Although secondary metabolites are typically associated with competitive or pathogenic interactions, the high bioactivity of endophytic fungi in the Xylariales, coupled with their abundance and broad host ranges spanning all lineages of land plants and lichens, suggests that enhanced secondary metabolism might facilitate symbioses with phylogenetically diverse hosts. Here, we examined secondary metabolite gene clusters (SMGCs) across 96 Xylariales genomes in two clades (Xylariaceae s.l. and Hypoxylaceae), including 88 newly sequenced genomes of endophytes and closely related saprotrophs and pathogens. We paired genomic data with extensive metadata on endophyte hosts and substrates, enabling us to examine genomic factors related to the breadth of symbiotic interactions and ecological roles. All genomes contain hyperabundant SMGCs; however, Xylariaceae have increased numbers of gene duplications, horizontal gene transfers (HGTs) and SMGCs. Enhanced metabolic diversity of endophytes is associated with a greater diversity of hosts and increased capacity for lignocellulose decomposition. Our results suggest that, as host and substrate generalists, Xylariaceae endophytes experience greater selection to diversify SMGCs compared with more ecologically specialised Hypoxylaceae species. Overall, our results provide new evidence that SMGCs may facilitate symbiosis with phylogenetically diverse hosts, highlighting the importance of microbial symbioses to drive fungal metabolic diversity.

Fungi represent one of the most species rich lineages of Life. However, the majority of fungal biodiversity is undescribed, precluding inference of the distributions, ecological and morphological traits, and evolution of many fungal taxa. The increasing accessibility of sequencing technology and prevalence of large-scale metabarcoding studies have advanced fungal systematics and ecological inference, and sequence data have become the primary means by which fungi are identified. Typically, these methods use sequence data from a specific ‘barcode’ locus for identification, which is then compared to a reference database of barcode sequences annotated with taxonomic names to estimate identity. Yet, accurate and precise sequence-based identification of fungi remain elusive, with studies often generating sequences that cannot be identified with any precision. In this dissertation, I use a synthesis of traditional taxonomic methods and data derived from molecular ecology, multi-locus sequencing, genomics, and bioassays to explore the limitations of and opportunities to improve sequence-based identification of fungi, particularly in the context of ecological studies. I describe three novel taxa, all of which were previously collected during ecological studies conducted by other authors and deposited as unidentified vouchers in a culture collection. To evaluate the precision of methods that rely on barcode sequence similarity to identify and infer ecological guild of unknown samples, I first used morphological, phenotypic, and molecular methods to characterize strains of Coniochaeta with highly similar barcode sequences to two described species in the genus. The polyphyletic group of black fungi within the Ascomycota (Arthoniomycetes, Dothideomycetes, and Eurotiomycetes) is ubiquitous in natural and anthropogenic habitats. Partly because of their dark, melanin-based pigmentation, black fungi are resistant to stresses including UV- and ionizing-radiation, heat and desiccation, toxic metals, and organic pollutants. Consequently, they are amongst the most stunning extremophiles and poly-extreme-tolerant organisms on Earth. Even though ca. 60 black fungal genomes have been sequenced to date, [mostly in the family Herpotrichiellaceae (Eurotiomycetes)], the class Dothideomycetes that hosts the largest majority of extremophiles has only been sparsely sampled. By sequencing up to 92 species that will become reference genomes, the "Shed light in The daRk lineagES of the fungal tree of life" (STRES) project will cover a broad collection of black fungal diversity spread throughout the Fungal Tree of Life. Interestingly, the STRES project will focus on mostly unsampled genera that display different ecologies and life-styles (e.g., ant- and lichen-associated fungi, rock-inhabiting fungi, etc.). With a resequencing strategy of 10- to 15-fold depth coverage of up to ~550 strains, numerous new reference genomes will be established. To identify metabolites and functional processes, these new genomic resources will be enriched with metabolomics analyses coupled with transcriptomics experiments on selected species under various stress conditions (salinity, dryness, UV radiation, oligotrophy). The data acquired will serve as a reference and foundation for establishing an encyclopedic database for fungal metagenomics as well as the biology, evolution, and ecology of the fungi in extreme environments.

Microorganisms, and the communities they form, serve a crucial role in maintaining the ecosystem's energy balance, recycling nutrients, and the neutralization and degradation of toxins and other detritus. In the microbial community, organisms live together in a contiguous environment and interact with each other. Microbial communities are a complex system. To understand this system, we need to know 1) the identity of the components that constitute the biological system, 2) the dynamic behavior of these components, and 3) the interactions among these components. This information can be combined into a consistent model with current knowledge to provide new insights and predictions. Here, I use Bayesian Networks (BNs) to model aquatic microbial communities based on taxonomic composition and function to understand how microorganisms interact with each other and their surrounding environment. The long-term goal of my work is to use BNs to provide insights and predictions of the construction and function of microbial communities. To do this, I examine environmental factors (e.g. temperature, nutrition, and light intensity, etc.) that affect the distribution of microorganisms and result in changes to composition and function of microbial communities. This work is possible given advances in metagenomics and bioinformatics techniques to identify and quantify microbial taxa and function, and Dynamic Bayesian Networks (DBNs) to model relationships in aquatic environments and microbial communities.To explore the relationships between domain bacteria in a lake environment, I constructed a DBNs model representing the connections between the domain bacteria and their environmental factors. The resulting network structure captures the relationships between bacteria and essential ecological factors validated by previous studies. In addition to their frequent occurrence as saprotrophs, members of the family often are found as endophytes in living tissues of phylogenetically diverse plants and lichens. Many of these endophytes remain sterile in culture, precluding identification based on morphological characters. Previous studies indicate that endophytes are highly diverse and represent many xylariaceous genera; however, phylogenetic analyses at the family level generally have not included endophytes, such that their contributions to understanding phylogenetic relationships of Xylariaceae are not well known. Here we use a multi-locus, cumulative supermatrix approach to integrate 92 putative species of fungi isolated from plants and lichens into a phylogenetic framework for Xylariaceae. Our collection spans 1933 isolates from living and senescent tissues in five biomes across the continental United States, and here is analyzed in the context of previously published sequence data from described species and additional taxon sampling of type specimens from culture collections. We found that the majority of strains obtained in our surveys can be classified in the hypoxyloid and xylaroid subfamilies, although many also were found outside of these lineages (as currently circumscribed). Many endophytes were placed in lineages previously not known for endophytism. Most endophytes appear to represent novel species, but inferences are limited by potential gaps in public databases. By linking our data, publicly available sequence data, and records of ascomata, we identify many geographically widespread, host-generalist clades capable of symbiotic associations with diverse photosynthetic partners. As one of the most diverse and ecologically important clades of life, fungi are best known as pathogens, saprotrophs, mycorrhizae, and lichens. Yet an enormous amount of previously unknown diversity occurs among endophytic and endolichenic fungi--species-rich, horizontally transmitted fungi that live within asymptomatic photosynthetic structures such as leaves and lichens. Here, I explore the biodiversity of these understudied symbiotrophs and the ecological and biogeographic factors influencing their communities.To evaluate methods currently used in ecological studies of environmental samples of fungi, I assessed inter- and intraspecific divergence of a fast-evolving locus for four genera commonly found as endophytes, and compared analytical methods for identifying and delimiting OTUs. Then I used the most robust methods to show that after soil contact, seeds of a focal tree species contain diverse fungi that are closely related to endophytes and pathogens.To explore the ecological specificity of symbiotrophic fungi, I examined endophytic, endolichenic, and saprotrophic communities inhabiting physically proximate hosts in a biotically rich area of southeastern Arizona. I found that endolichenic fungi are largely distinct from plant-associated fungi, with the exception of a group of ecologically flexible symbionts that occur in lichens and mosses. Molecular typing methods for Burkholderia pseudomallei have been successful at assigning isolates into epidemiologically related groups, but have not been able to detect differences and define evolutionary patterns within groups. Our variable number tandem repeat (VNTR) analysis of a set of 121 Australian B. pseudomallei isolates, 104 of which were associated with nine epidemiological groups, provides fine scale differentiation even among very closely related isolates. We used a Bayesian model based upon mutation accumulation patterns to define the close phylogenetic relationships within these epidemiological groups. Our results reveal that genetic diversity can exist within a very small geographic area, and that low levels of diversity can exist even within a single infection. These methods provide the ability to generate robust evolutionary hypotheses that enable tracking of B. pseudomallei in forensic and epidemiological outbreaks at fine phylogenetic scales.

Background:The facultative, intracellular bacterium Burkholderia pseudomallei is the causative agent of melioidosis, a serious infectious disease of humans and animals. We identified and categorized large tandem repeat arrays and their distribution throughout the genome of B. pseudomallei strain K96243 in order to develop a genetic typing method for B. pseudomallei. We then screened 104 of the potentially polymorphic loci across a diverse panel of isolates including B. pseudomallei, B. mallei and B. thailandensis. A subset of these tandem repeat arrays were subsequently developed into a multiple-locus VNTR analysis to analyze 66 B. pseudomallei and 21 B. mallei isolates from around the world, as well as 95 lineages from a serial transfer experiment encompassing ~ 18,000 generations. Results:B. pseudomallei contains a preponderance of large tandem repeat loci throughout its genome, many of which are duplicated elsewhere in the genome. The majority of these loci are composed of repeat motif lengths of 6 to 9 bp with 4 to 10 repeat units and were predominately found in intergenic regions of the genome. Across the geographically diverse isolates, the 32 VNTR loci displayed between 7 and 28 alleles, and Nei's diversity values between 0.47 and 0.94 across all B. pseudomallei and B. mallei isolates. Mutation rates for these loci were comparable (>10-5 per locus per generation) to that of the most diverse tandemly repeated regions found in other less diverse bacteria. Conclusions:The frequency, location and duplicate nature of large tandemly repeated regions within the B. pseudomallei genome indicate that these tandem repeat regions may play a role in generating and maintaining adaptive genomic variation.
