2. WelQrate: Defining the Gold Standard in Small Molecule Drug Discovery Benchmarking

Abstract

While deep learning has revolutionized computer-aided drug discovery, the AI community has predominantly focused on model innovation and placed less emphasis on establishing best benchmarking practices. We posit that without a sound model evaluation framework, the AI community's efforts cannot reach their full potential, thereby slowing the progress and transfer of innovation into real-world drug discovery. Thus, in this paper, we seek to establish a new gold standard for small molecule drug discovery benchmarking, WelQrate. Specifically, our contributions are threefold: WelQrate Dataset Collection - we introduce a meticulously curated collection of 9 datasets spanning 5 therapeutic target classes. Our hierarchical curation pipelines, designed by drug discovery experts, go beyond the primary high-throughput screen by leveraging additional confirmatory and counter screens along with rigorous domain-driven preprocessing, such as Pan-Assay Interference Compounds (PAINS) filtering, to ensure the high-quality data in the datasets; WelQrate Evaluation Framework - we propose a standardized model evaluation framework considering high-quality datasets, featurization, 3D conformation generation, evaluation metrics, and data splits, which provides a reliable benchmarking for drug discovery experts conducting real-world virtual screening; Benchmarking - we evaluate model performance through various research questions using the WelQrate dataset collection, exploring the effects of different models, dataset quality, featurization methods, and data splitting strategies on the results. In summary, we recommend adopting our proposed WelQrate as the gold standard in small molecule drug discovery benchmarking. Abstract

Generative artificial intelligence (AI) technology is revolutionizing the computing industry. Not only its applications have broadened to various sectors but also poses new system design and optimization opportunities. The technology is capable of understanding and responding in multiple modalities. However, the advanced capability currently comes with significant system resource demands. To sustainably scale generative AI capabilities to billions of users in the world, inference must be fast and efficient. This paper pinpoints key system design and optimization opportunities by characterizing a family of emerging multi-modal generation models on real systems. Auto-regressive token generation is a critical latency performance bottleneck, typically dominated by GPU idle time. In addition to memory-intensive attention across the generative AI models, linear operations constitute significant inference latency due to the feed forward networks in Transformer-based models. We demonstrate that state-of-the-art optimization levers, spanning from applications to system software and hardware, set a 3.88x better baseline., Comment: 13 pages including references. 8 Figures. Abstract

In recent years, the $T$-linear scattering rate found at low temperatures, defining the strange metal phase of cuprates, has been a subject of interest. Since a wide range of materials have a scattering rate that obeys the equation $ \hbar / \tau \approx k_B T$, the idea of a universal Planckian limit on the scattering rate has been proposed. However, there is no consensus on proposed theories yet. In this work, we present our results for the $T$-linear scattering rate in the triangular lattice Hubbard model obtained using the dynamical cluster approximation. We find two regions with $T$-linear scattering rate in the $T$ -- $p$ phase diagram: one emerges from the pseudogap to correlated Fermi liquid phase transition at low doping, whereas the other is solely caused by large interaction strength at large doping.

Abstract

Despite being the leading cause of cancer-related childhood mortality, pediatric gliomas have been relatively understudied, and the repurposing of immunotherapies has not been successful. Whole- transcriptome sequencing, single-cell sequencing, and sequential multiplex immunofluorescence were used to identify an immunotherapeutic strategy that could be applied to multiple preclinical glioma models. MAPK-driven pediatric gliomas have a higher IFN signature relative to other molecular subgroups. Single-cell sequencing identified an activated and cytotoxic microglia (MG) population designated MG-Act in BRAF-fused, MAPK-activated pilocytic astrocytoma (PA), but not in high-grade gliomas or normal brain. T cell immunoglobulin and mucin domain 3 (TIM3) was expressed on MG-Act and on the myeloid cells lining the tumor vasculature but not normal brain vasculature. TIM3 expression became upregulated on immune cells in the PA microenvironment, and anti-TIM3 reprogrammed ex vivo immune cells from human PAs to a proinflammatory cytotoxic phenotype. In a genetically engineered murine model of MAPK-driven, low-grade gliomas, anti-TIM3 treatment increased median survival over IgG- and anti-PD-1-treated mice. Single-cell RNA-Seq data during the therapeutic window of anti-TIM3 revealed enrichment of the MGAct population. The therapeutic activity of anti-TIM3 was abrogated in mice on the CX3CR1 MG-KO background. Abstract

STING agonists can reprogram the tumor microenvironment to induce immunological clearance within the central nervous system. Using multiplexed sequential immunofluorescence (SeqIF) and the Ivy Glioblastoma Atlas, STING expression was found in myeloid populations and in the perivascular space. The STING agonist 8803 increased median survival in multiple preclinical models of glioblastoma, including QPP8, an immune checkpoint blockade-resistant model, where 100% of mice were cured. Ex vivo flow cytometry profiling during the therapeutic window demonstrated increases in myeloid tumor trafficking and activation, alongside enhancement of [CD8.sup.+] T cell and NK effector responses. Treatment with 8803 reprogrammed microglia to express costimulatory CD80/CD86 and iNOS, while decreasing immunosuppressive CD206 and arginase. In humanized mice, where tumor cell STING is epigenetically silenced, 8803 therapeutic activity was maintained, further attesting to myeloid dependency and reprogramming. Although the combination with a STAT3 inhibitor did not further enhance STING agonist activity, the addition of anti-PD-1 antibodies to 8803 treatment enhanced survival in an immune checkpoint blockade-responsive glioma model. Abstract

We describe a rare case of Soemmering’s ring-induced uveitis-glaucoma-hyphema (UGH) syndrome, caused by an undisplaced, in-the-bag intraocular lens (IOL) 16 years after implantation. The presenting symptoms were recurrent episodes of transient monocular vision loss, which prompted extensive unremarkable investigations. Ultrasound biomicroscopy (UBM) eventually revealed an enlarging Soemmering’s ring contacting the posterior iris and causing UGH syndrome. This is a unique case because the IOL haptics remained in the bag. Anterior vitrectomy, Soemmering’s ring extraction, IOL exchange to a 3-piece IOL, and implantation of a trabecular meshwork bypass microstent were performed. IOP control and both functional and structural stability were achieved long term. Soemmering’s ring-induced UGH syndrome should be on the differential of a patient with previous cataract surgery and elevated IOP complaining of visual disturbances. Early diagnosis with UBM and surgical intervention may provide optimal outcomes.

15. Universities and Innovation Strategies in Rural Regions: The Case of the Greater Lincolnshire Innovation Programme (UK)

Abstract

There is limited experience with innovation policies in rural areas, often based on a one-size-fits-all approach. However, rural businesses have diverse needs and there is difficulty in applying smart specialisation approaches for the use of European Union Cohesion funding in rural areas. A key resource in rural areas is the local university, and universities face increased demands to support local firms. This paper examines one particular case of a university in a rural region and its use of the European Regional Development Fund to support innovation activities. The challenges of working with rural businesses are explored, as is the focus on one-to-one support rather than the more collective smart specialisation approach. Universities need to take a pragmatic approach to ensure that the needs of firms can be balanced with the capacities of rural universities which are often smaller and more specialised than urban universities.

26. The Place of Action in the Landscape of Aesthetic Experience

Abstract

Advocates of ordinary aesthetics argue that aesthetic experiences found in everyday life can have an impact on our ethical being. This raises the question of how, specifically, action arises from aesthetic experience. Although this matter affects both Aesthetics and Ethics, the current literature provides few details on potential mechanisms. Using neurophysiological evidence, this article proposes specific action profiles and associated mechanisms for aesthetic experiences. To achieve this, it is argued that aesthetic experience originates within the mind and that ordinary aesthetic experiences are logically permissible. Subsequently, a proposed landscape of aesthetic experience is derived. Mechanisms for pathways from experience to action are provided for each category of aesthetic experience. In sum, this provides a tangible bridge between Aesthetics and Ethics, enabling a better understanding of how one’s ethical being is influenced by certain experiences.

32. Asynchronous stabilisation and assembly techniques for additive multigrid

Abstract

Multigrid solvers are among the best solvers in the world, but once applied in the real world there are issues they must overcome. Many multigrid phases exhibit low concurrency. Mesh and matrix assembly are challenging to parallelise and introduce algorithmic latency. Dynamically adaptive codes exacerbate these issues. Multigrid codes require the computation of a cascade of matrices and dynamic adaptivity means these matrices are recomputed throughout the solve. Existing methods to compute the matrices are expensive and delay the solve. Non- trivial material parameters further increase the cost of accurate equation integration. We propose to assemble all matrix equations as stencils in a delayed element-wise fashion. Early multigrid iterations use cheap geometric approximations and more accurate updated stencil integrations are computed in parallel with the multigrid cycles. New stencil integrations are evaluated lazily and asynchronously fed to the solver once they become available. They do not delay multigrid iterations. We deploy stencil integrations as parallel tasks that are picked up by cores that would otherwise be idle. Coarse grid solves in multiplicative multigrid also exhibit limited concurrency. Small coarse mesh sizes correspond to small computational workload and require costly synchronisation steps. This acts as a bottleneck and delays solver iterations. Additive multigrid avoids this restriction, but becomes unstable for non-trivial material parameters as additive coarse grid levels tend to overcorrect. This leads to oscillations. We propose a new additive variant, adAFAC-x, with a stabilisation parameter that damps coarse grid corrections to remove oscillations. Per-level we solve an additional equation that produces an auxiliary correction. The auxiliary correction can be computed additively to the rest of the solve and uses ideas similar to smoothed aggregation multigrid to anticipate overcorrections. Pipelining techniques allow adAFAC-x to be written using single-touch semantics on a dynamically adaptive mesh.

Abstract

Abstract The COVID-19 pandemic has affected all domains of human life, including the economic and social fabric of societies. One of the central strategies for managing public health throughout the pandemic has been through persuasive messaging and collective behaviour change. To help scholars better understand the social and moral psychology behind public health behaviour, we present a dataset comprising of 51,404 individuals from 69 countries. This dataset was collected for the International Collaboration on Social & Moral Psychology of COVID-19 project (ICSMP COVID-19). This social science survey invited participants around the world to complete a series of moral and psychological measures and public health attitudes about COVID-19 during an early phase of the COVID-19 pandemic (between April and June 2020). The survey included seven broad categories of questions: COVID-19 beliefs and compliance behaviours; identity and social attitudes; ideology; health and well-being; moral beliefs and motivation; personality traits; and demographic variables. We report both raw and cleaned data, along with all survey materials, data visualisations, and psychometric evaluations of key variables.

Abstract

Projects with a high socio-environmental impact involving the subsoil are often the subject of strong controversy between stakeholders, sometimes affecting their implementation. Thus, increasing attention is being paid to understanding the public perception of the risks associated with these projects. The objective of this research was to understand how social and psychological anchors influence the way stakeholders perceive the risks associated with a helium (He) and carbon dioxide (CO2) valorization project in central France. A survey was conducted among 306 people living in two geographical areas, one affected by the project and the other not affected. Verbal association tasks were used to investigate perceptions of He and CO2 and the data were then subjected to two correspondence analyses. Results:: The results show that He’s perceptions are not yet totally structured by psychosocial anchors but are nevertheless structured by the territory variable. For CO2, the participants’ discourse is organized around the notion of risk and refers to the impact of CO2 emissions on the environment. Moreover, perceptions are influenced by psycho-social anchors, which clearly structure the perception of CO2. On the other hand, for this object that is well known to the general public, the territory no longer seems to play a role in structuring perceptions. Conclusion:: This research highlights the importance of studying the psychosocial anchors involved in the appropriation of objects related to projects, in order to develop and adapt suitable communications according to the characteristics of the stakeholders and the territory in which they are evolving.

Abstract

(1) Background: Climate change is a major threat to human health and new research is highlighting its effects on physical health. However, there is still little research on the psychological effects, particularly on young people, who seem to be disproportionately affected. (2) Objectives: In this context, we conducted a study focusing on the young adult population to identify psychosocial and behavioral factors that may modulate the intensity of this anxiety. (3) Method: A cross-sectional study by questionnaire was carried out on a sample of 369 young French adults. Data were analyzed via structural equation modelling. (4) Results: The main results suggest that: (1) CFC and information seeking predict climate anxiety, which in turn predicts the emotional consequences of exposure to information about the negative consequences of climate change; (2) information seeking moderates the effects of CFC on climate anxiety. (5) Conclusions: This study highlights both the role of temporal orientation and information seeking on the climate anxiety experienced by young adults. These results provide an interesting lever for health professionals to work with this population who may be more vulnerable to climate anxiety than others.

Abstract

It is well known that periodic forcing of a nonlinear system, even of a two-dimensional autonomous system, can produce chaotic responses with sensitive dependence on initial conditions if the forcing induces sufficient stretching and folding of the phase space. Quasiperiodic forcing can similarly produce chaotic responses, where the transition to chaos on changing a parameter can bring the system into regions of strange non-chaotic behaviour. Although it is generally acknowledged that the timings of Pleistocene ice ages are at least partly due to Milankovitch forcing (which may be approximated as quasiperiodic, with energy concentrated near a small number of frequencies), the precise details of what can be inferred about the timings of glaciations and deglaciations from the forcing is still unclear. In this paper, we perform a quantitative comparison of the response of several low-order nonlinear conceptual models for these ice ages to various types of quasiperiodic forcing. By computing largest Lyapunov exponents and mean periods, we demonstrate that many models can have a chaotic response to quasiperiodic forcing for a range of forcing amplitudes, even though some of the simplest conceptual models do not. These results suggest that pacing of ice ages to forcing may have only limited determinism.

Abstract

Charge transport is a revealing probe of the quantum properties of materials. Strong interactions can blur charge carriers resulting in a poorly understood "quantum soup". Here we study the conductivity of the Fermi-Hubbard model, a testing ground for strong interaction physics, in a clean quantum system - ultracold $^6$Li in a 2D optical lattice. We determine the charge diffusion constant in our system by measuring the relaxation of an imposed density modulation and modeling its decay hydrodynamically. The diffusion constant is converted to a resistivity, which exhibits a linear temperature dependence and exceeds the Mott-Ioffe-Regel limit, two characteristic signatures of a bad metal. The techniques we develop here may be applied to measurements of other transport quantities, including the optical conductivity and thermopower.

Abstract

Meningiomas are the most common primary intracranial neoplasm. The current World Health Organization (WHO) classification categorizes meningiomas based on histopathological features, but emerging molecular data demonstrate the importance of genomic and epigenomic factors in the clinical behavior of these tumors. Treatment options for symptomatic meningiomas are limited to surgical resection where possible and adjuvant radiation therapy for tumors with concerning histopathological features or recurrent disease. At present, alternative adjuvant treatment options are not available in part due to limited historical biological analysis and clinical trial investigation on meningiomas. With advances in molecular and genomic techniques in the last decade, we have witnessed a surge of interest in understanding the genomic and epigenomic landscape of meningiomas. The field is now at the stage to adopt this molecular knowledge to refine meningioma classification and introduce molecular algorithms that can guide prediction and therapeutics for this tumor type. Animal models that recapitulate meningiomas faithfully are in critical need to test new therapeutics to facilitate rapid-cycle translation to clinical trials. Here we review the most up-to-date knowledge of molecular alterations that provide insight into meningioma behavior and are ready for application to clinical trial investigation, and highlight the landscape of available preclinical models in meningiomas.
