Stochastic models of biomolecular reaction networks are commonly employed in systems and synthetic biology to study the effects of stochastic fluctuations emanating from reactions involving species with low copy-numbers. For such models, the Kolmogorov’s forward equation is called the chemical master equation (CME), and it is a fundamental system of linear ordinary differential equations (ODEs) that describes the evolution of the probability distribution of the random state-vector representing the copy-numbers of all the reacting species. The size of this system is given by the number of states that are accessible by the chemical system, and for most examples of interest this number is either very large or infinite. Moreover, approximations that reduce the size of the system by retaining only a finite number of important chemical states (e.g. those with non-negligible probability) result in high-dimensional ODE systems, even when the number of reacting species is small. Consequently, accurate numerical solution of the CME is very challenging, despite the linear nature of the underlying ODEs. One often resorts to estimating the solutions via computationally intensive stochastic simulations. The goal of the present paper is to develop a novel deep-learning approach for computing solution statistics of high-dimensional CMEs by reformulating the stochastic dynamics using Kolmogorov’s backward equation. The proposed method leverages superior approximation properties of Deep Neural Networks (DNNs) to reliably estimate expectations under the CME solution for several user-defined functions of the state-vector. This method is algorithmically based on reinforcement learning and it only requires a moderate number of stochastic simulations (in comparison to typical simulation-based approaches) to train the “policy function”. This allows not just the numerical approximation of various expectations for the CME solution but also of its sensitivities with respect to all the reaction network parameters (e.g. rate constants). We provide four examples to illustrate our methodology and provide several directions for future research., Author summary We develop a deep learning framework for estimating solutions of the chemical master equation (CME) that is fundamental to stochastic analysis of reaction networks. The CME is a system of ordinary differential equations that describes the time-evolution of the probability density of the random state-vector, and owing to an inherent curse of dimensionality, directly solving the CME is generally impractical with existing approaches. Moreover, the commonly employed simulation-based approaches for estimating CME solutions often require an exorbitant amount of computational time, even for moderately-sized networks. To counter these issues, we develop a deep reinforcement learning based method, called DeepCME, in this paper. DeepCME not only estimates function expectations based on the CME solution, but it also solves the more challenging problem of estimating their sensitivities with respect to all the model parameters. We illustrate our approach with four carefully chosen reaction network examples with varying sizes. Our results demonstrate that DeepCME reliably estimates the expectations of interest, along with all the parametric sensitivities, at a fraction of the computational cost of simulation-based estimators. We present many directions for future research and suggest further improvements to DeepCME that can greatly enhance its accuracy and applicability.

Phylogenetic networks generalize phylogenetic trees by allowing the modelization of events of reticulate evolution. Among the different kinds of phylogenetic networks that have been proposed in the literature, the subclass of binary tree-child networks is one of the most studied ones. However, very little is known about the combinatorial structure of these networks. In this paper we address the problem of generating all possible binary tree-child (BTC) networks with a given number of leaves in an efficient way via reduction/augmentation operations that extend and generalize analogous operations for phylogenetic trees, and are biologically relevant. Since our solution is recursive, this also provides us with a recurrence relation giving an upper bound on the number of such networks. We also show how the operations introduced in this paper can be employed to extend the evolutive history of a set of sequences, represented by a BTC network, to include a new sequence. Computational modeling of engineered gene circuits is an important while challenged task in systems biology. In order to describe and predict the response behaviors of genetic circuits using reliable model parameters, this paper applies an optimal experimental design(OED) method to obtain input signals. In order to obtain informative observations, this study focuses on maximizing Fisher information matrix(FIM)-based optimal criteria and to provide optimal inputs. Furthermore, this paper designs a two-stage optimization with the modified E-optimal criteria and applies harmony search(HS)-based OED algorithm to minimize estimation errors. The proposed optimal identification methodology involves estimation errors and the sample size to pursue a trade-off between estimation accuracy and measurement cost in modeling gene networks. The designed cost function takes two major factors into account, in which experimental costs are proportional to the number of time points. Experiments select two types of synthetic genetic networks to validate the effectiveness of the proposed HS-OED approach. Identification outcomes and analysis indicate the proposed HS-OED method outperforms two candidate OED approaches, with reduced computational effort.

Phylogenetic networks are rooted, directed, acyclic graphs that model reticulate evolutionary histories. Recently, statistical methods were devised for inferring such networks from either gene tree estimates or the sequence alignments of multiple unlinked loci. Bi-allelic markers, most notably single nucleotide polymorphisms (SNPs) and amplified fragment length polymorphisms (AFLPs), provide a powerful source of genome-wide data. In a recent paper, a method called SNAPP was introduced for statistical inference of species trees from unlinked bi-allelic markers. The generative process assumed by the method combined both a model of evolution for the bi-allelic markers, as well as the multispecies coalescent. A novel component of the method was a polynomial-time algorithm for exact computation of the likelihood of a fixed species tree via integration over all possible gene trees for a given marker. Here we report on a method for Bayesian inference of phylogenetic networks from bi-allelic markers. Our method significantly extends the algorithm for exact computation of phylogenetic network likelihood via integration over all possible gene trees. Unlike the case of species trees, the algorithm is no longer polynomial-time on all instances of phylogenetic networks. Furthermore, the method utilizes a reversible-jump MCMC technique to sample the posterior of phylogenetic networks given bi-allelic marker data. Our method has a very good performance in terms of accuracy and robustness as we demonstrate on simulated data, as well as a data set of multiple New Zealand species of the plant genus Ourisia (Plantaginaceae). We implemented the method in the publicly available, open-source PhyloNet software package., Author summary The availability of genomic data has revolutionized the study of evolutionary histories and phylogeny inference. Inferring evolutionary histories from genomic data requires, in most cases, accounting for the fact that different genomic regions could have evolutionary histories that differ from each other as well as from that of the species from which the genomes were sampled. In this paper, we introduce a method for inferring evolutionary histories while accounting for two processes that could give rise to such differences across the genomes, namely incomplete lineage sorting and hybridization. We introduce a novel algorithm for computing the likelihood of phylogenetic networks from bi-allelic genetic markers and use it in a Bayesian inference method. Analyses of synthetic and empirical data sets show a very good performance of the method in terms of the estimates it obtains.

Several power allocation algorithms for cooperative relay networks are presented in the literature. These contributions assume perfect channel knowledge and capacity achieving codes. However in practice, obtaining the channel state information at a relay or at the destination is an estimation problem and can generally not be error free. The investigation of the power allocation mechanism in a wireless network due to channel imperfections is important because it can severely degrade its performance regarding throughput and bit error rate. In this paper, the impact of imperfect channel state information on the power allocation of an adaptive relay network is investigated. Moreover, a framework including Automatic Repeat reQuest (ARQ) mechanism is provided to make the power allocation mechanism robust against these channel imperfections. For this framework, the end-to end SNR is calculated considering imperfect channel knowledge using ARQ analytically. The goal is to emphasize the impact of imperfect channel knowledge on the power allocation mechanism. In this paper, the simulation results illustrate the impact of channel uncertainties on the average outage probability, throughput, and consumed sum power for different qualities of channel estimation. It is shown that the presented framework with ARQ is extremely robust against the channel imperfections.

Localization of the wireless sensor network is a vital area acquiring an impressive research concern and called upon to expand more with the rising of its applications. As localization is gaining prominence in wireless sensor network, it is vulnerable to jamming attacks. Jamming attacks disrupt communication opportunity among the sender and receiver and deeply impact the localization process, leading to a huge error of the estimated sensor node position. Therefore, detection and elimination of jamming influence are absolutely indispensable. Range-based techniques especially Received Signal Strength (RSS) is facing severe impact of these attacks. This paper proposes algorithms based on Combination Multiple Frequency Multiple Power Localization (C-MFMPL) and Step Function Multiple Frequency Multiple Power Localization (SF-MFMPL). The algorithms have been tested in the presence of multiple types of jamming attacks including capture and replay, random and constant jammers over a log normal shadow fading propagation model. In order to overcome the impact of random and constant jammers, the proposed method uses two sets of frequencies shared by the implemented anchor nodes to obtain the averaged RSS readings all over the transmitted frequencies successfully. In addition, three stages of filters have been used to cope with the replayed beacons caused by the capture and replay jammers. In this paper the localization performance of the proposed algorithms for the ideal case which is defined by without the existence of the jamming attack are compared with the case of jamming attacks. The main contribution of this paper is to achieve robust localization performance in the presence of multiple jamming attacks under log normal shadow fading environment with a different simulation conditions and scenarios.

In this work, we proposed a hybrid pointer network (HPN), an end-to-end deep reinforcement learning architecture is provided to tackle the travelling salesman problem (TSP). HPN builds upon graph pointer networks, an extension of pointer networks with an additional graph embedding layer. HPN combines the graph embedding layer with the transformer’s encoder to produce multiple embeddings for the feature context. We conducted extensive experimental work to compare HPN and Graph pointer network (GPN). For the sack of fairness, we used the same setting as proposed in GPN paper. The experimental results show that our network significantly outperforms the original graph pointer network for small and large-scale problems. For example, it reduced the cost for travelling salesman problems with 50 cities/nodes (TSP50) from 5.959 to 5.706 without utilizing 2opt. Moreover, we solved benchmark instances of variable sizes using HPN and GPN. The cost of the solutions and the testing times are compared using Linear mixed effect models. We found that our model yields statistically significant better solutions in terms of the total trip cost. Elucidating the causal mechanisms responsible for disease can reveal potential therapeutic targets for pharmacological intervention and, accordingly, guide drug repositioning and discovery. In essence, the topology of a network can reveal the impact a drug candidate may have on a given biological state, leading the way for enhanced disease characterization and the design of advanced therapies. Network-based approaches, in particular, are highly suited for these purposes as they hold the capacity to identify the molecular mechanisms underlying disease. Here, we present drug2ways, a novel methodology that leverages multimodal causal networks for predicting drug candidates. Drug2ways implements an efficient algorithm which reasons over causal paths in large-scale biological networks to propose drug candidates for a given disease. We validate our approach using clinical trial information and demonstrate how drug2ways can be used for multiple applications to identify: i) single-target drug candidates, ii) candidates with polypharmacological properties that can optimize multiple targets, and iii) candidates for combination therapy. Finally, we make drug2ways available to the scientific community as a Python package that enables conducting these applications on multiple standard network formats., Author summary At any given time, a large set of biomolecules are interacting in ways that give rise to the normal functioning of a cell. By representing biological interactions as networks, we can reconstruct the complex molecular mechanisms that govern the physiology of a cell. These networks can then be analyzed to understand where the system fails and how that can give rise to disease. Similarly, using computational methods, we can also enrich these networks with drugs, diseases and disease phenotypes to estimate how a drug, or a combination of drugs, would behave in a system and whether it can be used to treat or alleviate the symptoms of a disease. In this paper, we present drug2ways, a novel methodology designed for drug discovery applications, that exploits the information contained in a biological network comprising causal relations between drugs, proteins, and diseases. Employing these networks and an efficient algorithm, drugways2 traverses over the ensemble of paths between a drug and a disease to propose the drugs that are most likely to cure the disease based on the information contained in the network. We hypothesize that this ensemble of paths could be used to simulate the mechanism of action of a drug and the directionality inferred through these paths could be used as a proxy to identify drug candidates. Through several experiments, we demonstrate how drug2ways can be used to find novel ways of using existing drugs, identify drug candidates, optimize treatments by targeting multiple disease phenotypes, and propose combination therapies. Owing to the generalizability of the algorithm and the accompanying software, we ambition that drug2ways could be applied to a variety of biological networks to generate new hypotheses for drug discovery and a better understanding of their mechanisms of action.

Pollution source parameter identification (PSPI) is significant for pollution control, since it can provide important information and save a lot of time for subsequent pollution elimination works. For solving the PSPI problem, a large number of pollution sensor nodes can be rapidly deployed to cover a large area and form a wireless sensor network (WSN). Based on the measurements of WSN, least-squares estimation methods can solve the PSPI problem by searching for the solution that minimize the sum of squared measurement noises. They are independent of the measurement noise distribution, i.e., robust to the noise distribution. To search for the least-squares solution, population-based parallel search techniques usually can overcome the premature convergence problem, which can stagnate the single-point search algorithm. In this paper, we adapt the relatively newly presented artificial bee colony (ABC) algorithm to solve the WSN-based PSPI problem and verifies its feasibility and robustness. Extensive simulation results show that the ABC and the particle swarm optimization (PSO) algorithm obtained similar identification results in the same simulation scenario. Moreover, the ABC and the PSO achieved much better performance than a traditionally used single-point search algorithm, i.e., the trust-region reflective algorithm.

Objective The objectives of this paper are to 1) construct a new network model compatible with distributed computation, 2) construct the full optimal power flow (OPF) in a distributed fashion so that an effective, non-inferior solution can be found, and 3) develop a scalable algorithm that guarantees the convergence to a local minimum. Existing challenges Due to the nonconvexity of the problem, the search for a solution to OPF problems is not scalable, which makes the OPF highly limited for the system operation of large-scale real-world power grids—“the curse of dimensionality”. The recent attempts at distributed computation aim for a scalable and efficient algorithm by reducing the computational cost per iteration in exchange of increased communication costs. Motivation A new network model allows for efficient computation without increasing communication costs. With the network model, recent advancements in distributed computation make it possible to develop an efficient and scalable algorithm suitable for large-scale OPF optimizations. Methods We propose a new network model in which all nodes are directly connected to the center node to keep the communication costs manageable. Based on the network model, we suggest a nodal distributed algorithm and direct communication to all nodes through the center node. We demonstrate that the suggested algorithm converges to a local minimum rather than a point, satisfying the first optimality condition. Results The proposed algorithm identifies solutions to OPF problems in various IEEE model systems. The solutions are identical to those using a centrally optimized and heuristic approach. The computation time at each node does not depend on the system size, and Niter does not increase significantly with the system size. Conclusion Our proposed network model is a star network for maintaining the shortest node-to-node distances to allow a linear information exchange. The proposed algorithm guarantees the convergence to a local minimum rather than a maximum or a saddle point, and it maintains computational efficiency for a large-scale OPF, scalable algorithm.

Our understanding of how chromosomes structurally organize and dynamically interact has been revolutionized through the lens of long-chain polymer physics. Major protein contributors to chromosome structure and dynamics are condensin and cohesin that stochastically generate loops within and between chains, and entrap proximal strands of sister chromatids. In this paper, we explore the ability of transient, protein-mediated, gene-gene crosslinks to induce clusters of genes, thereby dynamic architecture, within the highly repeated ribosomal DNA that comprises the nucleolus of budding yeast. We implement three approaches: live cell microscopy; computational modeling of the full genome during G1 in budding yeast, exploring four decades of timescales for transient crosslinks between 5kbp domains (genes) in the nucleolus on Chromosome XII; and, temporal network models with automated community (cluster) detection algorithms applied to the full range of 4D modeling datasets. The data analysis tools detect and track gene clusters, their size, number, persistence time, and their plasticity (deformation). Of biological significance, our analysis reveals an optimal mean crosslink lifetime that promotes pairwise and cluster gene interactions through “flexible” clustering. In this state, large gene clusters self-assemble yet frequently interact (merge and separate), marked by gene exchanges between clusters, which in turn maximizes global gene interactions in the nucleolus. This regime stands between two limiting cases each with far less global gene interactions: with shorter crosslink lifetimes, “rigid” clustering emerges with clusters that interact infrequently; with longer crosslink lifetimes, there is a dissolution of clusters. These observations are compared with imaging experiments on a normal yeast strain and two condensin-modified mutant cell strains. We apply the same image analysis pipeline to the experimental and simulated datasets, providing support for the modeling predictions., Author summary The spatiotemporal organization of the genome plays an important role in cellular processes involving DNA, but remains poorly understood, especially in the nucleolus, which does not facilitate conventional techniques. Polymer chain models have shown ability in recent years to make accurate predictions of the dynamics of the genome. We consider a polymer bead-chain model of the full yeast genome during the interphase portion of the cell cycle, featuring special dynamic crosslinking to model the effects of structural maintenance proteins in the nucleolus, and investigate how the kinetic timescale on which the crosslinks bind and unbind affects the resulting dynamics inside the nucleolus. It was previously known that when this timescale is sufficiently short, large, stable clusters appear, but when it is long, there is no resulting structure. We find that there additionally exists a range of timescales for which flexible clusters appear, in which beads frequently enter and leave clusters. Furthermore, we demonstrate that these flexible clusters maximize the cross-communication between beads in the nucleolus. Finally, we apply network temporal community detection algorithms to identify what beads are in what communities at what times, in a way that is more robust and objective than conventional visual-based methods.

Background Gene networks in living cells can change depending on various conditions such as caused by different environments, tissue types, disease states, and development stages. Identifying the differential changes in gene networks is very important to understand molecular basis of various biological process. While existing algorithms can be used to infer two gene networks separately from gene expression data under two different conditions, and then to identify network changes, such an approach does not exploit the similarity between two gene networks, and it is thus suboptimal. A desirable approach would be clearly to infer two gene networks jointly, which can yield improved estimates of network changes. Results In this paper, we developed a proximal gradient algorithm for differential network (ProGAdNet) inference, that jointly infers two gene networks under different conditions and then identifies changes in the network structure. Computer simulations demonstrated that our ProGAdNet outperformed existing algorithms in terms of inference accuracy, and was much faster than a similar approach for joint inference of gene networks. Gene expression data of breast tumors and normal tissues in the TCGA database were analyzed with our ProGAdNet, and revealed that 268 genes were involved in the changed network edges. Gene set enrichment analysis identified a significant number of gene sets related to breast cancer or other types of cancer that are enriched in this set of 268 genes. Network analysis of the kidney cancer data in the TCGA database with ProGAdNet also identified a set of genes involved in network changes, and the majority of the top genes identified have been reported in the literature to be implicated in kidney cancer. These results corroborated that the gene sets identified by ProGAdNet were very informative about the cancer disease status. A software package implementing the ProGAdNet, computer simulations, and real data analysis is available as Additional file 1. Conclusion With its superior performance over existing algorithms, ProGAdNet provides a valuable tool for finding changes in gene networks, which may aid the discovery of gene-gene interactions changed under different conditions. Orienteering problem (OP) is a routing problem, where the aim is to generate a path through set of nodes, which would maximize total score and would not exceed the budget. In this paper, we present an extension of classic OP-Orienteering Problem with Functional Profits (OPFP), where the score of a specific point depends on its characteristics, position in the route, and other points in the route. For solving OPFP, we developed an open-source framework for solving orienteering problems, which utilizes four core components of OP in its modular architecture. Fully-written in Go programming language our framework can be extended for solving different types of tasks with different algorithms; this was demonstrated by implementation of two popular algorithms for OP solving-Ant Colony Optimization and Recursive Greedy Algorithm. Computational efficiency of the framework was shown through solving four well-known OP types: classic Orienteering Problem (OP), Orienteering Problem with Compulsory Vertices (OPCV), Orienteering Problem with Time Windows (OPTW), and Time Dependent Orienteering Problem (TDOP) along with OPFP. Experiments were conducted on a large multi-source dataset for Saint Petersburg, Russia, containing data from Instagram, TripAdvisor, Foursquare and official touristic website. Our framework is able to construct touristic paths for different OP types within few seconds using dataset with thousands of points of interest.

The ultimate goal of metabolic engineering is to produce desired compounds on an industrial scale in a cost effective manner. To address challenges in metabolic engineering, computational strain optimization algorithms based on genome-scale metabolic models have increasingly been used to aid in overproducing products of interest. However, most of these strain optimization algorithms utilize a metabolic network alone, with few approaches providing strategies that also include transcriptional regulation. Moreover previous integrated approaches generally require a pre-existing regulatory network. In this study, we developed a novel strain design algorithm, named OptRAM (Optimization of Regulatory And Metabolic Networks), which can identify combinatorial optimization strategies including overexpression, knockdown or knockout of both metabolic genes and transcription factors. OptRAM is based on our previous IDREAM integrated network framework, which makes it able to deduce a regulatory network from data. OptRAM uses simulated annealing with a novel objective function, which can ensure a favorable coupling between desired chemical and cell growth. The other advance we propose is a systematic evaluation metric of multiple solutions, by considering the essential genes, flux variation, and engineering manipulation cost. We applied OptRAM to generate strain designs for succinate, 2,3-butanediol, and ethanol overproduction in yeast, which predicted high minimum predicted target production rate compared with other methods and previous literature values. Moreover, most of the genes and TFs proposed to be altered by OptRAM in these scenarios have been validated by modification of the exact genes or the target genes regulated by the TFs, for overproduction of these desired compounds by in vivo experiments cataloged in the LASER database. Particularly, we successfully validated the predicted strain optimization strategy for ethanol production by fermentation experiment. In conclusion, OptRAM can provide a useful approach that leverages an integrated transcriptional regulatory network and metabolic network to guide metabolic engineering applications., Author summary Computational strain design algorithms based on genome-scale metabolic models have increasingly been used to guide rational strain design for metabolic engineering. However, most strain optimization algorithms only utilize a metabolic network alone and cannot provide strategies that also involve transcriptional regulation. Through the in-silico strain design case studies for producing succinate, 2,3-butanediol, and ethanol in yeast, we demonstrated that OptRAM can identify strategies that increase production beyond what is seen currently, or found as potential designs using alternative methods. We also validated the modified genes chosen by OptRAM in example cases against previous in vivo experiments in the LASER database. Additionally, we experimentally validated the ethanol strain design by evaluating its performance in fermentation. OptRAM provides a robust approach to strain design across gene regulatory network modification and metabolic engineering.

This paper presents the Hybrid Scalable-Minimized-Butterfly-Fat-Tree (H-SMBFT) topology for on-chip communication. Main aspects of this work are the description of the architectural design and the characteristics as well as a comparative analysis against two established indirect topologies namely Butterfly-Fat-Tree (BFT) and Scalable-Minimized-Butterfly-Fat-Tree (SMBFT). Simulation results demonstrate that the proposed topology outperforms its predecessors in terms of performance, area and power dissipation. Specifically, it improves the link interconnectivity between routing levels, such that the number of required links isreduced. This results into reduced router complexity and shortened routing paths between any pair of communicating nodes in the network. Moreover, simulation results under synthetic as well as real-world embedded applications workloads reveal that H-SMBFT can reduce the average latency by up-to35.63% and 17.36% compared to BFT and SMBFT, respectively. In addition, the power dissipation of the network can be reduced by up-to33.82% and 19.45%, while energy consumption can be improved byup-to32.91% and 16.83% compared to BFT and SMBFT, respectively.

The identification of potential super-spreader nodes within a network is a critical part of the study and analysis of real-world networks. Motivated by a new interpretation of the "shortest path" between two nodes, this paper explores the properties of the heatmap centrality by comparing the farness of a node with the average sum of farness of its adjacent nodes in order to identify influential nodes within the network. As many real-world networks are often claimed to be scale-free, numerical experiments based upon both simulated and real-world undirected and unweighted scale-free networks are used to illustrate the effectiveness of the proposed "shortest path" based measure with regards to its CPU run time and ranking of influential nodes.

The fundamental utility of the Large-Scale Visual Sensor Networks (LVSNs) is to monitor specified events and to transmit the detected information back to the sink for achieving the data aggregation purpose. However, the events of interest are usually not uniformly distributed but frequently detected in certain regions in real-world applications. It implies that when the events frequently picked up by the sensors in the same region, the transmission load of LVSNs is unbalanced and potentially cause the energy hole problem. To overcome this kind of problem for network lifetime, a Comprehensive Visual Data Gathering Network Architecture (CDNA), which is the first comparatively integrated architecture for LVSNs is designed in this paper. In CDNA, a novel α-hull based event location algorithm, which is oriented from the geometric model of α-hull, is designed for accurately and efficiently detect the location of the event. In addition, the Chi-Square distribution event-driven gradient deployment method is proposed to reduce the unbalanced energy consumption for alleviating energy hole problem. Moreover, an energy hole repairing method containing an efficient data gathering tree and a movement algorithm is proposed to ensure the efficiency of transmitting and solving the energy hole problem. Simulations are made for examining the performance of the proposed architecture. The simulation results indicate that the performance of CDNA is better than the previous algorithms in the realistic LVSN environment, such as the significant improvement of the network lifetime.

The prediction of protein complexes from protein-protein interactions (PPIs) is a well-studied problem in bioinformatics. However, the currently available PPI data is not enough to describe all known protein complexes. In this paper, we express the problem of determining the minimum number of (additional) required protein-protein interactions as a graph theoretic problem under the constraint that each complex constitutes a connected component in a PPI network. For this problem, we develop two computational methods: one is based on integer linear programming (ILPMinPPI) and the other one is based on an existing greedy-type approximation algorithm (GreedyMinPPI) originally developed in the context of communication and social networks. Since the former method is only applicable to datasets of small size, we apply the latter method to a combination of the CYC2008 protein complex dataset and each of eight PPI datasets (STRING, MINT, BioGRID, IntAct, DIP, BIND, WI-PHI, iRefIndex). The results show that the minimum number of additional required PPIs ranges from 51 (STRING) to 964 (BIND), and that even the four best PPI databases, STRING (51), BioGRID (67), WI-PHI (93) and iRefIndex (85), do not include enough PPIs to form all CYC2008 protein complexes. We also demonstrate that the proposed problem framework and our solutions can enhance the prediction accuracy of existing PPI prediction methods. A mobile ad hoc network is a conventional self-configuring network where the routing optimization problem-subject to various Quality-of-Service (QoS) constraints-represents a major challenge. Unlike previously proposed solutions, in this paper, we propose a memetic algorithm (MA) employing an adaptive mutation parameter, to solve the multicast routing problem with higher search ability and computational efficiency. The proposed algorithm utilizes an updated scheme, based on statistical analysis, to estimate the best values for all MA parameters and enhance MA performance. The numerical results show that the proposed MA improved the delay and jitter of the network, while reducing computational complexity as compared to existing algorithms.

This paper addresses the question of whether it is possible to generate networks with a given global structure (defined by selected blockmodels, i.e., cohesive, core-periphery, hierarchical and transitivity), considering only different types of triads. Two methods are used to generate networks: (i) the method of relocating links; and (ii) the Monte Carlo Multi Chain algorithm implemented in the "ergm" package implemented in R. Although all types of triads can generate networks with the selected blockmodel types, the selection of only a subset of triads improves the generated networks' blockmodel structure. However, in the case of a hierarchical blockmodel without complete blocks on the diagonal, additional local structures are needed to achieve the desired global structure of generated networks. This shows that blockmodels can emerge based on only local processes that do not take attributes into account.

In this paper, we propose a novel algorithm-parallel adaptive quantum genetic algorithm-which can rapidly determine the minimum control nodes of arbitrary networks with both control nodes and state nodes. The corresponding network can be fully controlled with the obtained control scheme. We transformed the network controllability issue into a combinational optimization problem based on the Popov-Belevitch-Hautus rank condition. A set of canonical networks and a list of real-world networks were experimented. Comparison results demonstrated that the algorithm was more ideal to optimize the controllability of networks, especially those larger-size networks. We demonstrated subsequently that there were links between the optimal control nodes and some network statistical characteristics. The proposed algorithm provides an effective approach to improve the controllability optimization of large networks or even extra-large networks with hundreds of thousands nodes.

A popular objective criterion for partitioning a set of actors into core and periphery subsets is the maximization of the correlation between an ideal and observed structure associated with intra-core and intra-periphery ties. The resulting optimization problem has commonly been tackled using heuristic procedures such as relocation algorithms, genetic algorithms, and simulated annealing. In this paper, we present a computationally efficient simulated annealing algorithm for maximum correlation core/periphery partitioning of binary networks. The algorithm is evaluated using simulated networks consisting of up to 2000 actors and spanning a variety of densities for the intra-core, intra-periphery, and inter-core-periphery components of the network. Core/periphery analyses of problem solving, trust, and information sharing networks for the frontline employees and managers of a consumer packaged goods manufacturer are provided to illustrate the use of the model.

Graphlet analysis is an approach to network analysis that is particularly popular in bioinformatics. We show how to set up a system of linear equations that relate the orbit counts and can be used in an algorithm that is significantly faster than the existing approaches based on direct enumeration of graphlets. The approach presented in this paper presents a generalization of the currently fastest method for counting 5-node graphlets in bioinformatics. The algorithm requires existence of a vertex with certain properties; we show that such vertex exists for graphlets of arbitrary size, except for complete graphs and a cycle with four nodes, which are treated separately. Empirical analysis of running time agrees with the theoretical results.

Viral marketing has been one of the main marketing modes. However, theoretical study of viral marketing is still lacking. This paper focuses on the problem of developing a cost-effective dynamic discount pricing strategy for a viral marketing campaign. First, based on a novel word-of-mouth propagation model, we model the original problem as an optimal control problem. Second, we show that the optimal control problem admits an optimal control and present the optimality system for solving the optimal control problem. Next, we solve some optimal control models to get their respective optimal dynamic discount pricing strategies. Finally, we examine the effect of some factors on the maximum marketing profit. These results contribute to gaining insight into viral marketing.

Natural disasters like hurricanes, floods or earthquakes can damage power grid devices and create cascading blackouts and islands. The nature of failure propagation and extent of damage, among other factors, is dependent on the structural features of the grid, that are distinct from that of random networks. This paper analyzes the structural vulnerability of real power grids to impending disasters and presents intuitive graphical metrics to quantify the extent of topological damage. We develop two improved graph eigen-value based bounds on the grid vulnerability. Further we study adversarial attacks aimed at weakening the grid's structural robustness and present three combinatorial algorithms to determine the optimal topological attack. Simulations on power grid networks and comparison with existing work show the improvements of the proposed measures and attack schemes.

Traffic state estimation from the floating car system is a challenging problem. The low penetration rate and random distribution make available floating car samples usually cover part space and time points of the road networks. To obtain a wide range of traffic state from the floating car system, many methods have been proposed to estimate the traffic state for the uncovered links. However, these methods cannot provide traffic state of the entire road networks. In this paper, the traffic state estimation is transformed to solve a missing data imputation problem, and the tensor completion framework is proposed to estimate missing traffic state. A tensor is constructed to model traffic state in which observed entries are directly derived from floating car system and unobserved traffic states are modeled as missing entries of constructed tensor. The constructed traffic state tensor can represent spatial and temporal correlations of traffic data and encode the multi-way properties of traffic state. The advantage of the proposed approach is that it can fully mine and utilize the multi-dimensional inherent correlations of traffic state. We tested the proposed approach on a well calibrated simulation network. Experimental results demonstrated that the proposed approach yield reliable traffic state estimation from very sparse floating car data, particularly when dealing with the floating car penetration rate is below 1%.

It is a crucial and fundamental issue to identify a small subset of influential spreaders that can control the spreading process in networks. In previous studies, a degree-based heuristic called DegreeDiscount has been shown to effectively identify multiple influential spreaders and has severed as a benchmark method. However, the basic assumption of DegreeDiscount is not adequate, because it treats all the nodes equally without any differences. To consider a general situation in real world networks, a novel heuristic method named GeneralizedDegreeDiscount is proposed in this paper as an effective extension of original method. In our method, the status of a node is defined as a probability of not being influenced by any of its neighbors, and an index generalized discounted degree of one node is presented to measure the expected number of nodes it can influence. Then the spreaders are selected sequentially upon its generalized discounted degree in current network. Empirical experiments are conducted on four real networks, and the results show that the spreaders identified by our approach are more influential than several benchmark methods. Finally, we analyze the relationship between our method and three common degree-based methods.

Geometric approaches to network analysis combine simply defined models with great descriptive power. In this work we provide a method for embedding directed acyclic graphs into Minkowski spacetime using Multidimensional scaling (MDS). First we generalise the classical MDS algorithm, defined only for metrics with a Euclidean signature, to manifolds of any metric signature. We then use this general method to develop an algorithm to be used on networks which have causal structure allowing them to be embedded in Lorentzian manifolds. The method is demonstrated by calculating embeddings for both causal sets and citation networks in Minkowski spacetime. We finally suggest a number of applications in citation analysis such as paper recommendation, identifying missing citations and fitting citation models to data using this geometric approach., Comment: 15 pages, 6 figure, 2 page appendix

The rapid expansion of wireless monitoring and surveillance applications in several domains reinforces the trend of exploiting emerging technologies such as the cognitive radio. However, these technologies have to adjust their working concepts to consider the common characteristics of conventional wireless sensor networks (WSNs). The cognitive radio sensor network (CRSN), still an immature technology, has to deal with new networks that might have different types of data, traffic patterns, or quality of service (QoS) requirements. In this paper, we design and model a new cognitive radio-based medium access control (MAC) algorithm dealing with the heterogeneous nature of the developed networks in terms of either the traffic pattern or the required QoS for the node applications. The proposed algorithm decreases the consumed power on several fronts, provides satisfactory levels of latency and spectrum utilization with efficient scheduling, and manages the radio resources for various traffic conditions. An intensive performance evaluation is conducted to study the impact of key parameters such as the channel idle time length, node density, and the number of available channels. The performance evaluation of the proposed algorithm shows a better performance than the comparable protocols. Moreover, the results manifest that the proposed algorithm is suitable for real time monitoring applications.

To improve the traditional smart home system, its electric wiring, networking technology, information transmission and facility control are studied. In this paper, we study the electric wiring, networking technology, information transmission and facility control to improve the traditional smart home system. First, ZigBee is used to replace the traditional electric wiring. Second, a network is built to connect lots of wireless sensors and facilities, thanks to the capability of ZigBee self-organized network and Genetic Algorithm-Particle Swarm Optimization Algorithm (GA-PSOA) to search for the optimal route. Finally, when the smart home system is connected to the internet based on the remote server technology, home environment and facilities could be remote real-time controlled. The experiments show that the GA-PSOA reduce the system delay and decrease the energy consumption of the wireless system.

This paper proposes an innovative internet of things (IoT) based communication framework for monitoring microgrid under the condition of packet dropouts in measurements. First of all, the microgrid incorporating the renewable distributed energy resources is represented by a state-space model. The IoT embedded wireless sensor network is adopted to sense the system states. Afterwards, the information is transmitted to the energy management system using the communication network. Finally, the least mean square fourth algorithm is explored for estimating the system states. The effectiveness of the developed approach is verified through numerical simulations.

With a more Internet-savvy and sophisticated user base, there are more demands for interactive applications and services. However, it is a challenge for existing radio access networks (e.g. 3G and 4G) to cope with the increasingly demanding requirements such as higher data rates and wider coverage area. One potential solution is the inter-collaborative deployment of multiple radio devices in a 5G setting designed to meet exacting user demands, and facilitate the high data rate requirements in the underlying networks. These heterogeneous 5G networks can readily resolve the data rate and coverage challenges. Networks established using the hybridization of existing networks have diverse military and civilian applications. However, there are inherent limitations in such networks such as irregular breakdown, node failures, and halts during speed transmissions. In recent years, there have been attempts to integrate heterogeneous 5G networks with existing ad hoc networks to provide a robust solution for delay-tolerant transmissions in the form of packet switched networks. However, continuous connectivity is still required in these networks, in order to efficiently regulate the flow to allow the formation of a robust network. Therefore, in this paper, we present a novel network formation consisting of nodes from different network maneuvered by Unmanned Aircraft (UA). The proposed model utilizes the features of a biological aspect of genomes and forms a delay tolerant network with existing network models. This allows us to provide continuous and robust connectivity. We then demonstrate that the proposed network model has an efficient data delivery, lower overheads and lesser delays with high convergence rate in comparison to existing approaches, based on evaluations in both real-time testbed and simulation environment.

Communication abilities of a wireless network decrease significantly in the presence of a jammer. This paper presents a reactive technique, to detect and locate the position of a jammer using a distributed collection of wireless sensor devices. We employ the theory of autonomic computing as a framework to design the same. Upon detection of a jammer, the affected nodes self-configure their power consumption which stops unnecessary waste of battery resources. The scheme then proceeds to determine the approximate location of the jammer by analysing the location of active nodes as well as the affected nodes. This is done by employing a circular curve fitting algorithm. Results indicate a high degree of accuracy in localizing a jammer has been achieved.

Decreasing the route rediscovery time process in reactive routing protocols is challenging in mobile ad hoc networks. Links between nodes are continuously established and broken because of the characteristics of the network. Finding multiple routes to increase the reliability is also important but requires a fast update, especially in high traffic load and high mobility where paths can be broken as well. The sender node keeps re-establishing path discovery to find new paths, which makes for long time delay. In this paper we propose an improved multipath routing protocol, called Receiver-based ad hoc on demand multipath routing protocol (RB-AOMDV), which takes advantage of the reliability of the state of the art ad hoc on demand multipath distance vector (AOMDV) protocol with less re-established discovery time. The receiver node assumes the role of discovering paths when finding data packets that have not been received after a period of time. Simulation results show the delay and delivery ratio performances are improved compared with AOMDV.

Identification of important nodes in complex networks has attracted an increasing attention over the last decade. Various measures have been proposed to characterize the importance of nodes in complex networks, such as the degree, betweenness and PageRank. Different measures consider different aspects of complex networks. Although there are numerous results reported on undirected complex networks, few results have been reported on directed biological networks. Based on network motifs and principal component analysis (PCA), this paper aims at introducing a new measure to characterize node importance in directed biological networks. Investigations on five real-world biological networks indicate that the proposed method can robustly identify actually important nodes in different networks, such as finding command interneurons, global regulators and non-hub but evolutionary conserved actually important nodes in biological networks. Receiver Operating Characteristic (ROC) curves for the five networks indicate remarkable prediction accuracy of the proposed measure. The proposed index provides an alternative complex network metric. Potential implications of the related investigations include identifying network control and regulation targets, biological networks modeling and analysis, as well as networked medicine.
