Abstract

Deer have expanded their range and increased dramatically in abundance worldwide in recent decades. They inflict major economic losses in forestry, agriculture, and transportation and contribute to the transmission of several animal and human diseases. Their impact on natural ecosystems is also dramatic but less quantified. By foraging selectively, deer affect the growth and survival of many herb, shrub, and tree species, modifying patterns of relative abundance and vegetation dynamics. Cascading effects on other species extend to insects, birds, and other mammals. In forests, sustained overbrowsing reduces plant cover and diversity, alters nutrient and carbon cycling, and redirects succession to shift future overstory composition. Many of these simplified alternative states appear to be stable and difficult to reverse. Given the influence of deer on other organisms and natural processes, ecologists should actively participate in efforts to understand, monitor, and reduce the impact of deer on ecosystems.

Abstract

The forecast accuracy of a hidden Markov model (HMM) may be low due first, to the measure of forecast accuracy being ignored in the parameterestimation method and, second, to overfitting caused by the large number of parameters that must be estimated. A general approach to forecasting is described which aims to resolve these two problems and so improve the forecast accuracy of the HMM. First, the application of extremum estimators to the HMM is proposed. Extremum estimators aim to improve the forecast accuracy of the HMM by minimising an estimate of the forecast error on the observed data. The forecast accuracy is measured by a score function and the use of some general classes of score functions is proposed. This approach contrasts with the standard use of a minus log-likelihood score function. Second, penalised estimation for the HMM is described. The aim of penalised estimation is to reduce overfitting and so increase the forecast accuracy of the HMM. Penalties on both the state-dependent distribution parameters and transition probability matrix are proposed. In addition, a number of cross-validation approaches for tuning the penalty function are investigated. Empirical assessment of the proposed approach on both simulated and real data demonstrated that, in terms of forecast accuracy, penalised HMMs fitted using extremum estimators generally outperformed unpenalised HMMs fitted using maximum likelihood.

22. Phylogenetic and ecological ordination of a forest understory community following deer exclusion

Abstract

Throughout eastern North America, white-tailed deer herbivory is a key disturbance that can be expressed in terms of periodicity, severity, extent, and intensity. Exclosure studies manipulate this disturbance, allowing researchers to determine the extent to which deer alter plant community composition. Here, we take advantage of a 20-year study of deer exclusion in a hemlock-northern hardwood stand in N Wisconsin. We sampled species composition annually over 8 seasons in four adjacent control-exclosure plots. We used permanent line-intercept transects to estimate percent cover. We use NMDS ordination to examine similarity in species composition between browsed and unbrowsed plots through time. We perform both a standard NMDS based on Bray-Curtis distances, and a phylogenetic ordination based on Unifrac distances among all pairwise combination of sites, with species weighted by percent cover. Deer exclusion generates two distinct communities: a browsed community dominated by sedges and grasses, and an unbrowsed community dominated by broadleaved herbs and woody species. Neither ordination revealed a tendency towards convergence through time. Browsed and unbrowsed communities segregate in NMDS space, but segregation is more apparent when Bray-Curtis distance is used (ANOSIM R = 0.95; P < 0.001). Segregation is less visually apparent where Unifrac distance is used (ANOSIM R = 0.28; P < 0.001). Together, they provide a complementary view of how browsing affects community structure and assembly processes. Bray-Curtis and Unifrac distance matrices are only moderately rank correlated (Spearman rho = 0.33; P < 0.001). The combination of ecological and phylogenetic data extend our understanding of how herbivory in particular, and disturbance more generally, combine to influence community structure.

Abstract

Introduction: In North America, the blacklegged tick ( Ixodes scapularis ) is a vector of several human pathogens, and tick-borne disease incidence is increasing. Objectives: We estimated the prevalence of questing blacklegged ticks vectoring three zoonotic pathogens in Vilas County, Wisconsin. Materials and Methods: We collected 461 adult blacklegged ticks and used PCR to screen for the presence of pathogens that cause Lyme disease ( Borrelia burgdorferi ), human granulocytic anaplasmosis (HGA, Anaplasma phagocytophilum ), and babesiosis ( Babesia microti ). Results: We found that 52.5% of ticks carried at least one pathogen. The estimated infection prevalence in the tick population was 17.4% (Lyme disease), 14.3% (HGA), and 6.5% (babesiosis). Multiple pathogens were present in 14.3% of ticks surveyed. Conclusion: About half of questing ticks tested in this study carried at least one zoonotic pathogen. Coinfection was common in our study area and, if not properly recognized, leads to greater risk of underdiagnosis.
