Abstract

The companion GL229B was recently resolved by Xuan et al. (2024) as a tight binary of two brown dwarfs (Ba and Bb) through VLTI-GRAVITY interferometry and VLT-CRIRES+ RV measurements. Here, we present Bayesian models of the interferometric and RV data in additional detail, along with an updated outer orbit of the brown dwarf pair about the primary. To create a model of the inner orbit with robust uncertainties, we apply kernel phases to the GRAVITY data to address baseline redundancy in the raw closure phases. Using parallel tempering, we constrain the binary's orbit using only VLTI-GRAVITY data, despite each epoch having low visibility-plane coverage and/or SNR. We demonstrate very agreement the VLTI-GRAVITY and CRIRES+ datasets and find that the inner binary has a period of 12.1346$\pm$0.0011 days, eccentricity of 0.2317$\pm$0.0025, and total mass of 71.0$\pm$0.4 Mjup, with Ba and Bb having masses of 37.7$\pm$1.1Mjup and 33.4$\pm$1.0Mjup respectively. With new Keck/NIRC2 astrometry, we update the outer orbit GL229B around the primary. We find a semi-major axis of 42.9+3.0-2.4AU, eccentricity of 0.736$\pm$0.014, and a total mass for B of 71.7$\pm$0.6Mjup, consistent with that derived from the inner orbit. We find a mutual inclination of 31$\pm$2.5deg, below the threshold for Kozai-Lidov oscillations. The agreement on the mass of Ba+Bb between the inner and outer orbits is an important test of our ability to model RV, astrometry, and Hipparcos-Gaia proper motion anomaly. 2. AutoStep: Locally adaptive involutive MCMC

Abstract

Many common Markov chain Monte Carlo (MCMC) kernels can be formulated using a deterministic involutive proposal with a step size parameter. Selecting an appropriate step size is often a challenging task in practice; and for complex multiscale targets, there may not be one choice of step size that works well globally. In this work, we address this problem with a novel class of involutive MCMC methods -- AutoStep MCMC -- that selects an appropriate step size at each iteration adapted to the local geometry of the target distribution. We prove that AutoStep MCMC is $\pi$-invariant and has other desirable properties under mild assumptions on the target distribution $\pi$ and involutive proposal. Empirical results examine the effect of various step size selection design choices, and show that AutoStep MCMC is competitive with state-of-the-art methods in terms of effective sample size per unit cost on a range of challenging target distributions.

3. Is Gibbs sampling faster than Hamiltonian Monte Carlo on GLMs?

Abstract

The Hamiltonian Monte Carlo (HMC) algorithm is often lauded for its ability to effectively sample from high-dimensional distributions. In this paper we challenge the presumed domination of HMC for the Bayesian analysis of GLMs. By utilizing the structure of the compute graph rather than the graphical model, we reduce the time per sweep of a full-scan Gibbs sampler from $O(d^2)$ to $O(d)$, where $d$ is the number of GLM parameters. Our simple changes to the implementation of the Gibbs sampler allow us to perform Bayesian inference on high-dimensional GLMs that are practically infeasible with traditional Gibbs sampler implementations. We empirically demonstrate a substantial increase in effective sample size per time when comparing our Gibbs algorithms to state-of-the-art HMC algorithms. While Gibbs is superior in terms of dimension scaling, neither Gibbs nor HMC dominate the other: we provide numerical and theoretical evidence that HMC retains an edge in certain circumstances thanks to its advantageous condition number scaling. Interestingly, for GLMs of fixed data size, we observe that increasing dimensionality can stabilize or even decrease condition number, shedding light on the empirical advantage of our efficient Gibbs sampler.

Abstract

Modern artificial intelligence (AI) systems are powered by foundation models. This paper presents a new set of foundation models, called Llama 3. It is a herd of language models that natively support multilinguality, coding, reasoning, and tool usage. Our largest model is a dense Transformer with 405B parameters and a context window of up to 128K tokens. This paper presents an extensive empirical evaluation of Llama 3. We find that Llama 3 delivers comparable quality to leading language models such as GPT-4 on a plethora of tasks. We publicly release Llama 3, including pre-trained and post-trained versions of the 405B parameter language model and our Llama Guard 3 model for input and output safety. The paper also presents the results of experiments in which we integrate image, video, and speech capabilities into Llama 3 via a compositional approach. We observe this approach performs competitively with the state-of-the-art on image, video, and speech recognition tasks. The resulting models are not yet being broadly released as they are still under development.

Abstract

Non-verbal signals in speech are encoded by prosody and carry information that ranges from conversation action to attitude and emotion. Despite its importance, the principles that govern prosodic structure are not yet adequately understood. This paper offers an analytical schema and a technological proof-of-concept for the categorization of prosodic signals and their association with meaning. The schema interprets surface-representations of multi-layered prosodic events. As a first step towards implementation, we present a classification process that disentangles prosodic phenomena of three orders. It relies on fine-tuning a pre-trained speech recognition model, enabling the simultaneous multi-class/multi-label detection. It generalizes over a large variety of spontaneous data, performing on a par with, or superior to, human annotation. In addition to a standardized formalization of prosody, disentangling prosodic patterns can direct a theory of communication and speech organization. A welcome by-product is an interpretation of prosody that will enhance speech- and language-related technologies.

14. autoMALA: Locally adaptive Metropolis-adjusted Langevin algorithm

Abstract

Selecting the step size for the Metropolis-adjusted Langevin algorithm (MALA) is necessary in order to obtain satisfactory performance. However, finding an adequate step size for an arbitrary target distribution can be a difficult task and even the best step size can perform poorly in specific regions of the space when the target distribution is sufficiently complex. To resolve this issue we introduce autoMALA, a new Markov chain Monte Carlo algorithm based on MALA that automatically sets its step size at each iteration based on the local geometry of the target distribution. We prove that autoMALA has the correct invariant distribution, despite continual automatic adjustments of the step size. Our experiments demonstrate that autoMALA is competitive with related state-of-the-art MCMC methods, in terms of the number of log density evaluations per effective sample, and it outperforms state-of-the-art samplers on targets with varying geometries. 15. Automatic Regenerative Simulation via Non-Reversible Simulated Tempering

Abstract

Simulated Tempering (ST) is an MCMC algorithm for complex target distributions that operates on a path between the target and a more amenable reference distribution. Crucially, if the reference enables i.i.d. sampling, ST is regenerative and can be parallelized across independent tours. However, the difficulty of tuning ST has hindered its widespread adoption. In this work, we develop a simple nonreversible ST (NRST) algorithm, a general theoretical analysis of ST, and an automated tuning procedure for ST. A core contribution that arises from the analysis is a novel performance metric -- Tour Effectiveness (TE) -- that controls the asymptotic variance of estimates from ST for bounded test functions. We use the TE to show that NRST dominates its reversible counterpart. We then develop an automated tuning procedure for NRST algorithms that targets the TE while minimizing computational cost. This procedure enables straightforward integration of NRST into existing probabilistic programming languages. We provide extensive experimental evidence that our tuning scheme improves the performance and robustness of NRST algorithms on a diverse set of probabilistic models.

Abstract

We introduce a software package, Pigeons.jl, that provides a way to leverage distributed computation to obtain samples from complicated probability distributions, such as multimodal posteriors arising in Bayesian inference and high-dimensional distributions in statistical mechanics. Pigeons.jl provides simple APIs to perform such computations single-threaded, multi-threaded, and/or distributed over thousands of MPI-communicating machines. In addition, Pigeons.jl guarantees a property that we call strong parallelism invariance: the output for a given seed is identical irrespective of the number of threads and processes, which is crucial for scientific reproducibility and software validation. We describe the key features of Pigeons.jl and the approach taken to implement a distributed and randomized algorithm that satisfies strong parallelism invariance.

Abstract

Flare frequency distributions represent a key approach to addressing one of the largest problems in solar and stellar physics: determining the mechanism that counter-intuitively heats coronae to temperatures that are orders of magnitude hotter than the corresponding photospheres. It is widely accepted that the magnetic field is responsible for the heating, but there are two competing mechanisms that could explain it: nanoflares or Alfv\'en waves. To date, neither can be directly observed. Nanoflares are, by definition, extremely small, but their aggregate energy release could represent a substantial heating mechanism, presuming they are sufficiently abundant. One way to test this presumption is via the flare frequency distribution, which describes how often flares of various energies occur. If the slope of the power law fitting the flare frequency distribution is above a critical threshold, $\alpha=2$ as established in prior literature, then there should be a sufficient abundance of nanoflares to explain coronal heating. We performed $>$600 case studies of solar flares, made possible by an unprecedented number of data analysts via three semesters of an undergraduate physics laboratory course. This allowed us to include two crucial, but nontrivial, analysis methods: pre-flare baseline subtraction and computation of the flare energy, which requires determining flare start and stop times. We aggregated the results of these analyses into a statistical study to determine that $\alpha = 1.63 \pm 0.03$. Abstract

Background: Despite vaccination, patients receiving anti-CD20 monoclonal antibodies (mAbs) for multiple sclerosis (MS) or neuromyelitis optica spectrum disorders (NMOSD) have an increased risk of developing severe or protracted COVID-19. The aim of this study was to describe the effect of COVID-19 convalescent plasma (CCP) in patients with MS or NMOSD exposed to anti-CD20 and infected by SARS-CoV-2. Methods: This French national, retrospective cohort study was conducted between November 2020 and June 2023. Patients with MS or NMOSD, under anti-CD20 mAbs, with symptomatic COVID-19 and treated by CCP were screened. Protracted COVID-19 was defined by a duration of symptoms >21 days. The primary endpoint was the overall survival 30 days after CCP administration. Results: Ninety-two patients from 34 hospitals were included, 84 (91%) with MS and 8 (9%) with NMOSD. Overall, 30-day survival was 97% (IC95%: 91-99). SARS-CoV-2 viremia was positive in 47/75 (61%) patients before CCP versus 9/59 (15%) seven days post-CCP. In the 52 patients (57%) with protracted COVID-19, the duration of symptoms before CCP was 51 [28-69] days, including fever in 75% of cases, which disappeared in 100% of patients 7 days post-CCP. Conclusions: CCP could be a therapeutic option in patients exposed to anti-CD20 mAbs for inflammatory demyelinating disease, particularly in those with protracted COVID-19.

Mas é notório que o jesuíta dedicou sua vida à causa religiosa, ou seja, à evangelização dos povos originários, o que lhe valeu o título de Apóstolo do Brasil.

BackgroundAsthma, allergic rhinitis, atopic dermatitis, and food allergy are type 2 inflammation diseases. Since the 1960s, the prevalence of those diseases has steadily increased, presumably due to the “Hygiene hypothesis” which suggests that early exposure of infants to pathogens, siblings, and environmental dust, has a protective effect against the development of allergic diseases. The COVID-19 pandemic increased environmental hygiene due to lockdowns, masks, and social distancing.ObjectiveTo compare the prevalence of allergic diseases among children born before and during the pandemic.MethodsThe Cow's Milk Early Exposure Trial prospectively followed newborns until 12-months of age using monthly survey and examined milk allergy development. Some were born before the first COVID-19 lockdown in Israel (April 2018–March 2020), and some were born during the pandemic (March 2020–May 2021). The monthly surveys included questions regarding atopic comorbidities.ResultsA total of 1,989 infants completed 12-months of follow-up. Among them, 1,086(54.5%) were diagnosed with at least one atopic disease. Among 235 infants born after the last lockdown, 162 were diagnosed with airway hyperresponsiveness (AHR)(68.9%), significantly more than in any other group. No other significant differences were found between the study groups.ConclusionsThere was no significant difference in the development of atopic comorbidities between infants born before and during the pandemic. Significantly more infants who were born after restrictions were eased were diagnosed AHR. A longer follow-up period is needed to obtain a better understanding of the influence of the COVID-19 restrictions on the development of atopic comorbidities. Abstract

Introduction Real-world data on tofacitinib’s effectiveness is limited and mainly retrospective or registry-based. We elected to conduct a pragmatic prospective study to assess the efficacy of tofacitinib for moderate to severe ulcerative colitis (UC), aiming to evaluate the ability of intestinal ultrasound (IUS) to discriminate responders vs. non-responders in real-time.Methods This pragmatic prospective clinical study included consecutive adult patients starting tofacitinib treatment for active moderate to severe UC. Patients were evaluated at baseline and after 8 weeks of tofacitinib (clinical, biomarker, endoscopy, and IUS). The primary outcome was clinical response defined by a decrease in the full Mayo score (fMS) of ≥3 at week 8. Next, we explored ultrasonographic parameters in the sigmoid colon as potential real-time classifiers to differentiate between responders and non-responders at week 8.Results Overall, 30 adult patients started tofacitinib; the median age was 26.3 years (IQR 22.5–39.8), and 50% were female. Most patients (86.6%) had left-sided or extensive colitis, 96.7% had previously failed biologic therapy, and 60% (18/30) were on oral corticosteroids at the start of tofacitinib. At week 8, clinical response (a decrease in the fMS ≥ 3) and remission (fMS ≤ 2) rates were 40% (12/30) and 20% (6/30), respectively. Biomarker response (FC < 250µg/g) and biomarker normalization (FC ≤ 100µg/g) were achieved in 47.6% (10/21) and 38.1% (8/21) of patients, respectively. Endoscopic healing (endoscopic Mayo sub-score [EMS] ≤ 1) was achieved in 33.3% (10/30) of patients. Sigmoid bowel wall normalization as assessed by IUS (sBWT ≤ 3) was achieved in 18.2% (4/22). Abstract

Summary: Background: In industrialized countries, the incidence of inflammatory bowel disease (IBD) appears stabilized. This study examined the incidence and phenotype of IBD in Northern France over a 30-year period. Methods: Including all IBD patients recorded in the EPIMAD population-based registry from 1988 to 2017 in Northern France, we described the incidence and clinical presentation of IBD according to age, sex and time. Findings: A total of 22,879 incident IBD cases were documented (59% (n = 13,445) of Crohn’s disease (CD), 38% (n = 8803) of ulcerative colitis (UC), 3% (n = 631) of IBD unclassified (IBDU)). Over the study period, incidence of IBD, CD and UC was 12.7, 7.2 and 5.1 per 105 person-years, respectively. Abstract

Research Framework: The growing contribution of inheritance to social inequality in many countries is stimulating research into how this transmission takes place within families. However, very few studies have been conducted on the subject in the Canadian context.Objectives: This research examines the extent to which Canadian families benefit from inheritance according to their social position. It also aims to study the temporal trends specific to the phenomenon, as well as the factors explaining the changes observed. Methodology: Using 2005, 2012, 2016, and 2019 data from the Survey of Financial Security, regressions were conducted to study the odds of receiving an inheritance, and its value according to household characteristics and survey year.Results: Families with higher socioeconomic status are more likely to receive an inheritance, generally of greater value. A rise in inheritance has also been observed in Canada. Changes in the age structure partly explain this, but the more significant increase observed in Quebec and among households of lower socioeconomic status indicates the influence of other factors. Conclusions: Inheritance contributes to the reproduction of economic inequalities due to its unequal distribution, and is a growing factor in Canada. The aging population explains some of the trend, but the influence of increasing rates of home ownership and house prices, as well as a change in wealth accumulation behaviours for children, may also be at play. Contribution: This article contributes to the understanding of inheritance, which has scarcely been studied in Canada. The unequal distribution of inheritance raises equality issues in opportunity, and the role of the state in mitigating its effects.

Abstract

Sex differences are widespread during neurodevelopment and play a role in neuropsychiatric conditions such as autism, which is more prevalent in males than females. In humans, males have been shown to have larger brain volumes than females with development of the hippocampus and amygdala showing prominent sex differences. Mechanistically, sex steroids and sex chromosomes drive these differences in brain development, which seem to peak during prenatal and pubertal stages. Animal models have played a crucial role in understanding sex differences, but the study of human sex differences requires an experimental model that can recapitulate complex genetic traits. To fill this gap, human induced pluripotent stem cell–derived brain organoids are now being used to study how complex genetic traits influence prenatal brain development. For example, brain organoids from individuals with autism and individuals with X chromosome–linked Rett syndrome and fragile X syndrome have revealed prenatal differences in cell proliferation, a measure of brain volume differences, and excitatory-inhibitory imbalances. Brain organoids have also revealed increased neurogenesis of excitatory neurons due to androgens. However, despite growing interest in using brain organoids, several key challenges remain that affect its validity as a model system. In this review, we discuss how sex steroids and the sex chromosomes each contribute to sex differences in brain development. Then, we examine the role of X chromosome inactivation as a factor that drives sex differences. Finally, we discuss the combined challenges of modeling X chromosome inactivation and limitations of brain organoids that need to be taken into consideration when studying sex differences.

Abstract

Background: Several adalimumab preparations are now available for patients with inflammatory bowel disease (IBD). Comparative satisfaction and tolerability are unknown. Objectives: This study investigated IBD patient satisfaction with approved adalimumab biosimilars and their originator. Design: In this cross-sectional study, we included 941 consecutive adalimumab-treated patients with IBD across 45 centres affiliated with the Groupe d’Etude Therapeutique des Affections Inflammatoires du tube Digestif who completed a satisfaction questionnaire comprising four items each rated by a 10-point scale. Methods: The differences in responses were performed using a one-way analysis of variance followed by Tukey’s honest significant difference test. Results: The most commonly used drugs at inclusion were Humira ® (436/941, 46.3%), Amgevita ® (177/941, 18.8%) and Hulio ® (105/941, 11.2%). The mean overall satisfaction rate with adalimumab was 8.5 (standard deviation 1.8).
