Abstract: A new and detailed measurement of the cross section for hard exclusive neutral-pion muoproduction on the proton was performed in a wide kinematic region, with the photon virtuality $Q^2$ ranging from 1 to 8 (GeV/$c$)$^{\rm\, 2}$ and the Bjorken variable $x_{\rm Bj}$ ranging from 0.02 to 0.45. The data were collected at COMPASS at CERN using 160 GeV/$c$ longitudinally polarised $\mu^+$ and $\mu^-$ beams scattering off a 2.5 m long liquid hydrogen target. From the average of the measured $\mu^+$ and $\mu^-$ cross sections, the virtual-photon--proton cross section is determined as a function of the squared four-momentum transfer between the initial and final state proton in the range 0.08 (GeV/$c$)$^{\rm\, 2}$ $< |t| <$ 0.64 (GeV/$c$)$^{\rm\, 2}$. From its angular distribution, the combined contribution of transversely and longitudinally polarised photons are determined, as well as transverse--transverse and longitudinal--transverse interference contributions. They are studied as functions of four-momentum transfer $|t|$, photon virtuality $Q^2$ and virtual-photon energy $\nu$. The longitudinal--transverse interference contribution is found to be compatible with zero. The significant transverse--transverse interference contribution reveals the existence of a dominant contribution by transversely polarized photons. This provides clear experimental evidence for the chiral-odd GPD $\overline{E}_T$. In addition, the existence of a non-negligible contribution of longitudinally polarized photons is suggested by the $|t|$-dependence of the cross section at $x_{\rm Bj} < $ 0.1 . Altogether, these results provide valuable input for future modelling of GPDs and thus of cross sections for exclusive pseudo-scalar meson production. Furthermore, they can be expected to facilitate the study of next-to-leading order corrections and higher-twist contributions.

Abstract: The multiplicities of positive and negative pions, kaons and unidentified hadrons produced in deep-inelastic scattering are measured in bins of the Bjorken scaling variable $x$, the relative virtual-photon energy $y$ and the fraction of the virtual-photon energy transferred to the final-state hadron $z$. Data were obtained by the COMPASS Collaboration using a 160 GeV muon beam of both electric charges and a liquid hydrogen target. These measurements cover the kinematic domain with photon virtuality $Q^2 > 1$ (GeV/$c)^2$, $0.004 < x < 0.4$, $0.1 < y < 0.7$ and $0.2 < z < 0.85$, in accordance with the kinematic domain used in earlier published COMPASS multiplicity measurements with an isoscalar target. The calculation of radiative corrections was improved by using the Monte Carlo generator DJANGOH, which results in up to 12\% larger corrections in the low-$x$ region., Comment: 19 pages, 29 figures

Abstract: New results are presented on a high-statistics measurement of Collins and Sivers asymmetries of charged hadrons produced in deep inelastic scattering of muons on a transversely polarised $^6$LiD target. The data were taken in 2022 with the COMPASS spectrometer using the 160 \gevv\ muon beam at CERN, balancing the existing data on transversely polarised proton targets. The first results from about two-thirds of the new data have total uncertainties smaller by up to a factor of three compared to the previous deuteron measurements. Using all the COMPASS proton and deuteron results, both the transversity and the Sivers distribution functions of the $u$ and $d$ quark, as well as the tensor charge in the measured $x$-range are extracted. In particular, the accuracy of the $d$ quark results is significantly improved.

Abstract: The COMPASS Collaboration performed measurements of the Drell-Yan process in 2015 and 2018 using a 190 GeV/c $\pi^{-}$ beam impinging on a transversely polarised ammonia target. Combining the data of both years, we present final results on the amplitudes of the five azimuthal modulations in the dimuon production cross section. Three of these transverse-spin-dependent azimuthal asymmetries (TSAs) probe the nucleon leading-twist Sivers, transversity, and pretzelosity transverse-momentum dependent (TMD) parton distribution functions (PDFs). The other two are induced by subleading effects. These TSAs provide unique new inputs for the study of the nucleon TMD PDFs and their universality properties. In particular, the Sivers TSA observed in this measurement is consistent with the fundamental QCD prediction of a sign change of naive time-reversal-odd TMD PDFs when comparing the Drell-Yan process with semi-inclusive measurements of deep inelastic scattering. Also, within the context of model predictions, the observed transversity TSA is consistent with the expectation of a sign change for the Boer-Mulders function.

Abstract: Abstract Natural history museum collections harbour a record of wild species from the past centuries, providing a unique opportunity to study animals as well as their infectious agents. Thousands of great ape specimens are kept in these collections, and could become an important resource for studying the evolution of DNA viruses. Their genetic material is likely to be preserved in dry museum specimens, as reported previously for monkeypox virus genomes from historical orangutan specimens. Here, we screened 209 great ape museum specimens for 99 different DNA viruses, using hybridization capture coupled with short-read high-throughput sequencing. We determined the presence of multiple viruses within this dataset from historical specimens and obtained several near-complete viral genomes. In particular, we report high-coverage (> 18-fold) hepatitis B virus genomes from one gorilla and two chimpanzee individuals, which are phylogenetically placed within clades infecting the respective host species.

Abstract: Archaic admixture has had a substantial impact on human evolution with multiple events across different clades, including from extinct hominins such as Neanderthals and Denisovans into modern humans. In great apes, archaic admixture has been identified in chimpanzees and bonobos but the possibility of such events has not been explored in other species. Here, we address this question using high-coverage whole-genome sequences from all four extant gorilla subspecies, including six newly sequenced eastern gorillas from previously unsampled geographic regions. Using approximate Bayesian computation with neural networks to model the demographic history of gorillas, we find a signature of admixture from an archaic 'ghost' lineage into the common ancestor of eastern gorillas but not western gorillas. We infer that up to 3% of the genome of these individuals is introgressed from an archaic lineage that diverged more than 3 million years ago from the common ancestor of all extant gorillas. This introgression event took place before the split of mountain and eastern lowland gorillas, probably more than 40 thousand years ago and may have influenced perception of bitter taste in eastern gorillas. When comparing the introgression landscapes of gorillas, humans and bonobos, we find a consistent depletion of introgressed fragments on the X chromosome across these species. However, depletion in protein-coding content is not detectable in eastern gorillas, possibly as a consequence of stronger genetic drift in this species.

Abstract: The production of vector mesons in deep inelastic scattering is an interesting yet scarsely explored channel to study the transverse spin structure of the nucleon and the related phenomena. The COMPASS collaboration has performed the first measurement of the Collins and Sivers asymmetries for inclusively produced $\rho^0$ mesons. The analysis is based on the data set collected in deep inelastic scattering in $2010$ using a $160\,\,\rm{GeV}/c$ $\mu^+$ beam impinging on a transversely polarized $\rm{NH}_3$ target. The $\rho^{0}$ mesons are selected from oppositely charged hadron pairs, and the asymmetries are extracted as a function of the Bjorken-$x$ variable, the transverse momentum of the pair and the fraction of the energy $z$ carried by the pair. Indications for positive Collins and Sivers asymmetries are observed.

Abstract: We report on a measurement of Spin Density Matrix Elements (SDMEs) in hard exclusive $\rho ^0$ meson muoproduction at COMPASS using 160~GeV/$c$ polarised $ \mu ^{+}$ and $ \mu ^{-}$ beams impinging on a liquid hydrogen target. The measurement covers the kinematic range 5.0~GeV/$c^2$ $< W <$ 17.0~GeV/$c^2$, 1.0 (GeV/$c$)$^2$ $< Q^2 <$ 10.0 (GeV/$c$)$^2$ and 0.01 (GeV/$c$)$^2$ $< p_{\rm{T}}^2 <$ 0.5 (GeV/$c$)$^2$. Here, $W$ denotes the mass of the final hadronic system, $Q^2$ the virtuality of the exchanged photon, and $p_{\rm{T}}$ the transverse momentum of the $\rho ^0$ meson with respect to the virtual-photon direction. The measured non-zero SDMEs for the transitions of transversely polarised virtual photons to longitudinally polarised vector mesons ($\gamma^*_T \to V^{ }_L$) indicate a violation of $s$-channel helicity conservation. Additionally, we observe a dominant contribution of natural-parity-exchange transitions and a very small contribution of unnatural-parity-exchange transitions, which is compatible with zero within experimental uncertainties. The results provide important input for modelling Generalised Parton Distributions (GPDs). In particular, they may allow one to evaluate in a model-dependent way the role of parton helicity-flip GPDs in exclusive $\rho ^0$ production.

Abstract: We present the study of the production of double $J/\psi$ mesons using COMPASS data collected with a 190 GeV/$c$ $\pi^-$ beam scattering off NH$_{3}$, Al and W targets. Kinematic distributions of the collected double $J/\psi$ events are analysed, and the double $J/\psi$ production cross section is estimated for each of the COMPASS targets. The results are compared to predictions from single- and double-parton scattering models as well as the pion intrinsic charm and the tetraquark exotic resonance hypotheses. It is demonstrated that the single parton scattering production mechanism gives the dominant contribution that is sufficient to describe the data. An upper limit on the double intrinsic charm content of pion is evaluated. No significant signatures that could be associated with exotic tetraquarks are found in the double $J/\psi$ mass spectrum., Comment: 12 pages, 4 figures

Abstract: A set of measurements of azimuthal asymmetries in the production of pairs of identified hadrons in deep-inelastic scattering of muons on transversely polarised 6LiD (deuteron) and NH3 (proton) targets is presented. All available data collected in the years 2003–2004 and 2007/2010 with the COMPASS spectrometer using a muon beam of 160GeV/c at the CERN SPS were analysed. The asymmetries provide access to the transversity distribution functions via a fragmentation function that in principle may be independently obtained from e+e− annihilation data. Results are presented, discussed and compared to existing measurements as well as to model predictions. Asymmetries of π+π− pairs measured with the proton target as a function of the Bjorken scaling variable are sizeable in the range x>0.032, indicating non-vanishing transversity distribution and di-hadron interference fragmentation functions. As already pointed out by several authors, the small asymmetries of π+π− measured on the 6LiD target can be interpreted as indication for a cancellation of u and d-quark transversity distributions.

Abstract: The production of vector mesons in deep inelastic scattering is an interesting yet scarcely explored channel to study the transverse spin structure of the nucleon and the spin-dependence of fragmentation. The COMPASS collaboration has performed the first measurement of the Collins and Sivers asymmetries for inclusively produced ρ0 mesons. The analysis is based on the data set collected in deep inelastic scattering in 2010 using a 160GeV/c μ+ beam impinging on a transversely polarized NH3 target. The ρ0 mesons are selected from oppositely charged hadron pairs, and the asymmetries are extracted as a function of the Bjorken-x variable, the transverse momentum of the pair and the fraction of the energy z carried by the pair. Indications for positive Collins and Sivers asymmetries are observed.

Abstract: We present the study of the production of double J/ψ mesons using COMPASS data collected with a 190 GeV/c π− beam scattering off NH3, Al and W targets. Kinematic distributions of the collected double J/ψ events are analysed, and the double J/ψ production cross section is estimated for each of the COMPASS targets. The NH3 results are compared to predictions from single- and double-parton scattering models as well as the pion intrinsic charm and the tetraquark exotic resonance hypotheses. It is demonstrated that the single parton scattering production mechanism gives the dominant contribution that is sufficient to describe the data. An upper limit on the double intrinsic charm content of the pion is evaluated. No significant signatures that could be associated with exotic tetraquarks are found in the double J/ψ mass spectrum.

Abstract: In population genetics, the emergence of large-scale genomic data for various species and populations has provided new opportunities to understand the evolutionary forces that drive genetic diversity using statistical inference. However, the era of population genomics presents new challenges in analysing the massive amounts of genomes and variants. Deep learning has demonstrated state-of-the-art performance for numerous applications involving large-scale data. Recently, deep learning approaches have gained popularity in population genetics; facilitated by the advent of massive genomic data sets, powerful computational hardware and complex deep learning architectures, they have been used to identify population structure, infer demographic history and investigate natural selection. Here, we introduce common deep learning architectures and provide comprehensive guidelines for implementing deep learning models for population genetic inference. We also discuss current challenges and future directions for applying deep learning in population genetics, focusing on efficiency, robustness and interpretability.

Abstract: Based on the observation of sizeable target-transverse-spin asymmetries in single-hadron and hadron-pair production in Semi-Inclusive measurements of Deep Inelastic Scattering (SIDIS), the chiral-odd transversity quark distribution functions h1q are nowadays well established. Several possible channels to access these functions were originally proposed. One candidate is the measurement of the polarisation of Λ hyperons produced in SIDIS off transversely polarised nucleons, where the transverse polarisation of the struck quark might be transferred to the final-state hyperon. In this article, we present the COMPASS results on the transversity-induced polarisation of Λ and Λ¯ hyperons produced in SIDIS off transversely polarised protons. Within the experimental uncertainties, no significant deviation from zero was observed. The results are discussed in the context of different models taking into account previous experimental results on h1u and h1d.

Abstract: The production of vector mesons in deep inelastic scattering is an interesting yet scarcely explored channel to study the transverse spin structure of the nucleon and the spin-dependence of fragmentation. The COMPASS collaboration has performed the first measurement of the Collins and Sivers asymmetries for inclusively produced ρ0 mesons. The analysis is based on the data set collected in deep inelastic scattering in 2010 using a 160GeV/c μ+ beam impinging on a transversely polarized NH3 target. The ρ0 mesons are selected from oppositely charged hadron pairs, and the asymmetries are extracted as a function of the Bjorken-x variable, the transverse momentum of the pair and the fraction of the energy z carried by the pair. Indications for positive Collins and Sivers asymmetries are observed.

Abstract: Archaic admixture has had a substantial impact on human evolution with multiple events across different clades, including from extinct hominins such as Neanderthals and Denisovans into modern humans. In great apes, archaic admixture has been identified in chimpanzees and bonobos but the possibility of such events has not been explored in other species. Here, we address this question using high-coverage whole-genome sequences from all four extant gorilla subspecies, including six newly sequenced eastern gorillas from previously unsampled geographic regions. Using approximate Bayesian computation with neural networks to model the demographic history of gorillas, we find a signature of admixture from an archaic ‘ghost’ lineage into the common ancestor of eastern gorillas but not western gorillas. We infer that up to 3% of the genome of these individuals is introgressed from an archaic lineage that diverged more than 3 million years ago from the common ancestor of all extant gorillas. This introgression event took place before the split of mountain and eastern lowland gorillas, probably more than 40 thousand years ago and may have influenced perception of bitter taste in eastern gorillas. When comparing the introgression landscapes of gorillas, humans and bonobos, we find a consistent depletion of introgressed fragments on the X chromosome across these species. However, depletion in protein-coding content is not detectable in eastern gorillas, possibly as a consequence of stronger genetic drift in this species.

Abstract: The production of vector mesons in deep inelastic scattering is an interesting yet scarsely explored channel to study the transverse spin structure of the nucleon and the related phenomena. The COMPASS collaboration has performed the first measurement of the Collins and Sivers asymmetries for inclusively produced $\rho^0$ mesons. The analysis is based on the data set collected in deep inelastic scattering in $2010$ using a $160\,\,\rm{GeV}/c$ $\mu^+$ beam impinging on a transversely polarized $\rm{NH}_3$ target. The $\rho^{0}$ mesons are selected from oppositely charged hadron pairs, and the asymmetries are extracted as a function of the Bjorken-$x$ variable, the transverse momentum of the pair and the fraction of the energy $z$ carried by the pair. Indications for positive Collins and Sivers asymmetries are observed. Abstract: Based on the observation of sizeable target-transverse-spin asymmetries in single-hadron and hadron-pair production in Semi-Inclusive measurements of Deep Inelastic Scattering (SIDIS), the chiral-odd transversity quark distribution functions $h_1^q$ are nowadays well established. Several possible channels to access these functions were originally proposed. One candidate is the measurement of the polarisation of $\Lambda$ hyperons produced in SIDIS off transversely polarised nucleons, where the transverse polarisation of the struck quark might be transferred to the final-state hyperon. In this article, we present the COMPASS results on the transversity-induced polarisation of $\Lambda$ and $\bar{\Lambda}$ hyperons produced in SIDIS off transversely polarised protons. Within the experimental uncertainties, no significant deviation from zero was observed. The results are discussed in the context of different models taking into account previous experimental results on $h_1^u$ and $h_1^d$., Comment: 18 pages, 6 figures

Abstract: We study the spin-exotic J(PC)=1(-+) amplitude in single-diffractive dissociation of 190 GeV/c pions into pi(-)pi(-)pi(+) using a hydrogen target and confirm the pi(1)(1600) -> rho(770)pi amplitude, which interferes with a nonresonant 1(-+) amplitude. We demonstrate that conflicting conclusions from previous studies on these amplitudes can be attributed to different analysis models and different treatment of the dependence of the amplitudes on the squared four-momentum transfer and we thus reconcile these experimental findings. We study the nonresonant contributions to the pi(-)pi(-)pi(+) final state using pseudodata generated on the basis of a Deck model. Subjecting pseudodata and real data to the same partial-wave analysis, we find good agreement concerning the spectral shape and its dependence on the squared four-momentum transfer for the J(PC)=1(-+) amplitude and also for amplitudes with other J(PC) quantum numbers. We investigate for the first time the amplitude of the pi(-)pi(+) subsystem with J(PC)=1(--) in the 3 pi amplitude with J(PC)=1(-+) employing the novel freed-isobar analysis scheme. We reveal this pi(-)pi(+) amplitude to be dominated by the rho(770) for both the pi(1)(1600) and the nonresonant contribution. These findings largely confirm the underlying assumptions for the isobar model used in all previous partial-wave analyses addressing the J(PC)=1(-+) amplitude.

Abstract: We analyze dog genotypes (i.e., positions of dog DNA sequences that often vary between different dogs) in order to predict the corresponding phenotypes (i.e., unique observed characteristics). More specifically, given chromosome data from a dog, we aim to predict the breed, height, and weight. We explore a variety of linear and non-linear classification and regression techniques to accomplish these three tasks. We also investigate the use of a neural network (both in linear and non-linear modes) for breed classification and compare the performance to traditional statistical methods. We show that linear methods generally outperform or match the performance of non-linear methods for breed classification. However, we show that the reverse is true for height and weight regression. Finally, we evaluate the results of all of these methods based on the number of input features used in the analysis. We conduct experiments using different fractions of the full genomic sequences, resulting in input sequences ranging from 20 SNPs to ~200k SNPs. In doing so, we explore the impact of using a very limited number of SNPs for prediction. Our experiments demonstrate that these phenotypes in dogs can be predicted with as few as 0.5% of randomly selected SNPs (i.e., 992 SNPs) and that dog breeds can be classified with 50% balanced accuracy with as few as 0.02% SNPs (i.e., 40 SNPs). © 2022 IEEE., Peer Reviewed, Postprint (published version)

Abstract: We study the spin-exotic JPC=1−+ amplitude in single-diffractive dissociation of 190 GeV/c pions into π−π−π+ using a hydrogen target and confirm the π1(1600)→ρ(770)π amplitude, which interferes with a nonresonant 1−+ amplitude. We demonstrate that conflicting conclusions from previous studies on these amplitudes can be attributed to different analysis models and different treatment of the dependence of the amplitudes on the squared four-momentum transfer and we thus reconcile these experimental findings. We study the nonresonant contributions to the π−π−π+ final state using pseudodata generated on the basis of a Deck model. Subjecting pseudodata and real data to the same partial-wave analysis, we find good agreement concerning the spectral shape and its dependence on the squared four-momentum transfer for the JPC=1−+ amplitude and also for amplitudes with other JPC quantum numbers. We investigate for the first time the amplitude of the π−π+ subsystem with JPC=1−− in the 3π amplitude with JPC=1−+ employing the novel freed-isobar analysis scheme. We reveal this π−π+ amplitude to be dominated by the ρ(770) for both the π1(1600) and the nonresonant contribution. These findings largely confirm the underlying assumptions for the isobar model used in all previous partial-wave analyses addressing the JPC=1−+ amplitude.

Abstract: New results are presented on a high-statistics measurement of Collins and Sivers asymmetries of charged hadrons produced in deep inelastic scattering of muons on a transversely polarized ^{6}LiD target. The data were taken in 2022 with the COMPASS spectrometer using the 160 GeV muon beam at CERN, statistically balancing the existing data on transversely polarized proton targets. The first results from about two-thirds of the new data have total uncertainties smaller by up to a factor of three compared to the previous deuteron measurements. Using all the COMPASS proton and deuteron results, both the transversity and the Sivers distribution functions of the u and d quark, as well as the tensor charge in the measured x range are extracted. In particular, the accuracy of the d quark results is significantly improved.

Abstract: The COMPASS Collaboration performed measurements of the Drell-Yan process in 2015 and 2018 using a 190 GeV/c π^{-} beam impinging on a transversely polarized ammonia target. Combining the data of both years, we present final results on the amplitudes of five azimuthal modulations, which correspond to transverse-spin-dependent azimuthal asymmetries (TSAs) in the dimuon production cross section. Three of them probe the nucleon leading-twist Sivers, transversity, and pretzelosity transverse-momentum dependent (TMD) parton distribution functions (PDFs). The other two are induced by subleading effects. These TSAs provide unique new inputs for the study of the nucleon TMD PDFs and their universality properties. In particular, the Sivers TSA observed in this measurement is consistent with the fundamental QCD prediction of a sign change of naive time-reversal-odd TMD PDFs when comparing the Drell-Yan process with deep inelastic scattering. Also, within the context of model predictions, the observed transversity TSA is consistent with the expectation of a sign change for the Boer-Mulders function.

39. Predicting Dog Phenotypes from Genotypes.

Abstract: We analyze dog genotypes (i.e., positions of dog DNA sequences that often vary between different dogs) in order to predict the corresponding phenotypes (i.e., unique observed characteristics). More specifically, given chromosome data from a dog, we aim to predict the breed, height, and weight. We explore a variety of linear and non-linear classification and regression techniques to accomplish these three tasks. We also investigate the use of a neural network (both in linear and non-linear modes) for breed classification and compare the performance to traditional statistical methods. We show that linear methods generally outperform or match the performance of non-linear methods for breed classification. However, we show that the reverse is true for height and weight regression. Finally, we evaluate the results of all of these methods based on the number of input features used in the analysis. We conduct experiments using different fractions of the full genomic sequences, resulting in input sequences ranging from 20 SNPs to ∼200k SNPs. In doing so, we explore the impact of using a very limited number of SNPs for prediction. Our experiments demonstrate that these phenotypes in dogs can be predicted with as few as 0.5% of randomly selected SNPs (i.e., 992 SNPs) and that dog breeds can be classified with 50% balanced accuracy with as few as 0.02% SNPs (i.e., 40 SNPs).
