In recent years, the Internet of Things (IoT) has drawn convincing research ground as a new research topic in a wide variety of academic and industrial disciplines, especially in healthcare. The IoT revolution is reshaping modern healthcare systems by incorporating technological, economic, and social prospects. It is evolving healthcare systems from conventional to more personalized healthcare systems through which patients can be diagnosed, treated, and monitored more easily. The current global challenge of the pandemic caused by the novel severe contagious respiratory syndrome coronavirus 2 presents the greatest global public health crisis since the pandemic influenza outbreak of 1918. At the time this paper was written, the number of diagnosed COVID-19 cases around the world had reached more than 31 million. Since the pandemic started, there has been a rapid effort in different research communities to exploit a wide variety of technologies to combat this worldwide threat, and IoT technology is one of the pioneers in this area. In the context of COVID-19, IoT enabled /linked devices/applications are utilized to lower the possible spread of COVID-19 to others by early diagnosis, monitoring patients, and practicing defined protocols after patient recovery. This paper surveys the role of IoT-based technologies in COVID-19 and reviews the state-of-the-art architectures, platforms, applications, and industrial IoT-based solutions combating COVID-19 in three main phases, including early diagnosis, quarantine time, and after recovery.

The threats posed by botnets in the cyberspace continue to grow each day and it has become very hard to detect or infiltrate the cynicism of bots. This, is owing to the fact, that, the botnet developers each day, keep changing the propagation and attack techniques. Currently, most of these attacks have been centered on stealing computing energy, theft of personal information and Distributed Denial of Service (DDoS) attacks. In this paper, the authors propose a novel technique that uses the Non-Deterministic Polynomial-Time Hardness (NP-Hard Problem) based on the Traveling Salesperson Person (TSP) that depicts that a given bot, bj, is able to visit each host on a network environment, NE, and then it returns to the botmaster, in form of instruction(command), through optimal minimization of the hosts that are (may) be attacked. Given that bj represents a piece of malicious code and TSP-NP Hard Problem, which forms part of combinatorial optimization, the authors present this as an effective approach for the detection of the botnet. It is worth noting that the concentration of this study is basically on the centralized botnet architecture. This holistic approach shows that botnet detection accuracy can be increased with a degree of certainty and potentially decrease the chances of false positives. Network equilibrium models represent a versatile tool for the analysis of interconnected objects and their relationships. They have been widely employed in both science and engineering to study the behavior of complex systems under various conditions, including external perturbations and damage. In this paper, network equilibrium models are revisited through graph-theory laws and attributes with special focus on systems that can sustain equilibrium in the absence of external perturbations (self-equilibrium). A new approach for the analysis of self-equilibrated networks is proposed; they are modeled as a collection of cells, predefined elementary network units that have been mathematically shown to compose any self-equilibrated network. Consequently, the equilibrium state of complex self-equilibrated systems can be obtained through the study of individual cell equilibria and their interactions. A series of examples that highlight the flexibility of network equilibrium models are included in the paper. The examples attest how the proposed approach, which combines topological as well as geometrical considerations, can be used to decipher the state of complex systems., Comment: 38 pages, 23 figures

The blue whirl is a small, stable, spinning blue flame that evolved spontaneously in laboratory experiments while studying, violent, turbulent fire whirls. The blue whirl cleanly burns heavy, liquid hydrocarbon fuels with no soot production, presenting a new potential way for low-emission combustion. It is reproducible, appears for a range of different fuels and initial conditions, is quiet, appears laminar, and has characteristics which led to the idea that it results from vortex breakdown in whirling, reacting fluid. Since its discovery, considerable effort has been put into measurements, which have shown its temperature structure and sensitivity to the boundary layer near the surface. This has led to considerable speculation about the type of flames that comprise it. Simultaneously, there was a numerical effort to study its structure by performing simulations of vortex breakdown in gaseous reactive flows. The simulations described in this paper show that the stable blue whirl is composed of three different flame structures -- a diffusion flame and a premixed rich and lean flame -- all of which meet in a fourth structure, a triple flame which appears as a whirling blue ring. In addition, the blue whirl structure emerges as the result of vortex breakdown in a swirling reactive flow, as evidenced in the simulation by a bubble mode that is usually invisible in the experiments but at the center of the whirl. Security vulnerabilities play a vital role in network security system. Fuzzing technology is widely used as a vulnerability discovery technology to reduce damage in advance. However, traditional fuzz testing faces many challenges, such as how to mutate input seed files, how to increase code coverage, and how to bypass the format verification effectively. Therefore machine learning techniques have been introduced as a new method into fuzz testing to alleviate these challenges. This paper reviews the research progress of using machine learning techniques for fuzz testing in recent years, analyzes how machine learning improves the fuzzing process and results, and sheds light on future work in fuzzing. Firstly, this paper discusses the reasons why machine learning techniques can be used for fuzzing scenarios and identifies five different stages in which machine learning has been used. Then this paper systematically studies machine learning-based fuzzing models from five dimensions of selection of machine learning algorithms, pre-processing methods, datasets, evaluation metrics, and hyperparameters setting. Secondly, this paper assesses the performance of the machine learning techniques in existing research for fuzz testing. The results of the evaluation prove that machine learning techniques have an acceptable capability of prediction for fuzzing. Finally, the capability of discovering vulnerabilities both traditional fuzzers and machine learning-based fuzzers is analyzed. The results depict that the introduction of machine learning techniques can improve the performance of fuzzing. We hope to provide researchers with a systematic and more in-depth understanding of fuzzing based on machine learning techniques and provide some references for this field through analysis and summarization of multiple dimensions.

In this paper, we present an automatic system for the analysis and labeling of structural scenes, floor plan drawings in Computer-aided Design (CAD) format. The proposed system applies a fusion strategy to detect and recognize various components of CAD floor plans, such as walls, doors, windows and other ambiguous assets. Technically, a general rule-based filter parsing method is fist adopted to extract effective information from the original floor plan. Then, an image-processing based recovery method is employed to correct information extracted in the first step. Our proposed method is fully automatic and real-time. Such analysis system provides high accuracy and is also evaluated on a public website that, on average, archives more than ten thousands effective uses per day and reaches a relatively high satisfaction rate., Comment: paper submitted to PloS One

The human immune system depends on a highly diverse collection of antibody-making B cells. B cell receptor sequence diversity is generated by a random recombination process called “rearrangement” forming progenitor B cells, then a Darwinian process of lineage diversification and selection called “affinity maturation.” The resulting receptors can be sequenced in high throughput for research and diagnostics. Such a collection of sequences contains a mixture of various lineages, each of which may be quite numerous, or may consist of only a single member. As a step to understanding the process and result of this diversification, one may wish to reconstruct lineage membership, i.e. to cluster sampled sequences according to which came from the same rearrangement events. We call this clustering problem “clonal family inference.” In this paper we describe and validate a likelihood-based framework for clonal family inference based on a multi-hidden Markov Model (multi-HMM) framework for B cell receptor sequences. We describe an agglomerative algorithm to find a maximum likelihood clustering, two approximate algorithms with various trade-offs of speed versus accuracy, and a third, fast algorithm for finding specific lineages. We show that under simulation these algorithms greatly improve upon existing clonal family inference methods, and that they also give significantly different clusters than previous methods when applied to two real data sets., Author Summary Antibodies must recognize a great diversity of antigens to protect us from infectious disease. The binding properties of antibodies are determined by the DNA sequences of their corresponding B cell receptors (BCRs). These BCR sequences are created in naive form by VDJ recombination, which randomly selects and trims the ends of V, D, and J genes, then joins the resulting segments together with additional random nucleotides. If they pass initial screening and bind an antigen, these sequences then undergo an evolutionary process of reproduction, mutation, and selection, revising the BCR to improve binding to its cognate antigen. It has recently become possible to determine the BCR sequences resulting from this process in high throughput. Although these sequences implicitly contain a wealth of information about both antigen exposure and the process by which we learn to resist pathogens, this information can only be extracted using computer algorithms. In this paper we describe a likelihood-based statistical method to determine, given a collection of BCR sequences, which of them are derived from the same recombination events. It is based on a hidden Markov model (HMM) of VDJ rearrangement which is able to calculate likelihoods for many sequences at once.

“Clustering” the significance and application of this technique is spread over various fields. Clustering is an unsupervised process in data mining, that is why the proper evaluation of the results and measuring the compactness and separability of the clusters are important issues. The procedure of evaluating the results of a clustering algorithm is known as cluster validity measure. Different types of indexes are used to solve different types of problems and indices selection depends on the kind of available data. This paper first proposes Canonical PSO based K-means clustering algorithm and also analyses some important clustering indices (intercluster, intracluster) and then evaluates the effects of those indices on real-time air pollution database, wholesale customer, wine, and vehicle datasets using typical K-means, Canonical PSO based K-means, simple PSO based K-means, DBSCAN, and Hierarchical clustering algorithms. This paper also describes the nature of the clusters and finally compares the performances of these clustering algorithms according to the validity assessment. It also defines which algorithm will be more desirable among all these algorithms to make proper compact clusters on this particular real life datasets. It actually deals with the behaviour of these clustering algorithms with respect to validation indexes and represents their results of evaluation in terms of mathematical and graphical forms.

Small volume fluid handling in single and multiphase microfluidics provides a promising strategy for efficient bio-chemical assays, low-cost point-of-care diagnostics and new approaches to scientific discoveries. However multiple barriers exist towards low-cost field deployment of programmable microfluidics. Incorporating multiple pumps, mixers and discrete valve based control of nanoliter fluids and droplets in an integrated, programmable manner without additional required external components has remained elusive. Combining the idea of punch card programming with arbitrary fluid control, here we describe a self-contained, hand-crank powered, multiplex and robust programmable microfluidic platform. A paper tape encodes information as a series of punched holes. A mechanical reader/actuator reads these paper tapes and correspondingly executes a series of operations onto a microfluidic chip coupled to the platform in a plug-and-play fashion. Enabled by the complexity of codes that can be represented by a series of holes in punched paper tapes, we demonstrate independent control of fifteen on-chip pumps with enhanced mixing, on-off valves and a novel on-demand impact-based droplet generator. We demonstrate robustness of operation by encoding a string of characters representing the word "PUNCHCARD MICROFLUIDICS" using the droplet generator. Multiplexing is demonstrated by implementing an example water quality test utilizing colorimetric assays for pH, ammonia, nitrite and nitrate content in different water samples. With its portable and robust design, low cost and ease-of-use, we envision punch card programmable microfluidics will bring complex control of microfluidic chips into field-based applications in low-resource settings and in the hands of children around the world bringing microfluidics and low-Reynolds number hydrodynamics to everyday classrooms., Comment: 29 pages, 6 figures

Electron Microscopy (EM) image (or volume) segmentation has become significantly important in recent years as an instrument for connectomics. This paper proposes a novel agglomerative framework for EM segmentation. In particular, given an over-segmented image or volume, we propose a novel framework for accurately clustering regions of the same neuron. Unlike existing agglomerative methods, the proposed context-aware algorithm divides superpixels (over-segmented regions) of different biological entities into different subsets and agglomerates them separately. In addition, this paper describes a "delayed" scheme for agglomerative clustering that postpones some of the merge decisions, pertaining to newly formed bodies, in order to generate a more confident boundary prediction. We report significant improvements attained by the proposed approach in segmentation accuracy over existing standard methods on 2D and 3D datasets.

Background In systematic reviews and meta-analysis, researchers often pool the results of the sample mean and standard deviation from a set of similar clinical trials. A number of the trials, however, reported the study using the median, the minimum and maximum values, and/or the first and third quartiles. Hence, in order to combine results, one may have to estimate the sample mean and standard deviation for such trials. Methods In this paper, we propose to improve the existing literature in several directions. First, we show that the sample standard deviation estimation in Hozo et al.’s method (BMC Med Res Methodol 5:13, 2005) has some serious limitations and is always less satisfactory in practice. Inspired by this, we propose a new estimation method by incorporating the sample size. Second, we systematically study the sample mean and standard deviation estimation problem under several other interesting settings where the interquartile range is also available for the trials. Results We demonstrate the performance of the proposed methods through simulation studies for the three frequently encountered scenarios, respectively. For the first two scenarios, our method greatly improves existing methods and provides a nearly unbiased estimate of the true sample standard deviation for normal data and a slightly biased estimate for skewed data. For the third scenario, our method still performs very well for both normal data and skewed data. Furthermore, we compare the estimators of the sample mean and standard deviation under all three scenarios and present some suggestions on which scenario is preferred in real-world applications. Conclusions In this paper, we discuss different approximation methods in the estimation of the sample mean and standard deviation and propose some new estimation methods to improve the existing literature. We conclude our work with a summary table (an Excel spread sheet including all formulas) that serves as a comprehensive guidance for performing meta-analysis in different situations. The primary goal in cluster analysis is to discover natural groupings of objects. The field of cluster analysis is crowded with diverse methods that make special assumptions about data and address different scientific aims. Despite its shortcomings in accuracy, hierarchical clustering is the dominant clustering method in bioinformatics. Biologists find the trees constructed by hierarchical clustering visually appealing and in tune with their evolutionary perspective. Hierarchical clustering operates on multiple scales simultaneously. This is essential, for instance, in transcriptome data, where one may be interested in making qualitative inferences about how lower-order relationships like gene modules lead to higher-order relationships like pathways or biological processes. The recently developed method of convex clustering preserves the visual appeal of hierarchical clustering while ameliorating its propensity to make false inferences in the presence of outliers and noise. The solution paths generated by convex clustering reveal relationships between clusters that are hidden by static methods such as k-means clustering. The current paper derives and tests a novel proximal distance algorithm for minimizing the objective function of convex clustering. The algorithm separates parameters, accommodates missing data, and supports prior information on relationships. Our program CONVEXCLUSTER incorporating the algorithm is implemented on ATI and nVidia graphics processing units (GPUs) for maximal speed. Several biological examples illustrate the strengths of convex clustering and the ability of the proximal distance algorithm to handle high-dimensional problems. In the biological sciences hierarchical clustering has achieved a position of pre-eminence due to its ability to capture multiple levels of data granularity. Hierarchical clustering’s visual displays of phylogenetic trees and gene-expression modules are indeed seductive. Despite its merits, hierarchical clustering is greedy by nature and often produces spurious clusters, particularly in the presence of substantial noise. This paper presents a relatively new alternative to hierarchical clustering known as convex clustering. Although convex clustering is more computationally demanding, it enjoys several advantages over hierarchical clustering and other traditional methods of clustering. Convex clustering delivers a uniquely defined clustering path that partially obviates the need for choosing an optimal number of clusters. Along the path small clusters gradually coalesce to form larger clusters. Clustering can be guided by external information through appropriately defined similarity weights. Comparisons to hierarchical clustering demonstrate the superior robustness of convex clustering to noise. Our genetics examples include inference of the demographic history of 52 populations across the world, a more detailed analysis of European demography, and a re-analysis of a well-known breast cancer expression dataset. We also introduce a new algorithm for solving the convex clustering problem. This algorithm belongs to a subclass of MM (minimization-majorization) algorithms known as proximal distance algorithms. The proximal distance convex clustering algorithm is inherently parallelizable and readily maps to modern many-core devices such as graphics processing units (GPUs). Our freely available software, convexcluster, exploits OpenCL routines that ensure compatibility across a variety of hardware environments.

This paper proposes entitymetrics to measure the impact of knowledge units. Entitymetrics highlight the importance of entities embedded in scientific literature for further knowledge discovery. In this paper, we use Metformin, a drug for diabetes, as an example to form an entity-entity citation network based on literature related to Metformin. We then calculate the network features and compare the centrality ranks of biological entities with results from Comparative Toxicogenomics Database (CTD). The comparison demonstrates the usefulness of entitymetrics to detect most of the outstanding interactions manually curated in CTD.

Gender disparities appear to be decreasing in academia according to a number of metrics, such as grant funding, hiring, acceptance at scholarly journals, and productivity, and it might be tempting to think that gender inequity will soon be a problem of the past. However, a large-scale analysis based on over eight million papers across the natural sciences, social sciences, and humanities re- reveals a number of understated and persistent ways in which gender inequities remain. For instance, even where raw publication counts seem to be equal between genders, close inspection reveals that, in certain fields, men predominate in the prestigious first and last author positions. Moreover, women are significantly underrepresented as authors of single-authored papers. Academics should be aware of the subtle ways that gender disparities can appear in scholarly authorship.

MicroRNAs are endogenous non-coding RNAs which negatively regulate the expression of protein-coding genes in plants and animals. They are known to play an important role in several biological processes and, together with transcription factors, form a complex and highly interconnected regulatory network. Looking at the structure of this network, it is possible to recognize a few overrepresented motifs which are expected to perform important elementary regulatory functions. Among them, a special role is played by the microRNA-mediated feedforward loop in which a master transcription factor regulates a microRNA and, together with it, a set of target genes. In this paper we show analytically and through simulations that the incoherent version of this motif can couple the fine-tuning of a target protein level with an efficient noise control, thus conferring precision and stability to the overall gene expression program, especially in the presence of fluctuations in upstream regulators. Among the other results, a nontrivial prediction of our model is that the optimal attenuation of fluctuations coincides with a modest repression of the target expression. This feature is coherent with the expected fine-tuning function and in agreement with experimental observations of the actual impact of a wide class of microRNAs on the protein output of their targets. Finally, we describe the impact on noise-buffering efficiency of the cross-talk between microRNA targets that can naturally arise if the microRNA-mediated circuit is not considered as isolated, but embedded in a larger network of regulations., Author Summary The expression of protein-coding genes is controlled by a complex network of regulatory interactions. It is becoming increasingly appreciated that the post-transcriptional repression by microRNAs, a class of small non-coding RNAs, is a key layer of regulation in several biological processes. Since gene expression is a fundamentally stochastic process, the mixed network (comprising transcriptional and microRNA-mediated regulations) has to reliably perform its functions in the presence of noise. In this paper we investigate the function of one of the recurrent architectures of this network, the microRNA-mediated feedforward loops, using a detailed analytical model and simulations. With this approach we show that these regulatory circuits are appropriately designed so as to control noise, giving a rigorous mathematical proof of a previously proposed biological intuition. Moreover the theoretical framework introduced in this paper allows us to make nontrivial predictions that are presently in agreement with observed features of microRNA regulation and that could be more specifically tested experimentally in the future.

In this paper, we investigate the model reference adaptive control approach for uncertain piecewise affine systems with performance guarantees. The proposed approach ensures the error metric, defined as the weighted Euclidean norm of the state tracking error, to be confined within a user-defined time-varying performance bound. We introduce an auxiliary performance function to construct a barrier Lyapunov function. This auxiliary performance signal is reset at each switching instant, which prevents the transgression of the barriers caused by the jumps of the error metric at switching instants. The dwell time constraints are derived based on the parameters of the user-defined performance bound and the auxiliary performance function. We also prove that the Lyapunov function is non-increasing even at the switching instants and thus does not impose extra dwell time constraints. Furthermore, we propose the robust modification of the adaptive controller for the uncertain piecewise affine systems subject to unmatched disturbances. A Numerical example validates the correctness of the proposed approach.

Constraining the many biological parameters that govern cortical dynamics is computationally and conceptually difficult because of the curse of dimensionality. This paper addresses these challenges by proposing (1) a novel data-informed mean-field (MF) approach to efficiently map the parameter space of network models; and (2) an organizing principle for studying parameter space that enables the extraction biologically meaningful relations from this high-dimensional data. We illustrate these ideas using a large-scale network model of the Macaque primary visual cortex. Of the 10-20 model parameters, we identify 7 that are especially poorly constrained, and use the MF algorithm in (1) to discover the firing rate contours in this 7D parameter cube. Defining a “biologically plausible” region to consist of parameters that exhibit spontaneous Excitatory and Inhibitory firing rates compatible with experimental values, we find that this region is a slightly thickened codimension-1 submanifold. An implication of this finding is that while plausible regimes depend sensitively on parameters, they are also robust and flexible provided one compensates appropriately when parameters are varied. Our organizing principle for conceptualizing parameter dependence is to focus on certain 2D parameter planes that govern lateral inhibition: Intersecting these planes with the biologically plausible region leads to very simple geometric structures which, when suitably scaled, have a universal character independent of where the intersections are taken. In addition to elucidating the geometry of the plausible region, this invariance suggests useful approximate scaling relations. Our study offers, for the first time, a complete characterization of the set of all biologically plausible parameters for a detailed cortical model, which has been out of reach due to the high dimensionality of parameter space., Author summary Cortical circuits are characterized by a high degree of structural and dynamical complexity, and this biological reality is reflected in the large number of parameters in even semi-realistic cortical models. A fundamental task of computational neuroscience is to understand how these parameters govern network dynamics. While some neuronal parameters can be measured in vivo, many remain poorly constrained due to limitations of available experimental techniques. Computational models can address this problem by relating difficult-to-measure parameters to observable quantities, but to do so one must overcome two challenges: (1) the computational expense of mapping a high dimensional parameter space, and (2) extracting biological insights from such a map. This study aims to address these challenges in the following ways: First, we propose a parsimonious data-informed algorithm that efficiently predicts spontaneous cortical activity, thereby speeding up the mapping of parameter landscapes. Second, we show that lateral inhibition provides a basis for conceptualizing cortical parameter space, enabling us to begin to make sense of its geometric structure and attendant scaling relations. We illustrate our approach on a biologically realistic model of the monkey primary visual cortex.

Traffic networks have been proved to be fractal systems. However, previous studies mainly focused on monofractal networks, while complex systems are of multifractal structure. This paper is devoted to exploring the general regularities of multifractal scaling processes in the street network of 12 Chinese cities. The city clustering algorithm is employed to identify urban boundaries for defining comparable study areas; box-counting method and the direct determination method are utilized to extract spatial data; the least squares calculation is employed to estimate the global and local multifractal parameters. The results showed multifractal structure of urban street networks. The global multifractal dimension spectrums are inverse S-shaped curves, while the local singularity spectrums are asymmetric unimodal curves. If the moment order q approaches negative infinity, the generalized correlation dimension will seriously exceed the embedding space dimension 2, and the local fractal dimension curve displays an abnormal decrease for most cities. The scaling relation of local fractal dimension gradually breaks if the q value is too high, but the different levels of the network always keep the scaling reflecting singularity exponent. The main conclusions are as follows. First, urban street networks follow multifractal scaling law, and scaling precedes local fractal structure. Second, the patterns of traffic networks take on characteristics of spatial concentration, but they also show the implied trend of spatial deconcentration. Third, the development space of central area and network intensive areas is limited, while the fringe zone and network sparse areas show the phenomenon of disordered evolution. Since the outbreak of the COVID-19 pandemic, many healthcare facilities have suffered from shortages in medical resources, particularly in Personal Protective Equipment (PPE). In this paper, we propose a game-theoretic approach to schedule PPE orders among healthcare facilities. In this PPE game, each independent healthcare facility optimises its own storage utilisation in order to keep its PPE cost at a minimum. Such a model can reduce peak demand considerably when applied to a variable PPE consumption profile. Experiments conducted for NHS England regions using actual data confirm that the challenge of securing PPE supply during disasters such as COVID-19 can be eased if proper stock management procedures are adopted. These procedures can include early stockpiling, increasing storage capacities and implementing measures that can prolong the time period between successive infection waves, such as social distancing measures. This paper presents a machine learning framework for Bayesian systems identification from noisy, sparse and irregular observations of nonlinear dynamical systems. The proposed method takes advantage of recent developments in differentiable programming to propagate gradient information through ordinary differential equation solvers and perform Bayesian inference with respect to unknown model parameters using Hamiltonian Monte Carlo. This allows us to efficiently infer posterior distributions over plausible models with quantified uncertainty, while the use of sparsity-promoting priors enables the discovery of interpretable and parsimonious representations for the underlying latent dynamics. A series of numerical studies is presented to demonstrate the effectiveness of the proposed methods including nonlinear oscillators, predator-prey systems, chaotic dynamics and systems biology. In this paper we focus on a critical component of the city: its building stock, which holds much of its socio-economic activities. In our case, the lack of a comprehensive database about their features and its limitation to a surveyed subset lead us to adopt data-driven techniques to extend our knowledge to the near-city-scale. Neural networks and random forests are applied to identify the buildings’ number of floors and construction periods’ dependencies on a set of shape features: area, perimeter, and height along with the annual electricity consumption, relying a surveyed data in the city of Beirut. The predicted results are then compared with established scaling laws of urban forms, which constitutes a further consistency check and validation of our workflow.

The sex ratio at birth (SRB) in India has been reported imbalanced since the 1970s. Previous studies have shown a great variation in the SRB across geographic locations in India till 2016. As one of the most populous countries and in view of its great regional heterogeneity, it is crucial to produce probabilistic projections for the SRB in India at state level for the purpose of population projection and policy planning. In this paper, we implement a Bayesian hierarchical time series model to project SRB in India by state. We generate SRB probabilistic projections from 2017 to 2030 for 29 States and Union Territories (UTs) in India, and present results in 21 States/UTs with data from the Sample Registration System. Our analysis takes into account two state-specific factors that contribute to sex-selective abortion and resulting sex imbalances at birth: intensity of son preference and fertility squeeze. We project that the largest contribution to female births deficits is in Uttar Pradesh, with cumulative number of missing female births projected to be 2.0 (95% credible interval [1.9; 2.2]) million from 2017 to 2030. The total female birth deficits during 2017-2030 for the whole India is projected to be 6.8 [6.6; 7.0] million.

The simulation of stochastic reaction-diffusion systems using fine-grained representations can become computationally prohibitive when particle numbers become large. If particle numbers are sufficiently high then it may be possible to ignore stochastic fluctuations and use a more efficient coarse-grained simulation approach. Nevertheless, for multiscale systems which exhibit significant spatial variation in concentration, a coarse-grained approach may not be appropriate throughout the simulation domain. Such scenarios suggest a hybrid paradigm in which a computationally cheap, coarse-grained model is coupled to a more expensive, but more detailed fine-grained model enabling the accurate simulation of the fine-scale dynamics at a reasonable computational cost. In this paper, in order to couple two representations of reaction-diffusion at distinct spatial scales, we allow them to overlap in a "blending region". Both modelling paradigms provide a valid representation of the particle density in this region. From one end of the blending region to the other, control of the implementation of diffusion is passed from one modelling paradigm to another through the use of complementary "blending functions" which scale up or down the contribution of each model to the overall diffusion. Occupationally-induced back pain is a leading cause of reduced productivity in industry. Detecting when a worker is lifting incorrectly and at increased risk of back injury presents significant possible benefits. These include increased quality of life for the worker due to lower rates of back injury and fewer workers' compensation claims and missed time for the employer. However, recognizing lifting risk provides a challenge due to typically small datasets and subtle underlying features in accelerometer and gyroscope data. A novel method to classify a lifting dataset using a 2D convolutional neural network (CNN) and no manual feature extraction is proposed in this paper; the dataset consisted of 10 subjects lifting at various relative distances from the body with 720 total trials. The proposed deep CNN displayed greater accuracy (90.6%) compared to an alternative CNN and multilayer perceptron (MLP). A deep CNN could be adapted to classify many other activities that traditionally pose greater challenges in industrial environments due to their size and complexity., Comment: 21 pages, 10 figures

With the availability of cell phones, internet, social media etc. the interconnectedness of people within most societies has increased drastically over the past three decades. Across the same timespan, we are observing the phenomenon of increasing levels of fragmentation in society into relatively small and isolated groups that have been termed filter bubbles, or echo chambers. These pose a number of threats to open societies, in particular, a radicalisation in political, social or cultural issues, and a limited access to facts. In this paper we show that these two phenomena might be tightly related. We study a simple stochastic co-evolutionary model of a society of interacting people. People are not only able to update their opinions within their social context, but can also update their social links from collaborative to hostile, and vice versa. The latter is implemented such that social balance is realised. We find that there exists a critical level of interconnectedness, above which society fragments into small sub-communities that are positively linked within and hostile towards other groups. We argue that the existence of a critical communication density is a universal phenomenon in all societies that exhibit social balance. The necessity arises from the underlying mathematical structure of a phase transition phenomenon that is known from the theory of a kind of disordered magnets called spin glasses. Background Under competing risks, the commonly used sub-distribution hazard ratio (SHR) is not easy to interpret clinically and is valid only under the proportional sub-distribution hazard (SDH) assumption. This paper introduces an alternative statistical measure: the restricted mean time lost (RMTL). Methods First, the definition and estimation methods of the measures are introduced. Second, based on the differences in RMTLs, a basic difference test (Diff) and a supremum difference test (sDiff) are constructed. Then, the corresponding sample size estimation method is proposed. The statistical properties of the methods and the estimated sample size are evaluated using Monte Carlo simulations, and these methods are also applied to two real examples. Results The simulation results show that sDiff performs well and has relatively high test efficiency in most situations. Regarding sample size calculation, sDiff exhibits good performance in various situations. The methods are illustrated using two examples. Conclusions RMTL can meaningfully summarize treatment effects for clinical decision making, which can then be reported with the SDH ratio for competing risks data. The proposed sDiff test and the two calculated sample size formulas have wide applicability and can be considered in real data analysis and trial design.

Despite a very effective vaccine, active conflict and community distrust during the ongoing DRC Ebola epidemic are undermining control efforts, including a ring vaccination strategy that requires the prompt immunization of close contacts of infected individuals. However, in April 2019, it was reported 20% or more of close contacts cannot be reached or refuse vaccination, and it is predicted that the ring vaccination strategy would not be effective with such a high level of inaccessibility. The vaccination strategy is now incorporating a “third ring” community-level vaccination that targets members of communities even if they are not known contacts of Ebola cases. To assess the impact of vaccination strategies for controlling Ebola epidemics in the context of variable levels of community accessibility, we employed an individual-level stochastic transmission model that incorporates four sources of heterogeneity: a proportion of the population is inaccessible for contact tracing and vaccination due to lack of confidence in interventions or geographic inaccessibility, two levels of population mixing resembling household and community transmission, two types of vaccine doses with different time periods until immunity, and transmission rates that depend on spatial distance. Our results indicate that a ring vaccination strategy alone would not be effective for containing the epidemic in the context of significant delays to vaccinating contacts even for low levels of household inaccessibility and affirm the positive impact of a supplemental community vaccination strategy. Our key results are that as levels of inaccessibility increase, there is a qualitative change in the effectiveness of the vaccination strategy. For higher levels of vaccine access, the probability that the epidemic will end steadily increases over time, even if probabilities are lower than they would be otherwise with full community participation. For levels of vaccine access that are too low, however, the vaccination strategies are not expected to be successful in ending the epidemic even though they help lower incidence levels, which saves lives, and makes the epidemic easier to contain and reduces spread to other communities. This qualitative change occurs for both types of vaccination strategies: ring vaccination is effective for containing an outbreak until the levels of inaccessibility exceeds approximately 10% in the context of significant delays to vaccinating contacts, a combined ring and community vaccination strategy is effective until the levels of inaccessibility exceeds approximately 50%. Stretched words like `heellllp' or `heyyyyy' are a regular feature of spoken language, often used to emphasize or exaggerate the underlying meaning of the root word. While stretched words are rarely found in formal written language and dictionaries, they are prevalent within social media. In this paper, we examine the frequency distributions of `stretchable words' found in roughly 100 billion tweets authored over an 8 year period. We introduce two central parameters, `balance' and `stretch', that capture their main characteristics, and explore their dynamics by creating visual tools we call `balance plots' and `spelling trees'. We discuss how the tools and methods we develop here could be used to study the statistical patterns of mistypings and misspellings, along with the potential applications in augmenting dictionaries, improving language processing, and in any area where sequence construction matters, such as genetics., Comment: 18 pages, 18 figures, and 9 tables. This paper reviews some of the challenges posed by the huge growth of experimental data generated by the new generation of large-scale experiments at UK national facilities at the Rutherford Appleton Laboratory site at Harwell near Oxford. Such "Big Scientific Data" comes from the Diamond Light Source and Electron Microscopy Facilities, the ISIS Neutron and Muon Facility, and the UK's Central Laser Facility. Increasingly, scientists are now needing to use advanced machine learning and other AI technologies both to automate parts of the data pipeline and also to help find new scientific discoveries in the analysis of their data. For commercially important applications, such as object recognition, natural language processing and automatic translation, deep learning has made dramatic breakthroughs. Google's DeepMind has now also used deep learning technology to develop their AlphaFold tool to make predictions for protein folding. Remarkably, they have been able to achieve some spectacular results for this specific scientific problem. Can deep learning be similarly transformative for other scientific problems? After a brief review of some initial applications of machine learning at the Rutherford Appleton Laboratory, we focus on challenges and opportunities for AI in advancing materials science. Finally, we discuss the importance of developing some realistic machine learning benchmarks using Big Scientific Data coming from a number of different scientific domains. A central problem of neuroscience involves uncovering the principles governing the organization of nervous systems which ensure robustness in brain development. The nematode Caenorhabditis elegans provides us with a model organism for studying this question. In this paper, we focus on the invariant connection structure and spatial arrangement of the neurons comprising the somatic neuronal network of this organism to understand the key developmental constraints underlying its design. We observe that neurons with certain shared characteristics—such as, neural process lengths, birth time cohort, lineage and bilateral symmetry—exhibit a preference for connecting to each other. Recognizing the existence of such homophily and their relative degree of importance in determining connection probability within neurons (for example, in synapses, symmetric pairing is the most dominant factor followed by birth time cohort, process length and lineage) helps in connecting specific neuronal attributes to the topological organization of the network. Further, the functional identities of neurons appear to dictate the temporal hierarchy of their appearance during the course of development. Providing crucial insights into principles that may be common across many organisms, our study shows how the trajectory in the developmental landscape constrains the structural organization of a nervous system., Author summary Nervous systems of even the simplest of organisms involve a large array of neurons communicating with each other through a bewildering pattern of interconnections. What are the forces that govern the formation of this complex network? Using the somatic nervous system of the nematode Caenorhabditis elegans, we show how developmental constraints reflected by the symmetric pairing, birth times, process lengths and cell lineages of individual neurons are related to the observed spatial arrangement of neurons, as well as, the structural and functional organization of the network in the adult nematode. Our work suggests that focusing on the developmental trajectory, which complements approaches involving optimality considerations, may reveal the strategies underlying the development of a nervous system that may be robust across organisms.

We propose an original approach to describe the scientific progress in a quantitative way. Using innovative Machine Learning techniques we create a vector representation for the PACS codes and we use them to represent the relative movements of the various domains of Physics in a multi-dimensional space. This methodology unveils about 25 years of scientific trends, enables us to predict innovative couplings of fields, and illustrates how Nobel Prize papers and APS milestones drive the future convergence of previously unrelated fields.

Electroencephalogram (EEG) is a common base signal used to monitor brain activity and diagnose sleep disorders. Manual sleep stage scoring is a time-consuming task for sleep experts and is limited by inter-rater reliability. In this paper, we propose an automatic sleep stage annotation method called SleepEEGNet using a single-channel EEG signal. The SleepEEGNet is composed of deep convolutional neural networks (CNNs) to extract time-invariant features, frequency information, and a sequence to sequence model to capture the complex and long short-term context dependencies between sleep epochs and scores. In addition, to reduce the effect of the class imbalance problem presented in the available sleep datasets, we applied novel loss functions to have an equal misclassified error for each sleep stage while training the network. We evaluated the proposed method on different single-EEG channels (i.e., Fpz-Cz and Pz-Oz EEG channels) from the Physionet Sleep-EDF datasets published in 2013 and 2018. The evaluation results demonstrate that the proposed method achieved the best annotation performance compared to current literature, with an overall accuracy of 84.26%, a macro F1-score of 79.66% and Cohen's Kappa coefficient = 0.79. Our developed model is ready to test with more sleep EEG signals and aid the sleep specialists to arrive at an accurate diagnosis. During the last years, the new science of municipalities has been established as a fertile quantitative approach to systematically understand the urban phenomena. One of its main pillars is the proposition that urban systems display universal scaling behavior regarding socioeconomic, infrastructural and individual basic services variables. This paper discusses the extension of the universality proposition by testing it against a broad range of urban metrics in a developing country urban system. We present an exploration of the scaling exponents for over 6$ variables for the Brazilian urban system. As Brazilian municipalities can deviate significantly from urban settlements, urban-like municipalities were selected based on a systematic density cut-off procedure and the scaling exponents were estimated for this new subset of municipalities. To validate our findings we compared the results for overlaying variables with other studies based on alternative methods. It was found that the analyzed socioeconomic variables follow a superlinear scaling relationship with the population size, and most of the infrastructure and individual basic services variables follow expected sublinear and linear scaling, respectively. However, some infrastructural and individual basic services variables deviated from their expected regimes, challenging the universality hypothesis of urban scaling. We propose that these deviations are a product of top-down decisions/policies. Our analysis spreads over a time-range of 10 years, what is not enough to draw conclusive observations, nevertheless we found hints that the scaling exponent of these variables are evolving towards the expected scaling regime, indicating that the deviations might be temporally constrained and that the urban systems might eventually reach the expected scaling regime., Comment: 14 pages, 6 figures

In the last decades, the acceleration of urban growth has led to an unprecedented level of urban interactions and interdependence. This situation calls for a significant effort among the scientific community to come up with engaging and meaningful visualizations and accessible scenario simulation engines. The present paper gives a contribution in this direction by providing general methods to evaluate accessibility in cities based on public transportation data. Through the notion of isochrones, the accessibility quantities proposed measure the performance of transport systems at connecting places and people in urban systems. Then we introduce scores ranking cities according to their overall accessibility. We highlight significant inequalities in the distribution of these measures across the population, which are found to be strikingly similar across various urban environments. Mexico's National Institute of Geriatrics (INGER) is the national research center of reference for matters related to human aging. INGER scientists perform basic, clinical and demographic research which may imply different scientific cultures working together in the same specialized institution. In this paper, by a combination of text mining, co-authorship network analysis and agent-based modeling we analyzed and modeled the team assembly practices and the structure of the knowledge produced by scientists from INGER. Our results showed a weak connection between basic and clinical research, and the emergence of a highly connected academic leadership. Importantly, basic and clinical-demographic researchers exhibited different team assembly strategies: Basic researchers tended to form larger teams mainly with external collaborators while clinical and demographic researchers formed smaller teams that very often incorporated internal (INGER) collaborators. We showed how these two different ways to form research teams impacted the organization of knowledge produced at INGER. Following these observations, we modeled, via agent-based modeling, the coexistence of different scientific cultures (basic and clinical research) exhibiting different team assembly strategies in the same institution. Our agent model successfully reproduced the current situation of INGER. Moreover, by modifying the values of homophily we obtain alternative scenarios in which multidisciplinary and interdisciplinary research could be done., Comment: 8 pages, 5 figures

Cognitive brain imaging is accumulating datasets about the neural substrate of many different mental processes. Yet, most studies are based on few subjects and have low statistical power. Analyzing data across studies could bring more statistical power; yet the current brain-imaging analytic framework cannot be used at scale as it requires casting all cognitive tasks in a unified theoretical framework. We introduce a new methodology to analyze brain responses across tasks without a joint model of the psychological processes. The method boosts statistical power in small studies with specific cognitive focus by analyzing them jointly with large studies that probe less focal mental processes. Our approach improves decoding performance for 80% of 35 widely-different functional-imaging studies. It finds commonalities across tasks in a data-driven way, via common brain representations that predict mental processes. These are brain networks tuned to psychological manipulations. They outline interpretable and plausible brain structures. The extracted networks have been made available; they can be readily reused in new neuro-imaging studies. We provide a multi-study decoding tool to adapt to new data., Author summary Brain-imaging findings in cognitive neuroscience often have low statistical power, despite the availability of functional imaging data across hundreds of studies. Yet, with current analytic frameworks, combining data across studies that map responses to different tasks discards the nuances of the cognitive questions they ask. In this paper, we propose a new approach for fMRI analysis, where a predictive model is used to extract the shared information from many studies together, while respecting their original paradigms. Our method extracts cognitive representations that associate a wide variety of functions to specific brain structures. This provides quantitative improvements and cognitive insights when analyzing together 35 task-fMRI studies; the breadth of the functional data we consider is much higher than in previous work. Reusing the representations learned by our approach also improves statistical power in studies outside the training corpus.

Many critical infrastructure systems have network structures and are under stress. Despite their national importance, the complexity of large-scale transport networks means that we do not fully understand their vulnerabilities to cascade failures. The research conducted through this paper examines the interdependent rail networks in Greater London and surrounding commuter area. We focus on the morning commuter hours, where the system is under the most demand stress. There is increasing evidence that the topological shape of the network plays an important role in dynamic cascades. Here, we examine whether the different topological measures of resilience (stability) or robustness (failure) are more appropriate for understanding poor railway performance. The results show that resilience, not robustness, has a strong correlation with the consumer experience statistics. Our results are a way of describing the complexity of cascade dynamics on networks without the involvement of detailed agent-based models, showing that cascade effects are more responsible for poor performance than failures. The network science analysis hints at pathways towards making the network structure more resilient by reducing feedback loops.

Human falls rarely occur; however, detecting falls is very important from the health and safety perspective. Due to the rarity of falls, it is difficult to employ supervised classification techniques to detect them. Moreover, in these highly skewed situations it is also difficult to extract domain specific features to identify falls. In this paper, we present a novel framework, \textit{DeepFall}, which formulates the fall detection problem as an anomaly detection problem. The \textit{DeepFall} framework presents the novel use of deep spatio-temporal convolutional autoencoders to learn spatial and temporal features from normal activities using non-invasive sensing modalities. We also present a new anomaly scoring method that combines the reconstruction score of frames across a temporal window to detect unseen falls. We tested the \textit{DeepFall} framework on three publicly available datasets collected through non-invasive sensing modalities, thermal camera and depth cameras and show superior results in comparison to traditional autoencoder methods to identify unseen falls.

Background Choosing the most performing method in terms of outcome prediction or variables selection is a recurring problem in prognosis studies, leading to many publications on methods comparison. But some aspects have received little attention. First, most comparison studies treat prediction performance and variable selection aspects separately. Second, methods are either compared within a binary outcome setting (where we want to predict whether the readmission will occur within an arbitrarily chosen delay or not) or within a survival analysis setting (where the outcomes are directly the censored times), but not both. In this paper, we propose a comparison methodology to weight up those different settings both in terms of prediction and variables selection, while incorporating advanced machine learning strategies. Methods Using a high-dimensional case study on a sickle-cell disease (SCD) cohort, we compare 8 statistical methods. In the binary outcome setting, we consider logistic regression (LR), support vector machine (SVM), random forest (RF), gradient boosting (GB) and neural network (NN); while on the survival analysis setting, we consider the Cox Proportional Hazards (PH), the CURE and the C-mix models. We also propose a method using Gaussian Processes to extract meaningfull structured covariates from longitudinal data. Results Among all assessed statistical methods, the survival analysis ones obtain the best results. In particular the C-mix model yields the better performances in both the two considered settings (AUC =0.94 in the binary outcome setting), as well as interesting interpretation aspects. There is some consistency in selected covariates across methods within a setting, but not much across the two settings. Conclusions It appears that learning withing the survival analysis setting first (so using all the temporal information), and then going back to a binary prediction using the survival estimates gives significantly better prediction performances than the ones obtained by models trained “directly” within the binary outcome setting. Injuries have a great impact on professional soccer, due to their large influence on team performance and the considerable costs of rehabilitation for players. Existing studies in the literature provide just a preliminary understanding of which factors mostly affect injury risk, while an evaluation of the potential of statistical models in forecasting injuries is still missing. In this paper, we propose a multi-dimensional approach to injury forecasting in professional soccer that is based on GPS measurements and machine learning. By using GPS tracking technology, we collect data describing the training workload of players in a professional soccer club during a season. We then construct an injury forecaster and show that it is both accurate and interpretable by providing a set of case studies of interest to soccer practitioners. Our approach opens a novel perspective on injury prevention, providing a set of simple and practical rules for evaluating and interpreting the complex relations between injury risk and training performance in professional soccer.

In many social complex systems, in which agents are linked by non-linear interactions, the history of events strongly influences the whole network dynamics. However, a class of "commonly accepted beliefs" seems rarely studied. In this paper, we examine how the growth process of a (social) network is influenced by past circumstances. In order to tackle this cause, we simply modify the well known preferential attachment mechanism by imposing a time dependent kernel function in the network evolution equation. This approach leads to a fractional order Barabasi-Albert (BA) differential equation, generalizing the BA model. Our results show that, with passing time, an aging process is observed for the network dynamics. The aging process leads to a decay for the node degree values, thereby creating an opposing process to the preferential attachment mechanism. On one hand, based on the preferential attachment mechanism, nodes with a high degree are more likely to absorb links; but, on the other hand, a node's age has a reduced chance for new connections. This competitive scenario allows an increased chance for younger members to become a hub. Simulations of such a network growth with aging constraint confirm the results found from solving the fractional BA equation. We also report, as an exemplary application, an investigation of the collaboration network between Hollywood movie actors. It is undubiously shown that a decay in the dynamics of their collaboration rate is found, - even including a sex difference. The study of the properties and structure of a city's road network has for many years been the focus of much work, as has the mathematical modelling of the location of its retail activity and of the emergence of clustering in retail centres. Despite these two phenomena strongly depending on one another and their fundamental importance in understanding cities, little work has been done in order to compare their evolution and their local and global properties. The contribution of this paper aims to highlight the strong relationship that retail dynamics have with the hierarchical structure of the underlying road network. We achieve this by comparing the results of the entropy maximising retail model with a percolation analysis of the road network in the city of London. We interpret the great agreement in the hierarchical spatial organisation outlined by these two approaches as new evidence of the interdependence of these two crucial dimensions of a city's life., Comment: 11 pages, 5 figures

Rich meta-epidemiological data sets have been collected to explore associations between intervention effect estimates and study-level characteristics. Welton et al proposed models for the analysis of meta-epidemiological data, but these models are restrictive because they force heterogeneity among studies with a particular characteristic to be at least as large as that among studies without the characteristic. In this paper we present alternative models that are invariant to the labels defining the 2 categories of studies. To exemplify the methods, we use a collection of meta-analyses in which the Cochrane Risk of Bias tool has been implemented. We first investigate the influence of small trial sample sizes (less than 100 participants), before investigating the influence of multiple methodological flaws (inadequate or unclear sequence generation, allocation concealment, and blinding). We fit both the Welton et al model and our proposed label-invariant model and compare the results. Estimates of mean bias associated with the trial characteristics and of between-trial variances are not very sensitive to the choice of model. Results from fitting a univariable model show that heterogeneity variance is, on average, 88% greater among trials with less than 100 participants. On the basis of a multivariable model, heterogeneity variance is, on average, 25% greater among trials with inadequate/unclear sequence generation, 51% greater among trials with inadequate/unclear blinding, and 23% lower among trials with inadequate/unclear allocation concealment, although the 95% intervals for these ratios are very wide. Our proposed label-invariant models for meta-epidemiological data analysis facilitate investigations of between-study heterogeneity attributable to certain study characteristics.

In this paper, I introduce a Sequence-based Multiscale Model (SeqMM) for the biomolecular data analysis. With the combination of spectral graph method, I reveal the essential difference between the global scale models and local scale ones in structure clustering, i.e., different optimization on Euclidean (or spatial) distances and sequential (or genomic) distances. More specifically, clusters from global scale models optimize Euclidean distance relations. Local scale models, on the other hand, result in clusters that optimize the genomic distance relations. For a biomolecular data, Euclidean distances and sequential distances are two independent variables, which can never be optimized simultaneously in data clustering. However, sequence scale in my SeqMM can work as a tuning parameter that balances these two variables and deliver different clusterings based on my purposes. Further, my SeqMM is used to explore the hierarchical structures of chromosomes. I find that in global scale, the Fiedler vector from my SeqMM bears a great similarity with the principal vector from principal component analysis, and can be used to study genomic compartments. In TAD analysis, I find that TADs evaluated from different scales are not consistent and vary a lot. Particularly when the sequence scale is small, the calculated TAD boundaries are dramatically different. Even for regions with high contact frequencies, TAD regions show no obvious consistence. However, when the scale value increases further, although TADs are still quite different, TAD boundaries in these high contact frequency regions become more and more consistent. Finally, I find that for a fixed local scale, my method can deliver very robust TAD boundaries in different cluster numbers., Comment: 22 PAGES, 13 FIGURES

Current deep-learning models are mostly built upon neural networks, i.e. multiple layers of parameterized differentiable non-linear modules that can be trained by backpropagation. In this paper, we explore the possibility of building deep models based on non-differentiable modules such as decision trees. After a discussion about the mystery behind deep neural networks, particularly by contrasting them with shallow neural networks and traditional machine-learning techniques such as decision trees and boosting machines, we conjecture that the success of deep neural networks owes much to three characteristics, i.e. layer-by-layer processing, in-model feature transformation and sufficient model complexity. On one hand, our conjecture may offer inspiration for theoretical understanding of deep learning; on the other hand, to verify the conjecture, we propose an approach that generates deep forest holding these characteristics. This is a decision-tree ensemble approach, with fewer hyper-parameters than deep neural networks, and its model complexity can be automatically determined in a data-dependent way. Experiments show that its performance is quite robust to hyper-parameter settings, such that in most cases, even across different data from different domains, it is able to achieve excellent performance by using the same default setting. This study opens the door to deep learning based on non-differentiable modules without gradient-based adjustment, and exhibits the possibility of constructing deep models without backpropagation.

Geometric approaches to network analysis combine simply defined models with great descriptive power. In this work we provide a method for embedding directed acyclic graphs into Minkowski spacetime using Multidimensional scaling (MDS). First we generalise the classical MDS algorithm, defined only for metrics with a Euclidean signature, to manifolds of any metric signature. We then use this general method to develop an algorithm to be used on networks which have causal structure allowing them to be embedded in Lorentzian manifolds. The method is demonstrated by calculating embeddings for both causal sets and citation networks in Minkowski spacetime. We finally suggest a number of applications in citation analysis such as paper recommendation, identifying missing citations and fitting citation models to data using this geometric approach., Comment: 15 pages, 6 figure, 2 page appendix

The effectiveness of rapid rail transit system is analyzed using tools of complex network for the first time. We evaluated the effectiveness of the system in Beijing quantitatively from different perspectives, including descriptive statistics analysis, bridging property, centrality property, ability of connecting different part of the system and ability of disease spreading. The results showed that the public transport of Beijing does benefit from the rapid rail transit lines, and the benefit of different regions from RRTS is gradually decreased from the north to the south. The paper concluded with some policy suggestions regarding how to promote the system. This study offered significant insight that can help understand the public transportation better. The methodology can be easily applied to analyze other urban public systems, such as electricity grid, water system, to develop more livable cities.
