Introduction: Gibberellin (GA) is a vital phytohormone in regulating plant growth and development. During the “Green Revolution”, modification of GA-related genes created semi-dwarfing phenotype in cereal crops but adversely affected grain weight. Gibberellin 2-oxidases (GA2oxs) in barley act as key catabolic enzymes in deactivating GA, but their functions are still less known. Objectives: This study investigates the physiological function of two HvGA2ox genes in barley and identifies novel semi-dwarf alleles with minimum impacts on other agronomic traits. Methods: Virus-induced gene silencing and CRISPR/Cas9 technology were used to manipulate gene expression of HvGA2ox9 and HvGA2ox8a in barley and RNA-seq was conducted to compare the transcriptome between wild type and mutants. Also, field trials in multiple environments were performed to detect the functional haplotypes. Results: There were ten GA2oxs that distinctly expressed in shoot, tiller, inflorescence, grain, embryo and root. Knockdown of HvGA2ox9 did not affect plant height, while ga2ox8a mutants generated by CRISPR/Cas9 increased plant height and significantly altered seed width and weight due to the increased bioactive GA4 level. RNA-seq analysis revealed that genes involved in starch and sucrose metabolism were significantly decreased in the inflorescence of ga2ox8a mutants. Furthermore, haplotype analysis revealed one naturally occurring HvGA2ox8a haplotype was associated with decreased plant height, early flowering and wider and heavier seed. Conclusion: Our results demonstrate the potential of manipulating GA2ox genes to fine tune GA signalling and biofunctions in desired plant tissues and open a promising avenue for minimising the trade-off effects of Green Revolution semi-dwarfing genes on grain size and weight. The knowledge will promote the development of next generation barley cultivars with better adaptation to a changing climate.

Abstract Wild barley, from “Evolution Canyon (EC)” in Mount Carmel, Israel, are ideal models for cereal chromosome evolution studies. Here, the wild barley EC_S1 is from the south slope with higher daily temperatures and drought, while EC_N1 is from the north slope with a cooler climate and higher relative humidity, which results in a differentiated selection due to contrasting environments. We assembled a 5.03 Gb genome with contig N50 of 3.53 Mb for wild barley EC_S1 and a 5.05 Gb genome with contig N50 of 3.45 Mb for EC_N1 using 145 Gb and 160.0 Gb Illumina sequencing data, 295.6 Gb and 285.35 Gb Nanopore sequencing data and 555.1 Gb and 514.5 Gb Hi-C sequencing data, respectively. BUSCOs and CEGMA evaluation suggested highly complete assemblies. Using full-length transcriptome data, we predicted 39,179 and 38,373 high-confidence genes in EC_S1 and EC_N1, in which 93.6% and 95.2% were functionally annotated, respectively. We annotated repetitive elements and non-coding RNAs. These two wild barley genome assemblies will provide a rich gene pool for domesticated barley.

The application of the stereoscopic parking robot makes it possible to relieve the pressure of urban traffic efficiently. With the aggravation of energy and environmental problems, the energy consumption of the stereoscopic parking robot is mainly concerned. In robot design, the kinematic performance reflects the motion transfer capability of the mechanism. A reasonable size of the mechanism can make energy transfer more efficient. This paper proposes a 2-DOF (Degree of Freedom) parallel lifting mechanism of the stereoscopic parking robot. Its branch contains double-constrained triangles that can perform symmetrical movements. Forward kinematics, inverse kinematics, workspace, and singular configuration are studied and analyzed. In this scheme, depending on the characteristics of the mechanism, the evaluation indices of motion consistency, workspace, and singularity performance are proposed. The energy-saving optimization design method based on the multiple kinematic performance indexes is used to find the optimum combination of structural parameters in the feasible region. Finally, the parallel lifting mechanism prototype is constructed, and the dynamic verification experiments are performed at driving speeds of 15.625, 12.5, and 10.42 mm/s. The results provide helpful guidance for the choice of driving speed to achieve optimal movement transfer capacity and stability of the mechanism. The multiple performance index design method can also be applied to other parallel mechanisms with low mobility, which require energy savings and steady motion.

Size scaling describes the relative growth rates of different body parts of an organism following a positive correlation. Domestication and crop breeding often target the scaling traits in the opposite directions. The genetic mechanism of the size scaling influencing the pattern of size scaling remains unexplored. Here, we revisited a diverse barley (Hordeum vulgare L.) panel with genome-wide single-nucleotide polymorphisms (SNPs) profile and the measurement of their plant height and seed weight to explore the possible genetic mechanisms that may lead to a correlation of the two traits and the influence of domestication and breeding selection on the size scaling. Plant height and seed weight are heritable and remain positively correlated in domesticated barley regardless of growth type and habit. Genomic structural equation modeling systematically evaluated the pleiotropic effect of individual SNP on the plant height and seed weight within a trait correlation network. We discovered seventeen novel SNPs (quantitative trait locus) conferring pleiotropic effect on plant height and seed weight, involving genes with function in diverse traits related to plant growth and development. Linkage disequilibrium decay analysis revealed that a considerable proportion of genetic markers associated with either plant height or seed weight are closely linked in the chromosome. We conclude that pleiotropy and genetic linkage likely form the genetic bases of plant height and seed weight scaling in barley. Our findings contribute to understanding the heritability and genetic basis of size scaling and open a new venue for seeking the underlying mechanism of allometric scaling in plants.

Summary: Setting the molecular clock to newly described 100-million-year-old flowering shoots of Phylica in Burmese amber enabled us to recalibrate the phylogenetic history of Rhamnaceae. We traced its origin to ∼260 million years ago (Ma) that can explain its migration within and beyond Gondwana since that time and implies an origin for flowering plants that stretches well beyond 290 Ma. Ancestral trait assignments also revealed that hard-seededness, fire-proneness, and to a lesser extent, heat-released seed dormancy, have a similarly long history in this clade.

Grain kernel discoloration (KD) in cereal crops leads to down-grading grain quality and substantial economic losses worldwide. Breeding KD tolerant varieties requires a clear understanding of the genetic basis underlying this trait. Here, we generated a high-density single nucleotide polymorphisms (SNPs) map for a diverse barley germplasm and collected trait data from two independent field trials for five KD related traits: grain brightness (TL), redness (Ta), yellowness (Tb), black point impact (Tbpi), and total black point in percentage (Tbpt). Although grain brightness and black point is genetically correlated, the grain brightness traits (TL, Ta, and Tb) have significantly higher heritability than that of the black point traits (Tbpt and Tbpi), suggesting black point traits may be more susceptible to environmental influence. Using genome-wide association studies (GWAS), we identified a total of 37 quantitative trait loci (QTL), including two major QTL hotspots on chromosomes 4H and 7H, respectively. The two QTL hotspots are associated with all five KD traits. Further genetic linkage and gene transcription analyses identified candidate genes for the grain KD, including several genes in the flavonoid pathway and plant peroxidase. Our study provides valuable insights into the genetic basis for the grain KD in barley and would greatly facilitate future breeding programs for improving grain KD resistance.

Crop genetic improvements catalysed population growth, which in turn has increased the pressure for food security. We need to produce 70% more food to meet the demands of 9.5 billion people by 2050. Climate changes have posed challenges for global food supply, while the narrow genetic base of elite crop cultivars has further limited our capacity to increase genetic gain through conventional breeding. The effective utilization of genetic resources in germplasm collections for crop improvement is crucial to increasing genetic gain to address challenges in the global food supply. Genomic selection (GS) uses genome-wide markers and phenotype information from observed populations to establish associations, followed by genome-wide markers to predict phenotypic values in test populations. Characterizing an extensive germplasm collection can serve a dual purpose in GS, as a reference population for predicting model, and mining desirable genetic variants for incorporation into elite cultivars. New technologies, such as high-throughput genotyping and phenotyping, machine learning, and gene editing, have great potential to contribute to genome-assisted breeding. Breeding programmes integrating germplasm characterization, GS and emerging technologies offer promise for accelerating the development of cultivars with improved yield and enhanced resistance and tolerance to biotic and abiotic stresses. Finally, scientifically informed regulations on new breeding technologies, and increased sharing of genetic resources, genomic data, and bioinformatics expertise between developed and developing economies will be the key to meeting the challenges of the rapidly changing climate and increased demand for food.

Abstract Background Erdheim-Chester Disease (ECD) is a rare type of non-Langerhans histiocytosis. Skeletal structures are affected in over 95% ECD patients. Due to the lack of proper imaging assessment tools, the alteration of bone microarchitecture in ECD has not been well studied. High-resolution peripheral quantitative computed tomography (HR-pQCT) is a newly developed assessment of bone mineral density and bone microarchitecture. Methods We performed a cross-sectional study with 13 patients diagnosed with ECD in Peking Union Medical College Hospital between October 2018 and June 2019. The diagnosis of ECD was based on typical pathological findings in the context of appropriate clinical and radiological manifestations. Bone geometry, volumetric bone mineral density and bone microarchitecture of those ECD patients were assessed using HR-pQCT at the non-dominant distal radius and distal tibia. Those HR-pQCT parameters were then compared to an ongoing population-based database of HR-pQCT for Mainland Chinese. Results As a result, remarkable heterogeneity of osteosclerosis in the HR-pQCT images was found in ECD patients, ranging from apparent normal structure, scattered thickening of trabecula, to homogenous consolidation. In terms of quantitative measurements, total volumetric BMD (383.50 mg/cm3, 1.352 times of normal mean, p = 0.023) of the tibia differed significantly in ECD patients, due to the increased trabecular volumetric BMD (291 mg/cm3, 2.058 times of normal mean, p = 0.003). The increased trabecular volumetric BMD of tibia was associated with remarkably increased number of trabecula (1.7/mm, 1.455 times of normal mean, p = 0.002) and increased thickness of trabecula (0.37 mm, 1.466 times of normal mean, p = 0.003). These differences could be due to the existence of dense bone interposed in the trabecula. Conclusion This study is the first to assess the volumetric bone mineral density and bone microstructure with HR-pQCT in a cohort of ECD patients and indicated that the application of HR-pQCT may help to reveal the nature of bone lesions in the disease.

Stereo garage technology can effectively alleviate the problem of parking difficulties, but the safety problems of its actuators, via which the core of stereo parking function can be realized, seriously affect its promotion and further development. In this paper, a two degrees of freedom (2-DOF) parallel lifting actuator for a stereo parking robot is designed by researching the type synthesis of the mechanism based on the screw theory. The limb constrained triangle method, the flexibility of limb constrained triangle, and the failure probability are proposed to determine the final configuration of the parallel lifting actuator. Then, this paper completes the dimensional optimization of the parallel lifting actuator based on the multi-motion performance indexes and kinematic analysis, which improves the safety and stability of the actuator. Finally, this paper verifies the validity of the parallel lifting actuator by establishing a parallel lifting actuator verification model system. By verifying the dynamic characteristics of the model mobile platform under different load conditions, it is proven that the kinematic stability of the mobile platform decreases with the increase of load mass under load conditions. Additionally, through practical application experiment, it is proven that the parallel lifting mechanism can effectively alleviate the parking difficulty problem.

Most of the Earth’s vegetated surface is fireprone but the relevance of fire in understanding how nature works is not always recognized. We aim to show that, by adding the fire dimension to observations on biological phenomena, interpretations can be im-proved; how fire-related research can be used to answer ‘fundamental’ questions in ecology; and how theories/models developed for fireprone ecosystems can be applied to advancing disturbance ecology, biogeography and evolutionary biology more generally. We compiled lists from the world-wide web of the most highly cited papers in fire ecology, and examined papers that had been approached from multiple viewpoints, including fire. We show that great advances over the last 20 years have been made in our understanding of the pivotal role of fire as a driver of many ecological processes and a powerful selective agent/evolutionary trigger among biota. We document 21 sets of observations originally interpreted in the context of the two traditional dimensions, prevailing environment and biotic interactions, but can also be shown to have a strong, if not dominant, historical link to fire. We note that fire-related research is able to address 55 of the 100 questions considered ‘fundamental’ in ecology and that many have already received some attention in fireprone ecosystems. We show how theories/ models that had their origins in fireprone systems can be applied to other disturbance-prone systems and thus have wide application in ecology and evolutionary biology. Fire and other disturbances should be included as variables in research about possible critical environmental and biotic constraints controlling ecosystem function in general. Adding this third dimension to research endeavours greatly enriches our understanding of how nature works at the global scale in an era where ecosystems are changing rapidly and novel species-environmental interactions are emerging.

Increased drought frequency due to climate change is limiting the agronomic performance of cereal crops globally, where cultivars often experience negative impacts on yield. Stomata are the living interface responsible for >90% of plant water loss through transpiration. Thus, stomata are a prospective target for improving drought tolerance by enhancing water-use efficiency (WUE) in economically important cereals. Reducing stomatal density through molecular approaches has been shown to improve WUE in many plant species, including the commercial cereals barley, rice, wheat and maize. Rice with reduced stomatal density exhibit yields 27% higher than controls under drought conditions, reflecting the amenability of grasses to stomatal density modification. This review presents a comprehensive overview of stomatal development, with a specific emphasis on the genetic improvement of WUE in the grass lineage. Improved understanding of the genetic regulation of stomatal development in the grasses, provides significant promise to improve cereal adaptivity in drought-prone environments whilst maximising yield potential. Rapid advances in gene-editing and ‘omics’ technologies may allow for accelerated adaption of future commercial varieties to water restriction. This may be achieved through a combination of genomic sequencing data and CRISPR-Cas9-directed genetic modification approaches.

Banksia is a significant element in vegetation of southwestern Australia, a biodiversity hotspot with global significance. In particular, Banksia hookeriana represents a species with significant economic and ecological importance in the region. For better conservation and management, we reported an overview of transcriptome of B. hookeriana using RNA-seq and de novo assembly. We have generated a total of 202.7 million reads (18.91 billion of nucleotides) from four leaf samples in four plants of B. hookeriana, and assembled 59,063 unigenes (average size = 1098 bp) through de novo transcriptome assembly. Among them, 39,686 unigenes were annotated against the Swiss-Prot, Clusters of Orthologous Groups (COG), and NCBI non-redundant (NR) protein databases. We showed that there was approximately one single nucleotide polymorphism (SNP) per 5.6–7.1 kb in the transcriptome, and the ratio of transitional to transversional polymorphisms was approximately 1.82. We compared unigenes of B. hookeriana to those of Arabidopsis thaliana and Nelumbo nucifera through sequence homology, Gene Ontology (GO) annotation, and KEGG pathway analyses. The comparative analysis revealed that unigenes of B. hookeriana were closely related to those of N. nucifera. B. hookeriana, N. nucifera, and A. thaliana shared similar GO annotations but different distributions in KEGG pathways, indicating that B. hookeriana has adapted to dry-Mediterranean type shrublands via regulating expression of specific genes. In total 1927 potential simple sequence repeat (SSR) markers were discovered, which could be used in the genotype and genetic diversity studies of the Banksia genus. Our results provide valuable sequence resource for further study in Banksia.

In this article, our recent work on a kind of 2-degree-of-freedom lower-mobility parallel mechanism, which has one rotation degree of freedom and one translational degree of freedom, used in multilayer garage is presented. It has the following characteristics: lower-mobility, non-symmetric structure but can realize symmetric movement and a good compatibility for different kinds of lifting work. Kinematic performance should be considered in the first of designing a new kind of mechanism, the optimal kinematic design and analysis of this lower-mobility parallel mechanism are primarily investigated. In process of study, the global conditioning index over workspace is adopted, we establish a new evaluation method for the lower-mobility parallel mechanism, called global symmetry index and simulation results are shown. In addition, the flexible workspace of this lower-mobility parallel mechanism is also proposed. The evaluation index can be also applied on other lower-mobility parallel mechanism, which needs steady and symmetric movement.

A reduction in population size due to land clearing and habitat fragmentation may have negative effects on plant fitness. A relationship between population size and progeny performance for four small (n < 20 plants) and four large (n > 100 plants) populations of Banksia ilicifolia, a widespread but naturally fragmented species in south-western Australia, was assessed. Seeds collected from the field were germinated and a comparative growth study conducted in a greenhouse. After six months, the survival rate of seedlings from larger populations was double (36%) that of smaller populations, while germination rates and other measures of growth performance were independent of population size. The conservation and management implications of reduced fitness associated with small population size in B. ilicifolia are discussed.

Declining rainfall is projected to have negative impacts on the demographic performance of plant species. Little is known about the adaptive capacity of species to respond to drying climates, and whether adaptation can keep pace with climate change. In fire-prone ecosystems, episodic recruitment of perennial plant species in the first year post-fire imposes a specific selection environment, offering a unique opportunity to quantify the scope for adaptive response to climate change. We examined the growth of seedlings of four fire-killed species under control and drought conditions for seeds from populations established in years following fire receiving average-to-above-average winter rainfall, or well-below-average winter rainfall. We show that offspring of plants that had established under drought had more efficient water uptake, and/or stored more water per unit biomass, or developed denser leaves, and all maintained higher survival in simulated drought than did offspring of plants established in average annual rainfall years. Adaptive phenotypic responses were not consistent across all traits and species, while plants that had established under severe drought or established in years with average-to-above-average rainfall had an overall different physiological response when growing either with or without water constraints. Seedlings descended from plants established under severe drought also had elevated gene expression in key pathways relating to stress response. Our results demonstrate the capacity for rapid adaptation to climate change through phenotypic variation and regulation of gene expression. However, effective and rapid adaptation to climate change may vary among species depending on their capacity to maintain robust populations under multiple stresses.

Seed size is a key functional trait that affects plant fitness at the seedling stage and may vary greatly with species fruit size, growth form and fecundity. Using structural equation modelling (SEM) and correlated trait evolution analysis, we investigated the interaction network between seed size and fecundity, postfire regeneration strategy, fruit size, plant height and serotiny (on-plant seed storage) among 82 species of the woody shrub genus, Hakea, with a wide spectrum of seed sizes (2-500 mg). Seed size is negatively correlated with fecundity, while fire-killed species (nonsprouters) produce more seeds than resprouters though they are of similar size. Seed size is unrelated to plant height and level of serotiny while it scales allometrically with fruit size. A strong phylogenetic signal in seed size revealed phylogenetic constraints on seed size variation in Hakea. Our analyses suggest a causal relationship between seed size, fecundity and postfire regeneration strategy in Hakea. These results demonstrate that fruit size, fecundity and evolutionary history have had most control over seed size variation among Hakea species.

Clonal species normally have low seed production, low recruitment rates and long lifespans, and it is expected that the rates of long-distance dispersal (LDD) of seeds will be low as well. Banksia candolleana is a clonal shrub in Mediterranean-type, fire-prone sclerophyll shrublands of southwestern Australia, whose reproductive biology and population dynamics contrast with those of co-occurring nonclonal congeneric species, all of which are restricted to a mosaic of sand dunes set within a matrix of inhospitable swales. Using microsatellite markers, we genotyped 499 plants in all 15 populations of B. candolleana within a 12-km(2) area, assessed population genetic differentiation, and quantified the effective rate of interpopulation seed dispersal through genetic assignment of individuals to populations. We measured life history, reproductive and demographic attributes, and compared these with two co-occurring Banksia species, a non-clonal resprouter and a nonsprouter. B. candolleana has much higher levels of population genetic differentiation, and one-third the rate of interpopulation seed migration, as the other two species (2.2% vs 5.5-6.8% of genotyped plants inferred to be immigrants), though distances reached by LDD are comparable (0.3-2.3 km). Background: Current prevalence and genotype distribution of hepatitis C virus (HCV) infection remain unknown in Ningxia, northwest China. Methods: From June to December 2013, 13,022 individuals were screened in Ningxia HIV/AIDS Sentinel Surveillance System, with their demographic features collected and serum samples tested for HCV antibody. Sero-positive drug users were further subjected to sequencing of NS5B and Core regions of HCV. Results: The anti-HCV prevalence was 0.34 % among individuals without history of drug use, while it was 15.80 % among drug users. Of 79 NS5B sequences amplified from drug users, 64 (81.0 %) were male and 51 (64.0 %) were injection drug users (IDUs). Subtype 3a (40.5 %) and 1b (25.3 %) were the most predominant subtypes, followed in frequency by 3b (10.1 %) and 2a (7.6 %). Subtype distribution has no significant difference between injection and non-injection drug users. Based on phylogeographic analysis, HCV strains in Ningxia IDUs were mainly originated from two sites, Yunnan province (in southwest China bordering Myanmar, also known as Burma) and Xinjiang Autonomous Region (in northwest China on the border of Central Asia), which are the two major drug trafficking originates in China. Previously reported drug-resistance mutations were also scanned in this treatment-naïve population. Amino acid substitutions (C316N) associated with direct anti-viral agents (DAA) resistance were identified in the NS5B region in seven samples. Conclusion: This study is the first to reveal the existence of multiple genotypes of HCV in Ningxia, an inland province in northwest China, suggesting the rapid spreading of the virus. Hakea (Proteaceae) currently comprises over 150 species, with two-thirds confined to south-western Australia (SWA) and the remainder spread throughout Australia, especially along the eastern coast. We constructed a time-based molecular phylogeny for the genus and used area-assignment techniques to trace its biogeographic history. According to our area-cladogram analysis, there is a 95% probability that Hakea arose 18 million years ago (Ma) in the sandplains of SWA. From 12 Ma, the genus speciated and migrated into forest and onto granite outcrops within SWA, into the drier centre and then continued to the maritime forests of eastern Australia (EA) 3000 km away, and north-east to savanna grasslands. The Nullarbor Plain was an obstacle but it did not prevent eastward migration. Twelve west → east, apparently allopatric, speciation events are identified that coincided with glacial maxima, but more likely represent sympatric speciation in SWA or central Australia, followed by further migration and speciation → extinction → speciation events across central to EA. During the period from 8 to 1 Ma, net speciation has been linear and strong in the sclerophyll shrublands of SWA and, to a lesser extent, the sclerophyll forests of EA. Four lines of evidence (historical distribution of sclerophyllous Proteaceae, historical subjection to aridity, species diversification patterns, relative allocation of drought-adapted traits) support our area-cladogram results that Hakea originated in SWA and gradually spread to all parts of Australia as suitable nutrient-impoverished, and open drought- and fire-prone habitats became available. Background: The prevalence of hepatitis C virus (HCV) in U.S. prisoners is high; however, HCV testing and treatment are rare. Infected inmates released back into society contribute to the spread of HCV in the general population. Routine hepatitis screening of inmates followed by new therapies may reduce ongoing HCV transmission.Objective: To evaluate the health and economic effect of HCV screening and treatment in prisons on the HCV epidemic in society.Design: Agent-based microsimulation model of HCV transmission and progression of HCV disease.Data Sources: Published literature.Target Population: Population in U.S. prisons and general community.Time Horizon: 30 years.Perspective: Societal.Interventions: Risk-based and universal opt-out hepatitis C screening in prisons, followed by treatment in a portion of patients.Outcome Measures: Prevention of HCV transmission and associated disease in prisons and society, costs, quality-adjusted life-years (QALYs), incremental cost-effectiveness ratio (ICER), and total prison budget.Results Of Base-case Analysis: Implementing risk-based and opt-out screening could diagnose 41,900 to 122,700 new HCV cases in prisons in the next 30 years. Compared with no screening, these scenarios could prevent 5500 to 12,700 new HCV infections caused by released inmates, wherein about 90% of averted infections would have occurred outside of prisons. Screening could also prevent 4200 to 11,700 liver-related deaths. The ICERs of screening scenarios were $19,600 to $29,200 per QALY, and the respective first-year prison budget was $900 to $1150 million. Prisons would require an additional 12.4% of their current health care budget to implement such interventions.Results Of Sensitivity Analysis: Results were sensitive to the time horizon, and ICERs otherwise remained less than $50,000 per QALY.Limitation: Data on transmission network, reinfection rate, and opt-out HCV screening rate are lacking.Conclusion: Universal opt-out HCV screening in prisons is highly cost-effective and would reduce HCV transmission and HCV-associated diseases primarily in the outside community. Background: Fires have been widespread over the last 250 million years, peaking 60?125 million years ago (Ma), and might therefore have played a key role in the evolution of Angiosperms. Yet it is commonly believed that fireprone communities existed only after the global climate became more arid and seasonal 15 Ma. Recent molecular-based studies point to much earlier origins of fireprone Angiosperm floras in Australia and South Africa (to 60 Ma, Paleocene) but even these were constrained by the ages of the clades examined. Results: Using a molecular-dated phylogeny for the great Gondwanan family Proteaceae, with a 113-million-year evolutionary history, we show that the ancestors of many of its characteristic sclerophyll genera, such as Protea, Conospermum, Leucadendron, Petrophile, Adenanthos and Leucospermum (all subfamily Proteoideae), occurred in fireprone habitats from 88 Ma (83?94, 95% HPD, Mid-Upper Cretaceous). This coincided with the highest atmospheric oxygen (combustibility) levels experienced over the past 150 million years. Migration from non-fireprone (essentially rainforest-climate-type) environments was accompanied by the evolution of highly speciose clades with a range of seed storage traits and fire-cued seed release or germination mechanisms that was diagnostic for each clade by 71 Ma, though the ant-dispersed lineage (as a soil seed-storage subclade) was delayed until 45 Ma. Conclusions: Focusing on the widespread 113-million-year-old family Proteaceae, fireproneness among Gondwanan Angiosperm floras can now be traced back almost 90 million years into the fiery Cretaceous. Trees of the Magnoliaceae family are of scientific, cultural and socio-economic importance. Kmeria septentrionalis Dandy (Magnoliaceae) is a dioecious tree, found in small, isolated, relic populations in Southern China, and is subject to extensive protection due to its rarity and high economic values. To improve conservation outcomes and in particular, germplasm collection guidelines, information on spatial genetic structure of the species is required. In this study, we investigated the spatial genetic structure and genetic diversity of 161 individuals of K. septentrionalis collected from five natural populations using AFLP molecular markers. Within-population genetic variation was measured, with percentage of polymorphic bands (PPB) ranged from 63% to 87%, while H (genetic diversity within population) varied from 0.185 to 0.244 with a mean of 0.215 ± 0.025. Significant genetic differentiations were revealed between pairwise populations, indicating each population existing as an independent evolutionarily significant unit. Mantel test results showed no pattern of isolation-by-distance among populations separated by large distance. Fine scale spatial patterns of genetic variation suggested significant effects of isolation-by-distance within population at distances of 22 m. The results of contrasting genetic structure at coarse and fine scale in K. septentrionalis may indicate restricted pollen flow and seed dispersal at fine scales, and separated evolution in isolated populations over long period of time at coarser scales. Exploring species and genetic diversity interactions provides new opportunities for furthering our understanding of the ecology and evolution of population and community dynamics, and for predicting responses of ecosystems to environmental change. Theory predicts that species diversity within communities and genetic diversity within populations will covary positively, because either species and genetic diversity interact synergistically or they respond in parallel fashion to common habitat conditions. We tested the hypothesis of positive covariation between species and genotypic diversity in a metacommunity of the species-rich southwest Australian flora. We hypothesised that the connection between genotypic diversity and species diversity is strong within functional groups, but weak or non-existent if the species considered extend beyond the functional group. We show that allelic richness of Daviesia triflora, an ant-dispersed pea, covaries positively with the species richness of six co-occurring nitrogen-fixing legume species. No pattern can be detected between allelic richness of D. triflora and species richness of ant-dispersed species when four non-legumes are added. We also show that genetic diversity of D. triflora is not governed by the same environmental factors that determine the presence of a group of large-shrub/small-tree species in the same metacommunity. Long-distance dispersal (LDD) of seeds enables alleles, individuals and species of plants to (re)colonize suitable but remote habitats. Banksia attenuata is a long-lived resprouting shrub restricted to dune crests in fire-prone sclerophyll shrublands of the Eneabba sandplain, southwestern Australia. Highly polymorphic microsatellite DNA genetic markers and population assignment tests were employed to identify LDD immigrants among 788 individuals from 27 stands of B. attenuata comprising a metapopulation. Of the 487 (61.8% of the total) individuals unambiguously assigned to a unique source population, 27 (5.5%) were identified as immigrants by assignment to a known population other than that from which they were sampled, while the remaining 460 were assigned to the population from which they were sampled. The distance between source and sink populations for these immigrants ranged from 0.2 to 2.6 km, averaging 1.4 km, and broadly trending in the direction of seasonal winds. These results suggest that B. attenuata has similar long-distance seed dispersal properties as its co-occurring shorter-lived and fire-sensitive congener, B. hookeriana, despite fewer, larger and less mobile seeds. The frequency and distance of LDD for seeds observed in both species (5.5–6.8%) helps explain the persistence of populations on these geographically isolated dunes, where they are subject to local extinction from recurrent fire and severe summer drought, and will remain important under predicted climate change conditions. Analysis also revealed that species richness of the functional group to which B. attenuata belongs was positively correlated with the number of immigrants identified per dune, and such correlation was likely driven by environmental properties of the dunes, particularly water availability. 1. Species diversity and genetic diversity are fundamental components of biodiversity. A primary goal of biodiversity studies is to explain the distribution of species and alleles in space and time. A new challenge is to cross discipline boundaries and explore the relationship between these two scales of diversity. 2. In the biodiverse northern sandplain shrublands of south-western Australia, the woody shrub Banksia attenuata occurs on patchily distributed sand dunes, and coexists with B. hookeriana, B. menziesii, and two small tree species, Eucalyptus todtiana and Xylomelum angustifolium, which together comprise a plant functional group of large shrubs/small trees. 3. Genetic variation (alleles per locus and heterozygosity) between 736 B. attenuata individuals on 27 discrete dunes was assessed using 11 polymorphic microsatellite markers. For each dune, the physical properties of area and height, and species diversity (richness and evenness) of the functional group, were measured. 4. Synthesis. Genetic diversity of B. attenuata covaried positively with species diversity, which in turn covaried strongly with dune height rather than dune area. The positive relationship between species and genetic diversity demonstrated here supports the theory of common environmental, rather than neutral, processes acting directly or indirectly on both scales of diversity, and suggests the possibility of predicting one component of diversity on the basis of the other. Topographical heterogeneity can create a mosaic of substrate types leading to the formation of isolated plant populations. Seed dispersal then becomes crucial for the colonization of such suitable but remote substrate types. We surveyed the distribution of seven elaiosome-bearing species (myrmecochores) over 5 km2 of natural heathland in southwestern Australia. Ants are the standard means of dispersal of these species, which provide limited dispersal (usually of a few metres). Six species were associated with particular substrate types (dune or swale) and all occurred as discrete populations, on average 270–500 m apart, with closest dune edges 280 m apart. We evaluated the possible roles of emus and kangaroos as alternative agents of long-distance seed dispersal between substrate types. Their droppings contained viable seeds of three of the target species, as well as other myrmecochores, and were evenly distributed over the substrate types. While migration of these plant species between preferred substrate types seems unlikely when considering only their standard dispersal agents (ants), it is highly likely in the presence of emus (in particular) and kangaroos that act as non-standard dispersers. We evaluated the genetic consequences and efficiency of conservation practices in Oryza rufipogon using microsatellite DNA markers. Spatial autocorrelation analysis from 12 microsatellite loci revealed that microsatellite alleles were exclusively distributed in patches within the population, indicating that large populations were unlikely to be homogeneous. An in situ conserved stand of O. rufipogon, which has been protected by a concrete wall from a large population, captured only 67.9% of the total genetic variation of the previous large population. The concrete wall was built to protect the wild rice, but it acted more as a physical barrier to gene exchanges between the two sides. An assignment test revealed only 11.1% putative seed exchanges across the wall. A reintroduced population was found to be genetically very diverse. About 76.3% of the total genetic variation detected in other populations was captured in this reintroduced population, and 24.8% of the total genetic variation in this population was not found in other populations. These results display two important findings for conservation of O. rufipogon. First, conserving one part of a large population of O. rufipogon will not preserve an adequate sample of the genetic variability, since populations are not homogeneous, and genotype distribution varies among localities. The pattern of accumulation of genetic variation over time in seed banks is poorly understood. We examined the genetic structure of the aerial seed bank of Banksia hookeriana within a single 15-year-old population in fire-prone southwestern Australia, and compared genetic variation between adults and each year of a 9-year-old seed bank using amplified fragment length polymorphism (AFLP). B. hookeriana is well suited to the study of seed bank dynamics due to the canopy storage of its seeds, and because each annual crop can be identified. A total of 304 seeds from nine crop years and five maternal plants were genotyped, along with 113 plants from the adult population. Genetic variation, as assessed by the proportion of polymorphic markers ( P p) and Shannon's index ( I), increased slightly within the seed bank over time, while gene diversity ( H j), did not change. P p, I, and H j all indicated that genetic variation within the seed bank quickly approached the maximal level detected. Analysis of molecular variance revealed that less than 4% of variation could be accounted for by variation among seeds produced in different years, whereas there was greater differentiation among maternal plants (12.7%), and among individual seeds produced by different maternal plants (83.4%). With increasing population age, offspring generated each year were slightly more outbred, as indicated by an increase in the mean number of nonmaternal markers per offspring. There were no significant differences for H j or I between adults and the seed bank. Viability of seeds decreased with age, such that the viability of 9-year-old seeds was half that of 2-year-old seeds. Abstract The majority of research in genetic diversity yields recommendations rather than actual conservation achievements. We assessed the efficacy of actual in situ and ex situ efforts to conserve Parashorea chinensis (Dipterocarpaceae) against the background of the geographic pattern of genetic variation of this species. Samples from seven natural populations, including three in a nature reserve, and one ex situ conservation population were studied. Across the natural populations, 47.8% of RAPD loci were polymorphic; only 20.8% on average varied at the population level. Mean population genetic diversity was 0.787 within natural populations and 1.410 for the whole species. Significant genetic differentiation among regions and isolation by distance were present on larger scales (among regions). AMOVA revealed that the majority of the among-population variation occurred among regions rather than among populations within regions. Regression analysis, Mantel test, principal coordinates analysis, and cluster analysis consistently demonstrated increasing genetic isolation with increasing geographic distance. Genetic differentiation within the region was quite low compared to that among regions. Multilocus spatial autocorrelation analysis of these three populations revealed random distribution of genetic variation in two populations, but genetic clustering was detected in the third population. The ex situ conserved population contained a medium level of genetic variation compared with the seven natural populations; it contained 77.1% of the total genetic variation of this species and 91% of the moderate to high frequency RAPD fragments (f > 0.05). Exclusive bands were detected in natural populations, but none were found in the ex situ conserved population. The populations protected in the nature reserve contained most of the genetic variation of the whole species, with 81.4% of the total genetic variation and 95.7% of the fragments with moderate to high frequency (f > 0.05) of this species conserved. The results show that the ex situ conserved population does not contain enough genetic variation to meet the need of release in the future, and that more extensive ex situ sampling in natural populations TY, NP, HK, and MG is needed. Using spatial autocorrelation analysis, the spatial distribution of genotypes and gene frequencies at three allozyme loci, as well as the spatial distribution of family outcrossing rates were investigated in three stands of the tropical rainforest endangered perennial Ophiopogon xylorrhizus in Southwest China. Similar spatial patterns of the different allozymes were found both in individual stands and among stands, particularly at the whole distance classes. There were slightly different associations between like-homozygous and like-heterozygous plants. Most like-homozygous plant pairs exhibited a significant positive autocorrelation in shorter distance classes, and a random distribution or slightly negative autocorrelation in the following one or two distance classes. In contrast, a significant positive autocorrelation was found in the last one or two distance classes, indicating that like-homozygous plants were clustered in patches with a diameter of 5–10 m. Most like-heterozygous plant pairs exhibited a random distribution or a slightly negative autocorrelation in shorter distance classes, a significantly positive autocorrelation in the next one or two distance classes, and tended to a random distribution in the last one or two distance classes. Fifty-five per cent of unlike-homozygous plant pairs existed in different patches with similar patch sizes and these patches did not overlap. Highly consistent patterns were found in the spatial distribution of gene frequencies. Different genes existed in different patches, with a highly consistent average patch size in all three stands. Family outcrossing rates were randomly distributed in space.
