Despite the importance of microorganisms in soil nitrogen (N) cycling, studies on spatial patterns of microbial N-cycling gene abundances in temperate grasslands are still lacking, whose productivity is limited by N. Here, we investigated N functional genes in soil microorganisms from 60 sites in temperate grasslands across 1661 km in Inner Mongolia, China. Abundances of all N functional genes and 16S rDNA tended to decrease from northeast to southwest, consistent with the changing tend of precipitation but contrary to that of temperature. Non-linear saturation curves dominated patterns for abundances of most N functional genes and 16S rDNA along precipitation as they increased with the rising precipitation when <288–343 mm, but remained stable after these breaking points. Interestingly, these breaking points were clearly related to certain soil types, e.g. nifH did not change with precipitation in Chernozems and Gleysols, but increased with it in other soil types. Non-linear saturation patterns were also observed for most N functional gene and 16S rDNA abundances with temperature and soil total organic carbon. In contrast, no consistent spatial pattern for ratios of N functional genes: 16S rDNA was observed, which varied greatly by different N functional genes. Moreover, decay relationships were discovered for the abundance-based matrix of N functional genes over geographic distance. From the temperate meadows to typical steppes and to temperate desert steppes, the influence of relatively long-term environmental variables increased, but that of short-term ones decreased. Overall, we revealed non-linear patterns of N functional gene abundances along precipitation with a clear relationship with soil type, and discovered that attributions of geographic distance, plant community, historical-contingency and contemporary-disturbance to N functional gene community similarity decay were ecosystem–dependent. Forest ecosystems are critical for their carbon sequestration potential. Increasing tree diversity has been shown to enhance both forest productivity and litter decomposition. Litter diversity increases litter decomposability by increasing the diversity of substrates offered to decomposers. However, the relative importance of litter decomposability and decomposer community in mediating tree diversity effects on decomposition remains unknown. Moreover, tree diversity modulation of litterfall spatial distribution, and consequently litter decomposition, has rarely been tested. We studied tree diversity effects on leaf litter decomposition and its mediation by the amount of litterfall, litter species richness and decomposability, and soil microorganisms in a large‐scale tree diversity experiment in subtropical China. Furthermore, we examined how litter functional identity and diversity affect leaf litter decomposability. Finally, we tested how leaf functional traits, tree biomass, and forest spatial structure drive the litterfall spatial distribution. We found evidence that tree species richness increased litter decomposition by increasing litter species richness and the amount of litterfall. We showed that soil microorganisms in this subtropical forest perform 84–87% of litter decomposition. Moreover, changes in the amount of litterfall and microbial decomposition explained 19–37% of the decomposition variance. Additionally, up to 20% of the microbial decomposition variance was explained by litter decomposability, while litter decomposability itself was determined by litter functional identity, diversity, and species richness. Tree species richness increased litter species richness and the amount of litterfall (+200% from monoculture to eight‐species neighborhood). We further demonstrated that the amount of species‐specific litterfall increased with increasing tree proximity and biomass, and was modulated by leaf functional traits. These litterfall drivers increased the spatial heterogeneity of litter distribution, and thus litter decomposition. We highlighted multiple biomass‐ and diversity‐mediated effects of tree diversity on ecosystem properties driving forest nutrient cycling. Summary: There is limited knowledge on how the association of trees with different mycorrhizal types shapes soil microbial communities in the context of changing tree diversity levels. We used arbuscular (AM) and ectomycorrhizal (EcM) tree species as con‐ and heterospecific tree species pairs (TSPs), which were established in plots of three tree diversity levels including monocultures, two‐species mixtures and multi‐tree species mixtures in a tree diversity experiment in subtropical China. We found that the tree mycorrhizal type had a significant effect on fungal but not bacterial alpha diversity. Furthermore, only EcM but not AM TSPs fungal alpha diversity increased with tree diversity, and the differences between AM and EcM TSPs disappeared in multi‐species mixtures. Tree mycorrhizal type, tree diversity and their interaction had significant effects on fungal community composition. Neither fungi nor bacteria showed any significant compositional variation in TSPs located in multi‐species mixtures. Accordingly, the most influential taxa driving the tree mycorrhizal differences at low tree diversity were not significant in multi‐tree species mixtures. Collectively, our results indicate that tree mycorrhizal type is an important factor determining the diversity and community composition of soil microbes, and higher tree diversity levels promote convergence of the soil microbial communities. Significance statement: More than 90% of terrestrial plants have symbiotic associations with mycorrhizal fungi which could influence the coexisting microbiota. Systematic understanding of the individual and interactive effects of tree mycorrhizal type and tree species diversity on the soil microbiota is crucial for the mechanistic comprehension of the role of microbes in forest soil ecological processes. Our tree species pair (TSP) concept coupled with random sampling within and across the plots, allowed us the unbiased assessment of tree mycorrhizal type and tree diversity effects on the tree‐tree interaction zone soil microbiota. Unlike in monocultures and two‐species mixtures, we identified species‐rich and converging fungal and bacterial communities in multi‐tree species mixtures. Consequently, we recommend planting species‐rich mixtures of EcM and AM trees, for afforestation and reforestation regimes. Soil transplant into warmer regions has been shown to alter soil microbiology. In contrast, little is known about the effects of soil transplant into colder regions, albeit that climate cooling has solicited attention in recent years. To address this question, we transplanted bare fallow soil over large transects from southern China (subtropical climate zone) to central (warm temperate climate zone) and northern China (cold temperate climate zone). After an adaptation period of 4 years, soil nitrogen components, microbial biomass and community structures were altered. However, the effects of soil transplant on microbial communities were dampened by maize cropping, unveiling a negative interaction between cropping and transplant. Further statistical analyses with Canonical correspondence analysis and Mantel tests unveiled annual average temperature, relative humidity, aboveground biomass, soil pH and NH4+- N content as environmental attributes closely correlated with microbial functional structures. In addition, average abundances of amoA - AOA (ammonia-oxidizing archaea) and amoA - AOB (ammonia-oxidizing bacteria) genes were significantly ( P < 0.05) correlated with soil nitrification capacity, hence both AOA and AOB contributed to the soil functional process of nitrification. These results suggested that the soil nitrogen cycle was intimately linked with microbial community structure, and both were subjected to disturbance by soil transplant to colder regions and plant cropping. Permafrost thaw could induce substantial carbon (C) emissions to the atmosphere, and thus trigger a positive feedback to climate warming. As the engine of biogeochemical cycling, soil microorganisms exert a critical role in mediating the direction and strength of permafrost C‐climate feedback. However, our understanding about the impacts of thermokarst (abrupt permafrost thaw) on microbial structure and function remains limited. Here we employed metagenomic sequencing to analyze changes in topsoil (0–15 cm) microbial communities and functional genes along a permafrost thaw sequence (1, 10, and 16 years since permafrost collapse) on the Tibetan Plateau. By combining laboratory incubation and a two‐pool model, we then explored changes in soil labile and stable C decomposition along the thaw sequence. Our results showed that topsoil microbial α‐diversity decreased, while the community structure and functional gene abundance did not exhibit any significant change at the early stage of collapse (1 year since collapse) relative to non‐collapsed control. However, as the time since the collapse increased, both the topsoil microbial community structure and functional genes differed from the control. Abundances of functional genes involved in labile C degradation decreased while those for stable C degradation increased at the late stage of collapse (16 years since collapse), largely driven by changes in substrate properties along the thaw sequence. Accordingly, faster stable C decomposition occurred at the late stage of collapse compared to the control, which was associated with the increase in relative abundance of functional genes for stable C degradation. These results suggest that upland thermokarst alters microbial structure and function, particularly enhances soil stable C decomposition by modulating microbial functional genes, which could reinforce a warmer climate over the decadal timescale. • Microtopography controls community assembly of soil prokaryotes on the site scale. • Stochastic processes dominate the community assembly. • Abiotic environmental filtering explains ∼28 % of prokaryotic community variation. • Microtopography-induced hydrology mediates both deterministic and stochastic processes. Microbial community assembly is a central topic in soil microbiology and remains controversial at small scales. Microtopography, a common feature of terrestrial ecosystems, strongly affects energy, water, and nutrient cycling at local-site scale; however, its influence on the community assembly of soil microbes has rarely been explored. Here, we investigated how different microtopographic types (depressions, gentle and steep slopes, and gullies) and slope positions (upstream, middle, and downstream) mediate the community assembly of soil prokaryotes on a local-site scale. Our results showed that α-diversity significantly differed across microtopographic types, being highest on the gentle slope and lowest in the gully. The relative abundance of 30% dominant phyla as well as the prokaryotic community composition were also significantly affected by microtopography. Notably, the relative abundance of Bacteroidetes, an easy-dispersal phylum, increased from upstream to downstream. Further analyses showed that although stochastic processes (mainly homogenizing dispersal) dominated the community assembly, abiotic environmental filtering (mainly imposed by soil moisture and total phosphorus) could still explain 27.4–28.8% of the total variations in the soil prokaryotic community. These results suggested that microtopography shapes the diversity, community composition, and assembly of soil prokaryotes at local-site scale via two pathways: direct influence through prokaryotic dispersal and indirect influence through the re-allocation of soil water and phosphorus. Our findings provide novel insights into the local controls over community assembly of soil microbes. It emphasises the importance of focusing on the microtopography-derived heterogeneity in soil microbial functions when applying microtopographic modifications to ecological restoration in the future. To understand soil microbial community stability and temporal turnover in response to climate change, a long-term soil transplant experiment was conducted in three agricultural experiment stations over large transects from a warm temperate zone (Fengqiu station in central China) to a subtropical zone (Yingtan station in southern China) and a cold temperate zone (Hailun station in northern China). Annual soil samples were collected from these three stations from 2005 to 2011, and microbial communities were analyzed by sequencing microbial 16S ribosomal RNA gene amplicons using Illumina MiSeq technology. Our results revealed a distinctly differential pattern of microbial communities in both northward and southward transplantations, along with an increase in microbial richness with climate cooling and a corresponding decrease with climate warming. The microbial succession rate was estimated by the slope (w value) of linear regression of a log-transformed microbial community similarity with time (time-decay relationship). Compared with the low turnover rate of microbial communities in situ (w=0.046, P<0.001), the succession rate at the community level was significantly higher in the northward transplant (w=0.058, P<0.001) and highest in the southward transplant (w=0.094, P<0.001). Climate warming lead to a faster succession rate of microbial communities as well as lower species richness and compositional changes compared with in situ and climate cooling, which may be related to the high metabolic rates and intense competition under higher temperature. Understanding the response of permafrost microbial communities to climate warming is crucial for evaluating ecosystem feedbacks to global change. This study investigated soil bacterial and archaeal communities by Illumina MiSeq sequencing of 16S r RNA gene amplicons across a permafrost thaw gradient at different depths in Alaska with thaw progression for over three decades. Over 4.6 million passing 16S r RNA gene sequences were obtained from a total of 97 samples, corresponding to 61 known classes and 470 genera. Soil depth and the associated soil physical-chemical properties had predominant impacts on the diversity and composition of the microbial communities. Both richness and evenness of the microbial communities decreased with soil depth. Acidobacteria, Verrucomicrobia, Alpha- and Gamma-Proteobacteria dominated the microbial communities in the upper horizon, whereas abundances of Bacteroidetes, Delta-Proteobacteria and Firmicutes increased towards deeper soils. Effects of thaw progression were absent in microbial communities in the near-surface organic soil, probably due to greater temperature variation. Thaw progression decreased the abundances of the majority of the associated taxa in the lower organic soil, but increased the abundances of those in the mineral soil, including groups potentially involved in recalcitrant C degradation (Actinomycetales, Chitinophaga, etc.). The changes in microbial communities may be related to altered soil C sources by thaw progression. Collectively, this study revealed different impacts of thaw in the organic and mineral horizons and suggests the importance of studying both the upper and deeper soils while evaluating microbial responses to permafrost thaw. Plants have an important impact on soil microbial communities and their functions. However, how plants determine the microbial composition and network interactions is still poorly understood. During a four-year field experiment, we investigated the functional gene composition of three types of soils (Phaeozem, Cambisols and Acrisol) under maize planting and bare fallow regimes located in cold temperate, warm temperate and subtropical regions, respectively. The core genes were identified using high-throughput functional gene microarray (GeoChip 3.0), and functional molecular ecological networks (fMENs) were subsequently developed with the random matrix theory (RMT)-based conceptual framework. Our results demonstrated that planting significantly (P < 0.05) increased the gene alpha-diversity in terms of richness and Shannon - Simpson's indexes for all three types of soils and 83.5% of microbial alpha-diversity can be explained by the plant factor. Moreover, planting had significant impacts on the microbial community structure and the network interactions of the microbial communities. The calculated network complexity was higher under maize planting than under bare fallow regimes. The increase of the functional genes led to an increase in both soil respiration and nitrification potential with maize planting, indicating that changes in the soil microbial communities and network interactions influenced ecological functioning.
