Due to significant advances in instrumentation, many previously specialized techniques have become "routine" in user facilities. However, detailed knowledge held by experts has often not been relayed to general users, so they often rely on entry-level information, basic principles, and comparison with literature results for data analysis. As a result, major errors in the data analysis of multiple surface and material analysis techniques, including in x-ray photoelectron spectroscopy (XPS), have been appearing in the scientific literature. Representative examples of serious errors in XPS data analysis are shown in this work. We suggest that surface and material analysis, and perhaps even science in general, are in a state of "pre-crisis." We use two (logistic) models from population biology to suggest that bad analyses self-correct if they remain below a critical number. However, beyond a threshold, the literature can become useless because of the perpetuation of faulty analyses and concomitant loss of its self-correcting ability. XPS is used by scientists in many communities because of the power of the technique and high-quality instrumentation that is commercially available. Those who make new surfaces and materials face unique challenges because of the large number of surface and material analytical techniques that are often needed to characterize their materials. Graduate students and post-docs are often provided with only minimal instruction on using surface and material characterization methods. High fees for instruments may affect both the quality and the quantity of the data people collect. The Prisoner's Dilemma is a model from game theory that describes situations with reward structures that encourage uncooperative behavior and lead to suboptimal outcomes. However, the outcomes of Prisoner's Dilemma are not inevitable—their consequences change if their reward structures change. The current system does not appear to incentivize detailed learning of surface and material characterization techniques and careful material characterization. Prisoner's dilemmas appear to lead to other undesirable consequences in science. The concerns raised in this work suggest that many manuscripts are incompletely reviewed at present. The different stakeholders in this problem, including authors, research advisers, subject matter experts, reviewers, scientists who notice examples of faulty data analysis, editors, journals and publishers, funding agencies, scientific societies, leaders at universities and research centers, and instrument vendors, can improve the current situation. This work provides specific recommendations for each of these stakeholders. For example, we believe that authors are primarily responsible for the correctness of their work, not reviewers or editors; we question the wisdom of listing the names of the editor and reviewers on a paper; we are grateful for the significant contributions that have been made by subject matter experts to produce standards and tutorial information; the high cost of instrument time at some institutions may limit student access and result in suboptimal analyses; staff scientists often need to be better recognized for their intellectual contributions to studies; publishers may wish to allow selective reviewing of specific sections of papers related to material characterization; the reviewing at some open access journals may be inadequate; while it had its shortcomings, the pre-open access model of publishing incentivized the production and publication of high-quality work; audits of the products (scientific papers) of funding agencies may be necessary; collaboration needs to be encouraged to a greater extent at some institutions; and instrument vendors should not suggest to potential customers that surface characterization, e.g., by XPS, is trivial or simple. This paper is a contribution to the modeling–methodological development of the application of mathematical systems theory in population biology. A discrete-time nonlinear Leslie-type model is considered, where both the reproduction and survival rates decrease as the total population size increases. In this context, the monitoring problem means that, from the observation of the size of certain age classes as a function of time, we want to recover (estimate) the whole state process (i.e., the time-dependent size of the rest of the classes). First, for the linearization approach, conditions for the existence and asymptotic stability of a positive equilibrium are obtained, then the discrete-time observer design method is applied to estimate an unknown state trajectory near the equilibrium, where we could observe a single age class. It is also shown how the observer design can be used to detect an unknown change in the environment that affects the population dynamics. The environmental change is supposed to be generated by additional dynamics (exosystem). Now, the Leslie-type model is extended with this exosystem, and the observer design is applied to this extended system. The mitochondrial genome of Dematophora necatrix is 121,350 base pairs in length with a G + C content of 30.19%. Phylogenetic analysis showed that D. necatrix grouped with other members of the Xylariaceae, with which its mitogenome also shares a broadly similar architecture and gene content. The D. necatrix mitogenome contains 14 protein-coding and 26 tRNA-encoding genes, as well as one copy each of the rnl, rns, rps3 and nat1 genes. However, as much as 80% of this genome is intronic or non-coding. This is likely due to expansions and rearrangements caused by the large number of group I introns and the homing endonucleases and reverse-transcriptases they encode. Our study thus provides a valuable foundation from which to explore the mitochondrion's role in the biology of D. necatrix, and also serves as a resource for investigating the pathogen's population biology and general ecology. In the past few decades, the discrete dynamics of difference maps have attained the remarkable attention of researchers owing to their incredible applications in different domains, like cryptography, secure communications, weather forecasting, traffic flow models, neural network models, and population biology. In this article, a generalized chaotic system is proposed, and superior dynamics is disclosed through fixed point analysis, time-series evolution, cobweb representation, period-doubling, period-3 window, and Lyapunov exponent properties. The comparative bifurcation and Lyapunov plots report the superior stability and chaos performance of the generalized system. It is interesting to notice that the generalized system exhibits superior dynamics due to an additional control parameter β . Analytical and numerical simulations are used to explore the superior dynamical characteristics of the generalized system for some specific values of parameter β . A leading crisis in the United States is the opioid use disorder (OUD) epidemic. Opioid overdose deaths have been increasing, with over 100,000 deaths due to overdose from April 2020 to April 2021. This paper presents a mathematical model to address illicit OUD (IOUD), initiation, casual use, treatment, relapse, recovery, and opioid overdose deaths within an epidemiological framework. Within this model, individuals remain in the recovery class unless they relapse back to use and due to the limited availability of specialty treatment facilities for individuals with OUD, a saturation treatment function was incorporated. Additionally, a casual user class and its corresponding specialty treatment class were incorporated. We use both heroin and all-illicit opioids datasets to find parameter estimates for our models. Bistability of equilibrium solutions was found for realistic parameter values for the heroin-only dataset. This result implies that it would be beneficial to increase the availability of treatment. An alarming effect was discovered about the high overdose death rate: by 2046, the disorder-free equilibrium would be the only stable equilibrium. This consequence is concerning because it means the epidemic would end due to high overdose death rates. The IOUD model with a casual user class, its sensitivity results, and the comparison of parameters for both datasets, showed the importance of not overlooking the influence that casual users have in driving the all-illicit opioid epidemic. Casual users stay in the casual user class longer and are not going to treatment as quickly as the users of the heroin epidemic. Another result was that the users of the all-illicit opioids were going to the recovered class by means other than specialty treatment. However, the change in the relapse rate has more of an influence for those individuals than in the heroin-only epidemic. The results above from analyzing this model may inform health and policy officials, leading to more effective treatment options and prevention efforts.

Colletotrichum coccodes (Wallr.) Hughes is an asexual fungus with five vegetative compatibility groups. It was postulated that C. coccodes was isolated at the center of origin of potato at one time, and due to the movement of potato around the globe, the fungus was established on each continent but became bottlenecked and genetically unable to form stable heterokaryons via vegetative compatibility grouping (VCG) studies. The objectives of this study were (i) to determine if the VCGs around the world are related to the VCGs in Chile, (ii) to determine the diversity of C. coccodes populations in Chile, and (iii) to find any evidence for a cryptic sexual life cycle for this fungus. Worldwide C. coccodes populations have been found to be genetically correlated and belong to one or more C. coccodes-identified VCGs. The most distributed VCG in Chile was VCG2, which is the most common VCG in North America. We hypothesize that one or more VCGs had spread from Chile to the rest of the world. All the time, differential dynamical models with delay has witness a tremendous application value in characterizing the internal law among diverse biological populations in biology. In the current article, on the basis of the previous publications, we formulate a new Lotka–Volterra commensal symbiosis system accompanying delay. Utilizing fixed point theorem, inequality tactics and an appropriate function, we gain the sufficient criteria on existence and uniqueness, non-negativeness and boundedness of the solution to the formulated delayed Lotka–Volterra commensal symbiosis system. Making use of stability and bifurcation theory of delayed differential equation, we focus on the emergence of bifurcation behavior and stability nature of the formulated delayed Lotka–Volterra commensal symbiosis system. A new delay-independent stability and bifurcation conditions on the model are presented. By constructing a positive definite function, we explore the global stability. By constructing two diverse hybrid delayed feedback controllers, we can adjusted the domain of stability and time of appearance of Hopf bifurcation of the delayed Lotka–Volterra commensal symbiosis system. The effect of time delay on the domain of stability and time of appearance of Hopf bifurcation of the model is given. Matlab experiment diagrams are provided to sustain the acquired key outcomes. The energy return on energy invested, EROI or EROEI, is the ratio of the energy produced by a system to the energy expended to build, maintain, and finally dismantle the system. It is an important parameter for evaluating the efficiency of energy-producing technologies. In this paper, we examine the concept of EROEI from the general viewpoint of dynamic dissipative systems, providing insights on a wider range of applications. In general, natural resources can be assimilated to energy stocks characterized by a potential that can be exploited by creating intermediate stocks. This transformation is typical of dissipative systems and for the first time, we report that the Lotka–Volterra model, usually confined to the study of the biology of populations, can represent a powerful tool to estimate the EROEI of dissipative systems and, in particular, those systems subjected to depletion. This assessment is important to evaluate the ongoing energy transition since it provides us with a model for the decline of the EROEI in the exploitation of fossil fuels. [ABSTRACT FROM AUTHOR]

The encroachment of woody plants into grasslands is a global phenomenon with implications for biodiversity and ecosystem function. Understanding and predicting the pace of expansion and the underlying processes that control it are key challenges in the study and management of woody encroachment. Theory from spatial population biology predicts that the occurrence and speed of expansion should depend sensitively on the nature of conspecific density dependence. If fitness is maximized at the low‐density encroachment edge, then shrub expansion should be "pulled" forward. However, encroaching shrubs have been shown to exhibit positive feedbacks, whereby shrub establishment modifies the environment in ways that facilitate further shrub recruitment and survival. In this case there may be a fitness cost to shrubs at low density causing expansion to be "pushed" from behind the leading edge. We studied the spatial dynamics of creosotebush (Larrea tridentata), which has a history of encroachment into Chihuahuan Desert grasslands over the past century. We used demographic data from observational censuses and seedling transplant experiments to test the strength and direction of density dependence in shrub fitness along a gradient of shrub density at the grass–shrub ecotone. We also used seed‐drop experiments and wind data to construct a mechanistic seed‐dispersal kernel, then connected demography and dispersal data within a spatial integral projection model (SIPM) to predict the dynamics of shrub expansion. Contrary to expectations based on potential for positive feedbacks, the shrub encroachment wave is "pulled" by maximum fitness at the low‐density front. However, the predicted pace of expansion was strikingly slow (ca. 8 cm/year), and this prediction was supported by independent resurveys of the ecotone showing little to no change in the spatial extent of shrub cover over 12 years. Encroachment speed was acutely sensitive to seedling recruitment, suggesting that this population may be primed for pulses of expansion under conditions that are favorable for recruitment. Our integration of observations, experiments, and modeling reveals not only that this ecotone is effectively stalled under current conditions but also why that is so and how that may change as the environment changes. The definition and description of the dynamics of a predator-prey system are some of the fundamental problems of population biology. Since 1925, several models have been introduced. Although they are highly effective, most of them neglect certain relevant criteria such as the spatial and temporal distribution of the studied species. We introduced these criteria by coupling two models designed initially for collective dynamics. The first is for predator mobility and is a Vicsek-type model, and the second is a Brownian particle (BP) model for prey. We observed, as occurs in the classical models, periodic cycles of the densities of predators and prey. In this case, the period of oscillations depends on the collective dynamics parameters. Global levels of biodiversity and dietary diversity are decreasing, leading to food and nutrition insecurity. This is partially due to the homogenization of the global food supply with commodity crops. The reintroduction or introduction of neglected and underutilized species, minor, forgotten, and indigenous crops and landrace varieties to the wider food systems and further diversification have been outlined as the future strategies for tackling the above by the United Nations and the Food and Agriculture Organization in their policy frameworks. Most of the above species/crops are marginalized and only used across local food systems and in research. With over 15,000 different seed banks and repositories worldwide, information transparency and communication are crucial for database searching and their effective utilization. Much confusion persists around the true nature of those plants, and this prohibits the efficient utilization of their economic potential. A linguistic corpus search and a systematic literature review were conducted using the six most popular collocates to the above terms, which were as follows: ancient, heirloom, heritage, traditional, orphan, and the more distinct term 'landrace'. The results were interpreted using the Critical Discourse Analysis method. The definitions' findings show that heirloom, heritage, and ancient are mainly used in the United Kingdom and USA, where they are used to describe 'naturalized' and 'indigenized' or 'indigenous' food crops with a strong affiliation to 'family' and the 'act of passing seeds down from generation to generation'. Orphan crops, on the other hand, are often described as being 'overlooked' by growers and 'underfunded' by researchers. Landrace is most strongly affiliated with 'locality', 'biocultural diversity', and 'indigenous', and with genomics literature, where the characteristics are often discussed in the context of genetics and population biology. Contextualizing, most of the terms were found to be 'arbitrary' and 'undefinable' due to their continuing evolution in the socially accepted form of language, perhaps apart from landrace. The review has retrieved 58 definitions for the mentioned 6 terms, together with the primary key terms creating a tool to facilitate a better inter-sector communication and aid in policy. Our understanding of the interplay between skin microbiota and the skin's health status is growing. Consequently, the cosmetics industry is increasingly concerned with ensuring that beauty products do not adversely affect this microbiota and skin health. Prior to implementing demanding sequencing-based analyses of skin microbiota, an agile approach is needed to provide a first estimate of the short-term impact of cosmetic ingredients on the viability of skin microbiota. A standardized methodology, including topical applications, swabbing, and bacterial colony-counting, was set up and evaluated. The skin's bacterial density was longitudinally monitored after repeated applications of two reference compounds: physiological saline, assumed to be neutral, and chlorhexidine, expected to have a perturbing effect. Healthy volunteers were enrolled in six clinical studies, involving application of physiological saline and chlorhexidine to both sides of the neck. Over 7 days, skin swabs were collected at defined time points, and bacterial density was assessed based on a classical colony-counting approach. The longitudinal assessment of skin bacterial density proved highly robust, with a very steady inter-seasonal impact of chlorhexidine on skin bacterial density. This consolidated methodology supported the development of an easy-to-understand viability score that quantifies the intrinsic short-term impact of an ingredient on skin bacterial populations. Venturia carpophila, the causal agent of scab disease of peach, mume, and apricot, is widely distributed around the world. Scab of stone fruits is an important disease in China. However, little is known about the population biology and genetic diversity of the V. carpophila. To better understand the genetic diversity and population structure of V. carpophila, 186 single-spore isolates from different hosts and geographic regions were obtained and analyzed by using 31 simple sequence repeat (SSR) markers. This included 156 isolates from peach spanning 14 provinces, 15 isolates from mume and 15 isolates from apricot in Huazhong Agricultural University (HZAU). Diversity analysis with SSR markers showed a low incidence of polymorphisms within mume isolates (32.59% of markers), but a higher incidence of polymorphisms within peach isolates (42.96%) and apricot isolates (57.04%). Within peach isolates, Nei’s average gene diversity ranged from 0.07 for Hebei population to 0.18 for Hubei population. AMOVA analysis revealed that 13% of the observed genetic diversity was partitioned among the geographic populations, while 40% of the observed genetic diversity was partitioned among the host populations. Other analyses (PCoA, STRUCTURE, DAPC, MSN, and UPGMA) indicated that the Chinese V. carpophila populations could be clustered into three distinct genetic groups, which correspond to the host boundaries of peach, mume and apricot. Avila‐Cervantes et al. proposed that glacial‐interglacial sea level changes played an important role in the evolutionary and demographic histories of the crocodile Crocodylus acutus on the Isthmus of Panama. However, the study used erroneous sea level proxy data that produced flawed paleogeographic reconstructions. We present new paleogeographic reconstructions and review the timing of, and proposed mechanisms behind, the demographic events estimated by Avila‐Cervantes et al.. With the data currently available, we find little evidence to support the hypothesis that sea level changes drove population demographic events in crocodiles on the Isthmus. Alternative hypotheses, including changing climate and habitat suitability, are equally valid and should be considered along with well‐supported sea level models. [ABSTRACT FROM AUTHOR]

Melampsora rust is a devastating disease of shrub willow in North America. Previous work has identified Melampsora paradoxa as one of two identified rust species in New York State that infect Salix purpurea and other important Salix host species, however little is known about the population of this rust species in this region. Genotyping-by-sequencing was used to identify single nucleotide polymorphisms (SNPs) and assess population diversity of M. paradoxa isolates collected from three Salix breeding populations in Geneva, NY between 2015 and 2020. Statistical analyses of SNP revealed that all isolates collected were clonally derived even though they were collected across years. In 2020, isolates were collected from stem infections where uredospore pustules were observed, and these isolates were also identical to M. paradoxa collected in previous seasons. These data suggest that M. paradoxa sampled across multiple years overwintered and reproduced asexually and that stem infection is a possible mechanism for overwintering, both of which are novel findings for this rust species. Additionally, field disease ratings were conducted on a S. purpurea × S. suchowensis F1 breeding population with high disease severity, enabling the discovery of QTL for resistance on chromosomes 1 and 19. Lastly, Colletotrichum salicis was frequently associated with stem rust and may play a role in M. paradoxa stem infection. Factors shaping the distribution and abundance of species include life‐history traits, population structure, and stochastic colonization–extinction dynamics. Field studies of model species groups help reveal the roles of these factors. Species of Caenorhabditis nematodes are highly divergent at the sequence level but exhibit highly conserved morphology, and many of these species live in sympatry on microbe‐rich patches of rotten material. Here, we use field experiments and large‐scale opportunistic collections to investigate species composition, abundance, and colonization efficiency of Caenorhabditis species in two of the world's best‐studied lowland tropical field sites: Barro Colorado Island in Panamá and La Selva in Sarapiquí, Costa Rica. We observed seven species of Caenorhabditis, four of them known only from these collections. We formally describe two species and place them within the Caenorhabditis phylogeny. While these localities contain species from many parts of the phylogeny, both localities were dominated by globally distributed androdiecious species. We found that Caenorhabditis individuals were able to colonize baits accessible only through phoresy and preferentially colonized baits that were in direct contact with the ground. Species distribution models (SDMs) are widely used in ecology. In theory, SDMs capture (at least part of) species' ecological niches and can be used to make inferences about the distribution of suitable habitat for species of interest. Because habitat suitability is expected to influence population demography, SDMs have been used to estimate a variety of population parameters, from occurrence to genetic diversity. However, a critical look at the ability of SDMs to predict independent data across different aspects of population biology is lacking. Here, we systematically reviewed the literature, retrieving 201 studies that tested predictions from SDMs against independent assessments of occurrence, abundance, population performance, and genetic diversity. Although there is some support for the ability of SDMs to predict occurrence (~53% of studies depending on how support was assessed), the predictive performance of these models declines progressively from occurrence to abundance, to population mean fitness, to genetic diversity. At the same time, we observed higher success among studies that evaluated performance for single versus multiple species, pointing to a possible publication bias. Thus, the limited accuracy of SDMs reported here may reflect the best‐case scenario. We discuss the limitations of these models and provide specific recommendations for their use for different applications going forward. However, we emphasize that predictions from SDMs, especially when used to inform conservation decisions, should be treated as hypotheses to be tested with independent data rather than as stand‐ins for the population parameters we seek to know. This study on the comparative biology Pectinophora gossypiella (Saunders) was carried out at the University of Agricultural Sciences, Raichur, Karnataka, in insect rearing growth chamber (25± 1°C, 65± 5% RH and photoperiod of 14:10 hr, L: D) during 2018-19. The results revealed that the incubation period was 3.5± 0.82 and 3.05± 0.55 days in non-diapausing and diapausing populations, respectively; a total larval period of 18.60± 2.28 and 19.65± 1.53 days, respectively was observed without any significant difference; and adult longevity of male and female was 9.05± 0.55 and 9.55± 0.83 days, respectively in non-diapausing population, while in diapausimg population it was 9.75± 0.26 and 10.25± 0.43 days. Total life cycle of non- diapausing population was significantly shorter (42.85± 4.99 days) as compared to diapausing one (134.3± 12.91days) with fecundity of 112.34± 10.31 and 104.54± 9.96 eggs, respectively. No comprehensive assessment of the populations of big cats in federally regulated facilities in the United States is currently available. Concerns about big cat use are increasingly of strong public interest and the lack of data about their number and distribution has ramifications impacting zoological industry function, conservation programs, rescue work, and legislation. In this work a dataset has been compiled using publicly available USDA (United States Department of Agriculture) records and direct information requests. The resulting census was derived from the animal inventories listed on inspection records for all 2272 facilities with animal exhibition licenses. The total number of big cats in federally regulated facilities is on the order of 4100 animals and appears to be declining. [ABSTRACT FROM AUTHOR]

Background: Mosquito control has the potential to significantly reduce malaria burden on a region, but to influence public health policy must also show cost-effectiveness. Gaps in our knowledge of mosquito population dynamics mean that mathematical modelling of vector control interventions have typically made simplifying assumptions about key aspects of mosquito ecology. Often, these assumptions can distort the predicted efficacy of vector control, particularly next-generation tools such as gene drive, which are highly sensitive to local mosquito dynamics. Methods: We developed a discrete-time stochastic mathematical model of mosquito population dynamics to explore the fine-scale behaviour of egg-laying and larval density dependence on parameter estimation. The model was fitted to longitudinal mosquito population count data using particle Markov chain Monte Carlo methods. Results: By modelling fine-scale behaviour of egg-laying under varying density dependence scenarios we refine our life history parameter estimates, and in particular we see how model assumptions affect population growth rate (Rm), a crucial determinate of vector control efficacy. Conclusions: Subsequent application of these new parameter estimates to gene drive models show how the understanding and implementation of fine-scale processes, when deriving parameter estimates, may have a profound influence on successful vector control. Little is known of dinosaur population biology due to insufficient information on age‐dependent fecundities and mortalities. So far, survivorship curves (SC) of only six dinosaurs (four tyrannosaurs, one ceratopsian, one hadrosaur) have been erected from bone assemblages of aged specimens. They indicate high survival throughout most of their life with presumably higher mortalities after hatching and increasing mortalities towards its end. However, none of these studies recognized that to infer a reliable SC for a taxon, the assemblage must preserve a stationary age distribution (i.e. one which is stable, with constant population size over time as overall fecundities match mortalities, hereafter SAD population). To assess SCs of these dinosaurs, I built a simple population model with age‐dependent fecundities and survival rates. Its three input parameters are maximum longevity, age at sexual maturation and maximum annual offspring number, for which information exists on these dinosaurs. As bone histological studies and scaling relationships provide estimates on these parameters, my model is also applicable to other extinct taxa. Modelling suggests that bone assemblages did not preserve SAD populations. SCs determined for SAD populations of Albertosaurus sarcophagus, Gorgosaurus libratus, Dasplatosaurus torosus and Tyrannosaurus rex indicated that low mortalities followed high mortalities in early life or that mortality rates were rather constant throughout their life. In Psittacosaurus lujiatuensis, modelling suggests low mortalities throughout most of its life that increase towards its end. More than 300 MT of blue swimmer crabs (BSC), Portunus pelagicus, are annually captured from the fisheries of the Egyptian Red Sea waters. During the last 20 years, a decline has been witnessed in the production of this species. For management purposes, information about the fishery's biology and population structure is required. Hence, monthly samples of P. pelagicus were collected from the commercial catch of Hurghada landing site, Red Sea, Egypt during the period from November 2017 to October 2018. A number of 1190 specimens were measured for morphometric relationships, sex ratio, age determination using carapace width frequency, population structure, mortality rate and exploitation ratio. The study revealed that P. plagicus was targeted by trammel nets and caught by a small bottom trawler as a by-catch. Carapace width-total weight relationship showed positive allometric growth (b-value= 3.10). Higher condition factors were observed in the small individuals. Four age groups were determined and age group +I was dominant by number (60.6%). Parameters of the von Bertalanffy equation were 21.19 cm, 0.414 year-1, and -0.998 year for CW∞, K and to, respectively. The carapace width at first capture was estimated (CW50 = 8.7 mm). The mortality rates were calculated as 2.929, 1.285 and 1.644 year-1 for total, natural and fishing mortalities, respectively. The blue swimmer crab fisheries on the Red Sea is over-exploited (E= 0.65) by the trammel net. Some management measures were suggested to maintain its stock for sustainability. [ABSTRACT FROM AUTHOR]
