We present an argument for using visual analytics to aid Grounded Theory methodologies in qualitative data analysis. Grounded theory methods involve the inductive analysis of data to generate novel insights and theoretical constructs. Making sense of unstructured text data is uniquely suited for visual analytics. Using natural language processing techniques such as parts-of-speech tagging, retrieving information content, and topic modeling, different parts of the data can be structured and semantically associated, and interactively explored, thereby providing conceptual depth to the guided discovery process. We review grounded theory methods and identify processes that can be enhanced through visual analytic techniques. Next, we develop an interface for qualitative text analysis, and evaluate our design with qualitative research practitioners who analyze texts with and without visual analytics support. The results of our study suggest how visual analytics can be incorporated into qualitative data analysis tools, and the analytic and interpretive benefits that can result. [ABSTRACT FROM AUTHOR]

Nonmaturing or dysfunctional hemodialysis fistulas are often repaired with interposition grafts placed either within the fistula (fistula-to-fistula configuration), or connected to another vein (fistula-to-vein configuration). The goal of this study was to compare the survival and usefulness of the composite accesses thus created, which we call 'graftulas,' with upperarm grafts. This was a retrospective study wherein we determined the survival and thrombosis rates of graftulas ( n = 24) and upper arm grafts ( n = 31) placed 1/1/07 through 12/31/09 and followed through 11/30/10. Graftulas resembled grafts as most (96%) were successfully cannulated in 65 ± 43 days. Survival of graftulas was also similar to grafts (58%, 47%, and 32% vs. 56%, 47%, and 39% at 1, 2, and 3 years respectively, p = 0.60). However, graftulas had a lower thrombosis rate than grafts (0.5 vs. 1.2 per patient year, p = 0.04), and in the fistula-to-fistula configuration, a 2-year thrombosis-free survival of 78%. Total survival of the access site (fistula + graftula) was 92%, 73%, and 42% at 1, 3, and 5 years, respectively. Although the arteriovenous fistula (AVF) is the preferred mode of dialysis vascular access, AVF maturation failure remains a huge clinical problem, often resulting in a prolonged duration of use of tunneled dialysis catheters. In contrast, polytetrafluoroethylene (PTFE) grafts do not suffer from early failure, but have significant problems with later stenosis and thrombosis. This review will initially summarize the pathology and pathogenesis of PTFE graft dysfunction and will then use this as a basis for describing some novel therapies, which may have the potential to reduce PTFE graft dysfunction. Finally, we will emphasize that the introduction of such therapies could be an important first step toward individualizing overall vascular access care. [ABSTRACT FROM AUTHOR]

Segmenting three dimensional objects using properties of heat diffusion on meshes aim to produce salient results. The few existing algorithms based on heat diffusion do not use the full knowledge that can be gained from heat diffusion and are sensitive to varying kinds of perturbations. Our simple algorithm, Heat Walk, converts the implicit information in the heat kernel to explicit knowledge about the pathways for maximum heat flow capacity. We develop a two stage strategy for segmentation. In the first stage we quickly identify regions which are dominated by heat accumulators by employing a greedy algorithm. The second stage partitions out dissipative regions from the previously discovered accumulative regions by using a KL-divergence based criterion. The resulting algorithm is both independent of human intervention and fast because of the globally aware directed walk along the maximal heat flow capacity. Extensive experimental evidence shows the method is robust to a variety of noise factors including topological short circuits, surface holes, pose variations, variations in tessellation, missing features, scaling, as well as normal and shot noise. Comparison with the Princeton Segmentation Benchmark (PSB) shows that our method is comparable with state of the art segmentation methods and has additional advantages of being robust and self contained. Characterization and identification of similar tertiary structure of proteins provides rich information for investigating function and evolution. The importance of structure similarity searches is increasing as structure databases continue to expand, partly due to the structural genomics projects. A crucial drawback of conventional protein structure comparison methods, which compare structures by their main-chain orientation or the spatial arrangement of secondary structure, is that a database search is too slow to be done in real-time. Here we introduce a global surface shape representation by three-dimensional (3D) Zernike descriptors, which represent a protein structure compactly as a series expansion of 3D functions. With this simplified representation, the search speed against a few thousand structures takes less than a minute. To investigate the agreement between surface representation defined by 3D Zernike descriptor and conventional main-chain based representation, a benchmark was performed against a protein classification generated by the combinatorial extension algorithm. Despite the different representation, 3D Zernike descriptor retrieved proteins of the same conformation defined by combinatorial extension in 89.6% of the cases within the top five closest structures. Experimentally determined protein tertiary structures are rapidly accumulating in a database, partly due to the structural genomics projects. Included are proteins of unknown function, whose function has not been investigated by experiments and was not able to be predicted by conventional sequence-based search. Those uncharacterized protein structures highlight the urgent need of computational methods for annotating proteins from tertiary structures, which include function annotation methods through characterizing protein local surfaces. Toward structure-based protein annotation, we have developed VisGrid algorithm that uses the visibility criterion to characterize local geometric features of protein surfaces. Unlike existing methods, which only concerns identifying pockets that could be potential ligand-binding sites in proteins, VisGrid is also aimed to identify large protrusions, hollows, and flat regions, which can characterize geometric features of a protein structure. The visibility used in VisGrid is defined as the fraction of visible directions from a target position on a protein surface. A pocket or a hollow is recognized as a cluster of positions with a small visibility. A large protrusion in a protein structure is recognized as a pocket in the negative image of the structure. VisGrid correctly identified 95.0% of ligand-binding sites as one of the three largest pockets in 5616 benchmark proteins. To examine how natural flexibility of proteins affects pocket identification, VisGrid was tested on distorted structures by molecular dynamics simulation. Sensitivity decreased ∼20% for structures of a root mean square deviation of 2.0 Å to the original crystal structure, but specificity was not much affected. Because of its intuitiveness and simplicity, the visibility criterion will lay the foundation for characterization and function annotation of local shape of proteins.
