This study evaluated the production of marine biodegradable plastics, specifically polyhydroxyalkanoates (PHAs), using waste paper from food containers as a novel material source. The results showed that adding dilute sulfuric acid as a pretreatment may have a negative impact on enzyme hydrolysis efficiency. Without pretreatment, the highest glucose concentration was observed in the 50-min heating group. In the experimental group with 1% dilute sulfuric acid as a pretreatment, the highest average glucose concentration was observed in the 25-min treatment group. In flask scale experiments, the C/N ratio was controlled at 10, 20, and 30. The results showed that when the C/N ratio was 10, the PHA/CDM ratios were 16.3 and 23.6 at 48 and 72 h, respectively. After 96 h of cultivation using hydrolysis liquid from the waste paper container as the sole carbon source in a 5-L scale experiment, the PHA/CDM ratio was 28.7 and the PHA concentration was 0.95 g/L. The potential bacterial strain in this study was confirmed to be a Bacillus genus bacterium after strain identification. The signal peaks indicated that the PHA obtained from the Bacillus sp. production process was PHB.

Diagrammatic summation is a common bottleneck in modern applications of projected entangled-pair states, especially in computing low-energy excitations of a two-dimensional quantum many-body system. To solve this problem, here we extend the generating-function approach for tensor-network diagrammatic summation, a scheme previously proposed in the context of matrix product states. Taking the form of a one-particle excitation, we show that the excited state can be computed efficiently in the generating-function formalism, which can further be used in evaluating the dynamical structure factor of the system. Our benchmark results for the spin-1/2 transverse-field Ising model and Heisenberg model on the square lattice provide a desirable accuracy, showing good agreement with known results. We then study the spin-1/2J_{1}-J_{2} model on the same lattice and investigate the dynamical properties of the putative gapless spin liquid phase. We conclude with a discussion on generalizations to multiparticle excitations.

Quantum magnets are a promising platform to aid in the search for a Bose-Einstein condensate and investigations into the underlying mechanisms of these materials are an active area of research. Here, the authors present a numerical study of the two-dimensional Kondo necklace model and consider the various phases which can occur under an applied magnetic field suggesting field-induced condensate phases may exist for the quantum magnet Ba2NiO2(AgSe)2.

Abstract Background K1 capsular polysaccharide (CPS)-associated Klebsiella pneumoniae is the primary cause of pyogenic liver abscesses (PLA) in Asia. Patients with PLA often have serious complications, ultimately leading to a mortality of ~ 5%. This K1 CPS has been reported as a promising target for development of glycoconjugate vaccines against K. pneumoniae infection. The pyruvylation and O-acetylation modifications on the K1 CPS are essential to the immune response induced by the CPS. To date, however, obtaining the fragments of K1 CPS that contain the pyruvylation and O-acetylation for generating glycoconjugate vaccines still remains a challenge. Methods We analyzed the digested CPS products with NMR spectroscopy and mass spectrometry to reveal a bacteriophage-derived polysaccharide depolymerase specific to K1 CPS. The biochemical and biophysical properties of the enzyme were characterized and its crystal structures containing bound CPS products were determined. We also performed site-directed mutagenesis, enzyme kinetic analysis, phage absorption and infectivity studies, and treatment of the K. pneumoniae-infected mice with the wild-type and mutant enzymes. Results We found a bacteriophage-derived polysaccharide lyase that depolymerizes the K1 CPS into fragments of 1–3 repeating trisaccharide units with the retention of the pyruvylation and O-acetylation, and thus the important antigenic determinants of intact K1 CPS. We also determined the 1.46-Å-resolution, product-bound crystal structure of the enzyme, revealing two distinct carbohydrate-binding sites in a trimeric β-helix architecture, which provide the first direct evidence for a second, non-catalytic, carbohydrate-binding site in bacteriophage-derived polysaccharide depolymerases. We demonstrate the tight interaction between the pyruvate moiety of K1 CPS and the enzyme in this second carbohydrate-binding site to be crucial to CPS depolymerization of the enzyme as well as phage absorption and infectivity. We also demonstrate that the enzyme is capable of protecting mice from K1 K. pneumoniae infection, even against a high challenge dose. Conclusions Our results provide insights into how the enzyme recognizes and depolymerizes the K1 CPS, and demonstrate the potential use of the protein not only as a therapeutic agent against K. pneumoniae, but also as a tool to prepare structurally-defined oligosaccharides for the generation of glycoconjugate vaccines against infections caused by this organism.

We present a comprehensive study of vortex structures in d-wave superconductors from large-scale renormalized mean-field theory of the square-lattice t-t^{′}-J model, which has been shown to provide a quantitative modeling for high-T_{c} cuprate superconductors. With an efficient implementation of the kernel polynomial method for solving electronic structures, self-consistent calculations involving up to 10^{5} variational parameters are performed to investigate the vortex solutions on lattices of up to 10^{4} sites. By taking into account the strong correlation of the model, our calculations shed new light on two puzzling results that have emerged from recent scanning tunneling microscopy experiments. The first concerns the issue of the zero-biased-conductance peak (ZBCP) at the vortex core for a uniform d-wave superconducting state. Despite its theoretical prediction, the ZBCP was not observed in most doping range of cuprates except in heavily over-doped samples at low magnetic field. The second issue is the nature of the checkerboard charge-density waves (CDWs) with a period of about eight unit cells in the vortex halo at optimal doping. Although it has been suggested that such bipartite structure arises from low-energy quasiparticle interference, another intriguing scenario posits that the checkerboard CDWs originate from an underlying bidirectional pair-density wave (PDW) ordering with the same period. We present a coherent interpretation of these experimental results based on systematic studies of the doping and magnetic-field effects on vortex solutions with and without a checkerboard structure. Due to the small size of Cooper pairs, the vortex core has a radius of about three unit cells, which results in a strong spatial dependence on pairing fields. This may be an important mechanism for the formation of PDW states inside the vortex core.

We propose a simple and generic construction of the variational tensor network operators to study the quantum spin systems by the synergy of ideas from the imaginary-time evolution and the variational optimization of trial wave functions. By applying these operators to simple initial states, accurate variational ground-state wave functions with extremely few parameters can be obtained. Furthermore, the framework can be applied to spontaneously study symmetry-breaking, symmetry-protected topological, and intrinsic topologically ordered phases, and we show that symmetries of the local tensors associated with these phases can emerge directly after the optimization without any gauge fixing. This provides a universal way to identify quantum phase transitions without prior knowledge of the system.

Heat stress hampers egg production and lowers fertility in layers. This study investigated global protein abundance in the small yellow follicles (SYFs, 6–8 mm diameter) of a broiler-type strain of Taiwan country chickens (TCCs) under acute heat stress. Twelve 30-week-old TCC hens were allocated to a control group maintained at 25°C, and to three acute heat-stressed groups subjected to 38°C for 2 h without recovery, with 2-h recovery, or with 6-h recovery. Two-dimensional difference gel electrophoresis analysis identified 119 significantly differentially expressed proteins after acute heat exposure. Gene ontology analysis revealed that most of these proteins are involved in molecular binding (34%), catalytic activity (23%), and structural molecule activity (11%), and participate in metabolic processes (20%), cellular processes (20%), and cellular component organization or biogenesis (11%). Proteins associated with stress response and survival (HSP25, HSP47, HSP70, HSC70, HSPA9), cytoskeleton remodeling, mitochondrial metabolic process of ATP production, antioxidative defense (peroxiredoxin-6), cargo lipid export and delivery (vitellogenin, apolipoprotein B and A1), and toxin/metabolite clearance and delivery (albumin) were upregulated after acute heat stress in the SYFs of TCCs. No overt cell death and atresia were observed in SYFs after acute heat stress. Collectively, these responses may represent a protective mechanism to maintain follicle cell integrity and survival, thereby ensuring a sufficient pool of SYFs for selection into the ovulation hierarchy for successful egg production.

This study investigated global gene expression in the small yellow follicles (6-8 mm diameter) of broiler-type B strain Taiwan country chickens (TCCs) in response to acute heat stress. Twelve 30-wk-old TCC hens were divided into four groups: control hens maintained at 25°C and hens subjected to 38°C acute heat stress for 2 h without recovery (H2R0), with 2-h recovery (H2R2), and with 6-h recovery (H2R6). Small yellow follicles were collected for RNA isolation and microarray analysis at the end of each time point. Results showed that 69, 51, and 76 genes were upregulated and 58, 15, 56 genes were downregulated after heat treatment of H2R0, H2R2, and H2R6, respectively, using a cutoff value of two-fold or higher. Gene ontology analysis revealed that these differentially expressed genes are associated with the biological processes of cell communication, developmental process, protein metabolic process, immune system process, and response to stimuli. Upregulation of heat shock protein 25, interleukin 6, metallopeptidase 1, and metalloproteinase 13, and downregulation of type II alpha 1 collagen, discoidin domain receptor tyrosine kinase 2, and Kruppel-like factor 2 suggested that acute heat stress induces proteolytic disintegration of the structural matrix and inflamed damage and adaptive responses of gene expression in the follicle cells. These suggestions were validated through gene expression, using quantitative real-time polymerase chain reaction. Functional annotation clarified that interleukin 6-related pathways play a critical role in regulating acute heat stress responses in the small yellow follicles of TCC hens.

We study the incommensurate charge ordered states in the $t\mbox{--}{t}^{\prime }\mbox{--}J$ model using the Gutzwiller mean field theory on large systems. In particular, we explore the properties of incommensurate charge modulated states referred to as nodal pair density waves (nPDW) in the literature. nPDW states intertwine site and bond charge order with modulated d -wave pair order, and are characterized by a nonzero amplitude of uniform pairing; they also manifest a dominant intra-unit cell d -density wave form factor. To compare with a recent scanning tunneling microscopy (STM) study (Hamidian et al 2015 Nat. Phys. http://dx.doi.org/10.1038/nphys3519 12 http://dx.doi.org/10.1038/nphys3519 ) of the cuprate superconductor BSCCO-2212, we compute the continuum local density of states (LDOS) at a typical STM tip height using the Wannier function based approach. By Fourier transforming Cu and O sub-lattice LDOS we also obtain bias-dependent intra-unit cell form factors and spatial phase difference. We find that in the nPDW state the behavior of form factors and spatial phase difference as a function of energy agrees remarkably well with the experiment.This is in contrast to commensurate charge modulated states, which we show do not agree with experiment. We propose that the nPDW states are good candidates for the charge density wave phase observed in the superconducting state of underdoped cuprates.

Because of their lower environmental impact, biodegradable polymers such as polyhydroxyalkanoates (PHAs) produced within cultured bacteria represent promising alternatives to petroleum-based plastics. PHA production in flasks yielded optimal results with a carbon-to-nitrogen ratio of 22. The 5-L scale experimental results revealed that when glucose was used as the carbon source, Cupriavidus necator could produce 4.74 g/L PHA with 77.6% of PHA content in the microorganism 72 h after the initiation of the experiment. When the hydrolysis liquid from inedible rice was used as the carbon source, the highest concentration of PHA and ratio of PHA content in the microorganism were 4.82 g/L and 68.6%, respectively, after 72 h. Using the hydrolysis liquid from inedible rice as the carbon source reduced the culture cost and shortened the culture time, without affecting the structure of the PHA during production. Using the hydrolysis liquid from rice as the carbon source in PHA production (by C. necator) yielded optimal results, and the results may serve as a reference for applications involving other PHA-producing bacteria. Employing alternative carbon sources to culture bacteria might become a means of increasing the productivity and ensuring the quality of PHA products in the future. [ABSTRACT FROM AUTHOR]

Lignocellulosic ethanol production at high temperature offers advantages such as the decrease of contamination risk and cooling cost. Recombinant xylose-fermenting Saccharomyces cerevisiae has been considered a promising strain for ethanol production from lignocellulose for its high inhibitor tolerance and superior capability to ferment glucose and xylose into ethanol. To improve the ethanolic fermentation by xylose at high temperature, the strain YY5A was subjected to the ethyl methanesulfonate (EMS) mutagenesis. A mutant strain T5 was selected from the EMS-treated cultures to produce ethanol. However, the xylose uptake by T5 was severely inhibited by the high ethanol concentration during the cofermentation in defined YPDX medium at 40 °C. In this study, the simultaneous saccharification and co-fermentation (SSCF) and the separate hydrolysis and co-fermentation (SHCF) processes of sugarcane bagasse were assessed to solve this problem. The xylose utilization by T5 was remarkably improved using the SSCF process compared to the SHCF process. For the SHCF and SSCF processes, 48% and 99% of the xylose in the hydrolysate was consumed at 40 °C, respectively. The ethanol yield was enhanced by the SSCF process. Due to environmental concerns and the proposed global policies for reducing carbon emissions, lignocellulosic biomass is an attractive renewable feedstock for biofuel and biochemical production. Wood residues from the plywood industry have a lignin content as high as 30.7% ± 0.1%. Diluted acid pretreatment followed by enzymatic hydrolysis is often employed to release sugar from lignocellulosic biomass. A high lignin content limits the accessibility of cellulose. Lignin also binds with enzymes, which reduces the enzymatic hydrolysis efficiency. In this study, different concentrations of polyethylene glycol (PEG) 6000 were used as an additive to inhibit the detrimental effects caused by lignin. The optimal dosage was 1 g/L, which increased the glucose production to 35.8% and 26.6% for solid-to-liquid ratios of 2% and 20%, respectively. The results suggest that PEG 6000 is a suitable potential additive for increasing the bioethanol production from plywood residue in upscale operations. [ABSTRACT FROM AUTHOR]

The isolated bacterium Lactobacillus plantarum is strongly tolerant of lignocellulose-derived inhibitory compounds and possesses the ability to produce lactic acid in the presence of 8.0 g/L furfural, 6.0 g/L hydroxymethylfurfural, 4.0 g/L vanillin, and 4.0 g/L syringaldehyde. This bacterium was used in an integrated simultaneous saccharification and fermentation (SSF) process for the production of lactic acid using whole rice straw slurry (with a high solids content of 17%) that had been pretreated with dilute sulfuric acid. This method achieved a lactic acid concentration of 65.6 g/L, which corresponded to a cellulose-to-lactic acid conversion yield of 69%. These results demonstrated that isolated bacterium and the proposed integrated SSF process are able to produce high concentrations of lactic acid. Furthermore, this proposed process does not require detoxification and had a conversion efficiency that is comparable to that obtained using the conventional SSF process, which requires the addition of fresh water. Therefore, it was concluded that the proposed process is promising for commercial lactic acid production and could make the production of lactic acid from lignocellulosic biomass more practical in the future. Abstract Clinical trials showed pangenotypic direct-acting antivirals’ (DAAs) excellent efficacy and safety when treating hepatitis C virus (HCV). Two pangenotypic regimens were examined, glecaprevir/pibrentasvir (GLE/PIB) and sofosbuvir/velpatasvir (SOF/VEL), in a real-world Taiwanese setting, including all HCV patients treated with GLE/PIB or SOF/VEL from August 2018 to April 2020. The primary endpoint was sustained virologic response 12 weeks after treatment cessation (SVR12), including adverse events (AEs). A total of 1,356 HCV patients received pangenotypic DAA treatment during the study: 742 and 614 received GLE/PIB and SOF/VEL, respectively. The rates of SVR12 for GLE/PIB and SOF/VEL were 710/718 (98.9%) and 581/584 (99.5%), respectively, by per-protocol analysis, and 710/742 (95.7%) and 581/614 (94.6%), respectively, by evaluable population analysis. Eleven (GLE/PIB: 8, SOF/VEL: 3) did not achieve SVR12. The most common AEs for GLE/PIB and SOF/VEL were pruritus (17.4% vs. 2.9%), abdominal discomfort (5.8% vs. 4.4%), dizziness (4.2% vs. 2%), and malaise (3.1% vs. 2.9%). Real-world data on the effectiveness of glecaprevir/pibrentasvir (GLE/PIB) for patients with HCV infection and compensated cirrhosis is limited, especially for the 8-week regimen and in an Asian population. This retrospective study enrolled 159 consecutive patients with HCV and compensated cirrhosis who were treated with GLE/PIB at a single center in Taiwan. Sustained virological response (SVR) and adverse events (AEs) were evaluated. Among the 159 patients, 91 and 68 were treated with GLE/PIB for 8 and 12 weeks, respectively. In the per protocol analysis, both the 8- and 12-week groups achieved 100% SVR (87/87 vs. 64/64); and in the evaluable population analysis, 95.6% (87/91) of the 8-week group and 94.1% (64/68) of the 12-week group achieved SVR. The most commonly reported AEs, which included pruritus (15.4% vs. 26.5%), abdominal discomfort (9.9% vs. 5.9%), and skin rash (5.5% vs. 5.9%), were mild for the 8- and 12-week groups. Two patients in the 8-week group exhibited total bilirubin elevation over three times the upper normal limit. One of these two patients discontinued GLE/PIB treatment after 2 weeks but still achieved SVR. Both 8- and 12-week GLE/PIB treatments are safe and effective for patients of Taiwanese ethnicity with HCV and compensated cirrhosis.
