Abstract: The European Society for Clinical Nutrition and Metabolism (ESPEN) and the European Association for the Study of Obesity (EASO) launched the Sarcopenic Obesity Global Leadership Initiative (SOGLI) to reach expert consensus on a definition and diagnostic criteria for Sarcopenic Obesity (SO).The present paper describes the proceeding of the Sarcopenic Obesity Global Leadership Initiative (SOGLI) meeting that was held on November 25th and 26th, 2022 in Rome, Italy. This consortium involved the participation of 50 researchers from different geographic regions and countries.The document outlines an agenda advocated by the SOGLI expert panel regarding the pathophysiology, screening, diagnosis, staging and treatment of SO that needs to be prioritized for future research in the field.

Abstract: Background Hip fractures are costly and common in older adults, but there is limited understanding of how treatment patterns and outcomes might differ between countries. Methods We performed a retrospective serial cross-sectional cohort study of adults aged ≥66 years hospitalized with hip fracture between 2011 and 2018 in the US, Canada, England, the Netherlands, Taiwan, and Israel using population-representative administrative data. We examined mortality, hip fracture treatment approaches (total hip arthroplasty [THA], hemiarthroplasty [HA], internal fixation [IF], and nonoperative), and health system performance measures, including hospital length of stay (LOS), 30-day readmission rates, and time-to-surgery. Results The total number of hip fracture admissions between 2011 and 2018 ranged from 23,941 in Israel to 1,219,696 in the US. In 2018, 30-day mortality varied from 3% (16% at 1 year) in Taiwan to 10% (27%) in the Netherlands. With regards to processes of care, the proportion of hip fractures treated with HA (range 23%–45%) and THA (0.2%–10%) differed widely across countries. For example, in 2018, THA was used to treat approximately 9% of patients in England and Israel but less than 1% in Taiwan. Overall, IF was the most common surgery performed in all countries (40%–60% of patients). IF was used in approximately 60% of patients in the US and Israel, but only 40% in England. In 2018, rates of nonoperative management ranged from 5% of patients in Taiwan to nearly 10% in England. Mean hospital LOS in 2018 ranged from 6.4 days (US) to 18.7 days (England). The 30-day readmission rate in 2018 ranged from 8% (in Canada and the Netherlands) to nearly 18% in England. The mean days to surgery in 2018 ranged from 0.5 days (Israel) to 1.6 days (Canada). 3. Hospital-Level Variation in Ticagrelor Use in Patients With Acute Coronary Syndrome.

Abstract: Background Despite improved outcomes associated with ticagrelor compared with clopidogrel in acute coronary syndrome (ACS), many studies have demonstrated slow adoption of ticagrelor in the United States because of its increased cost. Less is known about how ticagrelor is adopted when there is no added cost consideration. Our objectives were to determine patterns of use of ticagrelor, hospital-level adoption of ticagrelor use, and factors associated with its use after ACS in a publicly funded health care system. Methods and Results We conducted a population-based cohort study including patients (≥65 years) hospitalized with their first ACS from April 2014 to March 2018 in Ontario, Canada. We determined temporal trends in ticagrelor use and hospital-level adoption of its use post-ACS discharge. Using hierarchical regression models, we identified significant predictors of ticagrelor use. There were 23 962 patients with ACS (mean age 76.3 years, 59.7% men) hospitalized in 156 hospitals. Overall ticagrelor use increased from 32.6% in 2014/2015 to 51.8% in 2017/2018. There was substantial variation in ticagrelor use post-ACS across hospitals, with hospital-specific prescribing rates ranging from 0% to 83.6%. Lower odds of ticagrelor use was associated with advanced age and the presence of comorbidities. Besides patient factors, being admitted to a rurally located hospital more than halved the odds of being prescribed ticagrelor (odds ratio [OR], 0.49; 95% CI, 0.32-0.77). Being managed by a cardiologist during the index ACS hospitalization was associated with higher odds of having a ticagrelor prescription after ACS (OR, 2.80; 95% CI, 2.36-3.33). Conclusions Ticagrelor use rates varied substantially across hospitals and were strongly associated with physician and hospital factors independent of patient characteristics.

Abstract: Introduction: Loss of skeletal muscle mass and function (sarcopenia) is common in individuals with obesity due to metabolic changes associated with a sedentary lifestyle, adipose tissue derangements, comorbidities (acute and chronic diseases), and during the ageing process. Co-existence of excess adiposity and low muscle mass/function is referred to as sarcopenic obesity (SO), a condition increasingly recognized for its clinical and functional features that negatively influence important patient-centred outcomes. Effective prevention and treatment strategies for SO are urgently needed, but efforts are hampered by the lack of an universally established SO Definition and diagnostic criteria. Resulting inconsistencies in the literature also negatively affect the ability to define prevalence as well as clinical relevance of SO for negative health outcomes. Aims and methods: The European Society for Clinical Nutrition and Metabolism (ESPEN) and the European Association for the Study of Obesity (EASO) launched an initiative to reach expert consensus on a Definition and diagnostic criteria for SO. The jointly appointed international expert panel proposes that SO is defined as the co-existence of excess adiposity and low muscle mass/function. The diagnosis of SO should be considered in at-risk individuals who screen positive for a co-occurring elevated body mass index or waist circumference, and markers of low skeletal muscle mass and function (risk factors, clinical symptoms, or validated questionnaires). Diagnostic procedures should initially include assessment of skeletal muscle function, followed by assessment of body composition where presence of excess adiposity and low skeletal muscle mass or related body compartments confirm the diagnosis of SO. Individuals with SO should be further stratified into Stage I in the absence of clinical complications, or Stage II if cases are associated with complications linked to altered body composition or skeletal muscle dysfunction

5. Miat and interacting protein Metadherin maintain a stem-like niche to promote medulloblastoma tumorigenesis and treatment resistance.

Abstract: Long noncoding RNAs (lncRNAs) play essential roles in the development and progression of many cancers. However, the contributions of lncRNAs to medulloblastoma (MB) remain poorly understood. Here, we identify Miat as an lncRNA enriched in the sonic hedgehog group of MB that is required for maintenance of a treatment-resistant stem-like phenotype in the disease. Loss of Miat results in the differentiation of tumor-initiating, stem-like MB cells and enforces the differentiation of tumorigenic stem-like MB cells into a nontumorigenic state. Miat expression in stem-like MB cells also facilitates treatment resistance by down-regulating p53 signaling and impairing radiation-induced cell death, which can be reversed by therapeutic inhibition of Miat using antisense oligonucleotides. Mechanistically, the RNA binding protein Metadherin (Mtdh), previously linked to resistance to cytotoxic therapy in cancer, binds to Miat in stem-like MB cells. Like the loss of Miat, the loss of Mtdh reduces tumorigenicity and increases sensitivity to radiation-induced death in stem-like MB cells. Moreover, Miat and Mtdh function to regulate the biogenesis of several microRNAs and facilitate tumorigenesis and treatment resistance. Taken together, these data reveal an essential role for the lncRNA Miat in sustaining a treatment-resistant pool of tumorigenic stem-like MB cells.

6. Cost Saving Techniques: What Works for Long Island School Districts.

Abstract: Cost-saving ideas and strategies for school districts are presented. Superintendents, school business officials, assistant superintendents of personnel and union leaders at 41 of Long Island's 125 school districts responded to a survey soliciting information about successful ideas and strategies they had used to keep cost down. They described what they had done, the method they used to computer cost savings, and to estimate what money was saved through the implementation of this strategy. The strategies used could not cause a loss in educational program or in the quality of education being offered. More than 70 strategies are grouped by the following types: employee benefits, transportation, financial management, insurance/risk management, instructional program practices, personnel practices, plant/facilities management, purchasing, support services, and food service. Each entry contains the title of the strategy, a one-paragraph description, a note on special consideration (e.g., availability of facilities, requirement to negotiate with unions), estimated cost savings, and commentary on each strategy by school business officials and superintendents (e.g., works best in small districts). The appendix includes a newspaper article by one of the authors and the data collection form. (LMI)

7. War exposure, altruism and the recalibration of welfare tradeoffs towards threatening social categories

Abstract: How does war shape human altruism? Some find warfare increases generosity within groups only. Others maintain that war’s prosocial effects extend to outgroup members as well. To make sense of these disparate findings, we offer a theoretical framework that highlights the role of threat sensitivity in altruism. Refugees from Syria and Iraq (N = 1521) completed a welfare tradeoff task and threat perceptions scale where the other's group identity, gender and age were experimentally varied. We found that individuals belonging to social categories associated with more threat (outgroup members, males, and younger individuals) were afforded less altruism compared to individuals belonging to non-threatening social categories (ingroup members, females and the elderly). War exposure enhanced bias against threatening social categories through increased threat-sensitivity. Our results have implications for understanding how warfare shapes altruism and welfare tradeoffs in light of cross-cutting social categories and for policies promoting post-conflict cooperation.

Abstract: An unexplained $>4\,\sigma$ discrepancy persists between "beam" and "bottle" measurements of the neutron lifetime. A new model proposed that conversions of neutrons $n$ into mirror neutrons $n'$, part of a dark mirror sector, can increase the apparent neutron lifetime by $1\%$ via a small mass splitting $\Delta{m}$ between $n$ and $n'$ inside the 4.6 T magnetic field of the National Institute of Standards and Technology Beam Lifetime experiment. A search for neutron conversions in a 6.6 T magnetic field was performed at the Spallation Neutron Source which excludes this explanation for the neutron lifetime discrepancy.

Abstract: Aspergillus section Flavi species are important causal agents of aflatoxin contamination in crops including maize, groundnuts, cottonseed, and tree nuts. These species co-occur in agricultural fields where they compete for nutrients and space and contaminate crops with aflatoxins. Aflatoxin contamination of food and feed impacts the health of humans and animals causing liver damage, stunting in children, immune suppression, and death. There is a need to understand the interactions of aflatoxin-producing species and the role of abiotic and biotic factors in modulating competition between fungi in Aspergillus section Flavi. Furthermore, interactions between atoxigenic strains of Aspergillus, aflatoxin-producing fungi, environmental parameters, and crop hosts need to be studied in detail in order to optimize the aflatoxin biocontrol technology for diverse cropping systems. Thus, the overall goal of this dissertation research was to characterize the impacts of competition between Aspergillus section Flavi species on aflatoxin contamination in crops. The first objective (Chapter 2) was to quantify the influence of temperature on interactions among species of Aspergillus section Flavi. Competition experiments between highly aflatoxigenic S-type species, A. aflatoxiformans (AA) and the unnamed taxon known as the Lethal Aflatoxicosis Fungus (LAF), and L-type species, A. flavus L morphotype (AF) and A. parasiticus (AP), were conducted on maize kernels at 25°C and 30°C. Sporulation by L-type isolates was reduced during competition with S-type fungi at 30°C, while relative quantities of conidia produced by S-type species either increased or did not change during competition. Results indicate that both species interactions and temperature can shape population structure of Aspergillus section Flavi. Abstract: Cancer is driven by genetic change, and the advent of massively parallel sequencing has enabled systematic documentation of this variation at the whole-genome scale(1-3). Here we report the integrative analysis of 2,658 whole-cancer genomes and their matching normal tissues across 38 tumour types from the Pan-Cancer Analysis of Whole Genomes (PCAWG) Consortium of the International Cancer Genome Consortium (ICGC) and The Cancer Genome Atlas (TCGA). We describe the generation of the PCAWG resource, facilitated by international data sharing using compute clouds. On average, cancer genomes contained 4-5 driver mutations when combining coding and non-coding genomic elements; however, in around 5% of cases no drivers were identified, suggesting that cancer driver discovery is not yet complete. Chromothripsis, in which many clustered structural variants arise in a single catastrophic event, is frequently an early event in tumour evolution; in acral melanoma, for example, these events precede most somatic point mutations and affect several cancer-associated genes simultaneously. Cancers with abnormal telomere maintenance often originate from tissues with low replicative activity and show several mechanisms of preventing telomere attrition to critical levels. Common and rare germline variants affect patterns of somatic mutation, including point mutations, structural variants and somatic retrotransposition. A collection of papers from the PCAWG Consortium describes non-coding mutations that drive cancer beyond those in the TERT promoter(4); identifies new signatures of mutational processes that cause base substitutions, small insertions and deletions and structural variation(5,6); analyses timings and patterns of tumour evolution(7); describes the diverse transcriptional consequences of somatic mutation on splicing, expression levels, fusion genes and promoter activity(8,9); and evaluates a range of more-specialized features of cancer genomes(8,10-18).

Abstract: Planning is a powerful approach to reinforcement learning with several desirable properties. However, it requires a model of the world, which is not readily available in many real-life problems. In this paper, we propose to learn a world model that enables Evolutionary Planning in Latent Space (EPLS). We use a Variational Auto Encoder (VAE) to learn a compressed latent representation of individual observations and extend a Mixture Density Recurrent Neural Network (MDRNN) to learn a stochastic, multi-modal forward model of the world that can be used for planning. We use the Random Mutation Hill Climbing (RMHC) to find a sequence of actions that maximize expected reward in this learned model of the world. We demonstrate how to build a model of the world by bootstrapping it with rollouts from a random policy and iteratively refining it with rollouts from an increasingly accurate planning policy using the learned world model. 12. Factors Shaping Endophyte Communities Associated with Selected Cultivated Plants in Arizona

Abstract: Symbiotic microbial communities can be found in all plant species in all major terrestrial ecosystems including wild, horticultural, agricultural and residential garden settings. Microorganisms such as some bacteria and fungi that colonize the interior of a plant tissue without causing apparent disease – endophytes -- can be acquired through horizontal transmission or via vertical inheritance. Studies have shown that endophytes inhabit all tissue types of host plants and play vital roles in plant health and productivity, providing tolerance against biotic and abiotic stresses. However, the diversity of endophytes occurring in different plant tissues such as leaves, stems and seeds, and the factors that influence the endophytic diversity in those tissues is not well known. The knowledge gap is especially large for semi-arid areas such as Arizona, where endophytes may be especially important for plant survival under environmental stress.In the first part of this study, I evaluated colonization of three different types of crop seeds by soilborne fungi under different agricultural, residential and wild grassland settings in central and southern Arizona, USA. I found that fungal colonization differed among plant varieties, even when placed into the same soil. Seeds recruited distinct fungal communities in different locations, and fungal communities differed among agricultural, residential, and grassland settings. Variation in fungal communities was consistent with variation in soil chemistry. This work provides a case study regarding the diversity of fungal endophytes that can infect seeds in Arizona soils and highlights the prevalence of certain taxa, such as Fusarium and Alternaria, that are especially common and may be beneficial for plants, despite their reputations more broadly as undesirable pathogens or producers of mycotoxins. Abstract: Accessing patients' social needs is a critical challenge at emergency departments (EDs). However, most EDs do not have extra staff to administer screeners, and without personnel administration, response rates are low especially for low health literacy patients. To facilitate engagement with such low health literacy patients, we designed a chatbot - HarborBot for social needs screening. Through a study with 30 participants, where participants took a social needs screener both via a traditional survey platform and HarborBot, we found that the two platforms resulted in comparable data (equivalent in 87% of the responses). We also found that while the high health literate participants preferred the traditional survey platform because of efficiency (allowing participants to proceed at their own pace), the low health literate participants preferred HarborBot as it was more engaging, personal, and more understandable. We conclude with a discussion on the design implications for chatbots for social needs screening.

Abstract: IMPORTANCE Intensive follow-up of patients after curative surgery for colorectal cancer is common in clinical practice, but evidence of a survival benefit is limited. OBJECTIVE To examine overall mortality, colorectal cancer-specific mortality, and colorectal cancer-specific recurrence rates among patients with stage II or III colorectal cancer who were randomized after curative surgery to 2 alternative schedules for follow-up testing with computed tomography and carcinoembryonic antigen. DESIGN, SETTING, AND PARTICIPANTS Unblinded randomized trial including 2509 patients with stage II or III colorectal cancer treated at 24 centers in Sweden, Denmark, and Uruguay from January 2006 through December 2010 and followed up for 5 years; follow-up ended on December 31, 2015. INTERVENTIONS Patients were randomized either to follow-up testing with computed tomography of the thorax and abdomen and serum carcinoembryonic antigen at 6, 12, 18, 24, and 36 months after surgery (high-frequency group; n = 1253 patients) or at 12 and 36 months after surgery (low-frequency group; n = 1256 patients). MAIN OUTCOMES AND MEASURES The primary outcomes were 5-year overall mortality and colorectal cancer-specific mortality rates. The secondary outcome was the colorectal cancer-specific recurrence rate. Both intention-to-treat and per-protocol analyses were performed. RESULTS Among 2555 patients who were randomized, 2509 were included in the intention-to-treat analysis (mean age, 63.5 years; 1128 women [45%]) and 2365 (94.3%) completed the trial. The 5-year overall patient mortality rate in the high-frequency group was 13.0%(161/1253) compared with 14.1%(174/1256) in the low-frequency group (risk difference, 1.1% [95% CI, -1.6% to 3.8%]; P =.43). Abstract: Animal movement is fundamental for ecosystem functioning and species survival, yet the effects of the anthropogenic footprint on animal movements have not been estimated across species. Using a unique GPS-tracking database of 803 individuals across 57 species, we found that movements of mammals in areas with a comparatively high human footprint were on average one-half to one-third the extent of their movements in areas with a low human footprint.We attribute this reduction to behavioral changes of individual animals and to the exclusion of species with long-range movements from areas with higher human impact. Global loss of vagility alters a key ecological trait of animals that affects not only population persistence but also ecosystem processes such as predator-prey interactions, nutrient cycling, and disease transmission.

16. The Leucine-Repeat Rich Receptor-Like Kinases XIP1/CEPR1 and CEPR2 Control Lateral Root Initiation and Elongation in Arabidopsis

Abstract: Roots serve both to anchor plants in the soil, and to help plants acquire water and nutrients. Plants have to optimize the growth of their root system, as roots cost energy to expand and maintain. This is accomplished through short and long distance signaling pathways that connect environmental conditions of the roots and available energy in shoots. XIP1/CEPR1 and CEPR2 are two Leucine-Rich Repeat Receptor-Like Kinase that are important for root growth responses to differing nitrogen levels in the environment. While previous results implicated these two receptors in signaling from roots to shoots, here I have shown that they are part of a short-range pathway within roots that controls lateral root initiation. Furthermore, through the use of genetic tests I have connected a group of physically-interacting proteins to XIP1/CEPR1 and CEPR2-related phenotypes. I have shown that these receptors and interacting proteins play roles in controlling early growth, flowering time, silique maturation, and lateral root initiation, emergence and elongation.

17. Identifying Students for Intervention in Math Problem Solving: An Evaluation of Fluency-Based Word Problem Solving Measures

Abstract: This study examined the extent to which initial performance, and growth on an experimental CBM word problem solving fluency measure (WPSF) were predictive of student performance on criterion measures of math problem solving. In addition, the extent to which WPSF could correctly classify students as a function of risk status was evaluated. Alternate forms of the WPSF measure were administered to 142 third grade students, along with multiple criterion measures of math problem solving. Results indicate that WPSF demonstrated moderate criterion validity, and was able to discriminate between students that were at-risk and not at-risk for problem solving difficulties. Implications for assessment practices in mathematics are discussed.

Abstract: We study the thermalization, injection, and acceleration of ions with different mass/charge ratios, $A/Z$, in non-relativistic collisionless shocks via hybrid (kinetic ions-fluid electrons) simulations. In general, ions thermalize to a post-shock temperature proportional to $A$. When diffusive shock acceleration is efficient, ions develop a non-thermal tail whose extent scales with $Z$ and whose normalization is enhanced as $(A/Z)^2$, so that incompletely-ionized heavy ions are preferentially accelerated. Abstract: BACKGROUND & AIMS: Intestinal bacterial translocation is involved in activation of liver macrophages in cirrhotic patients. Macrophages play a key role in liver inflammation and are involved in the pathogenesis of cirrhosis and complications. Bacterial translocation may be determined by presence of bacterial DNA and macrophage activation, by the soluble mannose receptor. We hypothesize that the soluble mannose receptor is released from hepatic macrophages in cirrhosis and associated with bacterial DNA, portal pressure and complications.METHODS: We investigated 28 cirrhotic patients set for transjugular intrahepatic portosystemic shunt insertion as a result of refractory ascites (n=17), acute (n=3), or recurrent variceal bleeding (n=8). We analysed plasma from the portal and hepatic veins for bacterial DNA and soluble mannose receptor with qPCR and ELISA.RESULTS: The median soluble mannose receptor level was elevated in the hepatic vein compared with the portal vein (0.57(interquartile range 0.31) vs 0.55(0.40) mg/L, P=.005). The soluble mannose receptor levels were similar in bacterial DNA-positive and -negative patients. The soluble mannose receptor level in the portal and hepatic veins correlated with the portal pressure prior to transjugular intrahepatic portosystemic shunt insertion (r=.52, P<.008, both) and the levels correlated with Child-Pugh score (r=.63 and r=.56, P<.004, both). We observed higher soluble mannose receptor levels in patients with acute variceal bleeding compared to other indications (P<.05).CONCLUSION: This study showed hepatic soluble mannose receptor excretion with a higher level in the hepatic than the portal vein, though with no associations to bacterial DNA. Abstract: Net plasma transport in magnetodiscs around giant planets is outward. Observations of plasma temperature have shown that the expanding plasma is heating nonadiabatically during this process. Turbulence has been suggested as a source of heating. However, the mechanism and distribution of magnetic fluctuations in giant magnetospheres are poorly understood. In this study we attempt to quantify the radial and local time dependence of fluctuating magnetic field signatures that are suggestive of turbulence, quantifying the fluctuations in terms of a plasma heating rate density. In addition, the inferred heating rate density is correlated with magnetic field configurations that include azimuthal bend forward/back and magnitude of the equatorial normal component of magnetic field relative to the dipole. We find a significant local time dependence in magnetic fluctuations that is consistent with flux transport triggered in the subsolar and dusk sectors due to magnetodisc reconnection.

Abstract: © 2017 Australasian College for Infection Prevention and Control Objectives To explore patient experience, understanding and compliance with using Chlorhexidine Gluconate (CHG) preoperative washes. Methods A cross-sectional survey was conducted over a ten week period with adult inpatients who had undergone a surgical procedure at the study hospital. The survey consisted of 17 questions which participants self-completed. Closed and open-ended questions were i ncluded in the survey to allow both statistical and thematic analysis. Results A 74% (n = 194) sample response rate was attained. The sample obtained was representative of the wider hospital surgical patient population. Although 85% (n = 159) of participants reported they used CHG prior to their surgical procedure only 63% (n = 101) used the wash the recommended two times. Across all age groups in the survey 20% (n = 36) of participants reported they received too little information about CHG washes. Open-ended questions revealed three key themes; lack of information, issues with time or access and inconsistencies across the hospital. Conclusion This project revealed the current experience of patients undergoing surgery in relation to preoperative washing. Lack of information regarding CHG, issues with timing of information and access, as well as inconsistencies between different surgical specialities within the hospital were identified as barriers to participants using CHG. These are areas which could be targeted with a suite of interventions which aim to provide patients with clear, consistent information in a timely manner.

Abstract: Understanding how severe wildfires influence faunal movement is essential for predicting how changes in fire regimes will affect ecosystems. We examined the effects of fire severity distribution on spatial and temporal variation in movement of an Australian arboreal mammal, the mountain brushtail possum (Trichosurus cunninghami). We used GPS telemetry to characterise the movements of 18 possums in landscapes burnt to differing extents by a large wildfire. We identified a temporal change in movement patterns in response to fire. In unburnt landscapes, individuals moved greater distances early and late in the night and had less overlap in the areas used for foraging and denning, than in high-severity burnt landscapes. Habitat selection was dependent on the spatial context of fire in the surrounding landscape. Forest recently burnt at high severity may provide suitable habitat for species such as the mountain brushtail possum, if protected from subsequent disturbance, such as salvage logging. However, spatial and temporal patterns of habitat use and selection differ considerably between burnt and undisturbed landscapes. The spatial outcomes of ecological disturbances such as wildfires have the potential to alter the behaviour and functional roles of fauna across large areas.

Abstract: Caloric restriction (CR) and down-regulation of the insulin/IGF pathway are the most robust interventions known to increase longevity in lower organisms. However, little is known about the molecular adaptations induced by CR in humans. Here, we report that long-term CR in humans inhibits the IGF-1/insulin pathway in skeletal muscle, a key metabolic tissue. We also demonstrate that CR induces dramatic changes of the skeletal muscle transcriptional profile that resemble those of younger individuals. Finally, in both rats and humans, CR evoked similar responses in the transcriptional profiles of skeletal muscle. This common signature consisted of three key pathways typically associated with longevity: IGF-1/insulin signaling, mitochondrial biogenesis, and inflammation. Abstract: Adenocarcinoma of the lung is the leading cause of cancer death worldwide. Here we report molecular profiling of 230 resected lung adenocarcinomas using messenger RNA, microRNA and DNA sequencing integrated with copy number, methylation and proteomic analyses. High rates of somatic mutation were seen(mean 8.9 mutations per megabase). Eighteen genes were statistically significantly mutated, including RIT1 activating mutations and newly described loss-of-function MGA mutations which are mutually exclusive with focal MYC amplification. EGFR mutations were more frequent in female patients, whereas mutations in RBM10 were more common in males. Aberrations in NF1, MET, ERBB2 and RIT1 occurred in 13% of cases and were enriched in samples otherwise lacking an activated oncogene, suggesting a driver role for these events in certain tumours. DNA and mRNA sequence from the same tumour highlighted splicing alterations driven by somatic genomic changes, including exon 14 skipping in MET mRNA in 4% of cases. MAPK and PI(3)K pathway activity, when measured at the protein level, was explained by known mutations in only a fraction of cases, suggesting additional, unexplained mechanisms of pathway activation. These data establish a foundation for classification and further investigations of lung adenocarcinoma molecular pathogenesis.

29. Competition for pollination by the lesser short-tailed bat and its influence on the flowering phenology of some New Zealand endemics

Abstract: The lesser short-tailed bat, Mystacina tuberculata, is the only native mammalian pollinator in New Zealand and the only fully temperate bat pollinator in the world. Although this unique status as a pollinator is well recognized, its reduced abundance and cryptic behaviour means little research has been undertaken to assess the contribution of the lesser short-tailed bat (hereafter ‘short-tailed bat’) to pollination in New Zealand. Accordingly, pollination by short-tailed bats has been assumed to be comparatively inconsequential, and the potential impacts of the bat's widespread extirpation have been overlooked. The recent discovery that the short-tailed bat is a major pollinator for at least some of the plants it visits emphasizes the importance of exploring this species' role as a pollinator. Here, our aim was to provide an assessment of the competition for short-tailed bat pollination through study of the temporal variation of flowering. Bats were sampled for pollen, and phenology surveys were conducted simultaneously. We found that the amount and type of pollen carried by the bats varied temporally, with one pollen type dominating samples at any given time. The two plants most consistently observed in the pollen samples flowered sequentially with little temporal overlap, suggesting that their flowering phenology may be adapted to minimize competition for the pollination services of the short-tailed bat.

30. Investigation of the Physiology of Hydrogen Production in the Green Alga Chlamydomonas reinhardtii Using Spectral-Selective Photosystem I Light

Abstract: With increasing global populations and demand for energy, greater strain is placed on the limited supply of fossil derived fuels, which in turn drives the need for development of alternative energy sources. The discovery of biophotolysis in Chlamydomonas reinhardtii and the development of a spectral-selective photosystem I activating/photosystem II deactivating light (PSI-light) method provides a promising platform for commercial hydrogen production systems. The PSI-light method allows electrons to pass through the photosynthetic electron transport chain while reducing radiation available for photosynthetic oxygen evolution that inactivates hydrogenase. Exploring the physiology of photohydrogen production using the PSI-light method can provide insight on how to optimize conditions for maximum hydrogen production. Through the use of photosynthetic mutant strains of C. reinhardtii, it was possible to suppress photosynthetic oxygen evolution further than using photosystem I light alone to extend photohydrogen production longevity and total yield. A preliminary investigation of an iterating light treatment revealed that longevity and yield could be increased further by providing a period of darkness to allow cells to consume evolved oxygen and resynthesize hydrogenase. Work with these mutants provided understanding that a balance of radiation was required to provide electrons to hydrogenase while limiting oxygen evolution, and that when no light was provided, fermentation of stored starch was the major contributor of electrons to hydrogen production. To determine the role of starch during hydrogen production, wild type cells were exposed to different media and light treatments and monitored for starch consumption and hydrogen production. The results indicated that starch was required for hydrogen production in the dark, but for photohydrogen production, starch likely played a minor role in contributing electrons to hydrogenase. 31. Growth and Development of Greenhouse Vegetable Seedlings Under Supplemental LED Lighting

Abstract: The greenhouse industry is interested in light emitting diodes (LEDs) as a light source supplement to solar light to improve plant growth and development. Before LEDs can be adopted as supplemental light for greenhouse crops, plant responses to LED spectral quality need to be investigated. Tomato and cucumber seedlings were grown under different supplemental blue and red photon flux ratios (B:R ratios) under high (16-19 mol m⁻² d⁻¹) and low (5-9 mol m⁻² d⁻¹) solar daily light integrals (DLIs). The supplemental daily light integral was 3.6 mol m⁻² d⁻¹. A treatment without supplemental light served as a control. Both tomato and cucumber seedlings had increased growth rate and improved morphology when grown under the supplemental LED light compared to the control. However, no significant differences were observed for any growth and morphological parameters measured in this study between the different B:R ratios for both cucumber and tomato transplants under high DLI conditions. Cucumber seedlings showed a tendency to decrease dry mass, leaf number and leaf area under low DLI conditions with increasing B:R ratio. Tomato seedlings did not show any differences between the different B:R ratios under low DLI conditions. Seedlings growth and morphology under supplemental LED light were compared to those under supplemental high pressure sodium (HPS) light. Cucumber seedlings under supplemental HPS light had greater shoot dry mass than those under the supplemental red LED light. Tomato shoot dry mass showed no differences between the HPS and red LED supplemental light treatments. Cucumber seedlings were also grown under supplemental LED pulsed lighting and supplemental LED continuous lighting. Cucumber seedlings showed no differences in shoot dry mass and net photosynthetic rate between the treatments. 32. (+)-Pisatin Biosynthesis: From (-) Enantiomeric Intermediates via an Achiral Isoflavene

Abstract: Pterocarpan phytoalexins are antimicrobial compounds produced by legumes when challenged by biotic stresses. Most legumes produce pterocarpan phytoalexins with (-)-stereochemistry but pea (Pisum sativum L.) produces as its major phytoalexin (+)-pisatin. Pea also occasionally produces a minor amount of (-)-maackiain as a pterocarpan phytoalexin, and studies on the biosyntheses of (+)-pisatin and (-)-maackiain have shown that up to (-)-7,2'-dihydroxy-4',5'-methylenedioxyisoflavanone [(-)-sophorol] and 7,2'-dihydroxy-4',5'-methyl-enedioxyisoflavanol [(-)-DMDI]they have common intermediates with (-)-DMDI being where the two pathways diverge. The final step in (+)-pisatin biosynthesis is the methylation of (+)-6a-hydroxymaackiain [(+)-6a-HMK] by 6a-hydroxymaackiain methyltransferase (HMM2) but the steps from (-)-DMDI to (+)-6a-HMK are unknown.The shifting of the stereochemistry from (-)-DMDI to (+)-6a-HMK has been proposed to involve the achiral isoflavene, 7, 2'-dihydroxy-4', 5'-methylene-dioxyisoflav-3-ene (DMDIF). In this dissertation, I have shown that cis-(-)-DMDI is the enzymatic product of (-)-sophorol, and is the precursor of DMDIF which is produced by the dehydration activity of "isoflavene synthase" (IFVS). IFVS activity was not observed in elicited tissues of alfalfa, chickpea, beans, pepper, and broccoli, plants that do not produce (+) pterocarpans. Partial purification of IFVS demonstrated that it is either large in size or tightly complexed with other proteins. The SDS-PAGE of the 29-fold purified product revealed 12 major bands that aggregated into 3 bands in the non-denaturing PAGE. IFVS activity was in band 3 which co-migrated with marker proteins of>100 kDa in size. Proteins identified from LC-MS/MS peptide sequences of the proteins in band 3, when compared to three protein databases, did not identify any proteins with an enzymatic activity expected for IFVS. 33. Energy, water and space use by free-living red kangaroos Macropus rufus and domestic sheep Ovis aries in an Australian rangeland

Abstract: We used doubly labelled water to measure field metabolic rates (FMR) and water turnover rates (WTR) in one of Australia's largest native herbivores, the red kangaroo (Macropus rufus) and one of Australia's dominant livestock species, the wool-breed Merino sheep, under free-living conditions in a typical Australian rangeland. Also, we used GPS technology to examine animal space use, along with the comparisons of urine concentration, diet, diet digestibility, and subsequent grazing pressures. We found smaller space-use patterns than previously reported for kangaroos, which were between 14 and 25 % those of sheep. The FMR of a 25-kg kangaroo was 30 % that of a 45-kg sheep, while WTR was 15 % and both were associated with smaller travel distances, lower salt intakes, and higher urine concentration in kangaroos than sheep. After accounting for differences in dry matter digestibility of food eaten by kangaroos (51 %) and sheep (58 %), the relative grazing pressure of a standard (mature, non-reproductive) 25-kg kangaroo was 35 % that of a 45-kg sheep. Even for animals of the same body mass (35 kg), the relative grazing pressure of the kangaroo was estimated to be only 44 % that of the sheep. After accounting for the energetic costs of wool growth by sheep, the FMRs of our sheep and kangaroos were 2-3 times their expected BMRs, which is typical for mammalian FMR:BMRs generally. Notably, data collected from our free-living animals were practically identical to those from animals confined to a semi-natural enclosure (collected in an earlier study under comparable environmental conditions), supporting the idea that FMRs are relatively constrained within species.

Abstract: Lung squamous cell carcinoma is a common type of lung cancer, causing approximately 400,000 deaths per year worldwide. Genomic alterations in squamous cell lung cancers have not been comprehensively characterized, and no molecularly targeted agents have been specifically developed for its treatment. As part of The Cancer Genome Atlas, here we profile 178 lung squamous cell carcinomas to provide a comprehensive landscape of genomic and epigenomic alterations. We show that the tumour type is characterized by complex genomic alterations, with a mean of 360 exonic mutations, 165 genomic rearrangements, and 323 segments of copy number alteration per tumour. We find statistically recurrent mutations in 11 genes, including mutation of TP53 in nearly all specimens. Previously unreported loss-of-function mutations are seen in the HLA-A class I major histocompatibility gene. Significantly altered pathways included NFE2L2 and KEAP1 in 34%, squamous differentiation genes in 44%, phosphatidylinositol-3-OH kinase pathway genes in 47%, and CDKN2A and RB1 in 72% of tumours. We identified a potential therapeutic target in most tumours, offering new avenues of investigation for the treatment of squamous cell lung cancers.

35. Effects of ecstasy/polydrug use on memory for associative information

Abstract: Rationale Associative learning underpins behaviours that are fundamental to the everyday functioning of the individual. Evidence pointing to learning deficits in recreational drug users merits further examination. Objectives A word pair learning task was administered to examine associative learning processes in ecstasy/polydrug users. Methods After assignment to either single or divided attention conditions, 44 ecstasy/polydrug users and 48 non-users were presented with 80 word pairs at encoding. Following this, four types of stimuli were presented at the recognition phase: the words as originally paired (old pairs), previously presented words in different pairings (conjunction pairs), old words paired with new words, and pairs of new words (not presented previously). The task was to identify which of the stimuli were intact old pairs. Results Ecstasy/ploydrug users produced significantly more false-positive responses overall compared to non-users. Increased long-term frequency of ecstasy use was positively associated with the propensity to produce false-positive responses. It was also associated with a more liberal signal detection theory decision criterion value. Measures of long term and recent cannabis use were also associated with these same word pair learning outcome measures. Conjunction word pairs, irrespective of drug use, generated the highest level of false-positive responses and significantly more false-positive responses were made in the divided attention condition compared to the single attention condition. Conclusions Overall, the results suggest that long-term ecstasy exposure may induce a deficit in associative learning and this may be in part a consequence of users adopting a more liberal decision criterion value.

The target audience is health service researchers without an advanced statistical background.Methods: Data were sourced from longitudinal heart failure costs from Ontario, Canada, and administrative databases were used for estimating costs. The dataset consisted of 43,888 patients, with follow-up periods ranging from 1 to 1538 days (mean 576 days). The study was designed so that mean health care costs over 1080 days of follow-up were calculated using naïve estimators such as full-sample and uncensored case estimators. Reweighted estimators – specifically, the inverse probability weighted estimator – were calculated, as was phase-based costing. Costs were adjusted to 2008 Canadian dollars using the Bank of Canada consumer price index (http://www.bankofcanada.ca/en/cpi.html).Results: Over the restricted follow-up of 1080 days, 32% of patients were censored. The full-sample estimator was found to underestimate mean cost ($30,420) compared with the reweighted estimators ($36,490). Abstract: China's rapid economic and military rise have been unprecedented and are a cause of global concern. Increasing demand for resources and socio-economic prosperity are driving political conditions for regional competition and a new Cold War. However, modernization and efforts to secure resources are a natural condition of a developing State. In the case of China, modernization should be met with international guidance and partnership rather than confrontation or containment. Otherwise political rhetoric and economic saber rattling may become self-fulfilling motives, and lead to confrontation. Ultimately the ability to avoid conflict will come through greater dialogue and closer cooperation.

Abstract: Restricted until 24 Jun. 2012., This study examined the effectiveness of state language policies in improving access to health services among the immigrant population. With high rates of immigration over the past several decades, states and their health systems face tremendous challenges in addressing the diverse language needs of their patients. States could play a key important role in addressing language barriers and under federal civil rights law, are required to ensure that their health systems are accessible to limited English proficient (LEP) persons, or those who speak English less than "very well." However, with the lack of enforcement and oversight, a "patchwork" of state policies has emerged where there is considerable variation in how states address language barriers in the health setting. Whether these state polices are effective in reducing healthcare disparities has not been empirically tested.; This study attempted to empirically test the effectiveness of four types of state language policies: funding or reimbursement for language services; health interpreter competency requirements; hospital mandates; and managed care plan requirements. To do this, individual-level data were drawn from the 2002 National Survey of America's Families (NSAF) and linked to state policy variables representing whether a state had a particular policy or not. Multilevel modeling was used to test whether the presence of each specific policy had a significant effect on access to health services among immigrants relative to U.S.-born persons. Separate analyses focused on the adult (aged 18 and over) and older adult (aged 50 and over) populations.; The results showed that certain state language policies--including funding mechanisms, hospital mandates, and managed care plan requirements--may have a positive effect on immigrant access to health services. 41. A Tale of Two 'omes: Comparative Genomics and Important Genes in Specialized Tissues

Abstract: Analysis of complex traits like plant specialized metabolism is a difficult task in non-model systems as plant specialized metabolism is controlled by a number of factors such as environment, genotype, age, and tissue. To help address this problem, we have taken a bioinformatic approach that involves sequencing select tissues that are enrichedfor the biosynthesis of specialized metabolites. Using this approach, we have sequenced multiple tissues from a variety of species and compared them against one another. This comparative approach has allowed us to identify some of the genes responsible for the biochemical differences in and between species as well as genes that may be involved in control of specialized tissue development or metabolism. This dissertation begins with a brief introduction of plant metabolism, and pays special attention to historical and present views of plant metabolism, the importance of specialized metabolism, its evolution, and why it is advantageous to study specialized metabolism from specialized tissues like glandular trichomes and rhizomes. To this end, I detail our production and comparisons of glandular trichomes of several Solanum species using next-generation 454 sequencing. I also extensively review the underground stems, or rhizomes, of Viridiplantae. Discussions of our production and comparison of rhizome EST libraries from Zingiber officinale, Curcuma longa, and several Sorghum species are also made. My efforts to lay the groundwork that will hopefully permit functional analysis of interesting genes identified through our sequence comparisons of glandular trichome or rhizome EST libraries, in non-model systems are also discussed.

Abstract: The U.S. Army Center for Environmental Health Research (USACEHR) expressed interest in the possibility of maintaining Daphnia magna neonates under prolonged cold conditions (4-6 degrees C). As a result, Science Applications International Corporation (SAIC) issued a Statement of Work (SOW) on July 19, 2006, which described the tasks that USACEHR wanted covered to address the maintenance of Daphnia magna under cold conditions (SAIC, 2006). The University of Maryland (UMD) submitted a proposal to SAIC on July 21, 2006, to conduct the tasks described in SAIC's SOW. This report describes the result of the tasks.
