102. Integrative analysis of Dupuytren's disease identifies novel risk locus and reveals a shared genetic etiology with BMI

Dupuytren's disease is a common inherited tissue-specific fibrotic disorder, characterized by progressive and irreversible fibroblastic proliferation affecting the palmar fascia of the hand. Although genome-wide association study (GWAS) have identified 24 genomic regions associated with Dupuytrens risk, the biological mechanisms driving signal at these regions remain elusive. We identify potential biological mechanisms for Dupuytren's disease by integrating the most recent, largest GWAS (3,871 cases and 4,686 controls) with eQTLs (47 tissue panels from five consortia, total n = 3,975) to perform a transcriptome-wide association study. We identify 43 tissue-specific gene associations with Dupuytren's risk, including one in a novel risk region. We also estimate the genome-wide genetic correlation between Dupuytren's disease and 45 complex traits and find significant genetic correlations between Dupuytren's disease and body mass index (BMI), type II diabetes, triglycerides, and high-density lipoprotein (HDL), suggesting a shared genetic etiology between these traits. We further examine local genetic correlation to identify 8 and 3 novel regions significantly correlated with BMI and HDL respectively. Our results are consistent with previous epidemiological findings showing that lower BMI increases risk for Dupuytren's disease. These 12 novel risk regions provide new insight into the biological mechanisms of Dupuytren's disease and serve as a starting point for functional validation.

3D point cloud - a new signal representation of volumetric objects - is a discrete collection of triples marking exterior object surface locations in 3D space. Conventional imperfect acquisition processes of 3D point cloud - e.g., stereo-matching from multiple viewpoint images or depth data acquired directly from active light sensors - imply non-negligible noise in the data. In this paper, we adopt a previously proposed low-dimensional manifold model for the surface patches in the point cloud and seek self-similar patches to denoise them simultaneously using the patch manifold prior. Due to discrete observations of the patches on the manifold, we approximate the manifold dimension computation defined in the continuous domain with a patch-based graph Laplacian regularizer and propose a new discrete patch distance measure to quantify the similarity between two same-sized surface patches for graph construction that is robust to noise. We show that our graph Laplacian regularizer has a natural graph spectral interpretation, and has desirable numerical stability properties via eigenanalysis. Extensive simulation results show that our proposed denoising scheme can outperform state-of-the-art methods in objective metrics and can better preserve visually salient structural features like edges.

Recent advent of graph signal processing (GSP) has spurred intensive studies of signals that live naturally on irregular data kernels described by graphs (e.g., social networks, wireless sensor networks). Though a digital image contains pixels that reside on a regularly sampled 2D grid, if one can design an appropriate underlying graph connecting pixels with weights that reflect the image structure, then one can interpret the image (or image patch) as a signal on a graph, and apply GSP tools for processing and analysis of the signal in graph spectral domain. In this article, we overview recent graph spectral techniques in GSP specifically for image / video processing. The topics covered include image compression, image restoration, image filtering and image segmentation.

Tensor robust principal component analysis (TRPCA) has received a substantial amount of attention in various fields. Most existing methods, normally relying on tensor nuclear norm minimization, need to pay an expensive computational cost due to multiple singular value decompositions (SVDs) at each iteration. To overcome the drawback, we propose a scalable and efficient method, named Parallel Active Subspace Decomposition (PASD), which divides the unfolding along each mode of the tensor into a columnwise orthonormal matrix (active subspace) and another small-size matrix in parallel. Such a transformation leads to a nonconvex optimization problem in which the scale of nulcear norm minimization is generally much smaller than that in the original problem. Furthermore, we introduce an alternating direction method of multipliers (ADMM) method to solve the reformulated problem and provide rigorous analyses for its convergence and suboptimality. Experimental results on synthetic and real-world data show that our algorithm is more accurate than the state-of-the-art approaches, and is orders of magnitude faster., Comment: 19 pages, 2 figures, 2 tables

119. Exact Tensor Completion from Sparsely Corrupted Observations via Convex Optimization

This paper conducts a rigorous analysis for provable estimation of multidimensional arrays, in particular third-order tensors, from a random subset of its corrupted entries. Our study rests heavily on a recently proposed tensor algebraic framework in which we can obtain tensor singular value decomposition (t-SVD) that is similar to the SVD for matrices, and define a new notion of tensor rank referred to as the tubal rank. We prove that by simply solving a convex program, which minimizes a weighted combination of tubal nuclear norm, a convex surrogate for the tubal rank, and the $\ell_1$-norm, one can recover an incoherent tensor exactly with overwhelming probability, provided that its tubal rank is not too large and that the corruptions are reasonably sparse. Interestingly, our result includes the recovery guarantees for the problems of tensor completion (TC) and tensor principal component analysis (TRPCA) under the same algebraic setup as special cases. An alternating direction method of multipliers (ADMM) algorithm is presented to solve this optimization problem. Dupuytren disease (DD) is a fibromatosis of the fascia of the hand. It affects around 4% of the population in the UK. Treatment for DD is dominated by surgery, but the recurrence rate after surgery is high. There are also no existing treatments to prevent progression of early disease, and reduce the need for surgery. At the cellular level, the fibrotic environment in DD is similar to that of other tissue specific fibrotic condition of other organs, such as lung and liver where myofibroblasts and some immune cells are found residing in a rich extracellular matrix. Although myofibroblast cells are thought to be the driving force in the development of DD, no effective biomarkers have been identified to date. Many different cell types have been suggested to be the origin of the myofibroblast cell population, but often without any solid evidence. As a result, the aetiology of DD remains poorly understood. The advent of high through put sequencing and genotyping techniques provided me with a new approach to the investigation of the pathophysiology of DD. DD is a complex genetic disease, with a heritability of 80% - very similar to type I diabetes. Currently, the most effective method to interrogate a complex genetic disease is a GWAS. In the second chapter of my thesis, I report a total of 17 novel associated variants discovered with this approach. I prioritised variants for functional mechanistic studies through fine mapping and in silico analysis using epigenomic and transcriptomic public databases. Follow-up functional analysis on SFRP4 and DDR2, in chapters II and III respectively, assess transcriptomic expression and various fibrotic phenotypes such as cell migration in diseased myofibroblasts resected from patients with DD. These analyses have revealed the pro-fibrotic nature of these proteins, and suggest potential new therapeutic targets. In studying DDR2, I have also demonstrated that different collagen types can alter the myofibroblast cell function from pro-fibrotic to pro-inflammatory.

Canonical correlation analysis (CCA) is a multivariate statistical technique for finding the linear relationship between two sets of variables. The kernel generalization of CCA named kernel CCA has been proposed to find nonlinear relations between datasets. Despite their wide usage, they have one common limitation that is the lack of sparsity in their solution. In this paper, we consider sparse kernel CCA and propose a novel sparse kernel CCA algorithm (SKCCA). Our algorithm is based on a relationship between kernel CCA and least squares. Sparsity of the dual transformations is introduced by penalizing the $\ell_{1}$-norm of dual vectors. Experiments demonstrate that our algorithm not only performs well in computing sparse dual transformations but also can alleviate the over-fitting problem of kernel CCA.

Marginal zone lymphomas (MZLs) are a rare, indolent group of non‐Hodgkin lymphomas with different diagnostic, genetic and clinical features and therapeutic implications. The most common is extranodal MZL of mucosa‐associated lymphoid tissue, followed by splenic MZL and nodal MZL. Patients with MZL generally have good outcomes with long survival rates but frequently have a relapsing/remitting course requiring several lines of therapy. The heterogeneous presentation and relapsing course present the clinician with several diagnostic and therapeutic challenges.
