Phylogenetic relationships of the orchid genus Spathoglottis (Orchidaceae: Collabieae) in Peninsular Malaysia and Borneo were inferred using the internal transcribed spacer of a nuclear ribosomal DNA (nrITS), a plastid gene maturaseK (matK) and the plastid region trnL-F. Eleven species and three infraspecific taxa of Spathoglottis were examined, with two outgroup species, were included in the phylogenetic analysis. The combined plastid and nuclear data revealed Spathoglottis as monophyletic. From the maximum likelihood, maximum parsimony and Bayesian analyses, Spathoglottis is divided into four major groups which are, (1) the Dwarf Purple Spathoglottis, (2) the Dwarf Yellow Spathoglottis, (3) the Large Purple Spathoglottis, and (4) the Large Yellow Spathoglottis. The split in the Dwarf and Large Spathoglottis groups might reflect an early differentiation of plant size, flower colours and flower size. Phylogeny reconstruction of the orchid genus Spathoglottis also exhibited strong support towards the taxonomic delimitation of the two mostly debated taxa in the genus, S. aurea and S. microchilina.

We present a reassessment of the genus Barclaya. This includes description, typification and distribution in tropical SE Asia of the eight species recognized. The two long time known and accepted species, B. longifolia and B. motleyi. The identity of B. rotundifolia has been clarified. Two species, B. hirta and B. kunstleri have been resurrected. Additionally, three new species, B. panchorensis, B. rugosa and B. wellyi are described. A chromosome number of 2n = 36 has been ascertained for all studied Barclaya species. The habitats are described, and their conservation status given. For each species, its habitat is described, and its conservation status given. Finally, six of the species have been found to be night-blooming.

Blast disease caused by Pyricularia oryzae is one of the most destructive fungal diseases of rice in Malaysia. Utilisation of resistant varieties is the most efficient management approach towards reducing yield losses. The line IRTP21683 with the Pi9 gene has shown strong resistance against the isolate MPO988.3 of pathotype P0.0, the most prevalent P. oryzae pathotype in Malaysia. Crossing of IRTP21683 was undertaken with the recurrent parent MR220, a susceptible elite Malaysian rice variety, using a marker assisted backcrossing technique with two simple sequence repeat markers, RM19776 and RM7311, as the tag for the Pi9 gene. Twenty BC3F4 lines with the Pi9 gene were resistant when challenged with MPO 988.3. The cluster analysis based on seven agronomic parameters showed that the resistant BC3F4 lines could be divided into four groups, of which the members in group 1 and 2 have shown comparable or better performance than MR220. Five lines in group 1, B220PI9-3-48, B220PI9-3-76, B220PI9-3-77, B220PI9-3-79 and B220PI9-3-82 showed outstanding yield performance with early maturation.

Natural hybridization has been considered a source of taxonomic complexity in Cryptocoryne. A combined study of DNA sequencing data from the internal transcribed spacer (ITS) of nuclear ribosomal DNA and the trnK-matK region of chloroplast DNA was used to identify the parents of Cryptocoryne putative hybrids from Peninsular Malaysia. Based on the intermediate morphology and sympatric distribution area, the plants were tentatively identified as the hybrid Cryptocoryne xpurpurea nothovar. purpurea. The plants were pollen sterile and had long been considered as hybrids, supposedly between two related and co-existing species, C. cordata var. cordata and C. griffithii. The status of C. xpurpurea nothovar. purpurea was independently confirmed by the presence of an additive ITS sequence pattern from these two parental species in hybrid individuals. An analysis of the chloroplast trnK-matK sequences showed that the hybridization is bidirectional with the putative hybrids sharing identical sequences from C. cordata var. cordata and C. griffithii, indicating that both putative parental species had been the maternal parent in different accessions.

Dispersal of soil-dwelling organisms via the repeatedly exposed Sunda shelf through much of the Pleistocene in Southeast Asia has not been studied extensively, especially for invertebrates. Here we investigated the phylogeography of an endemic termite species, Macrotermes gilvus (Hagen), to elucidate the spatiotemporal dynamics of dispersal routes of terrestrial fauna in Pleistocene Southeast Asia. We sampled 213 termite colonies from 66 localities throughout the region. Independently inherited microsatellites and mtDNA markers were used to infer the phylogeographic framework of M. gilvus. Discrete phylogeographic analysis and molecular dating based on fossil calibration were used to infer the dynamics of M. gilvus dispersal in time and space across Southeast Asia. We found that the termite dispersal events were consistently dated within the Pleistocene time frame. The dispersal pattern was multidirectional, radiating eastwards and southwards out of Indochina, which was identified as the origin for dispersal events. We found no direct dispersal events between Sumatra and Borneo despite the presence of a terrestrial connection between them during the Pleistocene. Instead, central Java served as an important link allowing termite colonies to be established in Borneo and Sumatra. Our findings support the hypothesis of a north-south dispersal corridor in Southeast Asia and suggest the presence of alternative dispersal routes across Sundaland during the Pleistocene. For the first time, we also propose that a west-east dispersal through over-water rafting likely occurred across the Pleistocene South China Sea. We found at least two independent entry routes for terrestrial species to infiltrate Sumatra and Borneo at different times.

Spathoglottis Blume is a well-known genus with a total of 44 species and widely distributed from Tropical Asia to Subtropical Asia and Pacific Islands; concentrated particularly in the Malesian region. Eight species were recorded from Malaysia and despite of a widely grown genus; Spathoglottis is a taxonomically confused genus in Orchidaceae. Confusion on several species within the Yellow Spathoglottis Complex was resolved using both morphological and molecular evidences.

Cryptocoryne cordata var. cordata (2n = 34) is an aquatic plant species distributed from the southern part of Peninsular Thailand through the Malay Peninsula. It propagates both sexually and asexually via stolons. The current study is aimed at developing nuclear microsatellite markers for the species using next generation sequencing (Roche 454 pyrosequencing) from genomic DNA. A total of 41,653 reads was generated, of which 3636 fragments contained at least one repeat motif. Seventy two primer sets in the flanking region of dinucleotide, trinucleotide and tetranucleotides repeat motifs were designed and tested for efficiency in polymerase chain reaction amplification. Using these primer sets, 11 new microsatellite marker loci were successfully amplified with unambiguous polymorphic alleles exhibited across 30 individuals examined. The number of alleles per locus ranged from 2 to 6, while observed and expected heterozygosity ranged from 0.8190 to 1.0000 and 0.5401 to 0.7548, respectively. Genotype frequencies at all loci departed significantly from Hardy–Weinberg equilibrium. Linkage disequilibrium was not detected between any pair of loci. Cross-species amplification was successful across a panel of ten Cryptocoryne species. The markers described in this study will be useful for evaluating genetic diversity within and between populations, levels of gene flow, and the population dynamics of clones. They will be of further value in the development of effective conservation programs for Cryptocoryne species.

Artemisia annua L., a medicinal herb, produces secondary metabolites with antimicrobial property. InMalaysia due to the tropical hot climate, A. annua could not be planted for production of artemisinin, themain bioactive compound. In this study, the leaves of three in vitro A. annua L. clones were, extracted and two bioactive compounds, artemisinin and a precursor, were isolated by thin layer chromatography. These compounds were found to be effective in inhibiting the growth of Gram-positive and Gram-negative bacteria but not Candida albicans.Their antimicrobial activity was similar to that of antibactericidal antibiotic streptomycin. They were found to inhibit the growth of the tested microbes at the minimum inhibition concentration of 0.09mg/mL, and toxicity test using brine shrimp showed that even the low concentration of 0.09mg/mL was very lethal towards the brine shrimps with 100% mortality rate. This study hence indicated that in vitro cultured plantlets of A. annua can be used as the alternative method for production of artemisinin and its precursor with antimicrobial activities.

This study reports on the assessment of genetic variation in partial mitochondrial DNA ND5 gene in six populations of wild and cultured populations of Oxyeleotris marmoratus (marble goby) collected from East Peninsular Malaysia. These were two cultured populations; HATCHERY1 (situated at Bachok) and HATCHERY2 (situated at Tanjung Demong); four wild populations – Tasik Bera (TBERA), Tasik Chini (TCHINI), Tasik Kenyir (TKENYIR) and Pulau Keladi (PKELADI). Twenty haplotypes were identified from 61 gene copies. Distribution of haplotypes showed that Tasik Kenyir had four population-unique haplotypes. Genetic population relationships were estimated by constructing NJ tree based on Jukes and Cantor parameter. The bookstrap value for NJ tree were calculated by 1000 replicates across loci. The unrooted dendrogram derived from Neighbour Joining (NJ) analysis generated three major clusters. This database demonstrate the utility of genetics tools in the evaluation of genetic diversity in the aquaculture industry.

This article documents the addition of 283 microsatellite marker loci to the Molecular Ecology Resources Database. These loci were cross-tested on the following species: Chaetodon baronessa, Falco columbarius, Falco eleonorae, Falco naumanni, Falco peregrinus, Falco subbuteo, Didelphis aurita, Gracilinanus microtarsus, Marmosops paulensis, Monodelphis Americana, Odontesthes hatcheri, Podocarpus grayi, Podocarpus lawrencei, Podocarpus smithii, Portunus pelagicus, Syngnathus acus, Syngnathus typhle,Uroteuthis (Photololigo) edulis, Uroteuthis (Photololigo) duvauceli and Verticillium albo-atrum. This article also documents the addition of nine sequencing primer pairs and sixteen allele specific primers or probes for Oncorhynchus mykiss and Oncorhynchus tshawytscha; these primers and assays were cross-tested in both species.
