are established for dynamical systems will be investigated in the context of networks. In particular it will be discussed in which ways simple networks can be ranked in terms of observability using continuous measures of such a property. Also it is pointed out that the analysis of the network topology is typically not sufficient for observability purposes, since both the dynamics and the coupling of such nodes play a vital role. An end-to-end network traffic matrix is significantly helpful for network management and for Software Defined Networks (SDN). However, the end-to-end network traffic matrix's inferences and estimations are a challenging problem. Moreover, attaining the traffic matrix in high-speed networks for SDN is a prohibitive challenge. This paper investigates how to estimate and recover the end-to-end network traffic matrix in fine time granularity from the sampled traffic traces, which is a hard inverse problem. Different from previous methods, the fractal interpolation is used to reconstruct the finer-granularity network traffic. Then, the cubic spline interpolation method is used to obtain the smooth reconstruction values. To attain an accurate the end-to-end network traffic in fine time granularity, we perform a weighted-geometric-average process for two interpolation results that are obtained. The interaction radius r plays an important role in the collective behavior of many multi-agent systems because it defines the interaction network among agents. For the topic of intervention on collective behavior of multi-agent systems, does r also affect the intervention performance? In this paper we study whether it is easier to change the convergent heading of the group by adding some special agents (called shills) into the Vicsek model when r is larger (or smaller). Two kinds of shills are considered: fixed-heading shills (like leaders that never change their headings) and evolvable-heading shills (like normal agents but with carefully designed initial headings). We know that with the increase of r, two contradictory effects exist simultaneously: the influential area of a single shill is enlarged, but its influence strength is weakened. Which factor dominates? Through simulations and theoretical analysis we surprisingly find that r affects the intervention performance differently in different cases: when fixed-heading shills are placed together at the center of the group, larger r gives a better intervention performance; when evolvable-heading shills are placed together at the center, smaller r is better; when shills (either fixed-heading or evolvable-heading) are distributed evenly inside the group, the effect of r on the intervention performance is not significant. A network is considered observable if its current state can be determined in finite time from knowledge of the observed states. The observability transitions in networks based on random or degree-correlated sensor placement have recently been studied. However, these placement strategies are predominantly based on local information regarding the network. In this paper, to understand the phase transition process of network observability, we analyze the network observability transition for a betweenness-based sensor placement strategy, in which sensors are placed on nodes according to their betweenness. Using numerical simulations, we compute the size of the network’s largest observable component (LOC) and compare the observability transitions for different sensor placements. We find that betweenness-based sensor placement can generate a larger LOC in the observability transition than the random or degree-based placement strategy in both model and real networks. Orienteering problem (OP) is a routing problem, where the aim is to generate a path through set of nodes, which would maximize total score and would not exceed the budget. In this paper, we present an extension of classic OP—Orienteering Problem with Functional Profits (OPFP), where the score of a specific point depends on its characteristics, position in the route, and other points in the route. For solving OPFP, we developed an open-source framework for solving orienteering problems, which utilizes four core components of OP in its modular architecture. Fully-written in Go programming language our framework can be extended for solving different types of tasks with different algorithms; this was demonstrated by implementation of two popular algorithms for OP solving—Ant Colony Optimization and Recursive Greedy Algorithm. Computational efficiency of the framework was shown through solving four well-known OP types: classic Orienteering Problem (OP), Orienteering Problem with Compulsory Vertices (OPCV), Orienteering Problem with Time Windows (OPTW), and Time Dependent Orienteering Problem (TDOP) along with OPFP. Experiments were conducted on a large multi-source dataset for Saint Petersburg, Russia, containing data from Instagram, TripAdvisor, Foursquare and official touristic website. It is usually assumed that each cooperator contributes equally to different public pools in spatial public goods game. However, it is more reasonable to invest differently according to individual investment preference. In this paper, an extended public goods game, in which cooperators contribute to the groups according to the investment preference, is developed. The investment preference of a cooperator is characterized by the fraction of the cooperator from his/her own memory about a group and the intensity of investment preference is represented by a tunable parameter α. The well-mixed population and the structured population are analyzed under this mechanism. It is shown that the investment preference can give rise to coordination. Moreover, the extensive numerical simulation results show that with the increasing of investment preference density or memory length, the proportion of cooperation can increase monotonously. This is because the investment preference could help cooperators resist the invasion from defectors. Compared with the basic version, the new mechanism is able to promote cooperation effectively. Recently, contagion-based (disease, information, etc.) spreading on social networks has been extensively studied. In this paper, other than traditional full interaction, we propose a partial interaction based spreading model, considering that the informed individuals would transmit information to only a certain fraction of their neighbors due to the transmission ability in real-world social networks. Simulation results on three representative networks (BA, ER, WS) indicate that the spreading efficiency is highly correlated with the network heterogeneity. In addition, a special phenomenon, namely Information Blind Areas where the network is separated by several information-unreachable clusters, will emerge from the spreading process. Furthermore, we also find that the size distribution of such information blind areas obeys power-law-like distribution, which has very similar exponent with that of site percolation. Detailed analyses show that the critical value is decreasing along with the network heterogeneity for the spreading process, which is complete the contrary to that of random selection. Moreover, the critical value in the latter process is also larger than that of the former for the same network. Identifying influential nodes is an important topic in many diverse applications, such as accelerating information propagation, controlling rumors and diseases. Many methods have been put forward to identify influential nodes in complex networks, ranging from node centrality to diffusion-based processes. However, most of the previous studies do not take into account overlapping communities in networks. In this paper, we propose an effective method based on network representation learning. The method considers not only the overlapping communities in networks, but also the network structure. The sampling of scale-free networks in Molecular Biology is usually achieved by growing networks from a seed using recursive algorithms with elementary moves which include the addition and deletion of nodes and bonds. These algorithms include the Barabási-Albert algorithm. Later algorithms, such as the Duplication-Divergence algorithm, the Solé algorithm and the iSite algorithm, were inspired by biological processes underlying the evolution of protein networks, and the networks they produce differ essentially from networks grown by the Barabási-Albert algorithm. In this paper the mean field analysis of these algorithms is reconsidered, and extended to variant and modified implementations of the algorithms. The degree sequences of scale-free networks decay according to a powerlaw distribution, namely P(k) ∼ k− γ, where γ is a scaling exponent. We derive mean field expressions for γ, and test these by numerical simulations. Generally, good agreement is obtained. This paper demonstrates a framework of processes for identifying potential witnesses of events from evidence they post to social media. The research defines original evidence models for micro-blog content sources, the relative uncertainty of different evidence types, and models for testing evidence by combination. Methods to filter and extract evidence using automated and semi-automated means are demonstrated using a Twitter case study event. Further, an implementation to test extracted evidence using Dempster Shafer Theory of Evidence are presented. The results indicate that the inclusion of evidence from micro-blog text and linked image content can increase the number of micro-bloggers identified at events, in comparison to the number of micro-bloggers identified from geotags alone. Additionally, the number of micro-bloggers that can be tested for evidence corroboration or conflict, is increased by incorporating evidence identified in their posting history. Penetration attacks are one of the most serious network security threats. However, existing network defense technologies do not have the ability to entirely block the penetration behavior of intruders. Therefore, the network needs additional defenses. In this paper, a decoy chain deployment (DCD) method based on SDN+NFV is proposed to address this problem. This method considers about the security status of networks, and deploys decoy chains with the resource constraints. DCD changes the attack surface of the network and makes it difficult for intruders to discern the current state of the network. The use of RFID technology in complex and distributed environments often leads to a multi-domain RFID system, in which trust establishment among entities from heterogeneous domains without past interaction or prior agreed policy, is a challenge. The current trust management mechanisms in the literature do not meet the specific requirements in multi-domain RFID systems. Therefore, this paper analyzes the special challenges on trust management in multi-domain RFID systems, and identifies the implications and the requirements of the challenges on the solutions to the trust management of multi-domain RFID systems. A multi-domain trust management model is proposed, which provides a hierarchical trust management framework include a diversity of trust evaluation and establishment approaches. Network address shuffling is a novel moving target defense (MTD) that invalidates the address information collected by the attacker by dynamically changing or remapping the host’s network addresses. However, most network address shuffling methods are limited by the limited address space and rely on the host’s static domain name to map to its dynamic address; therefore these methods cannot effectively defend against random scanning attacks, and cannot defend against an attacker who knows the target’s domain name. In this paper, we propose a network defense method based on random domain name and address mutation (RDAM), which increases the scanning space of the attacker through a dynamic domain name method and reduces the probability that a host will be hit by an attacker scanning IP addresses using the domain name system (DNS) query list and the time window methods. Theoretical analysis and experimental results show that RDAM can defend against scanning attacks and worm propagation more effectively than general network address shuffling methods, while introducing an acceptable operational overhead. In this paper, we explore the role of network topology on maintaining the extensive property of entropy. We study analytically and numerically how the topology contributes to maintaining extensivity of entropy in multiplex networks, i.e. networks of subnetworks (layers), by means of the sum of the positive Lyapunov exponents, HKS, a quantity related to entropy. We show that extensivity relies not only on the interplay between the coupling strengths of the dynamics associated to the intra (short-range) and inter (long-range) interactions, but also on the sum of the intra-degrees of the nodes of the layers. For the analytically treated networks of size N, among several other results, we show that if the sum of the intra-degrees (and the sum of inter-degrees) scales as Nθ +1, θ > 0, extensivity can be maintained if the intra-coupling (and the inter-coupling) strength scales as N− θ, when evolution is driven by the maximisation of HKS. As the quality of crucial entities can directly affect that of software, their identification and protection become an important premise for effective software development, management, maintenance and testing, which thus contribute to improving the software quality and its attack-defending ability. Most analysis and evaluation on important entities like codes-based static structure analysis are on the destruction of the actual software running. In this paper, from the perspective of software execution process, we proposed an approach to mine dynamic noteworthy functions (DNFM)in software execution sequences. First, according to software decompiling and tracking stack changes, the execution traces composed of a series of function addresses were acquired. Then these traces were modeled as execution sequences and then simplified so as to get simplified sequences (SFS), followed by the extraction of patterns through pattern extraction (PE) algorithm from SFS. After that, evaluating indicators inner-importance and inter-importance were designed to measure the noteworthiness of functions in DNFM algorithm. Finally, these functions were sorted by their noteworthiness. Comparison and contrast were conducted on the experiment results from two traditional complex network-based node mining methods, namely PageRank and DegreeRank. Exploring the interplay between information spreading and epidemic spreading is a topic that has been receiving increasing attention. As an efficient means of depicting the spreading of information, which manifests as a cascade phenomenon, awareness cascading is utilized to investigate this coupled transmission. Because in reality, different individuals facing the same epidemic will exhibit distinct behaviors according to their own experiences and attributes, it is important for us to consider the heterogeneity of individuals. Consequently, we propose a heterogeneous spreading model. To describe the heterogeneity, two of the most important but radically different methods for this purpose, the degree and k-core measures, are studied in this paper through three models based on different assumptions. Adopting a Markov chain approach, we succeed in predicting the epidemic threshold trend. Furthermore, we find that when the k-core measure is used to classify individuals, the spreading process is robust to these models, meaning that regardless of the model used, the spreading process is nearly identical at the macroscopic level. In addition, the k-core measure leads to a much larger final epidemic size than the degree measure. These results are cross-checked through numerous simulations, not only of a synthetic network but also of a real multiplex network. The presented findings provide a better understanding of k-core individuals and reveal the importance of considering network structure when investigating various dynamic processes. Previous studies mostly investigate player's cooperative behavior as affected by game time-scale or individual diversity. In this paper, by involving both time-scale and diversity simultaneously, we explore the effect of stochastic heterogeneous interaction. In our model, the occurrence of game interaction between each pair of linked player obeys a random probability, which is further described by certain distributions. Simulations on a 4-neighbor square lattice show that the cooperation level is remarkably promoted when stochastic heterogeneous interaction is considered. The results are then explained by investigating the mean payoffs, the mean boundary payoffs and the transition probabilities between cooperators and defectors. We also show some typical snapshots and evolution time series of the system. Finally, the 8-neighbor square lattice and BA scale-free network results indicate that the stochastic heterogeneous interaction can be robust against different network topologies. In biological systems, the dynamic analysis method has gained increasing attention in the past decade. The Boolean network is the most common model of a genetic regulatory network. The interactions of activation and inhibition in the genetic regulatory network are modeled as a set of functions of the Boolean network, while the state transitions in the Boolean network reflect the dynamic property of a genetic regulatory network. A difficult problem for state transition analysis is the finding of attractors. In this paper, we modeled the genetic regulatory network as a Boolean network and proposed a solving algorithm to tackle the attractor finding problem. In the proposed algorithm, we partitioned the Boolean network into several blocks consisting of the strongly connected components according to their gradients, and defined the connection between blocks as decision node. Based on the solutions calculated on the decision nodes and using a satisfiability solving algorithm, we identified the attractors in the state transition graph of each block. The proposed algorithm is benchmarked on a variety of genetic regulatory networks. Compared with existing algorithms, it achieved similar performance on small test cases, and outperformed it on larger and more complex ones, which happens to be the trend of the modern genetic regulatory network. Furthermore, while the existing satisfiability-based algorithms cannot be parallelized due to their inherent algorithm design, the proposed algorithm exhibits a good scalability on parallel computing architectures. Objective: The study investigates the effect on cooperation in multiplayer games, when the population from which all individuals are drawn is structured—i.e. when a given individual is only competing with a small subset of the entire population. Method: To optimize the focus on multiplayer effects, a class of games were chosen for which the payoff depends nonlinearly on the number of cooperators—this ensures that the game cannot be represented as a sum of pair-wise interactions, and increases the likelihood of observing behaviour different from that seen in two-player games. The chosen class of games are named “threshold games”, and are defined by a threshold, M > 0, which describes the minimal number of cooperators in a given match required for all the participants to receive a benefit. The model was studied primarily through numerical simulations of large populations of individuals, each with interaction neighbourhoods described by various classes of networks. Results: When comparing the level of cooperation in a structured population to the mean-field model, we find that most types of structure lead to a decrease in cooperation. This is both interesting and novel, simply due to the generality and breadth of relevance of the model—it is likely that any model with similar payoff structure exhibits related behaviour. More importantly, we find that the details of the behaviour depends to a large extent on the size of the immediate neighbourhoods of the individuals, as dictated by the network structure. A variety of 7 Tesla RF coil systems have been proposed to produce spin excitation (B1+ field) and MR image acquisition. Different groups have attempted to mitigate the challenges at high and ultra-high field MRI by proposing novel hardware and software solutions to obtain uniformly high spin excitation at acceptable RF absorption levels. In this study, we extensively compare the designs of two distributed-circuit based RF coils: the Tic-Tac-Toe (TTT) head coil and TEM head coil on multiple anatomically detailed head models and in-vivo. Bench measurements of s-parameters and experimental B1+ field distribution were obtained in volunteers and compared with numerical simulations. RF absorption, quantified by both average and peak SAR, and B1+ field intensity and homogeneity, calculated/measured in terms of maximum over minimum and coefficient of variation (CV) in the region of interest (ROI), are presented for both coils. Often derived from partial correlations or many pairwise analyses, covariance networks represent the inter-relationships among regions and can reveal important topological structures in brain measures from healthy and pathological subjects. However both approaches are not consistent network estimators and are sensitive to the value of the tuning parameters. Here, we propose a consistent covariance network estimator by maximising the network likelihood (MNL) which is robust to the tuning parameter. We validate the consistency of our algorithm theoretically and via a simulation study, and contrast these results against two well-known approaches: the graphical LASSO (gLASSO) and Pearson pairwise correlations (PPC) over a range of tuning parameters. The MNL algorithm had a specificity equal to and greater than 0.94 for all sample sizes in the simulation study, and the sensitivity was shown to increase as the sample size increased. The gLASSO and PPC demonstrated a specificity-sensitivity trade-off over a range of values of tuning parameters highlighting the discrepancy in the results for misspecified values. Application of the MNL algorithm to the case study data showed a loss of connections between healthy and impaired groups, and improved ability to identify between lobe connectivity in contrast to gLASSO networks. In this work, we propose the MNL algorithm as an effective approach to find covariance brain networks, which can inform the organisational features in brain-wide analyses, particularly for large sample sizes. Protein-protein interactions integrated with disease-gene associations represent important information for revealing protein functions under disease conditions to improve the prevention, diagnosis, and treatment of complex diseases. Although several studies have attempted to identify disease-gene associations, the number of possible disease-gene associations is very small. High-throughput technologies have been established experimentally to identify the association between genes and diseases. However, these techniques are still quite expensive, time consuming, and even difficult to perform. Thus, based on currently available data and knowledge, computational methods have served as alternatives to provide more possible associations to increase our understanding of disease mechanisms. Here, a new network-based algorithm, namely, Disease-Gene Association (DGA), was developed to calculate the association score of a query gene to a new possible set of diseases. First, a large-scale protein interaction network was constructed, and the relationship between two interacting proteins was calculated with regard to the disease relationship. Novel plausible disease-gene pairs were identified and statistically scored by our algorithm using neighboring protein information. The results yielded high performance for disease-gene prediction, with an F-measure of 0.78 and an AUC of 0.86. To identify promising candidates of disease-gene associations, the association coverage of genes and diseases were calculated and used with the association score to perform gene and disease selection. Based on gene selection, we identified promising pairs that exhibited evidence related to several important diseases, e.g., inflammation, lipid metabolism, inborn errors, xanthomatosis, cerebellar ataxia, cognitive deterioration, malignant neoplasms of the skin and malignant tumors of the cervix. Focusing on disease selection, we identified target genes that were important to blistering skin diseases and muscular dystrophy. In summary, our developed algorithm is simple, efficiently identifies disease–gene associations in the protein-protein interaction network and provides additional knowledge regarding disease-gene associations. Understanding how groups of neurons interact within a network is a fundamental question in system neuroscience. Instead of passively observing the ongoing activity of a network, we can typically perturb its activity, either by external sensory stimulation or directly via techniques such as two-photon optogenetics. A natural question is how to use such perturbations to identify the connectivity of the network efficiently. Here we introduce a method to infer sparse connectivity graphs from in-vivo, two-photon imaging of population activity in response to external stimuli. A novel aspect of the work is the introduction of a recommended distribution, incrementally learned from the data, to optimally refine the inferred network. Unlike existing system identification techniques, this “active learning” method automatically focuses its attention on key undiscovered areas of the network, instead of targeting global uncertainty indicators like parameter variance. We show how active learning leads to faster inference while, at the same time, provides confidence intervals for the network parameters. We present simulations on artificial small-world networks to validate the methods and apply the method to real data. Voluntary participation, as an additional strategy involved in repeated games, has been proved to be an efficient way to promote the evolution of cooperation theoretically and empirically. Besides, current studies show that the coevolution of teaching activity can promote cooperation. Thus, inspired by aforementioned above, we investigate the effect of coevolution of teaching activity on the evolution of cooperation for prisoner’s dilemma game with voluntary participation: when the focal player successfully enforces its strategy on the opponent, his teaching ability will get an increase. Through numerical simulation, we have shown that voluntary participation could effectively promote the fraction of cooperation, which is also affected by the value of increment. Furthermore, we investigate the influence of the increment value on the density of different strategies and find that there exists an optimal increment value that plays an utmost role on the evolutionary dynamics. With regard to this observation, we unveil that an optimal value of increment can lead to strongest heterogeneity in agents’ teaching ability, further promoting the evolution of cooperation. An intriguing question in evolution is what would happen if one could “replay” life’s tape. Here, we explore the following hypothesis: when replaying the tape, the details (“decorations”) of the outcomes would vary but certain “invariants” might emerge across different life-tapes sharing similar initial conditions. We use large-scale simulations of an in silico model of pre-biotic evolution called GARD (Graded Autocatalysis Replication Domain) to test this hypothesis. GARD models the temporal evolution of molecular assemblies, governed by a rates matrix (i.e. network) that biases different molecules’ likelihood of joining or leaving a dynamically growing and splitting assembly. Previous studies have shown the emergence of so called compotypes, i.e., species capable of replication and selection response. Here, we apply networks’ science to ascertain the degree to which invariants emerge across different life-tapes under GARD dynamics and whether one can predict these invariant from the chemistry specification alone (i.e. GARD’s rates network representing initial conditions). We analysed the (complex) rates’ network communities and asked whether communities are related (and how) to the emerging species under GARD’s dynamic, and found that the communities correspond to the species emerging from the simulations. Importantly, we show how to use the set of communities detected to predict species emergence without performing any simulations. Critical transitions of complex systems can often be predicted by so-called early-warning signals (EWS). In some cases, however, such signals cannot be detected although a critical transition is imminent. Observing a relation of EWS-detectability and the network topology in which the system is implemented, we simulate and investigate scale-free networks and identify which networks show, and which do not show EWS in the framework of a two state system that exhibits critical transitions. Additionally, we adapt our approach by examining the effective state of the system, rather than its natural state, and conclude that this transformation can reveal hidden EWS in networks where those signals are otherwise obscured by a complex topology. Network models are widely used to describe complex signaling systems. Cellular wiring varies in different cellular contexts and numerous inference techniques have been developed to infer the structure of a network from experimental data of the network’s behavior. To objectively identify which inference strategy is best suited to a specific network, a gold standard network and dataset are required. However, suitable datasets for benchmarking are difficult to find. Numerous tools exist that can simulate data for transcriptional networks, but these are of limited use for the study of signaling networks. Here, we describe SiGNet (gnal enerator for works): a Cytoscape app that simulates experimental data for a signaling network of known structure. SiGNet has been developed and tested against published experimental data, incorporating information on network architecture, and the directionality and strength of interactions to create biological data in silico. SiGNet is the first tool to simulate biological signaling data, enabling an accurate and systematic assessment of inference strategies. We characterized wildfire transmission and exposure within a matrix of large land tenures (federal, state, and private) surrounding 56 communities within a 3.3 million ha fire prone region of central Oregon US. Wildfire simulation and network analysis were used to quantify the exchange of fire among land tenures and communities and analyze the relative contributions of human versus natural ignitions to wildfire exposure. Among the land tenures examined, the area burned by incoming fires averaged 57% of the total burned area. Community exposure from incoming fires ignited on surrounding land tenures accounted for 67% of the total area burned. The number of land tenures contributing wildfire to individual communities and surrounding wildland urban interface (WUI) varied from 3 to 20. Community firesheds, i.e. the area where ignitions can spawn fires that can burn into the WUI, covered 40% of the landscape, and were 5.5 times larger than the combined area of the community core and WUI. For the major land tenures within the study area, the amount of incoming versus outgoing fire was relatively constant, with some exceptions. The study provides a multi-scale characterization of wildfire networks within a large, mixed tenure and fire prone landscape, and illustrates the connectivity of risk between communities and the surrounding wildlands. We use the findings to discuss how scale mismatches in local wildfire governance result from disconnected planning systems and disparate fire management objectives among the large landowners (federal, state, private) and local communities. Local and regional risk planning processes can adopt our concepts and methods to better define and map the scale of wildfire risk from large fire events and incorporate wildfire network and connectivity concepts into risk assessments. Wireless sensor networks consist of resource limited devices. Most crucial of these resources is battery life, as in most applications like battle field or volcanic area monitoring, it is often impossible to replace or recharge the power source. This article presents an energy efficient collaborative communication system based on spread spectrum to achieve energy efficiency as well as immunity against jamming, natural interference, noise suppression and universal frequency reuse. Performance of the proposed system is evaluated using the received signal power, bit error rate (BER) and energy consumption. The results show a direct proportionality between the power gain and the number of collaborative nodes as well as BER and signal-to-noise ratio (Eb/N0). The analytical and simulation results of the proposed system are compared with SISO system. The comparison reveals that SISO perform better than collaborative communication in case of small distances whereas collaborative communication performs better than SISO in case of long distances. On the basis of these results it is safe to conclude that collaborative communication in wireless sensor networks using wideband systems improves the life time of nodes in the networks thereby prolonging the network’s life time. Many recent researches focus on ICN (Information-Centric Network), in which named content becomes the first citizen instead of end-host. In ICN, Named content can be further divided into many small sized chunks, and chunk-based communication has merits over content-based communication. The universal in-network cache is one of the fundamental infrastructures for ICN. In this work, a chunk-level cache mechanism based on pre-fetch operation is proposed. The main idea is that, routers with cache store should pre-fetch and cache the next chunks which may be accessed in the near future according to received requests and cache policy for reducing the users’ perceived latency. Two pre-fetch driven modes are present to answer when and how to pre-fetch. The LRU (Least Recently Used) is employed for the cache replacement. Simulation results show that the average user perceived latency and hops can be decreased by employed this cache mechanism based on pre-fetch operation. Furthermore, we also demonstrate that the results are influenced by many factors, such as the cache capacity, Zipf parameters and pre-fetch window size. [ABSTRACT FROM AUTHOR]

Network controllability is an important topic in wide-ranging research fields. However, the relationship between controllability and network structure is poorly understood, although degree heterogeneity is known to determine the controllability. We focus on the size of a minimum dominating set (MDS), a measure of network controllability, and investigate the effect of degree-degree correlation, which is universally observed in real-world networks, on the size of an MDS. We show that disassortativity or negative degree-degree correlation reduces the size of an MDS using analytical treatments and numerical simulation, whereas positive correlations hardly affect the size of an MDS. This result suggests that disassortativity enhances network controllability. Furthermore, apart from the controllability issue, the developed techniques provide new ways of analyzing complex networks with degree-degree correlations. [ABSTRACT FROM AUTHOR]

The identification of modules or communities in sets of related variables is a key step in the analysis and modeling of biological systems. Procedures for this identification are usually designed to allow fast analyses of very large datasets and may produce suboptimal results when these sets are of a small to moderate size. This article introduces BoCluSt, a new, somewhat more computationally intensive, community detection procedure that is based on combining a clustering algorithm with a measure of stability under bootstrap resampling. Both computer simulation and analyses of experimental data showed that BoCluSt can outperform current procedures in the identification of multiple modules in data sets with a moderate number of variables. In addition, the procedure provides users with a null distribution of results to evaluate the support for the existence of community structure in the data. BoCluSt takes individual measures for a set of variables as input, and may be a valuable and robust exploratory tool of network analysis, as it provides 1) an estimation of the best partition of variables into modules, 2) a measure of the support for the existence of modular structures, and 3) an overall description of the whole structure, which may reveal hierarchical modular situations, in which modules are composed of smaller sub-modules. Reverse-engineering of biological networks is a central problem in systems biology. The use of intervention data, such as gene knockouts or knockdowns, is typically used for teasing apart causal relationships among genes. Under time or resource constraints, one needs to carefully choose which intervention experiments to carry out. Previous approaches for selecting most informative interventions have largely been focused on discrete Bayesian networks. However, continuous Bayesian networks are of great practical interest, especially in the study of complex biological systems and their quantitative properties. In this work, we present an efficient, information-theoretic active learning algorithm for Gaussian Bayesian networks (GBNs), which serve as important models for gene regulatory networks. In addition to providing linear-algebraic insights unique to GBNs, leading to significant runtime improvements, we demonstrate the effectiveness of our method on data simulated with GBNs and the DREAM4 network inference challenge data sets. Our method generally leads to faster recovery of underlying network structure and faster convergence to final distribution of confidence scores over candidate graph structures using the full data, in comparison to random selection of intervention experiments. Biased random walk has been studied extensively over the past decade especially in the transport and communication networks communities. The mean first passage time (MFPT) of a biased random walk is an important performance indicator in those domains. While the fundamental matrix approach gives precise solution to MFPT, the computation is expensive and the solution lacks interpretability. Other approaches based on the Mean Field Theory relate MFPT to the node degree alone. However, nodes with the same degree may have very different local weight distribution, which may result in vastly different MFPT. We derive an approximate bound to the MFPT of biased random walk with short relaxation time on complex network where the biases are controlled by arbitrarily assigned node weights. We show that the MFPT of a node in this general case is closely related to not only its node degree, but also its local weight distribution. The MFPTs obtained from computer simulations also agree with the new theoretical analysis. Our result enables fast estimation of MFPT, which is useful especially to differentiate between nodes that have very different local node weight distribution even though they share the same node degrees. The Drosophila eggshell constitutes a remarkable system for the study of epithelial patterning, both experimentally and through computational modeling. Dorsal eggshell appendages arise from specific regions in the anterior follicular epithelium that covers the oocyte: two groups of cells expressing broad (roof cells) bordered by rhomboid expressing cells (floor cells). Despite the large number of genes known to participate in defining these domains and the important modeling efforts put into this developmental system, key patterning events still lack a proper mechanistic understanding and/or genetic basis, and the literature appears to conflict on some crucial points. We tackle these issues with an original, discrete framework that considers single-cell models that are integrated to construct epithelial models. We first build a phenomenological model that reproduces wild type follicular epithelial patterns, confirming EGF and BMP signaling input as sufficient to establish the major features of this patterning system within the anterior domain. Importantly, this simple model predicts an instructive juxtacrine signal linking the roof and floor domains. To explore this prediction, we define a mechanistic model that integrates the combined effects of cellular genetic networks, cell communication and network adjustment through developmental events. Moreover, we focus on the anterior competence region, and postulate that early BMP signaling participates with early EGF signaling in its specification. This model accurately simulates wild type pattern formation and is able to reproduce, with unprecedented level of precision and completeness, various published gain-of-function and loss-of-function experiments, including perturbations of the BMP pathway previously seen as conflicting results.
