Simple Summary: Coronaviruses are serious pathogens for both humans and animals. The name corona was designated because of the crown-like spikes on their surface. Currently, seven coronaviruses have been identified, such as 229E, NL63, OC43, HKU1, MERS-CoV, SARS-CoV, and SARS-CoV-2. Sometimes, animal coronaviruses infect humans and evolve due to genetic mutations, interspecies transmission, host adaptations, and favorable conditions. The main objective of this study was to analyze the genetic diversity and predict the emergence of new variants with novel properties. It has been reported that the spike protein gene plays an important role in host cell attachment and entry into host cells. The S gene has the highest mutation/deletion and is the most utilized target for vaccine/antiviral development. In this work, we discussed the genetic diversity, phylogenetic relationship, and recombination patterns of selected HCoVs with an emphasis on the newly emerged SARS-CoV-2 and MERS-CoV. The findings of this study showed that MERS-CoV and SARS-CoV-2 have significant sequence identities with the selected HCoVs. The phylogenetic and recombination results concluded that new variants may emerge in the future with novel properties that infect both humans and animals. This information will be helpful for global society to design and develop an effective vaccine and disease management strategy. Human coronaviruses (HCoVs) are seriously associated with respiratory diseases in humans and animals. The first human pathogenic SARS-CoV emerged in 2002–2003. The second was MERS-CoV, reported from Jeddah, the Kingdom of Saudi Arabia, in 2012, and the third one was SARS-CoV-2, identified from Wuhan City, China, in late December 2019. In this manuscript, we discuss the genetic diversity, phylogenetic relationships, and recombination patterns of selected HCoVs with emphasis on the S protein gene of MERS-CoV and SARS-CoV-2 to elucidate the possible emergence of new variants/strains of coronavirus in the near future. The findings showed that MERS-CoV and SARS-CoV-2 have significant sequence identity with the selected HCoVs. The phylogenetic tree analysis formed a separate cluster for each HCoV. The recombination pattern analysis showed that the HCoV-NL63-Japan was a probable recombinant. The HCoV-NL63-USA was identified as a major parent while the HCoV-NL63-Netherland was identified as a minor parent. The recombination breakpoints start in the viral genome at the 142 nucleotide position and end at the 1082 nucleotide position with a 99% CI and Bonferroni-corrected p-value of 0.05. The findings of this study provide insightful information about HCoV-S gene diversity, recombination, and evolutionary patterns. Introduction: The emergence of a new and highly pathogenic coronavirus (SARS-CoV-2) in Wuhan (China) and its spread worldwide has resulted in enormous social and economic losses. Amongst many proteins encoded by the SARS-CoV-2 genome, the main protease (Mpro) or chymotrypsin-like cysteine protease (3CLpro) and papain-like protease (PLpro) serve as attractive drug targets. Material and methods: We screened a library of 2267 natural compounds against Mpro and PLpro using high throughput virtual screening (HTVS). Fifty top-scoring compounds against each protein in HTVS were further evaluated by standard-precision (SP) docking. Compounds with SP docking energy of ≤ -8.0 kcal/mol against Mpro and ≤ -5.0 kcal/mol against PLpro were subjected to extra-precision (XP) docking. Finally, six compounds against each target proteins were identified and subjected to Prime/MM-GBSA free energy calculations. Compounds with the lowest Prime/MM-GBSA energy were subjected to molecular dynamics simulation to evaluate the stability of protein-ligand complexes. Results: Proanthocyanidin and rhapontin were identified as the most potent inhibitors of Mpro and PLpro, respectively. Analysis of protein-inhibitor interaction revealed that both protein-inhibitor complexes were stabilized by hydrogen bonding and hydrophobic interactions. Proanthocyanidin interacted with the catalytic residues (His41 and Cys145) of Mpro, while rhapontin contacted the active site residues (Trp106, His272, Asp286) of PLpro. The docking energies of proanthocyanidin and rhapontin towards their respective targets were -10.566 and -10.022 kcal/mol. Conclusions: This study's outcome may support application of proanthocyanidin and rhapontin as a scaffold to build more potent inhibitors with desirable drug-like properties. BST2/Tetherin is a restriction factor with broad antiviral activity against enveloped viruses, including coronaviruses. Specifically, BST2 traps nascent particles to membrane compartments, preventing their release and spread. In turn, viruses have evolved multiple mechanisms to counteract BST2. Here, we examined the interactions between BST2 and SARS-CoV-2. Our study shows that BST2 reduces SARS-CoV-2 virion release. However, the virus uses the Spike (S) protein to downregulate BST2. This requires a physical interaction between S and BST2, which routes BST2 for lysosomal degradation in a Clathtin- and ubiquitination-dependent manner. By surveying different SARS-CoV-2 variants of concern (Alpha-Omicron), we found that Omicron is more efficient at counteracting BST2, and that mutations in S account for its enhanced anti-BST2 activity. Mapping analyses revealed that several surfaces in the extracellular region of BST2 are required for an interaction with the Spike, and that the Omicron variant has changed its patterns of association with BST2 to improve its counteraction. Therefore, our study suggests that, besides enhancing receptor binding and evasion of neutralizing antibodies, mutations accumulated in the Spike afford more efficient counteraction of BST2, which highlights that BST2 antagonism is important for SARS-CoV-2 infectivity and spread. Author summary: BST2/Tetherin is a potent antiviral factor that prevents the egress of multiple enveloped viruses. In turn, viruses have evolved mechanisms to circumvent this block. Here, we found that SARS-CoV-2 primarily uses the Spike protein to promote the lysosomal degradation of BST2, thus, removing it from sites of virion assembly and facilitating virus release. When analyzing several SARS-CoV-2 variants of concern, we found that Omicron is more efficient at counteracting BST2, to the point where its replication is barely impacted by this restriction factor. Subsequent studies identified mutations accumulated in the Omicron Spike as responsible for improving an interaction between Spike and BST2. However, the surfaces in BST2 required for this association differ between Wuhan and Omicron. Remarkably, increased Spike-BST2 binding is associated with enhanced BST2 downregulation. Therefore, these observations suggest that, in addition to enhancing receptor binding and immune evasion, mutations in the Spike afford more efficient counteraction of BST2, highlighting that BST2 antagonism is important for SARS-CoV-2 infectivity. Background: The newly introduced COVID-19 vaccines have reduced disease severity and hospitalizations. However, they do not significantly prevent infection or transmission. In the same context, measuring IgM and IgG antibody levels is important, but it does not provide information about the status of the mucosal immune response. This article describes a comprehensive mapping of IgA epitopes of the S protein, its cross-reactivity, and the development of an ELISA-peptide assay. Methods: IgA epitope mapping was conducted using SPOT synthesis and sera from RT-qPCR COVID-19-positive patients. Specific and cross-reacting epitopes were identified, and an evolutionary analysis from the early Wuhan strain to the Omicron variant was performed using bioinformatics tools and a microarray of peptides. The selected epitopes were chemically synthesized and evaluated using ELISA-IgA. Results: A total of 40 IgA epitopes were identified with 23 in S1 and 17 in the S2 subunit. Among these, at least 23 epitopes showed cross-reactivity with DENV and other organisms and 24 showed cross-reactivity with other associated coronaviruses. Three MAP4 polypeptides were validated by ELISA, demonstrating a sensitivity of 90–99.96% and a specificity of 100%. Among the six IgA-RBD epitopes, only the SC/18 epitope of the Omicron variants (BA.2 and BA.2.12.1) presented a single IgA epitope. Conclusions: This research unveiled the IgA epitome of the S protein and identified many epitopes that exhibit cross-reactivity with DENV and other coronaviruses. The S protein of variants from Wuhan to Omicron retains many conserved IgA epitopes except for one epitope (#SCov/18). The cross-reactivity with DENV suggests limitations in using the whole S protein or the S1/S2/RBD segment for IgA serological diagnostic tests for COVID-19. The expression of these identified specific epitopes as diagnostic biomarkers could facilitate monitoring mucosal immunity to COVID-19, potentially leading to more accurate diagnoses and alternative mucosal vaccines. Airborne SARS‐CoV‐2 virus surveillance faces challenges in complicated biomarker enrichment, interferences from various non‐specific matters and extremely low viral load in the urban ambient air, leading to difficulties in detecting SARS‐CoV‐2 bioaerosols. This work reports a highly specific bioanalysis platform, with an exceptionally low limit‐of‐detection (≤1 copy m−3) and good analytical accordance with RT‐qPCR, relying on surface‐mediated electrochemical signaling and enzyme‐assisted signal amplification, enabling gene and signal amplification for accurate identification and quantitation of low doses human coronavirus 229E (HCoV‐229E) and SARS‐CoV‐2 viruses in urban ambient air. This work provides a laboratory test using cultivated coronavirus to simulate the airborne spread of SARS‐CoV‐2, and validate that the platform could reliably detect airborne coronavirus and reveal the transmission characteristics. The appearance of mutations in the genes encoding the surface proteins of the new type of coronavirus SARS-CoV-2, when it circulates in the host population, makes it difficult to use monoclonal antibodies for its species identification. In such cases, the choice of conservative genetic targets allows identification by molecular biological methods. In this work, previously developed primers specific to the E-gene fragment were tested to detect a new type of coronavirus on six isolates belonging to different genetic variants (the original Wuhan strain, delta and omicron). The choice of a conservative site of the E gene encoding the small transmembrane protein E as a target for reverse transcription with subsequent amplification (RT-PCR) made it possible to detect coronavirus regardless of its subtypes characterized by antigenic heterogeneity in N- and S-proteins. The possibility of species-level identification of the COVID-19 pathogen circulating in Russia is shown, both in the total reaction volume (in a single test tube) and on biological microarrays. Severe acute respiratory corona viruses (SARS-COVs) are a particular category of RNA viruses that have emerged as a potential danger to the human population, triggering epidemics and pandemics that have resulted in catastrophic human mortality. The SARS-CoV2, responsible for the COVID-19 pandemic that began on December 12, 2019 in Wuhan, China, has been linked to bats. A new SARS-CoV-2 variant appeared in late December 2020. Mutations with variants continued to appear until the time of this study. Thus, this study aimed to provide a local database among Iraqi patients about SARS-COV-2 variants as there have been very few local studies documenting its existence and its relationship with the progression and severity of infection. For this study 234 nasal swabs were collected from COVID-19 positive individuals between March 2021 to March 2022. RNA was extracted and tested by using real-time reverse transcriptase polymerase chain reaction (rRT-PCR) assay to confirm infection, and the variants were detected by using a special kit that stratified the characteristic mutations. Results showed the presence of Alpha, Beta or Gamma and Omicron variants in our population at the same time as their global spread at high rates with different severity of cases. It increased in severity during infections with wild type 26/32 (81.25%) and Alpha 82/109 (75.23%) variants but a high incidence of Beta or Gamma 28/38 (73.68%) and Omicron 35/46 (76.09%) variants within mild-moderate infections. Moreover, there was a significant increase in severity in older age groups than younger. Hence, we can conclude that most severe infections with SARS-COV-2 appeared in wild type and during the appearance of Alpha variant which provided a unique database of variants of COVID-19 circulating in the Iraqi population and also assisted in determining the severity of disease. The virus that causes severe acute respiratory syndrome coronavirus-2 (SARS-CoV-2) belongs to the genus Beta coronavirus and the family Coronaviridae. The SARS-CoV-2 virus is a positive sense, non-segmented single-strand RNA virus that causes coronavirus disease 2019 (COVID-19), which was first reported in December 2019 in Wuhan, China. COVID-19 is now a worldwide pandemic. Globally, several newer variants have been identified; however, only a few of them are of concern (VOCs). VOCs differ in terms of infectivity, transmissibility, disease severity, drug efficacy, and neutralization efficacy by monoclonal antibodies, convalescent sera, or vaccines. VOCs reported from various parts of the world include B.1.1.7 (Alpha), B.1.351 (Beta), B.1.617/B.1.617.2 (Delta), P.1 (Gamma), and B.1.1.529 (Omicron). These VOCs are the result of mutations, with some based on spike proteins. Mutations may also cause molecular diagnostic tests to fail to detect the few VOCs, leading to a delayed diagnosis, increased community spread, and delayed treatment. We searched PubMed, EMBASE, Covariant, Stanford variants database, and CINAHL from December 2019 to February 2022 using the following search terms: Variant of Concern, SARS-CoV-2, Omicron, etc. All types of research were chosen. In December 2019, the novel Coronavirus, also known as 2019-nCoV or SARS-CoV-2 or COVID-19, was first recognized as a deadly disease in Wuhan, China. In this paper, we analyze two different nonclassical Coronavirus models to observe the outbreaks of this disease. Caputo and Caputo–Fabrizio (C–F) fractional derivatives are considered to simulate the given epidemic models by using two separate methods. We perform all required graphical simulations with the help of real data to demonstrate the behavior of the proposed systems. We observe that the given schemes are highly effective and suitable to analyze the dynamics of Coronavirus. We find different natures of the given model classes for both Caputo and C-F derivative sense. The main contribution of this study is to propose a novel framework of modeling to show how the fractional-order solutions can describe disease dynamics much more clearly as compared to integer-order operators. The motivation to use two different fractional derivatives, Caputo (singular-type kernel) and Caputo–Fabrizio (exponential decay-type kernel) is to explore the model dynamics under different kernels. In early December 2019, a new virus named “2019 novel coronavirus (2019-nCoV)” appeared in Wuhan, China. The disease quickly spread worldwide, resulting in the COVID-19 pandemic. In the current work, we will propose a novel fuzzy soft modal (i.e., fuzzy-soft expert system) for early detection of COVID-19. The main construction of the fuzzy-soft expert system consists of five portions. The exploratory study includes sixty patients (i.e., forty males and twenty females) with symptoms similar to COVID-19 in (Nanjing Chest Hospital, Department of Respiratory, China). The proposed fuzzy-soft expert system depended on five symptoms of COVID-19 (i.e., shortness of breath, sore throat, cough, fever, and age). We will use the algorithm proposed by Kong et al. to detect these patients who may suffer from COVID-19. In this way, the present system is beneficial to help the physician decide if there is any patient who has COVID-19 or not. UV irradiation is an efficient tool for the disinfection of viruses in general and coronavirus specifically. This study explores the disinfection kinetics of SARS-CoV-2 variants wild type (similar to the Wuhan strain) and three variants (Alpha, Delta, and Omicron) by 267 nm UV-LED. All variants showed more than 5 logs average reduction in copy number at 5 mJ/cm2 but inconsistency was evident, especially for the Alpha variant. Increasing the dose to 7 mJ/cm2 did not increase average inactivation but did result in a dramatic decrease in the inactivation inconsistency making this dose the recommended minimum. Sequence analysis suggests that the difference between the variants is likely due to small differences in the frequency of specific UV extra-sensitive nucleotide sequence motifs although this hypothesis requires further experimental testing. In summary, the use of UV-LED with their simple electricity need (can be operated from a battery or photovoltaic panel) and geometrical flexibility could offer many advantages in the prevention of SARS-CoV-2 spread, but minimal UV dose should be carefully considered. The current study was initiated when our specific-pathogen-free laboratory toms developed unexpectedly high levels of cross-reactive antibodies to human SARS-CoV-2 (SCoV2) receptor binding domain (RBD) upon mating with feline coronavirus (FCoV)-positive queens. Multi-sequence alignment analyses of SCoV2 Wuhan RBD and four strains each from FCoV serotypes 1 and 2 (FCoV1 and FCoV2) demonstrated an amino acid sequence identity of 11.5% and a similarity of 31.8% with FCoV1 RBD (12.2% identity and 36.5% similarity for FCoV2 RBD). The sera from toms and queens cross-reacted with SCoV2 RBD and reacted with FCoV1 RBD and FCoV2 spike-2, nucleocapsid, and membrane proteins, but not with FCoV2 RBD. Thus, the queens and toms were infected with FCoV1. Additionally, the plasma from six FCoV2-inoculated cats reacted with FCoV2 and SCoV2 RBDs, but not with FCoV1 RBD. Hence, the sera from both FCoV1-infected cats and FCoV2-infected cats developed cross-reactive antibodies to SCoV2 RBD. Furthermore, eight group-housed laboratory cats had a range of serum cross-reactivity to SCoV2 RBD even 15 months later. Such cross-reactivity was also observed in FCoV1-positive group-housed pet cats. The SCoV2 RBD at a high non-toxic dose and FCoV2 RBD at a 60–400-fold lower dose blocked the in vitro FCoV2 infection, demonstrating their close structural conformations essential as vaccine immunogens. Remarkably, such cross-reactivity was also detected by the peripheral blood mononuclear cells of FCoV1-infected cats. Background: In December 2019, the first case of COVID-19 was described in Wuhan, China, and by July 2022, there were already 540 million confirmed cases. Due to the rapid spread of the virus, the scientific community has made efforts to develop techniques for the viral classification of SARS-CoV-2. Results: In this context, we developed a new proposal for gene sequence representation with Genomic Signal Processing techniques for the work presented in this paper. First, we applied the mapping approach to samples of six viral species of the Coronaviridae family, which belongs SARS-CoV-2 Virus. We then used the sequence downsized obtained by the method proposed in a deep learning architecture for viral classification, achieving an accuracy of 98.35%, 99.08%, and 99.69% for the 64, 128, and 256 sizes of the viral signatures, respectively, and obtaining 99.95% precision for the vectors with size 256. Conclusions: The classification results obtained, in comparison to the results produced using other state-of-the-art representation techniques, demonstrate that the proposed mapping can provide a satisfactory performance result with low computational memory and processing time costs. COVID-19 emerged in Wuhan, China, but was caused by the original coronavirus, severe acute respiratory syndrome associated coronavirus-2 (SARS-CoV2). In early 2020, there was a widespread breakout of cases well over world, resulting in an epidemic that rapidly escalated to become a pandemic. This abruptly shook the global healthcare system. The emergence of the alpha, beta, and delta SARS-CoV-2 were associated with new waves of infections, sometimes across the entire world but until this month i.e., between Nov-Dec, 2021, Delta variant reigned supreme until the emergence of a newer variant i.e., Omicron (B.1.1.529) of SARS-CoV-2. Delta had 13 mutations. Of these, nine are in the spike protein, the protrusion on the surface of the virus that helps it latch onto human cells. Specifically, two are in a molecular hook, called the "receptor-binding domain". Omicron, a creation caused by monstrous mutations. At least 32 mutations are in the spike protein and 10 in the receptor-binding domain. was designated a COVID-19 variant of concern (VoC) by the World Health Organization (WHO) on 26th November 2021. Structurally, the omicron variant has shown too mutated at antibody binding sites which would leverage them for escaping the possible immune response by the body. We don't yet know much about the other alterations and how they might affect the virus's behavior. Omicron COVID-19 strain after identifying individuals with symptoms that were not the same as those seen in the Delta form. People with night sweats have also been reported. The new omicron variant has more mutations than the prevailing rampant delta virus. This makes the newer variant more transmissible, better able to evade itself from various vaccines readily available in the current scenario. These overall increases in the percentage changes in a single day cases of COVID-19 reported cases can be attributed to the beginning of third wave or can be speculated as newer surge of omicron variant cases. Yet another new variant has been detected in France with 46 mutations and 37 deletions in its genetic code, many affecting the spike protein. The seventh human coronavirus was discovered and reported primarily in Wuhan, China. After intense seasons with repercussions in all areas of humanity, the pandemic demonstrates a new perspective. In Brazil, the pandemic concept had impacts in vast areas, including healthcare hospitals. This present study aims to describe and synthesize data from a determined period from the year 2021 that correlate the symptoms of passive and/or active patients for COVID-19 and their respective results of IgG/IgM serological tests in hospitals in the city of Cruzeiro, São Paulo, Brazil. The form had been applied to 333 people and obtained conclusive results and several symptoms were presented; in addition, asymptomatic cases were also analyzed and directed in the genomic study of variants of concern, as well as vaccination data in the study region. The novel pathogenic virus was discovered in Wuhan, China (December 2019), and quickly spread throughout the world. Further analysis revealed that the pathogenic strain of virus was corona but it was distinct from other coronavirus strains, and thus it was renamed 2019-nCoV or SARS-CoV-2. This coronavirus shares many characteristics with other coronaviruses, including SARS-CoV and MERS-CoV. The clinical manifestations raised in the form of a cytokine storm trigger a complicated spectrum of pathophysiological changes that include cardiovascular, kidney, and liver problems. The lack of an effective treatment strategy has imposed a health and socio-economic burden. Even though the mortality rate of patients with this disease is lower, since it is judged to be the most contagious, it is considered more lethal. Globally, the researchers are continuously engaged to develop and identify possible preventive and therapeutic regimens for the management of disease. Notably, to combat SARS-CoV-2, various vaccine types have been developed and are currently being tested in clinical trials; these have also been used as a health emergency during a pandemic. Despite this, many old antiviral and other drugs (such as chloroquine/hydroxychloroquine, corticosteroids, and so on) are still used in various countries as emergency medicine. Plant-based products have been reported to be safe as alternative options for several infectious and non-infectious diseases, as many of them showed chemopreventive and chemotherapeutic effects in the case of tuberculosis, cancer, malaria, diabetes, cardiac problems, and others. Therefore, plant-derived products may play crucial roles in improving health for a variety of ailments by providing a variety of effective cures. Due to current therapeutic repurposing efforts against this newly discovered virus, we attempted to outline many plant-based compounds in this review to aid in the fight against SARS-CoV-2. The Corona Virus Infectious Disease-2019 (COVID-19) outbreak originated at Wuhan, China, in December 2019. It has already spread rapidly and caused more than 6.5 million deaths worldwide. Its causal agent is a beta-coronavirus named SARS-CoV-2. Many efforts have already been made to develop new vaccines and drugs against these viruses, but over time, it has changed its molecular nature and evolved into more lethal variants, such as Delta and Omicron. These will lead us to target its more-conserved proteins. The sequences' BLAST and crystal structure of the main protease Mpro suggest a high sequence and structural conservation. Mpro is responsible for the proteolytic maturation of the polyprotein essential for the viral replication and transcription, which makes it an important drug target. Discovery of new drug molecules may take years before getting to the clinics. So, considering urgency, we performed molecular docking studies using FDA-approved drugs to identify molecules that could potentially bind to the substrate-binding site and inhibit SARS-CoV-2's main protease (Mpro). We used the Glide module in the Schrödinger software suite to perform molecular docking studies, followed by MM-GBSA-based energy calculations to score the hit molecules. Molecular docking and manual analysis suggest that several drugs may bind and potentially inhibit Mpro. We also performed molecular simulations studies for selected compounds to evaluate protein–drug interactions. A detailed history was collected from all the patients and sino-nasal assessment questionnaire (SNAQ) was provided to the patient with complaints of sinonasal symptoms and they were asked to fill the forms on day 3, 7 and 14. To identify the characteristics of sinonasal symptoms in COVID-19 patients with a history of smoking, smoking history was also collected in detail and patients were classified based on Brinkman's index into mild, moderate and severe smokers. In this study, the incidence of sinonasal symptoms was 24%. Average SNAQ scoring on day 3 was 30.09 and on day 7 was 12.9 and day 14 is 3.8. There was a decline in score on day 7 compared to day 3 indicating symptoms decrease by day7. Average SNAQ scoring in non-smokers and mild and moderate smokers was 20.18, 34.11, 57.5 respectively. The SNAQ scoring in smokers was more than that of non-smokers and was also persistent for a longer duration compared to non-smokers. Coronaviridae is a family of single-stranded RNA (ssRNA) viruses that can cause diseases with high mortality rates. SARS-CoV-1 and MERS-CoV appeared in 2002‒2003 and 2012, respectively. A novel coronavirus, SARS-CoV-2, emerged in 2019 in Wuhan (China) and has caused more than 5 million deaths in worldwide. The entry of SARS-CoV-1 into the cell is due to the interaction of the viral spike (S) protein and the cell protein, angiotensin-converting enzyme 2 (ACE2). After infection, virus assembly occurs in Golgi apparatus-derived vesicles during exocytosis. One of the possible participants in this process is LAMP1 protein. We established transgenic Vero cell lines with increased expression of human LAMP1 gene and evaluated SARS-CoV-1 and SARS-CoV-2 production. An increase in the production of both viruses in LAMP1-expressing cells when compared with Vero cells was observed, especially in the presence of trypsin during infection. The lack of an identifiable intermediate host species for the proximal animal ancestor of SARS-CoV-2, and the large geographical distance between Wuhan and where the closest evolutionary related coronaviruses circulating in horseshoe bats (members of the Sarbecovirus subgenus) have been identified, is fueling speculation on the natural origins of SARS-CoV-2. We performed a comprehensive phylogenetic study on SARS-CoV-2 and all the related bat and pangolin sarbecoviruses sampled so far. Determining the likely recombination events reveals a highly reticulate evolutionary history within this group of coronaviruses. Distribution of the inferred recombination events is nonrandom with evidence that Spike, the main target for humoral immunity, is beside a recombination hotspot likely driving antigenic shift events in the ancestry of bat sarbecoviruses. Coupled with the geographic ranges of their hosts and the sampling locations, across southern China, and into Southeast Asia, we confirm that horseshoe bats, Rhinolophus , are the likely reservoir species for the SARS-CoV-2 progenitor. By tracing the recombinant sequence patterns, we conclude that there has been relatively recent geographic movement and cocirculation of these viruses' ancestors, extending across their bat host ranges in China and Southeast Asia over the last 100 years. We confirm that a direct proximal ancestor to SARS-CoV-2 has not yet been sampled, since the closest known relatives collected in Yunnan shared a common ancestor with SARS-CoV-2 approximately 40 years ago. Over the last several decades, no emerging virus has had a profound impact on the world as the SARS-CoV-2 that emerged at the end of 2019 has done. To know where severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) originated from and how it jumped into human population, we immediately started a surveillance investigation in wild mammals in and around Wuhan when we determined the agent. Herein, coronaviruses were screened in the lung, liver, and intestinal tissue samples from fifteen raccoon dogs, seven Siberian weasels, three hog badgers, and three Reeves's muntjacs collected in Wuhan and 334 bats collected around Wuhan. Consequently, eight alphacoronaviruses were identified in raccoon dogs, while nine betacoronaviruses were found in bats. Notably, the newly discovered alphacoronaviruses shared a high whole-genome sequence similarity (97.9 per cent) with the canine coronavirus (CCoV) strain 2020/7 sampled from domestic dog in the UK. Some betacoronaviruses identified here were closely related to previously known bat SARS-CoV-related viruses sampled from Hubei province and its neighbors, while the remaining betacoronaviruses exhibited a close evolutionary relationship with SARS-CoV-related bat viruses in the RdRp gene tree and clustered together with SARS-CoV-2-related bat coronaviruses in the M, N and S gene trees, but with relatively low similarity. Additionally, these newly discovered betacoronaviruses seem unlikely to bind angiotensin-converting enzyme 2 because of the deletions in the two key regions of their receptor-binding motifs. Finally, we did not find SARS-CoV-2 or its progenitor virus in these animal samples. Using antiviral medicinal herbs as an auxiliary or supportive therapy seems to be a viable alternative. The essential oils of medicinal plants have antiviral and immunomodulatory effects. Being rich in antioxidants, essential oils can be used to develop new antiviral remedies. Such beneficial essential oils are being evaluated and exploited for its potent therapeutic use against many viruses. These natural compounds bestow antiviral actions by disrupting the viral life cycle during viral entry, assembly, replication, discharge and virus-specific host targets. This study highlights the essential oils derived from medicinal and aromatic plants with in vitro and in vivo antiviral effects. Essential oils having known pharmacokinetic and pharmacodynamic properties can be repurposed as a strategy against deadly SARS-CoV-2 infection. Severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) is a zoo tonic, highly pathogenic virus. The new type of coronavirus with contagious nature spread from Wuhan (China) to the whole world in a very short time and caused the new coronavirus disease (COVID-19). COVID-19 has turned into a global public health crisis due to spreading by close person-to-person contact with high transmission capacity. Thus, research about the treatment of the damages caused by the virus or prevention from infection increases everyday. Besides, there is still no approved and definitive, standardized treatment for COVID-19. However, this disaster experienced by human beings has made us realize the significance of having a system ready for use to prevent humanity from viral attacks without wasting time. As is known, nanocarriers can be targeted to the desired cells in vitro and in vivo. The nano-carrier system targeting a specific protein, containing the enzyme inhibiting the action of the virus can be developed. The system can be used by simple modifications when we encounter another virus epidemic in the future. The Pandora's box myth addresses the evilness in the world that undisputedly nowadays is identified in severe acute respiratory syndrome (SARS)-Coronavirus 2 (CoV-2), formerly known as Covid-19, which belongs to coronaviridae family, identified in Wuhan, Hubei district of the Republic of China in December 2019. Since then, SARS-CoV-2 has affected ∼180 million people and made almost 4 million victims, with a mortality rate of 6.1%, which is 6 times higher than influenza virus. However, coronaviruses are well known in the ophthalmology field because they were used in the so-called experimental coronavirus retinopathy model. That model certainly brings intriguing concepts for understanding coronavirus pathophysiology, which may have important implications on treatment strategies. Certainly, the recent availability of vaccines gives hope on the control of virus spreading; however, vaccines might create immune reactions involving the eye structure. SARS-CoV-2 is a newly emerging virus that is highly transmissible and pathogenic. The virus originated in Wuhan, China in 2019 and has since spread globally to the Americas, Europe, Eastern Mediterranean, South-East Asia, Africa and the Western Pacific with over 50 million cases worldwide. Like all human coronaviruses, SARS-CoV-2 mainly infects the respiratory tract. This review discusses the conserved characteristics of human coronaviruses (HCoV-299E, HCoV-OC43, SARS-CoV, HCoV-NL63, HCoV-HKU1, MERS-CoV and SARS-CoV-2), epidemiology, symptoms, and receptor binding domains in coronavirus infections. HCoV-299E, HCoV-OC43, HCoV-NL63, and HCoV-HKU1, occur commonly in the human population and cause milder symptoms compared to SARS-CoV, MERS-CoV or SARS-CoV-2. Most human coronaviruses use bats or rodents as reservoirs. Background: Coronavirus is a rapidly spreading disease also known as COVID-19. The epidemic is caused by a new human coronavirus, previously known as (SARS-COV-2), new coronavirus disease it first appeared in December 2019 among patients who had symptoms of viral pneumonia in Wuhan, China. This study aims to determine healthcare providers' knowledge related to coronavirus. Methods: A descriptive design is carried throughout the present study Directorate of Military Medical Affairs Units (Al-Muthanna Military Hospital, Al-Hussein military Hospital, Al-Shaheed Mubder Military Clinic, Al-Naser Military Clinic, Military Medical School) for the period from January 28th, 2021 to February 25th, 2021. The study included a non-probability "purposive" sample of (223) health care providers. The questionnaire encompasses two main parts (Health Care Providers Socio-Demographic Characteristics, and Health Care Providers' knowledge's Tool). Data were analyzed using the statistical package for social science. The descriptive statistical measures of frequency, percent, mean, Relative Sufficiency, Percentile Grand Mean of Score, Percentile Global Mean of Score, Pooled Standard Deviation, and Grand/or Global Relative range, standard deviation, and inferential statistical measures of T-test, Chi-Square test, Binomial test, Mann-Whitney test, Contingency Coefficients test, and Wilcoxon Signed Ranks test. Results: The study results showed that half of the study participants depend on their information about the studied diseases on the "Center for Disease Control of the World Health Organization", then 158 (70.9%) depend on government websites and official media, then 109 (48.9%) depend on news media about 148 (66.4%) rely on Social media. About 26(11.7%) rely on Journals" only. Conclusion: The researchers concluded that the overall evaluation of healthcare providers' knowledge is moderate. Recommendation: The researchers recommend that there is a need to conduct further studies on larger sample at the national level with the need for an educational program to increase the knowledge of health care providers about Corona virus in military medicine. The rapid outbreak of COVID-19 caused by the novel coronavirus SARS-CoV-2 in Wuhan, China, has become a worldwide pandemic affecting almost 204 million people and causing more than 4.3 million deaths as of August 11 2021. This pandemic has placed a substantial burden on the global healthcare system and the global economy. Availability of novel prophylactic and therapeutic approaches are crucially needed to prevent development of severe disease leading to major complications both acutely and chronically. The success in fighting this virus results from three main achievements: (a) Direct killing of the SARS-CoV-2 virus; (b) Development of a specific vaccine, and (c) Enhancement of the host's immune system. A fundamental necessity to win the battle against the virus involves a better understanding of the host's innate and adaptive immune response to the virus. Although the role of the adaptive immune response is directly involved in the generation of a vaccine, the role of innate immunity on RNA viruses in general, and coronaviruses in particular, is mostly unknown. In this review, we will consider the structure of RNA viruses, mainly coronaviruses, and their capacity to affect the lungs and the cardiovascular system. We will also consider the effects of the pattern recognition protein (PRP) trident composed by (a) Surfactant proteins A and D, mannose-binding lectin (MBL) and complement component 1q (C1q), (b) C-reactive protein, and (c) Innate and adaptive IgM antibodies, upon clearance of viral particles and apoptotic cells in lungs and atherosclerotic lesions. We emphasize on the role of pattern recognition protein immune therapies as a combination treatment to prevent development of severe respiratory syndrome and to reduce pulmonary and cardiovascular complications in patients with SARS-CoV-2 and summarize the need of a combined therapeutic approach that takes into account all aspects of immunity against SARS-CoV-2 virus and COVID-19 disease to allow mankind to beat this pandemic killer. In December 2019, a small number of cases of pneumonia of unknown origin were recognized in the city of Wuhan, China. Soon, the disease, whose etiological factor was recognized as a coronavirus SARS-CoV-2, had spread across the world. The resulting CoV-associated diseases were classified by the WHO as COVID-19, and a pandemic was declared in March 2020. By 25 November 2021, there have been nearly 256.8 million of confirmed cases of COVID-19 around the world, including 5.17 million deaths. This review focuses on basal characteristics of the SARS-CoV-2 virus - its structure, replication cycle, variants and course of infection. It also briefly characterizes the currently recommended drugs and vaccines. Coronaviruses (CoVs) are a group of RNA viruses with a characteristic solar corona image observable on electron micrographs. SARS-CoV-2 possesses high affinity to human angiotensin converting enzyme 2 (ACE2) which serves as a cellular entry receptor. Its replication in human cells is accompanied by a high mutation rate. Six variants of SARS-CoV-2 have been found to be associated with essential changes of global public health significance; they are referred to as 'variants of concern' (VOC). The main route of transmission is through respiratory droplets. Although COVID-19 presents primarily as a respiratory disease, it can affect various other organs and systems that present the ACE2 protein to which the virus binds, including the heart, kidneys, intestines, liver, muscular and nervous system. COVID-19 infection can result in uncontrolled systemic hyperinflammation caused by release of a large amount of pro-inflammatory cytokines (a 'cytokine storm'), which can lead to multi-organ failure, rapid clinical deterioration and even death. Around 30% of those infected with SARS-CoV-2 remain asymptomatic, with the majority of patients demonstrating only mild or moderate symptoms; however, about 20% develop severe or critical disease. Three main groups of medications are currently recommended for therapy of COVID-19: monoclonal antibodies against the S protein of SARS-CoV-2, antiviral drugs and immunosuppressants which inhibit the cytokine storm.
