Abstract

The global burden of liver cancer is increasing. Timely diagnosis is important for optimising the limited available treatment options. Understanding the metabolic consequences of hepatocellular carcinoma (HCC) may lead to more effective treatment options. We aimed to document metabolite differences between HCC and matched surrounding tissues of varying aetiology, obtained at the time of liver resection, and to interpret metabolite changes with clinical findings. High-resolution magic angle spinning nuclear magnetic resonance (HRMAS-NMR) spectroscopy analyses of N = 10 paired HCC and surrounding non-tumour liver tissue samples were undertaken. There were marked HRMAS-NMR differences in lipid levels in HCC tissue compared to matched surrounding tissue and more subtle changes in low-molecular-weight metabolites, particularly when adjusting for patient-specific variability. Differences in lipid-CH3, lipid-CH2, formate, and acetate levels were of particular interest. The obvious differences in lipid content highlight the intricate interplay between metabolic adaptations and cancer cell survival in the complex microenvironment of liver cancer. Differences in formate and acetate might relate to bacterial metabolites. Therefore, documentation of metabolites in HCC tissue according to histology findings in patients is of interest for personalised medicine approaches and for tailoring targeted treatment strategies. 22. Development and application of nitrogen-14 solid-state NMR for the analysis of biological molecules

Abstract

Solid-state NMR has progressed significantly in recent decades into a powerful tool for the analysis of structure and dynamics in complex biological molecules such as proteins. The vast majority of solid-state NMR experiments on proteins rely on the isotopic enrichment of the spin-½ isotopes, 13C and 15N. However, there is a >99% naturally abundant, NMR active, isotope of nitrogen, 14N, which has a nuclear spin of 1. Its large quadrupole coupling generally precludes its use in biological NMR experiments, as it is challenging to manipulate and detect directly, though the quadrupolar coupling is highly sensitive to the local electrostatic environment. Recently, a class of solid-state NMR experiments have been introduced where 14N is studied in the indirect dimension of a 2D experiment using a spin-½ nucleus such as 13C or 1H for detection. These experiments greatly benefit from the increased sensitivity and resolution afforded by detecting 14N indirectly, but currently still lack the necessary sensitivity to be generally applicable to complex biomolecules such as proteins. These experiments typically rely on delays for free evolution in order to generate and reconvert coherence between spy nuclei and 14N. In this thesis, a novel variation on this class of experiment is presented whereby coherence is generated by long, moderate amplitude RF fields applied on the 14N channel. The experiment is demonstrated detected on both 13C and 1H on small organic molecules; demonstrating increased 14N transfer efficiencies over previous HMQC-style experiments. It is shown that the technique is robust with respect to 14N RF amplitude and pulse widths, meaning a variety of sites with different 14N environments can be detected simultaneously with minimal optimisation. Furthermore, it is shown that high quality correlation spectra can be acquired with 14N lineshapes that have well-defined features. This allows for a rigorous analysis of 14N lineshapes using numerical simulations to define 14N quadrupolar coupling parameters at a variety of sites. Finally, using the indirect detection method described herein, we demonstrate indirect detection of 14N in a 56 residue microcrystalline protein, GB3. To the best of our knowledge, this is the first solid-state NMR measurement of 14N made in a full-length protein. An analysis of the magnitude and distribution of quadrupolar couplings in the protein has been performed, demonstrating that the 14N quadrupolar coupling is highly sensitive to the local electrostatic environment, with large changes in quadrupolar interaction reflecting subtle differences in hydrogen bonding in different secondary structures.

Abstract

A method is described for the determination of the effective electromagnetic parameters of a metamaterial based only on external measurements or simulations, taking boundary effects at the interfaces between a conventional material and metamaterial into account. Plane-wave reflection and transmission coefficients at the interfaces are regarded as additional unknowns to be determined, rather than explicitly dependent on the material parameters. Our technique is thus analogous to the line-reflect-line (LRL) calibration method in microwave measurements. The refractive index can be determined from S-parameters for two samples of different thickness. The effective wave impedance requires the additional assumption that generalized sheet transition conditions (GSTCs) account for the boundary effects. Expressions for the bulk permittivity and permeability then follow easily. Our method is validated by comparison with the results using the Nicolson-Ross-Weir (NRW) for determining properties of an ordinary material measured in a coaxial line. Utilizing S-parameters obtained from 3-D full wave simulations, we test the method on magnetodielectric metamaterials. We compare the results from our method and the conventional one that does not consider boundary effects. Moreover, it is shown that results from our method are consistent under changes in reference plane location, whereas the results from other methods are not., Comment: 16 pages, 16 figures. Abstract

Objectives AECAs are detected in multiple forms of vasculitis or vasculopathy, including JDM. High levels of tropomyosin alpha-4 chain (TPM4) gene expression in cutaneous lesions and TPM4 protein expression in some endothelial cells (ECs) have been proven. Furthermore, the presence of autoantibodies to tropomyosin proteins have been discovered in DM. We therefore investigated whether anti-TPM4 autoantibodies are an AECA in JDM and are correlated with clinical features of JDM. Methods The expression of TPM4 protein in cultured normal human dermal microvascular ECs was investigated by Western blotting. Plasma samples from 63 children with JDM, 50 children with polyarticular JIA (pJIA) and 40 healthy children (HC) were tested for the presence of anti-TPM4 autoantibodies using an ELISA. Clinical features were compared between JDM patients with and without anti-TPM4 autoantibodies. Results Autoantibodies to TPM4 were detected in the plasma of 30% of JDM, 2% of pJIA (P  < 0.0001) and 0% of HC (P  < 0.0001). In JDM, anti-TPM4 autoantibodies were associated with the presence of cutaneous ulcers (53%; P  = 0.02), shawl sign rash (47%; P  = 0.03), mucous membrane lesions (84%; P  = 0.04) and subcutaneous edema (42%; P  < 0.05). Anti-TPM4 autoantibodies significantly correlated with the use of intravenous steroids and IVIG therapy in JDM (both P  = 0.01). The total number of medications received was higher in patients with anti-TPM4 autoantibodies (P  = 0.02). Conclusion Anti-TPM4 autoantibodies are detected frequently in children with JDM and are novel myositis-associated autoantibodies. Their presence correlates with vasculopathic and other cutaneous manifestations of JDM that may be indicative of more refractory disease. [ABSTRACT FROM AUTHOR]
