Quality control of MRI data prior to preprocessing is fundamental, as substandard data are known to increase variability spuriously. Currently, no automated or manual method reliably identifies subpar images, given pre-specified exclusion criteria. In this work, we propose a protocol describing how to carry out the visual assessment of T1-weighted, T2-weighted, functional, and diffusion MRI scans of the human brain with the visual reports generated by MRIQC . The protocol describes how to execute the software on all the images of the input dataset using typical research settings (i.e., a high-performance computing cluster). We then describe how to screen the visual reports generated with MRIQC to identify artifacts and potential quality issues and annotate the latter with the "rating widget" ─ a utility that enables rapid annotation and minimizes bookkeeping errors. Integrating proper quality control checks on the unprocessed data is fundamental to producing reliable statistical results and crucial to identifying faults in the scanning settings, preempting the acquisition of large datasets with persistent artifacts that should have been addressed as they emerged.

Dynamic Functional Connectivity (dFC) is the study of the dynamic patterns of interaction that characterise brain function. Numerous numerical methods are available to compute and analyse dFC from high-dimensional data. In fMRI, a number of them rely on the computation of the instantaneous Phase Alignment (iPA) matrix (also known as instantaneous Phase Locking). Their limitations are the high computational cost and the concomitant need to introduce approximations with ensuing information loss. Here, we introduce the analytical decomposition of the iPA. This has two advantages. Firstly, we achieve an up to 1000-fold reduction in computing time without information loss. Secondly, we can formally introduce two alternative approaches to the analysis of the resulting time-varying instantaneous connectivity patterns, Discrete and Continuous EiDA (Eigenvector Dynamic Analysis), and a related set of metrics to quantify the total amount of instantaneous connectivity, drawn from dynamical systems and information theory. We applied EiDA to a dataset from 48 rats that underwent functional magnetic resonance imaging (fMRI) at four stages during a longitudinal study of ageing. Using EiDA, we found that the metrics we introduce provided robust markers of ageing with decreases in total connectivity and metastability, and an increase in informational complexity over the life span. This suggests that ageing reduces the available functional repertoire that is postulated to support cognitive functions and overt behaviours, slows down the exploration of this reduced repertoire, and decreases the coherence of its structure. In summary, EiDA is a method to extract lossless connectivity information that requires significantly less computational time, and provides robust and analytically principled metrics for brain dynamics. Methylene Blue (MB) is a brain-penetrating drug with putative neuroprotective, antioxidant and metabolic enhancing effects. In vitro studies suggest that MB enhances mitochondrial complexes activity. However, no study has directly assessed the metabolic effects of MB in the human brain. We used in vivo neuroimaging to measure the effect of MB on cerebral blood flow (CBF) and brain metabolism in humans and in rats. Two doses of MB (0.5 and 1 mg/kg in humans; 2 and 4 mg/kg in rats; iv) induced reductions in global cerebral blood flow (CBF) in humans (F (1.74, 12.17) 5.82, p = 0.02) and rats (F (1,5) 26.04, p = 0.0038). Human cerebral metabolic rate of oxygen (CMRO 2 ) was also significantly reduced (F (1.26, 8.84) 8.01, p = 0.016), as was the rat cerebral metabolic rate of glucose (CMRglu) (t = 2.6 (16) p = 0.018). This was contrary to our hypothesis that MB will increase CBF and energy metrics. Nevertheless, our results were reproducible across species and dose dependent. One possible explanation is that the concentrations used, although clinically relevant, reflect MB's hormetic effects, i.e., higher concentrations produce inhibitory rather than augmentation effects on metabolism. The implementation of adequate quality assessment (QA) and quality control (QC) protocols within the magnetic resonance imaging (MRI) research workflow is resource- and time-consuming and even more so is their execution. As a result, QA/QC practices highly vary across laboratories and "MRI schools", ranging from highly specialized knowledge spots to environments where QA/QC is considered overly onerous and costly despite evidence showing that below-standard data increase the false positive and false negative rates of the final results. Here, we demonstrate a protocol based on the visual assessment of images one-by-one with reports generated by MRIQC and fMRIPrep, for the QC of data in functional (blood-oxygen dependent-level; BOLD) MRI analyses. We particularize the proposed, open-ended scope of application to whole-brain voxel-wise analyses of BOLD to correspondingly enumerate and define the exclusion criteria applied at the QC checkpoints. We apply our protocol on a composite dataset ( n = 181 subjects) drawn from open fMRI studies, resulting in the exclusion of 97% of the data (176 subjects). This high exclusion rate was expected because subjects were selected to showcase artifacts. We describe the artifacts and defects more commonly found in the dataset that justified exclusion. Malfunctions of oxygen metabolism are suspected to play a key role in a number of neurological and psychiatric disorders, but this hypothesis cannot be properly investigated without an in-vivo non-invasive measurement of brain oxygen consumption. We present a new way to measure the Cerebral Metabolic Rate of Oxygen (CMRO 2 ) by combining two existing magnetic resonance imaging techniques, namely arterial spin-labelling and oxygen extraction fraction mapping.
