A biocatalyst has been developed for application in the simultaneous isomerization and fermentation (SIF) of xylose, which could enable operation in repeated batches and the use of xylose from biomass hemicellulose for the production of second-generation (2G) ethanol. To this end, the enzyme xylose isomerase (XI) was immobilized on eleven different supports (based on chitosan, modified silica, agarose and magnetic supports) to obtain a derivative that is stable under process conditions and easy to recover from the fermented medium for future industrial application in biorefineries. Immobilization was performed with 5 mg/gsupport, with a support-to-suspension ratio of 1:20. Phosphate (pH 7.0) and carbonate–bicarbonate (pH 10.05) buffer were used for uni-point and multi-point immobilization, respectively. Among the immobilized enzymes, the magnetic microparticle Captura N exhibited the best immobilization parameters (67% recovered activity and half-life of 10 h at 80 °C), in addition to its magnetic properties, which facilitates purification. Although economically promising, chitosan-based supports did not enhance enzyme stability. Xylose isomerase (XI), also known as glucose isomerase, is an aldose isomerase that converts D-glucose to D-fructose and D-xylose to D-xylulose. This enzyme is widely used in the production of high-fructose corn syrup and bioethanol. Enhancing the efficiency of XI is critical for its use in industrial applications. To improve the enzymatic efficiency of XI in the desired reaction environment, various protein engineering studies have used rational engineering and directed evolution. This review introduces the molecular features and structural studies of XI. Additionally, it provides a structural analysis of the functional characteristics of the engineering sites discovered through biochemical and computational experiments in engineered XI research. Saccharomyces cerevisiae cannot assimilate xylose, second to glucose derived from lignocellulosic biomass. Here, the engineered S. cerevisiae strains INVSc-XI and INVSc-XI/XT were constructed using xylA and Xltr1p to co-utilize xylose and glucose, achieving economic viability and sustainable production of fuels. The xylose utilization rate of INVSc-XI/XT was 2.3-fold higher than that of INVSc-XI, indicating that overexpressing Xltr1p could further enhance xylose utilization. In mixed sugar media, a small amount of glucose enhanced the consumption of xylose by INVSc-XI/XT. Transcriptome analysis showed that glucose increased the upregulation of acetate of coenzyme A synthetase (ACS), alcohol dehydrogenase (ADH), and transketolase (TKL) gene expression in INVSc-XI/XT, further promoting xylose utilization and ethanol yield. The highest ethanol titer of 2.91 g/L with a yield of 0.29 g/g at 96 h by INVSc-XI/XT was 56.9% and 63.0% of the theoretical ethanol yield from glucose and xylose, respectively. These results showed overexpression of xylA and Xltr1p is a promising strategy for improving xylose and glucose conversion to ethanol. Although the ability of strain INVSc-XI/XT to produce ethanol was not very satisfactory, glucose was discovered to influence xylose utilization in strain INVSc-XI/XT. Altering the glucose concentration is a promising strategy to improve the xylose and glucose co-utilization. Metal cofactors are essential for catalysis and enable countless conversions in nature. Interestingly, the metal cofactor is not always static but mobile with movements of more than 4 Å. These movements of the metal can have different functions. In the case of the xylose isomerase and medium-chain dehydrogenases, it clearly serves a catalytic purpose. The metal cofactor moves during substrate activation and even during the catalytic turnover. On the other hand, in class II aldolases, the enzymes display resting states and active states depending on the movement of the catalytic metal cofactor. This movement is caused by substrate docking, causing the metal cofactor to take the position essential for catalysis. As these metal movements are found in structurally and mechanistically unrelated enzymes, it has to be expected that this metal movement is more common than currently perceived. SavXI containing TIM barrel and extended α-helix domains formed the tetrameric assembly. The two metal-binding sites and their coordinating residues showed diverse conformations, providing the structural flexibility of the active site of SavXI. The structural comparison of SavXI and XI homologs exhibited unique metal-binding sites and conformations of the C-terminal α-helix domain. Abstract Background Over the last decades, many strategies to procure and improve xylose consumption in Saccharomyces cerevisiae have been reported. This includes the introduction of efficient xylose-assimilating enzymes, the improvement of xylose transport, or the alteration of the sugar signaling response. However, different strain backgrounds are often used, making it difficult to determine if the findings are transferrable both to other xylose-consuming strains and to other xylose-assimilation pathways. For example, the influence of anomerization rates between α- and β-xylopyranose in pathway optimization and sugar sensing is relatively unexplored. Results In this study, we tested the effect of expressing a xylose epimerase in S. cerevisiae strains carrying different xylose-consuming routes. First, XIs originating from three different species in isogenic S. cerevisiae strains were tested and the XI from Lachnoclostridium phytofermentans was found to give the best performance. The benefit of increasing the anomerization rate of xylose by adding a xylose epimerase to the XI strains was confirmed, as higher biomass formation and faster xylose consumption were obtained. However, the impact of xylose epimerase was XI-dependent, indicating that anomer preference may differ from enzyme to enzyme. The addition of the xylose epimerase in xylose reductase/xylitol dehydrogenase (XR/XDH)-carrying strains gave no improvement in xylose assimilation, suggesting that the XR from Spathaspora passalidarum had no anomer preference, in contrast to other reported XRs. The reduction in accumulated xylitol that was observed when the xylose epimerase was added may be associated with the upregulation of genes encoding endogenous aldose reductases which could be affected by the anomerization rate. Finally, xylose epimerase addition did not affect the sugar signaling, whereas the type of xylose pathway (XI vs. XR/XDH) did. Conclusions Although xylose anomer specificity is often overlooked, the addition of xylose epimerase should be considered as a key engineering step, especially when using the best-performing XI enzyme from L. phytofermentans. Additional research into the binding mechanism of xylose is needed to elucidate the enzyme-specific effect and decrease in xylitol accumulation. Finally, the differences in sugar signaling responses between XI and XR/XDH strains indicate that either the redox balance or the growth rate impacts the SNF1/Mig1p sensing pathway.

Glucose isomerase (GI) is extensively used in the food industry for production of high-fructose corn syrup and for the production of biofuels and other renewable chemicals. Structure-based studies on GI inhibitors are important for improving its efficiency in industrial applications. Here, we report the subatomic crystal structure of Streptomyces rubiginosus GI (SruGI) complexed with its inhibitor, xylitol, at 0.99 Å resolution. Electron density map and temperature factor analysis showed partial binding of xylitol to the M1 metal binding site of SruGI, providing two different conformations of the metal binding site and the substrate binding channel. The xylitol molecule induced a conformational change in the M2 metal ion-interacting Asp255 residue, which subsequently led to a conformational change in the side chain of Asp181 residue. This led to the positional shift of Pro25 by 1.71 Å and side chain rotation of Phe26 by 21°, where located on the neighboring protomer in tetrameric SruGI. The conformation change of these two residues affect the size of the substrate-binding channel of GI. Therefore, xylitol binding to M1 site of SruGI induces not only a conformational changes of the metal-binding site, but also conformational change of substrate-binding channel of the tetrameric SruGI. It has a broad range of industrial applications in the food and pharmaceutical sectors, particularly in the production of the sweetener high fructose corn syrup (HFCS). It is one of the most widely used industrial enzymes after protease. Taking this into consideration, four bacterial XI sources were selected based on growth temperature, i.e., psychrophile, mesophile, thermophile, and hyperthermophile, for analyzing Xylose Isomerase’s structure-function characteristics. It was found that thermophilic XI was structurally less stable than mesophilic and hyperthermophilic XI, whereas structural plasticity ran opposite towards mesophiles. The interaction of xylose isomerase (XI) with two ligands, namely Amino-2-Hydroxymethyl-Propane-1,3-Diol and (4R)-2-Methylpentane-2,4- Diol, was also studied. Mesophilic XI demonstrated better binding affinity with structurally stabilizing amino acids (Ala, Asp, Gly, Leu, and Arg). In comparison, Thermophilic XI showed nearly similar binding affinity with both Amino-2-Hydroxymethyl-Propane-1,3-Diol and (4R)-2-Methylpentane-2,4-Diol. The results of this investigation suggest that thermophilic XI, followed by mesophilic XI, would be the most appropriate for establishing process stability and sustainability in the food industry.

Citrus canker, caused by the bacterium Xanthomonas citri (Xcc), is one of the most devastating diseases for the citrus industry. Xylose is a constituent of the cell wall of plants, and the ability of Xcc to use this carbohydrate may play a role in virulence. Xcc has two genes codifying for xylose isomerase (XI), a bifunctional enzyme that interconverts D-xylose into D-xylulose and D-glucose into D-fructose. The aim of this work was to investigate the functional role of the two putative XI ORFs, XAC1776 (xylA1) and XAC4225 (xylA2), in Xcc pathogenicity. XI-coding genes of Xcc were deleted, and the single mutants (XccΔxylA1 or XccΔxylA2) or the double mutant (XccΔxylA1ΔxylA2) remained viable. The deletion of one or both XI genes (xylA1 and/or xylA2) increased the aggressiveness of the mutants, causing disease symptoms. RT-qPCR analysis of wild strain and xylA deletion mutants grown in vivo and in vitro revealed that the highest expression level of hrpX and xylR was observed in vivo for the double mutant. The results indicate that XI depletion increases the expression of the hrp regulatory genes in Xcc. We concluded that the intracellular accumulation of xylose enhances Xcc virulence. Xylose isomerase (XI) pathway has been widely employed to enable Saccharomyces cerevisiae to convert xylose and glucose into commercially feasible lignocellulosic ethanol products. Nevertheless, studies about the effect of different promoters to the expression of xyl A are lacking. Therefore, five strains with ADH1 , GAPDH , PDC1 , PGK , TEF1 promoters were constructed. Among them, S. cerevisiae INV Sc1 /pHM368-P ADH 1 - xyl A generated with xyl A driven by ADH 1 promoter displayed the highest xylose utilization rate (approximately 19.98 %) using xylose as the only carbon source. With 4 g/L glucose and 10 g/L xylose as the carbon sources, the xylose utilization rate was 60.04 %. Moreover, the utilization rate increased to 64.04 % with fermentation temperature elevated from 28 °C to 30 °C and reached 83.09 % with peptone and yeast extract as the nitrogen sources. The ethanol titer reached 1.74 g/L with a yield of 0.38 g/g sugar under this condition. In Comparison with direct fermentation, the single cell protein (SCP) was 1.27-fold higher during aerobic fed-batch fermentation. Furthermore, INV Sc1 /pHM368-P ADH 1 - xyl A attains high ethanol productivities and yields by converting glucose and xylose from non-detoxified bagasse hydrolysates as carbon sources. The results extend our understanding of the xylose metabolism of S. cerevisiae and provide a platform for biomass conversion to ethanol and SCP, hence paving the way for the development of a more economical and sustainable approach to co-fermentation performance and capabilities for future engineering. In strains expressing the xylose reductase pathway, single deletion of PHO13 did show a significant increase xylose utilization, and further improvement in growth and fermentation was seen when PBS2 was also deleted. In vivo targeted mutagenesis technologies are the basis for the continuous directed evolution of specific proteins. Here, an efficient mutagenesis system (CgMutaT7) for continuous evolution of the targeted gene in Corynebacterium glutamicum was developed. First, cytosine deaminase and uracil-DNA glycosylase inhibitor were sequentially fused to T7 RNA polymerase using flexible linkers to build the CgMutaT7 system, which introduces mutations in targeted regions controlled by the T7 promoter. After a series of optimizations, the resulting targeted mutagenesis system (CgMutaT7 4 ) can increase the mutant frequency of the target gene by 1.12 × 10 4 -fold, with low off-target mutant frequency. Subsequently, high-throughput sequencing further revealed that the CgMutaT7 4 system performs efficient and uniform C → T transitions in at least a 1.8 kb DNA region. Finally, the xylose isomerase was successfully continuously evolved by CgMutaT7 4 to improve the xylose utilization, indicating that the CgMutaT7 system has great potential for applications in the continuous evolution of protein function and expression components.

The current climate crisis demands replacement of fossil energy sources with sustainable alternatives. In this scenario, second‐generation bioethanol, a product of lignocellulosic biomass fermentation, represents a more sustainable alternative. However, Saccharomyces cerevisiae cannot metabolize pentoses, such as xylose, present as a major component of lignocellulosic biomass. Xylose isomerase (XI) is an enzyme that allows xylose consumption by yeasts, because it converts xylose into xylulose, which is further converted to ethanol by the pentose‐phosphate pathway. Only a few XI were successfully expressed in S. cerevisiae strains. This work presents a new bacterial XI, named GR‐XI 1, obtained from a Brazilian goat rumen metagenomic library. Phylogenetic analysis confirmed the bacterial origin of the gene, which is related to Firmicutes XIs. After codon optimization, this enzyme, renamed XySC1, was functionally expressed in S. cerevisiae, allowing growth in media with xylose as sole carbon source. This review introduces the functions, structure, and applications of GI, in addition to presenting updated information on the characteristics of newly discovered GIs and structural information regarding the metal-binding active site of GI and its interaction with the inhibitor xylitol. This review provides an overview of recent advancements in the characterization and engineering of GI, as well as its industrial applications, and will help to guide future research in this field.

Second-generation ethanol has gained attention since the increase in demand for renewable fuels, but some issues still impair its feasibility, such as the conversion of xylose from biomass. Many routes can be explored for this purpose, but Simultaneous Isomerization and Fermentation (SIF) stand out due to the possibility of working with robust, non-genetically modified Saccharomyces cerevisiae strains. This work addresses bioreactor and process designs for SIF, using high enzyme and yeast load in their commercial forms, that can be introduced in the current ethanol-sugar industry. Characterization of two xylose isomerases (IGI-HF and Sweetzyme) in SIF conditions showed that both are suitable for the process. Between two industrial yeast strains evaluated, S. cerevisiae "Itaiquara" (baker's yeast) was selected due to its superior xylulose assimilation. Problems with mass transfer and cell damage due to the presence of enzyme particles at high loads were faced, and different strategies were evaluated. Promising ethanol productivity (0.87 g EtOH /L/h, for 50 g DCW /L and 53,000 IU/L) was achieved using an enzyme-multiple-packed bed reactor. In addition, it allowed easy enzyme recovery and reuse, enabling its application in repeated batch operations integrated into the 1G ethanol process.
